Abstract:Conventional techniques for microbial detection are time-consuming, expensive, and unsuitable. The use of nanoparticles is a valuable technique for the detection of bacterial as well as viral DNA. Gold nanoparticles (gold NPs) have been used as a promising detector for rapid and low-cost identification of microbes with high sensitivity. In this study, gold nanoparticles-probes were used to identify Pseudomonas aeruginosa and Acinetobacter baumannii genomic DNA. Thiol-functionalized probes were attached to gold NPs. Hybridization of the probe with the amplified product of Oprl and glta genes resulted in accumulation of gold nanoparticles in a cross-linked manner, caused a color change of the reaction mixture, which indicated the presence of Pseudomonas aeruginosa and Acinetobacter baumannii in the sample. To study the sensitivity, the polymerase chain reaction product with different bacteria was used, and results were compared. The gold nanoparticle-based colorimetric assay can be used as a direct and rapid method with high sensitivity for specific identification of these pathogens in clinical and food samples.

Detection of E-Coli O157:H7 Dna by A Novel Qcm Biosensor Coupled with Gold Nanoparticles Amplification

Abstract:In recent years, quartz crystal microbalance (QCM) plays an important role in many biological detections, and the enhancement of a single strain DNA probe linked to the sensor surface is of crucial importance in DNA molecule recognition. By means of nanogold modification and mass amplification, a QCM biosensor for Escherichia coli O157:H7 DNA detection was explored and developed in this work. As a suitable surfactant, 1,6-Hexanedithiol was introduced onto the Au surface of QCM, then self-assembled to provide a thioled interface for the inner goldnano immobilization. Based on the Au-SH binding mechanism, thiolated single-stranded DNA (ssDNA) probes which was specific to E. coli O157:H7 eaeA gene would link to the nanoparticle-modified electrode surface. The hybridization was induced by exposing the ssDNA probe to the complementary target DNA, but the frequency change caused by the captured target DNA was negligible. In order to amplify the signal, outer nanogold as the mass enhancer were applied to combine with the target DNA by the biotin-avidin system. The electrochemical techniques, cyclic voltammetry (CV) and electrochemical impedance spectroscopy (EIS), are adopted to manifest and character each step, which supplied some reasonable and powerful supports for the frication and detection of this QCM biosensor. The target DNA corresponding to 2.0 times 103 colony forming unit (CFU)/ml E. coli O157:H7 can be detected by this biosensor, so it is practical to develop a sensitive and effective QCM biosensor for pathogenic bacteria detection based on specific DNA analysis. In order to attract more attention, this DNA biosensor should be combined with some micro- and nano-fabrication techniques to realize more promising and pratical applications, and more attention should be focused on the further improvement of the sensitivity and the shorten of analysis time.

Abstract:Sequence-specific DNA detection is a routine job in medical diagnostics and genetic screening. Alternative to a fluorescence readout scheme or electrophoresis approach, various kinds of rapid, low-cost, facile, and label-free methods have also been developed in last decades. Among these, direct electrical detection of DNA received increasing attention but more research is desirable. Particularly, enhancement with high discrimination must be employed to selectively amplify the responding signal. A chip-based biosensor was developed in this work to electrically detect 22-mer oligonucleotide DNA at low concentration, from 50 fM to 10 pM. First, a gold nanoparticle (NP) was capped with 3-mercaptopropionic acid through a thiol-gold bond. The derivatized carboxylic acid group showed strong complex interaction with an inorganic linker, Zr4+. As a result, Zr4+ could link several hundreds of individual gold NPs together to form an aggregate of nanoparticles (ANP), which was capable of being used as a conductive tag for the electrical detection of DNA. Second, in order to achieve the discriminative localization of ANP to bridge two comb-shaped electrodes (with height of similar to 50 nm and interdistance of 300-350 nm) gapped with insulative material of silicon oxide, peptide nucleic acids were covalently bonded to the silicon oxide in die gap as capture sites for DNA. After hybridization with target DNA, the charged phosphate-containing backbone of DNA was introduced into die gap. Phosphate groups also exhibited strong complex interaction with the linker of Zr4+ and could react with the residual Zr4+ on the ANP surface. As a consequence, the conductive tags were linked to the phosphate groups and localized into the gap, which could modify the conductance between the two comb-shaped electrodes in turn. The degree of modification correlated directly to the amount of hybridized DNA and to the concentration of target DNA in sample solution. Compared with the individual NPs used as the tag, a strong enhancement from the gold ANP was obtained.

