Abstract:Salinity stress is one of typical abiotic stresses that seriously limit crop production. In this study, a genetic linkage map based on 532 molecular markers covering 1341.1 cM was constructed to identify the loci associated with salt tolerance in Brassica napus. Up to 45 quantitative trait loci (QTLs) for 10 indicators were identified in the F2:3 populations. These QTLs can account for 4.80-51.14% of the phenotypic variation. A major QTL, qSPAD5 on LG5 associated with chlorophyll can be detected in three replicates. Two intron polymorphic (IP) markers in this QTL region were developed successfully to narrow down the QTL location to a region of 390 kb. A salt tolerance related gene Bra003640 was primary identified as the candidate gene in this region. The full length of the candidate gene was 1,063 bp containing three exons and two introns in B. napus L. The open reading frame (ORF) is 867 bp and encodes 287 amino acids. Three amino acid differences (34, 54, and 83) in the conserved domain (B-box) were identified. RT-qPCR analysis showed that the gene expression had significant difference between the two parents. The study laid great foundation for salt tolerance related gene mapping and cloning in B. napus L.

Abstract:Rice is the most important cereal crop but is sensitive to salinity stress. Increased salinization is progressively reducing rice productivity, escalating calls for research to ensure sustainable food production. The genetic diversity available in cultivars provides a rich resource for discovering genes associated with salt tolerance which has not yet been sufficiently utilized. In this study, 54 QTLs associated with salt tolerance were detected through genome-wide association study (GWAS) using a core population consisting of 181 cultivars. We detected 17 loci significantly associated with dry weight ratio (DWR) for salt tolerance. In the region of a novel QTL qST-7.19 on chromosome 7, we identified a candidate gene encoding a multidrug and toxic compound extrusion (MATE) protein and further validated the effect by using near-isogenic line of the candidate gene. These QTLs and the candidate gene pave the ways for salinity tolerance improvement through molecular breeding.

Abstract:Salt stress severely affects crop growth and development and reduces the yield of Brassica napus. Exploring natural genetic variations for high salt tolerance in B. napus seedlings is an effective approach to improve productivity under salt stress. Using 10,658 high-quality single nucleotide polymorphic (SNP) markers developed by specific-locus amplified fragment sequencing (SLAF-seq) technology, genome-wide association studies (GWAS) were performed to investigate the genetic basis of salt tolerance and yield-related traits of B. napus. The results revealed that 77 and 497 SNPs were significantly associated with salt tolerance and yield-related traits, of which 40 and 58 SNPs were located in previously reported QTLs/SNPs, respectively. We identified nineteen candidate genes orthologous with Arabidopsis genes known to be associated with salt tolerance and seven potential candidates controlling both salt tolerance and yield. Our study provides a novel genetic resource for the breeding of high-yield cultivars resistant to salt stress.

Abstract:Most plants are sensitive to salt-alkali stress, and the degree of tolerance to salt-alkali stress varies from different species and varieties. In order to explore the salt-alkali stress adaptability of Brassica napus , we collected the phenotypic data of 505 B. napus accessions at seedling and mature stages under control, low and high salt-alkali soil stress conditions in Inner Mongolia of China. Six resistant and 5 sensitive materials, respectively, have been identified both in Inner Mongolia and Xinjiang Uygur Autonomous Region of China. Genome-wide association studies (GWAS) for 15 absolute values and 10 tolerance coefficients (TCs) of growth and agronomic traits were applied to investigate the genetic basis of salt-alkali tolerance of B. napus . We finally mapped 9 significant QTLs related to salt-alkali stress response and predicted 20 candidate genes related to salt-alkali stress tolerance. Some important candidate genes, including BnABA4, BnBBX14, BnVTI12, BnPYL8 , and BnCRR1 , were identified by combining sequence variation annotation and expression differences. The identified valuable loci and germplasms could be useful for breeding salt-alkali-tolerant B.napus varieties. This study laid a foundation for understanding molecular mechanism of salt-alkali stress adaptation and provides rich genetic resources for the large-scale production of B. napus on salt-alkali land in the future.

