Abstract:An accurate, generalizable, and transferable force field plays a crucial role in the molecular dynamics simulations of organic polymers and biomolecules. Conventional empirical force fields often fail to capture precise intermolecular interactions due to their negligence of important physics, such as polarization, charge penetration, many-body dispersion, etc. Moreover, the parameterization of these force fields relies heavily on top-down fittings, limiting their transferabilities to new systems where the experimental data are often unavailable. To address these challenges, we introduce a general and fully ab initio force field construction strategy, named PhyNEO. It features a hybrid approach that combines both the physics-driven and the data-driven methods and is able to generate a bulk potential with chemical accuracy using only quantum chemistry data of very small clusters. Careful separations of long-/short-range interactions and nonbonding/bonding interactions are the key to the success of PhyNEO. By such a strategy, we mitigate the limitations of pure data-driven methods in long-range interactions, thus largely increasing the data efficiency and the scalability of machine learning models. The new approach is thoroughly tested on poly(ethylene oxide) and polyethylene glycol systems, giving superior accuracies in both microscopic and bulk properties compared to conventional force fields. This work thus offers a promising framework for the development of advanced force fields in a wide range of organic molecular systems.

Abstract:Recent advances in data science are impacting the development of classical force fields. Here we review some ideas and techniques from data science that have been used in force field development, including database construction, atom typing, and machine learning potentials. We highlight how new tools such as active learning and automatic differentiation are facilitating the generation of target data and the direct fitting with macroscopic observables. Philosophical changes on how force field models should be built and used are also discussed. It's inspiring that more accurate biomolecular force fields can be developed with the aid of data science techniques.

Abstract:Molecular simulations have had a transformative impact on chemists' understanding of the structure and dynamics of molecular systems. Simulations can both explain and predict chemical phenomena, and they provide a unique bridge between the microscopic and macroscopic regimes. The input for such simulations is the intermolecular interactions, which then determine the forces on the constituent atoms and therefore the time evolution and equilibrium properties of the system. However, in practice, accuracy and reliability are often limited by the fidelity of the description of those very same interactions, most typically embodied approximately in mathematical form in what are known as force fields. Force fields most often utilize conceptually simple functional forms that have been parametrized to reproduce existing experimental gas phase or bulk data. Yet, reliance on empirical parametrization can sometimes introduce limitations with respect to novel chemical systems or uncontrolled errors when moving to temperatures, pressures, or environments that differ from those for which they were developed. Alternatively, it is possible to develop force fields entirely from first principles, using accurate electronic structure calculations to determine the intermolecular interactions. This introduces a new set of challenges, including the transferability of the resulting force field to related chemical systems. In response, we recently developed an alternative approach to develop force fields entirely from first-principles electronic structure calculations based on intermolecular perturbation theory. Making use of an energy decomposition analysis ensures, by construction, that the resulting force fields contain the correct balance of the various components of intermolecular interaction (exchange repulsion, electrostatics, induction, and dispersion), each treated by a functional form that reflects the underlying physics. We therefore refer to the resulting force fields as physically motivated. We find that these physically motivated force fields exhibit both high accuracy and transferability, with the latter deriving from the universality of the fundamental physical laws governing intermolecular interactions. This basic methodology has been applied to a diverse set of systems, ranging from simple liquids to nanoporous metal-organic framework materials. A key conclusion is that, in many cases, it is feasible to account for nearly all of the relevant physics of intermolecular interactions within the context of the force field. In such cases, the structural, thermodynamic, and dynamic properties of the system become naturally emergent, even in the absence of explicit parameterization to bulk properties. We also find that, quite generally, the three-body contributions to the dispersion and exchange energies in bulk liquids are crucial for quantitative accuracy in a first-principles force field, although these contributions are almost universally neglected in existing empirical force fields.
Free Energy Methods for the Description of Molecular Processes

Abstract:Efforts to combine theory and experiment to advance our knowledge of molecular processes relevant to biophysics have been considerably enhanced by the contribution of statistical-mechanics simulations. Key to the understanding of such molecular processes is the underlying free-energy change. Being able to accurately predict this change from first principles represents an appealing prospect. Over the past decades, the synergy between steadily growing computational resources and unrelenting methodological developments has brought free-energy calculations into the arsenal of tools commonly utilized to tackle important questions that experiment alone has left unresolved. The continued emergence of new options to determine free energies has also bred confusion amid the community of users, who may find it difficult to choose the best-suited algorithm to address the problem at hand. In an attempt to clarify the current landscape, this review recounts how the field has been shaped and how the broad gamut of methods available today is rooted in a few foundational principles laid down many years ago.Three examples of molecular processes central to biophysics illustrate where free-energy calculations stand and what are the conceptual and practical obstacles that we must overcome to increase their predictive power.