Abstract:Abstract Pseudomonas aeruginosa ( P. aeruginosa ), a kind of gram-negative pathogenic bacteria, are causative agents of severe infections, such as lower respiratory tract infections in children and cancers. Detecting low levels of P. aeruginosa in clinical samples in an easy-to-operate manner is highly desired but still poses a problem. Herein, we established a target recognition-initiated allosteric probe-based multiple signal amplification strategy for sensitive detection of P. aeruginosa in a wash-free way. This approach involves the allosteric probe’s accurate recognition and binding to target P. aeruginosa , leading to subsequent multiple-cycle amplification. Afterward, the amplified products were translated to induce the aggregation of gold nanoparticles (AuNPs), resulting in color variations. The utilization of the allosteric probe, which is integrated with the aptamer sequences, enables wash-free detection of P. aeruginosa . Taking the merit of multiple signal amplification process, the suggested method showed a strong linear response to the extracted P. aeruginosa within a concentration range of 10–10 5 cfu/mL, with a low limit of detection for individual P. aeruginosa detection. The proposed technique has considerable clinical promise for early disease diagnosis because to its high sensitivity and wash-free simplicity.

Abstract:Despite of various advancements in biosensing, a rapid, accurate, and on-site detection of a bacterial pathogen is a real challenge due to the lack of appropriate diagnostic platforms. To address this unmet need, we herein report an aptamer-mediated tunable NanoZyme sensor for the detection of Pseudomonas aeruginosa, an infectious bacterial pathogen. Our approach exploits the inherent peroxidase-like NanoZyme activity of gold nanoparticles (GNPs) in combination with high affinity and specificity of a Pseudomonas aeruginosa–specific aptamer (F23). The presence of aptamer inhibits the inherent peroxidase-like activity of GNPs by simple adsorption on to the surface of GNPs. However, in the presence of cognate target (P. aeruginosa), owing to the high affinity for P. aeruginosa, the aptamer leaves the GNP surface, allowing GNPs to resume their peroxidase-like activity, resulting in oxidation of 3,3′,5,5′-tetramethylbenzidine (TMB). As TMB is an electrochemically active species, we have been able to translate the NanoZyme-based method into an ultrasensitive electrochemical assay using disposable carbon screen-printed electrode. This approach is highly sensitive and allows us to rapidly detect P. aeruginosa with a low-end detection limit of ~ 60 CFU/mL in water within 10 min. This generic aptamer-NanoZyme-based electrochemical sensing strategy may, in principle, be applicable for the detection of various other bacterial pathogens.

Abstract:Catalytic hairpin assembly (CHA)-DNA walker allows nanostructures to spontaneously hybridize to the nucleic acids. The localized surface plasmon resonance provides the ability of color-shift for Au nanoparticles (AuNPs) to design a colorimetric biosensor by implementing CHA-DNA walker reaction on AuNPs. A target gene in Klebsiella pneumoniae as the reaction cascade trigger, was selected. H1 and H2 oligonucleotides as the components of the system were designed and verified by NUPACK. The AuNPs were conjugated to H1. The conjugation of the probes to the AuNPs was evaluated using FT-IR. The signal amplification process was conducted at 25°C. TEM imaging, zeta potential, spectroscopy, and gel-electrophoresis were used to examine the conduction of the reaction cascade and specificity. The sensitivity of the method was analyzed using serial dilution of the target. The formation of over-52 bp intermediate secondary structures (which only exist when the reaction happens) was confirmed by gel-electrophoresis. The color distinction between positive (0.08 to 0.058) and negative samples (0.098 to 0.05) was evidenced instantly and in a period of 90 min of the reaction as a drop change of 520 nm intensity absorbance. TEM imaging confirmed the further distance of AuNPs in the positive sample in comparison to that of the negative sample which reveals effective detection of the pathogen. The LOD of the technique was measured as 2.5 nM of the target sequence. The diagnostic approach is a label-free, enzyme-independent approach and can be executed in a single step. It has been designed by employing the CHA-DNA walker system along with the colorimetric properties of AuNPs for the first time, thereby paving the way for more rapid and accurate diagnostic kits.

