Abstract:Abstract How noncoding DNA determines gene expression in different cell types is a major unsolved problem, and critical downstream applications in human genetics depend on improved solutions. Here, we report substantially improved gene expression prediction accuracy from DNA sequences through the use of a deep learning architecture, called Enformer, that is able to integrate information from long-range interactions (up to 100 kb away) in the genome. This improvement yielded more accurate variant effect predictions on gene expression for both natural genetic variants and saturation mutagenesis measured by massively parallel reporter assays. Furthermore, Enformer learned to predict enhancer–promoter interactions directly from the DNA sequence competitively with methods that take direct experimental data as input. We expect that these advances will enable more effective fine-mapping of human disease associations and provide a framework to interpret cis -regulatory evolution.

Enhancing Gene Expression Predictions Using Deep Learning and Functional Annotations

Abstract:Transcriptome‐wide association studies (TWAS) aim to uncover genotype–phenotype relationships through a two‐stage procedure: predicting gene expression from genotypes using an expression quantitative trait locus (eQTL) data set, then testing the predicted expression for trait associations. Accurate gene expression prediction in stage 1 is crucial, as it directly impacts the power to identify associations in stage 2. Currently, the first stage of such studies is primarily conducted using linear models like elastic net regression, which fail to capture the nonlinear relationships inherent in biological systems. Deep learning methods have the potential to model such nonlinear effects, but have yet to demonstrably outperform linear methods at this task. To address this gap, we propose a new deep learning architecture to predict gene expression from genotypic variation across individuals. Our method utilizes a learnable input scaling layer in conjunction with a convolutional encoder to capture nonlinear effects and higher‐order interactions without compromising on interpretability. We further augment this approach to allow for parameter sharing across multiple networks, enabling us to utilize prior information for individual variants in the form of functional annotations. Evaluations on real‐world genomic data show that our method consistently outperforms elastic net regression across a large set of heritable genes. Furthermore, our model statistically significantly improved predictive performance by leveraging functional annotations, whereas elastic net regression failed to show equivalent gains when using the same information, suggesting that our method can capture nonlinear functional information beyond the capability of linear models.

Abstract:The ability to simulate gene expression and infer gene regulatory networks has vast potential applications in various fields, including medicine, agriculture, and environmental science. In recent years, machine learning approaches to simulate gene expression and infer gene regulatory networks have gained significant attention as a promising area of research. By simulating gene expression, we can gain insights into the complex mechanisms that control gene expression and how they are affected by various environmental factors. This knowledge can be used to develop new treatments for genetic diseases, improve crop yields, and better understand the evolution of species. In this article, we address this issue by focusing on a novel method capable of simulating the gene expression regulation of a group of genes and their mutual interactions. Our framework enables us to simulate the regulation of gene expression in response to alterations or perturbations that can affect the expression of a gene. We use both artificial and real benchmarks to empirically evaluate the effectiveness of our methodology. Furthermore, we compare our method with existing ones to understand its advantages and disadvantages. We also present future ideas for improvement to enhance the effectiveness of our method. Overall, our approach has the potential to greatly improve the field of gene expression simulation and gene regulatory network inference, possibly leading to significant advancements in genetics.

Integrating distal and proximal information to predict gene expression via a densely connected convolutional neural network

Abstract:Abstract Motivation Interactions among such cis-regulatory elements as enhancers and promoters are main driving forces shaping context-specific chromatin structure and gene expression. Although there have been computational methods for predicting gene expression from genomic and epigenomic information, most of them overlook long-range enhancer-promoter interactions, due to the difficulty in precisely linking regulatory enhancers to target genes. Recently, a novel high-throughput experimental approach named HiChIP has been developed and generating comprehensive data on high-resolution interactions between promoters and distal enhancers. On the other hand, plenty of studies have suggested that deep learning achieves state-of-the-art performance in epigenomic signal prediction, and thus promoting the understanding of regulatory elements. In consideration of these two factors, we integrate proximal promoter sequences and HiChIP distal enhancer-promoter interactions to accurately model gene expression. Results We propose DeepExpression, a densely connected convolutional neural network to predict gene expression using both promoter sequences and enhancer-promoter interactions. We demonstrate that our model consistently outperforms baseline methods not only in the classification of binary gene expression status but also in the regression of continuous gene expression levels, in both cross-validation experiments and cross-cell lines predictions. We show that sequential promoter information is more informative than experimental enhancer information while enhancer-promoter interactions are most beneficial from those within ±100 kbp around the TSS of a gene. We finally visualize motifs in both promoter and enhancer regions and show the match of identified sequence signatures and known motifs. We expect to see a wide spectrum of applications using HiChIP data in deciphering the mechanism of gene regulation. Advancing regulatory genomics with machine learning

