Abstract:Diabetic cardiomyopathy (DCM) is one of the most serious diabetic complications. However, the mechanisms are not fully explored. Newly found that transfer RNA-derived small RNA fragments (tsRNAs) played a significant role in various diseases. Here, we profiled tsRNAs in the diabetic heart. The results revealed that a total of 460 tsRNAs via small RNA sequencing, with 113 up-regulated tsRNAs and 150 down-regulated tsRNAs (fold changes >1.5, P<0.05) in the diabetic heart compared to the control group. Bioinformatics analysis illustrated that candidate tsRNAs (tRF-51:72-chrM.Val-TAC, tRF-1:31-Pro-AGG-1-M3, tRF-+1: T22-Arg-ACG-1-3 and tRF-1:29-chrM.Lys-TTT) might be involved in apoptosis and oxidative stress through the forkhead transcription factors (FoxO) signaling, which might serve as a significant regulator in the progression of DCM. In conclusion, the study demonstrated that the expression patterns of tsRNAs in diabetic heart have potential biological functions in DCM. It may provide a basis for the promising biomarkers or therapeutic targets on DCM.

Abstract:Type 2 diabetes (T2D) is a chronic metabolic disorder marked by insulin resistance and relative insulin deficiency, affecting over 422 million people globally and projected to increase, making it a major public health concern. This condition is associated with severe complications such as retinopathy, nephropathy, cardiovascular diseases, and neuropathy, highlighting the need for a deeper understanding of its mechanisms to develop more effective prevention and treatment strategies. Transcriptomic analysis, particularly through RNA-seq, has provided valuable insights into the gene expression patterns in T2D, highlighting pathways involved in insulin signaling, metabolic regulation, and inflammation. This approach, including single-cell RNA sequencing, helps overcome the challenges of immune cell population heterogeneity, enabling the identification of distinct cell types and their specific roles in T2D progression. In this paper, we present a dataset of single-cell and bulk RNA sequencing results comparing expression patterns in blood cells between diabetes and healthy samples and describe some preliminary analysis of the dataset, highlighting differences in both gene expression and cell type composition and putting them in the context of existing research of T2D.

Abstract:Diabetes, a metabolic disease characterized by high blood glucose and other complications, has undefined causes and multiple risk factors, including inappropriate diet, unhealthy lifestyles, and genetic predisposition. The two most distinguished types of diabetes are type 1 and type 2 diabetes, resulting from the autoimmune impairment of insulin-generating pancreatic β cells and insulin insensitivity, respectively. Non-coding RNAs (ncRNAs), a cohort of RNAs with little transcriptional value, have been found to exert substantial importance in epigenetic and posttranscriptional modulation of gene expression such as messenger RNA (mRNA) silencing. This review mainly focuses on the pathology of type 2 diabetes (T2D) and ncRNAs as potential biomarkers in T2D development and clinical management. We consolidate the pathogenesis, diagnosis, and current treatments of T2D, and present the existing evidence on changes in multiple types of ncRNAs in response to various pathological changes and dysfunctions in different stages of T2D.

Single-cell RNA-seq transcriptomic landscape of human and mouse islets and pathological alterations of diabetes

Abstract:Single-cell RNA sequencing has paved the way for delineating the pancreatic islet cell atlas and identifying hallmarks of diabetes. However, pathological alterations of type 2 diabetes (T2D) remain unclear. We isolated pancreatic islets from control and T2D mice for single-cell RNA sequencing (scRNA-seq) and retrieved multiple datasets from the open databases. The complete islet cell landscape and robust marker genes and transcription factors of each endocrine cell type were identified. GLRA1 was restricted to beta cells, and beta cells exhibited obvious heterogeneity. The beta subcluster in the T2D mice remarkably decreased the expression of Slc2a2, G6pc2, Mafa, Nkx6-1, Pdx1, and Ucn3 and had higher unfolded protein response (UPR) scores than in the control mice. Moreover, we developed a Web-based interactive tool, creating new opportunities for the data mining of pancreatic islet scRNA-seq datasets. In conclusion, our work provides a valuable resource for a deeper understanding of the pathological mechanism underlying diabetes.

