Abstract:<p>This article discusses three aspects of inner filter effect (IFE) in fluorescence spectroscopy. (i) First, IFE as undesirable in fluorescence measurements: IFE results in non-linear fluorescence response of the analyte under study and it has been verified that IFE cannot be eliminated; it can either be minimized or corrected for intensity loss. Over the years, researchers have proposed many intensity correction methods to avoid IFE related issues. Often analysts using fluorescence spectroscopy, knowingly or unknowingly, ignore IFE or use an inappropriate intensity correction method. Herein, we have highlighted the basis and significances of various correction models that are proposed since 1970s to till date. (ii) Second, IFE mediated concentration dependent red shift (CDRS) as an analytical tool: the conventional fluorescence measurements and IFE correction strategies cannot be applied in analysis of optically dense multi-fluorophoric samples like oils, petrochemicals, biological samples and food samples etc. The strategy for exclusive inclusion of IFE and IFE induced CDRS as characteristics of the system for development of fluorescence based assay, towards maximizing fluorescence sensitivity of optically dense multi-fluorophoric systems, have been discussed. (iii) Third, IFE based sensing: when the sample contains chromophores, which absorb either at the excitation or at the emission wavelength range of the fluorophore, then the chromophores act as a filter. Thus tuning either the absorber or fluorophore concentration will lead to development of fluorescence based assay for a selective analyte. Principles and protocols are described to identify whether a sensing event is due to IFE or any other fluorescence mechanism. Additionally, a brief description is given on advanced findings and progresses made in sensing of for various classes of analytes in the recent past (May 2018 to May 2019), using IFE concept. The second and third aspect combined together serve as a tool towards enhancing sensitivity of fluorescence measurement.</p>
Study on the Nonlinearity Between Absorbance and Concentration of Dyes in Aqueous Solution

Abstract:Lambert-Beer's law is usually limited to describe the linear relationship between the dye absorbance and the dye concentration in a certain concentration range. In this paper,we have investigated variances of the absorbance at the maximum absorption peak of Azure Ⅰ,Crystal Violet,Rhodamine B,Fluorescein and Methylene Blue in aqueous solution,respectively,with the dye concentration in a large range,and obtained the nonlinear calibration curves. Lambert-Beer's law can describe calibration curves of Crystal Violet and Rhodamine B. While it cannot describe calibration curves of AzureⅠ,Fluorescein and Methylene Blue. The variations of intermolecular interaction,refractive index,and light stability have been used to explore the origin of the nonlinear relationship. Intermolecular interaction and refractive index result in the nonlinear relationship between absorbance and concentration of dyes in high concentration. Light stability result in the nonlinear relationship in low concentration. The nonlinear calibration curves obtained here can be used to precisely detect and analyze the dye concentration in aqueous solution.
Adaptive handling of Rayleigh and Raman scatter of fluorescence data based on evaluation of the degree of spectral overlap

Abstract:At present the general scatter handling methods are unsatisfactory when scatter and fluorescence seriously overlap in excitation emission matrix. In this study, an adaptive method for scatter handling of fluorescence data is proposed. Firstly, the Raman scatter was corrected by subtracting the baseline of deionized water which was collected in each experiment to adapt to the intensity fluctuations. Then, the degrees of spectral overlap between Rayleigh scatter and fluorescence were classified into three categories based on the distance between the spectral peaks. The corresponding algorithms, including setting to zero, fitting on single or both sides, were implemented after the evaluation of the degree of overlap for individual emission spectra. The proposed method minimized the number of fitting and interpolation processes, which reduced complexity, saved time, avoided overfitting, and most importantly assured the authenticity of data. Furthermore, the effectiveness of this procedure on the subsequent PARAFAC analysis was assessed and compared to Delaunay interpolation by conducting experiments with four typical organic chemicals and real water samples. Using this method, we conducted long-term monitoring of tap water and river water near a dyeing and printing plant. This method can be used for improving adaptability and accuracy in the scatter handling of fluorescence data.

