Abstract:Quinoa is a facultative halophyte with excellent tolerance to salinity. In this study, the epidermal bladder cell complex (EBCc) of quinoa leaves was studied to determine their cellular characteristics and involvement in salt tolerance. We used light microscopy, confocal RAMAN microscopy, confocal fluorescence microscopy, transmission electron microscopy, and environmental scanning electron microscopy complemented by energy dispersive X-ray analysis. Ionic content was quantified with flame atomic absorption spectroscopy and with flame emission photometry. Results show that: (i) the number of EBCcs remains constant but their density and area vary with leaf age; (ii) stalk cells store lipids and exhibit thick walls, bladder cells present carotenes in small vesicles, oxalate crystals in vacuoles and lignin in their walls and both stalk and bladder cells have cuticles that differ in wax and cutin content; (iii) chloroplasts containing starch can be found on both stalk and bladder cells, and the latter also presents grana; (iv) plasmodesmata are observed between the stalk cell and the bladder cell, and between the epidermal cell and the stalk cell, and ectodesmata-like structures are observed on the bladder cell. Under high salinity conditions, (v) there is a clear tendency to accumulate greater amounts of K+ with respect to Na+ in the bladder cell; (vi) stalk cells accumulate similar amounts of K+ and Na+; (vii) Na+ accumulates mainly in the medullary parenchyma of the stem. These results add knowledge about the structure, content, and role of EBCc under salt stress, and surprisingly present the parenchyma of the stem as the main area of Na+ accumulation.

Abstract:Soil salinity is destroying arable land and is considered to be one of the major threats to global food security in the 21st century. Therefore, the ability of naturally salt-tolerant halophyte plants to sequester large quantities of salt in external structures, such as epidermal bladder cells (EBCs), is of great interest. Using Chenopodium quinoa, a pseudo-cereal halophyte of great economic potential, we have shown previously that, upon removal of salt bladders, quinoa becomes salt sensitive. In this work, we analyzed the molecular mechanism underlying the unique salt dumping capabilities of bladder cells in quinoa. The transporters differentially expressed in the EBC transcriptome and functional electrophysiological testing of key EBC transporters in Xenopus oocytes revealed that loading of Na+ and Cl- into EBCs is mediated by a set of tailored plasma and vacuole membrane-based sodium-selective channel and chloride-permeable transporter.

Abstract:Aquaporins (AQPs) are a group of membrane transport proteins involved in the transport ofwater across cell membranes. AQP3, the most abundant aquaporin subset in human skin, is permeable notonly to water but also to small solutes such as glycerol. It has been reported that AQP3-knockout mice havereduced stratum corneum water content, elasticity and impaired wound healing. AQP3 has been revealed to berelated to cell proliferation and migration, and involved in the initiation, progression and metastasis of tumors.In addition, AQP3 expression is associated with the pathogenesis of inflammatory cutaneous diseases such asatopic dermatitis and erythema toxicum neonatorum. AQP3 expression can be modulated by multiple factorssuch as retinoic acid and tumor necrosis factor α, and this modulation may provide a new clue for the therapyof related skin diseases.

Abstract:Chenopodium quinoa uses epidermal bladder cells (EBCs) to sequester excess salt. Each EBC complex consists of a leaf epidermal cell, a stalk cell, and the bladder. Under salt stress, sodium (Na+ ), chloride (Cl- ), potassium (K+ ) and various metabolites are shuttled from the leaf lamina to the bladders. Stalk cells operate as both a selectivity filter and a flux controller. In line with the nature of a transfer cell, advanced transmission electron tomography, electrophysiology, and fluorescent tracer flux studies revealed the stalk cell's polar organization and bladder-directed solute flow. RNA sequencing and cluster analysis revealed the gene expression profiles of the stalk cells. Among the stalk cell enriched genes, ion channels and carriers as well as sugar transporters were most pronounced. Based on their electrophysiological fingerprint and thermodynamic considerations, a model for stalk cell transcellular transport was derived.
Mechanisms of Salinity Tolerance in Quinoa

