Abstract:Nitrate is the main nitrogen source for plant growth and development. Increasing evidence indicates that nitrate plays an important role in root growth and development. However, the effects of different concentrations of nitrate on the physiological and transcriptional response of soybean [Glycine max (L.) Merr.] root development at the seedling stage are not well understood. In this study, we found that both high and low concentrations of nitrate inhibited the growth and development of the soybean root system compared with optimal nitrate supply at the seedling stage. Using transcriptome sequencing technology, we identified 1,654, 1,283, and 2,083 significantly differentially expressed genes in soybean root grown under the low nitrate concentration, optimal nitrate concentration, and high nitrate concentration conditions, respectively. These genes were enriched in the Gene Ontology terms of metabolic process, catalytic activity, and membrane. The genes enriched in the pentose and glucuronate interconversions and glutathione metabolism pathways may play important roles during soybean root response to different concentrations of nitrate. In addition, the expression of 18 nitrate transporter genes changed significantly under different nitrate concentrations. Among them, the expression of two GmNPF6.3 genes was upregulated under the NL condition but downregulated under the NH condition, whereas six GmNPF7.3 genes exhibited opposite expression patterns. Taken together, our physiological data can enable a better understanding of the soybean root response under different nitrate concentrations, and the transcriptome data provide a list of candidate genes for further investigation of the mechanisms of root response under different nitrate concentrations.

Abstract:The growth and development of plants require 14 essential mineral nutrient elements, such as nitrogen, phosphorus, potassium, sulfur, iron, etc. Nevertheless, the bioavailability of these elements varies greatly in the different types of soils. In order to adapt to nutrient-deficient environment, plants must sense the changes of external and internal mineral nutrient concentrations, and generate physiological and morphological responses via a series of signal transduction events, to facilitate the nutrient uptake and utilization. Ethylene is an essential gaseous plant hormone, and plays pivotal roles in many aspects of the plant life cycle. In recent years,accumulating studies have shown that ethylene also plays an important part in regulating plant responses to various nutrient deficiency stresses. Here, we comprehensively summarized the molecular mechanisms of ethylene regulating different nutritional stress responses directly or synergistically with other plant hormones/chemical signaling molecules, and gave an outlook for the future research.

Abstract:Among all essential mineral elements, nitrogen (N) is required in the largest amounts and thus is often a limiting factor for plant growth. N is taken up by plant roots in the form of water-soluble nitrate, ammonium, and, depending on abundance, low-molecular weight organic N. In soils, the availability and composition of these N forms can vary over space and time, which exposes roots to various local N signals that regulate root system architecture in combination with systemic signals reflecting the N nutritional status of the shoot. Uncovering the molecular mechanisms underlying N-dependent signaling provides great potential to optimize root system architecture for the sake of higher N uptake efficiency in crop breeding. In this review, we summarize prominent signaling mechanisms and their underlying molecular players that derive from external N forms or the internal N nutritional status and modulate root development including root hair formation and gravitropism. We also compare the current state of knowledge of these pathways between Arabidopsis and graminaceous plant species.

Abstract:Nitrogen (N) is a vital mineral component that can restrict the growth and development of plants if supplied inappropriately. In order to benefit their growth and development, plants have complex physiological and structural responses to changes in their nitrogen supply. As higher plants have multiple organs with varying functions and nutritional requirements, they coordinate their responses at the whole-plant level based on local and long-distance signaling pathways. It has been suggested that phytohormones are signaling substances in such pathways. The nitrogen signaling pathway is closely associated with phytohormones such as auxin (AUX), abscisic acid (ABA), cytokinins (CKs), ethylene (ETH), brassinosteroid (BR), strigolactones (SLs), jasmonic acid (JA), and salicylic acid (SA). Recent research has shed light on how nitrogen and phytohormones interact to modulate physiology and morphology. This review provides a summary of the research on how phytohormone signaling affects root system architecture (RSA) in response to nitrogen availability. Overall, this review contributes to identifying recent developments in the interaction between phytohormones and N, as well as serving as a foundation for further study.