Abstract:Fluorescence Correlation Spectroscopy (FCS) is widely used to detect and quantify diffusion processes at the molecular level. The molecules of which diffusion is studied are marked with fluorescent dyes. It is commonly maintained that this technique only applies to systems where the concentration of fluorescent molecules is low. Even if this is the optimal operational condition, we show that FCS can be used also at high concentrations (up to 50$\mu$M) of fluorescent molecules: the detector blinding due to highly fluorescent solutions of concentrated dyes can be avoided by using neutral optic density (OD) filters, and the initial condition of very bad signal to noise ratio (SNR) can be hampered by suitable statistical averaging, as usual in other contexts of signal analysis.

Abstract:Pharmacokinetics and biodistribution studies are essential for characterizing fluorescent agents in vivo . However, few simple methods based on fluorescence imaging are available that account for tissue optical properties and sample volume differences. We describe a method for simultaneously quantifying mean fluorescence intensity of whole blood and homogenized tissues in glass capillary tubes for two fluorescent agents, ABY-029 and IRDye 680LT, using wide-field imaging and tissue-specific calibration curves. All calibration curves demonstrated a high degree of linearity with mean R 2 = 0.99 ± 0.01 and RMSE = 0.12 ± 0.04. However, differences between linear regressions indicate that tissue-specific calibration curves are required for accurate concentration recovery. The lower limit of quantification (LLOQ) for all samples tested was determined to be < 0.3 nM for ABY-029 and < 0.4 nM for IRDye 680LT.

Abstract:The effect of self absorption on the ratio of excimer to monochromophore emission intensities, I-e/I-m, has been explored by experimentally changing the solution layer thickness of the emission light path traversed in the solution in the right-angle geometry. The result shows that data obtained by front-face geometry are better than those obtained by right-angle geometry even after correction to zero solution thickness. The correction formula based on geometric optics given by Tsai and Torkelson is not adequate.

Abstract:Fluorescence spectroscopy is a central research tool in biology and has also become the dominant method enabling the revolution in biotechnology. At present, almost all fluorescence experiments are performed in a free space at condition, in which the oscillating dipole can radiate isotropically into space. We now describe a new opportunity, fluorescence spectral engineering (FSE), in which metallic surfaces or particles are used to modify the emission rates and spatial distribution of the emission. In this article we first summarize results from the physics literature which demonstrate the effects of metallic surfaces, colloids or islands to increase or decrease emissive rates, increase the quantum yields of low quantum yield chromophores, decrease the lifetimes, increase the distances for resonance energy transfer, and to direct the typically isotropic emission in specific directions. This latter effect is not the result of reflection, but rather as the result of the metal modifying the photon mode density surrounding the fluorophores and the fluorophore dipole interacting with free electrons in the metal. We then show experimental results, which demonstrate increased quantum yields, decreased lifetimes, increased photostability, and increased energy transfer distances near metal particles. Fluorescence spectral engineering provides opportunities for new types of fluorescence experiments and assays.

Abstract:A new method for the measurement of diffusion in thick samples is introduced, based upon the spatial Fourier analysis of Tsay and Jacobson (Biophys. J. 60: 360-368, 1991) for the video image analysis of fluorescence recovery after photobleaching (FRAP). In this approach, the diffusion coefficient is calculated from the decay of Fourier transform coefficients in successive fluorescence images. Previously, the application of FRAP in thick samples has been confounded by the optical effects of out-of-focus light and scattering and absorption by the sample. The theory of image formation is invoked to show that the decay rate is the same for both the observed fluorescence intensity and the true concentration distribution in the tissue. The method was tested in a series of macromolecular diffusion measurements in aqueous solution, in agarose gel, and in simulated tissue consisting of tumor cells (45% v/v) and blood cells (5% v/v) in an agarose gel. For a range of fluorescently labeled proteins (MW = 14 to 600 kD) and dextrans (MW = 4.4 to 147.8 kD), the diffusion coefficients in aqueous solution were comparable to previously published values. A comparison of the spatial Fourier analysis with a conventional direct photometric method revealed that even for the weakly scattering agarose sample, the conventional method gives a result that is inaccurate and dependent on sample thickness whereas the diffusion coefficient calculated by the spatial Fourier method agreed with published values and was independent of sample thickness. The diffusion coefficient of albumin in the simulated tissue samples, as determined by the spatial Fourier analysis, varied slightly with sample thickness. In contrast, when the same video images were analyzed by direct photometric analysis, the calculated diffusion coefficients were grossly inaccurate and highly dependent on sample thickness. No simple correction could be devised to ensure the accuracy of the direct photometric method of analysis.These in vitro experiments demonstrate the advantage of our new analysis for obtaining an accurate measure of the local diffusion coefficient in microscopic samples that are thick (thickness greater than the microscope depth of focus) and scatter light.