Abstract:In recent years, several machine learning approaches have been proposed to predict gene expression and epigenetic signals from the DNA sequence alone. These models are often used to deduce, and, to some extent, assess putative new biological insights about gene regulation, and they have led to very interesting advances in regulatory genomics. This article reviews a selection of these methods, ranging from linear models to random forests, kernel methods, and more advanced deep learning models. Specifically, we detail the different techniques and strategies that can be used to extract new gene-regulation hypotheses from these models. Furthermore, because these putative insights need to be validated with wet-lab experiments, we emphasize that it is important to have a measure of confidence associated with the extracted hypotheses. We review the procedures that have been proposed to measure this confidence for the different types of machine learning models, and we discuss the fact that they do not provide the same kind of information.

Abstract:Gene expression involves transcription and translation. Despite large datasets and increasingly powerful methods devoted to calculating genetic variants’ effects on transcription, discrepancy between messenger RNA and protein levels hinders the systematic interpretation of the regulatory effects of disease-associated variants. Accurate models of the sequence determinants of translation are needed to close this gap and to interpret disease-associated variants that act on translation. Here we present Translatomer, a multimodal transformer framework that predicts cell-type-specific translation from messenger RNA expression and gene sequence. We train the Translatomer on 33 tissues and cell lines, and show that the inclusion of sequence improves the prediction of ribosome profiling signal, indicating that the Translatomer captures sequence-dependent translational regulatory information. The Translatomer achieves accuracies of 0.72 to 0.80 for the de novo prediction of cell-type-specific ribosome profiling. We develop an in silico mutagenesis tool to estimate mutational effects on translation and demonstrate that variants associated with translation regulation are evolutionarily constrained, both in the human population and across species. In particular, we identify cell-type-specific translational regulatory mechanisms independent of the expression quantitative trait loci for 3,041 non-coding and synonymous variants associated with complex diseases, including Alzheimer’s disease, schizophrenia and congenital heart disease. The Translatomer accurately models the genetic underpinnings of translation, bridging the gap between messenger RNA and protein levels as well as providing valuable mechanistic insights for uninterpreted disease variants. Abstract:Models that predict RNA levels from DNA sequences show tremendous promise for decoding tissue-specific gene regulatory mechanisms, revealing the genetic architecture of traits, and interpreting noncoding genetic variation. Existing methods take two different approaches: 1) associating expression with linear combinations of common genetic variants (training across individuals on single genes), or 2) learning genome-wide sequence-to-expression rules with neural networks (training across loci using a reference genome). Since limitations of both strategies have been highlighted recently, we sought to combine the sequence context provided by deep learning with the information provided by cross-individual training. We utilized fine-tuning to develop Performer, a model with accuracy approaching the cis-heritability of most genes. Performer prioritizes genetic variants across the allele frequency spectrum that disrupt motifs, fall in annotated regulatory elements, and have functional evidence for modulating gene expression. While obstacles remain in personalized expression prediction, our findings establish deep learning as a viable strategy.

Abstract:Data-driven machine learning is the method of choice for predicting molecular phenotypes from nucleotide sequence, modeling gene expression events including protein-DNA binding, chromatin states as well as mRNA and protein levels. Deep neural networks automatically learn informative sequence representations and interpreting them enables us to improve our understanding of the regulatory code governing gene expression. Here, we review the latest developments that apply shallow or deep learning to quantify molecular phenotypes and decode the cis-regulatory grammar from prokaryotic and eukaryotic sequencing data. Our approach is to build from the ground up, first focusing on the initiating protein-DNA interactions, then specific coding and non-coding regions, and finally on advances that combine multiple parts of the gene and mRNA regulatory structures, achieving unprecedented performance. We thus provide a quantitative view of gene expression regulation from nucleotide sequence, concluding with an information-centric overview of the central dogma of molecular biology.

