Abstract:Abstract. Dipolar electron paramagnetic resonance (EPR) spectroscopy (DEER and other techniques) enables the structural characterization of macromolecular and biological systems by measurement of distance distributions between unpaired electrons on a nanometer scale. The inference of these distributions from the measured signals is challenging due to the ill-posed nature of the inverse problem. Existing analysis tools are scattered over several applications with specialized graphical user interfaces. This renders comparison, reproducibility, and method development difficult. To remedy this situation, we present DeerLab, an open-source software package for analyzing dipolar EPR data that is modular and implements a wide range of methods. We show that DeerLab can perform one-step analysis based on separable non-linear least squares, fit dipolar multi-pathway models to multi-pulse DEER data, run global analysis with non-parametric distributions, and use a bootstrapping approach to fully quantify the uncertainty in the analysis.

Abstract:This is a methodological guide to the use of deep neural networks in the processing of pulsed dipolar spectroscopy (PDS) data encountered in structural biology, organic photovoltaics, photosynthesis research, and other domains featuring long-lived radical pairs and paramagnetic metal ions. PDS uses distance dependence of magnetic dipolar interactions; measuring a single well-defined distance is straightforward, but extracting distance distributions is a hard and mathematically ill-posed problem requiring careful regularisation and background fitting. Neural networks do this exceptionally well, but their "robust black box" reputation hides the complexity of their design and training - particularly when the training dataset is effectively infinite. The objective of this paper is to give insight into training against simulated databases, to discuss network architecture choices, to describe options for handling DEER (double electron-electron resonance) and RIDME (relaxation-induced dipolar modulation enhancement) experiments, and to provide a practical data processing flowchart.

DEER-PREdict: Software for Efficient Calculation of Spin-Labeling EPR and NMR Data from Conformational Ensembles.

Abstract:Owing to their plasticity, intrinsically disordered and multidomain proteins require descriptions based on multiple conformations, thus calling for techniques and analysis tools that are capable of dealing with conformational ensembles rather than a single protein structure. Here, we introduce DEER-PREdict, a software program to predict Double Electron-Electron Resonance distance distributions as well as Paramagnetic Relaxation Enhancement rates from ensembles of protein conformations. DEER-PREdict uses an established rotamer library approach to describe the paramagnetic probes which are bound covalently to the protein.DEER-PREdict has been designed to operate efficiently on large conformational ensembles, such as those generated by molecular dynamics simulation, to facilitate the validation or refinement of molecular models as well as the interpretation of experimental data. The performance and accuracy of the software is demonstrated with experimentally characterized protein systems: HIV-1 protease, T4 Lysozyme and Acyl-CoA-binding protein. DEER-PREdict is open source (GPLv3) and available at github.com/KULL-Centre/DEERpredict and as a Python PyPI package pypi.org/project/DEERPREdict.
Deconvolution of 1D NMR Spectra: A Deep Learning-Based Approach

Abstract:The analysis of nuclear magnetic resonance (NMR) spectra to detect peaks and characterize their parameters, often referred to as deconvolution, is a crucial step in the quantification, elucidation, and verification of the structure of molecular systems. However, deconvolution of 1D NMR spectra is a challenge for both experts and machines. We propose a robust, expert-level quality deep learning-based deconvolution algorithm for 1D experimental NMR spectra. The algorithm is based on a neural network traine on synthetic spectra. Our customized pre-processing and labeling of the synthetic spectra enable the estimation of critical peak parameters. Furthermore, the neural network model transfers well to the experimental spectra and demonstrates low fitting errors and sparse peak lists in challenging scenarios such as crowded, high dynamic range, shoulder peak regions as well as broad peaks. We demonstrate in challenging spectra that the proposed algorithm is superior to expert results.

Towards Large-Scale and Spatiotemporally Resolved Diagnosis of Electronic Density of States by Deep Learning

Abstract:Modern laboratory techniques like ultrafast laser excitation and shock compression can bring matter into highly nonequilibrium states with complex structural transformation, metallization and dissociation dynamics. To understand and model the dramatic change of both electronic structures and ion dynamics during such dynamic processes, the traditional method faces difficulties. Here, we demonstrate the ability of deep neural network (DNN) to capture the atomic local-environment dependence of electronic density of states (DOS) for both multicomponent system under exoplanet thermodynamic condition and nonequilibrium system during super-heated melting process. Large scale and time-resolved diagnosis of DOS can be efficiently achieved within the accuracy of ab initio method. Moreover, the atomic contribution to DOS given by DNN model accurately reveals the information of local neighborhood for selected atom, thus can serve as robust order parameters to identify different phases and intermediate local structures, strongly highlights the efficacy of this DNN model in studying dynamic processes.

