Abstract:Modeling Biomolecular Networks in Cells shows how the interaction between the molecular components of basic living organisms can be modelled mathematically and the models used to create artificial biological entities within cells. Such forward engineering is a difficult task but the nonlinear dynamical methods espoused in this book simplify the biology so that it can be successfully understood and the synthesis of simple biological oscillators and rhythm-generators made feasible. Such simple units can then be co-ordinated using intercellular signal biomolecules. The formation of such man-made multicellular networks with a view to the production of biosensors, logic gates, new forms of integrated circuitry based on \"gene-chips\" and even biological computers is an important step in the design of faster and more flexible \"electronics\". The book also provides theoretical frameworks and tools with which to analyze the nonlinear dynamical phenomena which arise from the connection of building units in a biomolecular network.
Modeling of Cell-to-cell Communication Processes with Petri Nets Using the Example of Quorum Sensing.

Abstract:The understanding of the molecular mechanism of cell-to-cell communication is fundamental for system biology. Up to now, the main objectives of bioinformatics have been reconstruction, modeling and analysis of metabolic, regulatory and signaling processes, based on data generated from high-throughput technologies. Cell-to-cell communication or quorum sensing (QS), the use of small molecule signals to coordinate complex patterns of behavior in bacteria, has been the focus of many reports over the past decade. Based on the quorum sensing process of the organism Aliivibrio salmonicida, we aim at developing a functional Petri net, which will allow modeling and simulating cell-to-cell communication processes. Using a new editor-controlled information system called VANESA (http://vanesa.sf.net), we present how to combine different fields of studies such as life-science, database consulting, modeling, visualization and simulation for a semi-automatic reconstruction of the complex signaling quorum sensing network. We show how cell-to-cell communication processes and information-flow within a cell and across cell colonies can be modeled using VANESA and how those models can be simulated with Petri net network structures in a sophisticated way.

Abstract:One of the major challenges for postgenomic biology is to understand how genes, proteins, and small molecules dynamically interact to form molecular networks which facilitate sophisticated biological functions. in this paper, we present a survey on recent developments on modelling molecular networks and analyzing synchronization of bio-oscillators in multicellular systems from the viewpoint of systems biology. Attention will be focused on deriving general theoretical results to understand the dynamical behaviors of biological systems based on nonlinear dynamical and control theory. Specifically, we first describe the stochastic and deterministic approaches to model molecular networks and give a brief comparison between them. Then, we explain how to construct a molecular network, in particular, a gene regulatory network with specific functions, e.g., switches and oscillators, in individual cells at the molecular level by using feedback systems, and how to model a general multicellular system with the consideration of external fluctuations and intercellular coupling to study the general cooperative behaviors for a population of bio-oscillators. Finally, as an illustrative example, a synthetic multicellular system is designed to show how synchronization is effectively achieved and how dynamics of individual cells is efficiently controlled. Some recent developments and perspectives of analysis on biological oscillations in future are also discussed.

Abstract:Cellular automata represent physical systems where both space and time are discrete, and the associated physical quantities assume a limited set of values. While previous research has applied cellular automata in modeling chemical, biological, and physical systems, its potential for modeling topological systems, specifically network topologies, remains underexplored. This paper investigates the use of cellular automata to model decentralized network topologies, which could enhance load balancing, fault tolerance, scalability, and the propagation and dissemination of information in distributed systems.

Abstract:Molecular networks represent the backbone of molecular activity within the cell. Recent studies have taken a comparative approach toward interpreting these networks, contrasting networks of different species and molecular types, and under varying conditions. In this review, we survey the field of comparative biological network analysis and describe its applications to elucidate cellular machinery and to predict protein function and interaction. We highlight the open problems in the field as well as propose some initial mathematical formulations for addressing them. Many of the methodological and conceptual advances that were important for sequence comparison will likely also be important at the network level, including improved search algorithms, techniques for multiple alignment, evolutionary models for similarity scoring and better integration with public databases.

