Abstract:DNA-based machines have attracted rapidly growing interest owing to their potential in drug delivery, biocomputing, and diagnostic applications. Herein, we report a type of exonuclease III (Exo III)-powered stochastic DNA walker that can autonomously move on a spherical nucleic acid (SNA)-based 3D track. The motion is propelled by unidirectional Exo III digestion of hybridized DNA tracks in a burnt-bridge mechanism. The operation of this Exo III-propelled DNA walker was monitored in real time and at the single-particle resolution using total internal reflection fluorescence microscopy (TIRF). We further interrogated the morphological effect of the 3D track on the nuclease activity, which suggested that the performance of the DNA walker was critically dependent upon the DNA density and the track conformation. Finally, we demonstrated potential bioanalytical applications of this SNA-based stochastic DNA walker by exploiting movement-triggered cascade signal amplification.

Abstract:Molecular machines constructed by three-dimensional (3-D) DNA walker have emerged as a hot topic in applications such as novel biosensors, cargo delivery platforms and intracellular imaging. Herein, we first propose a lame DNA walker that can randomly and autonomously move on microsphere-based 3-D track. The stochastic lame walker has a long leg mainly responsible for persistent movement and a short leg cutting substrates rapidly. Its motion is propelled by a nicking endonuclease cleavage of hybridized DNA tracks. Kinetic and persistent study show that the lame DNA walker enables reaction equilibrium at 30 min, need a cleat domain of at least 14 nucleotides and can persistently move on 3-D tracks with an average rate of 6.467 × 10-11 M s−1. We also demonstrate that the lame walker can be used to detect target DNA in the detection range of 10 pM – 5 nM with high specificity by toehold exchange mechanism. This work will further expand the performance of 3-D DNA walkers and substantially contributes to the improved understanding of DNA walking systems.

Programming in Situ Accelerated DNA Walkers in Diffusion-Limited Microenvironments.

Abstract:Macromolecule diffusion in cellular microenvironments dictates the kinetics of biochemical processes, yet inevitably limiting the assembly and operation of biomimetic motors. Herein we program in situ accelerated DNA walkers in diffusion-limited microenvironments such as molecularly crowded solutions and cytoplasm. All DNA components, including single-foot walkers, chemically damaged tracks and calibration elements, are anchored on individual gold nanoparticles. Two endogenous enzymes participating in base repair pathways are used to actuate on-particle walking via a base excision/hydrolyzation coupled reaction. The walkers are in situ driven without requiring external drivers and accelerated several times. They also avoid low-efficiency diffusion/assembly procedures and respond to heterogeneous cellular milieus with calibration function. We further regulated the walking kinetics via DNA densities and sets of enzymes, and demonstrated cytoplasmic behaviors of three kinds of walkers. They were utilized to profile DNA repair pathways and monitor enzyme catalysis in living cells.

Abstract:We have now constructed a four-legged DNA walker based on toehold exchange reactions whose movement is controlled by alternating pH changes. A well-characterized, pH-responsive CG-C+ triplex DNA was embedded into a tetrameric catalytic hairpin assembly (CHA) walker. The proton-controlled walker could autonomously move on otherwise unprogrammed microparticles surface, and the walking rate and steps of walking were efficiently controlled by pH. The starting and stopping of the walker, and its association and dissociation from the microparticles, could also be dynamically controlled by pH. The simple, programmable, and robust nature of this proton-controlled walker now provides the impetus for the development of a wide variety of more practical nanomachines.

Abstract:A light-driven artificial molecular nanomachine was constructed based on DNA scaffolding. Pyrene-modified walking strands and disulfide bond-connected stator strands, employed as anchorage sites to support walker movement, were assembled into a 2D DNA tile. Pyrene molecules excited by photoirradiation at 350 nm induced cleavage of disulfide bond-connected stator strands, enabling the DNA walker to migrate from one cleaved stator to the next on the DNA tile. The time-dependent movement of the walker was observed and the entire walking process of the walker was characterized by distribution of the walker-stator duplex at four anchorage sites on the tile under different irradiation times. Importantly, the light-fuelled mechanical movements on DNA tile were first visualized in real time during UV irradiation using high-speed atomic force microscopy (HS-AFM).

