Abstract:Open Educational Resources (OER), freely accessible learning, teaching and research materials, have been proposed as key enabling tools to achieve inclusive knowledge societies and equitable access to education. Here, we describe novel OER consisting of low cost and locally produced public domain biological reagents, open source hardware and free software collaborative notebooks to teach LAMP DNA amplification, RT-PCR RNA detection, enzyme kinetics and fluorescence imaging. These resources have been distributed nationwide to students’ homes as a lab-in-a-box, i.e. remote teaching during the pandemic lockdowns, as well as in the form of personalized learning environments during in-person teaching after the opening of teaching laboratories. All the protocols and design files are available under open source licenses.

Abstract:The first case of coronavirus disease 2019 in Colombia was detectedon March 6, 2020. Subsequently, schools, colleges, anduniversities were closed on March 26, which forced a massivemigration to virtual education and impacted laboratory-basedteaching courses. The teaching of biochemistry requires anexperimental component that virtual laboratories cannot emulate.To address this concern, the article describes an at-homebiochemistry laboratory experience that explores the hydrolysisof starch by α-amylase as a function of enzymeconcentration, reaction time, and pH. The general success of theexperience was assessed through the quality of informationsubmitted through laboratory reports and feedback from students.A total of 19 laboratory reports were reviewed, and 50 studentswere surveyed. The analysis indicated that approximately 90% ofstudents expressed favorable opinions about the experience. Theyunderstood the objective of the practice, identified thefunction of each material, and explained the relationshipbetween the obtained results and concepts of enzyme activitypresented in theoretical classes. Finally, the study concludedthat the at-home laboratory experience is inexpensive and easyto perform outside the traditional laboratory. Furthermore, itenables a genuine practical experience with observations, datacollection, analysis, and discussion of results, which meets theexpectations for pharmaceutical chemistry students at theUniversidad El Bosque in Bogotá, Colombia.

Introducing high school biology students to biochemistry with a short, content-oriented module

Abstract:Many STEM disciplines are underrepresented to High School students. This is problematic as many students' decisions for college are shaped by their experiences and achievements in high school. Short content-oriented modules have been shown to encourage science identity and otherwise benefit the students' learning. Following the ASBMB's outreach protocol, we developed a short content-oriented module aimed at a high school biology classroom. Students interacted with 3D models of DNA and transcription factors while exploring structure-function relationships and introductory biochemistry topics. The high school teacher was impressed with the students' response to the module, specifically the ease with which students learned, their enthusiasm, and their recall of the experience. We provide all materials necessary to use this module, including student worksheet and printable model coordinates. We encourage both high school instructors and professional biochemists to consider similar module using physical models.

Abstract:Undergraduate biochemistry laboratory courses often do not provide students with an authentic research experience, particularly when the express purpose of the laboratory is purely instructional. However, an instructional laboratory course that is inquiry- and research-based could simultaneously impart scientific knowledge and foster a student's research expertise and confidence. We have developed a year-long undergraduate biochemistry laboratory curriculum wherein students determine, via experiment and computation, the function of a protein of known three-dimensional structure. The first half of the course is inquiry-based and modular in design; students learn general biochemical techniques while gaining preparation for research experiments in the second semester. Having learned standard biochemical methods in the first semester, students independently pursue their own (original) research projects in the second semester. This new curriculum has yielded an improvement in student performance and confidence as assessed by various metrics. To disseminate teaching resources to students and instructors alike, a freely accessible Biochemistry Laboratory Education resource is available at http://biochemlab.org.

Molecular dynamics simulations and analysis for bioinformatics undergraduate students

Abstract:A computational biochemistry laboratory, fitted for bioinformatics students, is presented. The molecular dynamics package GROMACS is used to prepare and simulate a solvated protein. Students analyze the trajectory with different available tools (GROMACS and VMD) to probe the structural stability of the protein during the simulation. Students are also required to make use of Python libraries and write their own code to probe non-covalent interactions between the amino acid side chains. Based on these results, students characterize the system in a qualitatively approach but also assess the importance of each specific interaction through time. This work mobilizes biochemical concepts and programming skills, fostering critical thinking and group work and developing presenting skills.

