Abstract:Abstract Background SARS-CoV-2 dynamics are driven by human behaviour. Social contact data are of utmost importance in the context of transmission models of close-contact infections. Methods Using online representative panels of adults reporting on their own behaviour as well as parents reporting on the behaviour of one of their children, we collect contact mixing (CoMix) behaviour in various phases of the COVID-19 pandemic in over 20 European countries. We provide these timely, repeated observations using an online platform: SOCRATES-CoMix. In addition to providing cleaned datasets to researchers, the platform allows users to extract contact matrices that can be stratified by age, type of day, intensity of the contact and gender. These observations provide insights on the relative impact of recommended or imposed social distance measures on contacts and can inform mathematical models on epidemic spread. Conclusion These data provide essential information for policymakers to balance non-pharmaceutical interventions, economic activity, mental health and wellbeing, during vaccine rollout.

Abstract:The ongoing COVID-19 pandemic is the first epidemic in human history in which digital contact-tracing has been deployed at a global scale. Tracking and quarantining all the contacts of individuals who test positive to a virus can help slowing-down an epidemic, but the impact of contact-tracing is severely limited by the generally low adoption of contact-tracing apps in the population. We derive here an analytical expression for the effectiveness of contact-tracing app installation strategies in a SIR model on a given contact graph. We propose a decentralised heuristic to improve the effectiveness of contact tracing under fixed adoption rates, which targets a set of individuals to install contact-tracing apps, and can be easily implemented. Simulations on a large number of real-world contact networks confirm that this heuristic represents a feasible alternative to the current state of the art.

Abstract:Aim of this paper is the description of a new tool to support institutions in the implementation of targeted countermeasures, based on quantitative and multi-scale elements, for the fight and prevention of emergencies, such as the current COVID-19 pandemic. The tool is a centralized system (web application), single multi-user platform, which relies on Artificial Intelligence (AI) algorithms for the processing of heterogeneous data, and which can produce an output level of risk. The model includes a specific neural network which will be first trained to learn the correlation between selected inputs, related to the case of interest: environmental variables (chemical-physical, such as meteorological), human activity (such as traffic and crowding), level of pollution (in particular the concentration of particulate matter), and epidemiological variables related to the evolution of the contagion. The tool realized in the first phase of the project will serve later both as a decision support system (DSS) with predictive capacity, when fed by the actual measured data, and as a simulation bench performing the tuning of certain input values, to identify which of them lead to a decrease in the degree of risk. In this way, the authors aim to design different scenarios to compare different restrictive strategies and the actual expected benefits, to adopt measures sized to the actual need, and adapted to the specific areas of analysis, useful to safeguard human health, but also the economic and social impact of the choices.
1000 Hometown Heroes: Mobilising community social influencers for COVID-19 prevention, care and coping

Abstract:Coronavirus disease 2019 (COVID-19) created life-disrupting stressors that disproportionately burden disadvantaged communities with devastating impacts that extend far beyond the burden of the disease itself, including joblessness, housing and food insecurity, educational system upheavals, isolation due to disrupted relationships, worsened mental health and substance use and violence. Socially interconnected community members are resources whose efforts can be mobilised to improve COVID-19 coping within their social networks. This research examined the feasibility, acceptability, and reach of a social media-based peer influencer intervention for COVID-19 coping. Over a 9-month period in 2020, the project enrolled 1253 social influencers in Milwaukee-primarily ethnic and racial minorities-who regularly received and passed along messages to members of their social networks that provided advice about COVID-19 pandemic coping, economic survival, health protection, mental health, family needs, social justice and other impacts. Messages were shared by influencers with others over social media and also text messages, phone calls and conversations. Facebook social media tracking metrics objectively measured the community reach of social influencers' messages. Quantitative surveys and qualitative follow-up interviews with a subset of influencers also measured the feasibility and acceptability of the intervention. Social media monitoring metrics showed that, by the end of the project, influencers' messages reached an average of 7978 unique individuals per week and had an average of 13,894 total views per week, with more than 140,000 total cumulative organic impressions. More than half of social influencers indicated that-beyond Facebook message sharing-they shared COVID-19 prevention, care, and coping messages with social network members in conversations, phone calls and text messages. Social influencers reported that they valued having the opportunity to help community members to cope with pandemic stressors by conveying practical COVID-19 coping advice.

