Abstract:Aptamer affinity capillary electrophoresis coupled with laser-induced fluorescence (CE-LIF) combines the advantages of affinity aptamer, rapid CE separation, and high sensitivity detection. Here we reported an affinity CE-LIF assay for thrombin by using a fluorophore-labeled RNA aptamer containing 2'-fluoro modification in sugar rings of pyrimidine nucleotides (C and U) as affinity ligand. This RNA aptamer has high binding affinity, specificity and biostability. Thrombin at 0.2nM was successfully detected. This RNA aptamer allowed for the detection of thrombin spiked in diluted human serum sample due to the nuclease resistance. The RNA aptamer has comparable binding affinity to a 29-mer DNA aptamer for thrombin, and the binding site of the RNA aptamer on thrombin partially overlaps with the binding site of the 29-mer DNA aptamer on thrombin. It shows the nuclease-resistant RNA aptamers are promising in assays for thrombin.

Abstract:The detection and quantification of disease-related proteins play critical roles in clinical practice and diagnostic assays. We present an affinity probe capillary electrophoresis/laser-induced fluorescence polarization (APCE/LIFP) assay for detection of human thrombin using a specific aptamer as probe. In the APCE/LIFP assay, the mobility and fluorescence polarization of complex are measured simultaneously during CE analysis. The affinity complex of human thrombin can be well separated from unbound aptamer on CE and clearly identified on the basis of its fluorescence polarization and migration. Because of the binding favorable G-quartet conformation potentially involved in the specific aptamer, it was assumed that monovalent and bivalent cations promoting the formation of a stable G quadruplex conformation in the aptamer may enhance the binding of the aptamer and thrombin. Therefore, we investigated the effects of various metal cations on the binding of human thrombin and the aptamer. Our results show that cations like K+ and Mg2+ could not stabilize the affinity complex. Without the use of typical cations, a highly sensitive assay of human thrombin was developed with the corresponding detection limits of 4.38×10−19 and 2.94×10−19mol in mass for standard solution and human serum, respectively.
Electrophoresis-Enhanced Localized Surface Plasmon Resonance Sensing Based on Nanocup Array for Thrombin Detection

Abstract:Based on the special electrical and optical properties resulted from periodic nanostructure, localized surface plasmon resonance (LSPR) sensors have been widely used for various chemical and biological detections. Utilizing uniform alignment nanocups, an electrophoresis-enhanced LSPR sensor was designed for sensitive thrombin detection. The nanocup array was composed of nano-scaled funnel shaped cups with nanoparticles along the side walls. Through self-assembly, polyethylene glycol, thrombin-specific peptide, and bovine serum albumin were successively immobilized on the nanocup array. The results demonstrated that the synchronous implementation of electrophoresis and LSPR measurement could lead to obvious peak shifts in optical transmission spectra for detecting thrombin. The detection limit was as low as 10−11M. With the high sensitivity and well linearity, the electrophoresis-enhanced LSPR sensing offered a novel design perspective for chemical and biological sensors with specific modifications on the nanosensor surfaces.

Abstract:ACE technique provides an effective tool for the separation and identification of disease-related biomarkers in clinical analysis. In recent years, a couple of synthetic DNA or RNA oligonucleotides, known as aptamers, rival the specificity and affinity for targets to antibodies and are employed as one kind of powerful affinity probe in ACE. In this work, based on high affinity between antithrombin aptamer and thrombin (their dissociation constant is 0.5 nM), a carboxyfluorescein-labeled 29-nucleotide (nt) aptamer (F29-mer) was used and an aptamer-based affinity probe CE (aptamer-based APCE) method was successfully established for high-sensitive detection and quantitative analysis of thrombin. Experimental conditions including incubation temperature and time, buffer composition, and concentration of cations were investigated and optimized. Under the optimized condition, the linear range was from 0 to 400 nM and the LOD was 2 nM (74 ng/mL, S/N = 3), i.e., 40 amol, both in running buffer and in 5% v/v human serum. This LOD is the lowest one than those achieved by the previous APCE methods but based on a 15-mer aptamer. This approach offers a promising method for the rapid, selective, and sensitive detection of thrombin in practical utility. Further binding experiments using one carboxyfluorescein-labeled aptamer and the other nonlabeled aptamer or vice versa were carried out to deduce the formation of ternary complex when these two aptamers coexisted in the free solution with thrombin.