Abstract:Current laboratory practices often involve students coming to lab having read a detailed protocol, performing the experiment, and leaving the lab rarely understanding the meaning behind the methods or the connection to research in general. They lack a conceptual understanding of the process and often do not understand how to manipulate data. Traditional methods do not provide students opportunities to think through the underlying scientific principles. Not only does this laboratory format not represent ‘real’ science, it leaves students unprepared for the often unpredictable and intimidating nature of experimental design. Research suggests that inquiry‐based pedagogical techniques can help promote student engagement and improve educational outcomes. Here, we present portions of a newly developed laboratory manual with which students will participate in the building of experimental protocols, implementing the experiments, and processing the data. Through this process, students will develop an understanding of scientific principles and data analysis, and think creatively in regards to experimental design. These practices have also been shown to increase student engagement in the laboratory. Current laboratory manuals, do not emphasize the building of these essential skills for anyone pursuing further education or a career in biochemistry, molecular biology, or related fields. We hope to bring these high impact learning practices to the biochemistry laboratory providing inquiry‐based experiments to better develop and engage our students in the biochemistry lab. In order to train the next generation of scientists, we must allow students to explore the scientific world in a safe, engaging, and meaningful way. It is our hope that the lab manual will be a pioneering advancement in the way educators approach undergraduate laboratories. This manual will be of great utility at both large institutions where access to a research environment is limited to a small population of the students and small institutions where resources are limited.

Molecular dynamics characterization of the conformational landscape of small peptides: A series of hands-on collaborative practical sessions for undergraduate students

Abstract:Molecular modelling and simulations are nowadays an integral part of research in areas ranging from physics to chemistry to structural biology, as well as pharmaceutical drug design. This popularity is due to the development of high-performance hardware and of accurate and efficient molecular mechanics algorithms by the scientific community. These improvements are also benefitting scientific education. Molecular simulations, their underlying theory, and their applications are particularly difficult to grasp for undergraduate students. Having hands-on experience with the methods contributes to a better understanding and solidification of the concepts taught during the lectures. To this end, we have created a computer practical class, which has been running for the past five years, composed of several sessions where students characterize the conformational landscape of small peptides using molecular dynamics simulations in order to gain insights on their binding to protein receptors. In this report, we detail the ingredients and recipe necessary to establish and carry out this practical, as well as some of the questions posed to the students and their expected results. Further, we cite some examples of the students' written reports, provide statistics, and share their feedbacks on the structure and execution of the sessions. These sessions were implemented alongside a theoretical molecular modelling course but have also been used successfully as a standalone tutorial during specialized workshops. The availability of the material on our web page also facilitates this integration and dissemination and lends strength to the thesis of open-source science and education.
Lab-It Is Taking Molecular Genetics to School

Abstract:The Molecular Genetics Mobile Lab or “Laboratório itinerante de Genética Molecular” (Lab-it) was funded in 2008 by Leonor Cancela to promote the learning of molecular genetics which had been introduced at that time into high school biology programms. The project aimed to introduce hands-on laboratory activities in molecular genetics to complement the theoretical concepts taught in school. These included the development of experimental protocols based on theoretical scenarios focusing on themes of forensics sciences, biomedical applications, diagnostic methods, and ecological research using basic molecular biology techniques, such as DNA extraction, polymerase chain reaction (PCR), electrophoresis, and restriction enzyme application. In these scenarios, the students execute all the procedures with the help of the Lab-it instructor and using the Lab-it equipment, followed by a discussion of the results with all the participants and the school teacher. These approaches help the students to consolidate the concepts of molecular biology and simultaneously promote discussions on new advances in the area and choices for university careers. In addition to practical sessions, Lab-it also promotes seminars on topics of interest to the students and teachers. Since 2008, 18 high schools have participated in the region of Algarve, averaging each year about 400 students participating in practical activities. In 2021, despite the COVID pandemic, 9 schools and 379 students were involved in Lab-it practical sessions and 99% of them considered the activity to contribute to better understanding the molecular biology methods approached in theoretical classes and expressed high interest in those sessions.