Abstract:Multi-sample microarray experiments have become a standard experimental method for studying biological systems. A frequent goal in such studies is to unravel the regulatory relationships between genes. During the last few years, regression models have been proposed for the de novo discovery of cis-acting regulatory sequences using gene expression data. However, when applied to multi-sample experiments, existing regression based methods model each individual sample separately. To better capture the dynamic relationships in multi-sample microarray experiments, we propose a flexible method for the joint modeling of promoter sequence and multivariate expression data. In higher order eukaryotic genomes expression regulation usually involves combinatorial interaction between several transcription factors. Experiments have shown that spacing between transcription factor binding sites can significantly affect their strength in activating gene expression. We propose an adaptive model building procedure to capture such spacing dependent cis-acting regulatory modules. We apply our methods to the analysis of microarray time-course experiments in yeast and in Arabidopsis. These experiments exhibit very different dynamic temporal relationships. For both data sets, we have found all of the well-known cis-acting regulatory elements in the related context, as well as being able to predict novel elements.

Abstract:There have been multiple attempts to predict the expression of the genes based on the sequence, epigenetics, and various other factors. To improve those predictions, we have decided to investigate adding protein-specific 3D interactions that play a significant role in the condensation of the chromatin structure in the cell nucleus. To achieve this, we have used the architecture of one of the state-of-the-art algorithms, ExPecto, and investigated the changes in the model metrics upon adding the spatially relevant data. We have used ChIA-PET interactions that are mediated by cohesin (24 cell lines), CTCF (4 cell lines), and RNAPOL2 (4 cell lines). As the output of the study, we have developed the Spatial Gene Expression (SpEx) algorithm that shows statistically significant improvements in most cell lines. We have compared ourselves to the baseline ExPecto model, which obtained a 0.82 Spearman's rank correlation coefficient (SCC) score, and 0.85, which is reported by newer Enformer were able to obtain the average correlation score of 0.83. However, in some cases (e.g. RNAPOL2 on GM12878), our improvement reached 0.04, and in some cases (e.g. RNAPOL2 on H1), we reached an SCC of 0.86.
Gene Expression Prediction based on Deep Learning

Abstract:Gene expression is a critical process in a biological system that is influenced and modulated by many factors including genetic variation. Thus, it is important to understand how genotypes affect the gene expression levels. Although several approaches have been implemented, we proposed a deep learning regression model to learn complex feature representation and to deal with over-fitting. In our experiment, the deep learning model produced results that are comparable to results generated by other methods by applying an independent test data set. This thesis has several contributions. First, we propose an accurate predicting model based on deep learning to extract useful features with multilayer perceptron and stacked denoising auto-encoders after preprocessing the input data. Second, we ran a test on an independent dataset for several approaches to evaluate the performance of a multilayer perceptron with stacked denoising auto-encoders. Third, we further improved our model by adding a dropout technique to prevent overfitting. The result shows that dropout improved the model when we compared the result of our model with results of other existing approaches to evaluate its performance with a test data set. Finally, we present a software package that allows users to train the model with their own data and make predictions. An instruction on how to use this software package was also provided.

A single-cell gene expression language model

Abstract:Gene regulation is a dynamic process that connects genotype and phenotype. Given the difficulty of physically mapping mammalian gene circuitry, we require new computational methods to learn regulatory rules. Natural language is a valuable analogy to the communication of regulatory control. Machine learning systems model natural language by explicitly learning context dependencies between words. We propose a similar system applied to single-cell RNA expression profiles to learn context dependencies between genes. Our model, Exceiver, is trained across a diversity of cell types using a self-supervised task formulated for discrete count data, accounting for feature sparsity. We found agreement between the similarity profiles of latent sample representations and learned gene embeddings with respect to biological annotations. We evaluated Exceiver on a new dataset and a downstream prediction task and found that pretraining supports transfer learning. Our work provides a framework to model gene regulation on a single-cell level and transfer knowledge to downstream tasks.

Long-range gene expression prediction with token alignment of large language model

Abstract:Gene expression is a cellular process that plays a fundamental role in human phenotypical variations and diseases. Despite advances of deep learning models for gene expression prediction, recent benchmarks have revealed their inability to learn distal regulatory grammar. Here, we address this challenge by leveraging a pretrained large language model to enhance gene expression prediction. We introduce Genetic sequence Token Alignment (GTA), which aligns genetic sequence features with natural language tokens, allowing for symbolic reasoning of genomic sequence features via the frozen language model. This cross-modal adaptation learns the regulatory grammar and allows us to further incorporate gene-specific human annotations as prompts, enabling in-context learning that is not possible with existing models. Trained on lymphoblastoid cells, GTA was evaluated on cells from the Geuvadis consortium and outperforms state-of-the-art models such as Enformer, achieving a Spearman correlation of 0.65, a 10\% improvement. Additionally, GTA offers improved interpretation of long-range interactions through the identification of the most meaningful sections of the input genetic context. GTA represents a powerful and novel cross-modal approach to gene expression prediction by utilizing a pretrained language model, in a paradigm shift from conventional gene expression models trained only on sequence data.

