Abstract:Zoonotic diseases are a major cause of morbidity, and productivity losses in both human and animal populations. Identifying the source of food-borne zoonoses (e.g. an animal reservoir or food product) is crucial for the identification and prioritisation of food safety interventions. For many zoonotic diseases it is difficult to attribute human cases to sources of infection because there is little epidemiological information on the cases. However, microbial strain typing allows zoonotic pathogens to be categorised, and the relative frequencies of the strain types among the sources and in human cases allows inference on the likely source of each infection. We introduce sourceR, an R package for quantitative source attribution, aimed at food-borne diseases. It implements a Bayesian model using strain-typed surveillance data from both human cases and source samples, capable of identifying important sources of infection. The model measures the force of infection from each source, allowing for varying survivability, pathogenicity and virulence of pathogen strains, and varying abilities of the sources to act as vehicles of infection. A Bayesian non-parametric (Dirichlet process) approach is used to cluster pathogen strain types by epidemiological behaviour, avoiding model overfitting and allowing detection of strain types associated with potentially high "virulence". sourceR is demonstrated using Campylobacter jejuni isolate data collected in New Zealand between 2005 and 2008. Chicken from a particular poultry supplier was identified as the major source of campylobacteriosis, which is qualitatively similar to results of previous studies using the same dataset. Additionally, the software identifies a cluster of 9 multilocus sequence types with abnormally high 'virulence' in humans. sourceR enables straightforward attribution of cases of zoonotic infection to putative sources of infection. As sourceR develops, we intend it to become an important and flexible resource for food-borne disease attribution studies.

Abstract:High-throughput, genome-scale data present a unique opportunity to link host to pathogen on a molecular level. Forging such connections will help drive the development of mathematical models to better understand and predict both pathogen behavior and the epidemiology of infectious diseases, including malaria. However, the datasets that can aid in identifying these links and models are vast and not amenable to simple, reductionist, and univariate analyses. These datasets require data mining in order to identify the truly important measurements that best describe clinical and molecular observations. Moreover, these datasets typically have relatively few samples due to experimental limitations (particularly for human studies or in vivo animal experiments), making data mining extremely difficult. Here, after first providing a brief overview of common strategies for data reduction and identification of relationships between variables for inclusion in mathematical models, we present a new generalized strategy for performing these data reduction and relationship inference tasks. Our approach emphasizes the importance of robustness when using data to drive model development, particularly when using genome-scale, small-sample in vivo data. We identify the use of appropriate feature reduction combined with data permutations and subsampling strategies as being critical to enable increasingly robust results from network inference using high-dimensional, low-observation data.
A Review on Microbiological Source Attribution Methods of Human Salmonellosis: From Subtyping to Whole-Genome Sequencing

Abstract:Salmonella is one of the main causes of human foodborne illness. It is endemic worldwide, with different animals and animal-based food products as reservoirs and vehicles of infection. Identifying animal reservoirs and potential transmission pathways of Salmonella is essential for prevention and control. There are many approaches for source attribution, each using different statistical models and data streams. Some aim to identify the animal reservoir, while others aim to determine the point at which exposure occurred. With the advance of whole-genome sequencing (WGS) technologies, new source attribution models will greatly benefit from the discriminating power gained with WGS. This review discusses some key source attribution methods and their mathematical and statistical tools. We also highlight recent studies utilizing WGS for source attribution and discuss open questions and challenges in developing new WGS methods. We aim to provide a better understanding of the current state of these methodologies with application to Salmonella and other foodborne pathogens that are common sources of illness in the poultry and human sectors.

