Abstract:The eukaryotic AGC protein kinase subfamily (protein kinase A/ protein kinase G/ protein kinase C-family) is involved in regulating numerous biological processes across kingdoms, including growth and development, and apoptosis. PDK1(3-phosphoinositide-dependent protein kinase 1) is a conserved serine/threonine kinase in eukaryotes, which is both a member of AGC kinase and a major regulator of many other downstream AGC protein kinase family members. Although extensively investigated in model plant Arabidopsis, detailed reports for tobacco PDK1s have been limited. To better understand the functions of PDK1s in tobacco, CRISPR/CAS9 transgenic lines were generated in tetraploid N. tabacum, cv. Samsun (NN) with 5-7 of the 8 copies of 4 homologous PDK1 genes in tobacco genome (NtPDK1a/1b/1c/1d homologs) simultaneously knocked out. Numerous developmental defects were observed in these NtPDK1a/1b/1c/1d CRISPR/CAS9 lines, including cotyledon fusion leaf shrinkage, uneven distribution of leaf veins, convex veins, root growth retardation, and reduced fertility, all of which reminiscence of impaired polar auxin transport. The severity of these defects was correlated with the number of knocked out alleles of NtPDK1a/1b/1c/1d. Consistent with the observation in Arabidopsis, it was found that the polar auxin transport, and not auxin biosynthesis, was significantly compromised in these knockout lines compared with the wild type tobacco plants. The fact that no homozygous plant with all 8 NtPDK1a/1b/1c/1d alleles being knocked out suggested that knocking out 8 alleles of NtPDK1a/1b/1c/1d could be lethal. In conclusion, our results indicated that NtPDK1s are versatile AGC kinases that participate in regulation of tobacco growth and development via modulating polar auxin transport. Our results also indicated that CRISPR/CAS9 technology is a powerful tool in resolving gene redundancy in polyploidy plants.
Optimization of an Efficient Protoplast Transformation System for Transient Expression Analysis Using Leaves of Torenia fournieri

Abstract:Torenia fournieri (T. fournieri) is one of the most widely used horticultural flowers and is considered a potential model plant for the genetic investigation of ornamental traits. In this study, we optimized an efficient protocol for high efficiency preparation and transformation of T. fournieri protoplast. The transformation rate reached ~75% when a 35S:GFP construct was used for the transformation. Using this system, we characterized the subcellular localization of several TEOSINTE BRANCHED1/CYCLOIDEA/PROLIFERATING CELL FACTOR (TCP) transcription factors (TFs), and found a distinct localization pattern between the CIN and CYC classes of TCP TFs. Furthermore, we also demonstrated the feasibility of the expression of dual luciferase assay system in T. fournieri protoplasts for the measurement of the activity of cis-regulatory elements. Taken together, a well-optimized transient expression system in T. fournieri protoplasts would be crucial for rapid exploration of the gene function or cis-regulatory elements.

Abstract:A female sterile plant with aborted pistils was previously obtained in an advanced self-pollinated turnip inbred line. Cross progeny with normal wild-type (WT) plants successfully characterized the mechanism of pistil abortion, and the mutant was designated ‘tpa’ (turnip pistil abortion). Further morphological investigations showed that the tpa mutant included two phenotypes, pistil abortion partially (PAP) and pistil abortion completely (PAC), and our recent result showed that the tpa trait was controlled by two recessive genes (Wu et al. 2011). In this study, comparisons of the floral organs indicated that corolla size and petal, sepal, filament, and anther length measurements did not significantly differ between the tpa and WT plants. Subsequently, the activities of enzymes (catalase, ascorbate peroxidase, and guaiacol peroxidase) related to the metabolism of reactive oxygen, the O 2 − production rate, as well as the contents of hydrogen peroxide and malondialdehyde were tested and found to be generally higher in tpa floral organs than in the WT. The reverse was true for the flower stems, however. Quantitative differences in peroxidase, cytochrome oxidase, and esterase isoenzyme patterns were also detected among these different organs. These findings suggest that pistil abortion is probably correlated with the unbalanced homeostasis of ROS antioxidant enzymes. Moreover, a specific band was recognized exclusively in the tpa plants using random amplified polymorphic DNA analysis. Sequencing and blasting results indicated that the 878-bp DNA fragment was located in the D1/D2/D3 region, near the 5′ end of the 26S rDNA. This study valuably adds to the current knowledge of and will help further elucidate the biological mechanism of female sterility induction.
Flower color modification in Torenia fournieri by genetic engineering of betacyanin pigments

