Abstract:Newly discovered fossils from the Silurian and Devonian periods are beginning to challenge embedded perceptions about the origin and early diversification of jawed vertebrates (gnathostomes). Nevertheless, an explicit cladistic framework for the relationships of these fossils relative to the principal crown lineages of the jawed vertebrates (osteichthyans: bony fishes and tetrapods; chondrichthyans: sharks, batoids, and chimaeras) remains elusive. We critically review the systematics and character distributions of early gnathostomes and provide a clearly stated hierarchy of synapomorphies covering the jaw-bearing stem gnathostomes and osteichthyan and chondrichthyan stem groups. We show that character lists, designed to support the monophyly of putative groups, tend to overstate their strength and lack cladistic corroboration. By contrast, synapomorphic hierarchies are more open to refutation and must explicitly confront conflicting evidence. Our proposed synapomorphy scheme is used to evaluate the status of the problematic fossil groups Acanthodii and Placodermi, and suggest profitable avenues for future research. We interpret placoderms as a paraphyletic array of stem-group gnathostomes, and suggest what we regard as two equally plausible placements of acanthodians: exclusively on the chondrichthyan stem, or distributed on both the chondrichthyan and osteichthyan stems.

Abstract:Pachystropheus rhaeticus is a primarily marine diapsid reptile found in Upper Triassic (Rhaetian) deposits in Britain and continental Europe. Although known for a long time, Pachystropheus remains an enigma. It was identified as the oldest choristodere based on similarities between postcranial bones and a sole cranial element. Here, we re-study all available Pachystropheus material, including new specimens, identifying all skeletal elements that are plausibly referrable to the genus. We reject some previous dubious identifications and show that reports of an ectopterygoid, the only cranial element of Pachystropheus described, were incorrect and that supposed skull elements belong to coelacanth fishes. Furthermore, we present CT data for the first time and new palynological data from Pachystropheus -bearing strata, providing a clearer picture of its stratigraphic distribution and the paleoecology of the Penarth Group. The reassessment of its phylogeny using new character informative data, places Pachystropheus as the last of the thalattosaurs, a lineage of marine reptiles abundant throughout the Triassic. We demonstrate that a specimen of Pachystropheus previously reported from the Lower Jurassic is more likely from the Late Rhaetian, and therefore the taxon does not extend across the end-Triassic Extinction. Moreover, this extends the known geological range of thalattosaurs from the Norian–Rhaetian boundary to the latest Rhaetian. Similarities in the postcranial skeleton between Pachystropheus and other askeptosauroid thalattosaurs, particularly Endennasaurus acutirostris , suggest it was able to move on land, but was most likely a primarily marine predator with an ecological niche distinct from coeval marine reptiles (placodonts, ichthyosaurs) and carnivorous fishes (hybodont sharks, actinopterygians).

Abstract:Resolving the evolutionary relationships of early diverging ('basal') ornithischian dinosaurs is a challenging topic in palaeontology, with multiple competing hypotheses on the phylogenetic relationships of heterodontosaurids, 'hypsilophodontids', and other early-diverging forms. These hypotheses cannot be directly compared because they are derived from differently constructed datasets (i.e. distinct samples of taxa and characters). This study aims to address these issues by revising and combining the distinct datasets into a single analysis in order to create the most comprehensive dataset for the investigation of the phylogenetic relationships of early-diverging ornithischians. A diphyletic model of Dinosauria is supported, with silesaurs nesting as members of Ornithischia. Heterodontosauridae is resolved as a clade of non-genasaurian ornithischians, rejecting a potential relationship with Marginocephalia . 'Hypsilophodontid' taxa span the neornithischian and ornithopod stem, with Thescelosauridae as the sister taxon to Cerapoda. A more restricted Ornithopoda is composed of five main clades: Hypsilophodontidae , Rhabdodontomorpha , Elasmaria , Dryosauridae and Ankylopollexia. Hypsilophodontidae is a valid clade, reduced to two European Barremian taxa. Rhabdodontomorpha does not contain Muttaburrasaurus as originally proposed, but instead expands to include a North American clade formed by Convolosaurus , Iani and Tenontosaurus. Elasmaria contains all non-dryomorph Gondwanan ornithopods, with its members possessing multiple distinct body plans. New results and comparison with previous studies suggest that some members of Dryosauridae are not 'true dryosaurids' but various early euiguanodontians that may be more closely related to either Elasmaria or Ankylopollexia . Results group most 'hypsilophodontids' in larger clades, significantly reducing the number and extension of ghost lineages throughout all of Neornithischia . These clades also show a degree of endemism, with different lineages present at different continents in the Late Cretaceous. This new phylogenetic analysis unifying previous works will provide a framework for future studies on origins and relations of early diverging ornithischians, and attempting to find stability among the different competing hypotheses.