Abstract:The spatial resolution of conventional optical measurements is limited by far field diffraction effects. Recently a new optical technique has been demonstrated in which the spatial resolution can be much higher than the diffraction limit. Near-field optical microscopy involves scanning a spot of light, of dimension much smaller than the optical wavelength, in close proximity to the surface of a sample. To form the spot of light, a technique has been developed in which a single mode optical fiber is pulled to an ultrafine tip and coated with aluminum. 1 The tapered fiber tip funnels light through a small aperture (tens of nanometer) whose size determines the near-field spatial resolution. Abstract:Often only small amounts of sample are available for spectroscopic analytical determinations. This work investigates the enhancement of signal in columns packed with silica particles. We propose that silica particles cause the light to scatter through the column, effectively increasing optical path length. Packed columns are shown to be effective with fluorescence spectroscopy, but results were inconclusive with absorbance spectroscopy.

Abstract:Luminescence techniques are among the most widely used detection methods in the life and material sciences. At the core of these methods is an ever-increasing variety of fluorescent reporters (i.e., simple dyes, fluorescent labels, probes, sensors and switches) from different fluorophore classes ranging from small organic dyes and metal ion complexes, quantum dots and upconversion nanocrystals to differently sized fluorophore-doped or fluorophore-labeled polymeric particles. A key parameter for fluorophore comparison is the fluorescence quantum yield (Φf), which is the direct measure for the efficiency of the conversion of absorbed light into emitted light. In this protocol, we describe procedures for relative and absolute determinations of Φf values of fluorophores in transparent solution using optical methods, and we address typical sources of uncertainty and fluorophore class-specific challenges. For relative determinations of Φf, the sample is analyzed using a conventional fluorescence spectrometer. For absolute determinations of Φf, a calibrated stand-alone integrating sphere setup is used. To reduce standard-related uncertainties for relative measurements, we introduce a series of eight candidate quantum yield standards for the wavelength region of ∼350–950 nm, which we have assessed with commercial and custom-designed instrumentation. With these protocols and standards, uncertainties of 5–10% can be achieved within 2 h.

Abstract:Continuous in-line detection and process monitoring are essential for industrial, analytical, and biomedical applications. Lightweight, highly flexible, and low-cost fiber optics enable the construction of compact and robust hand-held devices forin situchemical and biological species analysis in both industrial and biomedicalin vitro/in vivodetection. Despite the broad range of fiber-optic based applications, we lack a good understanding of the parameters that govern the efficiency of light collection or the sensitivity of detection. Consequently, comparing samples of different optical density and/or geometry becomes challenging and can lead to misinterpretation of results; especially when we lack the approaches necessary to correct the detected signal (spectra) for artifacts such as inner-filter effect or scattering. Hence, in this work, we discuss factors affecting the signal detected by the fiber optic in the bare and lens-coupled flat-tipped configurations that lead to signal/spectral distortions. We also present a simple generic model describing the excitation profile and emission collection efficiency that we verify with experimental data. Understanding the principles governing the signal collected by the fiber will provide rationales for correcting the measured emission spectra and recovering the true emission profile of optically dense samples.

Abstract:We measured images and Fourier images of fluorescence for 0.11- and 0.22-$\mu$m-diameter dye-doped polystyrene micro-sphere beads on a solid immersion lens, and experimentally verified strongly-angle-dependent fluorescence intensities due to efficient near-field optical coupling in solid immersion fluorescence microscopy. The results are interpreted in comparison with calculated emission patterns of an emission dipole placed near a solid surface, which establish a basic model for high-collection efficiency in solid-immersion fluorescence microscopy.