Abstract:An ultrasensitive and specific electrochemical biosensor for the determination of mecA gene, which is associated with methicillin resistant strains, was successfully developed. Capture probes were immobilized on the surface of a gold nanoparticle modified glassy carbon electrode. After target probes were hybridized with capture probes, dual labeled gold nanoparticles with alkaline phosphatase and detection probes were hybridized with target probes for sensitive detection of mecA gene fragments. Dual labeled gold nanoparticles, which acted as a high-efficiency signal amplification strategy, were successfully prepared. The gold nanoparticles and dual labeled gold nanoparticles were characterized by transmission electron microscopy. Different concentrations of gene fragments were detected to inspect the specificity and sensitivity of the proposed biosensor. This biosensor displayed outstanding selectivity and a remarkable sensitivity (LOD = 23 pM, S/N = 3). Good linearity over the range of 50 pM to 250 pM was demonstrated. Moreover, the measurement process required less than 2 hours. This device was employed for the successful determination of mecA gene from methicillin resistant Staphylococcus aureus.

Abstract:Gold nanoparticles (AuNPs) exhibit improved optical and spectral properties compared to bulk materials, making them suitable for the detection of DNA, RNA, antigens, and antibodies. Here, we describe a simple, selective, and rapid non-cross linking detection assay, using approx. 35 nm spherical Au nanoprobes, for a common mutation occurring in exon 19 of the epidermal growth factor receptor (EGFR), associated with non-small-cell lung cancer cells. AuNPs were synthesized based on the seed-mediated growth method and functionalized with a specific 16 bp thiolated oligonucleotide using a pH-assisted method. Both AuNPs and Au nanoprobes proved to be highly stable and monodisperse through ultraviolet-visible spectrophotometry, dynamic light scattering (DLS), and electrophoretic light scattering (ELS). Our results indicate a detection limit of 1.5 μg mL−1 using a 0.15 nmol dm−3 Au nanoprobe concentration. In conclusion, this work presents an effective possibility for a straightforward, fast, and inexpensive alternative for the detection of DNA sequences related to lung cancer, leading to a potential platform for early diagnosis of lung cancer patients.

Abstract:In this report, gold nanoparticles (GNPS) were synthesized using cell‐free extracts of seven different isolates, namely, Pseudomonas aerogenosa CEBP2, Pseudomonas sp. CEBP1, Pseudomonas pseudoalcaligenes CEB1G, Acinetobactor baumani CEBS1, Cuprividus sp. CEB3, Micrococcus luteus CUB12, and Pandoraea sp. CUB2S. The spectroscopic (UV–vis, FTIR, DLS, XRD, EDS) and microscopic (FESEM, TEM) results confirm the reduction of Au3+ to Au0 in the presence of biomolecules having reducing as well as self‐stabilizing activity. In this green synthesis approach, the average particle size of biosynthesized GNPS might vary (4–60 nm) depending on the bacterial species, pH of the media, incubation time, and temperature. In this study, GSH‐modified BSGNPs (Au‐GSH) have shown antimicrobial activity with better stability against Gram‐positive bacteria. After conjugation of lysozyme with Au‐GSH (lyso@Au‐GSH), the zone of inhibition was enhanced from 12 to 23 mm (Au‐GSH). The TEM study shows the spherical GNP (16.65 ± 2.84) turns into a flower‐shaped GNP (22.22 ± 3.12) after conjugation with lysozyme due to the formation of the protein corona. Furthermore, the nanobioconjugate (lyso@Au‐GSH) was immobilized with Nafion on a glassy carbon electrode to fabricate a label‐free impedance biosensor that is highly sensitive to monitor changes in the transducer surface due to biomolecular interactions. The uniquely designed biosensor could selectively detect Gram‐positive bacteria in the linear range of 3.0 × 101–3 × 1010 cfu mL−1 with RE <5%. The proposed simplest biosensor exhibited good reproducibility (RSD = 3.1%) and excellent correlation (R2 = 0.999) with the standard plate count method, making it suitable for monitoring Gram‐positive bacterial contamination in biofluids, food, and environmental samples.

