Abstract:Abstract Background: Plants undergo skotomorphogenesis or photomorphogenesis upon the absence or presence of light. Although the light signaling pathway has been well documented in Arabidopsis , relatively little is known in other plant species including Brassica napus . Results: In this study, we examined the response of hypocotyl elongation to different light quality (white, blue, red and far-red light) in B. napus. The result showed each of tested light quality promoted photomorphogenesis, with less effect of red light than blue/far-red light. Subsequently, RNA-sequencing was performed to obtain the transcriptomic profile in B. napus in response to dark and different light quality. A total of 9748 genes were differentially expressed among treatments. Correlation analysis and hierarchical cluster analysis of differentially expressed genes (DEGs) indicated the transcriptomic profile in red light exhibited an analogous pattern with that in dark to some extent, while blue/far-red light induced transcriptional profiles showed distinct patterns. Moreover, we found the differential expressions of PHYB , COP1 and BBXs homologs between two subgenomes, which may affect their interactions with up/downstream pathway. Finally, we constructed a transcriptional network including light signaling, phytohormone and cell elongation/modification, which explained the observed hypocotyl phenotype under different light quality. Conclusions: We partially explained why red light has reduced effect on photomorphogenesis in B. napus by RNA-seq and displayed gene expression of the key regulators in light signaling pathway and their contribution to photomorphogenesis under different light quality in B. napus . The result could improve new sight into understanding on transcriptional regulation of photomorphogenesis of B. napus .
The Transcription Factors TCP4 and PIF3 Antagonistically Regulate Organ-Specific Light Induction of SAUR Genes to Modulate Cotyledon Opening During De-Etiolation in Arabidopsis.

Abstract:Light elicits different growth responses in different organs of plants. These organ-specific responses are prominently displayed during de-etiolation. While major light-responsive components and early signaling pathways in this process have been identified, this information has yet to explain how organ-specific light responses are achieved. Here, we report that members of the TEOSINTE BRANCHED1, CYCLOIDEA, and PCF (TCP) transcription factor family participate in photomorphogenesis and facilitate light-induced cotyledon opening in Arabidopsis (Arabidopsis thaliana). Chromatin immunoprecipitation sequencing and RNA sequencing analyses indicated that TCP4 targets a number of SMALL AUXIN UPREGULATED RNA (SAUR) genes that have previously been shown to exhibit organ-specific, light-responsive expression. We demonstrate that TCP4-like transcription factors, which are predominantly expressed in the cotyledons of both light- and dark-grown seedlings, activate SAUR16 and SAUR50 expression in response to light. Light regulates the binding of TCP4 to the promoters of SAUR14, SAUR16, and SAUR50 through PHYTOCHROME-INTERACTING FACTORs (PIFs). PIF3, which accumulates in etiolated seedlings and its levels rapidly decline upon light exposure, also binds to the SAUR16 and SAUR50 promoters, while suppressing the binding of TCP4 to these promoters in the dark. Our study reveals that the interplay between light-responsive factors PIFs and the developmental regulator TCP4 determines the cotyledon-specific light regulation of SAUR16 and SAUR50, which contributes to cotyledon closure and opening before and after de-etiolation.
Comprehensive Transcriptional Variability Analysis Reveals Gene Networks Regulating Seed Oil Content of Brassica Napus

