Abstract:The detection and mapping of protein phosphorylation sites are essential for understanding the mechanisms of various cellular processes and for identifying targets for drug development. The study of biopolymers at the single-molecule level has been revolutionized by nanopore technology. In this study, we detect protein phosphorylation within long polypeptides (>600 amino acids), after the attachment of binders that interact with phosphate monoesters; electro-osmosis is used to drive the tagged chains through engineered protein nanopores. By monitoring the ionic current carried by a nanopore, phosphorylation sites are located within individual polypeptide chains, providing a valuable step toward nanopore proteomics.

Abstract:The sequencing of single protein molecules using nanopores is faced with a huge challenge due to the lack of resolution needed to resolve single amino acids. Here we report the direct experimental identification of single amino acids in nanopores. With atomically engineered regions of sensitivity comparable to the size of single amino acids, MoS 2 nanopores provide a sub-1 Dalton resolution for discriminating the chemical group difference of single amino acids, including recognizing the amino acid isomers. This ultra-confined nanopore system is further used to detect the phosphorylation of individual amino acids, demonstrating its capability for reading post-translational modifications. Our study suggests that a sub-nanometer engineered pore has the potential to be applied in future chemical recognition and de novo protein sequencing at the single-molecule level.

Abstract:The previous approach required linking of the protein of interest to a DNA oligonucleotide to create a peptide–oligonucleotide conjugate that was translocated through the nanopore in a stepwise manner. The researchers have now further expanded the technology, making it more sensitive to biologically relevant sequences, including those containing PTMs. This involved chemically linking a second DNA oligomer, called the threading DNA, to the other end of the peptide. This DNA electrophoretically threads the conjugate through the nanopore while a helicase pulls it back out of the pore by ~0.3 nm at each step, slowing the scanning process to improve the sensitivity.

Abstract:The phosphorylation/dephosphorylation of DNA and protein plays a critical role in regulating virtually all cellular processes, including DNA damage repairing, cell communication‎ and maintain metabolism1. While both DNA and protein exist multiple heterogenous phosphorylation status, the simultaneously identification of heterogeneous DNA phosphorylation on 5’ or 3’ end and protein phosphorylation on serine or threonine remains a challenge. Here, we use Aerolysin nanopore sensor to directly reveal the phosphorylation states for a single oligonucleotide and peptide, since this charge sensitive single-molecule interface could form different electrostatic interactions due the negatively charge carried by phosphate group2. Meanwhile, due to the electrochemically confined effect, the phosphorylation on oligonucleotides and peptides has huge and surprising influence on the capture rate and translocation duration, suggesting the conformational change on both two kinds of molecule. Furthermore, we applied this straightforward approach in real-time monitoring the dephosphorylation process in oligonucleotides by T4 oligonucleotide kinase (PNK) and alkaline phosphatase (ALP), and even achieve the measurement of ALP activity in clinical samples. Our study provides a step forward to nanopore enzymology for analyzing the phosphorylation of both oligonucleotides and peptides with significant feasibility in fundamental biochemical researches, clinical diagnosis, and kinase/phosphatases-targeted drug discovery.

Abstract:Single protein sensing based on solid-state nanopores is promising but challenging, because the fast translocation velocity of a protein is beyond the bandwidth of nanopore instruments. To decelerate the translocation speed, here, we employed a common protein cross-link interaction to achieve a general and robust nanopore sensing platform for single-molecule detection of protein. Benefiting from the EDC/NHS coupling interaction between nanopore and proteins, a 10-fold decrease in speed has been achieved. The clearly distinguishable current signatures further reveal that the anisotropic translocation of a protein, which are horizontal, vertical, and flipping transit inside nanopore confinement. This strategy provides a general platform for rapid detection of proteins as well as exploring fundamental protein dynamics at the single-molecule level.

