Abstract:Currently, some efforts have been devoted to the text analysis of disease phenotype data, and their results indicated that similar disease phenotypes arise from functionally related genes. These related genes work together, as a functional module, to perform a desired cellular function. We constructed a text-based human disease phenotype network and detected 82 disease-specific gene functional modules, each corresponding to a different phenotype cluster, by means of graph-based clustering and mapping from disease phenotype to gene. Since genes in such gene functional modules are functionally related and cause clinically similar diseases, they may share common genetic origin of their associated disease phenotypes. We believe the investigation may facilitate the ultimate understanding of the common pathophysiologic basis of associated diseases.

Abstract:A primary goal of human genetics is to identify DNA sequence variants that influence biomedical traits, particularly those related to the onset and progression of human disease. Over the past 25 years, progress in realizing this objective has been transformed by advances in technology, foundational genomic resources and analytical tools, and by access to vast amounts of genotype and phenotype data. Genetic discoveries have substantially improved our understanding of the mechanisms responsible for many rare and common diseases and driven development of novel preventative and therapeutic strategies. Medical innovation will increasingly focus on delivering care tailored to individual patterns of genetic predisposition.

Strategies and Methods to Identify Genes for Complex Diseases

Abstract:Genes underlie numerous human diseases and traits. Although we have witnessed a great deal of success in identifying disease-susceptible genes, the task remains challenging for most of the complex diseases. This paper reviews evidence for the role of genetic factors in complex diseases, and strategies that can potentially optimize our chance of success in identifying genes involved in complex diseases. Advances in molecular biology, particularly mapping of the human genome, statistical methods that provide more accurate models of complex patterns of inheritance, and advances in basic medical science, which have increased our understanding of disease pathophysiology, will ultimately strengthen the ability of the current generation of genetic epidemiological studies to identify the genetic basis of complex human disorders.

Abstract:There are many experimental data indicating the correlations of the changes in high level of organization of chromatin in human cells and changes in the state of the whole organism related to disease, state of tiredness or aging. In our previous work: <a class="link-external link-http" href="http://arXiv.org" rel="external noopener nofollow">arXiv.org</a>-2018 (<a class="link-https" data-arxiv-id="1812.00186" href="https://arxiv.org/abs/1812.00186">1812.00186</a>) we analyzed the publications on the topic up to 2017. In this work we focused on works upon the problem of connection of the state of chromatin with human diseases published in 2018-2019. In the modern literature the most attention is paid to problem of chromatin transformations in different forms of cancer, Alzheimer'r disease, and hereditary diseases. Summing up, the tendency of scientific research of noncommunicable diseases is shifting towards investigation of aspects of nuclear regulation of disease origin, connected with conformation of chromatin.

Abstract:The epigenome—the chemical modifications and chromatin-related packaging of the genome—enables the same genetic template to be activated or repressed in different cellular settings. This multi-layered mechanism facilitates cell-type specific function by setting the local sequence and 3D interactive activity level. Gene transcription is further modulated through the interplay with transcription factors and co-regulators. The human body requires this epigenomic apparatus to be precisely installed throughout development and then adequately maintained during the lifespan. The causal role of the epigenome in human pathology, beyond imprinting disorders and specific tumour suppressor genes, was further brought into the spotlight by large-scale sequencing projects identifying that mutations in epigenomic machinery genes could be critical drivers in both cancer and developmental disorders. Abrogation of this cellular mechanism is providing new molecular insights into pathogenesis. However, deciphering the full breadth and implications of these epigenomic changes remains challenging. Knowledge is accruing regarding disease mechanisms and clinical biomarkers, through pathogenically relevant and surrogate tissue analyses, respectively. Advances include consortia generated cell-type specific reference epigenomes, high-throughput DNA methylome association studies, as well as insights into ageing-related diseases from biological 'clocks' constructed by machine learning algorithms. Also, 3rd-generation sequencing is beginning to disentangle the complexity of genetic and DNA modification haplotypes. Cell-free DNA methylation as a cancer biomarker has clear clinical utility and further potential to assess organ damage across many disorders. Finally, molecular understanding of disease aetiology brings with it the opportunity for exact therapeutic alteration of the epigenome through CRISPR-activation or inhibition.

