Abstract:The advancement of omics technology has vigorously promoted the development of the life sciences; metabolomics in particular has emerged as a powerful tool that has a promising future in scientific research and clinical practice. As terminal products of complex biochemical networks, endogenous low-molecular-weight metabolites contain rich information about the physiological status of an individual or group of people. Also, this information has more practical significance in that we know "what happened" instead of "what might happen" to some degree. Rapid and accurate screening of metabolites on a large scale was beyond imagining in the past; however, benefiting from high-throughput technical means, the overall disturbance of metabolites induced by environmental stimulus or treatments can now be well analyzed. After appropriate bioinformatic analysis, clinically relevant biomarkers of a disease can be found, and an accurate and dynamic picture of metabolic disturbance that contributes to a phenotype of a certain organism can be constructed. Biomarkers can also reveal the general metabolic condition by pathways that correlate with disease progression, or even with the risk of certain diseases. Thus, as an indispensable part of the framework of systems biology, metabolomics has been widely used in, but not limited to, the fields of medical science, pharmaceuticals, botany, and microbiology. In this article, we focus on metabolomics' mainstream research content and technical innovations such as determination methods for biologically active compounds; further, we pay more attention to the future trends and various possibilities for metabolomics study.

Abstract:Metabolomics represent a global understanding of metabolite complement of integrated living systems and dynamic responses to the changes of both endogenous and exogenous factors and has many potential applications and advantages for the research of complex systems. As a systemic approach, metabolomics adopts a "top-down" strategy to reflect the function of organisms from the end products of the metabolic network and to understand metabolic changes of a complete system caused by interventions in a holistic context. This property agrees with the holistic thinking of Traditional Chinese Medicine (TCM), a complex medical science, suggesting that metabolomics has the potential to impact our understanding of the theory behind the evidence-based Chinese medicine. Consequently, the development of robust metabolomic platforms will greatly facilitate, for example, the understanding of the action mechanisms of TCM formulae and the analysis of Chinese herbal (CHM) and mineral medicine, acupuncture, and Chinese medicine syndromes. This review summarizes some of the applications of metabolomics in special TCM issues with an emphasis on metabolic biomarker discovery.

Abstract:Metabolic disturbances have been associated with many human diseases, including cancer, diabetes, and cardiovascular disease. Metabolomics, a rapidly growing member of the -omics family, investigates cellular metabolism by quantifying metabolites on a large scale and provides a link between metabolic pathways and the upstream genome that governs them. With the advances in analytical technologies, metabolomics is becoming a powerful tool for identifying diagnostic biomarkers of diseases, elucidating the pathological mechanisms, discovering novel drug targets, predicting drug responses, interpreting the mechanisms of drug action, as well as enabling precision treatment of patients. In this review, we highlight the recent advances of technologies and methodologies in metabolomics and their applications to the field of clinical pharmacology. Recent publications from 2013 to 2018 are covered in the review, and current challenges and potential future directions in the field are also discussed.

Abstract:Metabonomics, the scientific research of endogenous metabolic responses of living systems to pathophysiological stimuli or genetic modification, serves as a source of not only qualitative but also quantitative data of metabolites essential for the description of the metabolic cycle. In recent years, metabonomics has been developed into an important and valuable tool in life sciences. Substantial innovations and improvements of analytical technique allow metabonomics to run routinely. Although there are some shortages of metabonomics, new strategies, methodologies, and tools have been proposed to solve the problems by many researchers. Integration, quantification, and normalization are identified as important future trends for the continuous development of metabonomics. The overview, recent developments, and future prospects of metabonomics are shown and discussed in this review.

Abstract:Colorectal cancer (CRC) is one of the most common cancers in the world, having both high prevalence and mortality. It is usually diagnosed at advanced stages due to the limitations of current screening methods used in the clinic. There is an urgent need to develop new biomarkers and modalities to detect, diagnose, and monitor the disease. Metabonomics, an approach that involves the comprehensive profiling of the full complement of endogenous metabolites in a biological system, has demonstrated its great potential for use in the early diagnosis and personalized treatment of various cancers including CRC. By applying advanced analytical techniques and bioinformatics tools, the metabolome is mined for biomarkers that are associated with carcinogenesis and prognosis. This review provides an overview of the metabonomics workflow and studies, with a focus on recent advances and findings in biomarker discovery for the early diagnosis and prognosis of CRC.

