Abstract:Red swamp crayfish, Procambarus clarkii, is the most cultured freshwater crayfish species. It attracts significant research attention due to its considerable economic importance. However, the limited availability of genome information has impeded further genetic studies and breeding programs. By utilizing Illumina, PacBio, and Hi-C sequencing technologies, we present a more comprehensive and continuous chromosome-level assembly for P. clarkii than the published one. The final genome size is 4.03 Gb, consisting of 2,358 scaffolds with a N50 of 42.87 Mb. Notably, 3.68 Gb, corresponding to 91.42% of the genome, was anchored to 94 chromosomes. The assembly comprises 70.64% repetitive sequences, including 5.21% tandem repeats and 65.40% transposable elements. Additionally, a total of 4,456 non-coding RNAs and 28,852 protein-coding genes were predicted in the P. clarkii genome, with 96.26% of the genes were annotated. This high-quality genome assembly not only represents a significant improvement for the genome of P. clarkii and provides insights into the unique genome evolution, but also offers valuable information for developing freshwater aquaculture and accelerating genetic breeding.
QTL Analysis for Rice Grain Length and Fine Mapping of an Identified QTL with Stable and Major Effects

Abstract:Grain length in rice plays an important role in determining rice appearance, milling, cooking and eating quality. In this study, the genetic basis of grain length was dissected into six main-effect quantitative trait loci (QTLs) and twelve pairs of epistatic QTLs. The stability of these QTLs was evaluated in four environments using an F 7 recombinant inbred line (RIL) population derived from the cross between a Japonica variety, Asominori, and an Indica variety, IR24. Moreover, chromosome segment substitution lines (CSSLs) harboring each of the six main-effect QTLs were used to evaluate gene action of QTLs across eight environments. A major QTL denoted as qGL-3a , was found to express stably not only in the isogenic background of Asominori but also in the recombinant background of Asominori and IR24 under multiple environments. The IR24 allele at qGL-3a has a positive effect on grain length. Based on the test of advanced backcross progenies, qGL-3a was dissected as a single Mendelian factor, i.e., long rice grain was controlled by a recessive gene gl-3 . High-resolution genetic and physical maps were further constructed for fine mapping gl-3 by using 11 simple sequence repeat (SSR) markers designed using sequence information from seven BAC/PAC clones and a BC 4 F 2 population consisting of 2,068 individuals. Consequently, the gl-3 gene was narrowed down to a candidate genomic region of 87.5 kb long defined by SSR markers RMw357 and RMw353 on chromosome 3, which provides a basis for map-based cloning of this gene and for marker-aided QTL pyramiding in rice quality breeding.

Abstract:Rice grain width and shape play a crucial role in determining grain quality and yield. The genetic basis of rice grain width was dissected into six additive quantitative trait loci (QTI.,) and II pairs of epistatic QTL using an F-7 recombinant inbred line (RIL) population derived from a single cross between Asominori (japonica) and IR24 (indica). QTL by environment interactions were evaluated in four environments. Chromosome segment substitution lines (CSSLs) harboring the six additive effect QTL were used to evaluate gene action across eight environments. A major, stable QTL, qGW-5, consistently decreased rice grain width in both the Asominori/IR24 RIL and CSSL populations with the genetic background Asominori. By investigating the distorted segregation of phenotypic values of rice grain width and genotypes of molecular markers in BC4F2 and BC4F3 populations, qGW-5 was dissected into a single recessive gene, gw-5, which controlled both gran width and length-width ratio. gw-5 was narrowed down to a 49.7-kb genomic region with high recombination frequencies on chromosome 5 using 6781 BC4F2 individuals and 10 newly developed simple sequence repeat markers. Our results provide a basis for map-based cloning of the gw-5 gene and for marker-aided gene/QTL pyramiding in rice quality breeding.
Comparative Transcriptomic and Metagenomic Analysis Reveal the Key Factors on the Growth Rate in Red Swamp Crayfish (Procambarus Clarkii)