Abstract:Type 2 diabetes mellitus (T2DM) is a metabolic disorder. Numerous proteins have been identified that are associated with the occurrence and development of T2DM. This study aimed to identify potential core genes and pathways involved in T2DM, through exhaustive bioinformatic analyses using GSE20966 microarray profiles of pancreatic β‑cells obtained from healthy controls and patients with T2DM. The original microarray data were downloaded from the Gene Expression Omnibus database. Data were processed by the limma package in R software and the differentially expressed genes (DEGs) were identified. Gene Ontology functional analysis and Kyoto Encyclopedia of Genes and Genomes pathway analysis were carried out to identify potential biological functions and pathways of the DEGs. Key transcription factors were identified using the WEB‑based GEne SeT AnaLysis Toolkit (WebGestalt) and Enrichr. The Search Tool for the Retrieval of Interacting Genes (STRING) database was used to establish a protein‑protein interaction (PPI) network for the DEGs. In total, 329 DEGs were involved in T2DM, with 208 upregulated genes enriched in pancreatic secretion and the complement and coagulation cascades, and 121 downregulated genes enriched in insulin secretion, carbohydrate digestion and absorption, and the Toll‑like receptor pathway. Furthermore, hepatocyte nuclear factor 1‑alpha (HNF1A), signal transducer and activator of transcription 3 (STAT3) and glucocorticoid receptor (GR) were key transcription factors in T2DM. Twenty important nodes were detected in the PPI network. Finally, two core genes, serpin family G member 1 (SERPING1) and alanyl aminopeptidase, membrane (ANPEP), were shown to be associated with the development of T2DM. On the whole, the findings of this study enhance our understanding of the potential molecular mechanisms of T2DM and provide potential targets for further research.

Identification of Key Gene Pathways and Coexpression Networks of Islets in Human Type 2 Diabetes.

Abstract:Purpose: The number of people with type 2 diabetes (T2D) is growing rapidly worldwide. Islet beta-cell dysfunction and failure are the main causes of T2D pathological processes. The aim of this study was to elucidate the underlying pathways and coexpression networks in T2D islets. Materials and methods: We analyzed the differentially expressed genes (DEGs) in the data set GSE41762, which contained 57 nondiabetic and 20 diabetic samples, and developed Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses. Protein-protein interaction (PPI) network, the modules from the PPI network, and the gene annotation enrichment of modules were analyzed as well. Moreover, a weighted correlation network analysis (WGCNA) was applied to screen critical gene modules and coexpression networks and explore the biological significance. Results: We filtered 957 DEGs in T2D islets. Then GO and KEGG analyses identified that key pathways like inflammatory response, type B pancreatic cell differentiation, and calcium ion-dependent exocytosis were involved in human T2D. Three significant modules were filtered from the PPI network. Ribosome biogenesis, extrinsic apoptotic signaling pathway, and membrane depolarization during action potential were associated with the modules, respectively. Furthermore, coexpression network analysis by WGCNA identified 13 distinct gene modules of T2D islets and revealed four modules, which were strongly correlated with T2D and T2D biomarker hemoglobin A1c (HbA1c). Functional annotation showed that these modules mainly enriched KEGG pathways such as NV-kappa B signaling pathway, tumor necrosis factor signaling pathway, cyclic adenosine monophosphate signaling pathway, and peroxisome proliferators-activated receptor signaling pathway. Conclusion: The results provide potential gene pathways and underlying molecular mechanisms for the prevention, diagnosis, and treatment of T2D.

Abstract:Type 2 diabetes (T2D) is a metabolic disease characterized by disordered glucagon secretion, insulin resistance in target tissues, and decreased islet beta-cell mass and function. The routine diagnosis was based on measurements of metabolic markers, while genetic risk factors have been considered to increase the probability of predicting the development of the disease. Recent evidence suggests that long noncoding RNAs (lncRNAs) regulate gene expression in various physiological and pathological processes. As increasing lncRNAs are identified in beta cells, understanding the regulatory roles of lncRNAs in T2D becomes indispensable. In this review, we discuss the potential role of lncRNAs contributing to beta-cell identity and T2D susceptibility, which provide a perspective insight into the development of novel diagnosis biomarkers for T2D.

