Abstract:The transformation between nitrite and nitrate is recognized as a critical process in microbiological nitrogen cycle due to its intersectional role in nitrification, denitrification and anaerobic ammonium oxidation (ANAMMOX). Nitrite oxidoreductase (Nxr) and respiratory nitrate reductase (Nar) are shown to be the key enzymes in the nitrite oxidation and nitrate reduction, which share significant similarities in various respects such as structural component, spacious distribution, functional mechanism and phylogenic evolution. Based on the four perspectives above, a comparative analysis of Nar and Nxr was conducted to facilitate our understanding of the microbiological transformation of nitrogen compounds.

Abstract:Nitrogen is crucial to any ecosystem, and its bioavailability depends on microbial nitrogen-transforming reactions. Over the recent years, various new nitrogen-transforming reactions and pathways have been identified, expanding our view on the nitrogen cycle and metabolic versatility. In this study, we elucidate a novel mechanism employed by Acididesulfobacillus acetoxydans , an acidophilic sulfate-reducing bacterium, to reduce nitrate to ammonium. This finding underscores the diverse physiological nature of dissimilatory reduction to ammonium (DNRA). A. acetoxydans was isolated from acid mine drainage, an extremely acidic environment where nitrogen metabolism is poorly studied. Our findings will contribute to understanding DNRA potential and variations in extremely acidic environments.

Abstract:Nitrate ammonifiers are a taxonomically diverse group of microorganisms that reduce nitrate to ammonium, which is released, and thereby contribute to the retention of nitrogen in ecosystems. Despite their importance for understanding the fate of nitrate, they remain a largely overlooked group in the nitrogen cycle. Here, we present the latest advances on free-living microorganisms using NrfA to reduce nitrite during ammonification. We describe their diversity and ecology in terrestrial and aquatic environments, as well as the environmental factors influencing the competition for nitrate with denitrifiers that reduce nitrate to gaseous nitrogen species, including the greenhouse gas nitrous oxide (N2O). We further review the capacity of ammonifiers for other redox reactions, showing that they likely play multiple roles in the cycling of elements.

Abstract:The process of nitrate assimilation is a very crucial pathway for the sustainable growth and productivity of higher plants. This process is catalysed by two enzymes, nitrate reductase and nitrite reductase. Both the enzymes differ from each other with respect to their structural organisation, subcellular location, catalytic efficiencies and regulatory mechanisms. Nitrate reductase catalyses the rate limiting step of nitrate assimilation process. The genes and proteins of this enzyme have been isolated and characterised from many higher plants. The additional role of NR in the production of nitric oxide has been also reported in last several years. The reduced ammonium is assimilated into carbon skeleton, ?-ketoglutarate, by the concerted action of glutamine synthetase and glutamate synthase. Glutamine and glutamate are the transportable forms of nitrogen among various tissues and metabolic processes. The rate of nitrate assimilation is regulated by the rate of uptake of nitrate by nitrate transporters, availability of carbon skeleton, accumulation of nitrogenous end products, light and the rate of photosynthesis. The partitioning of metabolites and resources between carbon and nitrogen metabolism is an important factor for the growth and yield of plants. During the last several decades excess use of nitrogen fertiliser has caused environmental pollution. Efforts have been made to increase the nitrogen use efficiency of plants to reduce the cost on fertiliser and nitrate pollution, increase the productivity and protein content of several commonly used crops. This review discusses the process of nitrate assimilation and its interaction with the carbon metabolism.