Abstract:In 2019, COVID-19 quickly spread across the world, infecting billions of people and disrupting the normal lives of citizens in every country. Governments, organizations, and research institutions all over the world are dedicating vast resources to research effective strategies to fight this rapidly propagating virus. With virus testing, most countries publish the number of confirmed cases, dead cases, recovered cases, and locations routinely through various channels and forms. This important data source has enabled researchers worldwide to perform different COVID-19 scientific studies, such as modeling this virus's spreading patterns, developing prevention strategies, and studying the impact of COVID-19 on other aspects of society. However, one major challenge is that there is no standardized, updated, and high-quality data product that covers COVID-19 cases data internationally. This is because different countries may publish their data in unique channels, formats, and time intervals, which hinders researchers from fetching necessary COVID-19 datasets effectively, especially for fine-scale studies. Although existing solutions such as John's Hopkins COVID-19 Dashboard and 1point3acres COVID-19 tracker are widely used, it is difficult for users to access their original dataset and customize those data to meet specific requirements in categories, data structure, and data source selection. To address this challenge, we developed a toolset using cloud-based web scraping to extract, refine, unify, and store COVID-19 cases data at multiple scales for all available countries around the world automatically. The toolset then publishes the data for public access in an effective manner, which could offer users a real time COVID-19 dynamic dataset with a global view. Two case studies are presented about how to utilize the datasets. This toolset can also be easily extended to fulfill other purposes with its open-source nature.

Abstract:Epidemiology models play a key role in understanding and responding to the COVID-19 pandemic. In order to build those models, scientists need to understand contributing factors and their relative importance. A large strand of literature has identified the importance of airflow to mitigate droplets and far-field aerosol transmission risks. However, the specific factors contributing to higher or lower contamination in various settings have not been clearly defined and quantified. As part of the MOAI project (<a class="link-external link-https" href="https://moaiapp.com" rel="external noopener nofollow">this https URL</a>), we are developing a privacy-preserving test and trace app to enable infection cluster investigators to get in touch with patients without having to know their identity. This approach allows involving users in the fight against the pandemic by contributing additional information in the form of anonymous research questionnaires. We first describe how the questionnaire was designed, and the synthetic data was generated based on a review we carried out on the latest available literature. We then present a model to evaluate the risk exposition of a user for a given setting. We finally propose a temporal addition to the model to evaluate the risk exposure over time for a given user.

Abstract:The pandemic emergency caused by the spread of COVID-19 has stressed the importance of promptly identifying new epidemic clusters and patterns, to ensure the implementation of local risk containment measures and provide the needed healthcare to the population. In this framework, artificial intelligence, GIS, geospatial analysis and space assets can play a crucial role. Social media analytics can be used to trigger Earth Observation (EO) satellite acquisitions over potential new areas of human aggregation. Similarly, EO satellites can be used jointly with social media analytics to systematically monitor well-known areas of aggregation (green urban areas, public markets, etc.). The information that can be obtained from the Earth Cognitive System 4 COVID-19 (ECO4CO) are both predictive, aiming to identify possible new clusters of outbreaks, and at the same time supervisorial, by monitoring infrastructures (i.e. traffic jams, parking lots) or specific categories (i.e. teenagers, doctors, teachers, etc.). In this perspective, the technologies described in this paper will allow us to detect critical areas where individuals can be involved in risky aggregation clusters. The ECO4CO data lake will be integrated with ad hoc data obtained by health care structures to understand trends and dynamics, to assess criticalities with respect to medical response and supplies, and to test possibilities useful to tackle potential future emergencies. The System will also provide geographical information on the spread of the infection which will allow an appropriate context-specific public health response to the epidemic. This project has been co-funded by the European Space Agency under its Business Applications programme.
Rapid Online Data Collection and Reporting to Local Health Departments during the Pandemic: The COVID-19 Outbreak Public Evaluation (COPE) Initiative SARS-CoV-2 Case Surveys

