Abstract:Biocatalysts have been gaining extra attention in recent decades due to their industrial-relevance properties, which may hasten the transition to a cleaner environment. Carboxylic acid reductases (CARs) are large, multi-domain proteins that can catalyze the reduction of carboxylic acids to corresponding aldehydes, with the presence of adenosine triphosphate (ATP) and nicotinamide adenine dinucleotide phosphate (NADPH). This biocatalytic reaction is of great interest due to the abundance of carboxylic acids in nature and the ability of CAR to convert carboxylic acids to a wide range of aldehydes essentially needed as end products such as vanillin or reaction intermediates for several compounds production such as alcohols, alkanes, and amines. This modular enzyme, found in bacteria and fungi, demands an activation via post-translational modification by the phosphopantetheinyl transferase (PPTase). Recent advances in the characterization and structural studies of CARs revealed valuable information about the dynamics, mechanisms, and unique features of the enzymes. In this comprehensive review, we summarize the previous findings on the phylogeny, structural and mechanistic insight of the domains, post-translational modification requirement, strategies for the cofactors regeneration, the extensively broad aldehyde-related industrial application properties of CARs, as well as their recent immobilization approaches.

Abstract:Carboxylic acid reductase (CAR) enzymes are large multi-domain proteins that catalyse the ATP- and NADPH-dependent reduction of wide range of acids to the corresponding aldehydes. This particular reaction is of considerable biotechnological interest. Recent advances in the structural and solution studies of isolated domain, di-domain and full-length CAR enzymes revealed valuable insights into the mechanism of carboxylic acid reduction activity. This review features the phylogenetic, sequence and structural insight into the CAR and implications of these observations in order to improve carboxylic acid reduction activity to develop CAR as robust biocatalyst.

Abstract:Carboxylic acid reductases (CARs) are an emerging biocatalyst platform for the synthesis of a diverse array of aldehydes from carboxylic acids, operating chemoselectively and under mild aqueous conditions. As such, there is growing interest in the industrial application of these enzymes, both for the synthesis of aldehyde end-products, which are particularly prevalent in the flavor and fragrance industries, and aldehyde intermediates in multi-enzyme cascades. This perspective aims to review recent developments in the applications of CARs with a focus on the challenges and considerations involved in their implementation, as well as potential solutions with a view to increased industrial utility.

Abstract:Carboxylic acid reductases (CARs) catalyze the conversion of carboxylic acids to aldehydes, which are a valuable class of chemicals for many consumer and industrial applications. CARs generally exhibit broad substrate specificity that encompasses aromatic, aliphatic, and di/tri-carboxylic acids, enabling the development of biosynthetic pathways to a wide array of potential aldehyde products. De novo synthetic pathways implementing CARs have enabled the production of sustainable aldehyde products or utilized highly reactive aldehydes as intermediates in the production of chemicals including amines, alcohols, and alkanes. Recent determination of crystal structures of the domains of three CARs has provided insight into the substrate binding and domain dynamics of CARs, which could enable future engineering efforts to both alter the specificity of CAR and expand its potential in future synthetic pathways. In this review, we summarize the current structural and mechanistic understanding of CARs including substrate and catalytic scope, their potential for future engineering, and the advantages and challenges of their application in de novo synthesis.

Abstract:Carboxylic acid reductases (CARs) are valuable biocatalysts due to their ability to reduce a broad range of carboxylate substrates into the corresponding aldehyde products. CARs are multi-domain enzymes with separate catalytic domains for the adenylation and the subsequent reduction of substrates. Inter-domain dynamics are crucial for the catalytic activities of CARs. In this work, hybrid enzymes that contain domains from four bacterial CARs and one fungal CAR were constructed based on domain boundaries that were defined using a combination of bioinformatics and structural analysis. Hybrid CARs were characterized in both steady-state and transient kinetics studies using aromatic and straight-chain (C3-C5) carboxylate substrates. Kinetic data support that the inter-domain interactions play an important role in the function of both wild-type and hybrid CARs and further lead to the hypothesis that reduction is the rate-determining step in CAR catalysis. Our results provide both fundamental insights into CAR catalysis and rationale for hybrid CAR engineering.
Using enzyme cascades in biocatalysis: Highlight on transaminases and carboxylic acid reductases

Abstract:Biocatalysis, the use of enzymes in chemical transformations, is an important green chemistry tool. Cascade reactions combine different enzyme activities in a sequential set of reactions. Cascades can occur within a living (usually bacterial) cell; in vitro in 'one pot' systems where the desired enzymes are mixed together to carry out the multi-enzyme reaction; or using microfluidic systems. Microfluidics offers particular advantages when the product of the reaction inhibits the enzyme(s). In vitro systems allow variation of different enzyme concentrations to optimise the metabolic 'flux', and the addition of enzyme cofactors as required. Cascades including cofactor recycling systems and modelling approaches are being developed to optimise cascades for wider industrial scale use. Two industrially important enzymes, transaminases and carboxylic acid reductases are used as examples regarding their applications in cascade reactions with other enzyme classes to obtain important synthons of pharmaceutical interest.