Abstract:Dissimilatory nitrate/nitrite reduction to ammonium (DNRA) is an anaerobic microbial pathway that competes with denitrification for common substrates NO3− and NO2−. Unlike denitrification, which leads to nitrogen loss and N2O emission, DNRA reduces NO3− and NO2− to NH4+, a reactive nitrogen compound with a higher tendency to be retained in the soil matrix. Therefore, stimulation of DNRA has often been proposed as a strategy to improve fertilizer efficiency and reduce greenhouse gas emissions. Such attempts have been hampered by lack of insights into soil DNRA bacterial ecophysiology. Here, we have developed a new screening method for isolating DNRA-catalyzing organisms from agricultural soils without apparent DNRA activity. Physiological characteristics of six DNRA isolates were closely examined, disclosing a previously overlooked link between NO3− repression of NO2−-to-NH4+ reduction and the C-to-N ratio regulation of DNRA activity, which may be a key to understanding why DNRA activity is rarely observed at substantial levels in nitrogen-rich agricultural soils. ABSTRACT Dissimilatory nitrate/nitrite reduction to ammonium (DNRA) has recently regained attention as a nitrogen retention pathway that may potentially be harnessed to alleviate nitrogen loss resulting from denitrification. Until recently, the ecophysiology of DNRA bacteria inhabiting agricultural soils has remained largely unexplored, due to the difficulty in targeted enrichment and isolation of DNRA microorganisms. In this study, >100 DNRA bacteria were isolated from NO3−-reducing anoxic enrichment cultures established with rice paddy soils using a newly developed colorimetric screening method. Six of these isolates, each assigned to a different genus, were characterized to improve the understanding of DNRA physiology. All the isolates carried nrfA and/or nirB, and the Bacillus sp. strain possessed a clade II nosZ gene conferring the capacity for N2O reduction. A common prominent physiological feature observed in the isolates was NO2− accumulation before NH4+ production, which was further examined with Citrobacter sp. strain DNRA3 (possessing nrfA and nirB) and Enterobacter sp. strain DNRA5 (possessing only nirB). Both isolates showed inhibition of NO2−-to-NH4+ reduction at submillimolar NO3− concentrations and downregulation of nrfA or nirB transcription when NO3− was being reduced to NO2−. In batch and chemostat experiments, both isolates produced NH4+ from NO3− reduction when incubated with excess organic electron donors, while incubation with excess NO3− resulted in NO2− buildup but no substantial NH4+ production, presumably due to inhibitory NO3− concentrations. This previously overlooked link between NO3− repression of NO2−-to-NH4+ reduction and the C-to-N ratio regulation of DNRA activity may be a key mechanism underpinning denitrification-versus-DNRA competition in soil. Abstract:In the genome of Shewanella oneidensis , a napDAGHB gene cluster encoding periplasmic nitrate reductase (NapA) and accessory proteins and an nrfA gene encoding periplasmic nitrite reductase (NrfA) have been identified. These two systems seem to be atypical because the genome lacks genes encoding cytoplasmic membrane electron transport proteins, NapC for NAP and NrfBCD/NrfH for NRF, respectively. Here, we present evidence that reduction of nitrate to ammonium in S. oneidensis is carried out by these atypical systems in a two-step manner. Transcriptional and mutational analyses suggest that CymA, a cytoplasmic membrane electron transport protein, is likely to be the functional replacement of both NapC and NrfH in S. oneidensis . Surprisingly, a strain devoid of napB encoding the small subunit of nitrate reductase exhibited the maximum cell density sooner than the wild type. Further characterization of this strain showed that nitrite was not detected as a free intermediate in its culture and NapB provides a fitness gain for S. oneidensis to compete for nitrate in the environments. On the basis results from mutational analyses of napA , napB , nrfA and napBnrfA in-frame deletion mutants, we propose that NapB is able to favor nitrate reduction by routing electrons to NapA exclusively.

Abstract:Abstract. The nitrogen (N) cycle contains two different processes of dissimilatory nitrate (NO3−) reduction, denitrification and dissimilatory NO3− reduction to ammonium (DNRA). While there is general agreement that the denitrification process takes place in many soils, the occurrence and importance of DNRA is generally not considered. Two approaches have been used to investigate DNRA in soil, (1) microbiological techniques to identify soil microorganisms capable of DNRA and (2) 15N tracing to elucidate the occurrence of DNRA and to quantify gross DNRA rates. There is evidence that many soil bacteria and fungi have the ability to perform DNRA. Redox status and C/NO3− ratio have been identified as the most important factors regulating DNRA in soil. 15N tracing studies have shown that gross DNRA rates can be a significant or even a dominant NO3− consumption process in some ecosystems. Moreover, a link between heterotrophic nitrification and DNRA provides an alternative pathway of ammonium (NH4+) production to mineralisation. Numerical 15N tracing models are particularly useful when investigating DNRA in the context of other N cycling processes. The results of correlation and regression analyses show that highest gross DNRA rates can be expected in soils with high organic matter content in humid regions, while its relative importance is higher in temperate climates. With this review we summarise the importance and current knowledge of this often overlooked NO3− consumption process within the terrestrial N cycle. We strongly encourage considering DNRA as a relevant process in future soil N cycling investigations.

