Abstract:As a multi-functional tree species integrating fruit, wood and garden appreciation, pecan has broad development prospects and market demand. The research on the seed germination mechanism of pecan can provide a basis for solving the obstacle of intensification caused by low seed germination rate. The process of seed germination is closely related to proteins, metabolites and microorganisms. In this study, four stages of seed germination of hickory pecan were selected to study the proteome, metabolome and microbiome. To further elucidate the functional significance of the differentially expressed proteins (DEPs) identified during pecan seed germination, we conducted pairwise comparisons across the four germination stages and performed GO annotation and KEGG enrichment analysis. The GO annotation results revealed that the proteins were predominantly involved in catalytic activities, highlighting their role in biochemical transformations. Additionally, these proteins participated in plant hormone signaling and molecular transduction mechanisms, suggesting their involvement in regulating germination-related processes. The KEGG enrichment analysis provided insights into the specific biological pathways enriched by the DEPs. Notably, aflatoxin biosynthesis emerged as the pathway with the highest concentration of differentially up-regulated proteins. On the other hand, anthocyanin biosynthesis was identified as the pathway with the highest concentration of differentially down-regulated proteins. They all involved in secondary metabolism and biosynthesis. In addition, we analyzed the composition of bacterial and fungal communities of hickory pecan seeds at different germination stages at phylum, class, order, family and genus levels, and integrated the study with proteomics, through the correlation heat maps of bacteria and fungi with proteins, respectively. Malate synthase, isocitrate lyase family and cupin were preliminarily related to the microbial community composition of hickory pecan. In conclusion, the in-depth analysis and study of differential proteome is helpful to reveal the molecular mechanism of seed germination of pecan, which has strong theoretical and practical significance.

Abstract:A metabolite profiling approach based on gas chromatography-mass spectrometry (GC-MS) was used to investigate time-dependent metabolic changes in the course of the germination of rice. Brown rice kernels were soaked and incubated for a total of 96 h under ambient conditions. Samples taken during the germination process were subjected to an extraction and fractionation procedure covering a broad spectrum of lipophilic (e.g., fatty acid methyl esters, hydrocarbons, fatty alcohols, sterols) and hydrophilic (e.g., sugars, acids, amino acids, amines) low molecular weight rice constituents. Investigation of the obtained fractions by GC resulted in the detection of 615 distinct peaks, of which 174 were identified by means of MS. Statistical assessment of the data via principal component analysis demonstrated that the metabolic changes during the germination process are reflected by time-dependent shifts of the scores, which were similar for the three rice materials investigated. Analysis of the corresponding loadings showed that polar metabolites were major contributors to the separation along the first principal component. Relative quantifications based on standardized peak heights revealed dynamic changes of the metabolites in the course of the germination.
Metabolomics and Transcriptomics Analyses Reveal Regulatory Networks Associated with Fatty Acid Accumulation in Pecan Kernels

Abstract:Pecans are a globally important tree nut crop. Pecan nuts are rich in fatty acids (FAs), proteins, and flavonoids in addition to thiamine and numerous micronutrients. Although several of these nutriments have been studied in this plant, the comprehensive metabolite variations and molecular mechanisms associated with them have not been fully elucidated. In this study, untargeted metabolomics and transcriptomics were integrated to reveal the metabolite accumulation patterns and their associated molecular mechanisms during pecan kernel development. In total, 4260 (under positive mode) and 2726 (under negative mode) high quality features were retained. Overall, 163 differentially accumulated metabolites were identified. Most components were classified into the categories "organic acids and derivatives" and "lipids and lipid-like molecules." The accumulation patterns of amino acids, FAs, carbohydrates, organic acids, vitamins, flavonoids, and phenylpropanoids alongside embryo development were determined. Furthermore, transcriptomes from four pecan kernel developmental stages were used to assess transcript expression levels. Coexpression analyses were performed between FAs and their related genes. This study provides a comprehensive overview of the metabolic changes and regulations during pecan kernel development. We believe that the identification of nutriment accumulation trends and hub genes associated with the biosynthesis of the components will be valuable for genetically improving this plant.

