Abstract:New approaches based on general mixed linear models were presented for analyzing complex quantitative traits in animal models, seed models and QTL (quantitative trait locus) mapping models. Variances and covariances can be appropriately estimated by MINQUE (minimum norm quadratic unbiased estimation) approaches. Random genetic effects can be predicted without bias by LUP (linear unbiased prediction) or AUP (adjusted unbiased prediction) methods. Mixed-model based composite interval mapping (MCIM) methods are suitable for efficiently searching QTLs along the whole genome. Bayesian methods and Markov Chain Monte Carlo (MCMC) methods can be applied in analyzing parameters of random effects as well as their variances.

Abstract:Motivated by empirical arguments that are well-known from the genome-wide association studies (GWAS) literature, we study the statistical properties of linear mixed models (LMMs) applied to GWAS. First, we study the sensitivity of LMMs to the inclusion of a candidate SNP in the kinship matrix, which is often done in practice to speed up computations. Our results shed light on the size of the error incurred by including a candidate SNP, providing a justification to this technique in order to trade-off velocity against veracity. Second, we investigate how mixed models can correct confounders in GWAS, which is widely accepted as an advantage of LMMs over traditional methods. We consider two sources of confounding factors, population stratification and environmental confounding factors, and study how different methods that are commonly used in practice trade-off these two confounding factors differently.

Abstract:Precise prediction for genetic architecture of complex traits is impeded by the limited understanding on genetic effects of complex traits, especially on gene-by-gene (GxG) and gene-by-environment (GxE) interaction. In the past decades, an explosion of high throughput technologies enables omics studies at multiple levels (such as genomics, transcriptomics, proteomics and metabolomics). The analyses of large omics data, especially two-loci interaction analysis, are very time intensive. Integrating the diverse omics data and environmental effects in the analyses also remain challenges. We proposed mixed linear model approaches using GPU (Graphic Processing Unit) computation to simultaneously dissect various genetic effects. Analyses can be performed for estimating genetic main effects, GxG epistasis effects and GxE environment interaction effects on large-scale omics data for complex traits and for estimating heritability of specific genetic effects. Both mouse data analyses and Monte Carlo simulations demonstrated that genetic effects and environment interaction effects could be unbiasedly estimated with high statistical power by using the proposed approaches.

Abstract:We propose the mixed model or multilevel model as a general alternative approach to existing behavior genetic analysis—an alternative to correlation analysis, the DeFries-Fulker analysis, and structural equation modeling. The mixed or multilevel model handles readily families of behavioral genetic data, which include paired sibling data (e.g., pairs of MZ and DZ twins) and clustered sibling data (e.g., a family of more than two biological siblings) as special cases. Not only can a family of behavioral genetic data have more than two siblings, it can also contain multiple types of siblings (e.g., a pair of MZ twins, a pair of DZ twins, a full sibling, and a half sibling). In contrast to the traditional approaches, the mixed or multilevel model is insensitive to the order of the siblings in a sibling cluster. We apply our approach to a large, nationally representative behavior genetic sample collected recently by the Add Health Study. We demonstrate the approach through several applications using both clustered and family complex behavioral genetic data: conventional variance decomposition analysis, analysis of interactions between genetic and environmental influences, and analysis of the possible genetic basis for friendship selection. We compare results from the mixed or multilevel model, Pearson's correlation analysis, and the structural equation model.

Abstract:Evaluating the association of candidate genes with longitudinal traits would be a useful method to study the genetic basis of complex traits. Haplotypes incorporate more information about the underlying polymorphisms than do genotypes for individual SNP, and have been considered as a more informative format of data in association analysis. In this study, we extended the random regression model to allow analysing haplotype effects in a longitudinal framework and then performed a hierarchical Bayesian method to estimate parameter values. We assessed the performance of the proposed approach and demonstrated its validity and power with simulation. The power of our method was also demonstrated by an example of Meishan pigs, in which one haplotype affecting the total number of piglets born was detected using our method, whereas it cannot be detected using the conventional single SNP-based model. Additionally, the model is flexible to be extended to model a complex network of genetic regulation that includes the interactions between different haplotypes and between haplotypes and environments.