Abstract:Background Regulation of gene expression plays an essential role in controlling the phenotypes of plants. Brassica napus ( B. napus ) is an important source for the vegetable oil in the world, and the seed oil content is an important trait of B. napus . Results We perform a comprehensive analysis of the transcriptional variability in the seeds of B. napus at two developmental stages, 20 and 40 days after flowering (DAF). We detect 53,759 and 53,550 independent expression quantitative trait loci (eQTLs) for 79,605 and 76,713 expressed genes at 20 and 40 DAF, respectively. Among them, the local eQTLs are mapped to the adjacent genes more frequently. The adjacent gene pairs are regulated by local eQTLs with the same open chromatin state and show a stronger mode of expression piggybacking. Inter-subgenomic analysis indicates that there is a feedback regulation for the homoeologous gene pairs to maintain partial expression dosage. We also identify 141 eQTL hotspots and find that hotspot87-88 co-localizes with a QTL for the seed oil content. To further resolve the regulatory network of this eQTL hotspot, we construct the XGBoost model using 856 RNA-seq datasets and the Basenji model using 59 ATAC-seq datasets. Using these two models, we predict the mechanisms affecting the seed oil content regulated by hotspot87-88 and experimentally validate that the transcription factors, NAC13 and SCL31, positively regulate the seed oil content. Conclusions We comprehensively characterize the gene regulatory features in the seeds of B. napus and reveal the gene networks regulating the seed oil content of B. napus .
Effect of Supplemental Light for Leaves Development and Seed Oil Content in Brassica napus

Abstract:Rapeseed is an important commercial crop globally, used for both animal fodder and human consumption. Varied insolation duration and intensity are among the main factors affecting the seed yield and quality of Brassica napus (B. napus) worldwide. In this study, the high-oil-content rapeseed cultivar "Qingyou 3" was subjected to a light supplementation trial during both the vegetative growth period and the seed productive stage. Different light intensity conditions were stimulated using light-emitting diodes (LEDs). The main plot factor was land condition, with LED treatment (Treatment) and without LED treatment (Control) under natural conditions. The results showed that the leaf size and thickness, photosynthesis efficiency, and seed oil content of B. napus increased significantly after light supplementation. Then, 18 cDNA libraries were constructed from leaf segments (30 days after transplanting—DAT) and seeds 30 and 40 days after pollination (DPA) for RNA transcriptome sequencing. It was found that genes encoding lipid transfer protein, phenylpropanoid biosynthesis, photosynthesis, and plant hormone signal transduction were enriched in differentially expressed genes (DEGs). The qRT-PCR analysis showed that eight key genes had significant variations, a finding also consistent with the RNA-seq results. The aim of this study was to identify the DEGs and signaling pathways in the leaves and seeds of B. napus during the vegetative and seed productive stages under different light intensities. The results provide insight into how sufficient light plays a critical role in promoting photosynthesis and serves as the foundation for material accumulation and yield formation.

Abstract:Light and brassinosteroid (BR) are external stimuli and internal cue respectively, that both play critical roles in a wide range of developmental and physiological process. Seedlings grown in the light exhibit photomorphogenesis, while BR promotes seedling etiolation. Light and BR oppositely control the development switch from skotomorphogenesis in the dark to photomorphogenesis in the light. Recent progress report that substantial components have been identified as hubs to integrate light and BR signals. Photomorphogenic repressors including COP1, PIFs, and AGB1 have been reported to elevate BR response, while photomorphogenesis-promoting factors such as HY5, BZS1, and NF-YCs have been proven to repress BR signal. In addition, BR components also modulate light signal. Here, we review the current research on signaling network associated with light and brassinosteroids, with a focus on the integration of light and BR signals enabling plants to thrive in the changeable environment.

Genome-wide Regulation of Light-Controlled Seedling Morphogenesis by Three Families of Transcription Factors

Abstract:Three families of transcription factors have been reported to play key roles in light control of Arabidopsis seedling morphogenesis. Among them, bHLH protein PIFs and plant-specific protein EIN3/EIN3-LIKE 1 (EIN3/EIL1) accumulate in the dark to maintain skotomorphogenesis. On the other hand, HY5 and HY5 HOMOLOG (HYH), two related bZIP proteins, are stabilized in light and promote photomorphogenic development. To systemically investigate the transcriptional regulation of light-controlled seedling morphogenesis, we generated HY5ox/pifQein3eil1, which contained mutations of EIN3/EIL1 and four PIF genes (pifQein3eil1) and overexpression of HY5. Our results show that dark-grown HY5ox/pifQein3eil1 seedlings display a photomorphogenesis highly similar to that of wildtype seedlings grown in continuous light, with remarkably enhanced photomorphogenic phenotypes compared with the pifQ mutants. Consistent with the genetic evidence, transcriptome analysis indicated that PIFs, EIN3/EIL1, and HY5 are dominant transcription factors in collectively mediating a wide range of light-caused genome-wide transcriptional changes. Moreover, PIFs and EIN3/EIL1 independently control the expression of light-regulated genes such as HLS1 to cooperatively regulate apical hook formation, hypocotyl elongation, and cotyledon opening and expansion. This study illustrates a comprehensive regulatory network of transcription activities that correspond to specific morphological aspects in seedling skotomorphogenesis and photomorphogenesis.