Abstract:Training in chemistry is essential for undergraduate medical students; however, at the National University of Colombia, basic chemistry courses are associated with high fail rates and low academic performance with regard to first semester students, especially in vulnerable special admission populations. A longitudinal study was carried out via program evaluation methodology using quantitative and qualitative techniques to assess an innovative pedagogical strategy founded on context-based learning and different didactic and evaluative strategies employing information and communication technologies (ICT), which was tested on students of medicine by an interdisciplinary team of teachers in a new course. With the pedagogical strategy, a statistically significant improvement was observed in the academic performance of the students, with an increase in the mean grades that went from 3.61/5.00 to 3.95/5.00, a decrease of the fail rate from 15.50% to 3.48%, and the development of useful chemistry knowledge for the students during their training and for their professional lives. Furthermore, the study became an opportunity for collaborative learning among colleagues, favoring ongoing training of teaching staff and pedagogical innovation in professional learning communities.

Abstract:This work outlines a full-semester undergraduate biochemistry laboratory module that is mostly synchronous with the lecture. The pedagogical motivation and design of these experiments are to create a laboratory experience that engages students, prepares students for research, and helps students learn challenging biochemical topics. The laboratory experiment begins with a bioinformatics study of the four proteins used: Horseradish peroxidase (HRP), human serum albumin (HSA), lysozyme, and myoglobin. Initially, HSA and HRP are purified using anion-exchange chromatography and ConA affinity chromatography, respectively, from a solution of the four proteins. The purification of each protein is then estimated by SDS-PAGE gel electrophoresis and quantified by UV–vis spectroscopy. Following the purification of HSA, a 1H NMR ligand binding experiment is conducted. Following the purification of HRP, a UV–vis kinetics experiment is conducted with and without an inhibitor and analyzed using Michaelis–Menten kinetics. Upon successful completion of all the experiments, groups give 20 min presentations to summarize their results. This experiment has been completed by 12 groups over two semesters at a small primarily undergraduate institution (PUI) with promising assessment data and positive feedback. Approximately 75% of students retained their conceptual understanding of biochemical topics throughout the semester, and students overwhelmingly highlighted the importance that the experiments were related to the lecture and built on each other each week.

Abstract:Project-based learning (PBL) has long been recognized as an effective way to teach complex biology concepts. However, not all institutions have the resources to facilitate effective project-based coursework for students. We have developed a framework for facilitating PBL using remote-controlled internet-connected microscopes. Through this approach, one lab facility can host an experiment for many students around the world simultaneously. Experiments on this platform can be run on long timescales and with materials that are typically unavailable to high school classrooms. This allows students to perform novel research projects rather than just repeating standard classroom experiments. To investigate the impact of this program, we designed and ran six user studies with students worldwide. All experiments were hosted in Santa Cruz and San Francisco, California, with observations and decisions made remotely by the students using their personal computers and cellphones. In surveys gathered after the experiments, students reported increased excitement for science and a greater desire to pursue a career in STEM. This framework represents a novel, scalable, and effective PBL approach that has the potential to democratize biology and STEM education around the world.