Abstract:Pseudomonas aeruginosa causes nosocomial infections of burn patients and other immunocompromised individuals, but the conventional diagnosis of P. aeruginosa infection depends on time-consuming culture-based methods. Hence, a simple, fast, sensitive technique for detection of P. aeruginosa using multiple cross displacement amplification (MCDA) and gold nanoparticle-based lateral flow biosensors (LFB) was developed. By using this technique, the reaction could be completed at an optimized constant temperature (67°C) within only 40 min. The reaction product could be detected visually using an LFB, eliminating the need for special equipment. The P. aeruginosa-MCDA-LFB method was highly specific, and accurately distinguished P. aeruginosa from other pathogens. Just 10 fg of genomic DNA template (from pure culture) could be detected. The assay could also detect P. aeruginosa in clinical sputum samples and showed the same sensitivity and specificity as the reference (culture-biochemical) method. In the future, this rapid, simple and accurate P. aeruginosa-MCDA-LFB technique might be applied in clinical practice.

DNA-Directed Protein Anchoring on Oligo/Alkanethiol-Coated Gold Nanoparticles: A Versatile Platform for Biosensing Applications

Abstract:Herein, we report on a smart biosensing platform that exploits gold nanoparticles (AuNPs) functionalized through ssDNA self-assembled monolayers (SAM) and the DNA-directed immobilization (DDI) of DNA-protein conjugates; a novel, high-sensitivity optical characterization technique based on a miniaturized gel electrophoresis chip integrated with online thermal lens spectrometry (MGEC-TLS), for the high-sensitivity detection of antigen binding events. Specifically, we characterized the physicochemical properties of 20 nm AuNPs covered with mixed SAMs of thiolated single-stranded DNA and bio-repellent molecules, referred to as top-terminated oligo-ethylene glycol (TOEG6), demonstrating high colloidal stability, optimal binder surface density, and proper hybridization capacity. Further, to explore the design in the frame of cancer-associated antigen detection, complementary ssDNA fragments conjugated with a nanobody, called C8, were loaded on the particles and employed to detect the presence of the HER2-ECD antigen in liquid. At variance with conventional surface plasmon resonance detection, MGEC-TLS characterization confirmed the capability of the assay to titrate the HER2-ECD antigen down to concentrations of 440 ng/mL. The high versatility of the directed protein-DNA conjugates immobilization through DNA hybridization on plasmonic scaffolds and coupled with the high sensitivity of the MGEC-TLS detection qualifies the proposed assay as a potential, easily operated biosensing strategy for the fast and label-free detection of disease-relevant antigens.
Gold nanoparticle-assisted plasmonic enhancement for DNA detection on a graphene-based portable surface plasmon resonance sensor

Abstract:Abstract The impact of different gold nanoparticle (GNP) structures on plasmonic enhancement for DNA detection is investigated on a few-layer graphene (FLG) surface plasmon resonance (SPR) sensor. Two distinct structures of gold nano-urchins (GNu) and gold nanorods (GNr) were used to bind the uniquely designed single-stranded probe DNA (ssDNA) of Mycobacterium tuberculosis complex DNA. The two types of GNP-ssDNA mixture were adsorbed onto the FLG-coated SPR sensor through the π - π stacking force between the ssDNA and the graphene layer. In the presence of complementary single-stranded DNA, the hybridization process took place and gradually removed the probes from the graphene surface. From SPR sensor preparation, the annealing process of the Au layer of the SPR sensor effectively enhanced the FLG coverage leading to a higher load of the probe DNA onto the sensing interface. The FLG was shown to be effective in providing a larger surface area for biomolecular capture due to its roughness. Carried out in the DNA hybridization study with the SPR sensor, GNu, with its rough and spiky structures, significantly reinforced the overall DNA hybridization signal compared with GNr with smooth superficies, especially in capturing the probe DNA. The DNA hybridization detection assisted by GNu reached the femtomolar range limit of detection. An optical simulation validated the extreme plasmonic field enhancement at the tip of the GNu spicules. The overall integrated approach of the graphene-based SPR sensor and GNu-assisted DNA detection provided the proof-of-concept for the possibility of tuberculosis disease screening using a low-cost and portable system to be potentially applied in remote or third-world countries.