Abstract:Abstract Background Brassica rapa is an important oilseed and vegetable crop species and is the A subgenome donor of two important oilseed Brassica crops, Brassica napus and Brassica juncea . Although seed size (SZ), seed color (SC), and oil content (OC) substantially affect seed yield and quality, the mechanisms regulating these traits in Brassica crops remain unclear. Results We collected seeds from a pair of B. rapa accessions with significantly different SZ, SC, and OC at seven seed developmental stages (every 7 days from 7 to 49 days after pollination), and identified 28,954 differentially expressed genes (DEGs) from seven pairwise comparisons between accessions at each developmental stage. K -means clustering identified a group of cell cycle-related genes closely connected to variation in SZ of B. rapa . A weighted correlation analysis using the WGCNA package in R revealed two important co-expression modules comprising genes whose expression was positively correlated with SZ increase and negatively correlated with seed yellowness, respectively. Upregulated expression of cell cycle-related genes in one module was important for the G 2 /M cell cycle transition, and the transcription factor Bra.A05TSO1 seemed to positively stimulate the expression of two CYCB1;2 genes to promote seed development. In the second module, a conserved complex regulated by the transcription factor TT8 appear to determine SC through downregulation of TT8 and its target genes TT3 , TT18 , and ANR . In the third module, WRI1 and FUS3 were conserved to increase the seed OC, and Bra.A03GRF5 was revealed as a key transcription factor on lipid biosynthesis. Further, upregulation of genes involved in triacylglycerol biosynthesis and storage in the seed oil body may increase OC. We further validated the accuracy of the transcriptome data by quantitative real-time PCR of 15 DEGs. Finally, we used our results to construct detailed models to clarify the regulatory mechanisms underlying variations in SZ, SC, and OC in B. rapa . Conclusions This study provides insight into the regulatory mechanisms underlying the variations of SZ, SC, and OC in plants based on transcriptome comparison. The findings hold great promise for improving seed yield, quality and OC through genetic engineering of critical genes in future molecular breeding.

Abstract:Plants have evolved complex and sophisticated transcriptional networks that mediate developmental changes in response to light. These light- regulated processes include seedling photomorphogenesis, seed germination and the shade-avoidance and photoperiod responses. Understanding the components and hierarchical structure of the transcriptional networks that are activated during these processes has long been of great interest to plant scientists. Traditional genetic and molecular approaches have proved powerful in identifying key regulatory factors and their positions within these networks. Recent genomic studies have further revealed that light induces massive reprogramming of the plant transcriptome, and that the early light- responsive genes are enriched in transcription factors. These combined approaches provide new insights into light- regulated transcriptional networks.

Abstract:Plant hormones are the intrinsic factors that control plant development. The integration of different phytohormone pathways in a complex network of synergistic, antagonistic and additive interactions has been elucidated in model plants. However, the systemic level of transcriptional responses to hormone crosstalk in Brassica napus is largely unknown. Here, we present an in-depth temporal-resolution study of the transcriptomes of the seven hormones in B. napus seedlings. Differentially expressed gene analysis revealed few common target genes that co-regulated (up-and down-regulated) by seven hormones; instead, different hormones appear to regulate distinct members of protein families. We then constructed the regulatory networks between the seven hormones side by side, which allowed us to identify key genes and transcription factors that regulate the hormone crosstalk in B. napus. Using this dataset, we uncovered a novel crosstalk between gibberellin and cytokinin in which cytokinin homeostasis was mediated by RGA-related CKXs expression. Moreover, the modulation of gibberellin metabolism by the identified key transcription factors was confirmed in B. napus. Furthermore, all data were available online from http://yanglab.hzau.edu.cn/BnTIR/hormone. Our study reveals an integrated hormone crosstalk network in Brassica napus, which also provides a versatile resource for future hormone studies in plant species.