Abstract:Abstract Background Betalains are reddish and yellow pigments that accumulate in a few plant species of the order Caryophyllales. These pigments have antioxidant and medicinal properties and can be used as functional foods. They also enhance resistance to stress or disease in crops. Several plant species belonging to other orders have been genetically engineered to express betalain pigments. Betalains can also be used for flower color modification in ornamental plants, as they confer vivid colors, like red and yellow. To date, betalain engineering to modify the color of Torenia fournieri— or wishbone flower—a popular ornamental plant, has not been attempted. Results We report the production of purple-reddish-flowered torenia plants from the purple torenia cultivar “Crown Violet.” Three betalain-biosynthetic genes encoding CYP76AD1, dihydroxyphenylalanine (DOPA) 4,5-dioxygenase (DOD), and cyclo -DOPA 5- O -glucosyltransferase (5GT) were constitutively ectopically expressed under the cauliflower mosaic virus (CaMV) 35S promoter, and their expression was confirmed by quantitative real-time PCR (qRT-PCR) analysis. The color traits, measured by spectrophotometric colorimeter and spectral absorbance of fresh petal extracts, revealed a successful flower color modification from purple to reddish. Red pigmentation was also observed in whole plants. LC-DAD-MS and HPLC analyses confirmed that the additional accumulated pigments were betacyanins—mainly betanin (betanidin 5- O -glucoside) and, to a lesser extent, isobetanin (isobetanidin 5- O -glucoside). The five endogenous anthocyanins in torenia flower petals were also detected. Conclusions This study demonstrates the possibility of foreign betacyanin accumulation in addition to native pigments in torenia, a popular garden bedding plant. To our knowledge, this is the first report presenting engineered expression of betalain pigments in the family Linderniaceae. Genetic engineering of betalains would be valuable in increasing the flower color variation in future breeding programs for torenia.

Abstract:Oilseed rape (Brassica napus L.) genotypes with reduced petal size are thought to have advantages in photosynthetic capacity and in disease resistance. This study was conducted to analyze the inheritance of a completely apetalous mutant that was induced by mutagenic treatment. The mutant ap-Tengbe was crossed with the German winter rapeseed cultivar Falcon. The F-1, the F-2, and both backcrosses including reciprocal generations were grown in field experiments at Gottingen, Germany, in 1997-1998 and at Hangzhou, China, in 1998-1999. The apetalous character of ap-Tengbe is regulated by an interaction of cytoplasmic genes and two pairs of nuclear genes. Completely apetalous flowers are only expressed in genotypes with the ap cytoplasm and two homozygous recessive genes. In conclusion, the mutant ap-Tengbe is useful to produce completely apetalous genotypes, but cytoplasmic effects have to be considered.
Vesicle-Mediated Regulation of Pollen tube Growth in Torenia fournieri