Abstract:Using BIOLOG method,the microbial community and functional diversity around circumference of cucumber seeds of four different cucumber species were studied during different germinating phases of 12h,36h,and 72h.Seed were cultured in pots which were placed in light-emitted feeding box.The microorganisms around circumference of(cucumber) seeds were cultured in GN plate with 96 small rooms and the OD value was determined at different culture time.The results showed that characteristics of carbon metabolism were various among different cucumber species with the germinating time of 12h and 36h,so were the different treatments on the same species.Regarding the C metabolic forms,the utilization rate of saccharide was the highest(OD1.4),while the utilization rate of amino-acid was the lowest(OD0.8),and the organic acid was intermediate.During the time of seed germination,the evolvement characters of dominant microbial community in term of C source metabolism were: amino acid community →organic acid community→sugar metabolism community,which was the dormant one ultimately.
Comprehensive metabolomic and lipidomic alterations in response to heat stress during seed germination and seedling growth of Arabidopsis

Abstract:Temperature affects seed germination and seedling growth, which is a critical and complex stage in plant life cycle. However, comprehensive metabolic basis on temperature implicating seed germination and seedling growth remains less known. Here, we applied the high-throughput untargeted metabolomic and advanced shotgun lipidomic approaches to profile the Arabidopsis 182 metabolites and 149 lipids under moderate (22 degrees C, 28 degrees C) and extreme high (34 degrees C, 40 degrees C) temperatures. Our results showed that a typical feature of the metabolism related to organic acids/derivates and amines was obviously enriched at the moderate temperature, which was implicated in many cellular responses towards tricarboxylic acid cycle (TCA), carbohydrates and amino acids metabolism, peptide biosynthesis, phenylpropanoid biosynthesis and indole 3-acetate (IAA) biosynthetic pathway. Whereas, under extreme high temperatures, there was no seed germination, but 148 out of total 182 metabolites were highly enriched, involving in the galactose metabolism, fatty acid degradation, tryptophan/phenylalanine metabolism, and shikimic acid-mediated pathways especially including alkaloids metabolism and glucosinolate/flavone/flavonol biosynthesis. Phosphatidylcholine (PC) and phosphatidylethanolamine (PE) also exhibited the gradually increased tendency from moderate temperatures to extreme high temperatures; whereas phosphatidylserine (PS), phosphatidic acid (PA), phosphatidylglycerol (PG), monogalactosyldiacylglycerol (MGDG), digalactosyldiacylglycerol (DGDG) and sulfoquinovosyldiacylglycerol (SQDG) were contrary to decrease. Another typical feature of the distinguished metabolites between 22 degrees C and 28 degrees C, the TCA, disaccharides, nucleotides, polypeptides, SQDG and the biosynthesis of fatty acids and glucobrassicin-mediated IAA were obviously decreased at 28 degrees C, while amino acids, trisaccharides, PE, PC, PA, PS, MGDG, DGDG and diacylglycerol (DAG) preferred to enrich at 28 degrees C, which characterized the alteration of metabolites and lipids during fast seedling growth. Taking together, our results provided the comprehensive metabolites phenotyping, revealed the characteristics of metabolites necessary for seed germination and/or seedling growth under different temperatures, and provided insights into the different metabolic regulation of metabolites and lipid homeostasis for seed germination and seedling growth.
Distinct Metabolome Changes during Seed Germination of Lettuce (Lactuca sativa L.) in Response to Thermal Stress as Revealed by Untargeted Metabolomics Analysis

Abstract:Temperature strongly influences lettuce (Lactuca sativa L.) seed germination. Different lettuce genotypes respond differently to higher temperatures or thermal stress. In this study, we evaluated the germination performance of 304 lettuce accessions incubated at three temperature settings, 21 °C, 28 °C and 35 °C, respectively, for 40 h. At 21 °C, seeds of all 304 accessions germinated with very well an average germination percentage of 87.72%; at 28 °C, the average germination percentage dropped to 42.84% and at 35 °C, the germination decreased to 1.01%. Then, we investigated changes in metabolic profiles of lettuce seed response to thermal stress using an untargeted metabolomics approach. Results suggested that seeds of thermal-sensitive and thermal-tolerant cultivars employed different metabolic strategies in response to thermal stress during germination. Thermal-sensitive buds accumulated more significant amounts of organic acids, amino acids, sugars, sterols, phenolic compounds and terpenoids compared to thermal-tolerant buds at 21 °C. Thermal-tolerant lettuce cultivar accumulated higher concentrations of amino acids, organic acids, sugars, sesquiterpene lactones, sterols, and fatty acids derivatives during the germination at 35 °C compared to germinated at 21 °C. This investigation paves the way to link the metabolomics to other external and internal factors affecting lettuce seed germination under thermal stress.
Metabolic Profile Analysis and Identification of Key Metabolites During Rice Seed Germination under Low-Temperature Stress