Abstract:Mutations in human gene pathology and evolution represent two sides of the same coin in that the same mechanisms that have frequently been implicated in disease-associated mutagenesis appear also to have been involved in potentiating evolutionary change. Indeed, the mutational spectra of germline mutations responsible for inherited disease, somatic mutations underlying tumorigenesis, polymorphisms (either neutral or functionally significant) and differences between orthologous gene sequences exhibit remarkable similarities, implying that they may have causal mechanisms in common. Since these different categories of mutation share multiple unifying characteristics, they should no longer be viewed as distinct entities but rather as portions of a continuum of genetic change that links population genetics and molecular medicine with molecular evolution.

Abstract:Trillions of microbes have evolved with and continue to live on and within human beings. A variety of environmental factors can affect intestinal microbial imbalance, which has a close relationship with human health and disease. Here, we focus on the interactions between the human microbiota and the host in order to provide an overview of the microbial role in basic biological processes and in the development and progression of major human diseases such as infectious diseases, liver diseases, gastrointestinal cancers, metabolic diseases, respiratory diseases, mental or psychological diseases, and autoimmune diseases. We also review important advances in techniques associated with microbial research, such as DNA sequencing, metabonomics, and proteomics combined with computation-based bioinformatics. Current research on the human microbiota has become much more sophisticated and more comprehensive. Therefore, we propose that research should focus on the host-microbe interaction and on cause-effect mechanisms, which could pave the way to an understanding of the role of gut microbiota in health and disease, and provide new therapeutic targets and treatment approaches in clinical practice.

Abstract:Making connections between genotypic and phenotypic variation has been a great challenge for geneticists engaged in the study of human complex disease for quite a long time.However,during the past ten years,as access to more detailed information for human genome in sequence and in structure,to enormous advances in genotyping technology,and to worldwide large cohorts with certain complex traits emerged as highly successful,closing the gap between genotype and phenotype proved to be promising.Hundreds of genetic variations including common variations as well as rare ones have been consistently associated with complex diseases,which provided important clues to genetic architectures and pathogenesis of complex diseases.Here we will briefly summarize advances in genetics of complex disease within these ten years,mainly focused on the issues of human genome,strategies in genetic study,collaborative disease cohorts,genotyping and sequencing technologies and at last,the significance of these advances made to complex diseases.

Abstract:Epigenetics is a scientific discipline encompassing the genetic and non-genetic related perspectives of heritable phenotypic modifications of whose aetiologies include behavioural, anthropogenic, environmental, metabolic and spatiotemporal variables. Behavioral epigenetics examines how epigenetics shapes animal and human behaviour to explicate how nurture moulds nature; nature prefers to biological heredity and nurture prefers to occurrrences in the environment and hereditary during the lifespan of all individuals. Behavioural epigenetics features how experiences and the environment produce individual disparities in behaviour, cognition, personality, and mental health influence gene expression. Epigenetic gene regulation relates to modification of DNA sequence and histones as well as DNA methylation. These epigenetic alterations effect the growth of neurons in the developing brain and functional modification of neurons in the developed brain, with resultant significant alterations in neuron morphology. Epigenetic changes occur in the developing fetus and throughout the lifespan of an individual, with alterations in individual traits and transgenerational inheritance. Epigenetics is associated with heritable changes in gene actions and these are not due to DNA sequence alterations. Epigenetics may be termed sustained, long-run changes in the transcription veracity of a heritable or non-heritable cell. DNA methylation and histone alteration are mechanisms which modify gene expression without changing the underlying DNA sequence. Gene expression is driven by repressor protein actions which bind to DNA silencer regions.DNA methylation turns a gene ''off'' culminating in genetic information impairment to be read from DNA, but extricating the methyl tag can turn ''on'' the gene. Histone alteration defines the packaging of DNA into the chromosomes; and.these changes influence gene expression. This review provides the latitude to examine the extant information in the universal characterizations of epigenetic formulations, such as ageing, susceptibility to pollutant and irritant exposure.

Abstract:Modeling a human disease is an essential part of biomedical research. The recent advances in the field of molecular genetics made it possible to obtain genetically modified animals for the study of various diseases. Not only monogenic disorders but also chromosomal and multifactorial disorders can be mimicked in lab animals due to genetic modification. Even human infectious diseases can be studied in genetically modified animals. An animal model of a disease enables the tracking of its pathogenesis and, more importantly, to test new therapies. In the first part of this paper, we review the most common DNA modification technologies and provide key ideas on specific technology choices according to the task at hand. In the second part, we focus on the application of genetically modified mice in studying human diseases.