Abstract:Nitrogen (N) is a crucial nutrient that plays a significant role in enhancing crop yield. Its availability, including both supply and deficiency, serves as a crucial signal for plant development. However, excessive N use in agriculture leads to environmental and economic issues. Enhancing nitrogen use efficiency (NUE) is, therefore, essential to minimize negative impacts. Prior studies have investigated the genetic factors involved in N responses and the process of low-nitrogen (LN) adaptation. In this review, we discuss recent advances in understanding how epigenetic modifications, including DNA methylation, histone modification, and small RNA, participate in the regulation of N response and LN adaptation. We highlight the importance of decoding the epigenome at various levels to accelerate the functional study of how plants respond to N availability. Understanding the epigenetic control of N signaling and adaptation can lead to new strategies to improve NUE and enhance crop productivity sustainably.
Low-Nitrogen Stress Stimulates Lateral Root Initiation and Nitrogen Assimilation in Wheat: Roles of Phytohormone Signaling

Abstract:Nitrogen (N) deficiency is one of the factors limiting crop productivity worldwide. As major forms of N, nitrate (NO3−) and ammonium (NH4+) regulate plant growth as signals. Although there are abundant studies on the response of many plants to N stress, the mechanism by which wheat (Triticum aestivum L.) roots adapt to low N, especially to low-NH4+ stress, has not been fully elucidated. In this study, wheat seedlings were planted in 1/2-strength Hoagland's solution containing 5 mM NO3−, 0.1 mM NO3−, or 0.1 mM NH4+ to characterize root physiological responses to N deficit. Under low-N stress, root fresh weight, lateral root number increased compared with those under control conditions. Moreover, the concentrations of indole-3-acetic acid (IAA), cytokinins (CKs), gibberellin (GA3), and jasmonic acid (JA) increased, while the salicylic acid (SA) concentration decreased under low-N stress. Assays using enzyme-linked immunosorbent assay (ELISA) and non-invasive micro-test technology (NMT) showed that H+-ATPase activity, the H+ efflux, and the IAA influx increased, while N influx decreased under low-N stress. Further study revealed that low-NO3− stress increased nitrate reductase and glutamine synthetase activities, while low-NH4+ stress increased the activities of glutamine synthetase and glutamate synthase. In conclusion, low-N stress altered root IAA, CKs, GA3, JA, and SA concentrations; increased H+-ATPase activity and H+ efflux; promoted an increase in lateral root number and thus N absorption area. Besides, low-N stress increased the activities of key enzymes related to N assimilation, promoted protein biosynthesis, and ultimately enhanced root growth.

Nitric Oxide Acts Downstream of Auxin to Trigger Root Ferric-Chelate Reductase Activity in Response to Iron Deficiency in Arabidopsis thaliana

Abstract:In response to iron (Fe) deficiency, dicots employ a reduction-based mechanism by inducing ferric-chelate reductase (FCR) at the root plasma membrane to enhance Fe uptake. However, the signal pathway leading to FCR induction is still unclear. Here, we found that the Fe-deficiency-induced increase of auxin and nitric oxide (NO) levels in wild-type Arabidopsis (Arabidopsis thaliana) was accompanied by up-regulation of root FCR activity and the expression of the basic helix-loop-helix transcription factor (FIT) and the ferric reduction oxidase 2 (FRO2) genes. This was further stimulated by application of exogenous auxin (a-naphthaleneacetic acid) or NO donor (S-nitrosoglutathione [GSNO]), but suppressed by either polar auxin transport inhibition with alpha-naphthylphthalamic acid or NO scavenging with 2-(4-carboxyphenyl)-4,4,5,5-tetramethylimidazoline-1-oxyl-3-oxide, tungstate, or N-omega-nitro-L-arginine methyl ester hydrochloride. On the other hand, the root FCR activity, NO level, and gene expression of FIT and FRO2 were higher in auxin-overproducing mutant yucca under Fe deficiency, which were sharply restrained by 2-(4-carboxyphenyl)-4,4,5,5-tetramethylimidazoline-1-oxyl-3-oxide treatment. The opposite response was observed in a basipetal auxin transport impaired mutant aux1-7, which was slightly rescued by exogenous GSNO application. Furthermore, Fe deficiency or alpha-naphthaleneacetic acid application failed to induce Fe-deficiency responses in noa1 and nial nia2, two mutants with reduced NO synthesis, but root FCR activities in both mutants could be significantly elevated by GSNO. The inability to induce NO burst and FCR activity was further verified in a double mutant yucca noa1 with elevated auxin production and reduced NO accumulation. Therefore, we presented a novel signaling pathway where NO acts downstream of auxin to activate root FCR activity under Fe deficiency in Arabidopsis.