Abstract:Herein we report a sensitive electrochemical biosensor for DNA detection by making use of exonuclease III and probe DNA functionalized gold nanoparticles. While probe DNA P1 modified on a gold electrode surface can self-hybridize into a stem-loop structure with an exonuclease III-resistant 3' overhang end, in the presence of target DNA, P1 may also hybridize with the target DNA to form a duplex region. Therefore, exonuclease III may selectively digest P1 from its 3'-hydroxyl termini until the duplex is fully consumed. Since a single target DNA can trigger exonuclease III digestion of numerous P1 strands, the first signal amplification is achieved. On the other hand, since the digested P1, exposing its complementary sequence to probe DNA P2, can further hybridize with P2 that has been previously modified on the surface of gold nanoparticles, many nanoparticles loaded with numerous DNA strands are immobilized onto the electrode surface. Consequently, large amount of electroactive molecules [Ru(NH3)(6)](3)(+) can bind with the DNA strands to produce an intense electrochemical response as the second signal amplification. Based on the studies with cyclic voltammetry (CV) and chronocoulometry (CC) techniques, the proposed biosensor can sensitively detect specific target DNA at a picomolar level with high specificity. Gold Nanorods Based Lspr Biosensor for Label-Free Detection of Alpha-Fetoprotein

Abstract:A label-free immunosensor was designed and fabricated for sensitive detection of alpha-fetoprotein (AFP) based on the localized surface plasmon resonance (LSPR) of gold nanorods (GNRs). GNRs were fabricated through seedmediated growth and surface activation by alkanethiols for the attachment of antibodies that could directly capture of the target. A novel strategy using the absorbance ratio of transverse and longitudinal LSPR peak of GNRs as a function of AFP contraction was performed for AFP quantification. The limit of detection of the sensor is 0.25nM in the PBS, and the dynamic range spans 0.25nM to 14.3nM. It is expected that this simple and cost-effective LSPR biosensor can also be applicable to the detection of several other tumor markers that are present at low concentrations.

Abstract:Colorimetry has been considered as a potential instrument-free platform for point-of-care genomic detection. However, it is limited by the poor sensitivity and low color resolution. Herein, we report a high-resolution colorimetric biosensor based on multiple hybridization chain reactions (HCRs) on gold nanoparticle (AuNP) and alkaline phosphatase (ALP)-mediated in situ growth of gold nanobipyramids (AuNBPs) for ultrasensitive detection of the Staphylococcus aureus (S. aureus) mecA gene. In our design, target DNA is hybridized with capture hairpin DNA on magnetic beads and then amplified by multiple HCRs on AuNP. Since biotin-labeled hairpin-structured nucleic acids are utilized to conduct HCRs, together with the large specific surface area of AuNP, the biotin- and streptavidin- based reaction results in a large amount of ALP on AuNP. With the aid of NADPH, ALP-mediated in situ growth of AuNBPs is observed, and a series of rainbow-like colors are associated with different target DNA concentrations. Through the multiple-amplification strategy produced by AuNP, HCRs, and enzymatic reactions, the target DNA as low as 2.71 pM can be detected with high specificity. Moreover, this method has been successfully applied to detect the mecA gene extracted from S. aureus. Therefore, the proposed method holds great potential in clinical diagnosis.