Abstract:Biological entities are involved in intricate and complex interactions, in which uncovering the biological information from the network concepts are of great significance. Benefiting from the advances of network science and high-throughput biomedical technologies, studying the biological systems from network biology has attracted much attention in recent years, and networks have long been central to our understanding of biological systems, in the form of linkage maps among genotypes, phenotypes, and the corresponding environmental factors. In this review, we summarize the recent developments of computational network biology, first introducing various types of biological networks and network structural properties. We then review the network-based approaches, ranging from some network metrics to the complicated machine-learning methods, and emphasize how to use these algorithms to gain new biological insights. Furthermore, we highlight the application in neuroscience, human disease, and drug developments from the perspectives of network science, and we discuss some major challenges and future directions. We hope that this review will draw increasing interdisciplinary attention from physicists, computer scientists, and biologists.

Abstract:A small-world cellular automaton network has been formulated to simulate the long-range interactions of complex networks using unconventional computing methods in this paper. Conventional cellular automata use local updating rules. The new type of cellular automata networks uses local rules with a fraction of long-range shortcuts derived from the properties of small-world networks. Simulations show that the self-organized criticality emerges naturally in the system for a given probability of shortcuts and transition occurs as the probability increases to some critical value indicating the small-world behaviour of the complex automata networks. Pattern formation of cellular automata networks and the comparison with equation-based reaction-diffusion systems are also discussed

Abstract:The biomolecules inside or near cells form a complex interacting system. Cellular phenotypes and behaviors arise from the totality of interactions among the components of this system. A fruitful way of modeling interacting biomolecular systems is by network-based dynamic models that characterize each component by a state variable, and describe the change in the state variables due to the interactions in the system. Dynamic models can capture the stable state patterns of this interacting system and can connect them to different cell fates or behaviors. A Boolean or logic model characterizes each biomolecule by a binary state variable that relates the abundance of that molecule to a threshold abundance necessary for downstream processes. The regulation of this state variable is described in a parameter free manner, making Boolean modeling a practical choice for systems whose kinetic parameters have not been determined. Boolean models integrate the body of knowledge regarding the components and interactions of biomolecular systems, and capture the system's dynamic repertoire, for example the existence of multiple cell fates. These models were used for a variety of systems and led to important insights and predictions. Boolean models serve as an efficient exploratory model, a guide for follow-up experiments, and as a foundation for more quantitative models.

Abstract:Cellular Automata (CA), as they are presented in the literature, are abstract mathematical models of computation. In this pa- per we present an alternate approach: using the CA as a model or theory of physical systems and devices. While this approach abstracts away all details of the underlying physical system, it remains faithful to the fact that there is an underlying physical reality which it describes. This imposes certain restrictions on the types of computations a CA can physically carry out, and the resources it needs to do so. In this paper we explore these and other consequences of our reformalization.

Abstract:Key PointsThe emergence of new, high-throughput data-collection techniques increasingly allows us to simultaneously interrogate the status of a cell's components and to determine how and when these molecules interact with each other.Various types of molecular interaction webs (including protein–protein interaction, metabolic, signaling and transcription-regulatory networks) emerge from the sum of these interactions that together are principal determinants of the system-scale behaviour of the cell.A major challenge of contemporary biology is to embark on an integrated theoretical and experimental programme to map out, understand and model in quantifiable terms the topological and dynamical properties of the various networks that control the behaviour of the cell.Here, we review the present knowledge of the design principles for the structure and system-scale function of cellular networks, and the evolutionary mechanisms that might have shaped their development.A key insight is that the architectural features of molecular interaction networks within a cell are shared to a large degree by other complex systems, such as the Internet, computer chips or society. This unexpected universality suggests that similar laws govern the development and function of most complex networks in nature.Providing that sufficient formalism will be developed this new conceptual framework could potentially revolutionize our view and practice of molecular cell biology.