Abstract:Conspectus There is need in the molecular simulation community to develop new quantum mechanical (QM) methods that can be routinely applied to the simulation of large molecular systems in complex, heterogeneous condensed phase environments. Although conventional methods, such as the hybrid quantum mechanical/molecular mechanical (QM/MM) method, are adequate for many problems, there remain other applications that demand a fully quantum mechanical approach. QM methods are generally required in applications that involve changes in electronic structure, such as when chemical bond formation or cleavage occurs, when molecules respond to one another through polarization or charge transfer, or when matter interacts with electromagnetic fields. A full QM treatment, rather than QM/MM, is necessary when these features present themselves over a wide spatial range that, in some cases, may span the entire system. Specific examples include the study of catalytic events that involve delocalized changes in chemical bonds, charge transfer, or extensive polarization of the macromolecular environment; drug discovery applications, where the wide range of nonstandard residues and protonation states are challenging to model with purely empirical MM force fields; and the interpretation of spectroscopic observables. Unfortunately, the enormous computational cost of conventional QM methods limit their practical application to small systems. Linear-scaling electronic structure methods (LSQMs) make possible the calculation of large systems but are still too computationally intensive to be applied with the degree of configurational sampling often required to make meaningful comparison with experiment. In this work, we present advances in the development of a quantum mechanical force field (QMFF) suitable for application to biological macromolecules and condensed phase simulations. QMFFs leverage the benefits provided by the LSQM and QM/MM approaches to produce a fully QM method that is able to simultaneously achieve very high accuracy and efficiency. The efficiency of the QMFF is made possible by partitioning the system into fragments and self-consistently solving for the fragment-localized molecular orbitals in the presence of the other fragment's electron densities. Unlike a LSQM, the QMFF introduces empirical parameters that are tuned to obtain very accurate intermolecular forces. The speed and accuracy of our QMFF is demonstrated through a series of examples ranging from small molecule clusters to condensed phase simulation, and applications to drug docking and protein-protein interactions. In these examples, comparisons are made to conventional molecular mechanical models, semiempirical methods, ab initio Hamiltonians, and a hybrid QM/MM method. The comparisons demonstrate the superior accuracy of our QMFF relative to the other models; nonetheless, we stress that the overarching role of QMFFs is not to supplant these established computational methods for problems where their use is appropriate. The role of QMFFs within the toolbox of multiscale modeling methods is to extend the range of applications to include problems that demand a fully quantum mechanical treatment of a large system with extensive configurational sampling.

Abstract:The growing amount of high quality molecular dynamics simulations generated using the latest methodological developments and force fields has led to a sharper understanding of the forces underlying the dynamics of biomolecular systems, as well as to stimulating insights into the structure and catalysis of nucleic acids. It is now clear that inclusion of long-range electrostatic interactions and of the aqueous and ionic environment is necessary for producing realistic and accurate simulations. Yet, many papers hint at a force field and protocol dependence of the results and thus contain the seeds for the future improvements that will be necessary for deepening our understanding of recognition phenomena and folding of nucleic acids.

Abstract:Biomolecular simulations have become an essential tool in contemporary drug discovery and molecular mechanics force fields constitute its cornerstone. Developing a high quality and broad coverage general force field is a significant undertaking that requires substantial expert knowledge and computing resources, which is beyond the scope of general practitioners. Existing force fields originate from only a limited number of groups and organizations, and they either suffer from limited numbers of training sets, lower than desired quality because of oversimplified representations, or are costly for the molecular modeling community to access. To address these issues, in this work, we developed an AMBER-consistent small molecule force field with extensive chemical space coverage and we provide Open Access parameters for the entire modeling community. To validate our force field, we carried out benchmarks of quantum mechanics/molecular mechanics conformer comparison and free energy perturbation calculations on several benchmark data sets. Our force field achieves a higher level performance at reproducing quantum mechanics energies and geometries than two popular open-source force fields, OpenFF2 and GAFF2. In relative binding free energy calculations for 31 protein-ligand data sets, comprising 1079 pairs of ligands, the new force field achieves an overall root mean square error of 1.19 kcal/mol for ∆∆G and 0.92 kcal/mol for ∆G on a subset of 463 ligands without bespoke fitting to the data sets. The results are on par with the leading commercial series of OPLS force fields.

