Abstract:Quantum chemistry-based codes and methods provide valuable computational tools to estimate reaction energetics and elucidate reaction mechanisms. Electronic structure methods allow directly studying the chemical transformations in molecular systems involving breaking and making of chemical bonds and the associated changes in the electronic structure. The link between the electronic structure and chemical bonding can be provided through the crystal orbital Hamilton population (COHP) analysis that allows quantifying the bond strength by computing Hamilton-weighted populations of localized atomic orbitals. Another important parameter reflecting the nature and strength of a chemical bond is the bond order that can be assessed by the density derived electrostatic and chemical (DDEC6) method which relies on an electron and spin density-partitioning scheme. Herein, we describe a linear correlation that can be established between the DDEC6-derived bond orders and the bond strengths computed with the COHP formalism. We demonstrate that within defined boundaries, the COHP-derived bond strengths can be consistently compared among each other and linked to the DDEC6-derived bond orders independent of the used model. The validity of these correlations and the effective model independence of the electronic descriptors are demonstrated for a variety of gas-phase chemical systems, featuring different types of chemical bonds. Furthermore, the applicability of the derived correlations to the description of complex reaction paths in periodic systems is demonstrated by considering the zeolite-catalyzed Diels-Alder cycloaddition reaction between 2,5-dimethylfuran and ethylene.
Quantum Entanglement in Carbon-Carbon, Carbon-Phosphorus and Silicon-Silicon Bonds

Abstract:The chemical bond is an important local concept to understand chemical compounds and processes. Unfortunately, like most local concepts, the chemical bond and the bond order do not correspond to any physical observable and thus cannot be determined as an expectation value of a quantum chemical operator. We recently demonstrated [Boguslawski et al., J. Chem. Theory Comput., 2013, 9, 2959--2973] that one- and two-orbital-based entanglement measures can be applied to interpret electronic wave functions in terms of orbital correlation. Orbital entanglement emerged to be a powerful tool to provide a qualitative understanding of bond-forming and bond-breaking processes, and allowed for an estimation of bond orders of simple diatomic molecules beyond the classical bonding models. In this article we demonstrate that the orbital entanglement analysis can be extended to polyatomic molecules to understand chemical bonding.

A Quantum Chemical Study on Charge-transfer Complexes of Azoalkane with Halogens

Abstract:The charge-transfer complexes (CTCs) of 2,3-diazabicyclo-[2,2,2]oct-2-ene (DBO) with halogens X-2 (X = Cl, Br and I) have been theoretically investigated by using HF, B3LYP and MP2 methods accompanied with the LanL2DZ* basis set. sigma-type CTCs a re considered, showing the interaction between DBO and halogen can be well described by the MP2 approach, whereas the HF method is unsuitable. When taking the ZPE and BSSE effects into account, the binding energy of DBO with I-2 is calculated to be 33.6 kJ/mol, slightly larger than that of complex (DBOBr2)-Br-... but significantly higher than that of (DBOCl2)-Cl-... by as much as 24 kJ/mol. This energetic variation is in accord with the intermolecular distances between DBO and halogen as well as the results of natural population analysis. pi-type CTCs of (DBOI2)-I-... and DBO...(I-2)(2) have also been examined. While the former is predicted to be unstable owing to the mismatching frontier orbitals, and the latter is most likely to exist.

Abstract:Chemical reactions can be generally regarded as reorganization of chemical bonds through bond dissociation and formation. In this respect the fundamental energetic term "bond dissociation energy (BDE)," which describes the minimum energy required for homolysis of a bond in elementary bond-breaking step under standard conditions, should be the key factor to rationally understand chemical processes in terms of mechanism, reactivity and selectivity. This is especially imperative for development of artificial intelligence (AI) chemistry in the background of big data because it provides not only the necessary data but also hints for establishing descriptor sets and specific algorithms. However, till present, the known number of BDEs measured by experiments is only about 20 thousands, in stark contrast to the number of registered molecules of over 190 million known today. To narrow down the gap, in this mini-review, we introduce a quite facile way, the "anchoring method," for efficient and satisfactory estimations of numerous BDEs of various complicated molecules whose BDEs are inconvenient to derive. The advantages and applicability of the anchoring method in comparison with those by the previous group additivity (GA) scheme and by computations are also addressed.