Abstract:In flowering plants, the growth of pollen tubes carrying sperm cells to the female gametophyte is necessary for double fertilization and seed development. The rate of growth of the pollen tube tip determines the fertility of many artificially cultivated plants and depends on the vesicle-mediated transport of cell membrane and cell wall components. However, the investigation of vesicle transport is hampered by the lack of transgenic methods for economically important plants. Here, we developed a method to transiently inhibit vesicle activity using brefeldin A (BFA) and antisense oligodeoxynucleotides (AS-ODNs) targeting key genes in the wishbone flower (Torenia fournieri), which has been used in studies of sexual reproduction in plants. BFA disrupted vesicle gradient homeostasis, thereby altering cell wall deposition and pollen tube morphology. The AS-ODN targeting Torenia fournieri ANXUR (TfANX), which is implicated in maintaining pollen tube growth and is used as a marker to assess inhibition by AS-ODNs, penetrated cell membranes and inhibited the expression of target genes. The treatment of pollen tubes with AS-ODN against TfRABA4D, which is specifically expressed in pollen and involved in regulating vesicle targeting, resulted in pollen tubes with a bulging phenotype and disrupted pectin deposition, effects similar to those of BFA. In summary, vesicle-mediated mechanisms regulate the patterning of the pollen tube cell wall in T. fournieri and our findings could facilitate the genetic manipulation of horticultural crops.

Abstract:Abstract Background TERMINAL FLOWER 1 (TFL1) is a member of phosphatidylethanolamine-binding protein (PEBP) family, which plays an important role in the determination of floral meristem identity and regulates flowering time in higher plants. Results Five BnaTFL1 gene copies were identified in the genome of Brassica napus . The phylogenetic analysis indicated that all five BnaTFL1 gene copies were clustered with their corresponding homologous copies in the ancestral species, B. rapa and B. oleracea . The expression of the BnaTFL1s were confined to flower buds, flowers, seeds, siliques and stem tissues and displayed distinct expression profiles. Knockout mutants of BnaC03.TFL1 generated by CRISPR/Cas9 exhibited early flowering phenotype, while the knockout mutants of the other gene copies had similar flowering time as the wild type. Furthermore, knock-out mutants of individual BnaTFL1 gene copy displayed altered plant architecture. The plant height, branch initiation height, branch number, silique number, number of seeds per silique and number of siliques on the main inflorescence were significantly reduced in the BnaTFL1 mutants. Conclusions Our results indicated that BnaC03.TFL1 negatively regulates flowering time in B. napus. BnaC03.TFL1 together with the other BnaTFL1 paralogues are essential for controlling the plant architecture.

Abstract:Comparative expression profiling of flower buds in two male sterile lines [genic male sterile (GMS) and cytoplasmic male sterile (CMS)] with its male fertile maintainer line in Chinese cabbage pak-choi was performed using cDNA-AFLP technology to identify the genes implicated in male sterility. A novel gene BcMF10, sharing high sequence similarity to the function-unknown DUF1216 family in Arabidopsis was isolated, whose expression was absent in the flower buds of the GMS and CMS lines but present in the male fertile maintainer line. Temporal and spatial expression pattern analysis revealed that BcMF10 began to be expressed in tapetal cells and microspores during meiosis. Expression in tapetal cells was persistent until the degeneration of tapetum, and expression in microspores reached a peak during the tetrad stage but gradually declined as development proceeded. RNA interference technology was used to address the biological function of BcMF10. The RNAi transgenic Chinese cabbage pak-choi lines showed normal vegetative growth and reproductive development, but poor pollen germination. Scanning electron microscopy (SEM) showed that most of the transgenic pollen was deformed and exhibited an irregular shape with an abnormal number and distribution of germinal furrows. It is speculated that BcMF10 may encode a protein that plays a role in the formation of intine wall.
Functional Analysis of a Novel Male Fertility Lipid Transfer Protein Gene in Brassica Campestris Ssp. Chinensis

Abstract:In our previous work, a novel gene (BcMF15) encoding a lipid transfer protein (LTP) was isolated from floral buds of Chinese cabbage pak choi (Brassica campestris ssp. chinensis, syn. B. rapa ssp. chinensis) by cDNA-amplified fragment length polymorphism transcript profiling and rapid amplification of cDNA ends PCR. This LTP gene was exclusively expressed in the fertile line, indicating that this gene was related to male sterility. Functional analysis by RNA interference showed aberrant development and precocious degeneration of the tapetum. Pollen germination tests indicated that only 36 % of pollen from the transgenic lines can normally germinate. Morphological investigations showed that the transgenic plants developed smaller floral organs with thin anthers and lower amounts of pollen. Scanning electron microscopy revealed that the transgenic plants had higher numbers of abnormal pollen grains. Histological observations also demonstrated that microsporogenesis was suppressed and resulted in the failure of microspore maturation. These results demonstrated that BcMF15 played a major role in tapetum development, thereby providing valuable information on the biological function of LTP genes during pollen development.
Genome assembly and multi‐omic analyses reveal the mechanisms underlying flower color formation in Torenia fournieri