Abstract:The phosphorylation of oligonucleotides and peptides plays a critical role in regulating virtually all cellular processes. To fully understand these complex and fundamental regulatory pathways, the cellular phosphorylate changes of both oligonucleotides and peptides should be simultaneously identified and characterized. Here, we demonstrated a single-molecule, high-throughput, label-free, general, and one-step aerolysin nanopore method to comprehensively evaluate the phosphorylation of both oligonucleotide and peptide substrates. By virtue of electrochemically confined effects in aerolysin, our results show that the phosphorylation accelerates the traversing speed of a negatively charged substrate for about hundreds of time while significantly enhances the translocation frequency of a positively charged substrate. Thereby, the kinase/phosphatase activity could be directly measured with the aerolysin nanopore from the characteristically dose-dependent event frequency of the substrates. By using this straightforward approach, a model T-4 oligonucleotide kinase (PNK) further achieved the nanopore evaluation of its phosphatase activity and real-time monitoring of its phosphatase-catalyzed dephosphorylation at a single-molecule level. Our study provides a step forward to nanopore enzymology for analyzing the phosphorylation of both oligonucleotides and peptides with significant feasibility in fundamental biochemical researches, clinical diagnosis, and kinase/phosphatase-targeted drug discovery.

Abstract:Protein post-translational modifications (PTMs) play a crucial role in countless biological processes, profoundly modulating protein properties on both spatial and temporal scales. Protein PTMs have also emerged as reliable biomarkers for several diseases. However, only a handful of techniques are available to accurately measure their levels, capture their complexity at a single molecule level, and characterize their multifaceted roles in health and disease. Nanopore sensing provides high sensitivity for the detection of low-abundance proteins, holding the potential to impact single-molecule proteomics and PTM detection, in particular. Here, we demonstrate the ability of a biological nanopore, the pore-forming toxin aerolysin, to detect and distinguish α-synuclein-derived peptides bearing single or multiple PTMs, namely, phosphorylation, nitration, and oxidation occurring at different positions and in various combinations. The characteristic current signatures of the α-synuclein peptide and its PTM variants could be confidently identified by using a deep learning model for signal processing. We further demonstrate that this framework can quantify α-synuclein peptides at picomolar concentrations and detect the C-terminal peptides generated by digestion of full-length α-synuclein. Collectively, our work highlights the advantage of using nanopores as a tool for simultaneous detection of multiple PTMs and facilitates their use in biomarker discovery and diagnostics.

Abstract:Recent advances in top-down mass spectrometry enabled identification of intact proteins, but this technology still faces challenges. For example, top-down mass spectrometry suffers from a lack of sensitivity since the ion counts for a single fragmentation event are often low. In contrast, nanopore technology is exquisitely sensitive to single intact molecules, but it has only been successfully applied to DNA sequencing, so far. Here, we explore the potential of sub-nanopores for single-molecule protein identification (SMPI) and describe an algorithm for identification of the electrical current blockade signal (nanospectrum) resulting from the translocation of a denaturated, linearly charged protein through a sub-nanopore. The analysis of identification p-values suggests that the current technology is already sufficient for matching nanospectra against small protein databases, e.g., protein identification in bacterial proteomes.

Light-Driven Conversion of Silicon Nitride Nanopore to Nanonet for Single-Protein Trapping Analysis

Abstract:The single-molecule technique for investigation of an unlabeled protein in solution is very attractive but with great challenges. Nanopore sensing as a label-free tool can be used for collecting the structural information of individual proteins, but currently offers only limited capabilities due to the fast translocation of the target. Here, a reliable and facile method is developed to convert the silicon nitride nanopore to a stable nanonet platform for single-entity sensing by electrophoretic or electroosmotic trapping. A nanonet is fabricated based on a material reorganization process caused by electron-beam and light-irradiation treatment. Using protein molecules as a model, it is revealed that the solid-state nanonet can produce collision and trapping flipping signals of the protein, which provides more structural information than traditional nanopore sensing. More importantly, thanks to the excellent stability of the solid-state silicon nitride nanonet, it is demonstrated that the ultraviolet-light-irradiation-induced structural-change process of an individual protein can be captured. The developed nanonet supplies a robust platform for single-entity studies but is not limited to proteins.

Abstract:Spatiotemporal detection of proteins in living cells is a persistent challenge but is the key to understanding their cellular biology and developing theranostic technologies. We develop a dual-nanopore biosensor using affinity-tunable peptide probes, which enables label-free and spatiotemporal monitoring of protein abundance and its concentration change in single live cells. We demonstrate that by screening for peptide probes with tunable affinities, the nanopore modified with a medium-affinity peptide allowed reversible and sensitive detection of the protein kinase A (PKA) catalytic subunit with a detection limit of 0.04 nM. The sensor is shown to have the ability to effectively eliminate interferences from cell membrane resistance and coexisting species in live cell detection. Moreover, our sensor is successfully implemented in monitoring of dynamic PKA activity changes (PKA catalytic subunit dynamic concentration changes) under different stimulations in single live cells. Our design may provide a paradigm for developing nanopore biosensors for spatiotemporally resolved protein analysis in live cells.