Abstract:Recently, the correlation theory of the chemical bond was developed, which applies concepts of quantum information theory for the characterization of chemical bonds, based on the multiorbital correlations within the molecule. Here for the first time, we extend the use of this mathematical toolbox for the description of electron-deficient bonds. We start by verifying the theory on the textbook example of a molecule with three-center two-electron bonds, namely the diborane(6). We then show that the correlation theory of the chemical bond is able to properly describe bonding situation in more exotic molecules which have been synthetized and characterized only recently, in particular the diborane molecule with four hydrogen atoms [diborane(4)] and neutral zerovalent s-block beryllium complex, whose surprising stability was attributed to a strong three-center two-electron $\pi$ bond stretching across the C-Be-C core. Our approach is of a high importance especially in the light of a constant chase after novel compounds with extraordinary properties where the bonding is expected to be unusual.

An efficient memetic, permutation-based evolutionary algorithm for real-world train timetabling

Abstract:Train timetabling is a difficult and very tightly constrained combinatorial problem that deals with the construction of train schedules. We focus on the particular problem of local reconstruction of the schedule following a small perturbation, seeking minimisation of the total accumulated delay by adapting times of departure and arrival for each train and allocation of resources (tracks, routing nodes, etc.). We describe a permutation-based evolutionary algorithm that relies on a semi-greedy heuristic to gradually reconstruct the schedule by inserting trains one after the other following the permutation. This algorithm can be hybridised with ILOG commercial MIP programming tool CPLEX in a coarse-grained manner: the evolutionary part is used to quickly obtain a good but suboptimal solution and this intermediate solution is refined using CPLEX. Experimental results are presented on a large real-world case involving more than one million variables and 2 million constraints. Results are surprisingly good as the evolutionary algorithm, alone or hybridised, produces excellent solutions much faster than CPLEX alone.

Abstract:In the study of materials and macromolecules by first-principle methods, the bond order is a useful tool to represent molecules, bulk materials and interfaces in terms of simple chemical concepts. Despite the availability of several methods to compute the bond order, most applications have been limited to small systems because a high spatial resolution of the wave function and an all-electron representation of the electron density are typically required. Both limitations are critical for large-scale atomistic calculations, even within approximate density-functional theory (DFT) approaches. In this work, we describe our methodology to quickly compute delocalization indices for all atomic pairs, while keeping the same representation of the wave function used in most compute-intensive DFT calculations on high-performance computing equipment. We describe our implementation into a post-processing tool, designed to work with Quantum ESPRESSO, a popular open-source DFT package. In this way, we recover a description in terms of covalent bonds from a representation of wave function containing no explicit information about atomic types and positions.

Molecular Orbitals Support Energy-Stabilizing "Bonding" Nature of Bader's Bond Paths

Abstract:Our MO-based findings proved a bonding nature of each density bridge (DB, or a bond path with an associated critical point, CP) on a Bader molecular graph. A DB pinpoints universal physical and net energy-lowering processes that might, but do not have to, lead to a chemical bond formation. Physical processes leading to electron density (ED) concentration in internuclear regions of three distinctively different homopolar H,H atom-pairs as well as classical C-C and C-H covalent bonds were found to be exactly the same. Notably, properties of individual MOs are internuclear-region specific as they (i) concentrate, deplete, or do not contribute to ED at a CP and (ii) delocalize electron-pairs through either in- (positive) or out-of-phase (negative) interference. Importantly, dominance of a net ED concentration and positive e--pairs delocalization made by a number of σ-bonding MOs is a common feature at a CP. This feature was found for the covalently bonded atoms as well as homopolar H,H atom-pairs investigated. The latter refer to a DB-free H,H atom-pair of the bay in the twisted biphenyl (Bph) and DB-linked H,H atom-pairs (i) in cubic Li4H4, where each H atom is involved in three highly repulsive interactions (over +80 kcal/mol), and (ii) in a weak attractive interaction when sterically clashing in the planar Bph.

Abstract:The crystal orbital bond index (COBI) is a new and intuitive method for quantifying covalent bonding in solid-state materials. COBI is based on the bond index by Wiberg and Mayer and extends their ideas to the case of translationally invariant objects, that is, crystalline matter. COBI's qualitative interpretation resembles the well-established crystal orbital overlap population and crystal orbital Hamilton population methods but should be more familiar to chemists since it directly relates to the classical bond order. In contrast to the aforementioned descriptors, COBI also allows for examining multicenter interactions within a local-orbital framework. As an additional bonding indicator, we refer to the Ewald sum for electrostatic lattice potentials, thereby enabling the calculation of electrostatic lattice energies as well as site potentials from quantum-mechanical charges as directly derived from the wave function, not from the density.This article has not yet been cited by other publications.
A valence bond study of the dioxygen molecule

