Abstract:In vivo chlorophyll (chl) fluorescence is an intrinsic property of all photosynthetic organisms including bacteria, algae and higher plants. Because fluorescence competes with photochemistry and regulatory processes for absorbed light energy, it has been widely used as a probe of the photosynthetic reactions in both laboratory and field studies (Sivak & Walker, 1985; Bolhar-Nordenkampf et al., 1989). The tight coupling of primary photochemistry and electron transport to the dark reactions of photosynthesis (Foyer et al., 1990) provides a broader link between fluorescence measurements and a wide variety of physiological processes in plants including carbon metabolism, gas exchange, photorespiration, photoinhibition and quantum yield. In addition, fluorescence measurements have proven to be extremely useful in prediction and analysis of the effects of environmental stress (Krause & Weis, 1984).

Abstract:Significance Global food and biofuel production and their vulnerability in a changing climate are of paramount societal importance. However, current global model predictions of crop photosynthesis are highly uncertain. Here we demonstrate that new space-based observations of chlorophyll fluorescence, an emission intrinsically linked to plant biochemistry, enable an accurate, global, and time-resolved measurement of crop photosynthesis, which is not possible from any other remote vegetation measurement. Our results show that chlorophyll fluorescence data can be used as a unique benchmark to improve our global models, thus providing more reliable projections of agricultural productivity and climate impact on crop yields. The enormous increase of the observational capabilities for fluorescence in the very near future strengthens the relevance of this study.

Abstract:Chlorophyll fluorescence is a non-invasive measurement of photosystem II (PSII) activity and is a commonly used technique in plant physiology. The sensitivity of PSII activity to abiotic and biotic factors has made this a key technique not only for understanding the photosynthetic mechanisms but also as a broader indicator of how plants respond to environmental change. This, along with low cost and ease of collecting data, has resulted in the appearance of a large array of instrument types for measurement and calculated parameters which can be bewildering for the new user. Moreover, its accessibility can lead to misuse and misinterpretation when the underlying photosynthetic processes are not fully appreciated. This review is timely because it sits at a point of renewed interest in chlorophyll fluorescence where fast measurements of photosynthetic performance are now required for crop improvement purposes. Here we help the researcher make choices in terms of protocols using the equipment and expertise available, especially for field measurements. We start with a basic overview of the principles of fluorescence analysis and provide advice on best practice for taking pulse amplitude-modulated measurements. We also discuss a number of emerging techniques for contemporary crop and ecology research, where we see continual development and application of analytical techniques to meet the new challenges that have arisen in recent years. We end the review by briefly discussing the emerging area of monitoring fluorescence, chlorophyll fluorescence imaging, field phenotyping, and remote sensing of crops for yield and biomass enhancement.

Abstract:Photosynthesis is a pivotal process in plant physiology, and its regulation plays an important role in plant defense against biotic stress. Interactions with pathogens and pests often cause alterations in the metabolism of sugars and sink/source relationships. These changes can be part of the plant defense mechanisms to limit nutrient availability to the pathogens. In other cases, these alterations can be the result of pests manipulating the plant metabolism for their own benefit. The effects of biotic stress on plant physiology are typically heterogeneous, both spatially and temporarily. Chlorophyll fluorescence imaging is a powerful tool to mine the activity of photosynthesis at cellular, leaf, and whole-plant scale, allowing the phenotyping of plants. This review will recapitulate the responses of the photosynthetic machinery to biotic stress factors, from pathogens (viruses, bacteria, and fungi) to pests (herbivory) analyzed by chlorophyll fluorescence imaging both at the lab and field scale. Moreover, chlorophyll fluorescence imagers and alternative techniques to indirectly evaluate photosynthetic traits used at field scale are also revised.

Abstract:The use of chlorophyll fluorescence to monitor photosynthetic performance in algae and plants is now widespread. This review examines how fluorescence parameters can be used to evaluate changes in photosystem II (PSII) photochemistry, linear electron flux, and CO 2 assimilation in vivo, and outlines the theoretical bases for the use of specific fluorescence parameters. Although fluorescence parameters can be measured easily, many potential problems may arise when they are applied to predict changes in photosynthetic performance. In particular, consideration is given to problems associated with accurate estimation of the PSII operating efficiency measured by fluorescence and its relationship with the rates of linear electron flux and CO 2 assimilation. The roles of photochemical and nonphotochemical quenching in the determination of changes in PSII operating efficiency are examined. Finally, applications of fluorescence imaging to studies of photosynthetic heterogeneity and the rapid screening of large numbers of plants for perturbations in photosynthesis and associated metabolism are considered.