Abstract:Abstract Background: Although red swamp crayfish ( Procambarus clarkii ) is one of the most important species in aquaculture, the factors that influence differences in growth and development between individual siblings are still not fully understood. To address this lack of knowledge, we designed experiments to elucidate factors contributing to individual differences by comparing the hepatopancreatic transcriptome and gut flora structure of individuals with differences in sibling crayfish size under the same rearing conditions and attempted to find links between gut flora and host transcriptome information. Result: In total, 300691028 high-quality reads were obtained that were used to assemble 60637958 unigenes. Comparison of the expression profiles of the hepatopancreas of crayfish of different sizes revealed 497 differentially expressed genes (P<0.05). A total of 32 KEGG signaling pathways were found to be enriched after the KEGG database and GO functional annotation analyses, with the highest number of unigene enrichments related to organismal metabolism. Additionally, we found that proteobacteria, tenericutes, actinobacteria, and bacteroidetes made up a larger portion of the microbiome of larger individuals, suggesting that crayfish microbiota adapts to rapid growth, which may promote accelerated development by regulating the expression level of relevant genes. Conclusions: This work has accumulated data to support the potential impact of structural alterations in gut flora under equivalent feeding conditions in explaining the differential expression of transcriptomic genes among differentially developing individuals of sibling crayfish. These results further elucidate how the intestinal environment affects the rapid development of invertebrate crustaceans and provide a reference for further understanding of the regulatory mechanisms of the host's in vivo environment.

Abstract:To provide the theoretical basis for researching growth, development, and molecular marker-assisted breeding of the economically important Yellow River carp (Cyprinus carpio haematopterus) using dynamic quantitative trait locus (QTL) mapping, we constructed three genetic linkage maps from 207 progeny using a new modified genotyping-by-sequencing method. The three maps contained 16,886, 16,548, and 7482 single nucleotide polymorphism markers, respectively, with an average interval of 0.36 cM, 0.45 cM, and 1.00 cM. We identified 148 QTLs related to four growth traits that were located on 25 chromosomes from three growth stages of Yellow River carp. A total of 32, 36, 43, and 37 QTLs were associated with body length, height, width, and weight, respectively. Among them, 47 QTLs were detected for only one growth trait in one stage, but all of the other QTLs were co-localized. Of the 14 main QTLs, 13 were located on chromosome 12, which suggests the presence of growth-related genes on this chromosome. We then detected 17 candidate genes within 50 K upstream and downstream of the 14 main QTLs. This is the first report of the dynamic QTL mapping of growth traits of Yellow River carp, and the results can be used in future studies of growth, development, and molecular-assisted breeding of this species.

Abstract:Grass carp (Ctenopharyngodon idella), one of the most important freshwater food fish, has made a great contribution to freshwater aquaculture in China. Though a consensus linkage map of grass carp has been reported, the low marker resolution limited its application in fine mapping quantitative trait loci (QTL) of commercially important traits. In this study, a high-density linkage map was constructed based on a full-sib F1 family of grass carp, which was further used for mapping QTL for five growth related traits: body weight (BWE), body length (BL), body width (BWI), body height (BH) and fatness (FN). This high-density genetic map was constructed with 3979 SNPs, consisting of 24 linkage groups (LGs). The total length of the linkage map was 1752.742 cM, with an average marker resolution of 0.44 cM. QTL mapping analysis detected two significant and 19 suggestive QTL for the five morphometric traits, distributed on 8 LGs. The phenotypic variations explained of these QTL ranged from 7.2% to 32.8%. Finally, comparative genomic analysis revealed that 23 out of the 24 LGs of grass carp showed high synteny with 23 chromosomes of zebrafish. Taken together, the high-density linkage map and the 21 growth-related QTL, provide valuable genomic resources for both marker-assisted selection (MAS) and comparative genomic studies in grass carp and its related species.

Abstract:High-density genetic linkage maps are essential for quantitative trait locus (QTL) mapping, candidate gene identification, marker-assisted selection, genome assembly and comparative genomic analysis in aquaculture species. Snakehead (Channa argus) is an important aquaculture species in China, but the genetic improvement of this species is still in its infancy. In this study, a high-density genetic linkage map was constructed for snakehead using 2b-RAD sequencing technology. The consensus map contains 3151 single nucleotide polymorphism (SNP) markers assigned to 24 linkage groups (LGs) and spanning 2728.9 cM with an average marker interval of 0.87 cM. Comparative genomics revealed a 1:1 syntenic relationship between snakehead LGs and chromosomes of medaka and European seabass. Fourteen chromosome-wide QTLs associated with body weight and body length were identified in five LGs, explaining 9.6–12.8% of the phenotypic variation. Potential candidate growth-related genes, such as SATB homeobox 2 (satb2), were identified within the QTL intervals. A single major locus for sex determination was identified in LG5 that explained 97.4–100% of the phenotypic variation. Six markers with a sex-determining locus were found to be heterogametic in males and homogametic in females. A sex-specific SNP marker located in the sex QTL region was validated for practical verification of sex in snakehead. All of the results suggest an XX/XY sex determination system in this species. This high-density genetic map and QTL analysis supply a basis for genome evolutionary studies, genome assembly and QTL fine mapping of complex traits in snakehead.