Abstract:The dioxygen molecule has been the subject of valence bond (VB) studies since 1930s, as it was considered as the first "failure" of VB theory. The object of this article is to provide an unambiguous VB interpretation for the nature of chemical bonding of the molecule by means of modern VB computational methods, VBSCF, BOVB, and VBCI. It is shown that though the VBSCF method can not provide quantitative accuracy for the strongly electronegative and electron-delocalized molecule because of the lack of dynamic correlation, it still gives a correct qualitative analysis for wave function of the molecule and provides intuitive insights into chemical bonding. An accurate quantitative description for the molecule requires higher levels of VB methods that incorporate dynamic correlation. The potential energy curves of the molecule are computed at the various VB levels. It is shown that there exists a small hump in the PECs of VBSCF for the ground state, as found in previous studies. However, higher levels of VB methods dissolve the hump. The BOVB and VBCI methods reproduce the dissociation energies and other physical properties of the ground state and the two lowest excited states in very good agreement with experiment and with sophisticated MO based methods, such as the MRCI method.
Bond-orientational Order in Molten Salt: Molecular Dynamic Simulation

Abstract:The bond-orientational order in molten salt LiF, KF, and KCl systems has been studied by molecular dynamics simulation. The bond spherical harmonics have been calculated for the instantaneous local structures in computer-generated configurations of the molten salts. A new method of bond spherical harmonics calculation with equal neighbor number N has been proposed. For the standard structures with different coordination number, their quadratic invariant Ql histograms with same N have been calculated and a model with parameter of square deviation have been suggested. The Ql histograms with N=4 and N=12 for some standard structures have been given and the qualitative or semiquantitative estimations of the bond-orientational orders in those three molten salt systems have been obtained. The bond angle probability distributions have also been calculated and taken as the basis for evaluating the usefulness of the new method. The results show that the local structures in molten salt systems are somewhat similar to tetrahedron while the icosahedron structure is hardly found.

Abstract:A series of dimeric complexes formed between bromocarbon molecules and two anions (Br- and CN-) have been investigated by using MP2 method. The quantum theory of atoms in molecules (QTAIM) and the second-order perturbation natural bond orbital (NBO) approaches were applied to analyze the electron density distributions of these complexes and to explore the nature of charge-assisted halogen bonding interactions. As anticipated, these interactions are significantly stronger relative to the corresponding neutral ones. The results derived from ab initio calculations described herein reveal a major contribution from the electrostatic interaction on the stability of the systems considered. Beside the electrostatic interaction, the charge-transfer force and the second-order orbital interaction also play an important role in the formation of the complexes, as a NBO analysis suggested. The presence of halogen bonds in the complexes has been identified in terms of the QTAIM methodology, and several linear relationships have been established to provide more insight into charge-assisted halogen bonding interactions. Abstract:The performances of the DFT functionals B3LYP, BHandHLYP, M06, M06-2X, PBE1PBE, TPSSh, X3LYP, and BP86 have been benchmarked with a thermochemistry database containing 50 bond dissociation energies (BDEs) of M–OH n + complexes (n = 0–2). Among the tested methods, B3LYP was found to perform best both in accuracy and error distributions. Next, 162 BDEs (M+–OH n ) (M = K − La, Hf − Rn; n = 0–2) are calculated at the B3LYP/def2-QZVP level of theory and their periodic trends are presented as an overview. Further, the H-atom affinities of MO+ and MOH+ are derived from the calculated BDEs.
A rule-based algorithm for automatic bond type perception

Abstract:Assigning bond orders is a necessary and essential step for characterizing a chemical structure correctly in force field based simulations. Several methods have been developed to do this. They all have advantages but with limitations too. Here, an automatic algorithm for assigning chemical connectivity and bond order regardless of hydrogen for organic molecules is provided, and only three dimensional coordinates and element identities are needed for our algorithm. The algorithm uses hard rules, length rules and conjugation rules to fix the structures. The hard rules determine bond orders based on the basic chemical rules; the length rules determine bond order by the length between two atoms based on a set of predefined values for different bond types; the conjugation rules determine bond orders by using the length information derived from the previous rule, the bond angles and some small structural patterns. The algorithm is extensively evaluated in three datasets, and achieves good accuracy of predictions for all the datasets. Finally, the limitation and future improvement of the algorithm are discussed.

