Abstract:Homodimeric proton-translocating pyrophosphatase (H+- PPase; EC 3.6.1.1) is indispensable for many organisms in maintaining organellar pH homeostasis. This unique proton pump couples the hydrolysis of PPi to proton translocation across the membrane. H+-PPase consists of 14-16 relatively hydrophobic transmembrane domains presumably for proton translocation and hydrophilic loops primarily embedding a catalytic site. Several highly conserved polar residues located at or near the entrance of the transport pathway in H+-PPase are essential for proton pumping activity. In this investigation single molecule FRET was employed to dissect the action at the pathway entrance in homodimeric Clostridium tetani H+-PPase upon ligand binding. The presence of the substrate analog, imidodiphosphate mediated two sites at the pathway entrance moving toward each other. Moreover, single molecule FRET analyses after the mutation at the first proton-carrying residue (Arg-169) demonstrated that conformational changes at the entrance are conceivably essential for the initial step of H+-PPase proton translocation. Aworking model is accordingly proposed to illustrate the squeeze at the entrance of the transport pathway in H+-PPase upon substrate binding.

Abstract:Single molecule atomic force microscopy (smAFM) was employed to unfold transmembrane domain interactions of a unique vacuolar H+-pyrophosphatase (EC 3.6.1.1) from Vigna radiata. H+-Pyrophosphatase is a membrane-embedded homodimeric protein containing a single type of polypeptide and links PPi hydrolysis to proton translocation. Each subunit consists of 16 transmembrane domains with both ends facing the lumen side. In this investigation, H+-pyrophosphatase was reconstituted into the lipid bilayer in the same orientation for efficient fishing out of the membrane by smAFM. The reconstituted H+-pyrophosphatase in the lipid bilayer showed an authentically dimeric structure, and the size of each monomer was similar to 4 nm in length,similar to 2 nm in width, and+1 nm in protrusion height. Upon extracting the H+-pyrophosphatase out of the membrane, force-distance curves containing 10 peaks were obtained and assigned to distinct domains. In the presence of pyrophosphate, phosphate, and imidodiphosphate, the numbers of interaction curves were altered to 7, 8, and 10, respectively, concomitantly with significant modification in force strength. The substrate-binding residues were further replaced to verify these domain changes upon substrate binding. A working model is accordingly proposed to show the interactions between transmembrane domains of H+-pyrophosphatase in the presence and absence of substrate and its analog.

Abstract:Membrane-bound pyrophosphatases (M-PPases), which couple proton/sodium ion transport to pyrophosphate synthesis/hydrolysis, are important in abiotic stress resistance and in the infectivity of protozoan parasites. Here, three M-PPase structures in different catalytic states show that closure of the substrate-binding pocket by helices 5–6 affects helix 13 in the dimer interface and causes helix 12 to move down. This springs a ‘molecular mousetrap’, repositioning a conserved aspartate and activating the nucleophilic water. Corkscrew motion at helices 6 and 16 rearranges the key ionic gate residues and leads to ion pumping. The pumped ion is above the ion gate in one of the ion-bound structures, but below it in the other. Electrometric measurements show a single-turnover event with a non-hydrolysable inhibitor, supporting our model that ion pumping precedes hydrolysis. We propose a complete catalytic cycle for both proton and sodium-pumping M-PPases, and one that also explains the basis for ion specificity.

Abstract:The conformations and compositions of a proton-translocating pyrophosphatase Vigna radiata H+-PPase (VrPPase), stabilized by either detergent molecules or embedded in a lipid nanodisc in aqueous solution, are revealed using size exclusion chromatography coupled small-angle X-ray scattering (SEC-SAXS) with online UV–Vis absorption and refractive index (RI) detections. The integrated analysis of the scattering and optical data indicates that the large VrPPase dimer can be embedded successfully into the POPC nanodisc, with the transmembrane region immersed into the lipid aliphatic chains. The corresponding structural parameters of the protein-nanodisc complex are determined using an analytical core-multishell elliptical cylinder model. After binding with imidodiphosphate (IDP) to mimic the substrate (PPi) binding, the VrPPase embedded in the nanodisc shows no obvious structural changes. Correspondingly, the detergent-solubilized tetramers display a relatively prominent structural response to the IDP binding. About 450 n-decyl-β-d-maltopyranoside molecules are present in the detergent corona surrounding the hydrophobic area of the protein tetramer, making it difficult to attribute the structural changes observed solely to the VrPPase. Nevertheless, the combined measurements and analysis of the SEC-SAXS advance the understanding of the two types of membrane-protein complexes in terms of their compositions and structural features.