Abstract:A high-density genetic linkage map is of particular importance in the fine mapping for important economic traits and whole genome assembly in aquaculture species. The channel catfish (Ictalurus punctatus), a species native to North America, is one of the most important commercial freshwater fish in the world. Outside of the United States, China has become the major producer and consumer of channel catfish after experiencing rapid development in the past three decades. In this study, based on restriction site associated DNA sequencing (RAD-seq), a high-density genetic linkage map of channel catfish was constructed by using single nucleotide polymorphisms (SNPs) in a F1 family composed of 156 offspring and their two parental individuals. A total of 4,768 SNPs were assigned to 29 linkage groups (LGs), and the length of the linkage map reached 2,480.25 centiMorgans (cM) with an average distance of 0.55 cM between loci. Based on this genetic linkage map, 223 genomic scaffolds were anchored to the 29 LGs of channel catfish, and a total length of 704.66 Mb was assembled. Quantitative trait locus (QTL) mapping and genome-wide association analysis identified 10 QTLs of sex-related and six QTLs of growth-related traits at LG17 and LG28, respectively. Candidate genes associated with sex dimorphism, including spata2, spata5, sf3, zbtb38, and fox, were identified within QTL intervals on the LG17. A sex-linked marker with simple sequence repeats (SSR) in zbtb38 gene of the LG17 was validated for practical verification of sex in the channel catfish. Thus, the LG17 was considered as a sex-related LG. Potential growth-related genes were also identified, including important regulators such as megf9, npffr1, and gas1. In a word, we constructed the high-density genetic linkage map and developed the sex-linked marker in channel catfish, which are important genetic resources for future marker-assisted selection (MAS) of this economically important teleost.

Genomic organization of the molt-inhibiting hormone gene in the red swamp crayfish Procambarus clarkii and characterization of single-nucleotide polymorphisms associated with growth

Abstract:Molt-inhibiting hormone (MIH), a neuropeptide synthesized in the eyestalk in crustaceans, is mainly responsible for the molting by negatively controlling the ecdysteroids secretion. Although there are several reports of the isolation and protein sequencing of MIH in the red swamp crayfish, little is known about the nucleotide sequence and gene organization of this neuropeptide, even less about the association of MIH polymorphisms and growth traits. Here, a 1237 bp full-length MIH cDNA was obtained from the crayfish eyestalk, which encodes a putative protein of 106 amino acids, with a 191 bp 5'-UTR and a 728 bp 3'-UTR. The MIH genomic DNA sequence is 4205 bp in length, which includes three exons interrupted by two introns, and a 929 bp 5'-flanking region. Potential transcription initiation site and transcription factor binding sites were identified in the 5'-flanking region, implying a potential role in transcriptional regulation. Seventeen SNPs in the 5'-flanking region and 3'-UTR were identified, and the associations between these SNPs and growth traits were evaluated with a two-stage design. A SNPs g. -12C > G that showed a significant association with body weight was identified. Individuals with GG genotype had a significantly higher body weight than those with CC genotype (43.98 ± 9.82 g vs. 34.27 ± 6.87 g; P ﹤ 0.001), indicating a beneficial effect of the G allele on the growth of red swamp crayfish. The obtained MIH gene, as well as the identified SNPs, may serve as targets for molecular marker-aided selection in growth improvement of the red swamp crayfish in future studies.

Abstract:Background: The red swamp crawfish, Procambarus clarkii, has become one of the most economically important cultured species in China. Currently, little is known about the gonadal development of this species. Isolation and characterization of genes are an initial step towards understanding gonadal development of P. clarkii. Results: Using the 454 pyrosequencing technology, we obtained a total of 1,134,993 high quality sequence reads from the crawfish testis and ovary libraries. We aimed to identify different genes with a potential role in gonad development. The assembly formed into 22,652 isotigs, distributed by GO analysis across 55 categories in the three ontologies, 'molecular function', 'cellular component', and 'biological processes'. Comparative transcript analysis showed that 1,720 isotigs in the ovary were up-regulated and 2138 isotigs were down-regulated. Several gonad development related genes, such as vitellogenin, cyclin B, cyclin-dependent kinases 2, Dmc1 and ubiquitin were identified. Quantitative real-time PCR verified the expression profiles of 14 differentially expressed genes, and confirmed the reliability of the 454 pyrosequencing. Conclusions: Our findings provide an archive for future research on gonadal development at a molecular level in P. clarkii and other crustacean. This data will be helpful to develop new ideas for artificial regulation of the reproductive process in crawfish aquaculture.