Abstract:Synthetic DNA walkers are artificially designed DNA self-assemblies with the capability of performing quasi-mechanical movement at the micro/nanoscale and have shown extensive promise in biosensing, intracellular imaging, and drug delivery. However, DNA walkers are usually constructed by covalently or coordinately binding DNA strands specifically to hard surfaces, thereby greatly limiting their movement efficiency. Herein, we report an intraparticle and interparticle transferable DNA walker (dynamic micelle-supported DNA walker, DM-walker) constructed by immobilizing walking tracks and walking arms onto the corona of DNA micelles according to the principle of Watson-Crick base pairing. The DNAzyme-powered walking arm can drive the intraparticle and interparticle movements of the DM-walker due to the fact that the dynamic structure of the DNA micelle helps overcome the spatial barrier between the arms and tracks in the system, resulting in high walking efficiency. Moreover, the whole DM-walker can be constructed by self-assembly, getting rid of the tedious process and low efficiency of fixing DNA strands on hard surfaces. Taking miRNA-10b as a model target, the DM-walker demonstrates high walking efficiency (reaction duration of 20 min) and high sensitivity (LOD of 87 pM). The proposed DM-walker provides an avenue to develop novel DNA walkers on dynamic interfaces and holds great potential in clinical diagnosis.

Abstract:Colloidal particles with DNA `legs' that can bind reversibly to receptors on a surface can be made to `walk' if there is a gradient in receptor concentration. We use a combination of theory and Monte Carlo simulations to explore how controllable parameters, e.g. coating density and binding strength, affect the dynamics of such colloids. We find that competition between thermodynamic and kinetic trends imply that there is an optimal value for both, the binding strength and the number of `legs' for which transport is fastest. Using available thermodynamic data on DNA binding, we indicate how directionally reversible, temperature-controlled transport of colloidal walkers can be achieved. In particular, the present results should make it possible to design a chromatographic technique that can be used to separate colloids with different DNA functionalization.

Efficient Chain Moves for Monte Carlo Simulations of A Wormlike Dna Model: Excluded Volume, Supercoils, Site Juxtapositions, Knots, and Comparisons with Random-Flight and Lattice Models

Abstract:We develop two classes of Monte Carlo moves for efficient sampling of wormlike DNA chains that can have significant degrees of supercoiling, a conformational feature that is key to many aspects of biological function including replication, transcription, and recombination. One class of moves entails reversing the coordinates of a segment of the chain along one, two, or three axes of an appropriately chosen local frame of reference. These transformations may be viewed as a generalization, to the continuum, of the Madras-Orlitsky-Shepp algorithm for cubic lattices. Another class of moves, termed T-+/- 2, allows for interconversions between chains with different lengths by adding or subtracting two beads (monomer units) to or from the chain. Length-changing moves are generally useful for conformational sampling with a given site juxtaposition, as has been shown in previous lattice studies. Here, the continuum T-+/- 2 moves are designed to enhance their acceptance rate in supercoiled conformations. We apply these moves to a wormlike model in which excluded volume is accounted for by a bond-bond repulsion term. The computed autocorrelation functions for the relaxation of bond length, bond angle, writhe, and branch number indicate that the new moves lead to significantly more efficient sampling than conventional bead displacements and crankshaft rotations. A close correspondence is found in the equilibrium ensemble between the map of writhe computed for pair of chain segments and the map of site juxtapositions or self-contacts. To evaluate the more coarse-grained freely jointed chain (random-flight) and cubic lattice models that are commonly used in DNA investigations, twisting (torsional) potentials are introduced into these models. Conformational properties for a given superhelical density sigma may then be sampled by computing the writhe and using White's formula to relate the degree of twisting to,writhe and or. Extensive comparisons of contact patterns and knot probabilities of the more coarse-grained models with the wormlike model show that the behaviors of the random-flight model are similar to that of DNA molecules in a solution environment with high ionic strengths, whereas the behaviors of the cubic lattice model with excluded volume are akin to that of DNA molecules under low ionic strengths. Abstract:The development of nanotechnology has been largely inspired by the biological world. The complex, but well-organized, living system hosts an array of molecular-sized machines responsible for information processing, structure building and, sometimes, movement. We present here a novel light-powered DNA mechanical device, which is reminiscent of cellular protein motors in nature, especially those of green plants. This walking device, which is based on pyrene- assisted photolysis of disulfide bonds, is capable of autonomous locomotion, with light control of initiation, termination and velocity. Based on DNA sequence design and such physical conditions as temperature and ionic strength, this photon-fueled DNA walker exhibits the type of operational freedom and mechanical speed that may rival protein motors in the future.

Abstract:In nano-optics, a formidable challenge remains in precise transport of a single optical nano-object along a programmed and routed path toward a predefined destination. Molecular motors in living cells that can walk directionally along microtubules have been the inspiration for realizing artificial molecular walkers. Here we demonstrate an active plasmonic system, in which a plasmonic nanorod can execute directional, progressive and reverse nanoscale walking on two or three-dimensional DNA <a class="link-external link-http" href="http://origami.Such" rel="external noopener nofollow">this http URL</a> a walker comprises an anisotropic gold nanorod as its body and discrete DNA strands as its feet. Specifically, our walker carries optical information and can in situ optically report its own walking directions and consecutive steps at nanometer accuracy, through dynamic coupling to a plasmonic stator immobilized along its walking track. Our concept will enable a variety of smart nanophotonic platforms for studying dynamic light-matter interaction, which requires controlled motion at the nanoscale well below the optical diffraction limit.