A deep auto-encoder model for gene expression prediction

Abstract:BackgroundGene expression is a key intermediate level that genotypes lead to a particular trait. Gene expression is affected by various factors including genotypes of genetic variants. With an aim of delineating the genetic impact on gene expression, we build a deep auto-encoder model to assess how good genetic variants will contribute to gene expression changes. This new deep learning model is a regression-based predictive model based on the MultiLayer Perceptron and Stacked Denoising Auto-encoder (MLP-SAE). The model is trained using a stacked denoising auto-encoder for feature selection and a multilayer perceptron framework for backpropagation. We further improve the model by introducing dropout to prevent overfitting and improve performance.ResultsTo demonstrate the usage of this model, we apply MLP-SAE to a real genomic datasets with genotypes and gene expression profiles measured in yeast. Our results show that the MLP-SAE model with dropout outperforms other models including Lasso, Random Forests and the MLP-SAE model without dropout. Using the MLP-SAE model with dropout, we show that gene expression quantifications predicted by the model solely based on genotypes, align well with true gene expression patterns.ConclusionWe provide a deep auto-encoder model for predicting gene expression from SNP genotypes. This study demonstrates that deep learning is appropriate for tackling another genomic problem, i.e., building predictive models to understand genotypes’ contribution to gene expression. With the emerging availability of richer genomic data, we anticipate that deep learning models play a bigger role in modeling and interpreting genomics.

EPInformer: A Scalable Deep Learning Framework for Gene Expression Prediction by Integrating Promoter-enhancer Sequences with Multimodal Epigenomic Data

Abstract:Transcriptional regulation, critical for cellular differentiation and adaptation to environmental changes, involves coordinated interactions among DNA sequences, regulatory proteins, and chromatin architecture. Despite extensive data from consortia like ENCODE, understanding the dynamics of cis-regulatory elements (CREs) in gene expression remains challenging. Deep learning is a powerful tool for learning gene expression and epigenomic signals from DNA sequences, exhibiting superior performance compared to conventional machine learning approaches. However, even the most advanced deep learning-based methods may fall short in capturing the regulatory effects of distal elements such as enhancers, limiting their predictive accuracy. In addition, these methods may require significant resources to train or to adapt to newly generated data. To address these challenges, we present EPInformer, a scalable deep-learning framework for predicting gene expression by integrating promoter-enhancer interactions with their sequences, epigenomic signals, and chromatin contacts. Our model outperforms existing gene expression prediction models in rigorous cross-chromosome validation, accurately recapitulates enhancer-gene interactions validated by CRISPR perturbation experiments, and identifies crucial transcription factor motifs within regulatory sequences. Abstract:Much of the natural variation for a complex trait can be explained by variation in DNA sequence levels. As part of sequence variation, gene-gene interaction has been ubiquitously observed in nature, where its role in shaping the development of an organism has been broadly recognized. The identification of interactions between genetic factors has been progressively pursued via statistical or machine learning approaches. A large body of currently adopted methods, either parametrically or nonparametrically, predominantly focus on pairwise single marker interaction analysis. As genes are the functional units in living organisms, analysis by focusing on a gene as a system could potentially yield more biologically meaningful results. In this work, we conceptually propose a gene-centric framework for genome-wide gene-gene interaction detection. We treat each gene as a testing unit and derive a model-based kernel machine method for two-dimensional genome-wide scanning of gene-gene interactions. In addition to the biological advantage, our method is statistically appealing because it reduces the number of hypotheses tested in a genome-wide scan. Extensive simulation studies are conducted to evaluate the performance of the method. The utility of the method is further demonstrated with applications to two real data sets. Our method provides a conceptual framework for the identification of gene-gene interactions which could shed novel light on the etiology of complex diseases.