Abstract:Nucleic acid electrophoresis separation heavily depends upon gel or nongel sieving matrix. Here we propose a metal ion mediated-capillary electrophoresis (MCE-CE) by utilizing the nonspecific interactions of Mg2+ and Ca2+ and demonstrate the size, conformation, or sequence based separation and characterization of versatile nucleic acid molecules in free solution. Mg2+ and Ca2+ can induce DNA separation at the concentrations as low as 100 and 50 mu M, respectively. Noteworthy, the two naturally occurring polymorphisms of one base substitution that may change the secondary folding structure or base stacking can be discriminated by MCM-CE, showing its unique capability of resolving length-identical but conformation-different ssDNA. Benefiting from the achieved separation, we further demonstrate that the folding conformation of oligomers and its change caused by single base substitution can be promptly sensed by online coupled fluorescence polarization. We anticipate that this method will be applicable in length polymorphism analysis, single-strand polymorphism analysis, hybridization analysis, microRNA analysis, and study of protein-nucleic acid interactions and the conformation-function relationship.
A Label-Free Electrochemical Aptasensor Based on Magnetic Biocomposites with Pb2+-dependent DNAzyme for the Detection of Thrombin.

Abstract:Herein, a novel magnetic biocomposite (Fe3O4@Au-S1/S2) was applied to analyze thrombin. The Fe3O4@Au-S1/S2 consisted of Fe3O4@Au nanoparticles (Fe3O4@Au NPs) as carriers for magnetic separation and magnetic field-induced self-assembly, thiolated complementary strand (S1) anchored based on Au-S bond and thrombin binding aptamer (S2) as a recognition element. As a redox indicator, methylene blue (MB) can be adsorbed to DNA anchored on the surface of Fe3O4@Au NPs by electro-static interaction. In the absence of thrombin, MB were adsorbed on double-stranded DNA (S1/S2) which anchored on Fe3O4@Au NPs and a high electrochemical signal of MB was recorded by Differential pulse voltammetry. Conversely, the complementary strand (S1) exposed after thrombin competitively bonded with aptamer. The introduction of Pb2+-dependent DNAzyme (S3) split S1 at specific rA site, resulting in the significantly decreased adsorption capacity of MB. Thus, the thrombin detection could be recorded by monitoring the electrochemical signal reduction of MB through incubation of thrombin with S3. This method exhibited a high sensitivity toward thrombin with a broad linear range from 5 pmol L-1 to 5 nmol L-1 and a limit of detection of 1.8 pmol L-1. (c) 2018 Elsevier B.V. All rights reserved.

Abstract:Herein we proposed an integrated microfluidic chip to perform an aptamer-based affinity electrophoresis assay for the analysis of trace-level protein. The integrated platform included two functional units , a nanoporous membrane for sample preconcentration to improve detection sensitivity and a long gel sieving matrix for effective sample separation. The spatially controlled photopatterning technology was used to create poly (N-isopropylacrylamide) (PNIPAAm) nanoporous membrane microstructure inside the glass microchip , and methylcellulose ( MC ) gel solution was perfused adjacent to the membrane in the separation channel enabled zero dead volume. A model aptamer targeting thrombin was demonstrated to evaluate the performance of integrated microchip, and a simple double-T microchip was designed as a reference without the preconcentration unit. A confocal laser-induced fluorescence detection system ( LIF ) was utilized to quantitate the target protein thrombin. After 30 s of preconcentration and 120 s of separation , the integrated microfluidic chip showed significant signal enhancement and good separation resolution of thrombin complex with a detection range of 1-40 nmol/L and a detection limit of 1 nmol/L (S/N= 3) , which was over 100-fold lower than a simple double-T microchip ( the detection limit was 100 nmol/L , S/N = 3 ) . The integrated platform presented in this work is anticipated to improve sensitivity of other affinity electrophoresis-based analytes.