Abstract:The success of seed germination and establishment of a normal seedling are key determinants of plant species propagation. At present, only a few studies have focused on the genetic control of seed germination by using a proteomic approach in Brassica napus. In the present study, the protein expression pattern of seed germination was investigated using differential fluorescence two-dimensional gel electrophoresis in B. napus. One hundred and thirteen differentially expressed proteins (DEPs) that were mainly involved in storage (23.4%), energy metabolism (18.9%), protein metabolism (16.2%), defense/disease (12.6%), seed maturation (11.7%), carbohydrate metabolism (4.5%), lipid metabolism (4.5%), amino acids metabolism (3.6%), cell growth/division (3.6%), and some unclear functions (2.7%) were observed by proteomic analysis. Seventeen genes corresponding to 11 DEPs were identified within or near the associated linkage disequilibrium regions related to seed germination and vigor quantitative traits reported in B. napus in previous studies. The expression pattern of proteins showed that heterotrophic metabolism could be activated in the process of seed germination and that the onset of defense mechanisms might start during seed germination. These findings will help generate a more in-depth understanding of the mobilization of seed storage reserves and regulation mechanisms of the germination process in B. napus.

Abstract:Introduction: Light is a major environmental factor in regulating germination and post-germination development of shallow photo-dormant seeds in Nicotiana tabacum L. (tobacco). However, its molecular mechanism remains largely unclear. Methods and results: In this study, we compared the phenotypes of the seeds germinated under light and dark, and systematically investigated their regulatory networks by integrating transcriptomic and proteomic data. Under light, the germination increased ~25%, the length of the hypocotyl shortened ~3 cm, and the apical hook disappeared. 9, 161, 342 differentially expressed genes (DEGs) and 128, 185, 81 differentially expressed proteins (DEPs) were regulated by light in the development stage of seed imbibition, radicle protrusion and cotyledon expansion respectively. 0, 19 and 1 co-up-regulated and 1, 30 and 64 co-down-regulated DEGs (DEP) were observed in the three stages, respectively. Of them, 2S albumin large chain, was down-regulated by light in imbibed seed. Oleosin 18.5 kDa (OLEO1) and Glyceraldehyde-3-phosphate dehydrogenase (GAPA1), Oxygen-evolving enhancer protein 1-1 and anchloroplastic (PSBO1), hub genes (proteins) in protein-protein interaction network (PPI), were downregulated and up-regulated in germinated seeds by light, respectively. OLEO1, a hub gene (proteins), was down-regulated by light in post-germination seedling. Conclusion: These results systematically revealed the molecular networks regulated by light during germination and post-germination development of shallow photo-dormant tobacco seeds.

Abstract:Branching is an important factor affecting the yield of Brassica napus L. Generally, however, field-grown B. napus cannot develop branches from the middle and lower parts of the plant, although axillary buds are present in these parts. To explore the cause of this phenomenon at the mRNA level, we analyzed buds from the top, upper, middle and lower parts of B. napus by RNA-SEq. In total, 27,992 expressed genes were found, 479 of which were considered to be closely related to axillary bud development. Genes related to the regulation of sugar signaling and plant hormone signal transduction were subjected to Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses. Seven types of transcription factors, including phytochrome-interacting factors (PIFs), homeobox 1 (HB-1), light sensitive hypocotyls 4 (LSH4), BRANCHED 1 (BRC1), WRKY DNA-binding proteins (WRKYs) and Transducin/WD40 repeat-like superfamily proteins (WD40s), were enriched. The soluble sugar content in the axillary buds was assessed and found to differ significantly among the four regions of the plant; in short, the soluble sugar content decreased from top to bottom. In this study, we provide a transcriptional profile of axillary buds from different parts of B. napus plants; these data will be important for future studies on the growth and development of axillary buds.

