Abstract:An assortment of biological processes, like protein degradation and the transport of proteins across membranes, depend on protein unfolding events mediated by nanopore interfaces. In this work, we exploit fully atomistic simulations of an artificial, CNT-based nanopore to investigate the nature of ubiquitin unfolding. With one end of the protein subjected to an external force, we observe non-canonical unfolding behaviour as ubiquitin is pulled through the pore opening. Secondary structural elements are sequentially detached from the protein and threaded into the nanotube, interestingly, the remaining part maintains native-like characteristics. The constraints of the nanopore interface thus facilitate the formation of stable "unfoldon" motifs above the nanotube aperture that can exist in the absence of specific native contacts with the other secondary structure. Destruction of these unfoldons gives rise to distinct force peaks in our simulations, providing us with a sensitive probe for studying the kinetics of serial unfolding events. Our detailed analysis of nanopore-mediated protein unfolding events not only provides insight into how related processes might proceed in the cell, but also serves to deepen our understanding of structural arrangements which form the basis for protein conformational stability.

Abstract:Facilitated translocation of proteins through a transmembrane protein pore is a ubiquitous and fundamental process in biology. Protein translocation machineries possess various binding sites within the pore interior, but a clear mechanistic understanding of how the interaction of the polypeptides with the binding site alters the underlying kinetics is still missing. Here, we employed standard protein engineering and single-channel electrical recordings to obtain detailed kinetic information of polypeptide translocation through the staphylococcal α-hemolysin (αHL) transmembrane pore, a robust, tractable, and versatile β-barrel protein. Binding sites comprised of rings of negatively-charged aspartic acid residues, engineered at different positions within the β barrel, produced significant alterations in the functional features pf the protein pore, facilitating the transport of cationic polypeptides from one side of the membrane to the other. The translocation of polypeptides through the engineered protein pore was dependent on the position of the binding site, the length of the polypeptide as well as its hydrophobic index. Abstract:The electroosmotic-driven transport of unravelled proteins across nanopores is an important biological process that is now under investigation for the rapid analysis and sequencing of proteins. For this approach to work, however, it is crucial that the polymer is threaded in single file. Here we found that, contrary to the electrophoretic transport of charged polymers such as DNA, during polypeptide translocation blob-like structures typically form inside nanopores. Comparisons between different nanopore sizes, shapes and surface chemistries showed that under electroosmotic-dominated regimes single-file transport of polypeptides can be achieved using nanopores that simultaneously have an entry and an internal diameter that is smaller than the persistence length of the polymer, have a uniform non-sticky ( . . non-aromatic) nanopore inner surface, and using moderate translocation velocities.

Abstract:Understanding proteomic diversity at the molecular level is essential for advances in biology and medicine, but sequencing proteins in their full, native form remains challenging. A study in Nature by Motone et al. introduces a nanopore sequencing method that can read single, full-length protein molecules, enabling the detection of single amino acid substitutions and post-translational modifications (PTMs). The method involves a two-step process. First, a protein is loaded into a nanopore formed by the bacterial lipoprotein CsgC by electrophoretic force, facilitated by a negatively charged tail domain and the addition of a 'stopper' sequence. Then, ClpX unfoldase steadily pulls it back through in a trans -to- cis direction. Using synthetic proteins, the authors show their method can detect single amino acid substitutions and can map the activity of kinases, identifying site-specific PTMs such as phosphorylation.

Abstract:The translocation of polymers through pores has been examined for almost two decades with an emphasis on nucleic acids. There are also interesting circumstances in biology where polypeptides and polysaccharides pass through transmembrane pores, and our laboratory has been investigating examples of them. Single-molecule nucleic acid sequencing by nanopore technology is an emerging approach for ultrarapid genomics. Strand sequencing with engineered protein nanopores is a viable technology which has required advances in four areas: nucleic acid threading, nucleobase identification, controlled strand translocation, and nanopore arrays (Bayley, 2012). The latter remain a pressing need and our attempts to improve arrays will be described. In several physiological situations, folded proteins pass through transmembrane pores. We have developed a model system comprising mutant thioredoxins as the translocated proteins, and staphylococcal alpha-hemolysin, as the pore. Our findings support a mechanism in which there is local unfolding near the terminus of the polypeptide that enters the pore. The remainder of the protein then unfolds spontaneously and diffuses through the pore into the recipient compartment (Rodriguez-Larrea & Bayley, 2013). We have also examined the pore formed by the E. coli outer membrane protein Wza, which transports capsular polysaccharide from its site of synthesis to the outside of the cell. We made mutant open forms of the pore and screened blockers for them by electrical recording in planar bilayers. The most effective blocker binds in the alpha-helix barrel of Wza, a site accessible from the external medium, and therefore, a prospective target for antibiotics (Kong et al., 2013).