Abstract:Laboratory Animals, Ahead of Print. Animal research often involves measuring the outcomes of interest multiple times on the same animal, whether over time or for different exposures. These repeated outcomes measured on the same animal are correlated due to animal-specific characteristics. While this repeated measures data can address more complex research questions than single-outcome data, the statistical analysis must take into account the study design resulting in correlated outcomes, which violate the independence assumption of standard statistical methods (e.g. a two-sample t-test, linear regression). When standard statistical methods are incorrectly used to analyze correlated outcome data, the statistical inference (i.e. confidence intervals and p-values) will be incorrect, with some settings leading to null findings too often and others producing statistically significant findings despite no support for this in the data. Instead, researchers can leverage approaches designed specifically for correlated outcomes. In this article, we discuss common study designs that lead to correlated outcome data, motivate the intuition about the impact of improperly analyzing correlated outcomes using methods for independent data, and introduce approaches that properly leverage correlated outcome data.

Abstract:Mixed-effect models are flexible tools for researchers in a myriad of medical fields, but that flexibility comes at the cost of complexity and if users are not careful in how their model is specified, they could be making faulty inferences from their data. We argue that there is significant confusion around appropriate random effects to be included in a model given the study design, with researchers generally being better at specifying the fixed effects of a model which map onto to their research hypotheses. To that end, we present an instructive framework for evaluating the random effects of a model in three different situations: (1) longitudinal designs; (2) factorial repeated measures; and (3) when dealing with multiple sources of variance. We provide worked examples with open-access code and data in an online repository. This framework will be helpful for students and researchers who are new to mixed effect models, and to reviewers who may have to evaluate a novel model as part of their review.

Abstract:Population-based genetic association studies are increasingly used to explore the association between genetic polymorphisms and outcomes such as disease-status and disease-related quantitative traits. Because multiple polymorphisms are typically available, there are several statistical analysis strategies that might be appropriate depending on the goal of the study. In this paper, we compare several linear model parameterizations that might be used to perform a test of association between a genomic region defined by multiple SNPs and a quantitative trait. We compare via simulation the type I error and power of the omnibus F-test to detect association. As expected, there is no one most powerful test across the genetic models we considered, although tests based on simple parameterizations that do not rely on phase information can be as powerful as more complicated haplotype-based tests even when it is a haplotype that is truly associated with the trait.

Abstract:Influence diagnostics for detection of influential data points are widely used in statistical modeling to gauge out their impact on various aspect of the analysis. We proposed a method for detection of influential observations in mixed linear model using MINQUE (1) for estimation of variance components and linear unbiased prediction (LUP) for prediction of random effects. The method is based on the analogue of the Cook distance statistics for detection of influential observations affecting both the fixed and random components of a mixed linear model. The method is illustrated with both simulated and the real data sets based on an experimental model for genetic analysis.

Abstract:Linear mixed models are increasingly used for the analysis of genome-wide association studies (GWAS) of binary phenotypes because they can efficiently and robustly account for population stratification and relatedness through inclusion of random effects for a genetic relationship matrix. However, the utility of linear (mixed) models in the context of meta-analysis of GWAS of binary phenotypes has not been previously explored. In this investigation, we present simulations to compare the performance of linear and logistic regression models under alternative weighting schemes in a fixed-effects meta-analysis framework, considering designs that incorporate variable case–control imbalance, confounding factors and population stratification. Our results demonstrate that linear models can be used for meta-analysis of GWAS of binary phenotypes, without loss of power, even in the presence of extreme case–control imbalance, provided that one of the following schemes is used: (i) effective sample size weighting of Z-scores or (ii) inverse-variance weighting of allelic effect sizes after conversion onto the log-odds scale. Our conclusions thus provide essential recommendations for the development of robust protocols for meta-analysis of binary phenotypes with linear models.