Abstract:A force field is a critical component in molecular dynamics simulations for computational drug discovery. It must achieve high accuracy within the constraints of molecular mechanics' (MM) limited functional forms, which offers high computational efficiency. With the rapid expansion of synthetically accessible chemical space, traditional look-up table approaches face significant challenges. In this study, we address this issue using a modern data-driven approach, developing ByteFF, an Amber-compatible force field for drug-like molecules. To create ByteFF, we generated an expansive and highly diverse molecular dataset at the B3LYP-D3(BJ)/DZVP level of theory. This dataset includes 2.4 million optimized molecular fragment geometries with analytical Hessian matrices, along with 3.2 million torsion profiles. We then trained an edge-augmented, symmetry-preserving molecular graph neural network (GNN) on this dataset, employing a carefully optimized training strategy. Our model predicts all bonded and non-bonded MM force field parameters for drug-like molecules simultaneously across a broad chemical space. ByteFF demonstrates state-of-the-art performance on various benchmark datasets, excelling in predicting relaxed geometries, torsional energy profiles, and conformational energies and forces. Its exceptional accuracy and expansive chemical space coverage make ByteFF a valuable tool for multiple stages of computational drug discovery.

Abstract:Advanced potential energy surfaces are defined as theoretical models that explicitly include many-body effects that transcend the standard fixed-charge, pairwise-additive paradigm typically used in molecular simulation. However, several factors relating to their software implementation have precluded their widespread use in condensed-phase simulations: the computational cost of the theoretical models, a paucity of approximate models and algorithmic improvements that can ameliorate their cost, underdeveloped interfaces and limited dissemination in computational code bases that are widely used in the computational chemistry community, and software implementations that have not kept pace with modern high-performance computing (HPC) architectures, such as multicore CPUs and modern graphics processing units (GPUs). In this Feature Article we review recent progress made in these areas, including well-defined polarization approximations and new multipole electrostatic formulations, novel methods for solving the mutual polarization equations and increasing the MD time step, combining linear-scaling electronic structure methods with new QM/MM methods that account for mutual polarization between the two regions, and the greatly improved software deployment of these models and methods onto GPU and CPU hardware platforms. We have now approached an era where multipole-based polarizable force fields can be routinely used to obtain computational results comparable to state-of-the-art density functional theory while reaching sampling statistics that are acceptable when compared to that obtained from simpler fixed partial charge force fields.

Biomolecular force fields: where have we been, where are we now, where do we need to go and how do we get there?

Abstract:In this perspective, we review the theory and methodology of the derivation of force fields (FFs), and their validity, for molecular simulations, from their inception in the second half of the twentieth century to the improved representations at the end of the century. We examine the representations of the physics embodied in various force fields, their accuracy and deficiencies. The early days in the 1950s and 60s saw FFs first introduced to analyze vibrational spectra. The advent of computers was soon followed by the first molecular mechanics machine calculations. From the very first papers it was recognized that the accuracy with which the FFs represented the physics was critical if meaningful calculated structural and thermodynamic properties were to be achieved. We discuss the rigorous methodology formulated by Lifson, and later Allinger to derive molecular FFs, not only obtain optimal parameters but also uncover deficiencies in the representation of the physics and improve the functional form to account for this physics. In this context, the known coupling between valence coordinates and the importance of coupling terms to describe the physics of this coupling is evaluated. Early simplified, truncated FFs introduced to allow simulations of macromolecular systems are reviewed and their subsequent improvement assessed. We examine in some depth: the basis of the reformulation of the H-bond to its current description; the early introduction of QM in FF development methodology to calculate partial charges and rotational barriers; the powerful and abundant information provided by crystal structure and energetic observables to derive and test all aspects of a FF including both nonbond and intramolecular functional forms; the combined use of QM, along with crystallography and lattice energy calculations to derive rotational barriers about ɸ and ψ; the development and results of methodologies to derive “QM FFs” by sampling the QM energy surface, either by calculating energies at hundreds of configurations, or by describing the energy surface by energies, first and second derivatives sampled over the surface; and the use of the latter to probe the validity of the representations of the physics, reveal flaws and assess improved functional forms. Research demonstrating significant effects of the flaws in the use of the improper torsion angle to represent out of plane deformations, and the standard Lorentz–Berthelot combining rules for nonbonded interactions, and the more accurate descriptions presented are also reviewed. Finally, we discuss the thorough studies involved in deriving the 2nd generation all-atom versions of the CHARMm, AMBER and OPLS FFs, and how the extensive set of observables used in these studies allowed, in the spirit of Lifson, a characterization of both the abilities, but more importantly the deficiencies in the diagonal 12-6-1 FFs used. The significant contribution made by the extensive set of observables compiled in these papers as a basis to test improved forms is noted. In the following paper, we discuss the progress in improving the FFs and representations of the physics that have been investigated in the years following the research described above.