Abstract:Torenia fournieri Lind. is an ornamental plant that is popular for its numerous flowers and variety of colors. However, its genomic evolutionary history and the genetic and metabolic bases of flower color formation remain poorly understood. Here, we report the first T. fournieri reference genome, which was resolved to the chromosome scale and was 164.4 Mb in size. Phylogenetic analyses clarified relationships with other plant species, and a comparative genomic analysis indicated that the shared ancestor of T. fournieri and Antirrhinum majus underwent a whole genome duplication event. Joint transcriptomic and metabolomic analyses identified many metabolites related to pelargonidin, peonidin, and naringenin production in rose (TfR)‐colored flowers. Samples with blue (TfB) and deep blue (TfD) colors contained numerous derivatives of petunidin, cyanidin, quercetin, and malvidin; differences in the abundances of these metabolites and expression levels of the associated genes were hypothesized to be responsible for variety‐specific differences in flower color. Furthermore, the genes encoding flavonoid 3‐hydroxylase, anthocyanin synthase, and anthocyanin reductase were differentially expressed between flowers of different colors. Overall, we successfully identified key genes and metabolites involved in T. fournieri flower color formation. The data provided by the chromosome‐scale genome assembly establish a basis for understanding the differentiation of this species and will facilitate future genetic studies and genomic‐assisted breeding.

Efficient double-flowered gentian plant production using the CRISPR/Cas9 system

Abstract:Japanese cultivated gentians are highly valued ornamental flowers in Japan, but the flower shape is mostly limited to the single-flower type, unlike other flowers such as roses and carnations. To overcome this limitation, we used the CRISPR/Cas9 genome editing system to increase double-flowered genetic resources in gentians. Our approach targeted an AGAMOUS (AG) floral homeotic gene (AG1), which is responsible for the natural mutation that causes double flowers in gentians. We designed two targets in exon 1 of AG1 for genome editing and found that 9 of 12 herbicide-resistant shoots had biallelic mutations in the target regions of AG1. These nine lines all produced double flowers, with stamens converted into petaloid organs, similar to the natural mutant. We also analyzed the off-target effects of AG2, which is homologous to AG1, and found that such effects occurred in gentian genome editing but with low frequency. Furthermore, we successfully produced transgene-free genome-edited plants (null segregants) by crossing with wild-type pollen. F1 seedlings were subjected to PCR analysis to determine whether foreign DNA sequences, two partial regions of the CaMV35S promoter and Cas9 gene, were present in the genome. As a result, foreign genes were segregated at a 1 : 1 ratio, indicating successful null segregant production. Using PCR analysis, we confirmed that four representative null segregants did not contain transfer DNA. In summary, our study demonstrates that the CRISPR/Cas9 system can efficiently produce double-flowered gentians, and null segregants can also be obtained. These genome-edited plants are valuable genetic resources for future gentian breeding programs.
Excisions of a defective transposable CACTA element (Tetu1) generate new alleles of a CYCLOIDEA-like gene of Helianthus annuus

