Abstract:Abstract Transcription factors (TFs) are macromolecules that bind to cis -regulatory specific sub-regions of DNA promoters and initiate transcription. Finding the exact location of these binding sites (aka motifs) is important in a variety of domains such as drug design and development. To address this need, several in vivo and in vitro techniques have been developed so far that try to characterize and predict the binding specificity of a protein to different DNA loci. The major problem with these techniques is that they are not accurate enough in prediction of the binding affinity and characterization of the corresponding motifs. As a result, downstream analysis is required to uncover the locations where proteins of interest bind. Here, we propose DeeperBind, a long short term recurrent convolutional network for prediction of protein binding specificities with respect to DNA probes. DeeperBind can model the positional dynamics of probe sequences and hence reckons with the contributions made by individual sub-regions in DNA sequences, in an effective way. Moreover, it can be trained and tested on datasets containing varying-length sequences. We apply our pipeline to the datasets derived from protein binding microarrays (PBMs), an in-vitro high-throughput technology for quantification of protein-DNA binding preferences, and present promising results. To the best of our knowledge, this is the most accurate pipeline that can predict binding specificities of DNA sequences from the data produced by high-throughput technologies through utilization of the power of deep learning for feature generation and positional dynamics modeling.
Prediction of RNA-protein Sequence and Structure Binding Preferences Using Deep Convolutional and Recurrent Neural Networks

Abstract:BACKGROUND:RNA regulation is significantly dependent on its binding protein partner, known as the RNA-binding proteins (RBPs). Unfortunately, the binding preferences for most RBPs are still not well characterized. Interdependencies between sequence and secondary structure specificities is challenging for both predicting RBP binding sites and accurate sequence and structure motifs detection.RESULTS:In this study, we propose a deep learning-based method, iDeepS, to simultaneously identify the binding sequence and structure motifs from RNA sequences using convolutional neural networks (CNNs) and a bidirectional long short term memory network (BLSTM). We first perform one-hot encoding for both the sequence and predicted secondary structure, to enable subsequent convolution operations. To reveal the hidden binding knowledge from the observed sequences, the CNNs are applied to learn the abstract features. Considering the close relationship between sequence and predicted structures, we use the BLSTM to capture possible long range dependencies between binding sequence and structure motifs identified by the CNNs. Finally, the learned weighted representations are fed into a classification layer to predict the RBP binding sites. We evaluated iDeepS on verified RBP binding sites derived from large-scale representative CLIP-seq datasets. The results demonstrate that iDeepS can reliably predict the RBP binding sites on RNAs, and outperforms the state-of-the-art methods. An important advantage compared to other methods is that iDeepS can automatically extract both binding sequence and structure motifs, which will improve our understanding of the mechanisms of binding specificities of RBPs.CONCLUSION:Our study shows that the iDeepS method identifies the sequence and structure motifs to accurately predict RBP binding sites. iDeepS is available at https://github.com/xypan1232/iDeepS .

Abstract:Abstract Understanding the mechanisms of protein-DNA binding is critical in comprehending gene regulation. Three-dimensional DNA structure, also described as DNA shape, plays a key role in these mechanisms. In this study, we present a deep learning-based method, Deep DNAshape, that fundamentally changes the current k -mer based high-throughput prediction of DNA shape features by accurately accounting for the influence of extended flanking regions, without the need for extensive molecular simulations or structural biology experiments. By using the Deep DNAshape method, DNA structural features can be predicted for any length and number of DNA sequences in a high-throughput manner, providing an understanding of the effects of flanking regions on DNA structure in a target region of a sequence. The Deep DNAshape method provides access to the influence of distant flanking regions on a region of interest. Our findings reveal that DNA shape readout mechanisms of a core target are quantitatively affected by flanking regions, including extended flanking regions, providing valuable insights into the detailed structural readout mechanisms of protein-DNA binding. Furthermore, when incorporated in machine learning models, the features generated by Deep DNAshape improve the model prediction accuracy. Collectively, Deep DNAshape can serve as versatile and powerful tool for diverse DNA structure-related studies.