Abstract:Resumo: A pandemia da Covid-19 trouxe inúmeros desafios em sala de aula, dentre eles a realização de práticas no ensino de biologia. Diante desse cenário, essa pesquisa tem como objetivo desenvolver aulas práticas remotas de biologia em uma escola pública de ensino médio de Campos Sales – CE. Esse estudo trata-se de uma pesquisa de Iniciação Científica (PIBIC) realizada por uma bolsista e financiada pela FECOP (Fundo Estadual de Combate à Pobreza). A metodologia utilizada foi a pesquisa participante onde foi confeccionado maquetes sobre assuntos variados de biologia para alunos do 1o e 3o ano do ensino médio. As aulas práticas remotas foram realizadas por meio do Google Meet, cujo link era disponibilizado pela professora regente das turmas. Primeiramente, fazia-se a explanação breve do assunto com slides e logo após era apresentado um vídeo gravado com a bolsista explicando e expondo a maquete produzida. Os assuntos abordados foram: “DNA e RNA: estruturas, funções, composições”; “Cadeia alimentar”; “teia alimentar”; “níveis tróficos”. Ao final da apresentação, foi solicitado que os estudantes respondessem um formulário online produzido no Google Forms com perguntas relacionadas a aula prática remota realizada, dando um feedbackda atividade apresentada, destacando o processo de ensino-aprendizagem, contribuições e aspectos positivos e negativos. Por meio dessas práticas pedagógicas foi possível promover conhecimentos científicos sobre os assuntos que estavam sendo trabalhados em sala de aula virtual. Given this scenario, this research aims to develop remote practical biology classes in a public high school in Campos Sales - CE. This study is a Scientific Initiation Research (PIBIC) carried out by a fellow and financed by FECOP (State Fund to Combat Poverty). The methodology used was participatory research where models were made on various subjects of biology for students of the 1st and 3rd year of high school. Remote practical classes were carried out through Google Meet, whose link was made available by the regent teacher of the classes. First, there was a brief explanation of the subject with slides and soon after, a recorded video was presented with the scholarship holder explaining and exposing the model produced. The topics covered were: “DNA and RNA: structures, functions, compositions”; "Food chain"; “food web”; “trophic levels”. At the end of the presentation, students were asked to answer an online form produced in Google Forms with questions related to the remote practical class held, giving feedback on the activity presented, highlighting the teaching-learning process, contributions and positive and negative aspects. Through these pedagogical practices, it was possible to promote scientific knowledge about the subjects that were being worked on in the virtual classroom. The activities that were presented were satisfactory by both the students and the teacher, arousing curiosity and learning.Keywords: Biology Teaching; Practical classes; Remote teaching.

Abstract:The dynamic field of scientific education, particularly in chemistry and biology, demands the implementation of innovative teaching strategies, driving the need for continuous research to enhance skills in both educators and students. This systematic literature review (SLR) delves into the evolving landscape of chemistry and biology education research, shedding light on key trends, strategies, and skills. Employing the PRISMA methodology, we scrutinized 81 papers to assess the employment of resources, technologies, and methods conducive to effective learning and research. Searches were conducted in the Scopus and Google Scholar databases, with inclusion criteria spanning English and Spanish studies from the last five years. The analysis reveals a notable shift in recent years, emphasizing the diversification of instructional approaches, integration of sustainable practices, and a heightened focus on fostering essential research skills for both educators and students. The study underscores the significant adaptation to digital tools and virtual environments, potentially influenced by the challenges posed by the COVID-19 pandemic. Remarkable findings include the growing importance of cognitive, social, and emotional competence in student development. This work provides valuable insights for educators, researchers, and policymakers cross-talking the dynamic intersection of teaching and research in chemistry and biology education. Abstract:Both lecture and laboratory courses of biochemistry are important professional courses for undergraduates with biology related majors. Course optimization and update is crucial but challenging, especially for the laboratory course. Although taught separately, here we showed a strategy to bridge the two courses and promote the improvement of both. In addition to knowledge teaching, we implanted the "Innovative Experimental Design" module in the lecture course in which students were required to design and present their own experimental ideas. After evaluation by the faculty group, the best idea was supported for further experimental test. Here we described the preliminary experiments and optimization procedures about the idea of microbial fuel cells. This experiment is ready to be included into the laboratory course program in spring 2023.