Hopping and crawling DNA-coated colloids

Abstract:Understanding the motion of particles with ligand-receptors is important for biomedical applications and material design. Yet, even among a single design, the prototypical DNA-coated colloids, seemingly similar micrometric particles hop or roll, depending on the study. We shed light on this problem by observing DNA-coated colloids diffusing near surfaces coated with complementary strands for a wide array of coating designs. We find colloids rapidly switch between 2 modes: they hop - with long and fast steps - and crawl - with short and slow steps. Both modes occur at all temperatures around the melting point and over a wide array of designs. The particles become increasingly subdiffusive as temperature decreases, in line with subsequent velocity steps becoming increasingly anti-correlated. Overall, crawling (or hopping) phases are more predominant at low (or high) temperatures; crawling is also more efficient at low temperatures than hopping to cover large distances. We rationalize this behavior within a simple model: at lower temperatures, the number of bound strands increases, and detachment of all bonds is unlikely, hence, hopping is prevented and crawling favored. We thus reveal the mechanism behind a common design rule relying on increased strand density for long-range self-assembly: dense strands on surfaces are required to enable crawling, possibly facilitating particle rearrangements.

Abstract:Nanopore-based technologies have attracted much attention recently for their promising use in low-cost and high-throughput genome sequencing. To achieve single-base resolution of DNA sequencing, it is critical to slow and control the translocation of DNA, which has been achieved in a protein nanopore but not yet in a solid-state nanopore. Using all-atom molecular dynamics simulations, we investigated the dynamics of a single-stranded DNA (ssDNA) molecule in an aqueous glycerol solution confined in a SiO2 nanopore. The friction coefficient ξ of the ssDNA molecule is found to be approximately 18 times larger in glycerol than in water, which can dramatically slow the motion of ssDNA. The electrophoretic mobility μ of ssDNA in glycerol, however, decreases by almost the same factor, yielding the effective charge (ξμ) of ssDNA being roughly the same as in water. This is counterintuitive since the ssDNA effective charge predicted from the counterion condensation theory varies with the dielectric constant of a solvent. Due to the larger friction coefficient of ssDNA in glycerol, we further show that glycerol can improve trapping of ssDNA in the DNA transistor, a nanodevice that can be used to control the motion of ssDNA in a solid-state nanopore. Simulation results of slowing ssDNA translocation were confirmed in our nanopore experiment.

Abstract:As a kind of sophisticated dynamic DNA nanomachine, DNA walker has shown powerful application ability in many aspects due to its excellent structural designability and programmability. Taking advantage of stochastic DNA tracks on surface and adaptable DNA outputs of the well-known catalytic hairpin assembly (CHA) circuits, the DNA walkers that move along DNA-coated three-dimensional particle surfaces have attracted much interests. On the other hand, in the field of DNA-mediated nanoparticle assembly, self-assembly of nanoparticles is a thermodynamically driven nonequilibrium process, which is easily trapped at intermediate local free-energy minima, resulting in a disordered structure. Therefore, effective strategies to evade each local free-energy minimum are highly desired. In addition to the traditional annealing strategy, the time-dependent strategy relied on toehold-mediated strand-displacement DNA circuit recently reported by our group has been proven an alternative solution, where interactions between nanoparticles can be tuned in a time-dependent manner for programming dynamic pathway to achieve a free-energy minimum. Through integrating a CHA-based bipedal DNA walker with a DNA-functionalized gold nanoparticle (i.e., spherical nucleic acid; SNA) assembly, a time-dependent strategy for assembly of SNAs programmed by DNA walker at constant temperature was developed in this work. In our strategy, the active sticky ends used for assembly of SNAs can be gradually generated on nanoparticle surface after the walking of the bipedal DNA walker driven by the CHA reaction to induce the synchronization of assembly and bonding between SNAs, thereby obtaining ordered nanoparticle superlattice structure. Take a one-component SNA assembly system for example, the dynamic walking process of the bipedal DNA walker on the surface of SNA was proved to be stable with good walking ability and persistence at first. Then, the SNA assembly kinetics results showed that the bipedal walker concentrations and DNA linker ratios could greatly influence the aggregation of SNA conjugates. Finally, the performance of the integrated SNA assembly system driven by the bipedal DNA walker was investigated under varied concentrations of bipedal walker. In the presence of lower concentrations of the walker strand, the assembly process of SNAs could have a long residence time to switch between the binding and unbinding of the generated sticky ends and achieved a series of near-equilibrium states. Thus, as the interaction between particles grows, the dynamic pathway of nanoparticles assembly can be programmed to achieve a free-energy minimum to form ordered face-centered cubic (FCC) superlattice structure. Based on similar design principle, an asymmetric two-component SNA assembly system programmed by the bipedal DNA walker was constructed to obtain CsCl superlattice structure. Our DNA walker-programmed SNA assembly strategy will have great potential in the creation of functional nanoscale superlattice materials and in the construction of SNA structures with complex phase behaviors.

