Abstract:Owing to the hollow structure of carbon nanotubes, they could be filled with various kinds of molecules, providing opportunities for studying the properties of molecules confined in nanospace. On the one hand, the spatial confinement imparts novel and distinct properties to the encapsulated species from their counterparts in bulk. On the other hand, the properties of the carbon nanotubes are modified as a result of the interaction between the carbon nanotubes and the encapsulated molecules. In this Focus Review, we summarize the recent advances in this field, including structure, phase transition, and chemical transformation of the encapsulated molecules as well as tuning of carbon nanotubes' properties, with special emphasis on the relation between these properties and the size of the confined space.

Abstract:The unique tubular morphology of carbon nanotubes (CNTs) has triggered wide research interest. These structures can be used as nanoreactors and to create novel composites through the encapsulation of guest materials in their well-defined channels. The rigid nanotubes restrict the size of the encapsulated materials down to the nanometer and even the sub-nanometer scale. In addition, interactions may develop between the encapsulated molecules and nanomaterials and the CNT surfaces. The curvature of CNT walls causes the π electron density of the graphene layers to shift from the concave inner to the convex outer surface, which results in an electric potential difference. As a result, the molecules and nanomaterials on the exterior walls of CNTs likely display different properties and chemical reactivities from those confined within CNTs. Catalysis that utilizes the interior surface of CNTs was only explored recently. An increasing number of studies have demonstrated that confining metal or metal oxide nanoparticles inside CNTs often leads to a different catalytic activity with respect to the same metals deposited on the CNT exterior surface. Furthermore, this inside and outside activity difference varies based on the metals used and the reactions catalyzed. In this Account, we describe the efforts toward understanding the fundamental effects of confining metal nanoparticles inside the CNT channels. This research may provide a novel approach to modulate their catalytic performance and promote rational design of catalysts. To achieve this, we have developed strategies for homogeneous dispersion of nanoparticles inside nanotubes. Because researchers have previously demonstrated the insertion of nanoparticles within larger nanotubes, we focused specifically on multiwalled carbon nanotubes (MWCNTs) with an inner diameter (i.d.) smaller than 10 nm and double-walled carbon nanotubes (DWCNTs) with 1.0-1.5 nm i.d. The results show that CNTs with well-defined morphology and unique electronic structure of CNTs provide an intriguing confinement environment for catalysis.

Abstract:Carbon nanotubes are one-dimensional materials with hollow structures, the diameters of which are usually in the range of 1 nm to several tens of nanometers. Carbon nanotubes can be used as "nano containers" to encapsulate guest molecules in their interior nano space. Because of spatial confinement effect of carbon nanotube walls, the encapsulated materials exhibit 'Peculiar structures and properties. In this review, we introduce the methods for filling carbon nanotubes and discuss the structures, phase transitions, stabilities and vibrational properties of the encapsulated materials as well as chemical reactions inside carbon nanotubes. The future directions for the research in this field are also discussed.

Abstract:The interactions between the nanoscale particles, such as the carbon nanotubes, and biomolecules are essential to the nanoscale particle based biotechnology and biomedical applications, such as gene delivery, cellular imaging, tumor therapy. However, how the structure changes and whether the functions of the biomolecules are affected due to the existence of nanoscale particles are still poorly understood. In this paper, we review some of our recent progresses, which are based on the large scale molecular dynamics simulations, towards this direction. In our studies, by using an all-α domain named HP35 and an all-β domain named YJQ8WW as the examples, we show that the single-walled carbon nanotube (SWCNT), a typical form of hydrophobic nanoscale particle, can considerably change both the secondary and the tertiary structures of the proteins and form the protein-SWCNT complexes, in which the unfolded part of the proteins wrap around the SWCNT. The hydrophobic interaction and π-π stacking interaction between the nanoscale particles and the hydrophobic residues are found to play important roles in our observation. Abstract:Confinement of molecules inside nanoscale pores has become an important method for exploiting new dynamics not happening in bulk systems and for fabricating novel structures. Molecules that are encapsulated in nanopores are difficult to control with respect to their position and activity. On the basis of molecular dynamics simulations, we have achieved controllable manipulation, both in space and time, of biomolecules with aqueous liquids inside a single-walled nanotube by using an external charge or a group of external charges. The remarkable manipulation abilities are attributed to the single-walled structure of the nanotube that the electrostatic interactions of charges inside and outside the single-walled nanotube are strong enough, and the charge-induced dipole-orientation ordering of water confined in the nanochannel so that water has a strong interaction with the external charge. These designs are expected to serve as lab-in-nanotube for the interactions and chemical reactions of molecules especially biomolecules, and have wide applications in nanotechnology and biotechnology.
Energetics Investigation on Encapsulation of Protein/peptide Drugs in Carbon Nanotubes