Most of previous studies in protein unfolding were focused on temperature, chemical and/or force (such as in AFM) induced denaturations. Recent studies on the functional roles of proteasomes (such as ClpXP) revealed a novel unfolding process in cell, during which a target protein is mechanically unfolded and pulled into a confined, pore-like geometry for degradation. While the proteasome nanomachine has been extensively studied, the mechanism for unfolding proteins with the proteasome pore is still poorly understood. Here, we investigate the mechanical unfolding process of ubiquitin with (or really outside) an idealized proteasome pore, and compare such process with that in the AFM pulling experiment. Unexpectedly, the required force by a proteosome can be much smaller than that by the AFM. Simulation results also unveiled different nanomechanics, tearing fracture vs. shearing friction, in these two distinct types of mechanical unfoldings. Abstract:Means to analyse cellular proteins and their millions of variants at the single-molecule level would uncover substantial information previously unknown to biology. Nanopore technology, which underpins long-read DNA and RNA sequencing, holds potential for full-length proteoform identification. We use electro-osmosis in an engineered charge-selective nanopore for the non-enzymatic capture, unfolding and translocation of individual polypeptides of more than 1,200 residues. Unlabelled thioredoxin polyproteins undergo transport through the nanopore, with directional co-translocational unfolding occurring unit by unit from either the C or N terminus. Chaotropic reagents at non-denaturing concentrations accelerate the analysis. By monitoring the ionic current flowing through the nanopore, we locate post-translational modifications deep within the polypeptide chains, laying the groundwork for compiling inventories of the proteoforms in cells and tissues.

Exploring new nanopore sensors from the aerolysin family

Abstract:Aerolysin-like proteins are a family of β-pore-forming toxins which are widely present in all kingdoms of life. Recently, this family of proteins is gaining attention because of their biotechnological application as nanopore sensors for sensing and sequencing of biomolecules. Here, we explore the possibilities of using the knowledge of the sequence and structure of proteins to screen and explore new potential nanopore candidates. However, in spite of the conserved structural fold, the sequence identity in this family is very low. This complicates their sequence alignment, hindering the understanding of their pore structure and properties, therefore limiting further biotechnological applications. In an attempt to further understand the properties of aerolysin-like pores, we analyzed the pore structure of three family members, epsilon toxin (ETX), lectin (LSL) and parasporin-2, comparing it to aerolysin. Their structure and sensing capabilities for ssDNA were first assessed by methods. Moreover, ETX was characterized experimentally in planar lipid membranes for the detection of biomolecules. We found that ETX can form three distinct pore conformations, each presenting a specific open pore current, and only one of them being able to translocate ssDNA. When the ssDNA translocate through ETX, the depth of current blockage is higher compared to aerolysin which indicates a higher sensitivity for molecular sensing. Our findings open a new venue for improving and diversifying nanopore capabilities for molecular sensing.

Abstract:Most of what is known concerning the luminal passage of materials through nanopores arises from electrical measurements. Whether nanopores are biological, solid-state, synthetic, hybrid, glass-capillary-based, or protein ion channels in cells and tissues, characteristic signatures embedded in the flow of ionic current are foundational to understanding functional behavior. In contrast, this work describes passage through a nanopore that occurs without producing an electrical signature. We refer to the phenomenon as "silent translocation." By definition, silent translocations are invisible to the standard tools of electrophysiology and fundamentally require a simultaneous ancillary measurement technique for positive identification. As a result, this phenomenon has been largely unexplored in the literature. Here, we report on a derivative of Cyanine 5 (sCy5a) that passes through the α-hemolysin (αHL) nanopore silently. Simultaneously acquired single-molecule fluorescence and single-channel electrical recordings from bilayers formed over a closed microcavity demonstrate that translocation does indeed take place, albeit infrequently. We report observations of silent translocation as a function of time, dye concentration, and nanopore population in the bilayer. Lastly, measurement of the translocation rate as a function of applied potential permits estimation of an effective energy barrier for transport through the pore as well as the effective charge on the dye, all in the absence of an information-containing electrical signature.

Abstract:Proteins are responsible for the occurrence and treatment of many diseases, and therefore protein sequencing will revolutionize proteomics and clinical diagnostics. Biological nanopore approach has proved successful for single-molecule DNA sequencing, which resolves the identities of 4 natural deoxyribonucleotides based on the current blockages and duration times of their translocations across the nanopore confinement. However, open challenges still remain for biological nanopores to sequentially identify each amino acid (AA) of single proteins due to the inherent complexity of 20 proteinogenic AAs in charges, volumes, hydrophobicity and structures. Herein, we focus on recent exciting advances in biological nanopores for single-molecule protein sequencing (SMPS) from native protein unfolding, control of peptide translocation, AA identification to applications in disease detection.