Abstract:In this paper, we have proposed a new electrochemical aptasensor based on a novel ligase-assisted Exo III-catalyzed degradation reaction (LAECDR), which consists of DNA ligase-catalyzed ligation of thrombin-binding aptamer (TBA) with an extension strand (E-strand) and Exo III-catalyzed selective degradation of probe DNA, by using an improved target-induced strand displacement strategy. As a result of LAECDR, methylene blue (MB)-labeled mononucleotides can be released from the 3'-terminal of probe DNA and captured by cucurbit[7]uril-functionalized electrode to induce noticeable electrochemical response. Nevertheless, in the presence of the target protein, thrombin, the TBA that is partially complementary to probe DNA is preferentially binding with the target protein, thereby inhibiting LAECDR from taking place. The remaining intact probe DNA will prevent the terminal-attached MB from approaching to the electrode surface due to strong electrostatic repulsion, so the electrochemical response will be changed by thrombin. By tracing the electrochemical response of adsorbed MB, our aptasensor can exhibit high sensitivity for thrombin detection with a wide linear range from 100 fM to 1 nM and an extremely low detection limit of 33 fM, which can also easily distinguish thrombin in the complex serum samples with high specificity. Therefore, our aptasensor might have great potential in clinical applications in the future.

Abstract:A ratiometric electrochemical aptasensor is proposed for the detection of thrombin. In the sensor, the iron metal-organic frameworks (Fe MOFs)-labeled aptamer as signal tags was used as signal probe (SP), and the electrolyte solution [Fe(CN)6]3-/4- was utilized as an inner reference probe (IR). In the presence of thrombin, the signal of Fe-MOFs can be detected. Meanwhile, the signal of [Fe(CN)6]3-/4-IR almost remains stable. Accordingly, thrombin concentration can be monitored with the ratio response of IFe-MOFs-SP/I[Fe(CN)6]3-/4--IR. The proposed ratiometric biosensor owns a strong ability to eliminate the disturbance that arises from different DNA loading densities, environmental impact and instrumental efficiency. DNA nanotetrahedron (NTH) with three-dimensional (3D) scaffold can effectively eliminate nonspecific adsorption of DNA and protein. The accessibility of target molecules and loading amounts of signal substances could be increased because of the enhanced mechanical rigidity of well-designed 3D NTH. Thus, detection reproducibility and sensitivity can be further improved. Moreover, the biosensor only requires conjugation with one electroactive substance. The modification procedure can be greatly simplified. The biosensor owns high sensitivity with the detection limit of  59.6 fM. We expect that it will emerge as a generalized ratiometric sensor that may be useful for detecting target analytes.

A Fluorescence Aptasensor Based on DNA Charge Transport for Sensitive Protein Detection in Serum

Abstract:A novel fluorescence aptasensor based on DNA charge transport for sensitive protein detection has been developed. A 15nt DNA aptamer against thrombin was used as a model system. The aptamer was integrated into a double strand DNA (dsDNA) that was labeled with a hole injector, naphthalimide (NI), and a fluorophore, Alexa532, at its two ends. After irradiation by UV light, the fluorescence of Alexa532 was bleached due to the oxidization of Alexa532 by the positive charge transported from naphthalimide through the dsDNA. In the presence of thrombin, the binding of thrombin to the aptamer resulted in the unwinding of the dsDNA into ssDNA, which led to the blocking of charge transfer and the strong fluorescence emission of Alexa532. By monitoring the fluorescence signal change, we were able to detect thrombin in homogeneous solutions with high selectivity and high sensitivity down to 1.2 pM. Moreover, as DNA charge transfer is resistant to interferences from biological contexts, the aptasensor can be used directly in undiluted serum with similar sensitivity as that in buffer. This new sensing strategy is expected to promote the exploitation of aptamer-based biosensors for protein assays in complex biological matrixes.
Focusing and Stabilization of Bis‐intercalating Dye–dna Complexes for High‐sensitive CE‐LIF DNA Analysis