Efficient and Precise Force Field Optimization for Biomolecules Using DPA-2

Abstract:Molecular simulations are essential tools in computational chemistry, enabling the prediction and understanding of molecular interactions and thermodynamic properties of biomolecules. However, traditional force fields face significant challenges in accurately representing novel molecules and complex chemical environments due to the labor-intensive process of manually setting optimization parameters and the high computational cost of quantum mechanical calculations. To overcome these difficulties, we fine-tuned a high-accuracy DPA-2 pre-trained model and applied it to optimize force field parameters on-the-fly, significantly reducing computational costs. Our method combines this fine-tuned DPA-2 model with a node-embedding-based similarity metric, allowing seamless augmentation to new chemical species without manual intervention. We applied this process to the TYK2 inhibitor and PTP1B systems and demonstrated its effectiveness through the improvement of free energy perturbation calculation results. This advancement contributes valuable insights and tools for the computational chemistry community.

A Machine Learning Force Field for Bio-Macromolecular Modeling Based on Quantum Chemistry-Calculated Interaction Energy Datasets

Abstract:Accurate energy data from noncovalent interactions are essential for constructing force fields for molecular dynamics simulations of bio-macromolecular systems. There are two important practical issues in the construction of a reliable force field with the hope of balancing the desired chemical accuracy and working efficiency. One is to determine a suitable quantum chemistry level of theory for calculating interaction energies. The other is to use a suitable continuous energy function to model the quantum chemical energy data. For the first issue, we have recently calculated the intermolecular interaction energies using the SAPT0 level of theory, and we have systematically organized these energies into the ab initio SOFG-31 (homodimer) and SOFG-31-heterodimer datasets. In this work, we re-calculate these interaction energies by using the more advanced SAPT2 level of theory with a wider series of basis sets. Our purpose is to determine the SAPT level of theory proper for interaction energies with respect to the CCSD(T)/CBS benchmark chemical accuracy. Next, to utilize these energy datasets, we employ one of the well-developed machine learning techniques, called the CLIFF scheme, to construct a general-purpose force field for biomolecular dynamics simulations. Here we use the SOFG-31 dataset and the SOFG-31-heterodimer dataset as the training and test sets, respectively. Our results demonstrate that using the CLIFF scheme can reproduce a diverse range of dimeric interaction energy patterns with only a small training set. The overall errors for each SAPT energy component, as well as the SAPT total energy, are all well below the desired chemical accuracy of ~1 kcal/mol.

Abstract:Molecular dynamics (MD) simulation has become a powerful tool for studying the structures and functional mechanisms of biomolecules, and its reliability crucially depends on the accuracy of underlying force fields. This perspective describes our recent efforts to develop more accurate protein force fields by improving the description of intrinsic conformational preferences of amino acid residues using residue-specific dihedral-angle-related parameters. Both backbone and side-chain conformational distributions and their coupling were optimized to fit those from a protein coil library. The resulting force fields RSFF1 and RSFF2 have been found to be more accurate than popular protein force fields, in reproducing experimental structural data of various peptides and proteins. They have also been successfully used in studying folding mechanisms and refinement of structure models. Further methodology developments related to intrinsically disordered proteins (RSFF2+) and a more universal implementation (RSFF2C) based on CMAP potentials are also described. © 2019 American Chemical Society.

Abstract:Molecular dynamics (MD) simulations employing classical force fields constitute the cornerstone of contemporary atomistic modeling in chemistry, biology, and materials science. However, the predictive power of these simulations is only as good as the underlying interatomic potential. Classical potentials often fail to faithfully capture key quantum effects in molecules and materials. Here we enable the direct construction of flexible molecular force fields from high-level ab initio calculations by incorporating spatial and temporal physical symmetries into a gradient-domain machine learning (sGDML) model in an automatic data-driven way. The developed sGDML approach faithfully reproduces global force fields at quantum-chemical CCSD(T) level of accuracy and allows converged molecular dynamics simulations with fully quantized electrons and nuclei. We present MD simulations, for flexible molecules with up to a few dozen atoms and provide insights into the dynamical behavior of these molecules. Our approach provides the key missing ingredient for achieving spectroscopic accuracy in molecular simulations.

Systematic Validation of Protein Force Fields against Experimental Data

Abstract:Molecular dynamics simulations provide a vehicle for capturing the structures, motions, and interactions of biological macromolecules in full atomic detail. The accuracy of such simulations, however, is critically dependent on the force field--the mathematical model used to approximate the atomic-level forces acting on the simulated molecular system. Here we present a systematic and extensive evaluation of eight different protein force fields based on comparisons of experimental data with molecular dynamics simulations that reach a previously inaccessible timescale. First, through extensive comparisons with experimental NMR data, we examined the force fields' abilities to describe the structure and fluctuations of folded proteins. Second, we quantified potential biases towards different secondary structure types by comparing experimental and simulation data for small peptides that preferentially populate either helical or sheet-like structures. Third, we tested the force fields' abilities to fold two small proteins--one α-helical, the other with β-sheet structure. The results suggest that force fields have improved over time, and that the most recent versions, while not perfect, provide an accurate description of many structural and dynamical properties of proteins.