Abstract:Rapeseed (Brassica napus L.) is one of the most important oil crops worldwide. However, its yield is greatly limited by salt stress, one of the primary abiotic stresses. Identification of salt-tolerance genes and breeding salt-tolerant varieties is an effective approach to address this issue. Unfortunately, little is known about the salt-tolerance quantitative trait locus (QTL) and the identification of salt tolerance genes in rapeseed. In this study, high-throughput quantitative trait locus sequencing (QTL-seq) was applied to identifying salt-tolerant major QTLs based on two DNA pools from an F2:3 population of a cross between rapeseed line 2205 (salt tolerant) and 1423 (salt sensitive). A total of twelve major QTLs related to the salt tolerance rating (STR) were detected on chromosomes A03, A08, C02, C03, C04, C06, C07 and C09. To further enhance our understanding, we integrated QTL-seq data with transcriptome analysis of the two parental rapeseed plants subjected to salt stress, through which ten candidate genes for salt tolerance were identified within the major QTLs by gene differential expression, variation and annotated functions analysis. The marker SNP820 linked to salt tolerance was successfully validated and would be useful as a diagnostic marker in marker-assisted breeding. These findings provide valuable insights for future breeding programs aimed at developing rapeseed cultivars resistant to salt stresses.

Abstract:Brassica napus is a leading crop used to repair and utilize saline-alkali land. Cultivating salt-tolerant varieties of B. napus is therefore an effective means of increasing the productivity of saline-alkali land. However, the molecular regulation of salt tolerance during germination in B. napus is still unclear. In this study, seeds from an association panel containing 202 diverse accessions were treated with different concentrations of NaCl solution (200, 250, and 300 mM), and their relative germination rates (RGRs) were calculated on Days 3 and 7 after treatment. Based on phenotypic data obtained over six experiments, a total of 2749 single nucleotide polymorphisms (SNPs) significantly related to RGR were identified using a genome-wide association study (GWAS) analysis, and eight candidate genes were identified in candidate intervals. The RGR of seeds treated with 250 mM NaCl for 7 days was identified as a useful index of salt tolerance in B. napus, and 10 accessions with RGRs of 90–98 % were screened as excellent salt-tolerant germplasm resources. Finally, two of the identified SNPs were designed as SNP markers to screen salt-tolerant germplasm resources. These results provide a theoretical basis on which to determine the molecular mechanism of salt tolerance in B. napus at the germination stage.

This study demonstrated that it is a feasible method to dissect the genetic basis of salt stress tolerance at germination and seedling stages in B. napus by GWAS, which provides valuable loci for improving the salt stress tolerance of B. napus. Moreover, these candidate genes are rich genetic resources for the following exploration of molecular mechanisms in adaptation to salt stress in B. napus.

Abstract:Salt stress is a major limiting factor that severely affects the survival and growth of crops. It is important to understand the salt tolerance ability of Brassica napus and explore the underlying related genetic resources. We used a high-throughput phenotyping platform to quantify 2,111 image-based traits (i-traits) of a natural population under 3 different salt stress conditions and an intervarietal substitution line (ISL) population under 9 different stress conditions to monitor and evaluate the salt stress tolerance of B. napus over time. We finally identified 928 high-quality i-traits associated with the salt stress tolerance of B. napus. Moreover, we mapped the salt stress-related loci in the natural population via a genome-wide association study (GWAS) and performed a linkage analysis associated with the ISL population, respectively. The results revealed 234 candidate genes associated with salt stress response, and two novel candidate genes, BnCKX5 and BnERF3, were experimentally verified to regulate the salt stress tolerance of B. napus. This study demonstrates the feasibility of using high-throughput phenotyping-based QTL mapping to accurately and comprehensively quantify i-traits associated with B. napus. The mapped loci could be used for genomics-assisted breeding to genetically improve the salt stress tolerance of B. napus.

