Abstract:Theoretical work related to the self-assembly of organic materials was dealt with, and the various mechanisms leading to self-assembly, such as transition metal mediated self-assembly, constraint induced self-assembly, covalent bond based self-assembly and van der Waals interaction driven self-assembly, etc., were discussed. The formation of ordered structures could be attributed to the competition between short range attractive forces and long-range repulsion, which was arising from dipole interaction or may result from a different mechanism based on a purely repulsive isotropic short-range pair potential with two characteristic length scales. Such mechanism could be exploited in the study of self-assembly process. First principles SAPT(DFT) interaction energy calculations, combined with the Williams-Stone-Misquitta method, offer the ability to improve the molecular dynamics (MD) accuracy which could in turn be used in the prediction of crystal structures and self-assembly tendency. The combination of experimental and theoretical studies could open new breakthroughs over the design, synthesis, and characterization of self-assembled materials.

Abstract:Understanding the molecular self-assembly behavior, especially at the microscopic level, sheds light on the rational design of artificial supramolecular systems at surfaces. In this work, scanning tunneling microscopy (STM) and force field simulations were utilized to explore two molecular systems where two and four carboxyl groups are symmetrically modified onto a skeleton. The two target molecules are 4,4'-(ethyne-1,2-diyl) dibenzoic acid (EBA) and 1,1'-ethynebenzene-3,3',5,5,'-tetracarboxylic acid (TCA). The former molecular assembly led to robust close packing, whereas the latter resulted in low-density arrangements that present significant adaption, namely, undergoing phase transformations upon external stimulations, e.g., sensitive to STM-polarity switching and guest molecule incorporations.

Abstract:In the first part, we will focus on the principles of self-assembled molecular network formation at the liquid-solid interface on surfaces such as graphite, MoS 2 , and graphene. Then we will discuss how lateral confinement, induced by covalent functionalization of graphite and graphene, affects self-assembly. Several strategies will be demonstrated to realize two-dimensional lateral confinement, all based on the covalent modification of the surface, making use of bottom-up approaches or a combination of bottom-up and top-down approaches. The impact of these various types of confinement on the formation of self-assembled molecular networks will be discussed, including aspects such as nucleation and growth, directional self-assembly, on-surface chirality, polymorphism, and reactivity. In a second part, we will focus on the formation of porous two-dimensional covalent organic frameworks at the liquid-solid interface, and reveal various interesting aspects at the molecular level such as nucleation and growth mechanisms, and the impact local electric fields may have on (de)polymerization processes. Abstract:De novo design of self-assembled materials hinges upon our ability to relate macroscopic properties to individual building blocks, thus characterizing in such supramolecular architectures a wide range of observables at varied time/length scales. This work demonstrates that quantum mechanical derived force fields (QMD-FFs) do satisfy this requisite and, most importantly, do so in a predictive manner. To this end, a specific FF, built solely based on the knowledge of the target molecular structure, is employed to reproduce the spontaneous transition to an ordered liquid crystal phase. The simulations deliver a multiscale portrait of such self-assembly processes, where conformational changes within the individual building blocks are intertwined with a 200 ns ensemble reorganization. The extensive characterization provided not only is in quantitative agreement with the experiment but also connects the time/length scales at which it was performed. Realizing QMD-FF predictive power and unmatched accuracy stands as an important leap forward for the bottom-up design of advanced supramolecular materials.
Defect annihilation in chemo-epitaxial directed self-assembly: Computer simulation and Self-Consistent Field Theory

Abstract:Except at the order-disorder transition, defects in lamella-forming block copolymers have a free energy of several hundreds k B T where k B T denotes the thermal energy scale. Thus, they cannot be conceived as equilibrium fluctuations around a perfectly ordered state. Instead, defects, which are observed in experiments, are formed in the course of self-assembly. Their behavior is dictated by the kinetics of structure formation, in particular, the kinetic pathways of defect motion and annihilation. p] Computational modeling can contribute to optimize materials parameters such as film thickness, interaction between copolymer blocks and substrate, geometry of confinement, in order to avoid the formation of defects in the early stages of structure formation or facilitate defect annihilation. Computations also provide fundamental insights into the universal physical mechanisms of directing the self-assembly, addressing the equilibrium structure and thermodynamics as well as the kinetics of self-assembly. p] We present computer simulation of highly coarse-grained particle-based models and self-consistent field calculations that allow us to access the long time and large length scales associated with self-assembly. These calculations provide information about the free-energy landscape and mechanisms of defect annihilation in thin films. Additionally, opportunities for directing the kinetics of self-assembly by temporal changes of thermodynamic conditions are discussed.