Abstract:Multiple labeling of nucleic adds by intercalative dyes is a promising method for ultra-sensitive nucleic acid assays. The properties of the fast dissociation and instability of dye-DNA complexes may prevent from their wide applications in CE-LIF nucleic add analysis. Here, we describe an optimum CE focusing method by using appropriately paired sample and separation buffers, Tris-glycine buffer and Tris-glycine-acetic acid buffer. The developed method was applied in both uncoated and polyacrylamide coated fused-silica capillary-based. CE-LIF analysis while the sample and separation buffers were conversely used. The complexes of intercalative dye benzoxazolium-4-pyridinium dimer and dsDNA were greatly focused (separation efficiency: 1.8 million theoretical plates per meter) by transient isotachophoresis mechanism in uncoated capillary, and moderately focused by transient isotachophoresis in combination of field amplified sample stacking and further stabilized by the paired buffer in polyacrylamide coated capillary. Based on the developed focusing strategy, an ultrasensitive DNA assay was developed for quantitation of calf thymus dsDNA (from 0.02 to 2.14 pM). By the use of an excitation laser power as low as 1 mW, the detection limits of calf thymus dsDNA (3.5 kb) are 7.9 fM in concentration and 2.4 x 10(-22) mol (150 molecules) in mass. We further demonstrate that the non-gel sieving CE-LIF analysis of DNA fragments can be enhanced by the same strategy. Since the presented strategy can be applied to uncoated and coated capillaries and does not require special device, it is also reasonable to extend to the applications in chip-based CE DNA analysis.

Abstract:Here, we describe a sensitive and specific method for thrombin detection with aptamer functionalized core-shell Fe3O4@C@Au magnetic microspheres (Au-MMPs). Firstly, Au-MMPs were synthesized through surface adsorption of gold nanoparticles onto PDDA functionalized Fe3O4@C magnetic microspheres. Then, the as-synthesized Au-MMPs were developed as new substrate for immobilization of thrombin binding aptamer (IBA) through easy formation of Au-S bond. After that, the prepared aptamer functionalized Au-MMPs (TBA@Au-MMPs) were used as effective magnetic absorbent to extract trace level of thrombin from dilute solutions. Finally, enriched thrombin was digested by trypsin and analyzed by matrix assisted laser desorption ionization-time of flight (MALDI-TOF) mass spectrometry. Taking advantage of the efficient affinity extraction ability of our TBA@Au-MMPs and the sensitive mass readout of MALDI-TOF, highly sensitive detection of thrombin was achieved. The limit of detection was as low as 18 fmol, corresponding to 0.36 nM thrombin in 50 mu L. original solution. Linear relation was observed within a concentration range from 0.5 nM to 10 nM with linear correlation R-2 = 0.998. Other proteins including human serum albumin (HSA), Ig G, transferrin, oval albumin (OVA) and fetal calf serum did not interfere with thrombin detection. pH effect on dynamic coating for capillary electrophoresis of DNA

Abstract:A buffer consisting of tris(hydroxymethyl)aminomethane, 2-(N-moropholino)ethanesulfonic acid (Mes) and EDTA with constant ion strength was used to investigate the effect of buffer pH on the dynamic coating behavior of poly(N-isopropylacrylamide) (PNIPAM) for DNA separation. The atomic force microscopy (AFM) image illustrated that PNIPAM in lower-pH buffer was much more efficient in covering a silica wafer than that in higher-pH buffer. The coating performance of PNIPAM was also quantitatively analyzed by Fourier transform IR attenuated total reflectance spectroscopy and by measuring the electroosmotic flow (EOF). These results indicated that the stability of the dynamic coating was dependent on the pH of the sieving matrix and was improved by reducing the pH to the weak-acid range. The lower pH of the sieving buffer may induce the polymer more efficiently to adsorb on the capillary wall to suppress EOF and DNA-capillary wall interaction for DNA separation. The enhanced dynamic coating capacity of PNIPAM in lower-pH buffer may be attributed to the hydrogen bonds between the hydroxyl groups of the silica surface and the oxygen atom of the carbonyl groups of PNIPAM.
A Novel Electrochemical Aptasensor for Thrombin Detection Based on the Hybridization Chain Reaction with Hemin/g-Quadruplex DNAzyme-signal Amplification.