Abstract:Metabolomics is a relatively new high-throughput technology that aims at measuring all endogenous metabolites within a biological sample in an unbiased fashion. Abstract:Over the last decades there has been a change in biomedical research with the search for single genes, transcripts, proteins, or metabolites being substituted by the coverage of the entire genome, transcriptome, proteome, and metabolome with the "omics" approaches. The emergence of metabolomics, defined as the comprehensive analysis of all metabolites in a system, is still recent compared to other "omics" fields, but its particular features and the improvement of both analytical techniques and pattern recognition methods has contributed greatly to its increasingly use. The feasibility of metabolomics for biomarker discovery is supported by the assumption that metabolites are important players in biological systems and that diseases cause disruption of biochemical pathways, which are not new concepts. In fact, metabolomics, meaning the parallel assessment of multiple metabolites, has been shown to have benefits in various clinical areas. Compared to classical diagnostic approaches and conventional clinical biomarkers, metabolomics offers potential advantages in sensitivity and specificity. Despite its potential, metabolomics still retains several intrinsic limitations which have a great impact on its widespread implementation - these limitations in biological and experimental measurements. This review will provide an insight to the characteristics, strengths, limitations, and recent advances in metabolomics, always keeping in mind its potential application in clinical/ health areas as a biomarker discovery tool.

Abstract:Emerging evidence has demonstrated the vital role of metabolism in various diseases or disorders. Metabolomics provides a comprehensive understanding of metabolism in biological systems. With advanced analytical techniques, metabolomics exhibits unprecedented significant value in basic drug research, including understanding disease mechanisms, identifying drug targets, and elucidating the mode of action of drugs. More importantly, metabolomics greatly accelerates the drug development process by predicting pharmacokinetics, pharmacodynamics, and drug response. In addition, metabolomics facilitates the exploration of drug repurposing and drug-drug interactions, as well as the development of personalized treatment strategies. Here, we briefly review the recent advances in technologies in metabolomics and update our knowledge of the applications of metabolomics in drug research and development.

Abstract:Plant metabolomics plays important roles in both basic and applied studies regarding all aspects of plant development and stress responses. With the improvement of living standards, people need high quality and safe food supplies. Thus, understanding the pathways involved in the biosynthesis of nutritionally and healthily associated metabolites in plants and the responses to plant-derived biohazards in humans is of equal importance to meet people’s needs. For each, metabolomics has a vital role to play, which is discussed in detail in this review. In addition, the core elements of plant metabolomics are highlighted, researches on metabolomics-based crop improvement for nutrition and safety are summarized, metabolomics studies on plant natural products including traditional Chinese medicine (TCM) for health promotion are briefly presented. Challenges are discussed and future perspectives of metabolomics as one of the most important tools to promote human nutrition and health are proposed.

Abstract:In recent years, studies have shown that exposure to environmental pollutants (e.g., radiation, heavy metal substances, air pollutants, organic pollutants) is a leading cause of human non-communicable diseases. The key to disease prevention is to clarify the harmful mechanisms and toxic effects of environmental pollutants on the body. Metabolomics is a high-sensitivity, high-throughput omics technology that can obtain detailed metabolite information of an organism. It is a crucial tool for gaining a comprehensive understanding of the pathway network regulation mechanism of the organism. Its application is widespread in many research fields such as environmental exposure assessment, medicine, systems biology, and biomarker discovery. Recent findings show that metabolomics can be used to obtain molecular snapshots of organisms after environmental exposure, to help understand the interaction between environmental exposure and organisms, and to identify potential biomarkers and biological mechanisms. This review focuses on the application of metabolomics to understand the biological effects of radiation, heavy metals, air pollution, and persistent organic pollutants exposure, and examines some potential biomarkers and toxicity mechanisms.

Abstract:Systems biology has significantly increased in recent years. Its method and design resemble those of traditional Chinese medicine (TCM), which is a unique medical system that assisted the ancient Chinese in dealing with disease. The technology platforms of systems biology, especially metabolomics, could provide more rapid, direct, concise and effective methods for disease research. In particular, metabolomics could provide useful tools for exploring the essence of Chinese medicine syndromes (CMS) disease, facilitating personalized TCM. Moreover, metabolomics has the potential to enable mapping of early biochemical changes in disease and hence provide an opportunity to develop predictive biomarkers that can trigger earlier interventions. A future hope for the metabonomic approach is the identification of biomarkers that are able to highlight individuals likely to suffer from disease and enable early diagnosis of the disease or the identification of those at risk, and it will help to understand CMS and modernize TCM. In this review, we focus on the key role of robust metabolomic approaches as an aid for traditional herbal medicine; particular attention will be paid to the past successes in applications of metabonomics to contribute to low-molecular-weight metabolites (biomarkers) discovery in TCM research.