Abstract:The origin of vertebrate paired appendages is one of the most investigated and debated examples of evolutionary novelty 1,2,3,4,5,6,7 . Paired appendages are widely considered as key innovations that enabled new opportunities for controlled swimming and gill ventilation and were prerequisites for the eventual transition from water to land. The past 150 years of debate 8,9,10 has been shaped by two contentious theories 4,5 : the ventrolateral fin-fold hypothesis 9,10 and the archipterygium hypothesis 8 . The latter proposes that fins and girdles evolved from an ancestral gill arch. Although studies in animal development have revived interest in this idea 11,12,13 , it is apparently unsupported by fossil evidence. Here we present palaeontological support for a pharyngeal basis for the vertebrate shoulder girdle. We use computed tomography scanning to reveal details of the braincase of Kolymaspis sibirica 14 , an Early Devonian placoderm fish from Siberia, that suggests a pharyngeal component of the shoulder. We combine these findings with refreshed comparative anatomy of placoderms and jawless outgroups to place the origin of the shoulder girdle on the sixth branchial arch. These findings provide a novel framework for understanding the origin of the pectoral girdle. Our evidence clarifies the location of the presumptive head–trunk interface in jawless fishes and explains the constraint on branchial arch number in gnathostomes 15 . The results revive a key aspect of the archipterygium hypothesis and help reconcile it with the ventrolateral fin-fold model.

Evolution of Vertebrate Gill Covers Via Shifts in an Ancient Pou3f3 Enhancer.

Abstract:Whereas the gill chambers of jawless vertebrates open directly into the environment, jawed vertebrates evolved skeletal append-ages that drive oxygenated water unidirectionally over the gills. A major anatomical difference between the two jawed vertebrate lineages is the presence of a single large gill cover in bony fishes versus separate covers for each gill chamber in cartilaginous fishes. Here, we find that these divergent patterns correlate with the pharyngeal arch expression of Pou3f3 orthologs. We identify a deeply conserved Pou3f3 arch enhancer present in humans through sharks but undetectable in jawless fish. Minor differences between the bony and cartilaginous fish enhancers account for their restricted versus pan-arch expression patterns. In zebrafish, mutation of Pou3f3 or the conserved enhancer disrupts gill cover formation, whereas ectopic pan-arch Pou3f3b expression generates ectopic skeletal elements resembling the multimeric covers of cartilaginous fishes. Abstract:One of the major events in vertebrate evolution involves the transition from jawless (agnathan) to jawed (gnathostome) vertebrates, including a variety of cranial and postcranial innovations. It has long been assumed that characters such as the pelvic girdles and fins, male intromittent organs independent from the pelvic girdles, as well as a regionalized axial skeleton first appeared in various basal gnathostome groups if not at the origin of gnathostomes. Here we describe the first occurrence of pelvic girdles and intromittent organs in the Late Devonian jawless anaspid‐like fish Euphanerops longaevus Woodward (Miguasha Lagerstätte, eastern Canada), associated with a morphologically differentiated region of the axial skeleton. Morphological differentiation of the axial skeleton is also described for the first time in an extant jawless fish, the sea lamprey Petromyzon marinus Linnaeus. Our data indicate that regionalization of the axial skeleton occurred earlier in vertebrate evolutionary history than previously appreciated. This regionalization is coupled with modifications of the appendicular skeleton in Euphanerops. These new observations combined with a new phylogenetic analysis of early vertebrates provide a more precise understanding of how the appendicular and axial skeletons developed and evolved within vertebrate evolutionary history.