Abstract:Abstract Background As yields of major crops such as wheat ( T. aestivum ) have begun to plateau in recent years, there is growing pressure to efficiently phenotype large populations for traits associated with genetic advancement in yield. Photosynthesis encompasses a range of steady state and dynamic traits that are key targets for raising Radiation Use Efficiency (RUE), biomass production and grain yield in crops. Traditional methodologies to assess the full range of responses of photosynthesis, such a leaf gas exchange, are slow and limited to one leaf (or part of a leaf) per instrument. Due to constraints imposed by time, equipment and plant size, photosynthetic data is often collected at one or two phenological stages and in response to limited environmental conditions. Results Here we describe a high throughput procedure utilising chlorophyll fluorescence imaging to phenotype dynamic photosynthesis and photoprotection in excised leaves under controlled gaseous conditions. When measured throughout the day, no significant differences ( P > 0.081) were observed between the responses of excised and intact leaves. Using excised leaves, the response of three cultivars of T. aestivum to a user—defined dynamic lighting regime was examined. Cultivar specific differences were observed for maximum PSII efficiency ( F v ′/ F m ′— P < 0.01) and PSII operating efficiency ( F q ′/ F m ′— P = 0.04) under both low and high light. In addition, the rate of induction and relaxation of non-photochemical quenching (NPQ) was also cultivar specific. A specialised imaging chamber was designed and built in-house to maintain gaseous conditions around excised leaf sections. The purpose of this is to manipulate electron sinks such as photorespiration. The stability of carbon dioxide (CO 2 ) and oxygen (O 2 ) was monitored inside the chambers and found to be within ± 4.5% and ± 1% of the mean respectively. To test the chamber, T. aestivum ‘Pavon76’ leaf sections were measured under at 20 and 200 mmol mol −1 O 2 and ambient [CO 2 ] during a light response curve. The F v ′/ F m ′was significantly higher ( P < 0.05) under low [O 2 ] for the majority of light intensities while values of NPQ and the proportion of open PSII reaction centers (qP) were significantly lower under > 130 μmol m −2 s −1 photosynthetic photon flux density (PPFD). Conclusions Here we demonstrate the development of a high-throughput (> 500 samples day −1 ) method for phenotyping photosynthetic and photo-protective parameters in a dynamic light environment. The technique exploits chlorophyll fluorescence imaging in a specifically designed chamber, enabling controlled gaseous environment around leaf sections. In addition, we have demonstrated that leaf sections do not different from intact plant material even > 3 h after sampling, thus enabling transportation of material of interest from the field to this laboratory based platform. The methodologies described here allow rapid, custom screening of field material for variation in photosynthetic processes.

Abstract:Gas exchange techniques revolutionized plant research and advanced understanding, including associated fluxes and efficiencies, of photosynthesis, photorespiration, and respiration of plants from cellular to ecosystem scales. These techniques remain the gold standard for inferring photosynthetic rates and underlying physiology/biochemistry, although their utility for high-throughput phenotyping (HTP) of photosynthesis is limited both by the number of gas exchange systems available and the number of personnel available to operate the equipment. Remote sensing techniques have long been used to assess ecosystem productivity at coarse spatial and temporal resolutions, and advances in sensor technology coupled with advanced statistical techniques are expanding remote sensing tools to finer spatial scales and increasing the number and complexity of phenotypes that can be extracted. In this review, we outline the photosynthetic phenotypes of interest to the plant science community and describe the advances in high-throughput techniques to characterize photosynthesis at spatial scales useful to infer treatment or genotypic variation in field-based experiments or breeding trials. We will accomplish this objective by presenting six lessons learned thus far through the development and application of proximal/remote sensing-based measurements and the accompanying statistical analyses. We will conclude by outlining what we perceive as the current limitations, bottlenecks, and opportunities facing HTP of photosynthesis.
A High-Throughput Approach for Photosynthesis Studies in a Brassicaceae Panel