Abstract:In recent years, new-generation high-throughput technologies, including next-generation sequencing technology and mass spectrometry method, have been widely applied in solving biological problems, especially in human diseases field. This data driven, large-scale and industrialized research model enables the omnidirectional and multi-level study of human diseases from the perspectives of genomics, transcriptomics and proteomics levels, etc. In this paper, the latest development of the high-throughput technologies that applied in DNA, RNA, epigenomics, metagenomics including proteomics and some applications in translational medicine are reviewed. At genomics level, exome sequencing has been the hot spot of the recent research. However, the predominance of whole genome resequencing in detecting large structural variants within the whole genome level is coming to stand out as the drop of sequencing cost, which also makes it possible for personalized genome based medicine application. At trancriptomics level, e.g., small RNA sequencing can be used to detect known and predict unknown miRNA. Those small RNA could not only be the biomarkers for disease diagnosis and prognosis, but also show the potential of disease treatment. At proteomics level, e.g., target proteomics can be used to detect the possible disease-related protein or peptides, which can be useful index for clinical staging and typing. Furthermore, the application and development of trans-omics study in disease research are briefly introduced. By applying bioinformatics technologies for integrating multi-omics data, the mechanism, diagnosis and therapy of the disease are likely to be systemically explained and realized, so as to provide powerful tools for disease diagnosis and therapies.

Abstract:As links between genotype and phenotype, small-molecule metabolites are attractive biomarkers for disease diagnosis, prognosis, classification, drug screening and treatment, insight into understanding disease pathology and identifying potential targets. Metabolomics technology is crucial for discovering targets of small-molecule metabolites involved in disease phenotype. Mass spectrometry-based metabolomics has implemented in applications in various fields including target discovery, explanation of disease mechanisms and compound screening. It is used to analyze the physiological or pathological states of the organism by investigating the changes in endogenous small-molecule metabolites and associated metabolism from complex metabolic pathways in biological samples. The present review provides a critical update of high-throughput functional metabolomics techniques and diverse applications, and recommends the use of mass spectrometry-based metabolomics for discovering small-molecule metabolite signatures that provide valuable insights into metabolic targets. We also recommend using mass spectrometry-based metabolomics as a powerful tool for identifying and understanding metabolic patterns, metabolic targets and for efficacy evaluation of herbal medicine.

Abstract:Metabonomics is a new science which analyses qualitively and quantitatively about the low molecular weight metabolites of the biology or cell,and it is a major part of systematic biology.Metabolomics is currently in plant physiology,disease diagnosis,nutrition and drug research and is becoming a research frontier.Metabolism of life is a never-ending process,any disease state will affect the body′s metabolic state,by comparing the body′s physiological and disease states,and even of the same disease in different sub-types of different metabolites will be able to find a diagnosis and classification of disease.A group of signs related to metabolites,which found that the chemical features characterize these patterns for computer-aided diagnosis and classification.

Based on its omics nature and capacity to examine both drug and endogenous metabolism, metabolomics is an ideal systems biology tool to examine chemical and metabolic events in drug discovery and development.Recent FindingsOngoing and potential applications of metabolomics in drug discovery and development include biomarker identification, bioactive compound identification, drug metabolism, metabolic profiling, and mechanistic investigation. Corresponding to four stages of drug discovery and development, why and how metabolomics is used in each stage of drug discovery and development are explained and discussed in four respective sections of this review.SummarySince metabolites, the direct targets of metabolomic analysis, are the end products of gene-, protein-, microbe-, and signal molecule-mediated biological processes, metabolomics possesses many functions that are irreplaceable by other system biology tools. Even though its application is still in the germination phase, metabolomics is a promising platform to bridge chemistry and biology in drug discovery and development.

Abstract:Traditional Chinese medicine (TCM) is a holistic approach to health that attempts to bring the body, mind and spirit into harmony. Entering 21st century, TCM is getting more and more popular in the whole world for improving health condition of human beings and preventing or healing diseases, especially shows great advantages in early intervention, combination therapies and personalized medicine, etc. However, like almost all other ethnopharmacology, TCM also faces severe challenges and suffers from insufficient modern research owing to lack of scientific and technologic approaches, restricts the development of TCM in the world. Fortunately, a novel analytical technique, metabolomics (or metabonomics), adopts a 'top-down' strategy to reflect the function of organisms from terminal symptoms of metabolic network and understand metabolic changes of a complete system caused by interventions in holistic context. Its property consists with the holistic thinking of TCM, may beneficially provide an opportunity to scientifically express the meaning of evidence-based Chinese medicine, such as Chinese medicine syndromes (CMS), preventive treatment, action of Chinese medicine, Chinese medical formulae (CMF) and acupuncture efficacy. This review summarizes potential applications of robust metabolomics apporoaches in the area of traditional oriental medicine, and highlights the key role of metabolomics to resolve special TCM issues.