Abstract:This chapter summarizes the current knowledge of mechanisms of salinity tolerance in Chenopodium quinoa. Quinoa utilizes Na+ as a cheap osmoticum for osmotic adjustment, actively taking up Na+ but ensuring its efficient sequestration away from metabolically active compartments. Internal and external Na+ sequestrations are among the tissue tolerance mechanisms employed by quinoa. The internal Na+ sequestration is mediated by three complementary mechanisms: (1) active Na+ loading into vacuole by NHX Na+/H+ antiporters; (2) active H+ pumping by the tonoplast-based H+-ATPases and H+-PPases to provide sufficient energy for NHX operation; and (3) preventing Na+ back-leak into the cytosol by efficient control of Na+-permeable tonoplast channels. The external sequestration of Na+ relies on Na+ loading into epidermal bladder cells (EBCs), with CqHKT1.2 and CqSOS1 transporters playing a key role in this process. Quinoa also adapts to hypersaline soil conditions via efficient stomata patterning and operation, thus increasing its water use efficiency. At the root level, SOS1-mediated Na+ loading into the xylem was suggested as a key mechanism operating in quinoa. SOS1 operates in the removal of Na+ out of the root cells with higher CqSOS1 transcript levels found in salt-tolerant accessions. Furthermore, to deal with K+ leakage that resulted from saline conditions, quinoa roots possess strategies to efficiently regulate K+ loss via voltage- and ROS-activated K+-permeable channels.

Abstract:Chenopodium quinoa is a halophytic pseudocereal crop that is being cultivated in an ever-growing number of countries. Because quinoa is highly resistant to multiple abiotic stresses and its seed has a better nutritional value than any other major cereals, it is regarded as a future crop to ensure global food security. We generated a high-quality genome draft using an inbred line of the quinoa cultivar Real. The quinoa genome experienced one recent genome duplication about 4.3 million years ago, likely reflecting the genome fusion of two Chenopodium parents, in addition to the γ paleohexaploidization reported for most eudicots. The genome is highly repetitive (64.5% repeat content) and contains 54 438 protein-coding genes and 192 microRNA genes, with more than 99.3% having orthologous genes from glycophylic species. Stress tolerance in quinoa is associated with the expansion of genes involved in ion and nutrient transport, ABA homeostasis and signaling, and enhanced basal-level ABA responses. Epidermal salt bladder cells exhibit similar characteristics as trichomes, with a significantly higher expression of genes related to energy import and ABA biosynthesis compared with the leaf lamina. The quinoa genome sequence provides insights into its exceptional nutritional value and the evolution of halophytes, enabling the identification of genes involved in salinity tolerance, and providing the basis for molecular breeding in quinoa.

Abstract:Cultivating salt-tolerant crops is a feasible way to effectively utilize saline-alkali land and solve the problem of underutilization of saline soils. Quinoa, a protein-comprehensive cereal in the plant kingdom, is an exceptional crop in terms of salt stress tolerance level. It seems an excellent model for the exploration of salt-tolerance mechanisms and cultivation of salt-tolerant germplasms. In this study, the seeds and seedlings of the quinoa cul-tivar Shelly were treated with different concentrations of NaCl solution. The physiological, biochemical charac-teristics and agronomic traits were investigated, and the response patterns of three salt stress-responsive genes (SSRGs) in quinoa were determined by real-time PCR. The optimum level of stress tolerance of quinoa cultivar Shelly was found in the range of 250-350 mM concentration of NaCl. Salt stress significantly induced expression of superoxide dismutase (SOD), peroxidase (POD), and particularly betaine aldehyde dehydrogenase (BADH). BADH was discovered to be more sensitive to salt stress and played an important role in the salt stress tolerance of quinoa seedlings, particularly at high NaCl concentrations, as it displayed upregulation until 24 h under 100 mM salt treatment. Moreover, it showed upregulation until 12 h under 250 mM salt stress. Taken together, these results suggest that BADH played an essential role in the salt-tolerance mechanism of quinoa. Based on the expression level and prompt response induced by NaCl, we suggest that the BADH can be considered as a mole-cular marker for screening salt-tolerant quinoa germplasm at the early stages of crop development. Salt treatment at different plant ontogeny or at different concentrations had a significant impact on quinoa growth. Therefore, an appropriate treatment approach needs to be chosen rationally in the process of screening salt-tolerant quinoa germplasm, which is useful to the utilization of saline soils. Our study provides a fundamental information to deepen knowledge of the salt tolerance mechanism of quinoa for the development of salt-tolerant germplasm in crop breeding programs.