Abstract:Objectives: To develop and implement a pilot online data collection tool to help local health departments with their COVID-19 pandemic response efforts and inform health department actions. Design: The COVID-19 Outbreak Public Evaluation (COPE) was an online survey and was distributed by participating sites to individuals who recently tested positive for SARS-CoV-2. Surveys recorded participant demographics and assessed recent infection risk behaviors (eg, mask use, air travel), vaccination status, sleep and exercise habits, social behaviors and beliefs, and physical and mental health. Setting: Seven health departments participated in the initiative, which took place during May 1 to September 30, 2022. Identical items were administered to demographically representative samples of adults nationally in the United States within a similar timeframe. Participants: A total of 38 555 participants completed surveys. Responses from participants with recent SARS-CoV-2 infections were compared with respondents from the national surveys who did not have evidence or awareness of prior SARS-CoV-2 infections. Main outcome measure: To implement of a process that allows health departments to receive data from local cases and compare this information to national controls during the COVID-19 pandemic. Results: Fifty-four biweekly reports were provided to public health departments between May and September 2022. Information and comparisons within the reports were updated in response to evolving public health priorities for the pandemic response. The initiative helped to guide public health response efforts during the COVID-19 pandemic. Moreover, the receptiveness by local health departments and participants provides evidence to support this data collection and reporting model as a component of the public health response to future emergencies. Conclusion: This project demonstrates the feasibility of a centralized, rapid, and adaptive data collection system for local health departments and provides evidence to advocate for data collection methods to help guide local health departments to respond in a timely and effective manner to future public health emergencies.

Abstract:Social media allow citizens to express their opinions on all aspects of life and society, and this trend has been enhanced during the COVID-19 crisis, when more "traditional" ways of opinion expression were not possible. To get the feeling of Twitter users' opinions on topics of importance we analysed tweets and combined them with relevant news, thus allowing for potential event detection. We showcase the prototypical framework that we have developed with our findings about European COVID-19 mobile contact tracing apps in tweets posted between 09/07/2020 and 10/07/2021. We obtained both high-level results (for example, trending twitter activity, sentiment polarisation of important hashtags, etc.) and more specific ones (such as, the spatial distribution of tweets regarding a specific app), which indicate that our approach can be applied in the future to get useful insights on topics of public interest that result in active discussions on social media platforms.

Abstract:The COVID-19 crisis represents the most dangerous threat to public health since the H1N1 influenza pandemic of 1918. So far, the disease due to the SARS-CoV-2 virus has been countered with extreme measures at national level that attempt to suppress epidemic growth. However, these approaches require quick adoption and enforcement in order to effectively curb virus spread, and may cause unprecedented socio-economic impact. A viable alternative to mass surveillance and rule enforcement is harnessing collective intelligence by means of citizen empowerment. Mobile applications running on personal devices could significantly support this kind of approach by exploiting context/location awareness and data collection capabilities. In particular, technology-assisted location and contact tracing, if broadly adopted, may help limit the spread of infectious diseases by raising end-user awareness and enabling the adoption of selective quarantine measures. In this paper, we outline general requirements and design principles of personal applications for epidemic containment running on common smartphones, and we present a tool, called 'diAry' or 'digital Ariadne', based on voluntary location and Bluetooth tracking on personal devices, supporting a distributed query system that enables fully anonymous, privacy-preserving contact tracing. We look forward to comments, feedback, and further discussion regarding contact tracing solutions for pandemic containment.

Abstract:The COVID-19 pandemic forced countries all over the world to take unprecedented measures like nationwide lockdowns. To adequately understand the emotional and social repercussions, a large-scale reconstruction of how people perceived these unexpected events is necessary but currently missing. We address this gap through social media by introducing MERCURIAL (Multi-layer Co-occurrence Networks for Emotional Profiling), a framework which exploits linguistic networks of words and hashtags to reconstruct social discourse describing real-world events. We use MERCURIAL to analyse 101,767 tweets from Italy, the first country to react to the COVID-19 threat with a nationwide lockdown. The data were collected between 11th and 17th March, immediately after the announcement of the Italian lockdown and the WHO declaring COVID-19 a pandemic. Our analysis provides unique insights into the psychological burden of this crisis, focussing on: (i) the Italian official campaign for self-quarantine (#iorestoacasa}), (ii) national lockdown (#italylockdown), and (iii) social denounce (#sciacalli). Our exploration unveils evidence for the emergence of complex emotional profiles, where anger and fear (towards political debates and socio-economic repercussions) coexisted with trust, solidarity, and hope (related to the institutions and local communities). We discuss our findings in relation to mental well-being issues and coping mechanisms, like instigation to violence, grieving, and solidarity. We argue that our framework represents an innovative thermometer of emotional status, a powerful tool for policy makers to quickly gauge feelings in massive audiences and devise appropriate responses based on cognitive data.
Sociome Data Commons: A scalable and sustainable platform for investigating the full social context and determinants of health