Abstract:A new methodology based on mixed linear models was developed for mapping QTLs with digenic epistasis and QTL×environment (QE) interactions. Reliable estimates of QTL main effects (additive and epistasis effects) can be obtained by the maximum-likelihood estimation method, while QE interaction effects (additive×environment interaction and epistasis×environment interaction) can be predicted by the-best-linear-unbiased-prediction (BLUP) method. Likelihood ratio and t statistics were combined for testing hypotheses about QTL effects and QE interactions. Monte Carlo simulations were conducted for evaluating the unbiasedness, accuracy, and power for parameter estimation in QTL mapping. The results indicated that the mixed-model approaches could provide unbiased estimates for both positions and effects of QTLs, as well as unbiased predicted values for QE interactions. Additionally, the mixed-model approaches also showed high accuracy and power in mapping QTLs with epistatic effects and QE interactions. Based on the models and the methodology, a computer software program (QTLMapper version 1.0) was developed, which is suitable for interval mapping of QTLs with additive, additive×additive epistasis, and their environment interactions.
Differentiating mechanism from outcome for ancestry-assortative mating in admixed human populations

Abstract:Population genetic theory, and the empirical methods built upon it, often assume that individuals pair randomly for reproduction. However, natural populations frequently violate this assumption, which may potentially confound genome-wide association studies, selection scans, and demographic inference. Within several recently admixed human populations, empirical genetic studies have reported a correlation in global ancestry proportion between spouses, referred to as ancestry-assortative mating. Here, we use forward genomic simulations to link correlations in ancestry between mates to the underlying mechanistic mate-choice process. We consider the impacts of two types of mate-choice model, using either ancestry-based preferences or social groups as the basis for mate pairing. We find that multiple mate-choice models can produce the same correlations in ancestry proportion between spouses; however, we also highlight alternative analytic approaches and circumstances in which these models may be distinguished. With this work, we seek to highlight potential pitfalls when interpreting correlations in empirical data as evidence for a particular model of human mating practices, as well as to offer suggestions toward development of new best practices for analysis of human ancestry-assortative mating.

Abstract:Abstract We propose a method for summarizing the strength of association between a set of variables and a multivariate outcome. Classical summary measures are appropriate when linear relationships exist between covariates and outcomes, while our approach provides an alternative that is useful in situations where complex relationships may be present. We utilize machine learning to detect nonlinear relationships and covariate interactions and propose a measure of association that captures these relationships. A hypothesis test about the proposed associative measure can be used to test the strong null hypothesis of no association between a set of variables and a multivariate outcome. Simulations demonstrate that this hypothesis test has greater power than existing methods against alternatives where covariates have nonlinear relationships with outcomes. We additionally propose measures of variable importance for groups of variables, which summarize each groups’ association with the outcome. We demonstrate our methodology using data from a birth cohort study on childhood health and nutrition in the Philippines.

Asymptotically Exact Fit for Linear Mixed Model in Genetic Association Studies

Abstract:The linear mixed model (LMM) has become a standard in genetic association studies to account for population stratification and relatedness in the samples to reduce false positives. Much recent progresses in LMM focused on approximate computations. Exact methods remained computationally demanding and without theoretical assurance. The computation is particularly challenging for multiomics studies where tens of thousands of phenotypes are tested for association with millions of genetic markers. We present IDUL and IDUL† that use iterative dispersion updates to fit LMMs, where IDUL† is a modified version of IDUL that guarantees likelihood increase between updates. Practically, IDUL and IDUL† produced identical results, both are markedly more efficient than the state-of-the-art Newton-Raphson method, and in particular, both are highly efficient for additional phenotypes, making them ideal to study genetic determinants of multiomics phenotypes. Theoretically, the LMM likelihood is asymptotically unimodal, and therefore the gradient ascent algorithm IDUL† is asymptotically exact. A Sparse Graph-Structured Lasso Mixed Model for Genetic Association with Confounding Correction