Abstract:Quinoa contains rich saponins, which are removed during processing and cause ecological waste. We extracted saponins from quinoa (SEQ) in black, white, and red cultivars and compared their composition by spectrophotometric assay and high-performance liquid chromatography analysis combined with acid hydrolysis. The digestion and fermentation properties of SEQ were investigated using an in vitro model. Our results showed that acid hydrolysis released sapogenins, mainly phytolaccagenin (PA), hederagenin (HD), and oleanolic acid from SEQ. Varying from SEQ in red, SEQ in black and white had a similar composition and content of sapogenins. Gastrointestinal digestion did not release sapogenins from SEQ but reduced the antioxidant activity of SEQ. Gut microbiota from human feces released PA and HD from SEQ. Reciprocally, SEQ in black significantly increased the growth of Lactobacillus spp. and Bifidobacterium spp., while reducing the growth of Shigella spp. The present study provides guidance for further investigation about the bioactivities of saponins from quinoa.

Abstract:Soil salinity poses an escalating threat to global environmental sustainability, agricultural productivity, and food safety. Quinoa (Chenopodium quinoa), recognized as a halophyte, has emerged as a promising crop due to its high nutritional value and stress resistance. Nevertheless, the current understanding of salt tolerance genes in quinoa remains incomplete. This comprehensive study aimed to identify the quinoa trihelix family and families associated with salt stress, including Na+/H+ antiporter (NHX) and calcineurin B‐like (CBL). Through expression analysis, Cqtrihelix23 was identified as responsive to salt stress. Subsequent transient transformation experiments revealed that Cqtrihelix23 enhanced quinoa's tolerance to salt stress by promoting root development, maintaining the antioxidant system, and reducing the Na+/K+ ratio. Additionally, it was discovered that Cqtrihelix23 upregulated the expression of CqCBL10 and CqNHX4. Further protein interaction experiments confirmed the interaction between Cqtrihelix23, CqCBL10, and CqNHX4. Notably, CqCBL10 and CqNHX4 also contributed to salt stress resistance, and in combination with Cqtrihelix23, they synergistically enhanced salt stress tolerance. In conclusion, this study highlights the significance of Cqtrihelix23, CqCBL10, and CqNHX4 as key contributors within the regulatory network associated with quinoa's salt tolerance. These findings lay a solid groundwork for the development of salt‐tolerant quinoa varieties.

Abstract:Quinoa, a dicotyledonous annual herb belonging to the subfamily Amaranthaceae, has remarkable resistance to cold, drought, and barren conditions. However, few studies have reported on quinoa root metabolism under waterlogging stress. In this study, quinoa strains were treated with waterlogging, and the control group was exposed to normal water management conditions; waterlog-resistant (Dianli-188) and waterlog-sensitive (Dianli-60) strains were selected. Ultra-high-performance liquid chromatography–tandem mass spectrometry (UPLC–MS/MS) was used to analyze the root systems of four groups of quinoa seedlings (Dianli-60 treatment group: TR4; Dianli-60 control group: CR4; Dianli-188 treatment group: TR5; Dianli-188 control group: CR5). In total, 1044 metabolites were detected. Kyoto Encyclopedia of Genes and Genomes analysis was used to identify 648 differential metabolites involved in biosynthesis. In addition, we found that alanine, aspartate, and glutamate metabolism and glycolysis, tricarboxylic cycle, and butanoate metabolism pathways were related to the synthesis of γ-aminobutyric acid (GABA). The metabolites of C 5 -branched dibasic acid metabolism, urea cycle, starch and sucrose metabolism, phenolic metabolism, and flavonoid biosynthesis pathways were found to participate in the waterlogging stress response. Sucrose, glucose, and trehalose provide sufficient energy for adventitious root production. GABA regulates phenylpropane metabolism, including regulation of phenolic acids and flavonoids to enhance the antioxidant capacity of quinoa in response to waterlogging stress. This study provided a theoretical basis for breeding quinoa waterlog-resistant varieties, we can screen waterlogging-resistant strains based on the content of these metabolites in future. Thereby accelerating the breeding process of quinoa.