Improving the generalization of protein expression models with mechanistic sequence information

Abstract:The growing demand for biological products drives many efforts to maximize expression of heterologous proteins. Advances in high-throughput sequencing can produce data suitable for building sequence-to-expression models with machine learning. The most accurate models have been trained on one-hot encodings, a mechanism-agnostic representation of nucleotide sequences. Moreover, studies have consistently shown that training on mechanistic sequence features leads to much poorer predictions, even with features that are known to correlate with expression, such as DNA sequence motifs, codon usage or mRNA secondary structures. However, despite their excellent local accuracy, current sequence-to-expression models can fail to generalize predictions far away from the training data. Through a comparative study across datasets in Escherichia coli and Saccharomyces cerevisiae, here we show that mechanistic sequence features can provide gains on model generalization, and thus improving their utility for predictive sequence design. We explore several strategies to integrate one-hot encodings and mechanistic features into a single predictive model, including feature stacking, ensemble model stacking, and geometric stacking, a novel architecture based on graph convolutional neural networks. Our work casts new light on mechanistic sequence features, underscoring the importance of domain-knowledge and feature engineering for accurate prediction of protein expression levels.

Abstract:Background: Enhancers play a fundamental role in orchestrating cell state and development. Although several methods have been developed to identify enhancers, linking them to their target genes is still an open problem. Several theories have been proposed on the functional mechanisms of enhancers, which triggered the development of various methods to infer promoter-enhancer interactions (PEIs). The advancement of high-throughput techniques describing the three-dimensional organization of the chromatin, paved the way to pinpoint long-range PEIs. Here we investigated whether including PEIs in computational models for the prediction of gene expression improves performance and interpretability. Results: We have extended our [Formula: see text] framework to include DNA contacts deduced from chromatin conformation capture experiments and compared various methods to determine PEIs using predictive modelling of gene expression from chromatin accessibility data and predicted transcription factor (TF) motif data. We designed a novel machine learning approach that allows the prioritization of TFs binding to distal loop and promoter regions with respect to their importance for gene expression regulation. Our analysis revealed a set of core TFs that are part of enhancer-promoter loops involving YY1 in different cell lines. Conclusion: We present a novel approach that can be used to prioritize TFs involved in distal and promoter-proximal regulatory events by integrating chromatin accessibility, conformation, and gene expression data. We show that the integration of chromatin conformation data can improve gene expression prediction and aids model interpretability.

Abstract:Gene regulation involves a hierarchy of events that extend from specific protein-DNA interactions to the combinatorial assembly of nucleoprotein complexes. The effects of DNA sequence on these processes have typically been studied based either on its quantitative connection with single-domain binding free energies or on empirical rules that combine different DNA motifs to predict gene expression trends on a genomic scale. The middle-point approach that quantitatively bridges these two extremes, however, remains largely unexplored. Here, we provide an integrated approach to accurately predict gene expression from statistical sequence information in combination with detailed biophysical modeling of transcription regulation by multidomain binding on multiple DNA sites. For the regulation of the prototypical lac operon, this approach predicts within 0.3-fold accuracy transcriptional activity over a 10,000-fold range from DNA sequence statistics for different intracellular conditions.
Genome-wide in silico prediction of gene expression

Abstract:MOTIVATION: Modelling the regulation of gene expression can provide insight into the regulatory roles of individual transcription factors (TFs) and histone modifications. Recently, Ouyang et al. in 2009 modelled gene expression levels in mouse embryonic stem (mES) cells using in vivo ChIP-seq measurements of TF binding. ChIP-seq TF binding data, however, are tissue-specific and relatively difficult to obtain. This limits the applicability of gene expression models that rely on ChIP-seq TF binding data.RESULTS: In this study, we build regression-based models that relate gene expression to the binding of 12 different TFs, 7 histone modifications and chromatin accessibility (DNase I hypersensitivity) in two different tissues. We find that expression models based on computationally predicted TF binding can achieve similar accuracy to those using in vivo TF binding data and that including binding at weak sites is critical for accurate prediction of gene expression. We also find that incorporating histone modification and chromatin accessibility data results in additional accuracy. Surprisingly, we find that models that use no TF binding data at all, but only histone modification and chromatin accessibility data, can be as (or more) accurate than those based on in vivo TF binding data.AVAILABILITY AND IMPLEMENTATION: All scripts, motifs and data presented in this article are available online at http://research.imb.uq.edu.au/t.bailey/supplementary_data/McLeay2011a.