Abstract:Multidomain carboxylic acid reductases (CARs) can reduce a wide range of carboxylic acids to the corresponding aldehydes in the presence of ATP and NADPH. Recent X-ray structures of the individual (di)domains of Segniliparus rugosus CAR (SrCAR) shed light on the catalysis mechanism and revealed domain dynamics during the different states of the reaction. However, the details of the catalytic mechanism of each step operated by the corresponding domains are still elusive. Toward this end, several models based on the crystal structures were constructed, and molecular dynamics simulations along with density functional theory (DFT) calculations were employed to elucidate the conformational dynamics and catalytic mechanism of SrCAR concealed to static crystallography. We investigated the roles of the key residues in the substrate binding pocket involved in the adenylation and thiolation reactions and especially determined the roles played by a nonconserved Lys528 residue in the thiolation step, which were further verified by site-directed mutagenesis. The reduction mechanism of SrCAR, including the natures of the transition states for hydride and proton transfer, was also explored theoretically using the DFT method B3LYP. The information presented here is useful as a guide for the future rational design of CARs.

Abstract:Carboxylic acids (CAs) are widespread in Nature. A prominent example is fatty acids, a major constituent of lipids. CAs are potentially economical precursors for bio-based products such as bio-aldehydes and bio-alcohols. However, carboxylate reduction is a challenging chemical transformation due to the thermodynamic stability of carboxylate. Carboxylic acid reductases (CARs), found in bacteria and fungi, offer a good solution to this challenge. These enzymes catalyse the NADPH- and ATP-dependent reduction of aliphatic and aromatic CAs. This review summarised all the protein engineering work that has been done on these versatile biocatalysts to date. The intricate catalytic mechanism and structure of CARs prompted us to first examine their domain architecture to facilitate the subsequent discussion of various protein engineering strategies. This then led to a survey of assays to detect aldehyde formation and to monitor aldenylation activity. Strategies for NADPH and ATP regeneration were also incorporated, as they are deemed vital to developing preparative-scale biocatalytic process and high-throughput screening systems. The objectives of the review are to consolidate CAR engineering research, stimulate interest, discussion or debate, and advance the field of bioreduction.

Abstract:Nitrogen-containing heterocycles (N-heterocycles) are essential in drug discovery, with a majority of best-selling small-molecule drugs containing at least one N-heterocycle. Various enzymes have been characterized or engineered for N-heterocycle biosynthesis, but these attempts are frequently restricted to specific N-heterocycle skeletons and substitutes. Multidomain carboxylic acid reductase (CAR) is gaining attention for its ability to reduce amino acids to amino aldehydes, which can be converted into a variety of N-heterocycle skeletons through nonenzymatic dimerization and rearrangement. This unique cyclization process could expand the biocatalytic potential of CARs beyond those of specific N-heterocycles. Here, we applied domain-based genome mining to identify 32,735 CAR enzymes, providing the most comprehensive landscape of CARs to date. Through in vivo and in vitro assays, we characterized an untapped CAR family that exhibited substrate tolerance on amino acids and efficiently catalyzed the formation of various N-heterocycles from amino acids. By harnessing the potential of promiscuous CARs for one-step biosynthesis and diversification of N-heterocycles, we created a library of N-heterocycles for bioassays, identifying multiple quorum sensing (QS) inhibitors and protease inhibitors. Our discovery of untapped promiscuous CARs offers a promising alternative for the biosynthesis and diversification of N-heterocycles, making them a valuable resource for chemical and synthetic biologists.

Abstract:Carboxylic acid reductases (CARs) play crucial roles in the biosynthesis of optically pure aldehydes with no side products. It has inspired synthetic organic chemists and biotechnologists to exploit them as catalysts in practical applications. However, levels of activity and substrate specificity are not routinely sufficient. Recent developments in protein engineering have produced numerous biocatalysts with new catalytic properties, whereas such efforts in CARs are limited. In this study, we show that the exploitation of information derived from catalytic mechanism analysis and molecular dynamics simulations assisted the semi-rational engineering of a CAR from Segniliparus rugosus (SrCAR) with the aim of increasing activity. Guided by protein-ligand interaction fingerprinting analysis, 17 residues at the substrate binding pockets were first identified. We then performed single site saturation mutagenesis and successfully obtained variants that gave high activities using benzoic acid as the model substrate. As a result, the best mutant K524W enabled 99% conversion and 17.28 s-1 mM-1 kcat/Km, with 7- and 2-fold improvement compared to the wild-type, respectively. The engineered catalyst K524W as well as a second variant K524Q proved to be effective in the reduction of other benzoic acid derivatives. Insight into the source of enhanced activity was gained by molecular dynamics simulations.