Abstract:Hong Kong catfish ( Clarias fuscus ) is a freshwater fish that has economic value and is widely cultured in southern China. C. fuscus has significant sexual growth dimorphism. In this study, full-sib F 1 individuals of C. fuscus were used as a mapping family to construct a high-density genetic linkage map, and sex-related quantitative trait loci (QTL) were mapped using single nucleotide polymorphism (SNP) markers by restriction-site associated DNA sequencing (RAD-seq) technology. The genetic map was divided into 28 linkage groups with a total map distance of 4870.15 cM, 6453 markers, and an average genetic distance of 0.75 cM between markers. Based on the genetic linkage map, interval mapping was performed to identify sex-related QTLs. A sex-related QTL, qSEX-1, was successfully mapped to LG13, which contained 225 linked SNP markers. The LOD value for the main QTL peak was 77.18, located at 138.32 cM, and the proportion of phenotypic variance explained (PVE) for sex was 83.1%. A candidate sex-determination region was identified within the qSEX-1 interval, with a total map distance of 16.073 cM and 15 SNP markers. The np544 marker was highly linked to sex. In summary, the first genetic linkage map of C. fuscus was generated based on high-throughput sequencing. Moreover, sex-linked SNP loci and a sex-determining interval were identified, providing methodological guidance and important tools for sex control technology in C. fuscus breeding.

Abstract:Ancherythroculter nigrocauda is a fish endemic to the upper areas of the Changjiang (Yangtze) River in China. Quantitative trait locus (QTL) mapping is a powerful tool to identify potential genes affecting traits of economic importance in domestic animals. In this study, a high-density genetic map was constructed with 5 901 single nucleotide polymorphism (SNP) makers by sequencing 92 individual fish from a F1 family using the specific-locus amplified fragment sequencing approach. Initially, 48 QTLs for total length, body length, body height, and body weight were identified according to the high density of the genetic map with 24 LGs, a total length of 3 839.4 cM, and marker spacing of about 0.82 cM. These QTLs explained 27.1%–49.9% of phenotypic variance. The results of this study suggest that major QTLs are responsible for the growth of A. nigrocauda, and these are potentially useful in comparative genomics research, genome assembly, and marker-assisted breeding programs for this species.

Abstract:Allometric growth is a typical characteristic of crustaceans, which mainly occurs among individuals, life stages, tissues, and between sexes. The red swamp crayfish Procambarus clarkii is an economically important crustacean species in the world. To date, the molecular regulatory mechanisms of neuroendocrine system in the allometric growth of P. clarkii remain unclear. In this study, P. clarkii exhibiting significant allometric growth among individuals were sampled from three full-sibling families. The brain, eyestalk, nerve cord, and Y-organ were dissected for transcriptome analysis. Key functional genes were identified by random forest and DESeq2 methods. The gene pathways were enriched utilizing Kyoto Encyclopedia Genes and Genomes (KEGG) analysis. Gene topological analysis was established through weighted gene co-expression network analysis (WGCNA), and hub genes were screened by protein–protein interaction (PPI) networks. Transcriptomic analysis results were validated via qRT-PCR. RNA-Seq identified 31 differentially expressed genes (DEGs) (7 up- and 24 downregulated); 301 DEGs (23 up- and 278 downregulated); 1308 DEGs (474 up- and 834 downregulated); and 64 DEGs (52 up- and 12 downregulated) in the brain, eyestalk, Y-organ, and nerve cord, respectively. Crucial functional genes such as CHIA in the brain and perlucin-like in the eyestalk were notably identified. WGCNA revealed two hub modules, while PPI networks identified neuroendocrine regulators module which hub genes mainly including CP1876-like and cuticle protein AM1199-like , and structural components module which hub genes mainly including CUB& CCP Domain-Containing Protein , ARRDC , and E3 Ubiquitin protein ligase MCYCBP2-like . Correspondingly, the significant gene pathways such as amino sugar and nucleotide sugar metabolism (pcla00520) and insect hormone biosynthesis (pcla00981) were enriched. The results revealed the complex interactions and regulatory relationships of hub genes within hub modules to coordinate molting and growth. The results of RNA-Seq analysis were validated by the consistency of gene expression in qRT-PCR. In present study, key functional genes in the neuroendocrine system regulating allometric growth among individuals were identified, and significant pathways mainly include hormone synthesis were screened, thus constructing a neuroendocrine molecular regulatory network for the allometric growth of P. clarkii . Building on these investigations, a comprehensive mechanism whereby neuroendocrine regulators interact with structural components to coordinate molting and growth was proposed. The result would provide valuable insights into the molecular regulatory mechanisms of allometric growth, highlighting the interplay between the neuroendocrine system and relevant tissues.