Abstract:The metabolic profile of rice (Oryza sativa) during germination under low temperature (LT) has not been reported. In this study, the rice varieties 02428 (japonica) and YZX (indica) were subjected to experiments consisting of treatments including LT, normal temperature (NT) and a transition from LT to NT, and tissues were sampled at different time points during germination. A total of 730 metabolites were detected by a liquid chromatography-tandem mass spectrometry (LC-MS/MS)-based widely targeted metabolomics method. On the basis of the screening criteria of increased contents under LT and decreased contents under NT, we identified 35 different metabolites that responded to LT stress among the 730 metabolites. Furthermore, the content differences of the 35 metabolites were compared when the samples were transferred from LT to NT. According to a fold change <0.5 or a variable importance in projection (VIP) score>1 at the transition point, 7 out of the 35 metabolites responded significantly to LT stress and were defined as key metabolites. A partial least squares (PLS) regression model of seven key metabolites with seedling length (SL), seedling area (SSA), and seedling volume (SV) was constructed, and the fitting effect was good. These seven key metabolites participate in the biosynthesis of amino acids and phenylpropanoids and in the metabolism of glutathione and inositol phosphate. This study laid a foundation for an improved understanding of the LT-germination mechanism of rice seeds.
Quantitative Metabonomic Phenotypes in Different Structures of Mung Bean (vigna Radiata) Seeds and Their Germination-Associated Dynamic Changes.

Abstract:Plant seed germination involving dynamic water uptakes and biochemical changes is essential for preservation of plant germplasm resource and worldwide food supply. To understand the germination-associated compartmental biochemistry changes, we quantitatively analyzed the metabolite composition (metabonome) for embryonic axes, cotyledons, and testae of mung bean (Vigna radiata) seeds in three germination phases using the NMR-based metabonomics approach. We found that three structures of mung bean seeds had distinct metabonomic phenotypes dominated by 53 metabolites including amino acids, carbohydrates, organic acids, choline metabolites, nucleotides/nucleosides, and shikimate-mediated secondary metabolites together with calcium and magnesium cations. During germination, all three seed structures had outstanding but distinct metabonomic changes. Both embryonic axis and cotyledon showed remarkable metabolic changes related to degradation of carbohydrates and proteins, metabolism of amino acids, nucleotides/nucleosides, and choline together with energy metabolism and shikimate-mediated plant secondary metabolism. The metabonomic changes in these two structures were mostly related to multiple functions for biochemical activities in the former and nutrient mobilizations in the latter. In contrast, testa metabonomic changes mainly reflected the metabolite leakages from the other two structures. Phase 1 of germination was featured with degradation of oligosaccharides and proteins and recycling of stored nucleic acids together with anaerobic metabolisms, whereas phase 2 was dominated by energy metabolism, biosynthesis of osmolytes, and plant secondary metabolites. These provided essential metabolic information for understanding the biochemistry associated with early events of seed germination and possible metabolic functions of different seed structures for plant development.
Widely Targeted Metabolomics Method Reveals Differences in Volatile and Nonvolatile Metabolites in Three Different Varieties of Raw Peanut by GC–MS and HPLC–MS