Abstract:Tubular ray flower (turf) is a sunflower mutant that caught attention because it bears actinomorphic ray flowers, due to the presence of an active, although non-autonomous CACTA transposon (Tetu1) in the TCP domain of a CYCLOIDEA-like gene, HaCYC2c, a major regulator of sunflower floral symmetry. Here, we analyzed its excision rates in F3 population deriving from independent crosses of turf with common sunflower accessions. Our results suggest that the excision rate, ranging from 1.21 to 6.29%, depends on genetic background; moreover, the absence of somatic sectors in inflorescences of revertant individuals analyzed (182) and genetic analyses suggests a tight developmental control of Tetu1 excision, likely restricted to germinal cells. We individuate events of Tetu1 excision through molecular analysis that restore the wild type (WT) HaCYC2c allele, but even transposon excisions during which footprints are left. All mutations we detected occurred at the TCP basic motif and cause a change in ray flower phenotype. In particular, we selected five mutants with a one-to-four amino acid change that influence the capacity of reproductive organ development and ray flower corolla shaping (MUT-1, -2, -3, -4, -5). Revertant alleles not affecting turf phenotype (i.e. reading frame mutations) have also been identified (MUT-6). In all mutants, Real-time quantitative PCR (qPCR) experiments revealed variations of the steady state level of HaCYC2c mRNA. MUT-1 and MUT-4 showed a significant HaCYC2c down-regulation with respect to WT. A large variation within the biological replicates of MUT-2, MUT-3 and MUT-5 was detected and not significant differences in transcription levels between mutants and WT were observed. We detected low steady state level of HaCYC2c mRNA both in turf as in MUT-6. A three dimensional (3D) structure prediction tool let us predict an incorrect folding of the TCP protein already after a single amino acid deletion. This in turn is detectable as the restore of traits that are not peculiar of WT ray flowers, such as male fertility. Our analysis of an active TE sheds light on the TCP motif of the HaCYC2c gene and suggests that Tetu1 may be useful to obtain new natural mutants and for transposon tagging in different inbred lines of sunflower.
Development of a Versatile System to Facilitate Targeted Knockout/Elimination Using CRISPR/Cas9 for Highly Duplicated Gene Families in Sexual Reproduction

Abstract:CRISPR/Cas9-based targeted gene editing is a fundamental technique for studying gene functions in various organisms. In plants, the introduction of a T-DNA construct harboring Cas9 nuclease and single guide RNA (sgRNA) sequences induces sequence-specific DNA double-strand breaks, inducing the loss of gene function. is a model for CRISPR/Cas9 system development and gene function studies; the introduction of under the egg or zygote promoter and multiple sgRNA modules generates heritable or non-mosaic mutants for multiple targets in the T1 generation of . Recent reports reflect use of several CRISPR/Cas9 vectors in generating single– and higher-order mutants; however, the development of a reliable, cost-effective, and high-throughput CRISPR/Cas9 platform is necessary for targeting highly duplicated gene families. In this study, we have developed a simple and user-friendly construction system for the CRISPR/Cas9 vector series with improved gene editing efficiency by simply inserting a single intron into , and effectively demonstrated the simultaneous knockout of multiple genes involved in sexual reproduction. An unbiased PCR-mediated mutant identification in the T1 generation revealed that our CRISPR/Cas9 system can support a > 70 kb deletion of > 30 tandemly duplicated synergid-specific genes and simultaneous knockout of five redundant genes essential for double fertilization. We performed a one-shot knockout of seven homologous pollen tube receptor-like kinase genes and identified their specific and overlapping roles in pollen tube growth and guidance. Our system can potentially facilitate further research in experimental plant biology to search for genetically unidentified components using reverse genetic candidate approaches.

Abstract:Most major crops are polyploid species and the production of genetically engineered cultivars normally requires the introgression of transgenic or gene-edited traits into elite germplasm. Thus, a main goal of plant research is the search of systems to identify dominant mutations. In this article, we show that the Tnt1 element can be used to identify dominant mutations in allogamous tetraploid cultivated alfalfa. Specifically, we show that a single allelic mutation in the MsNAC39 gene produces multifoliate leaves ( mfl ) alfalfa plants, a pivot trait of breeding programs of this forage species. Finally, we discuss the potential application of a combination of preliminary screening of beneficial dominant mutants using Tnt1 mutant libraries and genome editing via the CRISPR/Cas9 system to identify target genes and to rapidly improve both autogamous and allogamous polyploid crops.

