Abstract:Significance DNA-programmable methods provide unprecedented control over the assembly of nanoparticles into complex structures, including superlattices with deliberately tailorable compositions, crystal symmetries, lattice constants, and crystal habits. In principle, such bottom-up approaches can be used to assemble interesting photonic structures, including ones containing quantum dots and metal nanoparticles. Herein we show that we can tune the interaction between light and the collective electronic modes of gold nanoparticles by independently adjusting lattice constants and gold nanoparticle diameters. This opens up exciting possibilities for tuning the interaction between light and highly organized collections of particles at the nanoscale for applications ranging from lasers to quantum electrodynamics to biosensing. The structures reported herein are the first devices to our knowledge prepared by DNA guided colloidal crystallization.
DNA-based Self-Assembly of Chiral Plasmonic Nanostructures with Tailored Optical Response

Abstract:Surface plasmon resonances generated in metallic nanostructures can be utilized to tailor electromagnetic fields. The precise spatial arrangement of such structures can result in surprising optical properties that are not found in any naturally occurring material. Here, the designed activity emerges from collective effects of singular components equipped with limited individual functionality. Top-down fabrication of plasmonic materials with a predesigned optical response in the visible range by conventional lithographic methods has remained challenging due to their limited resolution, the complexity of scaling, and the difficulty to extend these techniques to three-dimensional architectures. Molecular self-assembly provides an alternative route to create such materials which is not bound by the above limitations. We demonstrate how the DNA origami method can be used to produce plasmonic materials with a tailored optical response at visible wavelengths. Harnessing the assembly power of 3D DNA origami, we arranged metal nanoparticles with a spatial accuracy of 2 nm into nanoscale helices. The helical structures assemble in solution in a massively parallel fashion and with near quantitative yields. As a designed optical response, we generated giant circular dichroism and optical rotary dispersion in the visible range that originates from the collective plasmon-plasmon interactions within the nanohelices. We also show that the optical response can be tuned through the visible spectrum by changing the composition of the metal nanoparticles. The observed effects are independent of the direction of the incident light and can be switched by design between left- and right-handed orientation. Our work demonstrates the production of complex bulk materials from precisely designed nanoscopic assemblies and highlights the potential of DNA self-assembly for the fabrication of plasmonic nanostructures.

Abstract:Recent advances in DNA technology have made it possible to combine with the plasmonics to fabricate reconfigurable dynamic nanodevices with extraordinary property and function. These DNA-mediated plasmonic nanostructures have been investigated for a variety of unique and beneficial physicochemical properties and their dynamic behavior has been controlled by endogenous or exogenous stimuli for a variety of interesting biological applications. In this perspective, the recent efforts to use the DNA nanostructures as molecular linkers for fabricating dynamic plasmonic nanostructures are reviewed. Next, the actuation media for triggering the dynamic behavior of plasmonic nanostructures and the dynamic response in optical features are summarized. Finally, the applications, remaining challenges and perspectives of the DNA-mediated dynamic plasmonic nanostructures are discussed.
Deterministic Symmetry Breaking of Plasmonic Nanostructures Enabled by DNA-Programmable Assembly*

Abstract:The physical properties of matter rely fundamentally on the symmetry of constituent building blocks. This is particularly true for structures that interact with light via the collective motion of their conduction electrons (i.e., plasmonic materials), where the observation of exotic optical effects, such as negative refraction and electromagnetically induced transparency, require the coupling of modes that are only present in systems with nontrivial broken symmetries. Lithography has been the predominant fabrication technique for constructing plasmonic metamaterials, as it can be used to form patterns of arbitrary complexity, including those with broken symmetry. Here, we show that low-symmetry, one-dimensional plasmonic structures that would be challenging to make using traditional lithographic techniques can be assembled using DNA as a programmable surface ligand. We investigate the optical properties that arise as a result of systematic symmetry breaking and demonstrate the appearance of π-type coupled modes formed from both dipole and quadrupole nanoparticle sources. These results demonstrate the power of DNA assembly for generating unusual structures that exhibit both fundamentally insightful and technologically important optical properties.