Abstract:The aim of the present study was to comprehensively analyze and identify the metabolites of different varieties of raw peanut, as well as provide a reference for the utilization of different varieties of peanuts. In this study, three varieties of peanuts, namely ZKH1H, ZKH13H, and CFD, were investigated via ultrahigh-performance liquid chromatography (UPLC) and widely targeted metabolomics methods based on tandem mass spectrometry (MS) and solid-phase microextraction-gas chromatography–mass spectrometry (SPME-GC–MS). In total, 417 nonvolatile and 55 volatile substances were detected. The nonvolatile substances were classified into the following 10 categories: organic acids and derivatives (28.9%); organic oxygen compounds (21.9%); lipids and lipid-like molecules (12.6%); organoheterocyclic compounds (9.9%); nucleosides, nucleotides, and analogues (9.4%); benzenoids (7.8%); phenylpropanoids and polyketides (6.1%); organic nitrogen compounds (2.7%); lignans, neolignans, and related compounds (0.5%); and alkaloids and their derivatives (0.3%). The volatile compounds (VOCs) were classified into the following eight categories: organic oxygen compounds (24.1%); organic cyclic compounds (20.4%); organic nitrogen compounds (13%); organic acids and their derivatives (13%); lipids and lipid-like molecules (11.2%); benzenoids (11.1%); hydrocarbons (3.7%); and homogeneous non-metallic compounds (3.7%). Differentially abundant metabolites among the different peanut varieties (ZKH13H vs. CFD, ZKH1H vs. CFD, and ZKH1H vs. ZKH13H) were investigated via multivariate statistical analyses, which identified 213, 204, and 157 nonvolatile differentially abundant metabolites, respectively, and 12, 11, and 10 volatile differentially abundant metabolites, respectively. KEGG metabolic pathway analyses of the differential non-VOCs revealed that the most significant metabolic pathways among ZKH13H vs. CFD, ZKH1H vs. CFD, and ZKH1H vs. ZKH13H were galactose metabolism, purine metabolism, and aminoacyl-tRNA, while the nitrogen metabolism pathway was identified as a significant metabolic pathway for the VOCs. The present findings provide a theoretical foundation for the development and utilization of these three peanut species, as well as for the breeding of new peanut varieties.

Comparative Metabolomics Reveals Two Metabolic Modules Affecting Seed Germination in Rice (Oryza sativa)

Abstract:The process of seed germination is crucial not only for the completion of the plant life cycle but also for agricultural production and food chemistry; however, the underlying metabolic regulation mechanism involved in this process is still far from being clearly revealed. In this study, one indica variety (Zhenshan 97, with rapid germination) and one japonica variety (Nipponbare, with slow germination) in rice were used for in-depth analysis of the metabolome at different germination stages (0, 3, 6, 9, 12, 24, 36, and 48 h after imbibition, HAI) and exploration of key metabolites/metabolic pathways. In total, 380 annotated metabolites were analyzed by using a high-performance liquid chromatography (HPLC)-based targeted method combined with a nontargeted metabolic profiling method. By using bioinformatics and statistical methods, the dynamic changes in metabolites during germination in the two varieties were compared. Through correlation analysis, coefficient of variation analysis and differential accumulation analysis, 74 candidate metabolites that may be closely related to seed germination were finally screened. Among these candidates, 29 members belong to the ornithine–asparagine–polyamine module and the shikimic acid–tyrosine–tryptamine–phenylalanine–flavonoid module. As the core member of the second module, shikimic acid’s function in the promotion of seed germination was confirmed by exogenous treatment. These results told that nitrogen flow and antioxidation/defense responses are potentially crucial for germinating seeds and seedlings. It deepens our understanding of the metabolic regulation mechanism of seed germination and points out the direction for our future research.

Abstract:Seed germination is essential for plant survival, germplasm resource preservation, and worldwide food supplies, although the germination-associated seed biochemical variations are not fully understood. With the NMR-based metabonomics, we quantitatively analyzed the comprehensive metabolite composition (metabonome) of mung-bean (Vigna radiata) seeds at eight time points of germination covering all three phases. We found that mung-bean seed metabonomes were dominated by 63 metabolites including lipids, amino acids, oligo-/monosaccharides, cyclitols, cholines, organic acids, nucleotides/-sides, nicotinates, and the shikimate pathway-mediated secondary metabolites. During germination, metabolic changes included mainly the degradation of proteins and raffinose family oligosaccharides, glycolysis, tricarboxylic acid (TCA) cycle, anaerobic respiration, biosynthesis of osmolytes and antioxidants together with the metabolisms of nucleotides/-sides, nicotinates, and amino acids. Oligosaccharide degradation was the primary energy source for germination, which coupled with the mobilization of starch and protein storages to produce sugars and amino acids for biomaterial and energy generations. Osmotic and redox regulations were prerequisites for seed germination together with mitochondrial reparations and generations to enable TCA cycle. During the postgermination growth stage (phase-3), the use of small molecules including amino acids and saccharides was switched to meet the growth demands of radicle cells. Small metabolites passed freely through seed testa leaking into the culture media during early germination but were reabsorbed by seed cells around the postgermination growth stage. Extra after-ripening accelerated these metabolic processes of seeds in phase-1, especially the biosynthesis of cyclitols, choline, and nicotinates, increasing the germination uniformity in terms of speed and percentage. Germination-resistant seeds were incapable of activating the germination-associated metabolic processes.