Abstract:Eumelanin is the biopolymer responsible for photoprotection in living beings and holds great promise as a smart biomaterial, but its detailed structure has not been characterized experimentally. Theoretical models are urgently needed to improve our knowledge of eumelanin's function and exploit its properties, but the enormous amount of possible oligomer components has made modelling not possible until now. Here we show that the stability and lowest vertical optical absorption of 5,6-dihydroxyindole (DHI) eumelanin dimer components can be modeled with deep neural networks, using fingerprint-like molecular representations as input. In spite of the modest data set size, average errors of only 6 and 9% for stability and S-1 absorption energy are obtained. Our fingerprints code the connectivity and oxidation patterns of the dimers in a straightforward, unambiguous way and can be extended to larger oligomers. This proof-of-principle work shows that machine learning can be applied to help solve the structural challenge of melanin.

Abstract:The rise and fall of artificial neural networks is well documented in the scientific literature of both computer science and computational chemistry. Yet almost two decades later, we are now seeing a resurgence of interest in deep learning, a machine learning algorithm based on multilayer neural networks. Within the last few years, we have seen the transformative impact of deep learning in many domains, particularly in speech recognition and computer vision, to the extent that the majority of expert practitioners in those field are now regularly eschewing prior established models in favor of deep learning models. In this review, we provide an introductory overview into the theory of deep neural networks and their unique properties that distinguish them from traditional machine learning algorithms used in cheminformatics. By providing an overview of the variety of emerging applications of deep neural networks, we highlight its ubiquity and broad applicability to a wide range of challenges in the field, including quantitative structure activity relationship, virtual screening, protein structure prediction, quantum chemistry, materials design, and property prediction. In reviewing the performance of deep neural networks, we observed a consistent outperformance against non-neural networks state-of-the-art models across disparate research topics, and deep neural network-based models often exceeded the "glass ceiling" expectations of their respective tasks. Coupled with the maturity of GPU-accelerated computing for training deep neural networks and the exponential growth of chemical data on which to train these networks on, we anticipate that deep learning algorithms will be a valuable tool for computational chemistry. © 2017 Wiley Periodicals, Inc.

Deep Learning Reaction Network: a machine learning framework for modeling time resolved data

Abstract:Model-based analysis is essential for extracting information about chemical reaction kinetics in full detail from time-resolved data sets. Such analysis combines experimental hypotheses of the process with mathematical models related to the system's physical mechanisms. This combination can provide a concise description of complex system dynamics and extrapolate kinetic model parameters, such as kinetic pathways, time constants, and species amplitudes. However, the process leading to the final kinetic model requires several intermediate steps in which different assumptions and models are tested, even using different experimental data sets. This approach requires considerable experience in modeling and data comprehension, as poor decisions at any stage of time-resolved data analysis (such as time-resolved spectra and agarose gel electrophoresis) can lead to an incorrect or incomplete kinetic model, resulting in inaccurate model parameters and amplitudes. The Deep Learning Reaction Network (DLRN) can rapidly provide a kinetic reaction network, time constants, and amplitude for the system, with comparable performance and, in part, even better than a classical fitting analysis. Additionally, DLRN works in scenarios in which the initial state is a non-emitting dark state and for multiple timescales. The utility of DLRN is also shown for more than one 2D system, as it performed well for both spectral and time-resolved agarose gel electrophoresis data.

Abstract:Abstract The analysis of nuclear magnetic resonance (NMR) spectra for the comprehensive and unambiguous identification and characterization of peaks is a difficult, but critically important step in all NMR analyses of complex biological molecular systems. Here, we introduce DEEP Picker, a deep neural network (DNN)-based approach for peak picking and spectral deconvolution which semi-automates the analysis of two-dimensional NMR spectra. DEEP Picker includes 8 hidden convolutional layers and was trained on a large number of synthetic spectra of known composition with variable degrees of crowdedness. We show that our method is able to correctly identify overlapping peaks, including ones that are challenging for expert spectroscopists and existing computational methods alike. We demonstrate the utility of DEEP Picker on NMR spectra of folded and intrinsically disordered proteins as well as a complex metabolomics mixture, and show how it provides access to valuable NMR information. DEEP Picker should facilitate the semi-automation and standardization of protocols for better consistency and sharing of results within the scientific community.