Abstract:Brassinosteroids (BRs) are involved in the regulation of biotic and abiotic stresses in plants. The molecular mechanisms of BRs that alleviate the drought stress in quinoa have rarely been reported. Here, quinoa seedlings were treated with 24-epibrassinolide (EBR) and we transiently transferred CqBIN2 to the quinoa seedlings' leaves using VIGS technology to analyze the molecular mechanism of the BR mitigation drought stress. The results showed that EBR treatment significantly increased the root growth parameters, the antioxidant enzyme activities, and the osmolyte content, resulting in a decrease in the H2O2, O2∙−, and malondialdehyde content in quinoa. A transcriptome analysis identified 8124, 2761, and 5448 differentially expressed genes (DEGs) among CK and Drought, CK and EBR + Drought, and Drought and EBR + Drought groups. WGCNA divided these DEGs into 19 modules in which these characterized genes collectively contributed significantly to drought stress. In addition, the EBR application also up-regulated the transcript levels of CqBIN2 and proline biosynthesis genes. Silenced CqBIN2 by VIGS could reduce the drought tolerance, survival rate, and proline content in quinoa seedlings. These findings not only revealed that exogenous BRs enhance drought tolerance, but also provided insight into the novel functions of CqBIN2 involved in regulating drought tolerance in plants.

Abstract:Revealing the genetic basis for stress-resistant traits in extremophile plants will yield important information for crop improvement. Zygophyllum xanthoxylum, an extant species of the ancient Mediterranean, is a succulent xerophyte that can maintain a favorable water status under desert habitats; however, the genetic basis of this adaptive trait is poorly understood. Furthermore, the phylogenetic position of Zygophyllales, to which Z. xanthoxylum belongs, remains controversial. In this study, we sequenced and assembled the chromosome-level genome of Z. xanthoxylum. Phylogenetic analysis showed that Zygophyllales and Myrtales form a separated taxon as a sister to the clade comprising fabids and malvids, clarifying the phylogenetic position of Zygophyllales at whole-genome scale. Analysis of genomic and transcriptomic data revealed multiple critical mechanisms underlying the efficient osmotic adjustment using Na+ and K+ as 'cheap' osmolytes that Z. xanthoxylum has evolved through the expansion and synchronized expression of genes encoding key transporters/channels and their regulators involved in Na+/K+ uptake, transport, and compartmentation. It is worth noting that ZxCNGC1; 1 (cyclic nucleotide-gated channels) and ZxCNGC1; 2 constituted a previously undiscovered energy-saving pathway for Na+ uptake. Meanwhile, the core genes involved in biosynthesis of cuticular wax also featured an expansion and up-regulated expression, contributing to the water retention capacity of Z. xanthoxylum under desert environments. Overall, these findings boost the understanding of evolutionary relationships of eudicots, illustrate the unique water retention mechanism in the succulent xerophyte that is distinct from glycophyte, and thus provide valuable genetic resources for the improvement of stress tolerance in crops and insights into the remediation of sodic lands.

Abstract:Quinoa is a crop with high nutritional value and strong stress resistance. AP2/ERF transcription factors play a key role in plant growth and development. In this study, 148 AP2/ERF genes were identified in quinoa, which were divided into 5 subfamilies, including ERF, AP2, DREB, RAV and Soloist. The results showed that the number of introns ranged from 0 to 11, and the Motif 1-Motif 4 was highly conserved in most CqAP2/ERF proteins. The 148 CqAP2/ERF genes were distributed on 19 chromosomes. There were 93 pairs of duplicating genes in this family, and gene duplication played a critical role in the expansion of this family. Protein-protein interaction indicated that the proteins in CqAP2/ERF subfamily exhibited complex interactions, and GO enrichment analysis indicated that 148 CqAP2/ERF proteins were involved in transcription factor activity. In addition, CqAP2/ERF gene contains a large number of elements related to hormones in promoter region (IAA, GA, SA, ABA and MeJA) and stresses (salt, drought, low temperature and anaerobic induction). Transcriptome analysis under drought stress indicated that most of the CqAP2/ERF genes were responsive to drought stress, and subcellular localization indicated that CqERF24 was location in the nucleus, qRT-PCR results also showed that most of the genes such as CqERF15 , CqERF24 , CqDREB03 , CqDREB14 , CqDREB37 and CqDREB43 also responded to drought stress in roots and leaves. Overexpression of CqERF24 in Arabidopsis thaliana enhanced drought resistance by increasing antioxidant enzyme activity and activation-related stress genes, and the gene is sensitive to ABA, while silencing CqERF24 in quinoa decreased drought tolerance. In addition, overexpression of CqERF24 in quinoa calli enhanced resistance to mannitol. These results lay a solid foundation for further study on the role of AP2/ERF family genes in quinoa under drought stress.