Abstract:In this work, a novel signal amplification electrochemical aptasensor for the sensitive and selective detection of thrombin was successfully fabricated. The amplification method was based on the hybridization chain reaction (HCR) and a pseudobienzyme electrocatalytic system. HCR-based double-stranded DNA (dsDNA) polymers not only constructed an effective carrier for anchoring larger amounts of electron mediator methylene blue (MB) into the DNA duplexes to produce a strong differential pulse voltammetry (DPV) signal, but also resulted in the formation of hemin/G-quadruplex DNAzymes nanowires by intercalating hemin into two induced single-stranded DNA (ssDNA). With the addition of NADH into the electrolytic cell, the hemin/G-quadruplex acting as an NADH oxidase and HRP-mimicking DNAzyme for the pseudobienzyme amplifying system could in situ biocatalyze the formation of H2O2 with local concentrations and low transfer loss resulting in dramatic signal enhancements. The binding event can be detected by a decrease in the integrated charge of MB which electrostatically absorbed onto dsDNA polymers. In the presence of thrombin, the dsDNA polymers associated with MB and hemin/G-quadruplex structures were removed from the electrode surface, leading to a significant decrease of redox current. DPV signals of MB provided quantitative measures of the concentrations of thrombin, with a linear calibration range of 0.01-50 nM and a detection limit of 2 pM. Moreover, the resulting aptasensor also exhibited good specificity, acceptable reproducibility and stability, indicating that the present strategy was promising for broad potential application in clinic assay and various protein analyses.

Abstract:Chemically modified DNA aptamers specific to human α-thrombin were obtained from oligodeoxyribonucleotide (ODN) libraries by using a capillary electrophoresis-systematic evolution of ligands by exponential enrichment (CE-SELEX) method. These libraries contained 2'-O,4'-C-methylene-bridged/linked bicyclic ribonucleotides (B/L nucleotides) in the primer region and/or C5-modified thymidine bearing N(6)-ethyladenine (t) in the nonprimer region. Modified DNA aptamers showed high binding affinities to the target, with dissociation constants (Kd) values in the range of subnanomolar to several ten nanomolar levels. The introduction of base modification significantly suppressed the frequency of G-quadruplex motifs, which are often seen in thrombin-binding DNA aptamers. The resulting alternatives contained the 10-mer consensus sequence t5Gt2G2, which is frequently found in modified DNA aptamers with subnanomolar protein binding affinities. Furthermore, some base- and sugar-modified DNA aptamers with the 12-mer consensus sequence t2G2tC(A/G)A2G2t displayed binding activities that were dependent on the presence of B/L nucleotides in the primer region. Such aptamers were interestingly not recovered from a natural DNA library or from DNA libraries modified with either B/L nucleotides or t's. This emerging characteristic binding property will enable the creation of a direct selection methodology for DNA-based molecular switches that are triggered by chemical conversion of B/L nucleotides introduced to constant sequence regions in ODN libraries.

Abstract:The effect of ethidium bromide (EB) on dsDNA separation was studied by using capillary zone electrophoresis (CZE) and laser light scattering (LLS). By increasing the concentration from 1 to 15 mug/mL, EB showed significant influence on the separation of pBR322 HaeIII in terms of resolution, speed, and signal-over-noise ratio. The physicochemical properties of DNA, such as mobility under electric field, charge-over-size ratio, and hydrodynamic radius, showed two declines, a sharp drop followed by a relaxed decrease, with increasing EB concentration. Such observations could be explained by using two modes of the dye binding process: intercalation and outside binding. The combination of results obtained from CZE and LLS also confirmed the existence of outside binding. Compared with intercalation, outside binding showed a weaker dye concentration dependence in neutralizing the negative charges on the DNA fragments. Static light scattering showed that <M-w> and <R-g> of DNA in 1 x Tris-borate-EDTA (TBE) were increased with increasing EB concentration. <R-g>/<R-h> of DNA with dye had a value larger than 1.5, suggesting a random coil conformation.
An Electrochemical Aptasensor for Thrombin Detection Based on the Recycling of Exonuclease III and Double-Stranded DNA-templated Copper Nanoparticles Assisted Signal Amplification