Abstract:Salt and drought stresses are main abiotic stresses affecting crop yield. Detecting the QTLs related to salt and drought tolerance can provide theoretical basis for stress resistance breeding in rapeseed. In this study, a doubled haploid population (DH population), which included 261 lines constructed using the German winter rapeseed cultivar ‘Express’ (female) and the Chinese semi-winter line ‘SWU07’ (male), were used to detect QTLs related to salt and drought tolerance. The seeds were germinated in Petri dishes under 1.2% NaCl and 20% PEG-6000, respectively. The control was under the sterile dH2O. Three tolerance related traits, root length, fresh weight and germination rate of each line were measured on the 7th day after planting. The relative value of root length, fresh weight and germination rate under the salt and drought tolerance condition were calculated. Composite interval mapping (CIM) was used to identify the related QTLs according to the constructed genetic map. A total of 12 QTLs were detected for salt tolerance related traits and located on A02, A03, A05, A09, C01, and C09 chromosome, explaining phenotypic variation ranging from 3.61% to 10.59%. Five of these QTLs were persistently expressed in different repetitions. A total of 9 QTLs were detected for drought tolerance related traits and located on A01, A02, A03, A05, A09, A10, and C03 chromosome, explaining phenotypic variation ranging from 3.94% to 12.90%. Two of these QTLs were persistently expressed in different repetitions. In addition, the overlapped QTLs, located on A02 and A03, were detected under salt stress and drought stress. These results provide more genetic information for improving salt and drought tolerance in rapeseed.

Abstract:[Objective] To find the SNP loci and candidate genes associated with salt tolerance in rapeseed,genome-wide association analysis of salt tolerance related traits in B.napus was performed.[Method] The seeds of 307 inbred lines of the association panel were germinated in Petri dishes under 1.2％ NaC1.The control was under the sterile dH2O.Three salt tolerances related traits,root length,fresh weight and germination rate of each line were measured seven days after planting.The relative value of root length,fresh weight and germination rate under the salt tolerance condition were calculated.The software TASSEL5.0 were employed to examine salt tolerance related traits in B.napus using a genome-wide association study with a 60K Brassica Illumina~ Infinium SNP array.The software SPAGeDi v1.4 was used to calculate the relative kinship matrix comparing all pairs of the 307 accessions.STRUCTURE v2.3.4 was employed to analyze the population structure of the association panel.In this study,to avoid the false negative associations,three mixed models controlling relative kinship,K model,Q+K model and PCA +K model werechosen to determine the statistical associations between phenotypes and genotypes to evaluate the effects of population structure and relative kinship on salt tolerance related traits.The optimum model was determined according to observed P values and expected Pvalues of all SNPs.TASSEL 5.0 was used to perform genome-wide analysis under the optimum model.Based on the physicalpositions of the associated SNP loci,the corresponding genomic sequences of the regions and flanking sequences (200 kb upstreamand downstream of the SNPs) were extracted.The genes in the target intervals were extracted subsequently.According to the salt tolerance related genes in Arabidopsis,the homologous genes of rapeseed were screened out in the target genome interval.[Result] The association analysis identified 164 SNP loci significantly associated with the root length,23 SNP loci with fresh weight,and 38 SNP loci with germination rate.The SNP loci which were most significantly associated with root length,fresh weight and germination rate were located on chromosomes A08,A02 and A06,and explained 23.84％,18.59％ and 31.81％ of the phenotypic variance,respectively.Fifty candidate genes were found to be related to salt tolerance in the target interval of B.napus.These candidate genes include transcription factors Myb,WRKY,ABH,bZIP,ERF1,CZF1,XERICO and some different functional genes which are regulated by the transcription factors,such as NHX1,PTR3,CAT1,HKT,CAX1,ACER,STH,STO,etc.The common salt tolerance gene BnaA03g14410D on chromosome A03 was screened out according to two different traits,root length and germination rate.In addition,the salt tolerance candidate genes contain two pairs of tandem repeats genes which are BnaA03g18900D and BnaA03g18910D located on chromosome A03 and BnaC09g1 9080D,BnaC09g1 9090D and BnaC09g1 9100D located on chromosome C09.Moreover,the salt tolerant candidate genes also contain two duplicated genes BnaC02g39600D and BnaC02g39630D with very close distances.[Conclusion] Totally,225 SNP loci were detected significantly associated with salt tolerance related traits and fifty candidate genes were found.