Abstract:The response of the root system architecture to nutrient deficiencies is critical for sustainable agriculture. Nitric oxide (NO) is considered a key regulator of root growth, although the mechanisms remain unknown. Phenotypic, cellular, and genetic analyses were undertaken in rice to explore the role of NO in regulating root growth and strigolactone signaling under nitrogenand phosphate-deficient conditions (LN and LP). LNand LP-induced seminal root elongation paralleled NO production in root tips. NO played an important role in a shared pathway of LNand LP-induced root elongation via increased meristem activity. Interestingly, no responses of root elongation were observed in strigolactone d mutants compared to wild-type plants, although similar NO accumulation was induced by sodium nitroprusside (SNP) application. Application of Abamine (the strigolactone inhibitor) reduced seminal root length and pCYCB1;1::GUS expression induced by SNP application in wild-type; furthermore, comparison with wild-type showed lower strigolactone-signaling genes in nia2 mutants under control and LN treatments and similar under SNP application. Western blot analysis revealed that NO, similar to strigolactone, triggered proteasome-mediated degradation of D53 protein levels. Abstract:Availability of the essential macronutrient nitrogen in soil plays a critical role in plant growth, development, and impacts agricultural productivity. Plants have evolved different strategies for sensing and responding to heterogeneous nitrogen distribution. Modulation of root system architecture, including primary root growth and branching, is among the most essential plant adaptions to ensure adequate nitrogen acquisition. However, the immediate molecular pathways coordinating the adjustment of root growth in response to distinct nitrogen sources, such as nitrate or ammonium, are poorly understood. Here, we show that growth as manifested by cell division and elongation is synchronized by coordinated auxin flux between two adjacent outer tissue layers of the root. This coordination is achieved by nitrate-dependent dephosphorylation of the PIN2 auxin efflux carrier at a previously uncharacterized phosphorylation site, leading to subsequent PIN2 lateralization and thereby regulating auxin flow between adjacent tissues. A dynamic computer model based on our experimental data successfully recapitulates experimental observations. Our study provides mechanistic insights broadening our understanding of root growth mechanisms in dynamic environments.

Abstract:To effectively adapt to changing environments, plants must maintain a delicate balance between growth and resistance or tolerance to various stresses. Nitrate, a significant inorganic nitrogen source in soils, not only acts as an essential nutrient but also functions as a critical signaling molecule that regulates multiple aspects of plant growth and development. In recent years, substantial advancements have been made in understanding nitrate sensing, calcium-dependent nitrate signal transmission, and nitrate-induced transcriptional cascades. Mounting evidence suggests that the primary response to nitrate is influenced by environmental conditions, while nitrate availability plays a pivotal role in stress tolerance responses. Therefore, this review aims to provide an overview of the transcriptional and post-transcriptional regulation of key components in the nitrate signaling pathway, namely, NRT1.1, NLP7, and CIPK23, under abiotic stresses. Additionally, we discuss the specificity of nitrate sensing and signaling as well as the involvement of epigenetic regulators. A comprehensive understanding of the integration between nitrate signaling transduction and abiotic stress responses is crucial for developing future crops with enhanced nitrogen-use efficiency and heightened resilience.