Abstract:Source attribution has traditionally involved combining epidemiological data with different pathogen characterisation methods, including 7-gene multi locus sequence typing (MLST) or serotyping, however, these approaches have limited resolution. In contrast, whole genome sequencing data provide an overview of the whole genome that can be used by attribution algorithms. Here, we applied a random forest (RF) algorithm to predict the primary sources of human clinical Salmonella Typhimurium ( S. Typhimurium) and monophasic variants (monophasic S. Typhimurium) isolates. To this end, we utilised single nucleotide polymorphism diversity in the core genome MLST alleles obtained from 1,061 laboratory-confirmed human and animal S. Typhimurium and monophasic S. Typhimurium isolates as inputs into a RF model. The algorithm was used for supervised learning to classify 399 animal S. Typhimurium and monophasic S. Typhimurium isolates into one of eight distinct primary source classes comprising common livestock and pet animal species: cattle, pigs, sheep, other mammals (pets: mostly dogs and horses), broilers, layers, turkeys, and game birds (pheasants, quail, and pigeons). When applied to the training set animal isolates, model accuracy was 0.929 and kappa 0.905, whereas for the test set animal isolates, for which the primary source class information was withheld from the model, the accuracy was 0.779 and kappa 0.700. Subsequently, the model was applied to assign 662 human clinical cases to the eight primary source classes. In the dataset, 60/399 (15.0%) of the animal and 141/662 (21.3%) of the human isolates were associated with a known outbreak of S. Typhimurium definitive type (DT) 104. All but two of the 141 DT104 outbreak linked human isolates were correctly attributed by the model to the primary source classes identified as the origin of the DT104 outbreak. A model that was run without the clonal DT104 animal isolates produced largely congruent outputs (training set accuracy 0.989 and kappa 0.985; test set accuracy 0.781 and kappa 0.663). Overall, our results show that RF offers considerable promise as a suitable methodology for epidemiological tracking and source attribution for foodborne pathogens.

Abstract:Modeling of infectious diseases at the livestock-wildlife interface is a unique subset of mathematical modeling with many innate challenges. To ascertain the characteristics of the models used in these scenarios, a scoping review of the scientific literature was conducted. Fifty-six studies qualified for inclusion. Only 14 diseases at this interface have benefited from the utility of mathematical modeling, despite a far greater number of shared diseases. The most represented species combinations were cattle and badgers (for bovine tuberculosis, 14), and pigs and wild boar [for African (8) and classical (3) swine fever, and foot-and-mouth and disease (1)]. Assessing control strategies was the overwhelming primary research objective (27), with most studies examining control strategies applied to wildlife hosts and the effect on domestic hosts (10) or both wild and domestic hosts (5). In spatially-explicit models, while livestock species can often be represented through explicit and identifiable location data (such as farm, herd, or pasture locations), wildlife locations are often inferred using habitat suitability as a proxy. Though there are innate assumptions that may not be fully accurate when using habitat suitability to represent wildlife presence, especially for wildlife the parsimony principle plays a large role in modeling diseases at this interface, where parameters are difficult to document or require a high level of data for inference. Explaining observed transmission dynamics was another common model objective, though the relative contribution of involved species to epizootic propagation was only ascertained in a few models. More direct evidence of disease spill-over, as can be obtained through genomic approaches based on pathogen sequences, could be a useful complement to further inform such modeling. As computational and programmatic capabilities advance, the resolution of the models and data used in these models will likely be able to increase as well, with a potential goal being the linking of modern complex ecological models with the depth of dynamics responsible for pathogen transmission. Controlling diseases at this interface is a critical step toward improving both livestock and wildlife health, and mechanistic models are becoming increasingly used to explore the strategies needed to confront these diseases.