Abstract:Soil salinity is a serious threat to agriculture sustainability worldwide. Salt tolerance at the seedling stage is crucial for plant establishment and high yield in saline soils; however, little information is available on rapeseed (Brassica napus L.) salt tolerance. We evaluated salt tolerance in different rapeseed accessions and conducted a genome-wide association study (GWAS) to identify salt tolerance-related quantitative trait loci (QTL). A natural population comprising 368 B. napus cultivars and inbred lines was genotyped with a Brassica 60K Illumina Infinium SNP array. The results revealed that 75 single-nucleotide polymorphisms (SNPs) distributed across 14 chromosomes were associated with four salt tolerance-related traits. These SNPs integrated into 25 QTLs that explained 4.21-9.23% of the phenotypic variation in the cultivars. Additionally, 38 possible candidate genes were identified in genomic regions associated with salt tolerance indices. These genes fell into several functional groups that are associated with plant salt tolerance, including transcription factors, aquaporins, transporters, and enzymes. Thus, salt tolerance in rapeseed involves complex molecular mechanisms. Our results provide valuable information for studying the genetic control of salt tolerance in B. napus seedlings and may facilitate marker-based breeding for rapeseed salt tolerance.

QTL Mapping for Seedling Dry Weight and Fresh Weight under Salt Stress and Candidate Genes Analysis in Brassica Napus L.

Abstract:Salt stress is one of the main abiotic stresses affecting crop yield and it would be very important by using the salt tole-rance related markers in rapeseed breeding to improve the oilseed production. In this research, the Brassica napus L. high genera-tion recombinant inbred lines (RIL) population derived from the cross of GH06 and P174 via single seed descent propagation was used for QTL mapping and candidate gene analysis. The fresh and dry weight of leaf and root were measured at 25 days after the seedlings were grown in Hoagland solution with 16 g L–1NaCl. Composite interval mapping (CIM) was used to identify the re-lated QTLs according to the high density SNP genetic map, and the candidate gene expression in the extreme lines tested by qRT-PCR. A total of 19 QTLs were identified in the control and salt stress treatment, and six QTLs were mapped on chromosomes A02, A04, and C03 under salt stress, with contribution rate ranged from 7.16% to 16.15%. Eight genes were identified according to the BLAST of genes in the QTL confidence intervals and the salt stress related genes inArabidopsis. The expression of four candidate genes in the extreme lines showed thatBnaA02g14680D andBnaA02g14490D under salt stress treatment for 48 or 72 hours had higher expression than the control, which indicates that the expressions are induced by salt stress. The relative expres-sions of gene BnaC03g64030Din sensitive extreme lines were higher than those in tolerant extreme lines. There were no changed in expression for gene BnaC03g62830D in sensitive extreme lines but increased expression at 48 hours and reduced expression at 72 hours after salt treatment in tolerant extreme lines, showing the enhance of plant salt tolerance possibly. Identification of Alkaline Salt Tolerance Genes in <i>Brassica napus</i> L. by Transcriptome Analysis

Abstract:Soil salt alkalization is one major abiotic factor reducing the productivity of crops, including rapeseed, an indispensable oil crop and vegetable. The mechanism studies of alkali salt tolerance can help breed highly resistant varieties. In the current study, rapeseed (B. napus) line 2205 exhibited more tolerance to alkaline salt than line 1423 did. In line 2205, the lesser plasma membrane damage index, the accumulated osmotic solute, and higher antioxidant enzyme activities contributed to alkaline tolerance. A more integrated mesophyll-cell structure was revealed under alkali salt stress by ultrastructure observation in line 2205, which also implied a lesser injury. Transcriptome analysis showed that more genes responded to alkaline salt in line 2205. The expression of specific-response genes in line 1423 was lower than in line 2205. However, most of the specific-response genes in line 2205 had higher expression, which was mainly enriched in carbohydrate metabolism, photosynthetic processes, ROS regulating, and response to salt stress. It can be seen that the tolerance to alkaline salt is attributed to the high expression of some genes in these pathways. Based on these, twelve cross-differentially expressed genes were proposed as candidates. They provide clues for further analysis of the resistance mechanism of rapeseed.