Direct evaluation of self-quenching behavior of fluorophores at high concentrations using an evanescent field

Abstract:The quantum yield of a fluorophore is reduced when two or more identical fluorophores are in close proximity to each other. The study of protein folding or particle aggregation is can be done based on this above-mentioned phenomenon—called self-quenching. However, it is challenging to characterize the self-quenching of a fluorophore at high concentrations because of the inner filter effect, which involves depletion of excitation light and re-absorption of emission light. Herein, a novel method to directly evaluate the self-quenching behavior of fluorophores was developed. The evanescent field from an objective-type total internal reflection fluorescence (TIRF) microscope was used to reduce the path length of the excitation and emission light to ~100 nm, thereby supressing the inner filter effect. Fluorescence intensities of sulforhodamine B, fluorescein isothiocyanate (FITC), and calcein solutions with concentrations ranging from 1 μM to 50 mM were directly measured to evaluate the concentration required for 1000-fold degree of self-quenching and to examine the different mechanisms through which the fluorophores undergo self-quenching.

Abstract:The intricate interplay between the irradiation wavelength, the fluorophore quantum yield (QY) and penetration depth profoundly influences the efficacy of in vivo fluorescence imaging in various applications. Understanding the complex behavior of fluorescence in vivo, specifically how variations in wavelength affect the QY of commonly used dyes and the depth of imaging is crucial for optimizing fluorescence imaging techniques, as it directly impacts the accuracy and efficiency of imaging in biological tissues. In our study, we explore these dynamics through Monte Carlo simulations conducted under conditions reflective of wide-field fluorescence imaging, examining how variations in wavelength impact the dye's QY and depth of imaging, and consequently, the fluorescence behavior. A transition in the exponential decay of the emission depth exponent is observed around the 500–600 nm range, indicating varying degrees of influence of depth on the fluorescence emission. The analysis of the fluorophore's QY reveals wavelength-dependent variations, with the most significant impact observed in the 600–700 nm range. Moreover, we continued our investigation to explore multiplexing, unveiling insights into the spacing between identical spots in multiplexing images across various depths and wavelengths.

A new route to obtain fluorescence X-ray absorption spectra of compounds and to remove the self-absorption induced nonlinearity in the spectra

Abstract:A new route to obtain fluorescence X-ray absorption spectra of compounds and to remove the self-absorption induced nonlinearity in the spectra is described. The fluorescent intensity If is linearly proportional to the absorption coefficient μ. For studies of surface structures around an element (κ) the fluorescence detection is often the mode of choice. However, the measurement may suffer from a self-absorption (SA) effect which nonlinearly distorts the spectra. The effect is severe when κ is concentrated or the measurements are carried out in certain geometries. Here, the correlations among emission events in compounds are examined following resonance X-ray core-electron excitation within κ. Under conditions leading to SA, If emitted from κ apparently has a conjugated relationship with the fluorescent intensities simultaneously emitted from other elements (ξ). Normalizing the former (κ) by the latter (ξ) will largely remove SA effects and reduce this nonlinear problem to a tractable linear problem. This does result in a moderate reduction of the spectral amplitude due to the so-called secondary emission from ξ excited by the emission from κ. Nonetheless, the resulting spectra will allow one to accurately determine bond distances and disorder and, in some respects, can be superior to spectra obtained via the absorption channel. For μξ < μκ and grazing incidence geometry, the amplitude reduction can be small and simple normalization is sufficient to restore the spectral integrity with remarkable accuracy. This has been instrumental in unravelling the surface and subsurface structures around cations in amorphous Ga-In-O and Zn-Sn-O films which are otherwise inaccessible due to severe SA effects. This method has also been applied to several samples with μξ ≃ μκ to examine its applicability. For these samples, the amplitude reduction is 12 ± 4% versus their standards for the data measured with the classical 45°/45° geometry. This experimental method is easy to implement. Since If from κ and ξ are measured by the same detector system, it is also superior to other methods in removing systematic errors such as detector system nonlinearity, electronic noise, and some beam instabilities, and in removing spectral imperfections due to, for example, SA effects, diffraction effects and sample inhomogeneity. The distortions resulting from the latter can be severe in the spectra measured in transmission mode.
Calculating Absorption and Fluorescence Spectra for Chromophores in Solution with Ensemble Franck-Condon Methods