Abstract:This paper describes the fabrication of polymer stamps using DNA nanostructure templates. This process creates stamps having diverse nanoscale features with dimensions ranging from several tens of nanometers to micrometers. DNA nanostructures including DNA nanotubes, stretched λ-DNA, two-dimensional (2D) DNA brick crystals with three-dimensional (3D) features, hexagonal DNA 2D arrays, and triangular DNA origami were used as master templates to transfer patterns to poly(methyl methacrylate) and poly(l-lactic acid) with high fidelity. The resulting polymer stamps were used as molds to transfer the pattern to acryloxy perfluoropolyether polymer. This work establishes an approach to using self-assembled DNA templates for applications in soft lithography.

Abstract:DNA is a unique nanoscale material that enables the design and synthesis of nanoscale structures of prescribed shape and functionality via programmable self-assembly. Angstrom-level control over the location and orientation of programmed Watson-Crick basepairs offers the ability to scaffold and spatially organize optically active materials to yield novel optical and photonic properties. Here, we present two distinct strategies for designing and synthesizing DNA-based photonic materials, and emphasize the roles of computational modeling in this process. First, we use computational modeling to design mechanically stiff nanoscale DNA "molds" that have user-specified three-dimensional cavity with a nucleating gold seed, which grows in solution to fill and replicate the cavity. We demonstrate the capability of producing nanoparticles of various shapes and materials that exhibit plasmonic properties that are consistent with electromagnetism simulations. In silico design of stiff molds of nearly arbitrary geometric cavities with resulting optical properties that are prescribed a priori enable a property-by-design framework for producing inorganic particles with prescribed functional properties. Second, we use DNA to program the scaffolding of chromophores into complex three-dimensional assemblies, enabling controlled energy transfer at the nanoscale. This strategy is inspired by nature, where cells use organized assemblies of chromophores to capture photons and funnel the resulting excitons toward the reaction center where they are converted to chemical energy. In particular, the close-packing of chromophores results in the emergence of quantum coherence that can strongly affect exciton transport across the structure. Using Förster energy transfer modeling, as well as a hybrid molecular dynamics and quantum mechanical approach, we demonstrate how emergent excitonic and light-harvesting properties of diverse DNA-dye assemblies can be elucidated.

Abstract:Precise surface functionalization and reconfigurable capability of nanomaterials are essential to construct complex nanostructures with specific functions. Here we show the assembly of a reconfigurable plasmonic nanostructure, which executes both conformational and plasmonic changes in response to DNA strands. In this work, different sized gold nanoparticles(AuNPs) were arranged site-specifically on the surface of a DNA origami clamp nanostructure. The opening and closing of the DNA origami clamp could be precisely controlled by a series of strand displacement reactions. Therefore, the patterns of these AuNPs could be switched between two different configurations. The observed plasmon band shift indicates the change of the plasmonic interactions among the assembled AuNPs. Our study achieves the construction of reconfigurable nanomaterials with tunable plasmonic interactions, and will enrich the toolbox of DNA-based functional nanomachinery.

Abstract:A facile strategy for fabricating scalable stamps has been developed using cross-linked polyacrylamide gel (PAMG) that controllably and precisely shrinks and swells with water content. Aligned patterns of natural DNA molecules were prepared by evaporative self-assembly on a PMMA substrate, and were transferred to unsaturated polyester resin (UPR) to form a negative replica. The negative was used to pattern the linear structures onto the surface of water-swollen PAMG, and the pattern sizes on the PAMG stamp were customized by adjusting the water content of the PAMG. As a result, consistent reproduction of DNA patterns could be achieved with feature sizes that can be controlled over the range of 40%-200% of the original pattern dimensions. This methodology is novel and may pave a new avenue for manufacturing stamp-based functional nanostructures in a simple and cost-effective manner on a large scale.