Abstract:Soil salinity negatively impacts rapeseed (Brassica napus) crop production. In particular, high soil salinity is known to hinder seedling growth and establishment. Identifying natural genetic variation for high salt tolerance in Brassica napus seedlings is an effective way to breed for improved productivity under salt stress. To identify genetic variants involved in differential response to salt stress, we evaluated a diverse association panel of 228 Brasica napus accessions for four seedling traits under salt stress to establish stress susceptibility index (SSI) and stress tolerance index (STI) values, and performed genome-wide association studies (GWAS) using 201,817 high-quality single nucleotide polymorphic (SNP) markers. Our GWAS identified 142 significant SNP markers strongly associated with salt tolerance distributed across all rapeseed chromosomes, with 78 SNPs in the C genome and 64 SNPs in the A genome, and our analyses subsequently pinpointed both favorable alleles and elite cultivars. We identified 117 possible candidate genes associated with these SNPs: 95/117 were orthologous with Arabidopsis thaliana genes encoding transcription factors, aquaporins, and binding proteins. The expression level of ten candidate genes was validated by quantitative real-time PCR (qRT-PCR), and these genes were found to be differentially expressed between salt-tolerant and salt-susceptible lines under salt stress conditions. Our results provide new genetic resources and information for improving salt tolerance in rapeseed genotypes at the seed germination and seedling stages via genomic or marker-assisted selection, and for future functional characterization of putative gene candidates.

Abstract:High salinity and drought are the major abiotic stresses that adversely affect plant growth and agricultural productivity. To investigate genes that are involved in response to abiotic stresses in Brassica napus, a comprehensive survey of genes induced by high-salinity and drought stresses was done by macroarray analysis. In total, 536 clones were identified to be putative high-salinity-or drought-responsive genes. Among them, 172 and 288 clones are detected to be putative high-salinity- and drought-inducible genes, whereas 141 and 189 are candidates for high-salinity- and drought-suppressed genes, respectively. The functional classification of these genes are indicated that belonged to gene families encoding metabolic enzymes, regulatory factors, components of signal transduction, hormone responses, some abiotic stresses-related proteins, and other processes related to growth and development of B. napus. From the upregulated candidate genes, some interested genes were further demonstrated to be high-salinity- or/and drought-induced expression by real-time quantitative RT-PCR analysis. The experimental results also revealed that some genes may function in abscisic acid-dependent signaling pathway related to drought or salinity stress. Collectively, the data presented in this study will facilitate the understanding of molecular mechanism of B. napus in response to high-salinity and drought stresses, and also provide us the basis of effective genetic engineering strategies for improving stress tolerance of B. napus.
Genome-wide association analysis of seed germination percentage and germination index in Brassica napus L. under salt and drought stresses