Abstract:Nucleic acid-binding proteins (NABPs), including DNA-binding proteins (DBPs) and RNA-binding proteins (RBPs), play important roles in essential biological processes. To facilitate functional annotation and accurate prediction of different types of NABPs, many machine learning-based computational approaches have been developed. However, the datasets used for training and testing as well as the prediction scopes in these studies have limited their applications. In this paper, we developed new strategies to overcome these limitations by generating more accurate and robust datasets and developing deep learning-based methods including both hierarchical and multi-class approaches to predict the types of NABPs for any given protein. The deep learning models employ two layers of convolutional neural network and one layer of long short-term memory. Our approaches outperform existing DBP and RBP predictors with a balanced prediction between DBPs and RBPs, and are more practically useful in identifying novel NABPs. The multi-class approach greatly improves the prediction accuracy of DBPs and RBPs, especially for the DBPs with ~12% improvement. Moreover, we explored the prediction accuracy of single-stranded DNA binding proteins and their effect on the overall prediction accuracy of NABP predictions.

Abstract:Protein-RNA interaction plays important roles in post-transcriptional regulation. However, the task of predicting these interactions given a protein structure is difficult. Here we show that, by leveraging a deep learning model NucleicNet, attributes such as binding preference of RNA backbone constituents and different bases can be predicted from local physicochemical characteristics of protein structure surface. On a diverse set of challenging RNA-binding proteins, including Fem-3-binding-factor 2, Argonaute 2 and Ribonuclease III, NucleicNet can accurately recover interaction modes discovered by structural biology experiments. Furthermore, we show that, without seeing any in vitro or in vivo assay data, NucleicNet can still achieve consistency with experiments, including RNAcompete, Immunoprecipitation Assay, and siRNA Knockdown Benchmark. NucleicNet can thus serve to provide quantitative fitness of RNA sequences for given binding pockets or to predict potential binding pockets and binding RNAs for previously unknown RNA binding proteins.

Abstract:The study of DNA binding proteins (DBPs) is of great importance in the biomedical field and plays a key role in this field. At present, many researchers are working on the prediction and detection of DBPs. Traditional DBP prediction mainly uses machine learning methods. Although these methods can obtain relatively high pre-diction accuracy, they consume large quantities of human effort and material resources. Transfer learning has certain advantages in dealing with such prediction problems. Therefore, in the present study, two features were extracted from a protein sequence, a transfer learning method was used, and two classical transfer learning algorithms were compared to transfer samples and construct data sets. In the final step, DBPs are detected by building a deep learning neural network model in a way that uses attention mechanisms.

Abstract:Interactions between RNAs and proteins play essential roles in many important biological processes. Benefitting from the advances of next generation sequencing technologies, hundreds of RNA-binding proteins (RBP) and their associated RNAs have been revealed, which enables the large-scale prediction of RNA-protein interactions using machine learning methods. Till now, a wide range of computational tools and pipelines have been developed, including deep learning models, which have achieved remarkable performance on the identification of RNA-protein binding affinities and sites. In this review, we provide an overview of the successful implementation of various deep learning approaches for predicting RNA-protein interactions, mainly focusing on the prediction of RNA-protein interaction pairs and RBP-binding sites on RNAs. Furthermore, we discuss the advantages and disadvantages of these approaches, and highlight future perspectives on how to design better deep learning models. Finally, we suggest some promising future directions of computational tasks in the study of RNA-protein interactions, especially the interactions between noncoding RNAs and proteins. Abstract:BACKGROUND:RNA binding proteins (RBPs) play a vital role in post-transcriptional processes in all eukaryotes, such as splicing regulation, mRNA transport, and modulation of mRNA translation and decay. The identification of RBP binding sites is a crucial step in understanding the biological mechanism of post-transcriptional gene regulation. However, the determination of RBP binding sites on a large scale is a challenging task due to high cost of biochemical assays. Quite a number of studies have exploited machine learning methods to predict binding sites. Especially, deep learning is increasingly used in the bioinformatics field by virtue of its ability to learn generalized representations from DNA and protein sequences.RESULTS:In this paper, we implemented a novel deep neural network model, DeepRKE, which combines primary RNA sequence and secondary structure information to effectively predict RBP binding sites. Specifically, we used word embedding algorithm to extract features of RNA sequences and secondary structures, i.e., distributed representation of k-mers sequence rather than traditional one-hot encoding. The distributed representations are taken as input of convolutional neural networks (CNN) and bidirectional long-term short-term memory networks (BiLSTM) to identify RBP binding sites. Our results show that deepRKE outperforms existing counterpart methods on two large-scale benchmark datasets.CONCLUSIONS:Our extensive experimental results show that DeepRKE is an efficacious tool for predicting RBP binding sites. The distributed representations of RNA sequences and secondary structures can effectively detect the latent relationship and similarity between k-mers, and thus improve the predictive performance. Abstract:RNA-binding protein (RBP) is a powerful and wide-ranging regulator that plays an important role in cell development, differentiation, metabolism, health and disease. The prediction of RBPs provides valuable guidance for biologists. Although experimental methods have made great progress in predicting RBP, they are time-consuming and not flexible. Therefore, we developed a network model, rBPDL, by combining a convolutional neural network and long short-term memory for multilabel classification of RBPs. Moreover, to achieve better prediction results, we used a voting algorithm for ensemble learning of the model. We compared rBPDL with state-of-the-art methods and found that rBPDL significantly improved identification performance for the RBP68 dataset, with a macro-Area Under Curve (AUC), micro-AUC, and weighted AUC of 0.936, 0.962, and 0.946, respectively. Furthermore, through AUC statistical analysis of the RBP domain, we analyzed the performance of rBPDL and found that the RBP identification performance in the same domain was similar. In addition, we analyzed the performance preferences and physicochemical properties of the binding protein amino acids and explored the characteristics that affect the binding by using the RBP86 dataset.
DeepPWM-BindingNet: Unleashing Binding Prediction with Combined Sequence and PWM Features