Abstract:In recent years, with the accelerated pace of life and the high incidence of chronic diseases, the demand for functional food has been increasingly urgent. Under such circumstances, germinated edible foods have attracted much attention because of their unique physiological effects. This review mainly summarizes recent studies about the physiological and biochemical changes during edible seeds germination. Further, the different germination treatments and the enrichment of γ-amino butyric acid are discussed. Finally, the applications of germinated seeds in the food sector are mentioned. Germination of edible seeds is a complex process of material transformation, which not only improves the nutritional value of raw seeds, but also accumulates a wide variety of bioactive compounds with health benefits. As a potential source of numerous functional ingredients, germinated edible foods have attracted widespread attention for its physiological benefits. Therefore, germinated grain and legume seeds are expected to be functional dietary supplements with a variety of health benefits and medicinal values. Appropriate germination treatments can enrich bioactive components, which is conducive to the efficient production of bioactive functional food. Research in this area is expected to serve the purpose of preventing and alleviating chronic diseases.
The Integrated Analysis of miRNome and Degradome Sequencing Reveals the Regulatory Mechanisms of Seed Development and Oil Biosynthesis in Pecan (Carya illinoinensis)

Abstract:Pecan seed oil is a valuable source of essential fatty acids and various bioactive compounds; however, the functions of microRNAs and their targets in oil biosynthesis during seed development are still unknown. Here, we found that the oil content increased rapidly in the three early stages in three cultivars, and that oleic acid was the predominant fatty acid component in the mature pecan embryos. We identified, analyzed, and validated the expression levels of miRNAs related to seed development and oil biosynthesis, as well as their potential target genes, using small RNA sequencing data from three stages (120, 135, and 150 days after flowering). During the seed development process, 365 known and 321 novel miRNAs were discovered. In total, 91 known and 181 novel miRNAs were found to be differentially expressed, and 633 target genes were further investigated. The expression trend analysis revealed that the 91 known miRNAs were classified into eight groups, approximately two-thirds of which were up-regulated, whereas most novel miRNAs were down-regulated. The qRT-PCR and degradome sequencing data were used to identify five miRNA- target pairs. Overall, our study provides valuable insights into the molecular regulation of oil biosynthesis in pecan seeds.

Abstract:Plant oils are a large group of neutral lipids that play a vital role in the food and oleochemical industries. The pecan (Carya illinoinensis) is a promising woody oil crop known for its high-quality sources of essential fatty acids and various bioactive compounds that may aid in preventing heart diseases. However, there is still a lack of understanding regarding the accumulation of lipids and the molecular mechanism of lipid biosynthesis during seed development. This study aims to analyze the metabolite variations and molecular mechanisms of lipid biosynthesis by integrating untargeted metabolomics and transcriptomics during pecan seed development. A total of 293 differentially accumulated metabolites were identified and further categorized into 13 groups, with lipids and lipid-like molecules constituting the largest group. The oil content and fatty acid compositions of pecan embryos were assessed at three stages of seed development. Oleic acid (c18:1) and linoleic acid (c18:2n6) were found to be the most abundant unsaturated fatty acid components in pecan embryos. Additionally, a comprehensive analysis revealed 15,990 differentially expressed genes, with a focus on the key genes related to lipid metabolism. Furthermore, the study identified 1201 transcription factors from differentially expressed genes. These transcription factors were divided into 65 families, with different members in the same family exhibiting different expression patterns during seed development. The expression patterns of ten transcription factor genes during seed development were verified by qRT–PCR. Two key genes, CiABI3 and CiFUS3 were further cloned and found to be localized in the nucleus. This study used metabolome and transcriptome analysis during key periods of pecan seed development to identify the key genes associated with seed development and fatty acid biosynthesis.