A spatially concerted epidermal auxin signaling framework steers the root hair foraging response under low nitrogen

Abstract:As a major determinant of the nutrient-acquiring root surface, root hairs (RHs) provide a low-input strategy to enhance nutrient uptake. Although primary and lateral roots exhibit elongation responses under mild nitrogen (N) deficiency, the foraging response of RHs and underlying regulatory mechanisms remain elusive. Employing transcriptomics and functional studies revealed a framework of molecular components composing a cascade of auxin synthesis, transport, and signaling that triggers RH elongation for N acquisition. Through upregulation of Tryptophan Aminotransferase of Arabidopsis 1 (TAA1) and YUCCA8, low N increases auxin accumulation in the root apex. Auxin is then directed to the RH differentiation zone via the auxin transport machinery, AUXIN TRANSPORTER PROTEIN 1 (AUX1) and PIN-FORMED 2 (PIN2). Upon arrival to the RH zone, auxin activates the transcription factors AUXIN RESPONSE FACTOR 6 and 8 (ARF6/8) to promote the epidermal and auxin-inducible transcriptional module ROOT HAIR DEFECTIVE 6 (RHD6)-LOTUS JAPONICA ROOT HAIRLESS-LIKE 3 (LRL3) to steer RH elongation in response to low N. Our study uncovers a spatially defined regulatory signaling cascade for N foraging by RHs, expanding the mechanistic framework of hormone-regulated nutrient sensing in plant roots.

Abstract:Around the world, 110 billion hectares of cultivated land in more than 100 countries are affected by soil salinity due to rapid climate change. Salinity and drought stress among various abiotic stresses are the main causes of significant decrease in crop production worldwide. In the 21st century, there are also predictions that 50% of the arable land will be affected by soil salinity. To alleviate the salt stress of crops and further increase production, mechanisms related to various physiological phenomena related to plant salt stress should be identified at the molecular level. In addition, plants can not move, so in order to successfully grow and develop in a given environment, various nutrients including micronutrients such as iron, manganese, and zinc are needed as well as large nutrients such as nitrogen, phosphorus and potassium. Most of these soil nutrients are absorbed into the plant body through the underground root system of a wide range of plants. In particular, nitrogen is one of the essential macronutrients for plant growth and crop productivity. Plants evolved various mechanisms to adapt to unbalanced nitrogen conditions. However, plants absorb nitrates with the help of nitrogen-fixing-related bacteria around their roots, as they cannot absorb nitrogen directly from the atmosphere. To meet the growing demand for food resources, the large amount of synthetic nitrogen fertilizer supplied to crops increased dramatically as synthetic nitrogen fertilizers began to be developed, resulting in a significant increase in crop yields. However, most of the nitrates deposited in the soil are not absorbed by plants but spread to the surrounding environment, leading to serious environmental and ecological pollution. Thus, identification of regulatory genes associated with in-depth understanding of nitrate absorption, assimilation and their use mechanisms is a key prerequisite for improving nitrogen use efficiency (NUE) in crops, and consequently is critical for maintaining agricultural stability.

Abstract:Nitrogen is an essential, often limiting, factor in plant growth and development. To regulate growth under limited nitrogen supply, plants sense the internal and external nitrogen status, and coordinate various metabolic processes and developmental programs accordingly. This coordination requires the transmission of various signaling molecules that move across the entire plant. Cytokinins, phytohormones derived from adenine and synthesized in various parts of the plant, are considered major local and long-distance messengers. Cytokinin metabolism and signaling are closely associated with nitrogen availability. They are systemically transported via the vasculature from plant roots to shoots, and vice versa, thereby coordinating shoot and root development. Tight linkage exists between the nitrogen signaling network and cytokinins during diverse developmental and physiological processes. However, the cytokinin-nitrogen interactions and the communication systems involved in sensing rhizospheric nitrogen status and in regulating canopy development remain obscure. We review current knowledge on cytokinin biosynthesis, transport and signaling, nitrogen acquisition, metabolism and signaling, and their interactive roles in regulating root-shoot morphological and physiological characteristics. We also discuss the role of spatio-temporal regulation of cytokinins in enhancing beneficial crop traits of yield and nitrogen use efficiency.

Differential Responses of Wheat (triticum Aestivum L.) and Cotton (gossypium Hirsutum L.) to Nitrogen Deficiency in the Root Morpho-Physiological Characteristics and Potential MicroRNA-Mediated Mechanisms.