Abstract:Proton exchange membranes (PEMs) are dominated by semicrystalline structures because highly pure crystals are still challenging to produce and control. Currently, the development and application of PEMs have been hindered by a lack of understanding regarding the effects of microstructure on proton and heat transport properties. Based on an experimentally characterized perfluoro sulfonic acid membrane, the corresponding semicrystalline model and the crystal model contained therein were constructed. The water distribution, proton, and heat transport in the crystal, amorphous, and semicrystalline regions were examined using molecular dynamics simulations and energy-conserving dissipative particle dynamics simulations. The crystal structure had pronounced water connection pathways, a proton transport efficiency 5–10 times higher than that of the amorphous structure, and an in-plane covalent bonding that boosted the thermal diffusion coefficient and thermal conductivity by more than 1–3 times. The results for the semicrystalline structure were validated by the corresponding experiments. In addition, a proportionality coefficient that depended on both temperature and water content was proposed to explain how vehicle transport contributed to the proton conductivities, facilitating our understanding of the proton transport mechanism. Our findings enhance our theoretical understanding of PEMs in proton and heat transport, considering both the semicrystalline and crystalline regions. Additionally, the research methods employed can be applied to the study of other semicrystalline polymers.

Abstract:Stress resistance-conferring membrane pyrophosphatase (mPPase) found in microbes and plants couples pyrophosphate hydrolysis with H+ transport out of the cytoplasm. There are two opposing views on the energy-coupling mechanism in this transporter: the pumping is associated with either pyrophosphate binding to mPPase or the hydrolysis step. We used our recently developed stopped-flow pyranine assay to measure H+ transport into mPPase-containing inverted membrane vesicles on the timescale of a single turnover. The vesicles were prepared from Escherichia coli overproducing the H+-translocating mPPase of Desulfitobacterium hafniense. Pyrophosphate induced linear accumulation of H+ in the vesicles, without evident lag or burst. In contrast, the binding of three nonhydrolyzable pyrophosphate analogs essentially induced no H+ accumulation. These findings are inconsistent with the pumping-before-hydrolysis model of mPPase functioning and support the alternative model positing the hydrolysis reaction as the source of the transported H+ ions. mPPase is thus a first directly-coupled proton pump.

Abstract:P-type ATPases are a large family of ion pumps that precisely move ions into and out of cell membrane against their concentration gradients by consuming ATP. All the family members share a common basic pump cycle (also known as the Post-Albers cycle) consisting of two main conformational states (termed E1 and E2) with distinct conformations and affinities for the primary transported ions. Over 120 high-resolution structures of P-type ATPases have been accumulated in the Protein Data Bank (PDB), with most of the available structures being of the sarcoplasmic reticulum Ca2+-ATPase (SERCA, ∼60%) and the Na+/K+-ATPase (NKA, ∼30%). While these experimentally-derived structures capture the ATPases in a variety of conformational states, and thus provide crucial insight into transport mechanism, they do not directly reveal how the conformational changes occur, and how signals are transferred between the transmembrane regions and the cytoplasmic domains consisting of the phosphorylation (P) domain, the nucleotide binding (N) domain and the actuator (A) domain. To bridge the missing dynamics information between static structures during the Post-Albers cycle, we have developed a coarse-grained model by combining a multi-basin structure-based potential with a modified implicit solvent MARTINI model and enhance sampling using metadynamics simulations. The model allows access the millisecond dynamics and large-scale domain motions of such large membrane proteins with more than a thousand of residues. In this way we are able to capture conformational changes between the E1-E2 states of SERCA and NKA and obtain more detailed information about the mechanisms underlying transport function and regulation.