Abstract:We developed a new simple and sensitive assay for lysozyme based on gold nanoparticle plasmon resonance light scattering (PRLS) measurement and naked-eye detection using for the first time the lysozyme DNA aptamer as the recognition element. Lysozyme DNA aptamer could stabilize gold nanoparticles (AuNPs) at high ionic strength. Introducing lysozyme to the system easily triggered the aggregation of AuNPs, producing a red-to-blue color change of the solution, red-shifted plasmon absorption, and enhanced plasmon resonance light scattering. The linear range was found to be 0.2∼4 nM for 0.7 nM AuNPs, 0.3∼6 nM for 1.4 nM AuNPs and 0.6∼8 nM for 2.1 nM AuNPs. About 0.1 nM lysozyme can produce an observable enhancement of PRLS signal. For visual detection, 1 nM lysozyme can produce a very distinctive color change. Satisfactory recoveries were obtained for simulated saliva and diluted urine samples, indicating that the method has potential for analyses of clinical samples. The simplicity and high sensitivity that are consistent with the resources and needs of many laboratories makes this method a good choice for routine analysis. Abstract:Escherichia coli O157:H7 (E. coli O157:H7) is an enterohemorrhagic E. coli (EHEC), which has been issued as a major threat to public health worldwide due to fatal contamination of water and food. Thus, its rapid and accurate detection has tremendous importance in environmental monitoring and human health. In this regard, we report a simple and sensitive electrochemical DNA biosensor by targeting Z3276 as a genetic marker in river water. The surface of the designed gold electrode was functionalized with gold nanostars and an aminated specific sensing probe of E. coli O157:H7 to fabricate the genosensor. Cyclic voltammetry (CV) and square wave voltammetry (SWV) techniques were applied for electrochemical characterization and detection. The synthesized gold nanostars were characterized using different characterization techniques. The fabricated DNA-based sensor exhibited a high selective ability for one, two, and three-base mismatched sequences. Regeneration, stability, selectivity, and kinetics of the bioassay were investigated. Under optimal conditions, the fabricated genosensor exhibited a linear response range of 10-5 to 10-17 μM in the standard sample and 7.3 to 1 × 10-17 μM in water samples with a low limit of quantification of 0.01 zM in water samples. The detection strategy based on silver plated gold nanostars and DNA hybridization improved the sensitivity and specificity of the assay for E. coli O157:H7 detection in real water samples without filtration. The detection assay has the advantages of high selectivity, sensitivity, low amounts of reagents, short analysis time, commercialization, and potential application for the determination of other pathogenic bacteria.

Abstract:Endotoxins or lipopolysaccharides (LPS) present in the outer layer of Gram-negative bacteria (GNB) are responsible for bacterial toxicity. It is an environmental hazard that everyone is exposed to daily to various extents. Due to its potent toxicity, quantitative detection with very high sensitivity is essential in the food, medical, and pharmaceutical industries. Herein, we report an optical nanosensor for the rapid and sensitive detection of LPS and GNB based on the Cu2+-mediated aggregation of gold nanoparticles (Cu@AuNPs). The sensor detects LPS within a linear range of 20 ag/mL to 20 ng/mL with a lower detection limit of 0.2 ag/mL. The sensor could successfully recover spiked endotoxin in grape juice with a percentage error of ±0.2, confirming its application in the food industry. The sensor could also distinguish Gram-negative bacteria from Gram-positive bacteria, and the selectivity of the Cu@AuNP sensor toward GNB is utilized to detect Escherichia coli in wastewater. The rapid detection of E. coli without any pretreatment is a promising strategy in water analysis.

Abstract:Rapid detection of foodborne pathogens such as E. coli O157 is essential in reducing the prevalence of foodborne illness and subsequent complications. Due to their unique colorimetric properties, gold nanoparticles (GNPs) can be applied in biosensor development for affordability and accessibility. In this work, a GNP biosensor was designed for visual differentiation between target (E. coli O157:H7) and non-target DNA samples. Results of DNA extracted from pure cultures indicate high specificity and sensitivity to as little as 2.5 ng/μL E. coli O157 DNA. Further, the biosensor successfully identified DNA extracted from flour contaminated with E. coli O157, with no false positives for flour contaminated with non-target bacteria. After genomic extraction, this assay can be performed in as little as 30 min. In addition, food sample testing was successful at detecting approximately 103 CFU/mL of E. coli O157 magnetically extracted from flour after only a 4 h incubation step. As a proof of concept, these results demonstrate the capabilities of this GNP biosensor for low-cost and rapid foodborne pathogen detection.