Abstract:Abstract Reduction of C = C bonds by reductases, found in a variety of microorganisms (e.g. yeasts, bacteria, and lower fungi), animals, and plants has applications in the production of metabolites that include pharmacologically active drugs and other chemicals. Therefore, the reductase enzymes that mediate this transformation have become important therapeutic targets and biotechnological tools. These reductases are broad-spectrum, in that, they can act on isolation/conjugation C = C-bond compounds, α,β-unsaturated carbonyl compounds, carboxylic acids, acid derivatives, and nitro compounds. In addition, several mutations in the reductase gene have been identified, some associated with diseases. Several of these reductases have been cloned and/or purified, and studies to further characterize them and determine their structure in order to identify potential industrial biocatalysts are still in progress. In this study, crucial reductases for bioreduction of C = C bonds have been reviewed with emphasis on their principal substrates and effective inhibitors, their distribution, genetic polymorphisms, and implications in human disease and treatment.

Abstract:Biocatalysis is a basic method of asymmetric catalysis for preparing chiral Active Pharmaceutical Ingredients, which owns several "green merits": chemo-, regio- and high enantioselectivity. As the development of DNA seqencing, DNA synthesis and protein engineering, suitable enzymes can be efficiently developed for basic researches and industrial applications. Biocatalysis has been keeping as a hot spot in asymmetric synthesis recently. Carbonyl reductases have been widely used for stereoselectively transforming ketones to chiral second alcohols with only one stereocenter. When combining with Dynamic Kinetic Resolution (DKR), the bioreaction with carbonyl reductases can efficiently construct chiral alcohols with two stereocenters in one step. This review highlights the method of its mechanism and nearly twenty examples from research papers and patents for one decade. We attempt to analyze and conclude the characteristics of this method based on chemical structures and enzymes. At last, a practical and developing research method is recommended in three steps: screening-racemization-balance in sequence. It is hoped to be useful for future basic researches and industrial applications.

Abstract:Carboxylic acid reductase enzymes (CARs) meet the demand in synthetic chemistry for a green and regiospecific route to aldehydes from their respective carboxylic acids. However, relatively few of these enzymes have been characterized. A sequence alignment with members of the ANL (Acyl-CoA synthetase/ NRPS adenylation domain/Luciferase) superfamily of enzymes shed light on CAR functional dynamics. Four unstudied enzymes were selected by using a phylogenetic analysis of known and hypothetical CARs, and for the first time, a thorough biochemical characterization was performed. Kinetic analysis of these enzymes with various substrates shows that they have a broad but similar substrate specificity. Electron-rich acids are favored, which suggests that the first step in the proposed reaction mechanism, attack by the carboxylate on the α-phosphate of adenosine triphosphate (ATP), is the step that determines the substrate specificity and reaction kinetics. The effects of pH and temperature provide a clear operational window for the use of these CARs, whereas an investigation of product inhibition by NADP+, adenosine monophosphate, and pyrophosphate indicates that the binding of substrates at the adenylation domain is ordered with ATP binding first. This study consolidates CARs as important and exciting enzymes in the toolbox for sustainable chemistry and provides specifications for their use as a biocatalyst.

Abstract:Engineering nonribosomal peptide synthetases (NRPSs) has been a "holy grail" in synthetic biology due to their modular nature and limited understanding of catalytic mechanisms. Here, we reported a computational redesign of the "gate-keeper" adenylation domain of the model NRPS-like enzyme carboxylic acid reductases (CARs) by using approximate mechanism-based geometric criteria and the Rosetta energy score. Notably, Mab CAR3 mutants ACA-1 and ACA-4 displayed a remarkable improvement in catalytic efficiency ( k cat / K M ) for 6-aminocaproic acid, up to 101-fold. Furthermore, G418K exhibited an 86-fold enhancement in substrate specificity for adipic acid compared to 6-aminocaproic acid. Our work provides not only promising biocatalysts for nylon monomer biosynthesis but also a strategy for efficient NRPSs engineering.

Abstract:The role of cofactor recycling in determining the efficiency of artificial biocatalytic cascades has become paramount in recent years. Closed-loop cofactor recycling, which initially emerged in the 1990s, has made a valuable contribution to the development of this aspect of biotechnology. However, the evolution of redox-neutral closed-loop cofactor recycling has a longer history that has been integrally linked to the enzymology of oxy-functionalised bicyclo[3.2.0]carbocyclic molecule metabolism throughout. This review traces that relevant history from the mid-1960s to current times.

Abstract:Oxidation chemistry using enzymes is approaching maturity and practical applicability in organic synthesis. Oxidoreductases (enzymes catalysing redox reactions) enable chemists to perform highly selective and efficient transformations ranging from simple alcohol oxidations to stereoselective halogenations of non-activated C-H bonds. For many of these reactions, no "classical" chemical counterpart is known. Hence oxidoreductases open up shorter synthesis routes based on a more direct access to the target products. The generally very mild reaction conditions may also reduce the environmental impact of biocatalytic reactions compared to classical counterparts. In this Review, we critically summarise the most important recent developments in the field of biocatalytic oxidation chemistry and identify the most pressing bottlenecks as well as promising solutions.