Abstract:Using nanopores for single-molecule sequencing of proteins - similar to nanopore-based sequencing of DNA - faces multiple challenges, including unfolding of the complex tertiary structure of the proteins and enforcing their unidirectional translocation through nanopores. Here, we combine molecular dynamics (MD) simulations with single-molecule experiments to investigate the utility of SDS (Sodium Dodecyl Sulfate) to unfold proteins for solid-state nanopore translocation, while simultaneously endowing them with a stronger electrical charge. Our simulations and experiments prove that SDS-treated proteins show a considerable loss of the protein structure during the nanopore translocation. Moreover, SDS-treated proteins translocate through the nanopore in the direction prescribed by the electrophoretic force due to the negative charge impaired by SDS. In summary, our results suggest that SDS causes protein unfolding while facilitating protein translocation in the direction of the electrophoretic force; both characteristics being advantageous for future protein sequencing applications using solid-state nanopores.

Abstract:Synthetic nanopores have been used to study individual biomolecules in high throughput, but their performance as sensors does not match that of biological ion channels. Challenges include control of nanopore diameters and surface chemistry, modification of the translocation times of single-molecule analytes through nanopores, and prevention of non-specific interactions with pore walls. Here, inspired by the olfactory sensilla of insect antennae, we show that coating nanopores with a fluid lipid bilayer tailors their surface chemistry and allows fine-tuning and dynamic variation of pore diameters in subnanometre increments. Incorporation of mobile ligands in the lipid bilayer conferred specificity and slowed the translocation of targeted proteins sufficiently to time-resolve translocation events of individual proteins. Lipid coatings also prevented pores from clogging, eliminated non-specific binding and enabled the translocation of amyloid-beta (Aβ) oligomers and fibrils. Through combined analysis of their translocation time, volume, charge, shape and ligand affinity, different proteins were identified.

Abstract:Solid-state nanopore has been proved as a versatile method for label-free single molecule detection with fairly high resolution. Protein detection using solid-state nanopores is generally challenging because its globular shape, compared with worm-shape DNA, leads to fast transit times which are confounded with limited bandwidth. One strategy is to use a comparable size solid-state nanopore to the size of protein; the confinement effect of a smaller nanopore achieves slow protein protein transit times and better resolution. However, certain proteins such as adenylate kinase (AdK) and dihydrofolate reductase (DHFR) stick to pores that are of similar diameters to the proteins, making it challenging to acquire sufficient translocation events prior to clogging. With larger pores, however, many events are missed due to fast protein translocation times. In this report, we overcome this issue by developing a setup for driving proteins by employing two driving forces, namely pressure-driven flow and an electrical potential across the pore. Using this method, we can tune protein transit times and maintain a high signal-to-noise, even for pores that are 1.5 times larger than the protein size. Control is highlighted by detecting the large conformational change of AdK upon binding a lock-substrate, as well as by detecting a smaller conformational change in DHFR upon binding the anti-cancer drug methotrexate.

Abstract:It is important to obtain the configuration of polypeptides and the sequence information on amino acids for understanding various life processes and many biological applications. Nanopores, as a newly developed single-molecule detection technology, exhibit unique advantages in real-time dynamics detection. Here, we designed a special peptide chain with 10 arginine in the head and achieved successful single-molecule detection by ultrasmall solid-state nanopores (2-3 nm). Unique bidirectional translocation signals were observed and explained under the framework of charge distribution of the peptide and interaction with the nanopore wall. Two natural peptide chains, histatin-5 and angiopep-2, were also explored by nanopore experiments to confirm our conjecture. Our designed peptide chain could realize multiple detections of the same peptide chain, offering possibilities for high-resolution peptide detection and fingerprinting by solid-state nanopores in the future.

Abstract:Nanoscale transport through nanopores and live-cell membranes plays a vital role in both key biological processes as well as biosensing and DNA sequencing. Active translocation of DNA through these nanopores usually needs enzyme assistance. Here we present a nanopore derived from truncated helicase E1 of bovine papillomavirus (BPV) with a lumen diameter of c.a. 1.3 nm. Cryogenic electron microscopy (cryo-EM) imaging and single channel recording confirm its insertion into planar lipid bilayer (BLM). The helicase nanopore in BLM allows the passive single-stranded DNA (ssDNA) transport and retains the helicase activity in vitro. Furthermore, we incorporate this helicase nanopore into the live cell membrane of HEK293T cells, and monitor the ssDNA delivery into the cell real-time at single molecule level. This type of nanopore is expected to provide an interesting tool to study the biophysics of biomotors in vitro, with potential applications in biosensing, drug delivery and real-time single cell analysis.