Abstract:The study of natural variations in photosynthesis in the Brassicaceae family offers the possibility of identifying mechanisms to enhance photosynthetic efficiency in crop plants. Indeed, this family, and particularly its tribe Brassiceae, has been shown to harbor species that have a higher-than-expected photosynthetic efficiency, possibly as a result of a complex evolutionary history. Over the past two decades, methods have been developed to measure photosynthetic efficiency based on chlorophyll fluorescence. Chlorophyll fluorescence measurements are performed with special cameras, such as the FluorCams, which can be included in robotic systems to create high-throughput phenotyping platforms. While these platforms have so far demonstrated high efficiency in measuring small model species like Arabidopsis thaliana, they have the drawback of limited adaptability to accommodate different plant sizes. As a result, the range of species that can be analyzed is restricted. This chapter presents our approach to analyze the photosynthetic parameters: ϕPSII and Fv/Fm for a panel of Brassicaceae species, including a high-photosynthesis species, Hirschfeldia incana, and the adaptations to the phenotyping platform that are required to accommodate this varied group of plants.

Abstract:We present a high throughput crop physiology condition monitoring system and corresponding monitoring method. The monitoring system can perform large-area chlorophyll fluorescence imaging and multispectral imaging. The monitoring method can determine the crop current condition continuously and non-destructively. We choose chlorophyll fluorescence parameters and relative reflectance of multispectral as the indicators of crop physiological status. Using tomato as experiment subject, the typical crop physiological stress, such as drought, nutrition deficiency and plant disease can be distinguished by the monitoring method. Furthermore, we have studied the correlation between the physiological indicators and the degree of stress. Besides realizing the continuous monitoring of crop physiology, the monitoring system and method provide the possibility of machine automatic diagnosis of the plant physiology. Highlights: A newly designed high throughput crop physiology monitoring system and the corresponding monitoring method are described in this study. Different types of stress can induce distinct fluorescence and spectral characteristics, which can be used to evaluate the physiological status of plants.

Abstract:Chlorophyll fluorescence is a ubiquitous tool in basic and applied plant science research. Various standard commercial instruments are available for characterization of photosynthetic material like leaves or microalgae, most of which integrate the overall fluorescence signals above a certain cut‐off wavelength. However, wavelength‐resolved (fluorescence signals appearing at different wavelengths having different time dependent decay) signals contain vast information required to decompose complex signals and processes into their underlying components that can untangle the photo‐physiological process of photosynthesis. Hence, to address this we describe an advanced chlorophyll fluorescence spectrometer ‐ ChloroSpec ‐ allowing three‐dimensional simultaneous detection of fluorescence intensities at different wavelengths in a time‐resolved manner. We demonstrate for a variety of typical examples that most of the generally used fluorescence parameters are strongly wavelength dependent. This indicates a pronounced heterogeneity and a highly dynamic nature of the thylakoid and the photosynthetic apparatus under actinic illumination. Furthermore, we provide examples of advanced global analysis procedures integrating this three‐dimensional signal and relevant information extracted from them that relate to the physiological properties of the organism. This conveniently obtained broad range of data can make ChloroSpec a new standard tool in photosynthesis research.

Abstract:Photosynthetic efficiency is increasingly recognized as an integration of plant responses to dynamic environments, establishing the need for data sets from both field trials and controlled environments. A robotic field scanner phenotyping platform at the University of Arizona is equipped with a high-throughput chlorophyll fluorescence imaging system capable of collecting data on field trials for genetic studies of a photosynthetic trait (Fv/Fm). A description of the fluorescence imaging system is provided in addition to methods for measurements across experimental field plots and a test to determine the impact of variable plant heights. The overall focus is on aspects of field applications of a chlorophyll fluorescence imaging system that differ from analogous systems in controlled environments.

Abstract:Respiratory rate measurements are crucial assays to understand mitochondrial biochemistry as well as metabolic regulation within tissues. Several technologies currently exist that can measure plant respiratory oxygen consumption or carbon dioxide evolution rates over short durations by either isolated mitochondria or plant tissues. Here we describe recently developed alternative methods for measuring tissue oxygen consumption rates (OCRs) using systems reliant on oxygen sensitive fluorophores. The methods described have distinct experimental advantages: they can allow high-throughput and long-duration measurements; and they are particularly suited to investigating the metabolic regulation of respiration by comparing OCRs among treatments or genotypes.