Abstract:Synthetic biology has laid a foundation for integrating fundamental biology and genetics with engineering principles. Significant modifications of metabolic pathways in a single organism, however, often lead to undesirable outcomes such as impaired growth (due to toxicity or metabolic burden) or loss of robustness. The use of microbial communities is drawing attention as an alternative. Microbes are social organisms that exhibit intriguing interspecies dynamics and interactions. Therefore, the key of engineering at the multispecies level lies in the design of interactions. Predictive in silico tools such as metabolic network modeling are essential for the rational design of controllable microbial interactions.

Modelling Diffuse Subcellular Protein Structures as Dynamic Social Networks

Abstract:Fluorescence microscopy has led to impressive quantitative models and new insights gained from richer sets of biomedical imagery. However, there is a dearth of rigorous and established bioimaging strategies for modeling spatiotemporal behavior of diffuse, subcellular components such as mitochondria or actin. In many cases, these structures are assessed by hand or with other semi-quantitative measures. We propose to build descriptive and dynamic models of diffuse subcellular morphologies, using the mitochondrial protein patterns of cervical epithelial (HeLa) cells. We develop a parametric representation of the patterns as a mixture of probability masses. This mixture is iteratively perturbed over time to fit the evolving spatiotemporal behavior of the subcellular structures. We convert the resulting trajectory into a series of graph Laplacians to formally define a dynamic network. Finally, we demonstrate how graph theoretic analyses of the trajectories yield biologically-meaningful quantifications of the structures.

Statistical Model Checking based Analysis of Biological Networks

Abstract:We introduce a framework for analyzing ordinary differential equation (ODE) models of biological networks using statistical model checking (SMC). A key aspect of our work is the modeling of single-cell variability by assigning a probability distribution to intervals of initial concentration values and kinetic rate constants. We propagate this distribution through the system dynamics to obtain a distribution over the set of trajectories of the ODEs. This in turn opens the door for performing statistical analysis of the ODE system's behavior. To illustrate this we first encode quantitative data and qualitative trends as bounded linear time temporal logic (BLTL) formulas. Based on this we construct a parameter estimation method using an SMC-driven evaluation procedure applied to the stochastic version of the behavior of the ODE system. We then describe how this SMC framework can be generalized to hybrid automata by exploiting the given distribution over the initial states and the--much more sophisticated--system dynamics to associate a Markov chain with the hybrid automaton. We then establish a strong relationship between the behaviors of the hybrid automaton and its associated Markov chain. Consequently, we sample trajectories from the hybrid automaton in a way that mimics the sampling of the trajectories of the Markov chain. This enables us to verify approximately that the Markov chain meets a BLTL specification with high probability. We have applied these methods to ODE based models of Toll-like receptor signaling and the crosstalk between autophagy and apoptosis, as well as to systems exhibiting hybrid dynamics including the circadian clock pathway and cardiac cell physiology. We present an overview of these applications and summarize the main empirical results. These case studies demonstrate that the our methods can be applied in a variety of practical settings.

Abstract:Molecular systems orchestrating the biology of the cell typically involve a complex web of interactions among various components and span a vast range of spatial and temporal scales. Computational methods have advanced our understanding of the behavior of molecular systems by enabling us to test assumptions and hypotheses, explore the effect of different parameters on the outcome, and eventually guide experiments. While several different mathematical and computational methods are developed to study molecular systems at different spatiotemporal scales, there is still a need for methods that bridge the gap between spatially-detailed and computationally-efficient approaches. In this review, we summarize the capabilities of agent-based modeling (ABM) as an emerging molecular systems biology technique that provides researchers with a new tool in exploring the dynamics of molecular systems/pathways in health and disease.

Abstract:We use the oscillating Min proteins of Escherichia coli as a prototype system to illustrate the current state and potential of modeling protein dynamics in space and time. We demonstrate how a theoretical approach has led to striking new insights into the mechanisms of self-organization in bacterial cells and indicate how these ideas may be applicable to more complex structure formation in eukaryotic cells.