Abstract:DNA walkers, artificial dynamic DNA nanomachines, can mimic actin to move rapidly along a predefined nucleic acid track. They can generally be classified as one- (1D), two- (2D), and three-dimensional (3D) DNA walkers. In particular, 3D DNA walkers demonstrate amazing sustainable walking ability, strong enrichment ability, and fantastic signal amplification ability. In light of these, 3D DNA walkers have been widely used in fields such as biosensors, bioanalysis and cell imaging. Most notably, the strong compatibility of 3D DNA walkers allows their integration with a range of amplification strategies, effectively enhancing signal transduction and amplifying biosensor sensing signals. Herein, we first systematically expound the walking principle of the 3D walkers in this review. Then, by presenting representative examples, the research direction of 3D walkers in recent years is discussed. Furthermore, we also categorize and evaluate diverse tandem signal amplification strategies in 3D walkers. Finally, the challenges and development trends of 3D DNA walkers in the emerging field of analysis are carefully discussed. It is believed that this work can provide new ideas for researchers to quickly understand 3D DNA walkers and their applications in diverse biosensors.

Abstract:The rapid development of DNA nanotechnology enables the programmable operation of advanced DNA walkers, mimicking the function of protein motor in living organisms. The walking systems inherently require four main components for construction, including motor, track, energy, and cargo. They are able to perform specific functions autonomously following a predesigned trajectory with nanometer precision. Research has focused on improving the three key features of DNA walkers: progressivity, speed, and directionality. The new DNA nano techniques have exhibited the powerful ability for signal amplification during their operation. This review will cover the breakthrough design and principle of walking systems, and highlight the recent application of DNA walkers for signal amplification in living cells. The engineering DNA walkers have great potential for diverse applications, such as imaging intracellular molecules, modulating cellular functions and facilitating drug delivery.

Abstract:Synthetic bio-molecular spiders with "legs" made of single-stranded segments of DNA can move on a surface covered by single-stranded segments of DNA called substrates when the substrate DNA is complementary to the leg DNA. If the motion of a spider does not affect the substrates, the spider behaves asymptotically as a random walk. We study the diffusion coefficient and the number of visited sites for spiders moving on the square lattice with a substrate in each lattice site. The spider's legs hop to nearest-neighbor sites with the constraint that the distance between any two legs cannot exceed a maximal span. We establish analytic results for bipedal spiders, and investigate multileg spiders numerically. In experimental realizations legs usually convert substrates into products (visited sites). The binding of legs to products is weaker, so the hopping rate from the substrates is smaller. This makes the problem non-Markovian and we investigate it numerically. We demonstrate the emergence of a counter-intuitive behavior - the more spiders are slowed down on unvisited sites, the more motile they become.

Abstract:In this review, the key forces of driving DNA walkers are summarized. Besides, a variety of DNA walkers with different numbers of legs are discussed. And DNA walkers‐based biosensors are given examples, including nucleic acids biosensors, proteins biosensors, ions biosensors, and bacteria biosensors. Eventually, the challenges and opportunities of developing DNA walker‐based biosensors are discussed.The ability to design nanostructures with arbitrary shapes and controllable motions has made DNA nanomaterials used widely to construct diverse nanomachines with various structures and functions. The DNA nanostructures exhibit excellent properties, including programmability, stability, biocompatibility, and can be modified with different functional groups. Among these nanoscale architectures, DNA walker is one of the most popular nanodevices with ingenious design and flexible function. In the past several years, DNA walkers have made amazing progress ranging from structural design to biological applications including constructing biosensors for the detection of cancer‐associated biomarkers. In this review, the key driving forces of DNA walkers are first summarized. Then, the DNA walkers with different numbers of legs are introduced. Furthermore, the biosensing applications of DNA walkers including the detection‐ of nucleic acids, proteins, ions, and bacteria are summarized. Finally, the new frontiers and opportunities for developing DNA walker‐based biosensors are discussed.