Abstract:Soil salinization is a global problem that limits crop yields and threatens agricultural development. Auxin-induced expansins contribute to plant salt tolerance through cell wall loosening. However, how auxins and expansins contribute to the adaptation of the halophyte quinoa (Chenopodium quinoa) to salt stress has not yet been reported. Here, auxin was found to contribute to the salt tolerance of quinoa by promoting the accumulation of photosynthetic pigments under salt stress, maintaining enzymatic and nonenzymatic antioxidant systems and scavenging excess reactive oxygen species (ROS). The Chenopodium quinoa expansin (Cqexpansin) family and the auxin pathway gene family (Chenopodium quinoa auxin response factor (CqARF), Chenopodium quinoa auxin/indoleacetic acid (CqAux/IAA), Chenopodium quinoa Gretchen Hagen 3 (CqGH3) and Chenopodium quinoa small auxin upregulated RNA (CqSAUR)) were identified from the quinoa genome. Combined expression profiling identified Chenopodium quinoa α-expansin 50 (CqEXPA50) as being involved in auxin-mediated salt tolerance. CqEXPA50 enhanced salt tolerance in quinoa seedlings was revealed by transient overexpression and physiological and biochemical analyses. Furthermore, the auxin pathway and salt stress-related genes regulated by CqEXPA50 were identified. The interaction of CqEXPA50 with these proteins was demonstrated by bimolecular fluorescence complementation (BIFC). The proteins that interact with CqEXPA50 were also found to improve salt tolerance. In conclusion, this study identified some genes potentially involved in the salt tolerance regulatory network of quinoa, providing new insights into salt tolerance.

Integrated Metabolomic and Transcriptomic Analysis of the Quinoa Seedling Response to High Relative Humidity Stress

Abstract:Quinoa is of great interest because it is cold- and drought-resistant; however, little research has been performed on quinoa under high relative humidity (RH) stress. In this study, quinoa seedlings of a highly HR-resistant variety ("Dianli-439") and a sensitive variety ("Dianli-969") were subjected to morphological and physiological measurements and metabolome and transcriptome analyses to investigate their response to high RH stress. In total, 1060 metabolites were detected, and lipids and flavonoids were the most abundant, with 173 and 167 metabolites, respectively. In total, 13,095 differentially expressed genes were identified, and the results showed that abscisic acid, auxin, and jasmonic-acid-related genes involved in plant hormone signaling may be involved in the response of quinoa seedlings to high RH stress. The analysis of the transcription factors revealed that the AP2/ERF family may also play an important role in the response to high RH stress. We identified the possible regulatory mechanisms of the hormone signaling pathways under high RH stress. Our findings can provide a basis for the selection and identification of highly resistant quinoa varieties and the screening of the metabolite-synthesis- and gene-regulation-related mechanisms in quinoa in response to RH stress.

Abstract:Quinoa (Chenopodium quinoa Willd.), a gluten-free pseudo-cereal, has gained popularity over the last decade due to its high nutritional value. Quinoa is a rich source of proteins, carbohydrates, fibers, tocopherols (Vitamin E), unsaturated fatty acids and a wide range of polyphenols. The study used Gallus gallus intra-amniotic feeding, a clinically validated method, to assess the effects of quinoa soluble fiber (QSF) and quercetin 3-glucoside (Q3G) versus control. Quercetin is a pharmacologically active polyphenol found in quinoa. Six groups (no injection, 18 Ω H2O, 5% inulin, 1% Q3G, 5% QSF, 1% Q3G + 5% QSF) were assessed for their effect on the brush border membrane (BBM) functionality, intestinal morphology and cecal bacterial populations. Our results showed a significant (p < 0.05) improvement in BBM morphology, particularly goblet and Paneth cell numbers, in the group administered with quinoa and quercetin. However, there were no significant changes seen in the expression of the genes assessed both in the duodenum and liver between any of the treatment groups. Furthermore, fibrous quinoa increased the concentration of probiotic L. plantarum populations compared to the control (H2O). In conclusion, quercetin and quinoa fiber consumption has the potential to improve intestinal morphology and modulate the microbiome.