Abstract:Zoonotic Salmonella causes millions of human salmonellosis infections worldwide each year. Information about the source of the bacteria guides risk managers on control and preventive strategies. Source attribution is the effort to quantify the number of sporadic human cases of a specific illness to specific sources and animal reservoirs. Source attribution methods for Salmonella have so far been based on traditional wet-lab typing methods. With the change to whole genome sequencing there is a need to develop new methods for source attribution based on sequencing data. Four European datasets collected in Denmark (DK), Germany (DE), the United Kingdom (UK) and France (FR) are presented in this descriptor. The datasets contain sequenced samples of Salmonella Typhimurium and its monophasic variants isolated from human, food, animal and the environment. The objective of the datasets was either to attribute the human salmonellosis cases to animal reservoirs or to investigate contamination of the environment by attributing the environmental isolates to different animal reservoirs.
Time valuation of historical outbreak attribution data

Abstract:Human illness attribution is recognized as an important metric for prioritizing and informing food-safety decisions and for monitoring progress towards long-term food-safety goals. Inferences regarding the proportion of illnesses attributed to a specific commodity class are often based on analyses of datasets describing the number of outbreaks in a given year or combination of years. In many countries, the total number of pathogen-related outbreaks reported nationwide for an implicated food source is often fewer than 50 instances in a given year and the number of years for which data are available can be fewer than 10. Therefore, a high degree of uncertainty is associated with the estimated fraction of pathogen-related outbreaks attributed to a general food commodity. Although it is possible to make inferences using only data from the most recent year, this type of estimation strategy ignores the data collected in previous years. Thus, a strong argument exists for an estimator that could 'borrow strength' from data collected in the previous years by combining the current data with the data from previous years. While many estimators exist for combining multiple years of data, most either require more data than is currently available or lack an objective and biologically plausible theoretical basis. This study introduces an estimation strategy that progressively reduces the influence of data collected in past years in accordance with the degree of departure from a Poisson process. The methodology is applied to the estimation of the attribution fraction for Salmonella and Escherichia coli O157:H7 for common food commodities and the estimates are compared against two alternative estimators.
The NOSTRA model: coherent estimation of infection sources in the case of possible nosocomial transmission

Abstract:Nosocomial infections have important consequences for patients and hospital staff: they worsen patient outcomes and their management stresses already overburdened health systems. Accurate judgements of whether an infection is nosocomial helps staff make appropriate choices to protect other patients within the hospital. Nosocomiality cannot be properly assessed without considering whether the infected patient came into contact with high risk potential infectors within the hospital. We developed a Bayesian model that integrates epidemiological, contact and pathogen genetic data to determine how likely an infection is to be nosocomial and the probability of given infection candidates being the source of the infection.

Investigating the Source of a Disease Outbreak Based on Risk Estimation: A Simulation Study Comparing Risk Estimates Obtained From Logistic and Poisson Regression Applied to a Dichotomous Outcome

Abstract:Background: In epidemiologic investigations of disease outbreaks, multivariable regression techniques with adjustment for confounding can be applied to assess the association between exposure and outcome. Traditionally, logistic regression has been used in analyses of case-control studies to determine the odds ratio (OR) as the effect measure. For rare outcomes (incidence of 5% to 10%), an adjusted OR can be used to approximate the risk ratio (RR). However, concern has been raised about using logistic regression to estimate RR because how closely the calculated OR approximates the RR depends largely on the outcome rate. The literature shows that when the incidence of outcomes exceeds 10%, ORs greatly overestimate RRs. Consequently, in addition to logistic regression, other regression methods to accurately estimate adjusted RRs have been explored. One method of interest is Poisson regression with robust standard errors. This generalized linear model estimates RR directly vs logistic regression that determines OR. The purpose of this study was to empirically compare risk estimates obtained from logistic regression and Poisson regression with robust standard errors in terms of effect size and determination of the most likely source in the analysis of a series of simulated single-source disease outbreak scenarios. Methods: We created a prototype dataset to simulate a foodborne outbreak following a public event with 14 food exposures and a 52.0% overall attack rate. Regression methods, including binary logistic regression and Poisson regression with robust standard errors, were applied to analyze the dataset. To further examine how these two models led to different conclusions of the potential outbreak source, a series of 5 additional scenarios with decreasing attack rates were simulated and analyzed using both regression models. Results: For each of the explanatory variables-sex, age, and food types-in both univariable and multivariable models, the ORs obtained from logistic regression were estimated further from 1.0 than their corresponding RRs estimated by Poisson regression with robust standard errors. In the simulated scenarios, the Poisson regression models demonstrated greater consistency in the identification of one food type as the most likely outbreak source. Conclusion: Poisson regression with robust standard errors proved to be a decisive and consistent method to estimate risk associated with a single source in an outbreak when the cohort data collection design was used.