Abstract:This work focuses on the dynamic properties and energetics of the protein/peptide drug during its transport through carbon nanotubes (CNTs). A systematic study was performed on the interaction between the peptide and the CNTs. In the molecular dynamics (MD) simulations, the protein/peptide molecule Zadaxin® is observed to be encapsulated inside the nanotube after its spontaneous insertion and oscillates around the center of the tube, where the van der Waals interaction energy is observed to be a minimum. Furthermore, it is found by performing steered MD simulations that the pulling force applied to the peptide reaches a maximum value, which demonstrates the ability of the CNTs to trap protein/peptide drugs. Such effects, attributed to van der Waals interactions, can be influenced by varying the lengths and diameters of the CNTs. Longer nanotubes provide a broader area to trap the peptide, while smaller nanotubes are able to encapsulate the peptide with a deeper interaction energy well. This investigation provides insights into nanoscale pharmaceutical drug delivery devices.

Abstract:Carbon nanotubes(CNTs) are considered to be a promising catalyst support and/or promoter due to their unique properties and special nano-structures.Many studies have shown the improved activity and/or product selectivity in catalytic reaction using CNTs as supports to disperse catalyst inside or outside of it.Especially,the well-defined nanochannels of CNTs draw more attention to investigate the confinement effect of the active phase on the catalytic activity and selectivity.In this minireview,the different strategies for the preparation of such confined nanocatalyst,and the changes of their redox property,phase transition,electronic property as well as the catalytic property that could be expected from the resultant confinement effects are presented,with the aim of highlighting their potential use in catalysis.

Abstract:Targeted drug delivery into cells has been of tremendous scientific interest, and carbon nanotubes (CNTs) can be deemed as a promising material for the loading and unloading of drugs. One of the major challenges is the release of drugs from CNTs, which have a great potential well to trap molecules. By performing molecular dynamics simulations, this work attempts to study the releasing process of encapsulated protein/peptide molecules from CNTs in the presence of uniform electric fields. Zadaxin serves as a model for protein/peptide drugs. External electric fields can assist the peptide in overcoming the potential well during its release. It is found that successful release of the peptide depends on the pore width, the pore length, and the net charges on the peptide. The peptide is less likely to be released either from CNTs with a smaller pore diameter due to a deeper potential well of the tubes or from CNTs with a longer pore length due to a broader and deeper potential well. Peptides with more net charges are ideal for the releasing process driven by electric fields. This work can provide insights into the design of an optimal tube size for effective release of a given protein/peptide.
Toward Fundamentals of Confined Catalysis in Carbon Nanotubes.

Abstract:An increasing number of experimental studies have demonstrated that metal or metal oxide nanoparticles confined inside carbon nanotubes (CNTs) exhibit different catalytic activities with respect to the same metals deposited on the CNT exterior walls, with some reactions enhanced and others hindered. In this article, we describe the concept of confinement energy, which enables prediction of confinement effects on catalytic activities in different reactions. Combining density functional theory calculations and experiments by taking typical transition metals such as Fe, FeCo, RhMn, and Ru as models, we observed stronger strains and deformations within the CNT channels due to different electronic structures and spatial confinement. This leads to downshifted d-band states, and consequently the adsorption of molecules such as CO, N2, and O2 is weakened. Thus, the confined space of CNTs provides essentially a unique microenvironment due to the electronic effects, which shifts the volcano curve of the catalytic activities toward the metals with higher binding energies. The extent of the shift depends on the specific metals and the CNT diameters. This concept generalizes the diverse effects observed in experiments for different reactions, and it is anticipated to be applicable to an even broader range of reactions other than redox of metal species, CO hydrogenation, ammonia synthesis and decomposition discussed here.

Abstract:Molecular dynamic simulations of the chiral transition of a difluorobenzo[c]phenanthrene molecule (C18H12F2, D molecule) in single-walled boron-nitride nanotubes (SWBNNTs) revealed remarkable effects of the nanoscale confinement. The critical temperature, above which the chiral transition occurs, increases considerably with the nanotube diameter, and the chiral transition frequency decreases almost exponentially with respect to the reciprocal of temperature. The chiral transitions correlate closely with the orientational transformations of the D molecule. Furthermore, the interaction energy barriers between the D molecule and the nanotube for different orientational states can characterize the chiral transition. This implies that the temperature threshold of a chiral transition can be controlled by a suitable nanotube. These findings provide new insights to the effect of nanoscale confinement on molecular chirality.