Abstract:In this study, we performed a transcriptomic analysis to investigate genome-wide gene profiles of a rapeseed ( Brassica napus ) cultivar Zhongshuang 11 (ZS11) in response to waterlogging stress at germination stage. The root and shoot development of ZS11 was dramatically inhibited by waterlogging stress. As a result, 7472 downregulated DEGs (differentially expressed genes) and 3869 upregulated DEGs were identified by the RNA-seq experiments. KEGG analyses show that enriched pathways of these DEGs mainly include “plant hormone signal transduction,” “phenylpropanoid biosynthesis,” and “starch and sucrose metabolism.” Among them, there are 41, 19, and 26 DEGs involved in the regulatory pathways of root, shoot, and hypocotyl growth, respectively. In detail, the downregulated IAA17 , IAA28 , YUCCA9 , UPBEAT1 , and ARR1 and the upregulated ACR4 probably affect the balance between cell differentiation and division in the root apical meristem (RAM), while the downregulated CLV1 , CRN , AHK4 , and FAS2 might disturb stem cell fate in the shoot apical meristem (SAM). Taken together, the current results provide valuable information for understanding molecular mechanisms of seedling development in response to waterlogging stress at germination stage in rapeseed.

Abstract:The WRINKLED1 (WRI1) and LAFL [LEAFY COTYLEDON1 (LEC1), ABSCISIC ACID INSENSITIVE3 (ABI3), FUSCA3 (FUS3), and LEC2] transcription factors play essential roles in governing seed development and oil biosynthesis. To gain a comprehensive understanding of the transcriptional regulation of WRI1 and LAFL, we conducted genome-wide association studies for the expression profiles of WRI1 and LAFL in developing seeds at 20 and 40 days after flowering (DAF) using 302 rapeseed (Brassica napus) accessions. We identified a total of 237 expression quantitative trait nucleotides (eQTNs) and 51 expression QTN-by-environment interactions (eQEIs) associated with WRI1 and LAFL. Around these eQTNs and eQEIs, we pinpointed 41 and 8 candidate genes with known transcriptional regulations or protein interactions with their expression traits, respectively. Based on RNA-seq and ATAC-seq data, we employed the XGBoost and Basenji models which predicted 15 candidate genes potentially regulating the expression of WRI1 and LAFL. We further validated the predictions via tissue expression profile, haplotype analysis, and expression correlation analysis, and verified the transcriptional activation activity of BnaC03.MYB56 (R2R3-MYB transcription factor 56) on the expression of BnaA09.LEC1 by dual-luciferase reporter and yeast one-hybrid assays. BnaA10.AGL15 (AGAMOUS-LIKE 15), BnaC04.VAL1 (VIVIPAROUS1/ABSCISIC ACID INSENSITIVE3-LIKE 1), BnaC03.MYB56, and BnaA10.MYB56 were co-expressed with WRI1 and LAFL at 20 DAF in M35, a key module for seed development and oil biosynthesis. We further validated the positive regulation of MYB56 on seed oil accumulation using Arabidopsis (Arabidopsis thaliana) mutants. This study not only delivers a framework for future eQEI identification but also offers insights into the developmental regulation of seed oil accumulation.

Abstract:Developing yellow-seeded Brassica napus (rapeseed) with improved qualities is a major breeding goal. The intermediate and final metabolites of the phenylpropanoid and flavonoid pathways affect not only oil quality but also seed coat colour of B. napus. Here, the accumulation of phenolic compounds was analysed in the seed coats of black-seeded (ZY821) and yellow-seeded (GH06) B. napus. Using toluidine blue O staining and liquid chromatography-mass spectrometry, histochemical and biochemical differences were identified in the accumulation of phenolic compounds between ZY821 and GH06. Two and 13 unique flavonol derivatives were detected in ZY821 and GH06, respectively. Quantitative real-time PCR analysis revealed significant differences between ZY821 and GH06 in the expression of common phenylpropanoid biosynthetic genes (BnPAL and BnC4H), common flavonoid biosynthetic genes (BnTT4 and BnTT6), anthocyanin- and proanthocyandin-specific genes (BnTT3 and BnTT18), proanthocyandin-specific genes (BnTT12, BnTT10, and BnUGT2) and three transcription factor genes (BnTTG1, BnTTG2, and BnTT8) that function in the flavonoid biosynthetic pathway. These data provide insight into pigment accumulation in B. napus, and serve as a useful resource for researchers analysing the formation of seed coat colour and the underlying regulatory mechanisms in B. napus.