Abstract:Abstract There is increasing recognition that genetic diversity can affect the spread of diseases, potentially affecting plant and livestock disease control as well as the emergence of human disease outbreaks. Nevertheless, even though computational tools can guide the control of infectious diseases, few epidemiological models can simultaneously accommodate the inherent individual heterogeneity in multiple infectious disease traits influencing disease transmission, such as the frequently modeled propensity to become infected and infectivity, which describes the host ability to transmit the infection to susceptible individuals. Furthermore, current quantitative genetic models fail to fully capture the heritable variation in host infectivity, mainly because they cannot accommodate the nonlinear infection dynamics underlying epidemiological data. We present in this article a novel statistical model and an inference method to estimate genetic parameters associated with both host susceptibility and infectivity. Our methodology combines quantitative genetic models of social interactions with stochastic processes to model the random, nonlinear, and dynamic nature of infections and uses adaptive Bayesian computational techniques to estimate the model parameters. Results using simulated epidemic data show that our model can accurately estimate heritabilities and genetic risks not only of susceptibility but also of infectivity, therefore exploring a trait whose heritable variation is currently ignored in disease genetics and can greatly influence the spread of infectious diseases. Our proposed methodology offers potential impacts in areas such as livestock disease control through selective breeding and also in predicting and controlling the emergence of disease outbreaks in human populations.

Abstract:Increasingly, routine surveillance and monitoring of foodborne pathogens using whole-genome sequencing is creating opportunities to study foodborne illness epidemiology beyond routine outbreak investigations and case-control studies. Using a global phylogeny of Salmonella enterica serotype Typhimurium, we found that major livestock sources of the pathogen in the United States can be predicted through whole-genome sequencing data. Relatively steady rates of sequence divergence in livestock lineages enabled the inference of their recent origins. Elevated accumulation of lineage-specific pseudogenes after divergence from generalist populations and possible metabolic acclimation in a representative swine isolate indicates possible emergence of host adaptation. We developed and retrospectively applied a machine learning Random Forest classifier for genomic source prediction of Salmonella Typhimurium that correctly attributed 7 of 8 major zoonotic outbreaks in the United States during 1998-2013. We further identified 50 key genetic features that were sufficient for robust livestock source prediction.

Abstract:Testing humans for infectious diseases is often done by assessing the presence or absence of disease-specific antibodies in serum samples. For feasibility and economical reasons, these sera are often tested for more than one antigen. Studying diseases with similar transmission routes can govern new insights for disease dynamics. We use flexible marginal and conditional models to model multisera data on the Varicella-Zoster virus and the Parvo B19-virus in Belgium. Next form the derivation of the age-dependent marginal force of infection (FOI), we introduce new epidemiological parameters: the age-dependent joint and conditional FOI. These parameters allow us to study the association among the occurrence and acquisition of both infections. Furthermore, we show how to test for association and whether the infection-specific age-dependent FOI curves are proportional and consequently whether separable mixing in the population holds.