Squamation and scale morphology at the root of jawed vertebrates

Abstract:Placoderms, as the earliest branching jawed vertebrates, are crucial to understanding how the characters of crown gnathostomes comprising Chondrichthyes and Osteichthyes evolved from their stem relatives. Despite the growing knowledge of the anatomy and diversity of placoderms over the past decade, the dermal scales of placoderms are predominantly known from isolated material, either morphologically or histologically, resulting in their squamation being poorly understood. Here we provide a comprehensive description of the squamation and scale morphology of a primitive taxon of Antiarcha (a clade at the root of jawed vertebrates), Parayunnanolepis xitunensis , based on the virtual restoration of an articulated specimen by using X-ray computed tomography. Thirteen morphotypes of scales are classified to exhibit how the morphology changes with their position on the body in primitive antiarchs, based on which nine areas of the post-thoracic body are distinguished to show their scale variations in the dorsal, flank, ventral, and caudal lobe regions. In this study, the histological structure of yunnanolepidoid scales is described for the first time based on disarticulated scales from the type locality and horizon of P. xitunensis . The results demonstrate that yunnanolepidoid scales are remarkably different from their dermal plates as well as euantiarch scales in lack of a well-developed middle layer. Together, our study reveals that the high regionalization of squamation and the bipartite histological structure of scales might be plesiomorphic for antiarchs, and jawed vertebrates in general.

Abstract:Attempts to explain the origin and diversification of vertebrates have commonly invoked the evolution of feeding ecology, contrasting the passive suspension feeding of invertebrate chordates and larval lampreys with active predation in living jawed vertebrates. Of the extinct jawless vertebrates that phylogenetically intercalate these living groups, the feeding apparatus is well-preserved only in the early diverging stem-gnathostome heterostracans. However, its anatomy remains poorly understood. Here, we use X-ray microtomography to characterize the feeding apparatus of the pteraspid heterostracan Rhinopteraspis dunensis (Roemer, 1855). The apparatus is composed of 13 plates arranged approximately bilaterally, most of which articulate from the postoral plate. Our reconstruction shows that the oral plates were capable of rotating around the transverse axis, but likely with limited movement. It also suggests the nasohypophyseal organs opened internally, into the pharynx. The functional morphology of the apparatus in Rhinopteraspis precludes all proposed interpretations of feeding except for suspension/deposit feeding and we interpret the apparatus as having served primarily to moderate the oral gape. This is consistent with evidence that at least some early jawless gnathostomes were suspension feeders and runs contrary to macroecological scenarios that envisage early vertebrate evolution as characterized by a directional trend towards increasingly active food acquisition.

Abstract:The palatal anatomy of ichthyosauriforms remains largely unknown. Here, the complete palate of the early-branching ichthyosauriform Chaohusaurus brevifemoralis is reconstructed and described for the first time with the assistance of high-resolution X-ray computed tomography (CT) scanning on the basis of the three-dimensionally preserved skull of its paratype (GMPKU-P-3086) from the Lower Triassic of South China. The reconstruction reveals new palatal features of C. brevifemoralis . The palatine contacts the jugal directly, which is observed in ichthyosauriforms for the first time. A single row of denticles is present on each side of the palate. The vomer exceeds the anterior and posterior margins of the internal naris. The pterygoid is posterior to the internal naris. The epipterygoid is present and the ectopterygoid is absent.

Abstract:Abstract The origin of modern crocodylians is rooted in the Cretaceous, but their evolutionary history is obscure because the relationships of outgroups and transitional forms are poorly resolved. Here, we describe a new form, Varanosuchus sakonnakhonensis gen. nov., sp. nov., from the Early Cretaceous of Thailand that fills an evolutionary gap between Paralligatoridae and Atoposauridae, two derived neosuchian lineages with previously unsettled phylogenetic relationships. Three individuals, including a complete skull and associated postcranial remains, allow for a detailed description and phylogenetic analysis. The new taxon is distinguished from all other crocodylomorphs by an association of features, including a narrow altirostral morphology, a dorsal part of the postorbital with an anterolaterally facing edge, a depression on the posterolateral surface of the maxilla, and fully pterygoid-bound choanae. A phylogenetic analysis confirms the monophyly and taxonomic content of Atoposauridae and Paralligatoridae, and we underline the difficulty in reaching a robust definition of Eusuchia. Furthermore, we put forward further arguments related to the putative terrestrial ecology with semi-aquatic affinities of atoposaurids based on their altirostral snout morphology and osteoderm ornamentation.