Abstract:Summary Cytoplasmic male sterility (CMS), encoded by the mitochondrial open reading frames (ORFs), has long been used to economically produce crop hybrids. However, the utilization of CMS also hinders the exploitation of sterility and fertility variation in the absence of a restorer line, which in turn narrows the genetic background and reduces biodiversity. Here, we used a mitochondrial targeted transcription activator‐like effector nuclease (mitoTALENs) to knock out ORF138 from the Ogura CMS broccoli hybrid. The knockout was confirmed by the amplification and re‐sequencing read mapping to the mitochondrial genome. As a result, knockout of ORF138 restored the fertility of the CMS hybrid, and simultaneously manifested a cold‐sensitive male sterility. ORF138 depletion is stably inherited to the next generation, allowing for direct use in the breeding process. In addition, we proposed a highly reliable and cost‐effective toolkit to accelerate the life cycle of fertile lines from CMS‐derived broccoli hybrids. By applying the k‐mean clustering and interaction network analysis, we identified the central gene networks involved in the fertility restoration and cold‐sensitive male sterility. Our study enables mitochondrial genome editing via mitoTALENs in Brassicaceae vegetable crops and provides evidence that the sex production machinery and its temperature‐responsive ability are regulated by the mitochondria.

Abstract:Petunias are renowned ornamental species widely cultivated as pot plants for their aesthetic appeal both indoors and outdoors. The preference for pot plants depends on their compact growth habit and abundant flowering. While genome editing has gained significant popularity in many crop plants in addressing growth and development and abiotic and biotic stress factors, relatively less emphasis has been placed on its application in ornamental plant species. Genome editing in ornamental plants opens up possibilities for enhancing their aesthetic qualities, offering innovative opportunities for manipulating plant architecture and visual appeal through precise genetic modifications. In this study, we aimed to optimize the procedure for an efficient genome editing system in petunia plants using the highly efficient multiplexed CRISPR/Cas9 system. Specifically, we targeted a total of six genes in Petunia which are associated with plant architecture traits, two paralogous of FLOWERING LOCUS T (PhFT) and four TERMINAL FLOWER-LIKE1 (PhTFL1) paralogous genes separately in two constructs. We successfully induced homogeneous and heterogeneous indels in the targeted genes through precise genome editing, resulting in significant phenotypic alterations in petunia. Notably, the plants harboring edited PhTFL1 and PhFT exhibited a conspicuously early flowering time in comparison to the wild-type counterparts. Furthermore, mutants with alterations in the PhTFL1 demonstrated shorter internodes than wild-type, likely by downregulating the gibberellic acid pathway genes PhGAI , creating a more compact and aesthetically appealing phenotype. This study represents the first successful endeavor to produce compact petunia plants with increased flower abundance through genome editing. Our approach holds immense promise to improve economically important potting plants like petunia and serve as a potential foundation for further improvements in similar ornamental plant species.

Two GLOBOSA-like (GLO-like) PFGLO1 and PFGLO2 and two DEFICIENS-like (DEF-like) PFDEF and PFTM6 genes were present in Physalis floridana. However, the double-layered-lantern1 (doll1) mutant is the result of a single recessive mutation in PFGLO1, hinting a distinct divergent pattern of B-class genes. In this work, we utilized the tobacco rattle virus (TRV)-mediated gene silencing approach to further verify this assumption in P. floridana. Silencing of PFGLO1 or/and PFDEF demonstrated their primary role in determining corolla and androecium identity. However, specific PFGLO2 or/and PFTM6 silencing did not affect any organ identity but showed a reduction in mature pollen. These results suggested that both PFGLO2 and PFTM6 had lost their role in organ identity determination but functioned in pollen maturation. Evaluation of fruit setting in reciprocal crosses suggested that both PFGLO1 and PFDEF might have acquired an essential and novel role in the functionality of gynoecia. Such a divergence of the duplicated GLO–DEF heterodimer genes in floral development is different from the existing observations within Solanaceae. Therefore, our research sheds new light on the functional evolution of the duplicated B-class MADS-box genes in angiosperms.