Abstract:In this paper, we report an improved electrochemical aptasensor based on exonuclease III and double-stranded DNA (dsDNA)-templated copper nanoparticles (CuNPs) assisted signal amplification. In this sensor, duplex DNA from the hybridization of ligated thrombin-binding aptamer (TBA) subunits and probe DNA can act as an effective template for the formation of CuNPs on the electrode surface, so copper ions released from acid-dissolution of CuNPs may catalyze the oxidation of o-phenylenediamine to produce an amplified electrochemical response. In the presence of thrombin, a short duplex domain with four complementary base pairs can be stabilized by the binding of TBA subunits with thrombin, in which TBA subunit 2 can be partially digested from 30 terminal with the cycle of exonuclease III, so the ligation of TBA subunits and the subsequent formation of CuNPs can be inhibited. By electrochemical characterization of dsDNA-templated CuNPs on the electrode surface, our aptasensor can display excellent performances for the detection of thrombin in a broad linear range from 100 fM to 1nM with a low detection limit of 20.3 fM, which can also specially distinguish thrombin in both PBS and serum samples. Abstract:The capillary electrophoretic separation of Fe2+, Co2+, Zn2+ and Ni2+ in a phosphate buffer solution by complexing with 4-(2-thiazolylazo)resorcinol was investigated. The influences of some crucial parameters that included chelating ligand in the electrophoretic running buffer and sample solution, pH value and concentration of buffer were examined. Under optimum conditions (10mmol*l-1 NaH2PO4-Na2HPO4 buffer containing 1×10-4mol*l-1TAR, pH 7.5), a baseline separation of these metals was accomplished within 3 min. The detection limits (S/N=3) ranged from 0.013-0.14 μg*ml-1. The method was applied to analyze trace metal ions in the environmental samples.

Abstract:Thrombin plays a pivotal role in blood coagulation, wound healing, and tumor metastasis. In this study, we developed a fluorescent probe (Apt15@QDs) by functionalizing quantum dots (QDs) with an aptamer 15 to specifically recognize thrombin. The aptamer Apt15 binds specifically to thrombin by adopting a G-quadruplex conformation, resulting in the formation of a binary complex that quenches the fluorescence of the probe. Analysis using the classical fluorescence quenching equations Stem-Volmer and Lineweaver-Burk revealed that the mechanism of quenching is static in nature. The established method was successfully applied for detecting thrombin in human serum samples. As shown from the results, the established method exhibited high sensitivity, with a limit of detection (LOD) of 8 nM, and possessed a wide linear range within the concentration span of 20 to 200 nM. Additionally, this method circumvented the need for intricate experimental procedures. Furthermore, it offered a short analysis time, obviated the requirement for additional reagents, and proved suitable for high-throughput analysis of biological samples. This study presents a sensitive, straightforward, and rapid approach for detecting thrombin in complex biological matrices.

Abstract:Co(II), Zn(II), Ni(II) and Fe(II) were successfully separated by capillary electrophoresis using pre-capillary and on-capillary complexation with 4-(2-thiazolylazo)resorcinol. The influences of some crucial parameters, including both pre- and on-capillary complexation procedure, were investigated. For on-capillary complexation, the complexing reaction was carried out inside the capillary by mixing the zones of ligand and sample during the electrophoretic migration. Compared with pre-capillary complexation, the method provided 30-fold reduction in detection limits for Co(II), 50-fold reduction for Zn(II), and 100-fold reduction for Ni(II) and Fe(II). It was used for the analysis of a pharmaceutical and tap water sample.