Deep-learning of parametric partial differential equations from sparse and noisy data

Abstract:Data-driven methods have recently made great progress in the discovery of partial differential equations (PDEs) from spatial-temporal data. However, several challenges remain to be solved, including sparse noisy data, incomplete library, and spatially or temporally varying coefficients. In this work, a new framework, which combines neural network, genetic algorithm, and stepwise methods, is put forward to address all of these challenges simultaneously. In the framework, a trained neural network is utilized to calculate derivatives and generate a large amount of meta-data, which solves the problem of sparse noisy data. Next, the genetic algorithm is used to discover the form of PDEs and corresponding coefficients, which solves the problem of the incomplete initial library. Finally, a stepwise adjustment method is introduced to discover parametric PDEs with spatially or temporally varying coefficients. In this method, the structure of a parametric PDE is first discovered, and then the general form of varying coefficients is identified. The proposed algorithm is tested on the Burgers equation, the convection-diffusion equation, the wave equation, and the KdV equation. Results demonstrate that this method is robust to sparse and noisy data, and is able to discover parametric PDEs with an incomplete initial library.

Characterising Aromatic Side Chains in Proteins through the Synergistic Development of NMR Experiments and Deep Neural Networks

Abstract:Nuclear magnetic resonance (NMR) spectroscopy has become an important technique in structural biology for characterising the structure, dynamics and interactions of macromolecules. While a plethora of NMR methods are now available to inform on backbone and methyl-bearing side-chains of proteins, a characterisation of aromatic side chains is more challenging and often requires specific labelling or C-detection. Here we present a deep neural network (DNN) named FID-Net-2, which transforms NMR spectra recorded on simple uniformly C labelled samples to yield high-quality H- C correlation spectra of the aromatic side chains. Key to the success of the DNN is the design of a complementary set of NMR experiments that produce spectra with unique features to aid the DNN produce high-resolution aromatic H- C correlation spectra with accurate intensities. The reconstructed spectra can be used for quantitative purposes as FID-Net-2 predicts uncertainties in the resulting spectra. We have validated the new methodology experimentally on protein samples ranging from 7 to 40 kDa in size. We demonstrate that the method can accurately reconstruct high resolution two-dimensional aromatic H- C correlation maps, high resolution three-dimensional aromatic-methyl NOESY spectra to facilitate aromatic H- C assignments, and that the intensities of peaks from the reconstructed aromatic H- C correlation maps can be used to quantitatively characterise the kinetics of protein folding. More generally, we believe that this strategy of devising new NMR experiments specifically for analysis using customised DNNs represents a substantial advance that will have a major impact on the study of molecules using NMR in the years to come.

Abstract:Molecular spectroscopy studies the interaction of molecules with electromagnetic radiation, and interpreting the resultant spectra is invaluable for deducing the molecular structures. However, predicting the molecular structure from spectroscopic data is a strenuous task that requires highly specific domain knowledge. DeepSPInN is a deep reinforcement learning method that predicts the molecular structure when given Infrared and 13C Nuclear magnetic resonance spectra by formulating the molecular structure prediction problem as a Markov decision process (MDP) and employs Monte-Carlo tree search to explore and choose the actions in the formulated MDP. On the QM9 dataset, DeepSPInN is able to predict the correct molecular structure for 91.5% of the input spectra in an average time of 77 seconds for molecules with less than 10 heavy atoms. This study is the first of its kind that uses only infrared and 13C nuclear magnetic resonance spectra for molecular structure prediction without referring to any pre-existing spectral databases or molecular fragment knowledge bases, and is a leap forward in automated molecular spectral analysis.

Deep-neural-network solution of the electronic Schrödinger equation

Abstract:The electronic Schrödinger equation can only be solved analytically for the hydrogen atom, and the numerically exact full configuration-interaction method is exponentially expensive in the number of electrons. Quantum Monte Carlo methods are a possible way out: they scale well for large molecules, they can be parallelized and their accuracy has, as yet, been only limited by the flexibility of the wavefunction ansatz used. Here we propose PauliNet, a deep-learning wavefunction ansatz that achieves nearly exact solutions of the electronic Schrödinger equation for molecules with up to 30 electrons. PauliNet has a multireference Hartree–Fock solution built in as a baseline, incorporates the physics of valid wavefunctions and is trained using variational quantum Monte Carlo. PauliNet outperforms previous state-of-the-art variational ansatzes for atoms, diatomic molecules and a strongly correlated linear H<sub>10</sub>, and matches the accuracy of highly specialized quantum chemistry methods on the transition-state energy of cyclobutadiene, while being computationally efficient.