Abstract:Studies on how pancreatic islets respond under physiological and pathological conditions are obtained mostly based on the analysis of whole-islet transcriptome. However, the measurement from the whole islets quantifies the average behaviour of dominant cell types, thereby making it difficult to understand the cell-type-specific changes. Recently, the advent of single-cell RNA sequencing (scRNA-seq) technique has generated valuable resource on islet biology and type 2 diabetes (T2D). This provides an opportunity to understand the different cell types/states at both the network and individual gene expression levels. Here, we inferred the gene regulatory networks (GRNs) of pancreatic cells from publicly available scRNA-seq data in healthy and T2D using single-cell regulatory network inference and clustering workflow. Clustering of cells based on GRNs identifies endocrine and exocrine cells and multiple stable cell states in each alpha, beta and ductal cells. The phenotypic variations in cell states due to obesity and T2D are indistinguishable. Therefore, the trajectory of cells in pseudotime was constructed based on the cell-type-specific gene expression using Monocle2. The analysis shows that continuous spectrum of cell states exists with phenotypic-dependent branching and donor cell–cell variability in endocrine and exocrine cell types. We characterized the genes that give rise to bifurcation in the trajectory. Our study demonstrates that the network and trajectory inference approaches can be used to better understand the behaviour of pancreatic cells in health and disease.
A data integration approach unveils a transcriptional signature of type 2 diabetes progression in rat and human islets

Abstract:Pancreatic islet failure is a key characteristic of type 2 diabetes besides insulin resistance. To get molecular insights into the pathology of islets in type 2 diabetes, we developed a computational approach to integrating expression profiles of Goto-Kakizaki and Wistar rat islets from a designed experiment with those of the human islets from an observational study. A principal gene-eigenvector in the expression profiles characterized by up-regulated angiogenesis and down-regulated oxidative phosphorylation was identified conserved across the two species. In the case of Goto-Kakizaki versus Wistar islets, such alteration in gene expression can be verified directly by the treatment-control tests over time, and corresponds to the alteration of α/β-cell distribution obtained by quantifying the islet micrographs. Furthermore, the correspondence between the dual sample- and gene-eigenvectors unveils more delicate structures. In the case of rats, the up- and down-trend of insulin mRNA levels before and after week 8 correspond respectively to the top two principal eigenvectors. In the case of human, the top two principal eigenvectors correspond respectively to the late and early stages of diabetes. According to the aggregated expression signature, a large portion of genes involved in the hypoxia-inducible factor signaling pathway, which activates transcription of angiogenesis, were significantly up-regulated. Furthermore, top-ranked anti-angiogenic genes THBS1 and PEDF indicate the existence of a counteractive mechanism that is in line with thickened and fragmented capillaries found in the deteriorated islets. Overall, the integrative analysis unravels the principal transcriptional alterations underlying the islet deterioration of morphology and insulin secretion along type 2 diabetes progression.

Abstract:In this year, this group has been working hard on establishing and improving the study cohorts including random samples, samples with pre-diabetes, samples with diabetes and coronary heart disease (CHD), pre-diabetes samples with different interventions, samples with treatments of different anti-diabetic drugs. Several cross sectional studies and prospective studies are conducting, a lot of clinical information and biological samples were colected, and some biomarkers were screened for predicting type 2 diabetes and its large vessel complication. By exome sequencing, we identified an insulin mutation, which is being confirmed to cause diabetes through molecular biological laboratory methods. By case control study, we confirmed the association of PAX4-rs10229583 with type 2 diabetes in Chinese Han. By proteomics study, we screened three special protein associated with NOS1AP-rs12742393, which was proven to relate to the risk for type 2 diabetes in Chinese Han. Some genetic markers of KCNQ1 were found to have an effect on QTc of EKG. In pre-diabetes cohort, we found a few of SNPs might associate with weight changes or insulin sensitivity folowing interventions of life style and pioglitazone. In type 2 diabetes cohort with treatment of metformin, we screened some DNA variations maybe contributing to the different responses to metfromin in lowering blood glucose and weight loss.In type 2 diabetes with CHD, nonalcoholic fat liver, higher blood glucose, radialis bone mass and mild increased urinary albumin excretion might increase the risk of CHD.In addition, Mir-22 also were identified to associate with obesity, fat liver and insulin resistance. Al the finding need to be confirmed in independent studies,and some might become the real biaomarker for predicting the development of diabetes and CHD, responses to anti-diabetic drugs,molecular typing of type 2 diabetes, and regimens of individualized treatment of diabetes.