Abstract:Identifying genetic loci and possible candidate genes related to salt and drought stresses would be an economical, feasible and efficient way to accelerate the progress of abiotic tolerance breeding in rapeseed. In this study, a seed germination experiment using distilled water, salt and drought stresses was carried out with 520 B. napus germplasm resources. The rapeseed accessions showed large variation in the seed germination percentage (GP) and germination index (GI), with GP ranging from 26 to 100%, 0 to 100% and 0 to 100% and GI from 3.05 to 53.92, 0 to 24.50 and 0 to 25.00 in distilled water, under salt stress and drought stress, respectively. The coefficients of GP and GI were 0.72, 0.97 and 0.96 in distilled water, under salt stress and drought stress, respectively. A genome-wide association analysis of the 520 accessions was performed using the Q+K model and 31,839 single-nucleotide polymorphism (SNP) sites, revealing 23 SNPs associated with GP and 20 SNPs associated with GI under salt and drought stresses. The significant loci rs32406 and rs9466 on chromosome C08 and A04 were mapped to sites 3.32 and 2.20 kb from the salt- and drought-responsive gene BnaC08g41070 and drought-responsive gene BnaA04g02620D, respectively. BnaC06g01910D, a drought-responsive gene on chromosome C06, was found to overlap with the significant locus rs44427. In addition, 37 candidate genes associated with GP and GI under salt and drought stresses were detected. Most of these candidate genes regulate signal transduction and proline biosynthesis or encode a ubiquitin ligase E3; some have unknown biological functions and may respond to salt and drought stresses together as a complex network.

Genome-Wide Association Study of Root Length and Hypocotyl Length at Germination Stage under Saline Conditions in Brassica Napus

Abstract:[Objective] Identification of the regulatory loci and candidate genes governing salt stress tolerance in Brassica napus at germination stage could lay the foundation for improvement of B. napus salt resistance. [Method] In this study, 317 representative B. napus inbred lines were genotyped under normal and salt-stressed conditions in a sand culture system. Significant SNPs associated with root length and hypocotyl length in B. napus under normal and saline stress conditions and their linkage disequilibrium (LD) were determined by genome-wide association studies (GWAS), based on the Brassica 60 K SNP array. Candidate genes were selected based on the combination analyses results of functional annotation of genes within the LD blocks and transcriptome analyses of seedling roots and leaves in B. napus under saline stress treatments. Accuracy of candidate gene selection was improved by real-time quantitative reverse transcriptase PCR (qRT-PCR). [Result] Hypocotyl length and root length of B. napus showed large variation among accessions at germination stage under normal and salt-stressed conditions, and frequency distribution revealed that all the target traits were quantitative traits and controlled by polygenic genes. Comparison of different models showed that MLM+P+K model was the optimal model. Based on this model, GWAS identified 45 loci significantly associated with target traits, including 40 and 5 SNPs associated with hypocotyl length and root length, and each of SNP explained 9.12%-14.46% and 7.67%-8.93% of phenotypic variation, respectively. Among the significantly associated SNPs, rs8970 on chromosome C04 was the most notable, since it was the only SNP, which could be repeatedly detected between root length and hypocotyl length, and associated with four traits simultaneously, explaining 7.67%-12.35% of observed phenotypic variation. Of the 11 important significantly associated SNPs, 6 SNPs were distributed in 10 to 442 kb of linkage disequilibrium (LD) blocks. By combining differentially expressed genes detected by transcriptome analysis with LD block identification, 447 genes were identified within the 11 important LD intervals, of which 15 were activated by salt stress. BnaSRO1, BnaPAGR2, BnaNPH3, BnaMYB124, BnaSAM-Mtase, BnaBIN2, BnaUMAMIT11, BnaEXPA7, BnaRPT3, BnaEF-hand and BnaF3H were most likely the candidate genes within their LD blocks. Results of qRT-PCR detection showed that 10 candidate genes were induced by salt stress treatment in root or hypocotyl at germination stage, except for BnaNPH3. In addition, tissue-specificity detection of candidate genes also showed that BnaUMAMIT11, BnaPAGR2 and BnaEXPA7 mainly expressed in the root and hypocotyl at germination stage, and BnaRPT3, BnaBIN2 and BnaMYB124 possessed the highest expression in hypocotyl, confirmed that these genes might be involved in development of root and hypocotyl and salt resistance of B. napus at germination stage. [Conclusion] A total of 45 significantly associated SNPs controlling development and salt resistance in root and hypocotyl of B. napus at germination stage were identified by GWAS. By combined LD block identification, transcriptome analyses and functional annotation, 11 important candidate genes were screened within different LD blocks.