Abstract:Computational modeling of self-assembly mechanisms is a promising way to establish chemically meaningful relationships between molecular structures of the building blocks and the final outcomes of the spontaneous assemblies. However, such connections are not immediately apparent, due to the presence of complex interplay involving a multitude of intermolecular interactions with complicated temporal variations. In this paper, we propose a method, called Temporal Analysis of Multidimensional Chemical Interaction Space (TAMCIS), which looks at important combinations of interactions, rather than analyzing them one at a time. Each molecule was assigned a vector order parameter, with components representing appropriately chosen chemical interactions. The aggregate data was processed with density-based clustering, resulting in “inter- action clusters”. Time dependent partitioning of the molecules among these clusters revealed the mechanism in terms of interactions, thereby making a direct connection to the molecular structures of the building blocks. We applied the method to a comparative study of assembly mechanisms of two isomeric hydrophobic tripeptides in water, namely tri-L-leucine (LLL) and tri-L-isoleucine (III). Initially, both systems started to aggregate via non-bonded interactions through sidechains. But at later stages, they diverged in the interaction space when hydrogen bonding and electrostatic contacts became important. Overall, a stark difference was observed, LLL assembly grew by a combination of interactions. In contrast, the III primarily utilized one type of hydrogen bonding, leading to β-sheet-like arrangements found in proteins. The TAMCIS provided a clear path for deciphering the origins of emergent complexities in spontaneous self-assemblies from dynamical simulation data.

Decades of studies in physical organic chemistry have defined and evaluated the weak intermolecular forces involved when 2 molecules encounter each other. Every bimolecular reaction, whether it occurs in the gas phase, dilute solution, or an enzyme's interior, begins with a recognition event. It is an apt time to explore recognition in a larger context, that of multicomponent assemblies, and this special issue of 14 contributions is a beginning.

Abstract:Macromolecules can form regular structures on inert surfaces. We have developed a combined empirical and modeling approach to derive the bonding. From experimental scanning tunneling microscopy (STM) images of structures formed on Au(111) by melamine, by PTCDA, and by a 2:3 mixture of the two, we determine the molecular bonding morphologies. Within these bonding morphologies and recognizing the distinction between cohesive and adhesive molecular interactions we simultaneously simulated different molecular structures using a lattice Monte Carlo method. Within these bonding morphologies there is a distinction between cohesive and adhesive molecular interactions. We have simulated different molecular structures using a lattice Monte Carlo method.

Abstract:Molecular self-assembly is pervasive in the formation of living and synthetic materials. Knowledge gained from research into the principles of molecular self-assembly drives innovation in the biological, chemical, and materials sciences. Self-assembly processes span a wide range of temporal and spatial domains and are often unintuitive and complex. Studying such complex processes requires an arsenal of analytical and computational tools. Within this arsenal, the transmission electron microscope stands out for its unique ability to visualize and quantify self-assembly structures and processes. This review describes the contribution that the transmission electron microscope has made to the field of molecular self-assembly. An emphasis is placed on which TEM methods are applicable to different structures and processes and how TEM can be used in combination with other experimental or computational methods. Finally, we provide an outlook on the current challenges to, and opportunities for, increasing the impact that the transmission electron microscope can have on molecular self-assembly.This article has not yet been cited by other publications.

Abstract:Creating structures with superatomic nanoclusters rather than atoms offers the possibility of new hierarchical solids with collective properties. The variability of chemical compositions, sizes, and shapes of these superatomic building blocks provides great opportunities to access unknown assemblies. Herein we explore this concept by using geometrically anisotropic superatomic nanoclusters as building blocks. We reveal a series of novel superatomic architectures that are built from rod-shaped Co12Se16(PEt3)10 and C140 nanoclusters. More importantly, these assemblies show nonclose packings that afford voids to accommodate solvent molecules as a result of the shape anisotropy of the constituent building blocks. These intercalated small molecules act as "crystal modulators" to modulate the solid-state structures and properties. As a result, we are able to tune the crystal packings and optical gaps of the solids and see the moment when electrical conduction is "turned on". Our results demonstrate the vast potential of using anisotropic superatomic nanoclusters to create solid-state materials and provide a novel approach to configure their assemblies and properties.

Abstract:Functionalisation of colloidal particles with DNA provides a powerful and flexible path towards self-assembly of ordered materials. Given the nearly limitless possibilities for constructing DNA-functionalised particles, and the wide range of conditions under which they can be assembled, it is crucial to gain an understanding of the principles governing self-assembly of these particles and how their properties affect the structures produced. A number of computational models for DNA-functionalised systems have successfully described their properties, and molecular simulation techniques have provided a unique insight into the factors underlying their assembly. Here, we discuss a variety of efforts using simulations to solve an important design problem in DNA-mediated assembly: how the properties of individual DNA-functionalised particles affect their interactions with each other, and ultimately how these interactions determine what structures can be produced.