Abstract:While linear mixed model (LMM) has shown a competitive performance in correcting spurious associations raised by population stratification, family structures, and cryptic relatedness, more challenges are still to be addressed regarding the complex structure of genotypic and phenotypic data. For example, geneticists have discovered that some clusters of phenotypes are more co-expressed than others. Hence, a joint analysis that can utilize such relatedness information in a heterogeneous data set is crucial for genetic modeling. We proposed the sparse graph-structured linear mixed model (sGLMM) that can incorporate the relatedness information from traits in a dataset with confounding correction. Our method is capable of uncovering the genetic associations of a large number of phenotypes together while considering the relatedness of these phenotypes. Through extensive simulation experiments, we show that the proposed model outperforms other existing approaches and can model correlation from both population structure and shared signals. Further, we validate the effectiveness of sGLMM in the real-world genomic dataset on two different species from plants and humans. In Arabidopsis thaliana data, sGLMM behaves better than all other baseline models for 63.4% traits. We also discuss the potential causal genetic variation of Human Alzheimer's disease discovered by our model and justify some of the most important genetic loci.

Abstract:<p>To understand how organisms adapt to their environment, a gene‐environmental association (GEA) analysis is commonly conducted. GEA methods based on mixed models, such as linear latent factor mixed models (LFMM) and LFMM2, have grown in popularity for their robust performance in terms of power and computational speed. However, it is unclear how the assumption of a Gaussian distribution for the response variables influences model performance. In this paper, we develop a generalized linear model (GLM) that allows for non‐Gaussian distribution in the genotypic response variables, and treatment of multiallelic nucleotide polymorphisms. Moreover, this multinomial logistic regression model (MLR) is combined with an admixture‐based model or principal components analysis to correct for population structure (MLR‐ADM and MLR‐PC). Using simulations, we evaluate the type I error, false discovery rates (FDR), and power to detect selected SNPs, to guide model choice and best practices. With genomic control, MLR‐PC and LFMM2 have similar type I error, FDRs, and power when analyzing biallelic SNPs, while dramatically outperforming models not accounting for population structure. Differences in performance occur under continuous population structure where MLR‐PC outperforms LFMM/LFMM2, especially when a larger number of clusters or triallelic SNPs are analyzed. The Human Genome Diversity Project (HGDP) dataset shows that both MLR‐PC and LFMM2 control the inflation of P‐values. Analysis of the 1000 Genome Project Phase III dataset illustrates that MLR‐PC and LFMM2 produce consistent results for most significant SNPs, while MLR‐PC discovered additional SNPs corresponding to certain genes, suggesting MLR‐PC may be a useful alternative to GEA inference.</p>

A Robust and Powerful Two‐step Testing Procedure for Local Ancestry Adjusted Allelic Association Analysis in Admixed Populations

Abstract:Genetic association studies in admixed populations allow us to gain deeper understanding of the genetic architecture of human diseases and traits. However, population stratification, complicated linkage disequilibrium (LD) patterns, and the complex interplay of allelic and ancestry effects on phenotypic traits pose challenges in such analyses. These issues may lead to detecting spurious associations and/or result in reduced statistical power. Fortunately, if handled appropriately, these same challenges provide unique opportunities for gene mapping. To address these challenges and to take these opportunities, we propose a robust and powerful two-step testing procedure Local Ancestry Adjusted Allelic (LAAA) association. In the first step, LAAA robustly captures associations due to allelic effect, ancestry effect, and interaction effect, allowing detection of effect heterogeneity across ancestral populations. In the second step, LAAA identifies the source of association, namely allelic, ancestry, or the combination. By jointly modeling allele, local ancestry, and ancestry-specific allelic effects, LAAA is highly powerful in capturing the presence of interaction between ancestry and allele effect. We evaluated the validity and statistical power of LAAA through simulations over a broad spectrum of scenarios. We further illustrated its usefulness by application to the Candidate Gene Association Resource (CARe) African American participants for association with hemoglobin levels. We were able to replicate independent groups' previously identified loci that would have been missed in CARe without joint testing. Moreover, the loci, for which LAAA detected potential effect heterogeneity, were replicated among African Americans from the Women's Health Initiative study.