Abstract:Homodimeric H+-pyrophosphatase (H+-PPase; EC 3.6.1.1) is a unique enzyme playing a pivotal physiological role in pH homeostasis of organisms. This novel H+-PPase supplies energy at the expense of hydrolyzing metabolic byproduct, pyrophosphate (PPi), for H+ translocation across membrane. The functional unit for the translocation is considered to be a homodimer. Its putative active site on each subunit consists of PPi binding motif, Acidic I and II motifs, and several essential residues. In this investigation structural mapping of these vital regions was primarily determined utilizing single molecule fluorescence resonance energy transfer. Distances between two C termini and also two N termini on homodimeric subunits of H+-PPase are 49.3 ± 4.0 and 67.2 ± 5.7 Å, respectively. Furthermore, putative PPi binding motifs on individual subunits are found to be relatively far away from each other (70.8 ± 4.8 Å), whereas binding of potassium and substrate analogue led them to closer proximity. Moreover, substrate analogue but not potassium elicits significant distance variations between two Acidic I motifs and two His-622 residues on homodimeric subunits. Taken together, this study provides the first quantitative measurements of distances between various essential motifs, residues, and putative active sites on homodimeric subunits of H+-PPase. A working model is accordingly proposed elucidating the distance variations of dimeric H+-PPase upon substrate binding.

Abstract:Abstract Membrane-bound pyrophosphatases (M-PPases) are homodimeric primary ion pumps that couple the transport of Na + - and/or H + across membranes to the hydrolysis of pyrophosphate. Their role in the virulence of protist pathogens like Plasmodium falciparum makes them an intriguing target for structural and functional studies. Here, we show the first structure of a K + -independent M-PPase, asymmetric and time-dependent substrate binding in time-resolved structures of a K + -dependent M-PPase and demonstrate pumping-before-hydrolysis by electrometric studies. We suggest how key residues in helix 12, 13, and the exit channel loops affect ion selectivity and K + -activation due to a complex interplay of residues that are involved in subunit-subunit communication. Our findings not only explain ion selectivity in M-PPases but also why they display half-of-the-sites reactivity. Based on this, we propose, for the first time, a unified model for ion-pumping, hydrolysis, and energy coupling in all M-PPases, including those that pump both Na + and H + .

Abstract:The exchange of metabolites between the mitochondrial matrix and the cytosol depends on β-barrel channels in the outer membrane and α-helical carrier proteins in the inner membrane. The essential translocase of the inner membrane (TIM) chaperones escort these proteins through the intermembrane space, but the structural and mechanistic details remain elusive. We have used an integrated structural biology approach to reveal the functional principle of TIM chaperones. Multiple clamp-like binding sites hold the mitochondrial membrane proteins in a translocation-competent elongated form, thus mimicking characteristics of co-translational membrane insertion. The bound preprotein undergoes conformational dynamics within the chaperone binding clefts, pointing to a multitude of dynamic local binding events. Mutations in these binding sites cause cell death or growth defects associated with impairment of carrier and β-barrel protein biogenesis. Our work reveals how a single mitochondrial “transfer-chaperone” system is able to guide α-helical and β-barrel membrane proteins in a “nascent chain-like” conformation through a ribosome-free compartment.

Abstract:Proton-coupled transmembrane proteins play important roles in human health and diseases; however, detailed mechanisms are often elusive. Experimentally resolving proton positions and structural details is challenging, and conventional molecular dynamics simulations are performed with preassigned and fixed protonation states. To address this challenge, here we illustrate the use of the state-of-the-art continuous constant pH molecular dynamics (CpHMD) to directly describe the activation of the M2 channel of influenza virus, for which abundant experimental data are available. Starting from the closed crystal structure, simulation reveals a pH-dependent conformational switch to an activated state that resembles the open crystal structure. Importantly, simulation affords the free energy of channel opening coupled to the titration of a histidine tetrad, thereby providing a thermodynamic mechanism for M2 activation, that is consistent with NMR data and resolves the controversy with crystal structures obtained at different pH values. This work illustrates the utility of CpHMD in offering previously unattainable conformational details and thermodynamic information for proton-coupled transmembrane channels and transporters.