Abstract:In the past few decades, DNA nanotechnology has been developed a lot due to their appealing features such as structural programmability and easy functionalization. In the emerging field of DNA nanotechnology, DNA molecules are regarded not only as biological information carriers but also as building blocks in the assembly of various two-dimensional and three-dimensional nanostructures, serving as outstanding templates for the bottom-up fabrication of plasmonic nanostructures. By arranging nanoparticles with different components and morphologies on the predesigned DNA templates, various static and dynamic plasmonic nanostructures with tailored optical properties have been obtained. In this review, we summarized recent advances in the design and construction of static and dynamic DNA-based plasmonic nanostructures. In addition, we addressed their emerging applications in the fields of optics and biosensors. At the end of this review, the open questions and future directions of DNA-based plasmonic nanostructure are also discussed.

Abstract:The specificity and simplicity of the Watson-Crick base pair interactions make DNA one of the most versatile construction materials for creating nanoscale structures and devices. Among several DNA-based approaches, the DNA origami technique excels in programmable self-assembly of complex, arbitrary shaped structures with dimensions of hundreds of nanometers. Importantly, DNA origami can be used as templates for assembly of functional nanoscale components into three-dimensional structures with high precision and controlled stoichiometry. This is often beyond the reach of other nanofabrication techniques. In this Perspective, we highlight the capability of the DNA origami technique for realization of novel nanophotonic systems. First, we introduce the basic principles of designing and fabrication of DNA origami structures. Subsequently, we review recent advances of the DNA origami applications in nanoplasmonics, single-molecule and super-resolution fluorescent imaging, as well as hybrid photonic systems. We conclude by outlining the future prospects of the DNA origami technique for advanced nanophotonic systems with tailored functionalities.

Controlling Nanoparticle Distance by On‐Surface DNA‐Origami Folding

Abstract:DNA origami can be positioned on surfaces utilizing selective pre‐patterned adsorption sites. Through a proper choice of size and shape of these adsorption sites, folding processes of the DNA origami can be activated. This newly observed folding is employed to control the distance of Au‐nanoparticle dimers functionalized onto the origami, thereby tuning their plasmonic responses. DNA origami is a flexible platform for the precise organization of nano‐objects, enabling numerous applications from biomedicine to nano‐photonics. Its huge potential stems from its high flexibility that allows customized structures to meet specific requirements. The ability to generate diverse final structures from a common base by folding significantly enhances design variety and is regularly occurring in liquid. This study describes a novel approach that combines top‐down lithography with bottom‐up DNA origami techniques to control folding of the DNA origami with the adsorption on pre‐patterned surfaces. Using this approach, tunable plasmonic dimer nano‐arrays are fabricated on a silicon surface. This involves employing electron beam lithography to create adsorption sites on the surface and utilizing self‐organized adsorption of DNA origami functionalized with two gold nanoparticles (AuNPs). The desired folding of the DNA origami helices can be controlled by the size and shape of the adsorption sites. This approach can for example be used to tune the center‐to‐center distance of the AuNPs dimers on the origami template. To demonstrate this technique's efficiency, the Raman signal of dye molecules (carboxy tetramethylrhodamine, TAMRA) coated on the AuNPs surface are investigated. These findings highlight the potential of tunable DNA origami‐based plasmonic nanostructures for many applications.

Abstract:DNA self-assembly, such as DNA origami and single-stranded tile (SST) assembly, can create complex nanostructures with prescribed two-dimensional (2-D) and three-dimensional (3-D) shapes. Distinct patterned DNA nanostructures can be used as templates or shadow masks for the lithographic patterning of 2-D thin-film materials for nanodevices. The protocols in this article describe a general procedure of metalized DNA nanolithography based upon DNA metalization and subsequent etching to transfer the shape information from DNA templates to graphene, such that the shape of complex graphene nanostructures can be rationally programmed. Spatial information within the predesigned DNA patterns, such as width, orientation, curvature, and angles, can be successfully transferred to the graphene nanostructures with sub-10 nm resolution. This method could be further generalized to enable patterning of nano-sized modules of graphene and other 2-D electronic materials with predesigned shapes for complex electronic and quantum circuits.