Nitrate removal by anammox biomass with intracellular carbon source as electron donors via DNRA pathway

Abstract:In this work, a novel nitrate (NO3−) reduction pathway by anaerobic ammonium oxidation (anammox) biomass was firstly discovered with the intracellular carbon sources as the only electron donors. And the possible reaction mechanism was deduced to be intracellular dissimilatory nitrate reduction to ammonium (DNRA) pathway according to the experimental results. In batch experiments, without any external electron donors, NO3−-N (about 50 mg/L) was reduced to N2 within 48 h, and a small amount of NO2−-N was detected (the maximum of 2 mg/L) with the anammox biomass concentration of 4400 mg/L. Acetylene (4.46 mmol/L) addition resulted in obvious NH4+ accumulation during NO3− degradation by anammox biomass, since acetylene mainly interfered in hydrazine (N2H4) generation from NH4+ and NO. Without HCO3− addition, the NO3−-N degradation rate was slower than that with HCO3− addition. Simultaneously, glycogen contents inside anammox biomass decreased to 133.22 ± 1.21 mg/g VSS and 129.79 ± 1.21 mg/g VSS with and without HCO3−, respectively, from 142.20 ± 0.61 mg/g VSS. In the long-term experiment, anammox biomass stably degraded NO3−-N without external electron donors addition, and the maximum removal efficiency of NO3−-N reached 55.4%. The above results indicated the anammox bacteria utilized the DNRA pathway to reduce NO3− to NO2− and further NH4+, then normal anammox metabolism would continue to convert the produced NO2− and NH4+ to N2. The intracellular stored carbon sources (e.g., glycogen) were supposed to be electron donors for NO3− degradation. This capability would enhance the viability and living space of anammox bacteria in different natural ecosystems, and make it plausible that complete nitrogen removal could be implemented only by the anammox process.

Abstract:Dissimilatory nitrate reduction to ammonium (DNRA) is currently of great interest because it is an important method for recovering nitrogen from wastewater and offers many advantages, over other methods. A full understanding of DNRA requires the mechanisms, pathways, and functional microorganisms involved to be identified. The roles these pathways play and the effectiveness of DNRA in the environment are not well understood. The objectives of this review are to describe our current understanding of the molecular mechanisms and pathways involved in DNRA from the substrate transfer perspective and to summarize the effects of DNRA in the environment. First, the mechanisms and pathways involved in DNRA are described in detail. Second, our understanding of DNRA by actinomycetes is reviewed and gaps in our understanding are identified. Finally, the effects of DNRA in the environment are assessed. This review will help in the development of future research into DNRA to promote the use of DNRA to treat wastewater and recover nitrogen.