Integration of GWAS and Transcriptome Analysis to Identify Temperature-Dependent Genes Involved in Germination of Rapeseed (brassica Napus L.)

Abstract:Low temperature germination (LTG) is one of crucial agronomic traits for field-grown rapeseed in the Yangtze River basin, where delayed direct sowing frequently exposes seeds to cold stress during germination. Despite its importance, the genetic basis underlying rapeseed germination under different temperatures remains largely unexplored. Here we screened out two cultivars with different LTG performance (JY1621 and JY1605) and conducted transcriptome sequencing at five key timepoints under different temperatures. Comparative analysis among multiple groups of differentially expressed genes (DEGs) revealed sets of early and late temperature response germination (ETRG and LTRG) genes, as well as cold-tolerant (CDT) and temperature-insensitive (TPI) candidate regulators at different germination stages. Furthermore, we performed a genome-wide association study (GWAS) using germination index (GI) of 273 rapeseed accessions and identified 24 significant loci associated with the germination trait under the normal temperature. Through integrated analysis of transcriptome sequencing and GWAS, we identified a series of candidate genes involved in temperature-dependent germination. To further verify the results, we analyzed expression patterns and haplotype distributions of BnaA3.CYP77A4and BnaA3.NAC078 among the genetic population. This study performed a comprehensive multi-omics analysis on temperature-dependent germination and provides insights for low-temperature germination breeding of rapeseed.
Nutritional evaluation and transcriptome analyses of short-time germinated seeds in soybean (Glycine max L. Merri.)

Abstract:Abstract Germination is a common practice for nutrition improvement in many crops. In soybean, the nutrient value and genome-wide gene expression pattern of whole seeds germinated for short-time has not been fully investigated. In this study, protein content (PC), water soluble protein content (WSPC), isoflavone compositions were evaluated at 0 and 36 h after germination (HAG), respectively. The results showed that at 36HAG, PC was slightly decreased ( P > 0.05) in ZD41, J58 and JHD, WSPC and free isoflavone (aglycones: daidzein, genistein, and glycitein) were significantly increased (P < 0.05), while total isoflavone content was unchanged. Transcriptomic analysis identified 5240, 6840 and 15,766 DEGs in different time point comparisons, respectively. GO and KEGG analysis showed that photosynthesis process was significantly activated from 18HAG, and alternative splicing might play an important role during germination in a complex manner. Response to hydrogen peroxide (H 2 O 2 ) was found to be down regulated significantly from 18 to 36HAG, suggesting that H 2 O 2 might play an important role in germination. Expression pattern analysis showed the synthesis of storage proteins was slowing down, while the genes coding for protein degradation (peptidase and protease) were up regulated as time went by during germination. For genes involved in isoflavone metabolism pathway, UGT (7-O-glucosyltransferase) coding genes were significantly up regulated (40 up-DEGs vs 27 down-DEGs), while MAT (7-O-glucoside-6′′-O-malonyltransferase) coding genes were down regulated, which might explain the increase of aglycones after germination. This study provided a universal transcriptomic atlas for whole soybean seeds germination in terms of nutrition and gene regulation mechanism.

Abstract:Abstract Background The seeds of Polygonatum cyrtonema Hua have dormancy phenomenon. Previous studies have shown that sand storage factors effects of the seed dormancy of P. cyrtonema Hua seeds and enhance the seed germination process. Subsequently, metabolic activities and different changes during the sand storage and germination process of P. cyrtonema Hua seed has not been heavily researched. Results In this study the changes in the metabolites of P. cyrtonema Hua seeds at different sand storage times and germination stages, we used untargeted metabolomics to determine them. Most of the sugar and glycoside contents in seed coat increased after 30 d on the other hand, in peeled seeds increased at 30 d and decreased at 60 d after sand storage treatment. The content of proline and benzoic acid decreased in the seed coat after sand storage. PCA, OPLS-DA and HCA showed that the contents of most metabolites increased after 7 d and decreased after 14 d of seed germination. The process of 7 d to 14 d was the key stage of seed germination of P. cyrtonema Hua. Differential metabolic pathway analysis showed that seed germination was controlled by multiple metabolic pathways. Metabolic correlation revealed the interdependence between seed germination metabolites and metabolic pathways. Conclusion Sand storage can significantly increase the rate of seed germination and play a vital role in seed dormancy of P. cyrtonema Hua. There was inherent differences in metabolites during different storage time and germination stages in P. cyrtonema Hua. Our work provides a first glimpse of the metabolome in seed germination of P. cyrtonema Hua, and provides a valuable informations for revealing the mechanism of breaking seed dormancy.