Abstract:Since 2010, second-year undergraduate students of an eight-year training program leading to a Doctor of Medicine degree or Doctor of Philosophy degree in Peking University Health Science Center (PKUHSC) have been required to enter the "Innovative talent training project." During that time, the students joined a research lab and participated in some original research work. There is a critical educational need to prepare these students for the increasing accessibility of research experience. The redesigned experimental curriculum of biochemistry and molecular biology was developed to fulfill such a requirement, which keeps two original biochemistry experiments (Gel filtration and Enzyme kinetics) and adds a new two-experiment component called "Analysis of anti-tumor drug induced apoptosis." The additional component, also known as the "project-oriented experiment" or the "comprehensive experiment," consists of Western blotting and a DNA laddering assay to assess the effects of etoposide (VP16) on the apoptosis signaling pathways. This reformed laboratory teaching system aims to enhance the participating students overall understanding of important biological research techniques and the instrumentation involved, and to foster a better understanding of the research process all within a classroom setting. Student feedback indicated that the updated curriculum helped them improve their operational and self-learning capability, and helped to increase their understanding of theoretical knowledge and actual research processes, which laid the groundwork for their future research work.

Abstract:Many introductory biology courses amount to superficial surveys of disconnected topics. Often, foundational observations and the concepts derived from them and students' ability to use these ideas appropriately are overlooked, leading to unrealistic expectations and unrecognized learning obstacles. The result can be a focus on memorization at the expense of the development of a meaningful framework within which to consider biological phenomena. About a decade ago, we began a reconsideration of what an introductory course should present to students and the skills they need to master. The original Web-based course's design presaged many of the recommendations of the Vision and Change report; in particular, a focus on social evolutionary mechanisms, stochastic (evolutionary and molecular) processes, and core ideas (cellular continuity, evolutionary homology, molecular interactions, coupled chemical reactions, and molecular machines). Inspired by insights from the Chemistry, Life, the Universe & Everything general chemistry project, we transformed the original Web version into a (freely available) book with a more unified narrative flow and a set of formative assessments delivered through the beSocratic system. We outline how student responses to course materials are guiding future course modifications, in particular a more concerted effort at helping students to construct logical, empirically based arguments, explanations, and models.
Discussion on teaching of molecular biology experiment for medical international students

Abstract:Molecular biology is an important part of basic medical education of international students. In order to enhance the teaching of molecular biology,a new course ( molecular biology experiments ) was offered specially for the international students and the first round of teaching has finished. This paper summarized the process and thoughts of the first round of teaching,including experiment de-sign,operating process,experimental preparation and questions existing in the operating process, hoping to further increase the teaching level of international students in university.

Abstract:INTRODUCTION. The amount of new discoveries in molecular biology as well as the speed with which technological advances have been occurring and presented to students increases the complexity, the dynamics and the fluidity of the school environment. However, the approaching methods and the teaching resources used in classroom remains the most traditional ever. Therefore, the development of alternative methodologies which can overcome the deficiencies in schooling-learning process and motivate students for science field is needed. OBJECTIVE. Thus, we aimed to standardize a laboratorial protocol for simulate DNA fingerprint technique directed for high school students. MATHERIAL AND METHODS. Once the original protocol with DNA samples requires expensive reagents and equipment, practical activities were performed with protein samples. Protein extraction protocols used for seven distinct samples were tested: food supplements; milk serum; blood serum; powdered milk; animal; plant; rice bran. Each protocol efficacy was tested in SDS-PAGE electrophoresis. RESULTS AND DISCUSSION. Best samples were chosen for simulate the band patterns in an electrophoresis gel ordinarily found in DNA fingerprint methods. COMCLUSIONS. Therefore, such results may be used for forensic and paternity tests simulations in an alternative teaching activity for high school students, which could arise the opportunity to approach the basics principles of science technology and research. However, more tests are required in order to reproduce the results with cheaper protocols and make its viability in the class. Nonetheless, results accomplished in this work may be reproduced by school teachers in a partnership with academy labs in order to bring biotechnology resources to students life.