Abstract:Plant breeding is important for increasing the yield and improving the quality of crop. Modern techniques of plant breeding require various phenotypic traits obtained from a large number of crops in order to cultivate varieties with useful traits. Researchers have been interested in developing nondestructive, fast and efficient plant phenotyping techniques, which could bridge the knowledge gap between the plant phenotype and the genotype. The chlorophyll fluorescence imaging can provide information related to the plant photosynthesis as one of the useful tools in the current phenotyping techniques, which can be used in plant responses to biotic and abiotic stresses and promote the selection of useful plant traits. This paper presents a brief introduction of fluorescence imaging system, methods of fluorescence image analysis and applications in plant phenotyping, and demonstrates challenge issues, technical solutions and potential applications of chlorophyll fluorescence imaging in plant phenotyping.

Abstract:In vivo chlorophyll fluorescence measurements have become a valuable tool in ecophysiology. Fluorescence emission spectra are influenced by the reabsorption of the tissue and indicate the composition of the antenna system and are influenced by the chlorophyll content per leaf area. The fluorescence induction kinetics (“Kautsky effect”) can be used to study photosynthetic activity. These rapid, non-destructive methods can be applied for ecophysiological field research to check the vitality of plants and to document stress effects on the photosynthetic apparatus. The Rfd-values (Rfd=fd/fs), the ratio of the fluorescence decrease (fd) to the steady state fluorescence (fs), can be taken as a rapid vitality index of the leaves and trees. We here describe fundamental chlorophyll fluorescence results of leaves which are needed for the interpretation of in vivo fluorescence signatures in stress physiology and in the forest dieback research.

Abstract:Agronomists, plant breeders, and plant biologists have been promoting the need to develop high-throughput methods to measure plant traits of interest for decades. Measuring these plant traits or phenotypes is often a bottleneck since skilled personnel, resources, and ample time are required. Additionally, plant phenotypic traits from only a select number of breeding lines or varieties can be quantified because the "gold standard" measurement of a desired trait cannot be completed in a timely manner. As such, numerous approaches have been developed and implemented to better understand the biology and production of crops and ecosystems. In this chapter, we explain one of the recent approaches leveraging hyperspectral measurements to estimate different aspects of photosynthesis. Notably, we outline the use of hyperspectral radiometer and imaging to rapidly estimate two of the rate-limiting steps of photosynthesis: the maximum rate of the carboxylation of Rubisco (Vcmax) and the maximum rate of electron transfer or regeneration of RuBP (Jmax).
In Situ Monitoring of Chlorophyll Fluorescence Using PAM Fluorometer

Abstract:This paper introduced an in situ monitoring technique of chlorophyll fluorescence using portable Pulse-Amplitude Modulation fiuorometer, PAM-2100. With this technique Ft, Fm', Y, rETR, qP, qN or NPQ, PAR, and leaf temperature can be monitored without disturbing plant natural photosynthesis. An in situ monitoring case with Eichhornia crassipes was examined. Chlorophyll fluorescence were measured every 5 min and monitored continuously for 225 min. The results indicated that the changes of chlorophyll fluorescence parameters depended on the variation of environmental PAR. Some parameters such as Ft, rETR, qN and NPQ showed a consistent change with PAR, while Fm', Y and qP changed reversely. This case demonstrated that in situ monitoring technique was reliable, simple, rapid and sensitive. Along with the appearance of new modulated fluorometers suit for in situ monitoring, this technique may be widely used in plant ecology research.