Abstract:Aim . To carry out a comparative analysis of the main directions of genetic studies of complex (chronic) human neuropsychiatric diseases and to determine the prospects for their genomic studies. Discussion . Complex diseases account for more than 90% of the total human pathology and are the main cause of premature death and disability. One of the most urgent and severe categories of complex diseases, both for the patients themselves and for society, are endogenous mental illnesses, in particular, schizophrenia, mental retardation and autism spectrum disorders. Despite the fact that genetic and epidemiological studies show high heritability rates (up to 70‐80%), the identification of predisposition genes remains a challenge. Studies in recent decades have contributed to understanding the genetic mechanisms of the pathogenesis of such diseases and have significantly advanced our understanding in terms of identifying risk loci, possible mechanisms for the transmission of genetic risk, and the involvement in the pathogenesis of such diseases of not one but of a large number of genes that provide many variants of gene expression. However, the mapping of genes that control such clinical phenotypes and mutations in them that cause pathogenesis remains largely unknown. Conclusion . The finding of the same gene changes in neuropsychiatric complex diseases suggests that the genes involved converge in biochemical pathways and may be caused by a complex interplay of genetic and environmental factors characterized by genetic heterogeneity, which is often associated with clinical heterogeneity, incomplete penetrance and phenocopies. This is of great importance for the development of gene therapy through the identification of drug targets for the treatment of these disorders.

Abstract:Genome-wide association studies (GWAS) have led to a rapid increase in available data on common genetic variants and phenotypes and numerous discoveries of new loci associated with susceptibility to common complex diseases. Integrating the evidence from GWAS and candidate gene studies depends on concerted efforts in data production, online publication, database development, and continuously updated data synthesis. Here the authors summarize current experience and challenges on these fronts, which were discussed at a 2008 multidisciplinary workshop sponsored by the Human Genome Epidemiology Network. Comprehensive field synopses that integrate many reported gene-disease associations have been systematically developed for several fields, including Alzheimer's disease, schizophrenia, bladder cancer, coronary heart disease, preterm birth, and DNA repair genes in various cancers. The authors summarize insights from these field synopses and discuss remaining unresolved issues -- especially in the light of evidence from GWAS, for which they summarize empirical P-value and effect-size data on 223 discovered associations for binary outcomes (142 with P < 10(-7)). They also present a vision of collaboration that builds reliable cumulative evidence for genetic associations with common complex diseases and a transparent, distributed, authoritative knowledge base on genetic variation and human health. As a next step in the evolution of Human Genome Epidemiology reviews, the authors invite investigators to submit field synopses for possible publication in the American Journal of Epidemiology.

Abstract:Detangling gene-disease connections Many diseases are at least partially due to genetic causes that are not always understood or targetable with specific treatments. To provide insight into the biology of various human diseases as well as potential leads for therapeutic development, Pietzner et al . undertook detailed, genome-wide proteogenomic mapping. The authors analyzed thousands of connections between potential disease-associated mutations, specific proteins, and medical conditions, thereby providing a detailed map for use by future researchers. They also supplied some examples in which they applied their approach to medical contexts as varied as connective tissue disorders, gallstones, and COVID-19 infections, sometimes even identifying single genes that play roles in multiple clinical scenarios. —YN

Abstract:Gene duplications alter the genetic constitution of organisms and can be a driving force of molecular evolution in humans and the great apes. In this context, the study of genomic disorders has uncovered the essential role played by the genomic architecture, especially low copy repeats (LCRs) or segmental duplications (SDs). In fact, regardless of the mechanism, LCRs can mediate or stimulate rearrangements, inciting genomic instability and generating dynamic and unstable regions prone to rapid molecular evolution. In humans, copy-number variation (CNV) has been implicated in common traits such as neuropathy, hypertension, color blindness, infertility, and behavioral traits including autism and schizophrenia, as well as disease susceptibility to HIV, lupus nephritis, and psoriasis among many other clinical phenotypes. The same mechanisms implicated in the origin of genomic disorders may also play a role in the emergence of segmental duplications and the evolution of new genes by means of genomic and gene duplication and triplication, exon shuffling, exon accretion, and fusion/fission events.