Abstract:This review examines the complexities of Type 2 Diabetes Mellitus (T2DM), focusing on the critical role of integrating omics technologies with traditional experimental methods. It underscores the advancements in understanding the genetic diversity of T2DM and emphasizes the evolution towards personalized treatment modalities. The paper analyzes a variety of omics approaches, including genomics, methylation, transcriptomics, proteomics, metabolomics, and intestinal microbiomics, delineating their substantial contributions to deciphering the multifaceted mechanisms underlying T2DM. Furthermore, the review highlights the indispensable role of non-omics experimental techniques in comprehending and managing T2DM, advocating for their integration in the development of tailored medicine and precision treatment strategies. By identifying existing research gaps and suggesting future research trajectories, the review underscores the necessity for a comprehensive, multidisciplinary approach. This approach synergistically combines clinical insights with cutting-edge biotechnologies, aiming to refine the management and therapeutic interventions of T2DM, and ultimately enhancing patient outcomes. This synthesis of knowledge and methodologies paves the way for innovative advancements in T2DM research, fostering a deeper understanding and more effective treatment of this complex condition.

Integrative bioinformatics analysis to decipher common pathogenic processes in type 2 diabetes mellitus and pancreatic cancer

Abstract:Type 2 Diabetes Mellitus (T2DM) and pancreatic cancer (PC) are complex diseases with shared molecular mechanisms that are not fully understood. This study used bioinformatics analysis to uncover shared transcriptional patterns and central genes between T2DM and PC, identifying 388 dysregulated genes. Functional annotation and pathway analysis highlighted involvement in immune responses and pathways such as Type II diabetes mellitus and the Rap1 signalling. Ten hub genes, including FN1, FCGR3A, CXCL10, CD86, CCL5, CRP, ITGB2, FCER1G, FCGR2B, and CD48, were identified as potential biomarkers. Machine learning classifiers, particularly Random Forest demonstrated the highest accuracy in classifying samples based on the expression of these hub genes. FN1, a key gene involved in cell adhesion was further investigated using molecular docking and molecular dynamics simulations analysis. This study provides insights into the common molecular mechanisms underlying T2DM and PC, with FN1 as a potential therapeutic target. These findings could potentially be used in the future to develop personalized treatments aimed at preventing the occurrence of both T2DM and PC.

Abstract:Transcriptome analysis is used to study gene expression in human tissues. It can promote the discovery of new therapeutic targets for related diseases by characterizing the endocrine function of pancreatic physiology and pathology, as well as the gene expression of pancreatic tumors. Compared to whole-tissue RNA sequencing, single-cell RNA sequencing (scRNA-seq) can detect transcriptional activity within a single cell. The scRNA-seq had an invaluable contribution to discovering previously unknown cell subtypes in normal and diseased pancreases, studying the functional role of rare islet cells, and studying various types of cells in diabetes as well as cancer. Here, we review the recent in vitro and in vivo advances in understanding the pancreatic physiology and pathology associated with single-cell sequencing technology, which may provide new insights into treatment strategy optimization for diabetes and pancreatic cancer.