Abstract:Abstract The red swamp crayfish, Procambarus clarkii (Girard, 1852), is a paradox in China because it has developed as a popular aquaculture species while becoming a notorious invasive species. We investigated the population genetic diversity and population dynamics of wild Chinese populations of P. clarkii based on proPO fragments and the morphological traits across these populations. The results showed that the populations of P. clarkii exhibit high genetic diversity and significant population structure, inferring that the crayfish was artificially transferred rapidly among different locations for different reasons. Results also revealed distinct phenotypic differentiation, with individuals of some populations having a shorter pleon and wider carapace width, whereas other populations have a small length to width ratio. This study provided comprehensive insights into the population dynamics and morphological variations of P. clarkii, which contribute to understanding the rapid evolution of phenotypic traits after its successful invasion. Results should help establish efficient management strategies for the control of the invasion and at the same time using the genetic information in crayfish aquaculture.

Abstract:Growth related traits controlled by quantitative trait loci (QTL) are important economic traits in aquaculture fish species. In order to dissect these QTL, a high-density genetic linkage map is particularly important. In this study, the first high-density genetic linkage map of black carp (Mylopharyngodon piceus) was constructed using one F1 family comprising of 128 progenies, based on genotyping-by-sequencing (GBS). A total of 10,390 single nucleotide polymorphisms (SNPs) were discovered and genotyped. A number of 4108 high-quality SNPs were assigned to 24 linkage groups (LGs) and the total length of the map was 1708.53 cM with a resolution of 0.51 cM. Conserved syntenic relationship between the high-density linkage map and the zebrafish chromosomes was detected. Relying on this high-density linkage map, 17 suggestive QTL: one for body weight, four for body length, six for body height, and six for body wide, were identified on three linkage groups (LG10, LG17, LG20). The phenotypic variance explained (PVE) by these QTL ranged from 10.9 to 15.5%. The high-density genetic linkage map serves as valuable genomic resources not only for understanding the genomic basis of economically important traits in this fish species, but also for comparative genomics and evolutionary studies of black carp. The identified QTL provide important value for ongoing marker assisted selection (MAS) in this fish.

Abstract:High-density genetic map and quantitative trait loci (QTL) mapping are powerful tools for identifying genomic regions that may be responsible for such polygenic trait as growth. A high-density genetic linkage map was constructed by sequencing 198 individuals in a F1 family of silver carp (Hypophthalmichthys molitrix) in this study. This genetic map spans a length of 2,721.07 cM with 3,134 SNPs distributed on 24 linkage groups (LGs). Comparative genomic mapping presented a high level of syntenic relationship between silver carp and zebrafish. We detected one major and nineteen suggestive QTL for 4 growth-related traits (body length, body height, head length and body weight) at 6, 12 and 18 months post hatch (mph), explaining 10.2~19.5% of phenotypic variation. All six QTL for growth traits of 12 mph generally overlapped with QTL for 6 mph, while the majority of QTL for 18 mph were identified on two additional LGs, which may reveal a different genetic modulation during early and late muscle growth stages. Four potential candidate genes were identified from the QTL regions by homology searching of marker sequences against zebrafish genome. Hepcidin, a potential candidate gene identified from a QTL interval on LG16, was significantly associated with growth traits in the analyses of both phenotype-SNP association and mRNA expression between small-size and large-size groups of silver carp. These results provide a basis for elucidating the genetic mechanisms for growth and body formation in silver carp, a world aquaculture fish.