In this study, >100 microbial isolates capable of DNRA have been isolated from rice paddy soil with apparent dominance of denitrification using a novel high-throughput screening method. Six of these isolates, each assigned to a disparate genus, was examined to improve understanding of DNRA physiology. All isolates carried nrfA and/or nirB , and an isolate affiliated to Bacillus possessed a clade II nosZ gene and was capable of N 2 O reduction. A common prominent physiological feature observed in all DNRA isolates was NO 2 − accumulation observed before NH 4 + production, which was further examined with Citrobacter sp. DNRA3 (possessing nrfA and nirB) and Enterobacter sp. DNRA5 (possessing only nirB ). In both organisms, NO 2 − -to-NH 4 + reduction was inhibited by submillimolar NO 3 − , and nrfA or nirB transcription was down-regulated when NO 3 − was being reduced to NO 2 − . Abstract:The chapter describes dissimilatory nitrate reduction to ammonia, a process, distinct from denitrification and nitrate assimilation; the cytoplasmic pathway for nitrate dissimilation to ammonia; the periplasmic pathway for the respiratory reduction of nitrate to ammonia; the regulation of the cytoplasmic and periplasmic pathways for nitrate reduction to ammonia; the distribution of enzymes for nitrate reduction to ammonia and their ecological significance; and nitrate reduction to ammonia as an evolutionary link between nitrate assimilation and denitrification. It has been assumed that there are only four types of NO3– reductase: Nas, Nap, Nar, and the membrane-associated proteins with active sites facing outside the cytoplasmic membrane. It is strictly an anaerobic process that dominates NO3 and NO2– reduction in reductant-rich environments, such as anaerobic marine sediments and S2-rich thermal vents, the human gastrointestinal tract, and the bodies of warm-blooded animals. These energy-conserving NO2 reductases are predominantly synthesized only during anaerobic growth, mainly in obligate or facultative anaerobes that encounter the high concentrations of NO3. This soluble NO2 reductase is so far unique in being the only enzyme involved in NO3 reduction that does not receive electrons directly from the quinol pool. In this respect, the term dissimilatory is rather appropriate than respiratory NO2 reduction.

Abstract:The microbial nitrogen cycle is one of the most complex and environmentally important element cycles on Earth and has long been thought to be mediated exclusively by prokaryotic microbes. Rather recently, it was discovered that certain eukaryotic microbes are able to store nitrate intracellularly and use it for dissimilatory nitrate reduction in the absence of oxygen. The paradigm shift that this entailed is ecologically significant because the eukaryotes in question comprise global players like diatoms, foraminifers, and fungi. This review article provides an unprecedented overview of nitrate storage and dissimilatory nitrate reduction by diverse marine eukaryotes placed into an eco-physiological context. The advantage of intracellular nitrate storage for anaerobic energy conservation in oxygen-depleted habitats is explained and the life style enabled by this metabolic trait is described. A first compilation of intracellular nitrate inventories in various marine sediments is presented, indicating that intracellular nitrate pools vastly exceed porewater nitrate pools. The relative contribution by foraminifers to total sedimentary denitrification is estimated for different marine settings, suggesting that eukaryotes may rival prokaryotes in terms of dissimilatory nitrate reduction. Finally, this review article sketches some evolutionary perspectives of eukaryotic nitrate metabolism and identifies open questions that need to be addressed in future investigations.

Abstract:Large amounts of nitrogen fertilized to food production are lost via denitrification and leaching. Dissimilatory nitrate reduction to ammonium (DNRA) is a bioprocess competing with denitrification, and it conserves bioavailable nitrogen in soil ecosystems. The carbon to nitrogen (C/N) ratio has long been believed essential to balance the competition between DNRA and denitrification, but increasing evidence indicates that DNRA may occur unrelated to C/N ratio via a largely unknown mechanism. Taking Geobacter as representative bacteria, we found that the kinetic of nitrite bio-reduction to ammonium was the key to enhancing DNRA and demonstrated it in pure and mixed cultures and soil ecosystems. Compared to other two strains of DNRA bacteria, Geobacter sulfurreducens was confirmed for the first time to conduct a 3-fold more rapid DNRA (NO 2 − →NH 4 + ) when it grew with the kinetically matched nitrite accumulator Delftia tsuruhatensis (NO 3 − →NO 2 − ). They assisted and restricted each other to bring their population ratio close to the theoretical yield ratio of 2.7:1 while performing cross-feeding with nitrite and ammonium. This rapid DNRA was further demonstrated to conserve 2–8 times more reactive nitrogen in organic deficient soils, and up to 40% of 15 NO 3 − was reduced to ammonium. Our results found a sustainable way of nitrogen retention in soils, and have broader implications for understanding nitrogen turnover in ecosystems.