Abstract:Background: Type 2 diabetes mellitus (T2DM) is the most common metabolic disorder. The aim of the present investigation was to identify gene signature specific to T2DM. Methods: The next generation sequencing (NGS) dataset GSE81608 was retrieved from the gene expression omnibus (GEO) database and analyzed to identify the differentially expressed genes (DEGs) between T2DM and normal controls. Then, Gene Ontology (GO) and pathway enrichment analysis, protein-protein interaction (PPI) network, modules, miRNA (micro RNA)-hub gene regulatory network construction and TF (transcription factor)-hub gene regulatory network construction, and topological analysis were performed. Receiver operating characteristic curve (ROC) analysis was also performed to verify the prognostic value of hub genes. Results: A total of 927 DEGs (461 were up regulated and 466 down regulated genes) were identified in T2DM. GO and REACTOME results showed that DEGs mainly enriched in protein metabolic process, establishment of localization, metabolism of proteins, and metabolism. The top centrality hub genes APP, MYH9, TCTN2, USP7, SYNPO, GRB2, HSP90AB1, UBC, HSPA5, and SQSTM1 were screened out as the critical genes. ROC analysis provides prognostic value of hub genes. Conclusion: The potential crucial genes, especially APP, MYH9, TCTN2, USP7, SYNPO, GRB2, HSP90AB1, UBC, HSPA5, and SQSTM1, might be linked with risk of T2DM. Our study provided novel insights of T2DM into genetics, molecular pathogenesis, and novel therapeutic targets.
Detecting Key Genes Relative Expression Orderings As Biomarkers for Machine Learning-Based Intelligent Screening and Analysis of Type 2 Diabetes Mellitus

Abstract:Type 2 diabetes (T2D), a prevalent chronic metabolic disease of public health concern, is growing rapidly worldwide. In order to characterize robust transcriptomic differences between T2D and the healthy pancreatic islets, we proposed a novel data analysis approach based on the within-sample relative expression orderings of genes (REOs) and machine learning, which can efficiently integrate data from diverse gene expression datasets and help discover some potential signatures. We first identified the overlapped disease-specific reverse REOs from three bulk islets expression profiles that are substantially distinct. Subsequently, the minimum-Redundancy-Maximum-Relevance (mRMR) combined with incremental feature selection (IFS) strategy was applied to select the optimal reverse REOs by using the support vector machine (SVM). As a result, 7 optimal reverse REOs encompassing 12 genes were found, which could produce encouraging predictive performance on training data, independent testing, and external islets data, showcasing robust prediction capability and superior generalization despite the heterogeneity of data. Furthermore, the analysis of differential expression gene (DEG) in bulk islets data and pseudobulk method in single-cell RNA sequencing (scRNA-seq) islets data reaffirmed the crucial roles of these 7 REOs in islets function and disease progression. In conclusion, these REOs are robust biomarkers in T2D and may also be potential therapeutic targets for T2D. We hope these findings can help elucidate the underlying pathogenic mechanisms of T2D and contribute to the treatment of diabetes. The source code is available at https://github.com/xiexq007/T2D-REO.
Elucidating the Epigenetic Landscape of Type 2 Diabetes: A Multi-Omics Analysis Revealing Novel CpG Sites and Their Association with Cardiometabolic Traits

Abstract:Type 2 Diabetes (T2D) is a complex, multifactorial disease with a significant global health burden. Genome-Wide Association Studies (GWAS) have identified numerous genetic variants associated with T2D, yet understanding their functional mechanisms remains challenging due to the polygenic nature of the disease and the prevalence of non-coding region variants. This study leverages a multi-omics approach integrating methylome-wide association studies (MWAS), Mendelian Randomization (MR), and functional analyses in human pancreatic cells and mouse models to elucidate the functional consequences of genetic variants on T2D. Using summary statistics calculated from large-scale GWAS for T2D and a DNA methylation (DNAm) prediction model, our MWAS tested the association of DNAm at CpGs in whole blood with T2D across the genome. We identified 87 significant and independent CpG sites associated with T2D risk in Europeans, including 13 novel CpG sites located in or near genes not previously associated with T2D, with these results being replicated in an additional dataset. Our analyses also revealed a significant overlap of these CpGs with cardiometabolic traits, underscoring the interconnectedness of metabolic diseases. Additionally, we demonstrated trans-ethnic effects of significant CpGs in East Asians, highlighting their global relevance. Functional analyses in human pancreatic alpha and beta cells identified potential regulatory roles of these CpGs in gene expression, particularly in genes involved in glucose metabolism. Notably, differential expression of the PPP1R3B gene, regulated by a significant CpG, between T2D cases and normal controls was observed in both alpha and beta cells, with mouse models confirming its role in glucose homeostasis. Our findings provide new insights into the epigenetic architecture of T2D, revealing novel genetic susceptibilities and highlighting potential targets for therapeutic intervention.
Cross-species scRNA-seq reveals the cellular landscape of retina and early alterations in type 2 diabetes mice