Abstract:A crucial challenge in molecular biology is the prediction of DNA-protein binding interactions, which has applications in the study of gene regulation and genome functionality. In this paper, we present a novel deep-learning framework to predict DNA-protein binding interactions with increased precision and interoperability. Our proposed framework DeepPWM-BindingNet leverages the rich information encoded in Position Weight Matrices (PWMs), which capture the sequence-specific binding preferences of proteins. These PWM-derived features are seamlessly integrated into a hybrid model of convolutional recurrent neural networks (CRNNs) that extracts hierarchical features from DNA sequences and protein structures. The sequential dependencies within the sequences are captured by recurrent layers. By incorporating PWM-derived features, the model's interpretability is improved, enabling researchers to learn more about the underlying binding mechanisms. The model's capacity to locate crucial binding sites is improved by the incorporation of an attention mechanism that highlights crucial regions. Experiments on diverse DNA-protein interaction datasets demonstrate the proposed approach improves the predictive performance. The proposed model holds significant potential in deciphering intricate DNA-protein interactions, ultimately advancing our comprehension of gene regulation mechanisms.

Abstract:The intricate network of RNA-RNA interactions, crucial for orchestrating essential cellular processes like transcriptional and translational regulation, has been unveiling through high-throughput techniques and computational predictions. With the emergence of deep learning methodologies, the question arises: how do these cutting-edge techniques for base-pairing prediction compare to traditional free-energy-based approaches, particularly when applied to the challenging domain of interaction prediction via chain concatenation? In this study, we employ base pairs derived from three-dimensional RNA complex structures as the gold standard benchmark to assess the performance of 23 different methods, including recently developed deep learning models. Our results demonstrate that the deep-learning-based methods, SPOT-RNA can be generalized to make accurate zero-shot predictions of RNA-RNA interactions not only between previously unseen RNA structures but also between RNAs without monomeric structures. The finding underscores the potential of deep learning as a robust tool for advancing our understanding of these complex molecular interactions.

Structure-based Prediction of Nucleic Acid Binding Residues by Merging Deep Learning- and Template-Based Approaches.