Abstract:Abstract Molecules with directly bonded boron atoms with different coordination numbers (10, 11, 12 and 13) can be prepared from suitable bifunctional bases like 6, 7, 8 or 9 and C12B - BC12 (1) in an appropriate solvent at high dilution. Properties and spectroscopic data - including 1 J( 11 B- 11 B) - are described. The molecular structure of 10 was investigated by means of an X-ray structure analysis.
A Quantum-Chemical Bonding Database for Solid-State Materials

Abstract:An in-depth insight into the chemistry and nature of the individual chemical bonds is essential for understanding materials. Bonding analysis is thus expected to provide important features for large-scale data analysis and machine learning of material properties. Such chemical bonding information can be computed using the LOBSTER software package, which post-processes modern density functional theory data by projecting the plane wave-based wave functions onto a local, atomic orbital basis. With the help of a fully automatic workflow, the VASP and LOBSTER software packages are used to generate the data. We then perform bonding analyses on 1520 compounds (insulators and semiconductors) and provide the results as a database. The database structure of the bonding analysis database, which allows easy data retrieval, is also explained. The projected densities of states and bonding indicators are benchmarked on standard density-functional theory computations and available heuristics, respectively. Lastly, we illustrate the predictive power of bonding descriptors by constructing a machine-learning model for phononic properties, which shows an increase in prediction accuracies by 27 % (mean absolute errors) compared to a benchmark model differing only by not relying on any quantum-chemical bonding features.

Abstract:The spin-correlation operators needed to calculate the probabilities of the two-electron and six-electron spin alternate arrangements in cata-benzenoid hydrocarbons are defined. The projective Hückel wavefunctions were used instead of VB wavefunctions. Bond lengths and local aromaticity were analysed. A new measure of bond strength and Clar's aromatic sextet were obtained by using the spin-correlation order.

Abstract:The boron carbonyl cluster cations in the form of B-3(CO)(n)(+) (n = 4-6) are produced and studied by infrared photodissociation spectroscopy in the carbonyl stretching frequency region in the gas phase. Their geometric structures are determined with the aid of density functional theory calculations. The B-3(CO)(4)(+) cation is characterized to have a D-2d (OC)(2)B=B=B(CO)(2) structure and (1)A(1) electronic ground state with a linear boron skeleton. The B-3(CO)(5)(+) cation is determined to have a chain boron framework with C-2 nu symmetry. The B-3(CO)(6)(+) cation is a weakly bound CO-tagged complex involving a B-3(CO)(5)(+) ion core. Bonding analysis reveals that B-3(CO)(4)(+) has a chemical bonding pattern similar to allene, while bonding in B-3(CO)(5)(+) is similar to that in allyl anion.

Abstract:The boron carbonyl cation complexes B(CO)(3)(+), B(CO)(4)(+) and B-2(CO)(4)(+) are studied by infrared photodissociation spectroscopy and theoretical calculations. The B(CO)(4)(+) ions are characterized to be very weakly bound complexes involving a B(CO)(3)(+) core ion, which is predicted to have a planar D-3h structure with the central boron retaining the most favorable 8-electron configuration. The B-2(CO)(4+) cation is determined to have a planar D-2h structure involving a B-B one and half bond. The analysis of the B-CO interactions with the EDANOCV method indicates that the OC -> B sigma donation is stronger than the B -> CO pi back donation in both ions.

Abstract:The halogen bonding complexes H2O center dot center dot center dot M (M = F-2, ClF, and CF4) in comparison with the hydrogen bonding H2O center dot center dot center dot HF complex are studied by high-level ab initio calculations and electron topological atoms-in-molecules (AIM) analyses. The basis set superposition error corrections are important to predict if the structures are in good agreement with the experimental results. Both the CCSD(T)/aug-cc-pVTZ calculations and the AIM analyses indicate a interaction strength order: H2O center dot center dot center dot HF > H2O center dot center dot center dot ClF > H2O center dot center dot center dot F-2 > H2O center dot center dot center dot CF4, with the interaction energies -7.91, -4.16, -1.11, and -1.05 kcal/mol, respectively. The symmetry-adapted perturbation theory analyses have been carried out towards understanding of the nature of the halogen bonding interactions in the complexes H2O center dot center dot center dot M (M = F-2, ClF, and CF4), where the exchange energies are the predominant repulsive components. For the complexes involving polar monomers, the hydrogen bonding H2O center dot center dot center dot HF and the halogen bonding H2O center dot center dot center dot ClF, the largest attractive contributions are the electrostatic energies. However, in H2O center dot center dot center dot F-2 and H2O center dot center dot center dot CF4, the attractive dispersion energies become more important, and the induction energy in the former complex is a little higher than that in the latter. In contrary to the red-shifts of H-F, Cl-F, and F-F bond stretching vibrational frequencies in the complexes H2O center dot center dot center dot M (M = HF, ClF, and F-2), the blue-shifts are predicted for C-F bonds neighboring water in H2O center dot center dot center dot CF4.