Direct Nanofabrication Using DNA Nanostructure.

Abstract:Recent advances in DNA nanotechnology make it possible to fabricate arbitrarily shaped 1D, 2D, and 3D DNA nanostructures through controlled folding and/or hierarchical assembly of up to several thousands of unique sequenced DNA strands. Both individual DNA nanostructures and their assembly can be made with almost arbitrarily shaped patterns at a theoretical resolution down to 2 nm. Furthermore, the deposition of DNA nanostructures on a substrate can be made with precise control of their location and orientation, making them ideal templates for bottom-up nanofabrication. However, many fabrication processes require harsh conditions, such as corrosive chemicals and high temperatures. It still remains a challenge to overcome the limited stability of DNA nanostructures during the fabrication process.This chapter focuses on the proof-of-principle study to directly convert the structural information of DNA nanostructure to various kinds of materials by nanofabrication.
DNA-Nanotechnology-Enabled Chiral Plasmonics: From Static to Dynamic

Abstract:The development of DNA nanotechnology, especially the advent of DNA origami, has made DNA ideally suited to construct nanostructures with unprecedented complexity and arbitrariness. As a fully addressable platform, DNA origami can be used to organize discrete entities in space through DNA hybridization with nanometer accuracy. Among a variety of functionalized particles, metal nanoparticles such as gold nanoparticles (AuNPs) feature an important pathway to endow DNA-origami-assembled nanostructures with tailored optical functionalities. When metal particles are placed in close proximity, their particle plasmons, i.e., collective oscillations of conduction electrons, can be coupled together, giving rise to a wealth of interesting optical phenomena. Nevertheless, characterization methods that can read out the optical responses from plasmonic nanostructures composed of small metal particles, and especially can optically distinguish in situ their minute conformation changes, are very few. Circular dichroism (CD) spectroscopy has proven to be a successful means to overcome these challenges because of its high sensitivity in discrimination of three-dimensional conformation changes. In this Account, we discuss a variety of static and dynamic chiral plasmonic nanostructures enabled by DNA nanotechnology. In the category of static plasmonic systems, we first show chiral plasmonic nanostructures based on spherical AuNPs, including plasmonic helices, toroids, and tetramers. To enhance the CD responses, anisotropic gold nanorods with larger extinction coefficients are utilized to create chiral plasmonic crosses and helical superstructures. Next, we highlight the inevitable evolution from static to dynamic plasmonic systems along with the fast development of this interdisciplinary field. Several dynamic plasmonic systems are reviewed according to their working mechanisms. We first elucidate a reconfigurable plasmonic cross structure that can execute DNA-regulated conformational changes on the nanoscale. Hosted by a reconfigurable DNA origami template, the plasmonic cross can be switched between a chiral locked state and an achiral relaxed state through toehold-mediated strand displacement reactions. This reconfigurable nanostructure can also be modified in response to light stimuli, leading to a noninvasive, waste-free, and all-optically controlled system. Taking one step further, we show that selective manipulations of individual structural species coexisting in one ensemble can be achieved using pH tuning of reconfigurable plasmonic nanostructures in a programmable manner. Finally, we describe an alternative to achieving dynamic plasmonic systems by driving AuNPs directly on origami. Such plasmonic walkers, inspired by the biological molecular motors in living cells, can generate dynamic CD responses when carrying out directional, progressive, and reverse nanoscale walking on DNA origami. We envision that the combination of DNA nanotechnology and plasmonics will open an avenue toward a new generation of functional plasmonic systems with tailored optical properties and useful applications, including polarization conversion devices, biomolecular sensing, surface-enhanced Raman and fluorescence spectroscopy, and diffraction-limited optics.