Abstract:Seed germination is a critical process in the life cycle of higher plants. During germination, the imbibed mature seed is highly sensitive to different environmental factors.However, knowledge about the molecular and physiological mechanisms underlying the environmental effects on germination has been lacking. Recent proteomic work has provided invaluable insight into the molecular processes in germinating seeds of Arabidopsis, rice (Oryza sativa), soybean (Glycine max), barley (Hordeum vulgare), maize (Zeamays), tea (Camellia sinensis), European beech (Fagus sylvatica), and Norway maple (Acer platanoides) under different treatments including metal ions (e.g. copper and cadmium), drought, low temperature, hormones, and chemicals (gibberellic acid, abscisic acid, salicylic acid, and α-amanitin), as well as Fusarium graminearum infection. A total of 561 environmental factor-responsive proteins have been identified with various expression patterns in germinating seeds. The data highlight diverse regulatory and metabolic mechanisms upon seed germination, including induction of environmental factor-responsive signaling pathways, seed storage reserve mobilization and utilization, enhancement of DNA repair and modification, regulation of gene expression and protein synthesis, modulation of cell structure, and cell defense. In this review, we summarize the interesting findings and discuss the relevance and significance for our understanding of environmental regulation of seed germination.

Abstract:Pecans [Carya illinoinensis (Wangenh.) K. Koch] are highly valued for their abundance of quality healthy lipids, positively impacting human health and making themselves a preferred choice for nutritionally rich foods. However, a comprehensive understanding of the high-resolution characteristics of pecan fruit lipid composition and its dynamic changes, as well as the transfer between embryo and pericarp during development, remains incomplete. In this study, through integrated multi-omics analysis, we observed significant spatiotemporal heterogeneity in lipid changes between the pericarp and embryo. It showed smaller fluctuations and more stable lipid levels in the pericarp while exhibiting a dynamic pattern of initially increasing and then decreasing lipid content in the embryo. In this study, a total of 52 differentially expressed genes were identified, related to fatty acid synthesis and metabolism pathways in the two tissues, with changes in oleic acid and linoleic acid composition being the primary features of the embryo. This research lays the foundation for further understanding the differential regulation mechanisms of lipid metabolism between embryo and pericarp. Overall, this study filled the knowledge gap regarding dynamic changes in pericarp lipid metabolites, provided crucial insights into the lipid metabolism network during pecan fruit development, and established a scientific basis for the genetic improvement of pecan crops.

Abstract:Chinese fir (Cunninghamia lanceolata (Lamb.) Hook.) is an important plantation tree species in China, and seed germination is a key step in forest tree cultivation. To reveal the gene expression network and molecular mechanisms in the germination of Chinese fir seeds, physiological indexes were measured and transcriptome and metabolome analyses were performed on Chinese fir seeds in four stages of germination (imbibition stage, preliminary stage, emergence stage, and germination stage). All six physiological indicators had significant differences at different developmental stages. In transcriptome and metabolome analysis, we identified a large number of differentially expressed genes (DEGs) and differentially accumulated metabolites (DAMs). Gene Ontology (GO) analysis showed a large number of DEGs associated with cell growth, and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis showed that DEGs were significantly enriched in the flavonoid biosynthesis, phenylpropanoid biosynthesis, and plant hormone signal transduction pathways. The KEGG enrichment results of DAMs were similar to those of DEGs. The joint analysis of DEGs and DAMs indicated that flavonoid biosynthesis and phenylpropanoid biosynthesis were the key pathways of Chinese fir seed germination. Our study revealed a number of key genes and key metabolites, laying the foundation for further studies on the gene regulatory network of Chinese fir seed germination.