Abstract:Background/objective: Non-clinical aspects of life, such as social, environmental, behavioral, psychological, and economic factors, what we call the sociome, play significant roles in shaping patient health and health outcomes. This paper introduces the Sociome Data Commons (SDC), a new research platform that enables large-scale data analysis for investigating such factors. Methods: This platform focuses on "hyper-local" data, i.e., at the neighborhood or point level, a geospatial scale of data not adequately considered in existing tools and projects. We enumerate key insights gained regarding data quality standards, data governance, and organizational structure for long-term project sustainability. A pilot use case investigating sociome factors associated with asthma exacerbations in children residing on the South Side of Chicago used machine learning and six SDC datasets. Results: The pilot use case reveals one dominant spatial cluster for asthma exacerbations and important roles of housing conditions and cost, proximity to Superfund pollution sites, urban flooding, violent crime, lack of insurance, and a poverty index. Conclusion: The SDC has been purposefully designed to support and encourage extension of the platform into new data sets as well as the continued development, refinement, and adoption of standards for dataset quality, dataset inclusion, metadata annotation, and data access/governance. The asthma pilot has served as the first driver use case and demonstrates promise for future investigation into the sociome and clinical outcomes. Additional projects will be selected, in part for their ability to exercise and grow the capacity of the SDC to meet its ambitious goals.

Abstract:Abstract Mobile applications are increasingly regarded as important tools for an integrated strategy of infection containment in post-lockdown societies around the globe. This paper discusses a number of questions that should be addressed when assessing the ethical challenges of mobile applications for digital contact-tracing of COVID-19: Which safeguards should be designed in the technology? Who should access data? What is a legitimate role for “Big Tech” companies in the development and implementation of these systems? How should cultural and behavioural issues be accounted for in the design of these apps? Should use of these apps be compulsory? What does transparency and ethical oversight mean in this context? We demonstrate that responses to these questions are complex and contingent and argue that if digital contract-tracing is used, then it should be clear that this is on a trial basis and its use should be subject to independent monitoring and evaluation.

Abstract:Background: During the COVID-19 pandemic a need to process large volumes of publications emerged. As the pandemic is winding down, the clinicians encountered a novel syndrome - Post-acute Sequelae of COVID-19 (PASC) - that affects over 10 % of those who contract SARS-CoV-2 and presents a significant challenge in the medical field. The continuous influx of publications underscores a need for efficient tools for navigating the literature. Objectives: We aimed to develop an application which will allow monitoring and categorizing COVID-19-related literature through building publication networks and medical subject headings (MeSH) maps to identify key publications and networks. Methods: We introduce CORACLE (COVID-19 liteRAture CompiLEr), an innovative web application designed to analyse COVID-19-related scientific articles and to identify research trends. CORACLE features three primary interfaces: The "Search" interface, which displays research trends and citation links; the "Citation Map" interface, allowing users to create tailored citation networks from PubMed Identifiers (PMIDs) to uncover common references among selected articles; and the "MeSH" interface, highlighting current MeSH trends and their associations. Results: CORACLE leverages PubMed data to categorize literature on COVID-19 and PASC, aiding in the identification of relevant research publication hubs. Using lung function in PASC patients as a search example, we demonstrate how to identify and visualize the interactions between the relevant publications. Conclusion: CORACLE is an effective tool for the extraction and analysis of literature. Its functionalities, including the MeSH trends and customizable citation mapping, facilitate the discovery of emerging trends in COVID-19 and PASC research.

Abstract:Social media have the potential to provide timely information about emergency situations and sudden events. However, finding relevant information among millions of posts being posted every day can be difficult, and developing a data analysis project usually requires time and technical skills. This study presents an approach that provides flexible support for analyzing social media, particularly during emergencies. Different use cases in which social media analysis can be adopted are introduced, and the challenges of retrieving information from large sets of posts are discussed. The focus is on analyzing images and text contained in social media posts and a set of automatic data processing tools for filtering, classification, and geolocation of content with a human-in-the-loop approach to support the data analyst. Such support includes both feedback and suggestions to configure automated tools, and crowdsourcing to gather inputs from citizens. The results are validated by discussing three case studies developed within the Crowd4SDG H2020 European project.