Abstract:YhdE is a Maf (multicopy associated filamentation) proteins from Escherichia coli which exhibits pyrophosphatase activity towards selected nucleotides, although its catalytic mechanism remains unclear. Herein we used a novel fluorescence probe (4-isoACBA–Zn(II) complex) to characterize the enzymatic properties of YhdE and its mutant, establishing a new method for assaying pyrophosphatase catalytic function. Our results reveal for the first time that the new fluorescence sensor confers high sensitivity and specificity and pyrophosphate (PPi) is the direct catalytic product of YhdE. Crystal structures of a mutant in the active-site loop (YhdE_E33A) show conformational flexibility implicated in the catalytic mechanism of YhdE. ITC experiments and computational docking further reveal that Asp70 and substrate dTTP coordinate Mn 2+ . Quantum mechanics calculations indicate that YhdE hydrolysis appears to follow a stepwise pathway in which a water molecule first attacks the α-phosphorus atom in the substrate, followed by the release of PPi from the pentavalent intermediate.

Abstract:PROTEIN tyrosine phosphorylation and dephosphorylation are central reactions for control of cellular division, differentiation and development(1). Here we describe the crystal structure of a low-molecular-weight phosphotyrosine protein phosphatase (PTPase)(2), a cytosolic phosphatase present in many mammalian cells. The enzyme catalyses the dephosphorylation of phosphotyrosine-containing substrates(3-6), and overexpression of the protein in normal and transformed cells inhibits cell. proliferation(7,8). The structure of the low-molecular-weight PTPase reveals an alpha/beta protein containing a phosphate-binding loop motif at the amino end of helix alpha 1. This motif includes the essential active-site residues Cys 12 and Arg 18 and bears striking similarities to the active-site motif recently described in the structure of human PTP1B(9). The structure ofthe low-molecular-weight PTPase supports a reaction mechanism involving the conserved Cys 12 as an attacking nucleophile in an in-line associative mechanism. The structure also suggests a catalytic role for Asp 129 in the reaction cycle.
Structural basis for GTP hydrolysis and conformational change of MFN1 in mediating membrane fusion

Abstract:Fusion of the outer mitochondrial membrane is mediated by the dynamin-like GTPase mitofusin (MFN). Here, we determined the structure of the minimal GTPase domain (MGD) of human MFN1 in complex with GDP-BeF 3 – . The MGD folds into a canonical GTPase fold with an associating four-helix bundle, HB1, and forms a dimer. A potassium ion in the catalytic core engages GDP and BeF 3 – (GDP-BeF 3 – ). Enzymatic analysis has confirmed that efficient GTP hydrolysis by MFN1 requires potassium. Compared to previously reported MGD structures, the HB1 structure undergoes a major conformational change relative to the GTPase domains, as they move from pointing in opposite directions to point in the same direction, suggesting that a swing of the four-helix bundle can pull tethered membranes closer to achieve fusion. The proposed model is supported by results from in vitro biochemical assays and mitochondria morphology rescue assays in MFN1-deleted cells. These findings offer an explanation for how Charcot–Marie–Tooth neuropathy type 2 A (CMT2A)-causing mutations compromise MFN-mediated fusion.

Abstract:RS21-C6, which is highly expressed in all vertebrate genomes and green plants, is proposed to have nucleoside triphosphate pyrophosphohydrolase activity. Here, we report the crystal structures of the core fragment of RS21-C6, named RSCUT, and the complex with the substrate 5-methyl dCTP. The refined structure of RSCUT consists mainly of alpha-helices and shows formation of a tightly associated tetramer. On the basis of the structure of the RSCUT-m5dCTP complex and the results of pyrophosphatase activity assays, several key residues involved in the substrate binding of RS21-C6 have been identified. Tetramer formation is shown to be required for substrate binding.