Genetic Dissection of the Mechanism of Flowering Time Based on an Environmentally Stable and Specific QTL in Brassica Napus.

Abstract:Flowering time is an important agronomic trait that is highly influenced by the environment. To elucidate the genetic mechanism of flowering time in rapeseed (Brassica napus L.), a genome-wide QTL analysis was performed in a doubled haploid population grown in winter, semi-winter and spring ecological conditions. Fifty-five consensus QTLs were identified after combining phenotype and genomic data, including 12 environment-stable QTLs and 43 environment-specific QTLs. Importantly, six major QTLs for flowering time were identified, of which two were considered environment-specific QTLs in spring ecological condition and four were considered environment-stable QTLs in winter and semi-winter ecological conditions. Through QTL comparison, 18 QTLs were colocalized with QTLs from six other published studies. Combining the candidate genes with their functional annotation, in 49 of 55 consensus QTLs, 151 candidate genes in B. napus corresponding to 95 homologous genes in Arabidopsis thaliana related to flowering were identified, including BnaC03g32910D (CO), BnaA02g12130D (FT) and BnaA03g13630D (FLC). Most of the candidate genes were involved in different flowering regulatory pathways. Based on re-sequencing and differences in sequence annotation between the two parents, we found that regions containing some candidate genes have numerous non-frameshift InDels and many non- synonymous mutations, which might directly lead to gene functional variation. Flowering time was negativly correlated with seed yield and thousand seed weight based on a QTL comparison of flowering time and seed yield traits, which has implications in breeding new early-maturing varieties of B. napus. Moreover, a putative flowering regulatory network was constructed, including the photoperiod, circadian clock, vernalization, autonomous and gibberellin pathways. Multiple copies of genes led to functional difference among the different copies of homologous genes, which also increased the complexity of the flowering regulatory networks. Taken together, the present results not only provide new insights into the genetic regulatory network underlying the control of flowering time but also improve our understanding of flowering time regulatory pathways in rapeseed.

Abstract:Seed quality traits of oilseed rape, Brassica napus ( B. napus ), exhibit quantitative inheritance determined by its genetic makeup and the environment via the mediation of a complex genetic architecture of hundreds to thousands of genes. Thus, instead of single gene analysis, network-based systems genomics and genetics approaches that combine genotype, phenotype, and molecular phenotypes offer a promising alternative to uncover this complex genetic architecture. In the current study, systems genetics approaches were used to explore the genetic regulation of lignin traits in B. napus seeds. Four QTL (qLignin_A09_1, qLignin_A09_2, qLignin_A09_3, and qLignin_C08) distributed on two chromosomes were identified for lignin content. The qLignin_A09_2 and qLignin_C08 loci were homologous QTL from the A and C subgenomes, respectively. Genome-wide gene regulatory network analysis identified eighty-three subnetworks (or modules); and three modules with 910 genes in total, were associated with lignin content, which was confirmed by network QTL analysis. eQTL (expression quantitative trait loci) analysis revealed four cis-eQTL genes including lignin and flavonoid pathway genes, cinnamoyl-CoA-reductase ( CCR1 ), and TRANSPARENT TESTA genes TT4 , TT6 , TT8 , as causal genes. The findings validated the power of systems genetics to identify causal regulatory networks and genes underlying complex traits. Moreover, this information may enable the research community to explore new breeding strategies, such as network selection or gene engineering, to rewire networks to develop climate resilience crops with better seed quality.