Abstract:Protein detection has wide-ranging implications in molecular diagnostics. Substantial progress has been made in protein analytics using nanopores and the resistive-pulse technique. Yet, a long-standing challenge is implementing specific interfaces for detecting proteins without the steric hindrance of the pore interior. Here, we formulate a class of sensing elements made of a programmable antibody-mimetic binder fused to a monomeric protein nanopore. This way, such a modular design significantly expands the utility of nanopore sensors to numerous proteins while preserving their architecture, specificity, and sensitivity. We prove the power of this approach by developing and validating nanopore sensors for protein analytes that drastically vary in size, charge, and structural complexity. These analytes produce unique electrical signatures that depend on their identity and quantity and the binder-analyte assembly at the nanopore tip. The outcomes of this work could impact biomedical diagnostics by providing a fundamental basis for biomarker detection in biofluids.

Abstract:Protein kinases play a critical role in regulating virtually all cellular processes. Here, we developed a novel one-step method based on a wild-type aerolysin nanopore, which enables kinase activity detection without labeling/modification, immobilization, cooperative enzymes and complicated procedures. By virtual of the positively charged confinement of the aerolysin nanopore, the kinase-induced phosphopeptides are specially captured while the positively charged substrate peptides might move away from the pore by the electric field. Combining with internal standard method, the event frequency of the phosphopeptides exhibited a dose-dependent response with kinases. The detection limit of 0.005 U/μL has been achieved with protein kinase A as a model target. This method also allowed kinase inhibitor screening, kinase activity sensing in cell lysates and the real-time monitoring of kinase-catalyzed phosphorylation at singe molecule level, which could further benefit fundamental biochemical research, clinical diagnosis and kinase-targeted drug discovery. Moreover, this nanopore sensor shows strong capacity for the other enzymes that altered substrate charge (e.g., sulfonation, carboxylation, or amidation).

Abstract:Phosphorylation is a post-translational modification that is involved in many basic cellular processes and diseases, but is difficult to detect in real time with existing technologies. A label-free detection of phosphorylation is reported in real time with self-assembled nano-oscillators. Each nano-oscillator consists of a gold nanoparticle tethered to a gold surface with a molecular linker. When the nanoparticle is charged, the nano-oscillator can be driven into oscillation with an electric field and detected with a plasmonic imaging approach. The nano-oscillators measure charge change associated with phosphorylation of peptides attached onto a single nanoparticle, allowing us to study the dynamic process of phosphorylation in real time without antibodies down to a few molecules, from which Michaelis and catalytic rate constants are determined.

In order to develop an accurate, universal, and unlabeled phosphorylation detection sensor, we attempted to use the charge-sensitive aerolysin nanopore interface to distinguish both DNA and protein substrates. In this study, we found that the aerolysin nanopore is very sensitive to DNA phosphorylation sites. And the orientation-dependent strategy was developed to identify different phosphorylation statuses on 3’or 5’phosphorylation/dephosphorylation, which is a great challenge in other present research methods, and offers the possibility of dynamically monitoring kinase phosphorylation sites. Based on this, aerolysin nanopore could be further employed to investigate heterogenous catalysis processed by phosphatase/kinase. Taken the ALP as a sample, we can directly and simply find that ALP in serum can specifically catalyze the 3’phosphate rather than two ends by the different current signals caused by heterogenous catalysis products. Furthermore, due to the more complex electrical properties, WT aerolysin has limited sensitivity to discriminate the multiple and adjacent phosphorylation sites from a single peptide. To address this challenge, we engineer the aerolysin biological nanopore at T232K and K238Q to allow more sensitive detection. And the T232K/K238Q mutant aerolysin nanopore is excellent for mapping different sites of tau phosphorylation, which further extend the application of aerolysin nonopore in phosphorylation detection.