Abstract:Generally, anaerobic ammonium oxidation (anammox) converts nitrite (NO 2 − ) and ammonium (NH 4 + ) to nitrogen gas (N 2 ) but generates some nitrate (NO 3 − ) (equivalent to 11% of inlet total nitrogen (TN)). Although it reported that anammox bacteria could degrade NO 3 − via dissimilatory nitrate reduction to ammonium (DNRA) pathway using the intracellular carbon as the electron donor, it is still unclear the specific electron transfer mechanism in this intracellular carbon-dependent DNRA inside anammox bacteria, and whether the sole anammox bacteria could achieve higher TN removal efficiency more than the theoretical maximum of 89%. In this study, transcriptome analysis and metabolic inhibitor experiments demonstrated that NADH generated from the decomposition of the intracellular carbon (glycogen) supplied electrons for the NO 3 − conversion; the electrons were transferred from NADH to nitrate reductase (Nar) and nitrite reductase forming ammonium (NrfA) from ubiquinone (UQ) and complex III, respectively. Combining the intracellular carbon-dependent DNRA with normal anammox process, an average TN removal efficiency of 95% was achieved by the sole anammox bacteria in a sequencing batch reactor. Fluorescent in situ hybridization (FISH) images and real-time fluorescence quantitative PCR (qPCR) results illustrated anammox bacteria could survive and proliferate in the SBR. Our work improved the understanding of the electron transfer mechanism inside anammox bacteria, and further exploit its potential in nitrogen pollutants removal.

Abstract:Some microbes utilize different dissimilatory nitrate reduction (DNR) pathways, including DNR to ammonia (DNRA) and denitrification pathways, for anaerobic respiration in response to ambient carbon/nitrogen ratio changes. Large-scale industrial nitrogen fixation and fertilizer application raise the concern of emission of N2O, a stable gas with potent global warming potential, as consequence of microbial respiration, thereby aggravating global warming and climate change. However, little is known about the molecular mechanism underlying the choice of two competing DNR pathways. We demonstrate that the global regulator CRP1, which is widely encoded in bacteria, is required for DNRA in S. loihica PV-4 strain, while the CRP2 paralogue is required for transcription of the nitrite reductase gene nirK for denitrification. Sufficient carbon source lead to the predominance of DNRA, while carbon source/electron donor deficiency may result in an incomplete denitrification process, raising the concern of high levels of N2O emission from nitrate-rich and carbon source-poor waters and soils. Interestingly, computational analyses indicate that the common cyclic AMP receptor protein (designated CRP1) and its paralogue CRP2 might both be involved in the regulation of two competing dissimilatory nitrate reduction pathways, DNRA and denitrification, in S. loihica PV-4 and several other denitrifying Shewanella species. To explore the regulatory mechanism underlying the dissimilatory nitrate reduction (DNR) pathways, nitrate reduction of a series of in-frame deletion mutants was analyzed under different C/N ratios. Deletion of crp1 could accelerate the reduction of nitrite to NO under both low and high C/N ratios. CRP1 is not required for denitrification and actually suppresses production of NO and N2O gases. Deletion of either of the NO-forming nitrite reductase genes nirK or crp2 blocked production of NO gas. Furthermore, real-time PCR and electrophoretic mobility shift assays (EMSAs) demonstrated that the transcription levels of DNRA-relevant genes such as nap-β (napDABGH), nrfA, and cymA were upregulated by CRP1, while nirK transcription was dependent on CRP2. There are tradeoffs between the different physiological roles of nitrate/lactate, as nitrogen nutrient/carbon source and electron acceptor/donor and CRPs may leverage dissimilatory nitrate reduction pathways for maximizing energy yield and bacterial survival under ambient environmental conditions. Abstract:The global nitrogen cycle is of paramount significance as it affects important processes like primary productivity and decomposition. Nitrification, the oxidation of ammonia to nitrate via nitrite, is a key process in the nitrogen cycle. The knowledge about nitrification has been challenged during the last few decades with inventions like anaerobic ammonia oxidation, ammonia‐oxidizing archaea, and recently the complete ammonia oxidation (comammox). The discovery of comammox Nitrospira has made a paradigm shift in nitrification, before which it was considered as a two‐step process, mediated by chemolithoautotrophic ammonia oxidizers and nitrite oxidizers. The genome of comammox Nitrospira equipped with molecular machineries for both ammonia and nitrite oxidation. The genus Nitrospira is ubiquitous, comes under phylum Nitrospirae, which comprises six sublineages consisting of canonical nitrite oxidizers and comammox. The single‐step nitrification is energetically more feasible; furthermore, the existence of diverse metabolic pathways in Nitrospira is critical for its establishment in various habitats. The present review discusses the taxonomy, ecophysiology, isolation, identification, growth, and metabolic diversity of the genus Nitrospira; compares the genomes of canonical nitrite‐oxidizing Nitrospira and comammox Nitrospira, and analyses the differences of Nitrospira with other nitrifying bacteria.