Abstract:Being confined within nanoscale space, substances may exhibit unique physicochemical properties. The effect of nanoconfinement on molecular interactions is of significance, but a sound understanding has not been established yet. Here we present a quantitative study on boronate affinity (covalent) and electrostatic (non-covalent) interactions confined within mesoporous silica. We show that both interactions were enhanced by the confinement and that the enhancement depended on the closeness of the interacting location, as well as on the difference between the pore size and the molecular size. The overall enhancement could reach 3 orders of magnitude.

Abstract:Carbonaceous materials, such as graphite, carbon nanotubes (CNTs), and graphene, are in high demand for a broad range of applications, including batteries, capacitors, and composite materials. Studies on the transformation between different types of carbon, especially from abundant and low-cost carbon to high-end carbon allotropes, have received surging interest. Here, we report that, without a catalyst or an external carbon source, biomass-derived amorphous carbon and defective reduced graphene oxide (RGO) can be quickly transformed into CNTs in highly confined spaces by high temperature Joule heating. Combined with experimental measurements and molecular dynamics simulations, we propose that Joule heating induces a high local temperature at defect sites due to the corresponding high local resistance. The resultant temperature gradient in amorphous carbon or RGO drives the migration of carbon atoms and promotes the growth of CNTs without using a catalyst or external carbon source. Our findings on the growth of CNTs in confined spaces by fast high temperature Joule heating shed light on the controlled transition between different carbon allotropes, which can be extended to the growth of other high aspect ratio nanomaterials.
Sequential Protein Unfolding Through A Carbon Nanotube Pore

Abstract:An assortment of biological processes, like protein degradation and the transport of proteins across membranes, depend on protein unfolding events mediated by nanopore interfaces. In this work, we exploit fully atomistic simulations of an artificial, CNT-based nanopore to investigate the nature of ubiquitin unfolding. With one end of the protein subjected to an external force, we observe non-canonical unfolding behaviour as ubiquitin is pulled through the pore opening. Secondary structural elements are sequentially detached from the protein and threaded into the nanotube, interestingly, the remaining part maintains native-like characteristics. The constraints of the nanopore interface thus facilitate the formation of stable "unfoldon" motifs above the nanotube aperture that can exist in the absence of specific native contacts with the other secondary structure. Destruction of these unfoldons gives rise to distinct force peaks in our simulations, providing us with a sensitive probe for studying the kinetics of serial unfolding events. Our detailed analysis of nanopore-mediated protein unfolding events not only provides insight into how related processes might proceed in the cell, but also serves to deepen our understanding of structural arrangements which form the basis for protein conformational stability.

Abstract:Encapsulation of DNA molecules inside carbon nanotubes (CNT) in water were performed under the conditions of 400K and 3Bar. Double stranded DNAs of 2kb and 400bp in length, and single stranded oligonucleotides of 60bp in length were selected as target molecules. Au and Pt nanoparticles and fluorescent dye Cy3 were used as tags. Agarose gel electrophoresis was used to remove DNA molecules attached on the outside walls of CNTs. Laser confocal microscopy, scanning electron microscopy (SEM), high resolution transmission electron microscopy (HR-TEM), energy dispersive x-ray spectroscopy (EDX) were employed to confirm the encapsulation process. The results demonstrated that DNA molecules attached to the outside of CNTs can be removed by electrophoresis. Confocal microscopy and HR-TEM observations as well as EDX analysis confirmed that the Cy3-labelled DNA molecules, Au-labelled oligonucleotides and Pt-labelled DNA fragments can indeed be encapsulated inside CNTs. These experimental results support our earlier molecular dynamics simulations on encapsulating oligonucleotides inside CNTs. The DNA-CNT hybrids could be further explored for potential applications in bio-nanotechnology.

Abstract:Molecular dynamics simulations were performed to study dynamics of carbon nanotube (CNT) interacting with biological molecules (DNA oligonucleotide and protein polypeptide) in an aqueous environment. Our results showed that an oligonucleotide or a polypeptide could be spontaneously inserted into a CNT, provided that the tube size is large enough and the oligonucleotide/polypeptide is appropriately aligned with CNT. The van der Waals and hydrophobic forces were found to be important for the insertion process, with the former playing a more dominant role in the CNT-oligonucleotide and CNT-polypeptide interaction. We discussed temperature effect on the filling process and found that higher temperature can accelerate encapsulation of biological molecules. Our study has general implications on filling nanoporous materials with water solutes of molecular cluster or nanoparticles. The encapsulated CNT-oligonucleotide/polypeptide or other CNT based bio-nano-complex can be further exploited for applications such as molecular electronics, sensors, electronic DNA sequencing, and nanotechnology of gene/drug delivery systems.