Abstract:BackgroundThe current challenge of Systems Biology is to integrate high throughput data sets for simulating the complexity of biological networks, exploit the evolution of nature-designed networks that maintain the robustness of a biological system, and thereby generate novel, experimentally testable hypotheses. In order to simulate non-linear biological complexities, we have previously developed an Enzyme-Centric mechanistic modeling approach and validated it using metabolic network in E. coli. The idea is to use prior knowledge of catalytic and regulatory mechanisms of each enzyme within the metabolic network to build a dynamic model for investigating the network level regulation and thus understand the nature design principle behind the network.ResultsIn this paper, we further demonstrate the application of complex enzyme catalytic and regulatory modules to simulate nonlinear network regulatory patterns vs. simple linear conversion model. We learned and validated that it is essential to incorporate prior knowledge from the literature to simulate non-linear biological complexities. The network expandability is demonstrated and validated with the complex amino acid biosynthetic network with multi-regulations. Also, we demonstrated the compatibility of mechanistic models within close species. Furthermore, the eukaryotic protein factory model for insuring steady mRNA production is simulated and the coupling of RNA transcription and splicing is validated by both mathematical simulation and experimental analysis.ConclusionWe demonstrated the importance of modeling complex enzyme catalytic and regulatory mechanisms to further understand nonlinear network regulatory patterns. The simulations presented in this paper reveal how a living system maintains homeostasis and its robustness to continue functioning while facing environmental stresses or genetic mutations.
Automated adaptive inference of coarse-grained dynamical models in systems biology

Abstract:Cellular regulatory dynamics is driven by large and intricate networks of interactions at the molecular scale, whose sheer size obfuscates understanding. In light of limited experimental data, many parameters of such dynamics are unknown, and thus models built on the detailed, mechanistic viewpoint overfit and are not predictive. At the other extreme, simple ad hoc models of complex processes often miss defining features of the underlying systems. Here we propose an approach that instead constructs phenomenological, coarse-grained models of network dynamics that automatically adapt their complexity to the amount of available data. Such adaptive models lead to accurate predictions even when microscopic details of the studied systems are unknown due to insufficient data. The approach is computationally tractable, even for a relatively large number of dynamical variables, allowing its software realization, named Sir Isaac, to make successful predictions even when important dynamic variables are unobserved. For example, it matches the known phase space structure for simulated planetary motion data, avoids overfitting in a complex biological signaling system, and produces accurate predictions for a yeast glycolysis model with only tens of data points and over half of the interacting species unobserved.

Guided assembly of cellular network models from knowledge in literature

Abstract:Computational modeling is crucial for understanding and analyzing complex systems. In biology, model creation is a human dependent task that requires reading hundreds of papers and conducting wet lab experiments, which would take days or months. To overcome this hurdle, we propose a novel automated method, that utilizes the knowledge published in literature to suggest model extensions by selecting most relevant and useful information in few seconds. In particular, our novel approach organizes the events extracted from the literature as a collaboration graph with additional metric that relies on the event occurrence frequency in literature. Additionally, we show that common graph centrality metrics vary in the assessment of the extracted events. We have demonstrated the reliability of the proposed method using three different selected models, namely, T cell differentiation, T cell large granular lymphocyte, and pancreatic cancer cell. Our proposed method was able to find high percent of the desired new events with an average recall of 82%.

Abstract:The last decade has witnessed a surge of theoretical and computational models to describe the dynamics of complex gene regulatory networks, and how these interactions can give rise to multistable and heterogeneous cell populations. As the use of theoretical modeling to describe genetic and biochemical circuits becomes more widespread, theoreticians with mathematical and physical backgrounds routinely apply concepts from statistical physics, non-linear dynamics, and network theory to biological systems. This review aims at providing a clear overview of the most important methodologies applied in the field while highlighting current and future challenges. It also includes hands-on tutorials to solve and simulate some of the archetypical biological system models used in the field. Furthermore, we provide concrete examples from the existing literature for theoreticians that wish to explore this fast-developing field. Whenever possible, we highlight the similarities and differences between biochemical and regulatory networks and 'classical' systems typically studied in non-equilibrium statistical and quantum mechanics.