Abstract:Plant growth and development are regulated by many factors, including carbohydrate availability and signaling. Trehalose 6-phosphate (T6P), which is synthesized by TREHALOSE-6-PHOSPHATE SYNTHASE 1 (TPS1), is positively correlated with and functions as a signal that informs the cell about the carbohydrate status. Mutations in negatively affect the growth and development of and complete loss-of-function alleles are embryo lethal, which can be overcome using inducible expression of ( ) during embryogenesis. Using EMS mutagenesis in combination with genome re-sequencing we have identified several alleles in the floral regulator that restore flowering and embryogenesis in . Genetic analyses using a T-DNA insertion allele, , confirmed this finding. RNA-seq analyses demonstrated that has widespread effects on the transcriptome, including key genes and pathways involved in regulating flowering. Higher order mutants combining and with alleles in the key flowering time regulators ( ), ( ), and ( ) were constructed to analyze the role of during floral transition in in more detail. Taken together, our findings demonstrate that loss of can restore flowering and embryogenesis in in part through activation of , with contributions of the upstream regulators and . Interestingly, we found that mutation of is sufficient to induce flowering in . Abstract:Flowering is a key event in plant life, and is finely tuned by environmental and endogenous signals to adapt to different environments. In horticulture, continuous flowering (CF) is a popular trait introduced in a wide range of cultivated varieties. It played an essential role in the tremendous success of modern roses and woodland strawberries in gardens. CF genotypes flower during all favourable seasons, whereas once-flowering (OF) genotypes only flower in spring. Here we show that in rose and strawberry continuous flowering is controlled by orthologous genes of the TERMINAL FLOWER 1 (TFL1) family. In rose, six independent pairs of CF/OF mutants differ in the presence of a retrotransposon in the second intron of the TFL1 homologue. Because of an insertion of the retrotransposon, transcription of the gene is blocked in CF roses and the absence of the floral repressor provokes continuous blooming. In OF-climbing mutants, the retrotransposon has recombined to give an allele bearing only the long terminal repeat element, thus restoring a functional allele. In OF roses, seasonal regulation of the TFL1 homologue may explain the seasonal flowering, with low expression in spring to allow the first bloom. In woodland strawberry, Fragaria vesca, a 2-bp deletion in the coding region of the TFL1 homologue introduces a frame shift and is responsible for CF behaviour. A diversity analysis has revealed that this deletion is always associated with the CF phenotype. Our results demonstrate a new role of TFL1 in perennial plants in maintaining vegetative growth and modifying flowering seasonality.

Abstract:Abstract Plant mitochondrial genomes sometimes carry cytoplasmic male sterility (CMS)-associated genes. These genes have been harnessed in various crops to produce high-yielding F1 hybrid seeds. The gene open reading frame 352 (orf352) was reported to be an RT102-type CMS gene in rice (Oryza sativa), although the mechanism underlying its role in CMS is unknown. Here, we employed mitochondrion-targeted transcription activator-like effector nucleases (mitoTALENs) to knockout orf352 from the mitochondrial genome in the CMS rice RT102A. We isolated 18 independent transformation events in RT102A that resulted in genome editing of orf352, including its complete removal from the mitochondrial genome in several plants. Sequence analysis around the mitoTALEN target sites revealed their induced double-strand breaks were repaired via homologous recombination. Near the 5ʹ-target site, repair involved sequences identical to orf284, while repair of the 3ʹ-target site yielded various new sequences that generated chimeric genes consisting of orf352 fragments. Plants with a chimeric mitochondrial gene encoding amino acids 179–352 of ORF352 exhibited the same shrunken pollen grain phenotype as RT102A, whereas plants either lacking orf352 or harboring a chimeric gene encoding amino acids 211–352 of ORF352 exhibited partial rescue of pollen viability and germination, although these plants failed to set seed. These results demonstrated that disruption of orf352 partially restored pollen development, indicating that amino acids 179–210 from ORF352 may contribute to pollen abortion.