Abstract:Improving plant photosynthesis provides the best possibility for increasing crop yield potential, which is considered a crucial effort for global food security. Chlorophyll fluorescence is an important indicator for the study of plant photosynthesis. Previous studies have intensively examined the use of spectrometer, airborne, and spaceborne spectral data to retrieve solar induced fluorescence (SIF) for estimating gross primary productivity and carbon fixation. None of the methods, however, had a spatial resolution and a scanning throughput suitable for applications at the canopy and sub-canopy levels, thereby limiting photosynthesis analysis for breeding programs and genetics/genomics studies. The goal of this study was to develop a hyperspectral imaging approach to characterize plant photosynthesis at the canopy level. An experimental field was planted with two cotton cultivars that received two different treatments (control and herbicide treated), with each cultivar-treatment combination having eight replicate 10 m plots. A ground mobile sensing system (GPhenoVision) was configured with a hyperspectral module consisting of a spectrometer and a hyperspectral camera that covered the spectral range from 400 to 1000 nm with a spectral sampling resolution of 2 nm. The system acquired downwelling irradiance spectra from the spectrometer and reflected radiance spectral images from the hyperspectral camera. On the day after 24 h of the DCMU (3-(3,4-dichlorophenyl)-1,1-dimethylurea) application, the system was used to conduct six data collection trials in the experiment field from 08:00 to 18:00 with an interval of two hours. A data processing pipeline was developed to measure SIF using the irradiance and radiance spectral data. Diurnal SIF measurements were used to estimate the effective quantum yield and electron transport rate, deriving rapid light curves (RLCs) to characterize photosynthetic efficiency at the group and plot levels. Experimental results showed that the effective quantum yields estimated by the developed method highly correlated with those measured by a pulse amplitude modulation (PAM) fluorometer. In addition, RLC characteristics calculated using the developed method showed similar statistical trends with those derived using the PAM data. Both the RLC and PAM data agreed with destructive growth analyses. This suggests that the developed method can be used as an effective tool for future breeding programs and genetics/genomics studies to characterize plant photosynthesis at the canopy level.

Abstract:The application of non-imaging hyperspectral sensors has significantly enhanced the study of leaf optical properties across different plant species. In this study, chlorophyll fluorescence (ChlF) and hyperspectral non-imaging sensors using ultraviolet-visible-near-infrared shortwave infrared (UV-VIS-NIR-SWIR) bands were used to evaluate leaf biophysical parameters. For analyses, principal component analysis (PCA) and partial least squares regression (PLSR) were used to predict eight structural and ultrastructural (biophysical) traits in green and purple Tradescantia leaves. The main results demonstrate that specific hyperspectral vegetation indices (HVIs) markedly improve the precision of partial least squares regression (PLSR) models, enabling reliable and nondestructive evaluations of plant biophysical attributes. PCA revealed unique spectral signatures, with the first principal component accounting for more than 90% of the variation in sensor data. High predictive accuracy was achieved for variables such as the thickness of the adaxial and abaxial hypodermis layers (R2 = 0.94) and total leaf thickness, although challenges remain in predicting parameters such as the thickness of the parenchyma and granum layers within the thylakoid membrane. The effectiveness of integrating ChlF and hyperspectral technologies, along with spectroradiometers and fluorescence sensors, in advancing plant physiological research and improving optical spectroscopy for environmental monitoring and assessment. These methods offer a good strategy for promoting sustainability in future agricultural practices across a broad range of plant species, supporting cell biology and material analyses.

Abstract:Imaging and non-imaging spectroscopy employed in the field and from aircraft is frequently used to assess biochemical, structural, and functional plant traits, as well as their dynamics in an environmental matrix. With the increasing availability of high-resolution spectroradiometers, it has become feasible to measure fine spectral features, such as those needed to estimate sun-induced chlorophyll fluorescence (F), which is a signal related to the photosynthetic process of plants. The measurement of F requires highly accurate and precise radiance measurements in combination with very sophisticated measurement protocols. Additionally, because F has a highly dynamic nature (compared with other vegetation information derived from spectral data) and low signal intensity, several environmental, physiological, and experimental aspects have to be considered during signal acquisition and are key for its reliable interpretation. The European Cooperation in Science and Technology (COST) Action ES1309 OPTIMISE has produced three articles addressing the main challenges in the field of F measurements. In this paper, which is the second of three, we review approaches that are available to measure F from the leaf to the canopy scale using ground-based and airborne platforms. We put specific emphasis on instrumental aspects, measurement setups, protocols, quality checks, and data processing strategies. Furthermore, we review existing techniques that account for atmospheric influences on F retrieval, address spatial scaling effects, and assess quality checks and the metadata and ancillary data required to reliably interpret retrieved F signals.