Abstract:The spiracular region, comprising the hyomandibular pouch together with the mandibular and hyoid arches, has a complex evolutionary history. In living vertebrates, the embryonic hyomandibular pouch may disappear in the adult, develop into a small opening between the palatoquadrate and hyomandibula containing a single gill-like pseudobranch, or create a middle ear cavity, but it never develops into a fully formed gill with two hemibranchs. The belief that a complete spiracular gill must be the ancestral condition led some 20th century researchers to search for such a gill between the mandibular and hyoid arches in early jawed vertebrates. This hypothesized ancestral state was named the aphetohyoidean condition, but so far it has not been verified in any fossil; supposed examples, such as in the acanthodian Acanthodes and symmoriid chondrichthyans, have been reinterpreted and discounted. Here we present the first confirmed example of a complete spiracular gill in any vertebrate, in the galeaspid (jawless stem gnathostome) Shuyu . Comparisons with two other groups of jawless stem gnathostomes, osteostracans and heterostracans, indicate that they also probably possessed full-sized spiracular gills and that this condition may thus be primitive for the gnathostome stem group. This contrasts with the living jawless cyclostomes, in which the mandibular and hyoid arches are strongly modified and the hyomandibular pouch is lost in the adult. While no truly aphetohyoidean spiracular gill has been found in any jawed vertebrate, the recently reported presence in acanthodians of two pseudobranchs suggests a two-step evolutionary process whereby initial miniaturization of the spiracular gill was followed, independently in chondrichthyans and osteichthyans, by the loss of the anterior pseudobranch. On the basis of these findings we present an overview of spiracular evolution among vertebrates.

Abstract:Among cartilaginous fishes, Holocephali represents the species-depauperate, morphologically conservative sister to sharks, rays and skates and the last survivor of a once far greater Palaeozoic and Mesozoic diversity. Currently, holocephalan diversity is concentrated in deep-sea species, suggesting that this lineage might contain relictual diversity that now persists in the ocean depths. However, the relationships of living holocephalans to their extinct relatives and the timescale of their diversification remain unclear. Here, we reconstruct the evolutionary history of holocephalans using comprehensive morphological and DNA sequence datasets. Our results suggest that crown holocephalans entered and diversified in deep (below 1000 m) ocean waters after the Cretaceous–Palaeogene mass extinction, contrasting with the hypothesis that this ecosystem has acted as a refugium of ancient cartilaginous fishes. These invasions were decoupled from the evolution of key features of the holocephalan body plan, including crushing dentition, a single frontal clasper, and holostylic jaw suspension, during the Palaeozoic Era. However, these invasions considerably postdated the appearance of extant holocephalan families 150 million years ago during a major period of biotic turnover in oceans termed the Mesozoic Marine Revolution. These results clarify the origins of living holocephalans as the recent diversification of a single surviving clade among numerous Palaeozoic lineages.

Abstract:Ecological preferences and life history strategies have enormous impacts on the evolution and phenotypic diversity of salamanders, but the yet established reliable ecological indicators from bony skeletons hinder investigations into the paleobiology of early salamanders. Here, we statistically demonstrate by using time-calibrated cladograms and geometric morphometric analysis on 71 specimens in 36 species, that both the shape of the palate and many non-shape covariates particularly associated with vomerine teeth are ecologically informative in early stem- and basal crown-group salamanders. Disparity patterns within the morphospace of the palate in ecological preferences, life history strategies, and taxonomic affiliations were analyzed in detail, and evolutionary rates and ancestral states of the palate were reconstructed. Our results show that the palate is heavily impacted by convergence constrained by feeding mechanisms and also exhibits clear stepwise evolutionary patterns with alternative phenotypic configurations to cope with similar functional demand. Salamanders are diversified ecologically before the Middle Jurassic and achieved all their present ecological preferences in the Early Cretaceous. Our results reveal that the last common ancestor of all salamanders share with other modern amphibians a unified biphasic ecological preference, and metamorphosis is significant in the expansion of ecomorphospace of the palate in early salamanders.
A new "silesaurid" from the oldest dinosauromorph-bearing beds of South America provides insights into the early evolution of bird-line archosaurs