Abstract:Understanding the mechanism of crop response to nitrogen (N) deficiency is very important for developing sustainable agriculture. In addition, it is unclear if the microRNA-mediated mechanism related to root growth complies with a common mechanism in monocots and dicots under N deficiency. Therefore, the root morpho-physiological characteristics and microRNA-mediated mechanisms were studied under N deficiency in wheat (Triticum aestivum L.) and cotton (Gossypium hirsutum L.). For both crops, shoot dry weight, plant dry weight and total leaf area as well as some physiological traits, i.e., the oxygen consuming rate in leaf and root, the performance index based on light energy absorption were significantly decreased after 8 days of N deficiency. Although N deficiency did not significantly impact the root biomass, an obvious change on the root morphological traits was observed in both wheat and cotton. After 8 days of treatment with N deficiency, the total root length, root surface area, root volume of both crops showed an opposite trend with significantly decreasing in wheat but significantly increasing in cotton, while the lateral root density was significantly increased in wheat but significantly decreased in cotton. At the same time, the seminal root length in wheat and the primary root length in cotton were increased after 8 days of N deficiency treatment. Additionally, the two crops had different root regulatory mechanisms of microRNAs (miRNAs) to N deficiency. In wheat, the expressions of miR167, miR319, miR390, miR827, miR847, and miR165/166 were induced by N treatment; these miRNAs inhibited the total root growth but promoted the seminal roots growth and lateral root formation to tolerate N deficiency. In cotton, the expressions of miR156, miR167, miR171, miR172, miR390, miR396 were induced and the expressions of miR162 and miR393 were inhibited; which contributed to increasing in the total root length and primary root growth and to decreasing in the lateral root formation to adapt the N deficiency. In conclusion, N deficiency significantly affected the morpho-physiological characteristics of roots that were regulated by miRNAs, but the miRNA-mediated mechanisms were different in wheat and cotton.
Transcriptome and Co-Expression Network Analysis Reveals the Molecular Mechanism of Rice Root Systems in Response to Low-Nitrogen Conditions

Abstract:Nitrogen is an important nutrient for plant growth and essential metabolic processes. Roots integrally obtain nutrients from soil and are closely related to the growth and development of plants. In this study, the morphological analysis of rice root tissues collected at different time points under low-nitrogen and normal nitrogen conditions demonstrated that, compared with normal nitrogen treatment, the root growth and nitrogen use efficiency (NUE) of rice under low-nitrogen treatment were significantly improved. To better understand the molecular mechanisms of the rice root system’s response to low-nitrogen conditions, a comprehensive transcriptome analysis of rice seedling roots under low-nitrogen and control conditions was conducted in this study. As a result, 3171 differentially expressed genes (DEGs) were identified. Rice seedling roots enhance NUE and promote root development by regulating the genes related to nitrogen absorption and utilization, carbon metabolism, root growth and development, and phytohormones, thereby adapting to low-nitrogen conditions. A total of 25,377 genes were divided into 14 modules using weighted gene co-expression network analysis (WGCNA). Two modules were significantly associated with nitrogen absorption and utilization. A total of 8 core genes and 43 co-expression candidates related to nitrogen absorption and utilization were obtained in these two modules. Further studies on these genes will contribute to the understanding of low-nitrogen adaptation and nitrogen utilization mechanisms in rice.

Abstract:Nitric oxide (NO) is widely recognized for its role as a signaling molecule in regulating plant developmental processes. We summarize recent work on NO generation via nitrate reductase (NR) or/and NO synthase (NOS) pathway in response to nutrient fluctuation and its regulation of plant root growth and N metabolism. The promotion or inhibition of root development most likely depends on NO concentrations and/or experimental conditions. NO plays an important role in regulating plant NR activity at posttranslational level probably via a direct interaction mechanism, thus contributing largely to N assimilation. NO also regulates N distribution and uptake in many plant species. In rice cultivar, NR-generated NO plays a pivotal role in improving N uptake capacity by increasing root growth and inorganic N uptake, representing a potential strategy for rice adaption to a fluctuating nitrate supply.