Abstract:Solid-state nanopore has been proved as a versatile method for label-free single molecule detection with fairly high resolution. Protein detection using solid-state nanopores is generally challenging because its globular shape, compared with worm-shape DNA, leads to fast transit times which are confounded with limited bandwidth. One strategy is to use a comparable size solid-state nanopore to the size of protein; the confinement effect of a smaller nanopore achieves slow protein protein transit times and better resolution. However, certain proteins such as adenylate kinase (AdK) and dihydrofolate reductase (DHFR) stick to pores that are of similar diameters to the proteins, making it challenging to acquire sufficient translocation events prior to clogging. With larger pores, however, many events are missed due to fast protein translocation times. In this report, we overcome this issue by developing a setup for driving proteins by employing two driving forces, namely pressure-driven flow and an electrical potential across the pore. Using this method, we can tune protein transit times and maintain a high signal-to-noise, even for pores that are 1.5 times larger than the protein size. Control is highlighted by detecting the large conformational change of AdK upon binding a lock-substrate, as well as by detecting a smaller conformational change in DHFR upon binding the anti-cancer drug methotrexate.

Abstract:SP1 protein as a new type of biological nanopore is described and is utilized to distinguish single-stranded DNA at the single-molecule level. Using the SP1 nanopore to investigate single molecule detection broadens the existing research areas of pore-forming biomaterials from unsymmetrical biological nanopores to symmetrical biological nanopores. This novel nanopore could provide a good candidate for single-molecule detection and characterization of biomaterial applications.

Abstract:Means to analyse cellular proteins and their millions of variants at the single-molecule level would uncover substantial information previously unknown to biology. Nanopore technology, which underpins long-read DNA and RNA sequencing, holds potential for full-length proteoform identification. We use electro-osmosis in an engineered charge-selective nanopore for the non-enzymatic capture, unfolding and translocation of individual polypeptides of more than 1,200 residues. Unlabelled thioredoxin polyproteins undergo transport through the nanopore, with directional co-translocational unfolding occurring unit by unit from either the C or N terminus. Chaotropic reagents at non-denaturing concentrations accelerate the analysis. By monitoring the ionic current flowing through the nanopore, we locate post-translational modifications deep within the polypeptide chains, laying the groundwork for compiling inventories of the proteoforms in cells and tissues.

Highly Sensitive Detection of DNA Phosphorylation by Counting Single Nanoparticles

Abstract:DNA phosphorylation is a vital process in the repair, replication, and recombination of nucleic acids. Traditionally, it is assayed by denaturing gel electrophoresis and autoradiography, which are tedious and not sensitive. We report on the development of a sensitive, simple, and economical method for DNA phosphorylation detection and T4 polynucleotide kinase (T4 PNK) activity assay based on marking DNA phosphorylation/biotinylation events by the attachment of fluorescent nanoparticles. Enzyme activity of T4 PNK is measured down to a limit of 5 x 10(-6) U/ml, which is 400 times lower than previous reports. We also studied DNA phosphorylation specificity with different DNA substrates. Furthermore, T4 PNK inhibition by the inhibitor ADP and activation by the activator spermine are shown, demonstrating the potential for high-throughput screening for inhibitors and activators.

Abstract:Protein post-translational modification (PTM) is crucial to modulate protein interactions and activity in various biological processes. Emerging evidence has revealed PTM patterns participate in the pathology onset and progression of various diseases. Current PTM identification relies mainly on mass spectrometry-based approaches that limit the assessment to the entire protein population in question. Here we report a label-free method for the detection of the single peptide with only one amino acid modification via electronic fingerprinting using reengineered durable channel of phi29 DNA packaging motor, which bears the deletion of 25-amino acids (AA) at the C-terminus or 17-AA at the internal loop of the channel. The mutant channels were used to detect propionylation modification via single-molecule fingerprinting in either the traditional patch-clamp or the portable MinION™ platform of Oxford Nanopore Technologies. Up to 2000 channels are available in the MinION™ Flow Cells. The current signatures and dwell time of individual channels were identified. Peptides with only one propionylation were differentiated. Excitingly, identification of single or multiple modifications on the MinION™ system was achieved. The successful application of PTM differentiation on the MinION™ system represents a significant advance towards developing a label-free and high-throughput detection platform utilizing nanopores for clinical diagnosis based on PTM.