Abstract:Accurate prediction of nucleic binding residues is essential for the understanding of transcription and translation processes. Integration of feature- and template-based strategies could improve the prediction of these key residues in proteins. Nevertheless, traditional hybrid algorithms have been surpassed by recently developed deep learning-based methods, and the possibility of integrating deep learning- and template-based approaches to improve performance remains to be explored. To address these issues, we developed a novel structure-based integrative algorithm called NABind that can accurately predict DNA- and RNA-binding residues. A deep learning module was built based on the diversified sequence and structural descriptors and edge aggregated graph attention networks, while a template module was constructed by transforming the alignments between the query and its multiple templates into features for supervised learning. Furthermore, the stacking strategy was adopted to integrate the above two modules for improving prediction performance. Finally, a post-processing module dependent on the random walk algorithm was proposed to further correct the integrative predictions. Extensive evaluations indicated that our approach could not only achieve excellent performance on both native and predicted structures but also outperformed existing hybrid algorithms and recent deep learning methods. RLBind: a deep learning method to predict RNA-ligand binding sites

Abstract:Identification of RNA-small molecule binding sites plays an essential role in RNA-targeted drug discovery and development. These small molecules are expected to be leading compounds to guide the development of new types of RNA-targeted therapeutics compared with regular therapeutics targeting proteins. RNAs can provide many potential drug targets with diverse structures and functions. However, up to now, only a few methods have been proposed. Predicting RNA-small molecule binding sites still remains a big challenge. New computational model is required to better extract the features and predict RNA-small molecule binding sites more accurately. In this paper, a deep learning model, RLBind, was proposed to predict RNA-small molecule binding sites from sequence-dependent and structure-dependent properties by combining global RNA sequence channel and local neighbor nucleotides channel. To our best knowledge, this research was the first to develop a convolutional neural network for RNA-small molecule binding sites prediction. Furthermore, RLBind also can be used as a potential tool when the RNA experimental tertiary structure is not available. The experimental results show that RLBind outperforms other state-of-the-art methods in predicting binding sites. Therefore, our study demonstrates that the combination of global information for full-length sequences and local information for limited local neighbor nucleotides in RNAs can improve the model's predictive performance for binding sites prediction. Abstract:DNA-binding proteins (DBPs) play vital roles in the regulation of biological systems. Although there are already many deep learning methods for predicting the sequence specificities of DBPs, they face two challenges as follows. Classic deep learning methods for DBPs prediction usually fail to capture the dependencies between genomic sequences since their commonly used one-hot codes are mutually orthogonal. Besides, these methods usually perform poorly when samples are inadequate. To address these two challenges, we developed a novel language model for mining DBPs using human genomic data and ChIP-seq datasets with decaying learning rates, named DNA Fine-tuned Language Model (DFLM). It can capture the dependencies between genome sequences based on the context of human genomic data and then fine-tune the features of DBPs tasks using different ChIP-seq datasets. First, we compared DFLM with the existing widely used methods on 69 datasets and we achieved excellent performance. Moreover, we conducted comparative experiments on complex DBPs and small datasets. The results show that DFLM still achieved a significant improvement. Finally, through visualization analysis of one-hot encoding and DFLM, we found that one-hot encoding completely cut off the dependencies of DNA sequences themselves, while DFLM using language models can well represent the dependency of DNA sequences. Deepd2v: A Novel Deep Learning-Based Framework For Predicting Transcription Factor Binding Sites From Combined Dna Sequence

Abstract:Predicting in vivo protein-DNA binding sites is a challenging but pressing task in a variety of fields like drug design and development. Most promoters contain a number of transcription factor (TF) binding sites, but only a small minority has been identified by biochemical experiments that are time-consuming and laborious. To tackle this challenge, many computational methods have been proposed to predict TF binding sites from DNA sequence. Although previous methods have achieved remarkable performance in the prediction of protein-DNA interactions, there is still considerable room for improvement. In this paper, we present a hybrid deep learning framework, termed DeepD2V, for transcription factor binding sites prediction. First, we construct the input matrix with an original DNA sequence and its three kinds of variant sequences, including its inverse, complementary, and complementary inverse sequence. A sliding window of size k with a specific stride is used to obtain its k-mer representation of input sequences. Next, we use word2vec to obtain a pre-trained k-mer word distributed representation model. Finally, the probability of protein-DNA binding is predicted by using the recurrent and convolutional neural network. The experiment results on 50 public ChIP-seq benchmark datasets demonstrate the superior performance and robustness of DeepD2V. Moreover, we verify that the performance of DeepD2V using word2vec-based k-mer distributed representation is better than one-hot encoding, and the integrated framework of both convolutional neural network (CNN) and bidirectional LSTM (bi-LSTM) outperforms CNN or the bi-LSTM model when used alone. Protein-DNA Binding Residues Prediction Using a Deep Learning Model with Hierarchical Feature Extraction