Abstract:We introduce a scheme for molecular simulations, the Deep Potential Molecular Dynamics (DeePMD) method, based on a many-body potential and interatomic forces generated by a carefully crafted deep neural network trained with ab initio data. The neural network model preserves all the natural symmetries in the problem. It is "first principle-based" in the sense that there are no ad hoc components aside from the network model. We show that the proposed scheme provides an efficient and accurate protocol in a variety of systems, including bulk materials and molecules. In all these cases, DeePMD gives results that are essentially indistinguishable from the original data, at a cost that scales linearly with system size.

Abstract:The use of artificial intelligence to process diffraction images is challenged by the need to assemble large and precisely designed training data sets. To address this, a codebase called Resonet was developed for synthesizing diffraction data and training residual neural networks on these data. Here, two per-pattern capabilities of Resonet are demonstrated: (i) interpretation of crystal resolution and (ii) identification of overlapping lattices. Resonet was tested across a compilation of diffraction images from synchrotron experiments and X-ray free-electron laser experiments. Crucially, these models readily execute on graphics processing units and can thus significantly outperform conventional algorithms. While Resonet is currently utilized to provide real-time feedback for macromolecular crystallography users at the Stanford Synchrotron Radiation Lightsource, its simple Python-based interface makes it easy to embed in other processing frameworks. This work highlights the utility of physics-based simulation for training deep neural networks and lays the groundwork for the development of additional models to enhance diffraction collection and analysis.

Abstract:Limited throughput is a key challenge in in-vivo deep-tissue imaging using nonlinear optical microscopy. Point scanning multiphoton microscopy, the current gold standard, is slow especially compared to the wide-field imaging modalities used for optically cleared or thin specimens. We recently introduced 'De-scattering with Excitation Patterning or DEEP', as a widefield alternative to point-scanning geometries. Using patterned multiphoton excitation, DEEP encodes spatial information inside tissue before scattering. However, to de-scatter at typical depths, hundreds of such patterned excitations are needed. In this work, we present DEEP$^2$, a deep learning based model, that can de-scatter images from just tens of patterned excitations instead of hundreds. Consequently, we improve DEEP's throughput by almost an order of magnitude. We demonstrate our method in multiple numerical and physical experiments including in-vivo cortical vasculature imaging up to four scattering lengths deep, in alive mice.

Abstract:Real-time monitoring and quantitative measurement of molecular exchange between different microdomains are useful to characterize the local dynamics in porous media and biomedical applications of magnetic resonance. Diffusion exchange spectroscopy (DEXSY) is a noninvasive technique for such measurements. However, its application is largely limited by the involved long acquisition time and complex parameter estimation. In this study, we introduce a physics-guided deep neural network that accelerates DEXSY acquisition in a data-driven manner. The proposed method combines sampling pattern optimization and physical parameter estimation into a unified framework. Comprehensive simulations and experiments based on a two-site exchange system are conducted to demonstrate this new sampling optimization method in terms of accuracy, repeatability, and efficiency. This general framework can be adapted for other molecular exchange magnetic resonance measurements.
Solving Irregular and Data-enriched Differential Equations using Deep Neural Networks

Abstract:Recent work has introduced a simple numerical method for solving partial differential equations (PDEs) with deep neural networks (DNNs). This paper reviews and extends the method while applying it to analyze one of the most fundamental features in numerical PDEs and nonlinear analysis: irregular solutions. First, the Sod shock tube solution to compressible Euler equations is discussed, analyzed, and then compared to conventional finite element and finite volume methods. These methods are extended to consider performance improvements and simultaneous parameter space exploration. Next, a shock solution to compressible magnetohydrodynamics (MHD) is solved for, and used in a scenario where experimental data is utilized to enhance a PDE system that is \emph{a priori} insufficient to validate against the observed/experimental data. This is accomplished by enriching the model PDE system with source terms and using supervised training on synthetic experimental data. The resulting DNN framework for PDEs seems to demonstrate almost fantastical ease of system prototyping, natural integration of large data sets (be they synthetic or experimental), all while simultaneously enabling single-pass exploration of the entire parameter space.

Abstract:We introduce a deep neural network (DNN) framework called theReal-spaceAtomicDecompositionNETwork (radnet), which is capable of making accurate predictions of polarization and of electronic dielectric permittivity tensors in solids and aims to address limitations of previously available machine learning models for Raman predictions in periodic systems. This framework builds on previous, atom-centered approaches while utilizing deep convolutional neural networks. We report excellent accuracies on direct predictions for two prototypical examples: GaAs and BN. We then use automatic differentiation to efficiently calculate the Born-effective charges, longitudinal optical-transverse optical (LO-TO) splitting frequencies, and Raman tensors of these materials. We compute the Raman spectra, and find agreement withab initioresults. Lastly, we explore ways to generalize the predictions of polarization while taking into account periodic boundary conditions and symmetries.