Abstract:Accurately modeling absorption and fluorescence spectra for molecules in solution poses a challenge due to the need to incorporate both vibronic and environmental effects, as well as the necessity of accurate excited state electronic structure calculations. Nuclear ensemble approaches capture explicit environmental effects, Franck-Condon methods capture vibronic effects, and recently introduced ensemble-Franck-Condon approaches combine the advantages of both methods. In this study, we present and analyze simulated absorption and fluorescence spectra generated with combined ensemble-Franck-Condon approaches for three chromophore-solvent systems and compare them to standard ensemble and Franck-Condon spectra, as well as to experiment. Employing configurations obtained from ground and excited state ab initio molecular dynamics, three combined ensemble-Franck-Condon approaches are directly compared to each other to assess the accuracy and relative computational time. We find that the approach employing an average finite-temperature Franck-Condon lineshape generates spectra nearly identical to the direct summation of an ensemble of Franck-Condon spectra at one-fourth of the computational cost. We analyze how the spectral simulation method, as well as the level of electronic structure theory, affects spectral lineshapes and associated Stokes shifts for 7-nitrobenz-2-oxa-1,3-diazol-4-yl (NBD) and Nile Red in dimethyl sulfoxide (DMSO), and 7-methoxy coumarin-4-acetic acid (7MC) in methanol. For the first time, our studies showcase the capability of combined ensemble-Franck-Condon methods for both absorption and fluorescence spectroscopy and provide a powerful tool for simulating linear optical spectra.

Abstract:The application of the inner filter effect (IFE) in fluorescent substance determination is gaining popularity. In this paper, a theory of the fluorescence distribution along with the excitation light path is derived from our previous research about the spatial micro-element method. According to the relationship between the summation of fluorescence intensities along the vertical direction at a certain position on the excitation light path and the position, a high-concentration and wide-range fluorescent substance quantification method based on the IFE and fluorescence imaging analysis is proposed. Correspondingly, a high-throughput fluorescent substance quantification detection system is constructed. In order to validate the method, solutions of rhodamine B in different concentrations are used for principle validation, concentration prediction, and experimental investigation on the influence of integration time and lens distortion. The high-throughput system enables the simultaneous measurement of six samples, realizing the high-concentration and wide-range quantification of rhodamine B (100–600 mg/L ) with high precision (R 2 = 0.9992, MRE = 2.34 %). By setting the filter wheel, the system can measure the concentration of fluorescent substances with different emission wavelengths. The improvement of experimental device is expected to reduce the single sample capacity to tens of microliters and increase the overall sample quantity to tens or even hundreds. Abstract:FLUORESCENCE SPECTROSCOPY: FROM FUNDAMENTALS TO THE INFLUENCE OF INSTRUMENTAL PARAMETERS FOR ANALYSIS OF ORGANIC DYES AND INORGANIC NANOPARTICLES. Fluorescence spectroscopy is an extremely sensitive analytical technique that has been widely used to elucidate problems that require low detection limits. Although fluorescence spectroscopy is widespread in industry and academia, there is a lack of teaching materials demonstrating its basic principles, as well as the influence of instrumental parameters involved in the technique, which limit its correct use and the full potential of it. For this reason, this work aims to explore the principles of fluorescence spectroscopy and correlate them in function of different instrumental variables to carry out a fluorescence experiment. The spectrofluorometer parameters such as the excitation wavelength, excitation and emission slits, step, integration time, detection geometry as well as concentration of the samples were varied to illustrate how the best resulting spectra can be registered free of artifacts. To do so, two organic dyes with structured vibronic bands (pyrene) and another with unstructured bands (rhodamine 6G) were used. Another study carried out involved the use of 3D spectra, excitation/emission spectra, of cadmium telluride (CdTe) quantum dots. In this case, it was possible to show the excitation spectrum of nanomaterials, collecting emissions at different wavelengths, as well as analyzing the particle size distribution.