Abstract:Molecular assembly enables the formation of material systems with multiple compositions and functions that are structured at the mesoscale (2-50 nm) and beyond. This approach allows structure control through the competitive tuning of bulk and surface interactions to yield new mechanical, catalytic, optoelectronic, biological, and other properties. The molecular-assembly process is governed by the interactions between different components of the assembling system and with their external environment. This review summarizes the fundamental principles of molecular assembly in the synthesis of mesostructured inorganic-organic materials and focuses on recent attempts to utilize external fields (magnetic, electric, or mechanical) and dimensional confinement (in one, two, and three dimensions) to direct the molecular assembly of mesostructured organic-in organic hybrids with astonishing complexity.

Abstract:Deciphering rich non-covalent interactions that govern many chemical and biological processes is crucial for the design of drugs and controlling molecular assemblies and their chemical transformations. However, real-space characterization of these weak interactions in complex molecular architectures at the single bond level has been a longstanding challenge. Here, we employed bond-resolved scanning probe microscopy combined with an exhaustive structural search algorithm and quantum chemistry calculations to elucidate multiple non-covalent interactions that control the cohesive molecular clustering of well-designed precursor molecules and their chemical reactions. The presence of two flexible bromo-triphenyl moieties in the precursor leads to the assembly of distinct non-planar dimer and trimer clusters by manifold non-covalent interactions, including hydrogen bonding, halogen bonding, C-H⋯π and lone pair⋯π interactions. The dynamic nature of weak interactions allows for transforming dimers into energetically more favourable trimers as molecular density increases. The formation of trimers also facilitates thermally-triggered intermolecular Ullmann coupling reactions, while the disassembly of dimers favours intramolecular cyclization, as evidenced by bond-resolved imaging of metalorganic intermediates and final products. The richness of manifold non-covalent interactions offers unprecedented opportunities for controlling the assembly of complex molecular architectures and steering on-surface synthesis of quantum nanostructures.

Abstract:The involvement of metal atoms in molecular assemblies has enriched the structural and functional diversity of two-dimensional supramolecular networks, where metal atoms are incorporated into the architecture via coordination or ionic bonding. Here we present a temperature-variable study of the self-assembly of the 1,3,5-tribromobenzene (TriBB) molecule on Cu(111) that reveals the involvement of nonbonded adatoms in the molecular matrix. By means of scanning tunneling microscopy and noncontact atomic force microscopy, we demonstrate the molecular-level details of a phase transition of TriBB assembly from the close-packed to porous honeycomb structures at 78 K. This is an unexpected transformation because the close-packed phase is thermodynamically favored in view of its higher molecular density and more intermolecular bonds as compared to the honeycomb lattice. A comprehensive density functional theory calculation suggests that Cu adatoms should be involved in the formation of the honeycomb network, where the Cu adatoms help stabilize the molecular assembly via enhanced van der Waals interactions between TriBB molecules and the underlying substrate. Both calculation and experimental results suggest no chemical bonding or direct charge transfer between the adatoms and the molecules, thus the electronic characteristics of the Cu adatoms trapped in the molecular confinement are close to the intrinsic ones on a clean metal surface and different from those in the traditional coordination-bonded framework. The nonbonded metal adatoms embedded self-assemblies may complement the metal-organic coordination system and can be used to tailor the chemical reactivity and electronic properties of supramolecular structures.
Aesthetics of Assembly of Giant Molecules under Precision Synthesis

Abstract:The problems to efficiently and robustly pack the objects together have been studied for centuries due to their mathematic aesthetics and direct applications to understand the myriad phase structures compacted from spherical metallic atoms to other polyhedral building blocks. For the simplest polyhedron, rigid tetrahedra were shown to form crystalline and quasi-crystalline phases by analytical calculations or computer simulations if only packing or shape entropy dominates the free energy. However, related experimental observations of the structures or their formation mechanisms are remained largely unexplored, possibly mainly due to two reasons: firstly, enthalpy interaction in real system cannot be ruled out as in modeling, and secondly, precise control of the shape and tuning of the enthalpy interaction of the building blocks are so far extremely challenging experimentally. Recently, Prof. Stephen Z. D. Cheng from University of Akron and his collaborators including Dr. Wen-Bin Zhang from Peking University have represented a rigorous work to show how to control the selective assembly of a class of nanosized giant tetrahedra by precisely mediating the interactions between the tetrahedra and the overall molecular geometry.

Abstract:Molecular self-assembly is pivotal for the formation of ordered nanostructures, yet the structural diversity obtained by the use of a single type of building block is limited. Multicomponent coassembly, utilized to expand the architectural space, is principally based on empirical observations rather than rational design. Here we report large-scale molecular dynamics simulations of the coassembly of diphenylalanine (FF) and triphenylalanine (FFF) peptides at various mass ratios. Our simulations show that FF and FFF can co-organize into both canonical and noncanonical assemblies. Strikingly, toroid nanostructures, which were rarely observed for the extensively studied FF or FFF, are often seen in the FF-FFF coassembly simulations and later corroborated by scanning electron microscopy.