Abstract:Biologically important effects occur when proteins bind to other substances, of which binding to DNA is a crucial one. Therefore, accurate identification of protein-DNA binding residues is important for further understanding of the protein-DNA interaction mechanism. Although wet-lab methods can accurately obtain the location of bound residues, it requires significant human, financial and time costs. There is thus an urgent need to develop efficient computational-based methods. Most current state-of-the-art methods are two-step approaches: the first step uses a sliding window technique to extract residue features; the second step uses each residue as an input to the model for prediction. This has a negative impact on the efficiency of prediction and ease of use. In this study, we propose a sequence-to-sequence (seq2seq) model that can input the entire protein sequence of variable length and use two modules, Transformer Encoder Block and Feature Extracting Block, for hierarchical feature extraction, where Transformer Encoder Block is used to extract global features, and then Feature Extracting Block is used to extract local features to further improve the recognition capability of the model. The comparison results on two benchmark datasets, namely PDNA-543 and PDNA-41, prove the effectiveness of our method in identifying protein-DNA binding residues.

Comprehensive Evaluation of Deep Learning Architectures for Prediction of DNA/RNA Sequence Binding Specificities

Abstract:Motivation: Deep learning architectures have recently demonstrated their power in predicting DNA- and RNA-binding specificities. Existing methods fall into three classes: Some are based on Convolutional Neural Networks (CNNs), others use Recurrent Neural Networks (RNNs), and others rely on hybrid architectures combining CNNs and RNNs. However, based on existing studies it is still unclear which deep learning architecture is achieving the best performance. Thus an in-depth analysis and evaluation of the different methods is needed to fully evaluate their relative. Results: In this study, We present a systematic exploration of various deep learning architectures for predicting DNA- and RNA-binding specificities. For this purpose, we present deepRAM, an end-to-end deep learning tool that provides an implementation of novel and previously proposed architectures; its fully automatic model selection procedure allows us to perform a fair and unbiased comparison of deep learning architectures. We find that an architecture that uses k-mer embedding to represent the sequence, a convolutional layer and a recurrent layer, outperforms all other methods in terms of model accuracy. Our work provides guidelines that will assist the practitioner in choosing the best architecture for the task at hand, and provides some insights on the differences between the models learned by convolutional and recurrent networks. In particular, we find that although recurrent networks improve model accuracy, this comes at the expense of a loss in the interpretability of the features learned by the model. Abstract:Protein-DNA interactions play an essential role in transcriptional regulation, DNA repair, and many vital biological processes. The mechanism of protein-DNA binding, however, remains unclear. For the study of many diseases, researchers must improve their understanding of the amino acid motifs that recognize DNA. Because identifying these motifs experimentally is expensive and time-consuming, it is necessary to devise an approach for computational prediction. Some in silico methods have been developed, but there are still considerable limitations. In this study, we used a machine learning approach to develop a new sequence-based method of predicting protein-DNA binding residues. To make these predictions, we used the properties of the micro-environment of each amino acid from the AAIndex as well as conservation scores. Testing by the cross-validation method, we obtained an overall accuracy of 94.89%. Our method shows that the amino acid micro-environment is important for DNA binding, and that it is possible to identify the protein-DNA binding sites with it.

Abstract:Protein-RNA interactions are of vital importance to a variety of cellular activities. Both experimental and computational techniques have been developed to study the interactions. Due to the limitation of the previous database, especially the lack of protein structure data, most of the existing computational methods rely heavily on the sequence data, with only a small portion of the methods utilizing the structural information. Recently, AlphaFold has revolutionized the entire protein and biology field. Foreseeably, the protein-RNA interaction prediction will also be promoted significantly in the upcoming years. In this work, we give a thorough review of this field, surveying both the binding site and binding preference prediction problems and covering the commonly used datasets, features, and models. We also point out the potential challenges and opportunities in this field. This survey summarizes the development of the RBP-RNA interaction field in the past and foresees its future development in the post-AlphaFold era.