Abstract:Investigations regarding the early evolutionary history of bird-line archosaurs have undergone significant advancements in recent years. However, controversies remain, especially regarding the phylogenetic position of "silesaurids". Whereas some hypotheses place these archosaurs as the sister-group to dinosaurs, others suggest that "silesaurids" are early ornithischian dinosaurs. Despite the phylogenetic disputes, "silesaurids" are a crucial group for comprehending the origins and early evolution of dinosaurs. In the present study, a new "silesaurid" from the Middle-Upper Triassic of Southern Brazil is described. Gondwanax paraisensis gen. et sp. nov. comes from the Dinodontosaurus Assemblage Zone of the Santa Maria Formation (Ladinian-Carnian boundary), representing one of the oldest "silesaurids" worldwide. Furthermore, Gondwanax paraisensis gen. et sp. nov is the oldest "silesaurid" with three sacral vertebrae, a feature usually observed in more derived forms. In addition, distinct from any other Triassic Pan-Aves, the new taxon bears an incipient fourth trochanter of the femur. This unique combination of features indicates a high diversity of locomotor strategies among early pan-avians. In addition, the co-occurrence of Gondwanax paraisensis gen. et sp. nov. and Gamatavus antiquus in the same Assemblage Zone represents the oldest evidence of sympatry among "silesaurids" in South America. Indeed, the unique combination of sacral and hindlimb features may suggest distinct behaviors for these species, potentially leading to niche differentiation within the same ecosystems.

Abstract:The Cretaceous is a critical time interval that encompasses explosive diversifications of terrestrial vertebrates, particularly the period when the earliest-branching birds, after divergence from their theropod ancestors, evolved the characteristic avian Bauplan that led eventually to their global radiation. This early phylogenetic diversity is overwhelmed by the Ornithothoraces, consisting of the Enantiornithes and Ornithuromorpha, whose members evolved key derived features of crown birds. This disparity consequently circumscribes a large morphological gap between these derived clades and the oldest bird Archaeopteryx . The non-ornithothoracine pygostylians, with an intermediate phylogenetic position, are key to deciphering those evolutionary transformations, but progress in their study has been hampered by the limited diversity of known fossils. Here we report an Early Cetaceous non-ornithothoracine pygostylian, Cratonavis zhui gen. et sp. nov., that exhibits a unique combination of a non-avialan dinosaurian akinetic skull with an avialan post-cranial skeleton, revealing the key role of evolutionary mosaicism in early bird diversification. The unusually elongated scapular and metatarsal one preserved in Cratonavis highlights a breadth of skeletal plasticity, stemming from their distinct developmental modules and selection for possibly raptorial behaviour. Mapped changes in these two elements across theropod phylogeny demonstrate clade-specific evolutionary lability.