Abstract:Denitrification is a distinct means of energy conservation, making use of N oxides as terminal electron acceptors for cellular bioenergetics under anaerobic, microaerophilic, and occasionally aerobic conditions. The process is an essential branch of the global N cycle, reversing dinitrogen fixation, and is associated with chemolithotrophic, phototrophic, diazotrophic, or organotrophic metabolism but generally not with obligately anaerobic life. Discovered more than a century ago and believed to be exclusively a bacterial trait, denitrification has now been found in halophilic and hyperthermophilic archaea and in the mitochondria of fungi, raising evolutionarily intriguing vistas. Important advances in the biochemical characterization of denitrification and the underlying genetics have been achieved with Pseudomonas stutzeri, Pseudomonas aeruginosa, Paracoccus denitrificans, Ralstonia eutropha, and Rhodobacter sphaeroides. Pseudomonads represent one of the largest assemblies of the denitrifying bacteria within a single genus, favoring their use as model organisms. Around 50 genes are required within a single bacterium to encode the core structures of the denitrification apparatus. Much of the denitrification process of gram-negative bacteria has been found confined to the periplasm, whereas the topology and enzymology of the gram-positive bacteria are less well established. The activation and enzymatic transformation of N oxides is based on the redox chemistry of Fe, Cu, and Mo. Biochemical breakthroughs have included the X-ray structures of the two types of respiratory nitrite reductases and the isolation of the novel enzymes nitric oxide reductase and nitrous oxide reductase, as well as their structural characterization by indirect spectroscopic means. This revealed unexpected relationships among denitrification enzymes and respiratory oxygen reductases. Denitrification is intimately related to fundamental cellular processes that include primary and secondary transport, protein translocation, cytochrome c biogenesis, anaerobic gene regulation, metalloprotein assembly, and the biosynthesis of the cofactors molybdopterin and heme D1. An important class of regulators for the anaerobic expression of the denitrification apparatus are transcription factors of the greater FNR family. Nitrate and nitric oxide, in addition to being respiratory substrates, have been identified as signaling molecules for the induction of distinct N oxide-metabolizing enzymes.

Abstract:Effects of nitrogen (N) deposition on microbially-driven processes in oligotrophic freshwater ecosystems are poorly understood. We quantified guilds in the main N-transformation pathways in benthic habitats of 11 mountain lakes along a dissolved inorganic nitrogen gradient. The genes involved in denitrification (nirS, nirK, nosZ), nitrification (archaeal and bacterial amoA), dissimilatory nitrate reduction to ammonium (DNRA, nrfA) and anaerobic ammonium oxidation (anammox, hdh) were quantified, and the bacterial 16S rRNA gene was sequenced. The dominant pathways and associated bacterial communities defined four main N-transforming clusters that differed across habitat types. DNRA dominated in the sediments, except in the upper layers of more productive lakes where nirS denitrifiers prevailed with potential N2O release. Loss as N2 was more likely in lithic biofilms, as indicated by the higher hdh and nosZ abundances. Archaeal ammonia oxidisers predominated in the isoetid rhizosphere and rocky littoral sediments, suggesting nitrifying hotspots. Overall, we observed a change in potential for reactive N recycling via DNRA to N losses via denitrification as lake productivity increases in oligotrophic mountain lakes. Thus, N deposition results in a shift in genetic potential from an internal N accumulation to an atmospheric release in the respective lake systems, with increased risk for N2O emissions from productive lakes.