Abstract:Quinoa (Chenopodium quinoa Willd.) is a halophytic, pseudocereal crop, which has a richer nutritional value than other major cereals and is highly resistant to multiple abiotic stresses. In this study, the germination characteristics, morphological, physiological and biochemical changes of three contrasting quinoa cultivars under drought stress were compared. The results indicated that ‘Chaidamuhong’ and ‘Gongzha No.3’ showed stronger drought tolerance than ‘Qingli No.1’. This was mainly manifest in seed germination index, activity of antioxidant enzymes, cell membrane damage and morphological changes. We speculate that the increase in the activity of many antioxidant enzymes and the lower stomatal density make ‘Chaidamuhong’ and ‘Gongzha No.3’ superior in release of reactive oxygen species and water retention than ‘Qingli No.1’, thus reducing the degree of cell damage, and improving drought resistance.
Molecular Evolution and Local Root Heterogeneous Expression of the Chenopodium quinoa ARF Genes Provide Insights into the Adaptive Domestication of Crops in Complex Environments

Abstract:Auxin response factors (ARFs) influence plant growth and development via the coupling of basic biological processes. However, the evolution, expansion, and regulatory mechanisms of ARFs in the domesticated crop quinoa after artificial selection remain elusive. In this study, we systematically identified 30 Chenopodium quinoa ARFs (CqARFs). In this typical domesticated crop, ARFs divided into three subfamilies are subjected to strong purification selection and have a highly conserved evolutionary pattern. Polyploidy is the primary reason for the expansion of the ARF family after quinoa domestication. The expression patterns of CqARFs in different tissues have been differentiated, and CqARF2, 5, 9 and 10 from class A have the characteristics of local heterogeneous expression in different regions of roots, which may be the key factors for crops to respond in complex environments. Overall, we examined the evolution and expansion of ARFs in representative domesticated crops using the genome, transcriptome, and molecular biology and discovered a class A ARF-centered heterogeneous expression network that played an important role in auxin signaling and environmental responses. We provide new insights into how ARFs promote domesticated crop adaptation to artificial selection by polyploid expansion.
Quinoa (Chenopodium quinoa Willd.) Seeds Increase Intestinal Protein Uptake

Abstract:Scope: Within the last decade, quinoa seeds have gained much popularity as a new food and have recently been proposed as an appropriate food for early introduction in infants. Quinoa contains high levels of saponins, which are known for their adjuvant activity and effect on the intestinal barrier function. The aim of this study is to investigate the impact of quinoa on intestinal permeability and inflammation in comparison with the positive controls; cholera toxin (CT), and capsaicin. Methods and results: The effect of quinoa on intestinal barrier function and inflammation is investigated in vitro using a Caco-2 cell line and in vivo using a Brown Norway rat model. Effects in vivo are analyzed by protein uptake, histology, gene expression, antibody levels, and flow cytometry. Quinoa and the positive controls all increased the intestinal permeability, but distinct patterns of absorbed protein are observed in the epithelium, Peyer's patches, lamina propria, and serum. The quinoa-mediated effect on intestinal barrier function is found to be distinct from the effect of the two positive controls. Conclusion: The findings demonstrate the ability of quinoa to increase intestinal permeability and to promote compartment-specific protein uptake via mechanisms that may differ from CT and capsaicin.
The Salinity Survival Strategy of Chenopodium quinoa: Investigating Microbial Community Shifts and Nitrogen Cycling in Saline Soils

Abstract:Quinoa is extensively cultivated for its nutritional value, and its exceptional capacity to endure elevated salt levels presents a promising resolution to the agricultural quandaries posed by salinity stress. However, limited research has been dedicated to elucidating the correlation between alterations in the salinity soil microbial community and nitrogen transformations. To scrutinize the underlying mechanisms behind quinoa’s salt tolerance, we assessed the changes in microbial community structure and the abundance of nitrogen transformation genes across three distinct salinity thresholds (1 g·kg−1, 3 g·kg−1, and 6 g·kg−1) at two distinct time points (35 and 70 days). The results showed the positive effect of quinoa on the soil microbial community structure, including changes in key populations and its regulatory role in soil nitrogen cycling under salt stress. Choroflexi, Acidobacteriota, and Myxococcota were inhibited by increased salinity, while the relative abundance of Bacteroidota increased. Proteobacteria and Actinobacteria showed relatively stable abundances across time and salinity levels. Quinoa possesses the ability to synthesize or modify the composition of keystone species or promote the establishment of highly complex microbial networks (modularity index > 0.4) to cope with fluctuations in external salt stress environments. Furthermore, quinoa exhibited nitrogen (N) cycling by downregulating denitrification genes (nirS, nosZ), upregulating nitrification genes (Archaeal amoA (AOA), Bacterial amoA (AOB)), and stabilizing nitrogen fixation genes (nifH) to absorb nitrate–nitrogen (NO3−_N). This study paves the way for future research on regulating quinoa, promoting soil microbial communities, and nitrogen transformation in saline environments.