Abstract:P4-ATPase translocates lipids from the exoplasmic to the cytosolic plasma membrane leaflet to maintain lipid asymmetry distribution in eukaryotic cells. P4-ATPase is associated with severe neurodegenerative and metabolic diseases such as neurological and motor disorders. Thus, it is important to understand its transport mechanism. However, even with progress in X-ray diffraction and cryo-electron microscopy techniques, it is difficult to obtain the dynamic information of the phospholipid transport process in detail. There are still some problems required to be resolved: (1) when does the lipid transport happen? (2) How do the key residues on the transmembrane helices contribute to the free energy of important states? In this work, we explore the phospholipid transport mechanism using a coarse-grained model and binding free energy calculations. We obtained the free energy landscape by coupling the protein conformational changes and the phospholipid transport event, taking ATP8A1-CDC50 (the typical subtype of P4-ATPase) as the research object. According to the results, we found that the phospholipid would bind to the ATP8A1-CDC50 at the early stage when ATP8A1-CDC50 changes from E2P to E2Pi-PL state. We also found that the electrostatic effects play crucial roles in the phospholipid transport process. The information obtained from this work could help us in designing novel drugs for P-type flippase disorders.

Abstract:A homolog to the eubacteria inorganic pyrophosphatase (PPase, EC 3.6.1.1) was found in the genome of the hyperthermophilic archaeon Pyrococcus horikoshii. This inorganic pyrophosphatase (Pho-PPase) grows optimally at 88°C. To understand the structural basis for the thermostability of Pho-PPase, we have determined the crystal structure to 2.66Å resolution. The crystallographic asymmetric unit contains three monomers related by approximate threefold symmetry, and a hexamer is built up by twofold crystallographic symmetry. The main-chain fold of Pho-PPase is almost identical to that of the known crystal structure of the model from Sulfolobus acidocaldarius. A detailed comparison of the crystal structure of Pho-PPase with related structures from S. acidocaldarius, Thermus thermophilus, and Escherichia coli shows significant differences that may account for the difference in their thermostabilities. A reduction in thermolabile residues, additional aromatic residues, and more intimate association between subunits all contribute to the larger thermophilicity of Pho-PPase. In particular, deletions in two loops surrounding the active site help to stabilize its conformation, while ion-pair networks unique to Pho-PPase are located in the active site and near the C-terminus. The identification of structural features that make PPases more adaptable to extreme temperature should prove helpful for future biotechnology applications.

Abstract:Significance Proton- or sodium-coupled transporters within the major facilitator superfamily are essential for nutrient uptake in all forms of life. We focus on a high-affinity eukaryotic proton-coupled phosphate symporter using extensive classical molecular dynamics (MD) simulations and quantum mechanics/molecular mechanics MD combined with free energy sampling and confirm the role of a key residue, D324, at the molecular level. The results explain the exit direction of the proton once dissociated from D324 and reveal a perspective on proton-coupled transporters, showing that titratable substrates can be involved in the proton transport process as a key aspect of the functional cycle. Mutagenesis and phosphate transport confirm the essential nature of the key D45 residue in the protonation pathway.

Abstract:Abstract ATP11C, a member of P4-ATPase flippase, exclusively translocates phosphatidylserine from the outer to the inner leaflets of the plasma membrane, and maintains the asymmetric distribution of phosphatidylserine in the living cell. However, the mechanisms by which ATP11C translocates phosphatidylserine remain elusive. Here we show the crystal structures of a human plasma membrane flippase, ATP11C-CDC50A complex, in an outward-open E2P conformation. Two phosphatidylserine molecules are in a conduit that continues from the cell surface to the occlusion site in the middle of the membrane. Mutations in either of the phosphotidylserine binding sites or along the pathway between significantly impairs specific ATPase and transport activities. We propose a model for phosphatidylserine translocation from the outer to the inner leaflet of the plasma membrane.