Abstract:The vision for graphene and other two-dimensional electronics is the direct production of nanoelectronic circuits and barrier materials from a single precursor sheet. DNA origami and single-stranded tiles are powerful methods to encode complex shapes within a DNA sequence, but their translation to patterning other nanomaterials has been limited. Here we develop a metallized DNA nanolithography that allows transfer of spatial information to pattern two-dimensional nanomaterials capable of plasma etching. Width, orientation and curvature can be programmed by specific sequence design and transferred, as we demonstrate for graphene. Spatial resolution is limited by distortion of the DNA template upon Au metallization and subsequent etching. The metallized DNA mask allows for plasmonic enhanced Raman spectroscopy of the underlying graphene, providing information on defects, doping and lattice symmetry. This DNA nanolithography enables wafer-scale patterning of two-dimensional electronic materials to create diverse circuit elements, including nanorings, three-and four-membered nanojunctions, and extended nanoribbons.
DNA Sequences-Mediated Fine-Tuning of Nanostructures and Their Plasmonic Properties over Gold Nanorods

Abstract:Morphology control has been proven as powerful and versatile mean for tailoring the properties of metal nanocrystals for a wide variety of applications ranging from plasmonic to sensing, imaging, and catalysis. Herein, we explored the influence of DNA sequences on nanoparticles' morphologies and plasmonic properties, including the localized surface plasmon resonance (LSPR) and surface-enhanced Raman scattering (SERS) performance. We successfully synthesized series of gold nanocrystals with brand new shapes using systematic variation of DNA sequences. Importantly, we found the plasmonic properties of the resulted gold nanostructure could be fine-tuned with the different DNA combination, and further extended to use the nanoparticles into the cell Raman imaging. This work is leaving a scope of the possibility to using DNA to rationally design and synthesize nanostructures as desired morphologies and functions.

In addition, the inherent properties of predictable programmability, sequence specificity, and structural plasticity provide DNA nanostructures with precise controllability, spatial addressability, and targeting recognition, serving as ideal ligands to link or position building blocks during the self‐assembly process. Self‐assembly is a common technique for the organization of prefabricated and discrete nanoparticle blocks for the construction of extremely sophisticated nanocomposites. To this end, the integration of DNA nanotechnology with Au nanomaterials, followed by assembly of DNA‐functionalized Au nanomaterials can form novel functional Au nanomaterials that are difficult to obtain through conventional methods. Here, recent progress in DNA‐assembled Au nanostructures of various shapes is summarized, and their functions are discussed. The fabrication strategies that employ DNA for the self‐assembly of Au nanostructures, including dimers, tetramers, satellites, nanochains, and other nanostructures with more complex geometric configurations are first described. Then, the characteristic optical properties and applications of biosensing, bioimaging, drug delivery, and therapy are discussed. Finally, the remaining challenges and prospects are elucidated.</p>

DNA Origami‐Directed Self‐Assembly of Gold Nanospheres for Plasmonic Metasurfaces

Abstract:DNA origami and electron beam lithography are combined to arrange gold nanospheres on a SiO2 surface. Nanosphere placement of monomers, dimers, and trimers is achieved with orientational control to fabricate metasurfaces exhibiting polarization dependent responses. Plasmonic nanostructures are frequently utilized to create metasurfaces with a large variety of optical effects. Control over shape and positioning of the nanostructures is key to the function of such plasmonic metasurfaces. Next to lithographic means, directed self‐assembly is a viable route to create plasmonic structures on surfaces with the necessary precision. Here, a combined approach of DNA origami self‐assembly and electron beam lithography is presented for determinate positioning of gold nanospheres on a SiO2 surface. First, DNA origami structures bind to the electron beam‐patterned substrate and subsequently, gold nanoparticles attach to a defined binding site on the DNA origami structure via DNA hybridization. A sol‐gel reaction is then used to grow a silica layer around the DNA, thereby increasing the stability of the self‐assembled metasurface. A mean yield of 74% of single gold nanospheres is achieved located at the determinate positions with a spatial position accuracy of 9 nm. Gold nanosphere dimers and trimers are achieved with a rate of 65% and 60%, respectively. The applicability of this structuring method is demonstrated by the fabrication of metasurfaces whose optical response can be tuned by the polarization of the incoming and the scattered light.