Abstract:Sauropterygia was a taxonomically and ecomorphologically diverse clade of Mesozoic marine reptiles spanning the Early Triassic to the Late Cretaceous. Sauropterygians are traditionally divided into two groups representing two markedly different body plans - the short-necked, durophagous Placodontia and the long-necked Eosauropterygia - whereas Saurosphargidae, a small clade of armoured marine reptiles, is generally considered as the sauropterygian sister-group. However, the early evolutionary history of sauropterygians and their phylogenetic relationships with other groups within Diapsida are still incompletely understood. Here, we report a new saurosphargid from the Early Triassic (Olenekian) of South China - Prosaurosphargis yingzishanensis gen. et sp. nov. - representing the earliest known occurrence of the clade. An updated phylogenetic analysis focussing on the interrelationships among diapsid reptiles recovers saurosphargids as nested within sauropterygians, forming a clade with eosauropterygians to the exclusion of placodonts. Furthermore, a clade comprising Eusaurosphargis and Palatodonta is recovered as the sauropterygian sister-group within Sauropterygomorpha tax. nov. The phylogenetic position of several Early and Middle Triassic sauropterygians of previously uncertain phylogenetic affinity, such as Atopodentatus , Hanosaurus , Majiashanosaurus and Corosaurus , is also clarified, elucidating the early evolutionary assembly of the sauropterygian body plan. Finally, our phylogenetic analysis supports the placement of Testudinata and Archosauromorpha within Archelosauria, a result strongly corroborated by molecular data, but only recently recovered in a phylogenetic analysis using a morphology-only dataset. Our study provides evidence for the rapid diversification of sauropterygians in the aftermath of the Permo-Triassic mass extinction event and emphasises the importance of broad taxonomic sampling in reconstructing phylogenetic relationships among extinct taxa.

Abstract:Abstract Paleobiologists must propose a priori hypotheses of homology when conducting a phylogenetic analysis of extinct taxa. The distributions of such “primary” homologies among species are fundamental to phylogeny reconstruction because they reflect a prior belief in what constitutes comparable organismal elements and are the principal determinants of the outcome of phylogenetic analysis. Problems arise when fossil morphology presents seemingly equivocal hypotheses of homology, herein referred to as antinomies. In groups where homology recognition has been elusive, such as echinoderms, these problems are commonly accompanied by the presence (and persistence) of poor descriptive terminology in taxonomic literature that confounds an understanding of characters and stymy phylogenetic research. This paper combines fossil morphology, phylogenetic systematics, and insights from evolutionary developmental biology to outline a research program in Phylogenetic Paleo-ontogeny. A “paleo” ontogenetic approach to character analysis provides a logical basis for homology recognition and discerning patterns of character evolution in a phylogenetic context. To illustrate the utility of the paleo-ontogenetic approach, I present a reassessment of historically contentious plate homologies for “pan-cladid” crinoids (Cladida, Flexibilia, Articulata). Developmental patterns in living crinoids were combined with the fossil record of pan-cladid morphologies to investigate primary posterior plate homologies. Results suggest the sequence of morphologic transitions unfolding during the ontogeny of extant crinoids are developmental relics of their Paleozoic precursors. Developmental genetic modules controlling posterior plate development in pan-cladid crinoids have likely experienced considerable constraint for over 250 million years and limited morphologic diversity in the complexity of calyx characters. Future phylogenetic analyses of pan-cladids are recommended to consider the presence of a single plate in the posterior region homologous with the radianal, rather than the anal X, as is commonly assumed.

Abstract:The study of the large paraphyletic group of extinct 'palaeoniscoid' fishes has shed light on the diversity and evolutionary history of basal actinopterygians. However, only a little ontogenetic information about 'palaeoniscoids' is known because their records in the early stages of development are scarce. Here, we report on a growth series of 'palaeoniscoids' in the juvenile stage from the Upper Triassic Amisan Formation of South Korea. Fourteen specimens, including five counterpart specimens, represent a new taxon, Megalomatia minima gen. et sp. nov., exhibiting ontogeny and exceptional preservation with the eyes possibly containing the crystalline lens, the otoliths, and the lateral line canals without covering scales. This discovery allows us to discuss the adaptations and evolution of basal actinopterygians in more detail than before. The otoliths in situ of Megalomatia support the previous interpretation that basal actinopterygians have a sagitta as the largest otolith. The trunk lateral line canal, which runs under the scales instead of passing through them, represents a plesiomorphic gnathostome trait. Notably, the large protruded eyes suggest that Megalomatia probably has binocular vision, which would have played a significant role in targeting and catching prey with the primitive jaw structure. In addition, the firstly formed skeletal elements such as the jaws, pectoral girdle, and opercular series, and the posteroanterior pattern of squamation development are likely linked to the adaptation of young individuals to increase their viability for feeding, respiration, and swimming.