Abstract:Single-cell RNA sequencing (scRNA-seq) analysis have provided an unprecedented resolution for the studies on diabetic retinopathy (DR). However, the early changes in the retina in diabetes remain unclear. A total of 8 human and mouse scRNA-seq datasets, containing 276,402 cells were analyzed individually to comprehensively delineate the retinal cell atlas. The neural retinas were isolated from the type 2 diabetes (T2D) and control mice, and scRNA-seq analysis was conducted to evaluate the early effects of diabetes on the retina. Bipolar cell (BC) heterogeneity were identified. We found some stable BCs across multiple datasets, and explored their biological functions. A new RBC subtype (Car8_RBC) in the mouse retina was validated using the multi-color immunohistochemistry. AC149090.1 was significantly upregulated in the rod cells, ON cone BCs (CBCs), OFF CBCs, and RBCs in T2D mice. Additionally, the interneurons, especially BCs, were the most vulnerable cells to diabetes by integrating scRNA-seq and genome-wide association studies (GWAS) analyses. In conclusion, this study delineated a cross-species retinal cell atlas and uncovered the early pathological alterations in the retina of T2D mice.

Abstract:Identification of novel therapeutic targets for type 2 diabetes is a key area of contemporary research. In this study, we screened differentially expressed genes in type 2 diabetes through the GEO database and sought to identify the key virulence factors for type 2 diabetes through a transcription factor regulatory network. Our findings may help identify new therapeutic targets for type 2 diabetes. Data pertaining to the humoral (whole blood) gene expression profile of diabetic patients were obtained from the NCBI's GEO Datasets database and gene sets with differential expression were identified. Subsequently, the TRED transcriptional regulatory element database was integrated to build a gene regulatory network for type 2 diabetes. Functional analysis (GO-Analysis) and Pathway-analysis of differentially expressed genes were performed using the DAVID database and the Kyoto Encyclopedia of Genes and Genomes (KEGG) database. Finally, gene-disease correlation analysis was performed using the DAVID online annotation tool. A total of 236 pathogenic genes, four transcription factors related to the pathogenic genes, and 261 corresponding target genes were identified. A transcription factor-target gene regulatory network for type 2 diabetes was constructed. Most of the key factors of the transcription factor-target gene regulatory network for type 2 diabetes were found closely related to the immune metabolic system and the functions of cell proliferation and transformation.

Abstract:Type 2 diabetes (T2D) is a multifactorial and polygenetic disease, although its exact etiology remains poorly understood. The objective of this study was to identify key biomarkers and potential molecular mechanisms in the development of T2D. Human RNA-Seq datasets across different tissues (GSE18732, GSE41762, and GSE78721) were collected from the Gene Expression Omnibus (GEO) database and differentially expressed genes (DEGs) between T2D and controls were identified using differential analysis. A total of 90 overlapping DEGs were identified, among which YTHDF2, DDX21, and MDM2 were considered as key genes due to their central positions in the PPI network and the same regulatory pattern in T2D. Logistic regression analysis showed that low expression of the key genes increased the risk of T2D. Enrichment analysis revealed that the key genes are involved in various important biological functions and signaling pathways including Notch, Fork head box O (FOXO), and phosphoinositide 3-kinase (PI3K)-Akt. RT-qPCR and Western blot analysis showed that all three key genes were down-regulated in pancreatic islets of both prediabetic and diabetic mouse models. Finally, the insulin-sensitizer, pioglitazone was used to treat db/db mice and immunofluorescence analysis showed that the expression of all three key genes was significantly down-regulated in db/db islets, an effect that was overcome by pioglitazone treatment. Together, these results suggest that the identified key genes could be involved in the development of T2D and serve as potential biomarkers and therapeutic targets for this disease.