Harnessing multi-output machine learning approach and dynamical observables from network structure to optimize COVID-19 intervention strategies

Abstract:The COVID-19 pandemic has necessitated the development of accurate models to predict disease dynamics and guide public health interventions. This study leverages the COVASIM agent-based model to simulate 1331 scenarios of COVID-19 transmission across various social settings, focusing on the school, community, and work contact layers. We extracted complex network measures from these simulations and applied deep learning algorithms to predict key epidemiological outcomes, such as infected, severe, and critical cases. Our approach achieved an R2 value exceeding 95%, demonstrating the model's robust predictive capability. Additionally, we identified optimal intervention strategies using spline interpolation, revealing the critical roles of community and workplace interventions in minimizing the pandemic's impact. The findings underscore the value of integrating network analytics with deep learning to streamline epidemic modeling, reduce computational costs, and enhance public health decision-making. This research offers a novel framework for effectively managing infectious disease outbreaks through targeted, data-driven interventions.

COVID-19 Surveiller: toward a robust and effective pandemic surveillance system basedon social media mining

Abstract:The outbreak of the novel coronavirus, COVID-19, has become one of the most severe pandemics in human history. In this paper, we propose to leverage social media users as social sensors to simultaneously predict the pandemic trends and suggest potential risk factors for public health experts to understand spread situations and recommend proper interventions. More precisely, we develop novel deep learning models to recognize important entities and their relations over time, thereby establishing dynamic heterogeneous graphs to describe the observations of social media users. A dynamic graph neural network model can then forecast the trends (e.g. newly diagnosed cases and death rates) and identify high-risk events from social media. Based on the proposed computational method, we also develop a web-based system for domain experts without any computer science background to easily interact with. We conduct extensive experiments on large-scale datasets of COVID-19 related tweets provided by Twitter, which show that our method can precisely predict the new cases and death rates. We also demonstrate the robustness of our web-based pandemic surveillance system and its ability to retrieve essential knowledge and derive accurate predictions across a variety of circumstances. Reducing societal impacts of SARS-CoV-2 interventions through subnational implementation

Abstract:To curb the initial spread of SARS-CoV-2, many countries relied on nation-wide implementation of non-pharmaceutical intervention measures, resulting in substantial socio-economic impacts. Potentially, subnational implementations might have had less of a societal impact, but comparable epidemiological impact. Here, using the first COVID-19 wave in the Netherlands as a case in point, we address this issue by developing a high-resolution analysis framework that uses a demographically-stratified population and a spatially-explicit, dynamic, individual contact-pattern based epidemiology, calibrated to hospital admissions data and mobility trends extracted from mobile phone signals and Google. We demonstrate how a subnational approach could achieve similar level of epidemiological control in terms of hospital admissions, while some parts of the country could stay open for a longer period. Our framework is exportable to other countries and settings, and may be used to develop policies on subnational approach as a better strategic choice for controlling future epidemics.

Abstract:Data collection and processing via digital public health technologies are being promoted worldwide by governments and private companies as strategic remedies for mitigating the COVID-19 pandemic and loosening lockdown measures. However, the ethical and legal boundaries of deploying digital tools for disease surveillance and control purposes are unclear, and a rapidly evolving debate has emerged globally around the promises and risks of mobilizing digital tools for public health. To help scientists and policymakers navigate technological and ethical uncertainty, we present a typology of the primary digital public health applications currently in use. Namely: proximity and contact tracing, symptom monitoring, quarantine control, and flow modeling. For each, we discuss context-specific risks, cross-sectional issues, and ethical concerns. Finally, in recognition of the need for practical guidance, we propose a navigation aid for policymakers made up of ten steps for the ethical use of digital public health tools.

Abstract:The ongoing COVID-19 pandemic produced far-reaching effects throughout society, and science is no exception. The scale, speed, and breadth of the scientific community's COVID-19 response lead to the emergence of new research at the remarkable rate of more than 250 papers published per day. This posed a challenge for the scientific community as traditional methods of engagement with the literature were strained by the volume of new research being produced. Meanwhile, the urgency of response lead to an increasingly prominent role for preprint servers and a diffusion of relevant research through many channels simultaneously. These factors created a need for new tools to change the way scientific literature is organized and found by researchers. With this challenge in mind, we present an overview of COVIDScholar https://covidscholar.org, an automated knowledge portal which utilizes natural language processing (NLP) that was built to meet these urgent needs. The search interface for this corpus of more than 260,000 research articles, patents, and clinical trials served more than 33,000 users at an average of 2,000 monthly active users and a peak of more than 8,600 weekly active users in the summer of 2020. Additionally, we include an analysis of trends in COVID-19 research over the course of the pandemic with a particular focus on the first 10 months, which represents a unique period of rapid worldwide shift in scientific attention.