Abstract:Genetic diversity of 8 wild stocks of red swamp crayfish (Procambarus clarkii )from Tonglu (TL),Taihu Lake (TH),Hubei (HB),Jiangxi (JX),Hongze Lake (HZH),Chongming (CM), Guangxi (GX),and Haiyan (HY),were investigated using 10 microsatellite DNA loci.In these 8 popula-tions,the observed heterozygosity (H o ),expected heterozygosity (H e ),and polymorphism information content (PIC)of these populations ranged from 0.525 7 to 0.740 0,from 0.623 8 to 0.743 4,and from 0.420 9 to 0.684 0,respectively,indicating a high level of genetic diversity.The highest and lowest ge-netic diversity were found in the Guangxi population and Taihu population,respectively.Then,genetic distance was calculated using the MEGA 4.0 software.And the genetic distance between HB population and TH population was the smallest,while that between CM population and JX population was the lar-gest.

Abstract:The black tiger shrimp, Penaeus monodon, is important in both fishery and aquaculture and is the second-most widely cultured shrimp species in the world. However, the current strains cannot meet the market needs in various cultural environments, and the genome resources for P. monodon are still lacking. Restriction-site associated DNA sequencing (RADseq) has been widely used in genetic linkage map construction and in quantitative trait loci (QTL) mapping. We constructed a high-density genetic linkage map with RADseq in a full-sib family. This map contained 6524 single nucleotide polymorphisms (SNPs) and 2208 unique loci. The total length was 3275.4 cM, and the genetic distance was estimated to be 1.1 Mb/cM. The sex trait is a dichotomous phenotype, and the same interval was detected as a QTL using QTL mapping and genome-wide association analysis. The most significant locus explained 77.4% of the phenotype variance. The sex locus was speculated to be the same in this species based on the sequence alignments in Mozambique, India, and Hawaii populations. The constructed genetic linkage map provided a valuable resource for QTL mapping, genome assembly, and genome comparison for shrimp. The demonstrated common sex locus is a step closer to locating the underlying gene.

Abstract:Mapping of quantitative trait loci (QTL) is essential for the discovery of genetic structures that related to complex quantitative traits. In this study, we identified 264,072 raw SNPs (single-nucleotide polymorphisms) by double digest restriction site associated DNA sequencing (ddRADseq), and utilized 3029 of these SNPs to construct a genetic linkage map in orange-spotted grouper (Epinephelus coioides) using a regression mapping algorithm. The genetic map contained 24 linkage groups (LGs) spanning a total genetic distance of 1231.98 cM. Twenty-seven significant growth-related QTLs were identified. Furthermore, we identified 17 genes (fez2, alg3, ece2, arvcf, sla27a4, sgk223, camk2, prrc2b, mchr1, sardh, pappa, syk, tert, wdrcp91, ftz-f1, mate1 and notch1) including three (tert, ftz-f1 and notch1) that have been reported to be involved in fish growth. To summarize, we mapped growth-related QTLs in the orange-spotted grouper. These QTLs will be useful in marker-assisted selection (MAS) efforts to improve growth-related traits in this economically important fish.

Abstract:QTL mapping is an effective method for marker assisted selection (MAS) in animal breeding, and high-density linkage genetic maps are necessary for fine mapping of QTLs. In this study, high-density genetic maps of hybrid Epinephelus fuscoguttatus (♀) and Epinephelus tukula (♂) progeny (which demonstrated improved growth rates compared with the female parent) were constructed using RAD technology. Sex-average, female-specific, and male-specific linkage maps were composed of 24 linkage groups (LGs). The genetic map developed in this study had the highest number of SNPs among reported genetic maps for groupers. The sex-average linkage map contained 2759 bin makers (150,468 SNPs) and spanned 1627.28 cM, with an average marker interval of 0.59 cM. The female-specific (E. fuscoguttatus) linkage map contained 648 bin makers (38,269 SNPs) and spanned 1414.68 cM, with an average marker interval of 2.22 cM. The male-specific (E. tukula) linkage map contained 2126 bin makers (112,015 SNPs) and spanned 1839.88 cM, with an average marker interval of 0.86 cM. In total, 45 QTLs comprising 318 SNPs for growth-related traits were identified, including 10 QTLs for body weight, 6 QTLs for full length, 7 QTLs for body length, 14 QTLs for head length, 5 QTLs for body height, and 3 QTLs for body thickness. In addition, 56 candidate genes related to growth, metabolism, bone formation, muscle development, and neural regulation were identified, including eight genes associated with growth in other fish. Among these, gpr126, fam20a, fam20c, sox9b, foxm1, foxl1, myf6, zbtb38, and sl should be a focus of further research. These results provide a foundation for fine QTL mapping in grouper, and theoretical guidance for exploring the causes of heterosis, which is of great significance for MAS in the breeding of hybrids and male and female parents.