Abstract:Diseases caused by the consumption of food are a significant but avoidable public health issue, and identifying the source of contamination is a key step in an outbreak investigation to prevent foodborne illnesses. Historical foodborne outbreaks provide rich data on critical attributes such as outbreak factors, food vehicles, and etiologies, and an improved understanding of the relationships between these attributes could provide insights for developing effective food safety interventions. The purpose of this study was to identify hidden patterns underlying the relations between the critical attributes involved in historical foodborne outbreaks through data mining approaches. A statistical analysis was used to identify the associations between outbreak factors and food sources, and the factors that were strongly significant were selected as predictive factors for food vehicles. A multinomial prediction model was built based on factors selected for predicting "simple" foods (beef, dairy, and vegetables) as sources of outbreaks. In addition, the relations between the food vehicles and common etiologies were investigated through text mining approaches (support vector machines, logistic regression, random forest, and naïve Bayes). A support vector machine model was identified as the optimal model to predict etiologies from the occurrence of food vehicles. Association rules also indicated the specific food vehicles that have strong relations to the etiologies. Meanwhile, a food ingredient network describing the relationships between foods and ingredients was constructed and used with Monte Carlo simulation to predict possible ingredients from foods that cause an outbreak. The simulated results were confirmed with foods and ingredients that are already known to cause historical foodborne outbreaks. The method could provide insights into the prediction of the possible ingredient sources of contamination when given the name of a food. The results could provide insights into the early identification of food sources of contamination and assist in future outbreak investigations. The data-driven approach will provide a new perspective and strategies for discovering hidden knowledge from massive data.
Machine learning to attribute the source of Campylobacter infections in the United States: a retrospective analysis of national surveillance data

Abstract:Objectives: Integrating pathogen genomic surveillance with bioinformatics can enhance public health responses by identifying risk and guiding interventions. This study focusses on the two predominant Campylobacter species, which are commonly found in the gut of birds and mammals and often infect humans via contaminated food. Rising incidence and antimicrobial resistance (AMR) are a global concern and there is an urgent need to quantify the main routes to human infection. Methods: During routine US national surveillance (2009-2019), 8,856 Campylobacter genomes from human infections and 16,703 from possible sources were sequenced. Using machine learning and probabilistic models, we target genetic variation associated with host adaptation to attribute the source of human infections and estimate the importance of different disease reservoirs. Results: Poultry was identified as the primary source of human infections, responsible for an estimated 68% of cases, followed by cattle (28%), and only a small contribution from wild birds (3%) and pork sources (1%). There was also evidence of an increase in multidrug resistance, particularly among isolates attributed to chickens. Conclusions: National surveillance and source attribution can guide policy, and our study suggests that interventions targeting poultry will yield the greatest reductions in campylobacteriosis and spread of AMR in the US. Abstract:Mathematical epidemiological models have a broad use, including both qualitative and quantitative applications. With the increasing availability of data, large-scale quantitative disease spread models can nowadays be formulated. Such models have a great potential, e.g., in risk assessments in public health. Their main challenge is model parameterization given surveillance data, a problem which often limits their practical usage. We offer a solution to this problem by developing a Bayesian methodology suitable to epidemiological models driven by network data. The greatest difficulty in obtaining a concentrated parameter posterior is the quality of surveillance data; disease measurements are often scarce and carry little information about the parameters. The often overlooked problem of the model's identifiability therefore needs to be addressed, and we do so using a hierarchy of increasingly realistic known truth experiments. Our proposed Bayesian approach performs convincingly across all our synthetic tests. From pathogen measurements of shiga toxin-producing Escherichia coli O157 in Swedish cattle, we are able to produce an accurate statistical model of first-principles confronted with data. Within this model we explore the potential of a Bayesian public health framework by assessing the efficiency of disease detection and -intervention scenarios.

Abstract:In today’s globally interconnected food system, outbreaks of foodborne disease can spread widely and cause considerable impact on public health. We study the problem of identifying the source of emerging large-scale outbreaks of foodborne disease; a crucial step in mitigating their proliferation. To solve the source identification problem, we formulate a probabilistic model of the contamination diffusion process as a random walk on a network and derive the maximum-likelihood estimator for the source location. By modelling the transmission process as a random walk, we are able to develop a novel, computationally tractable solution that accounts for all possible paths of travel through the network. This is in contrast to existing approaches to network source identification, which assume that the contamination travels along either the shortest or highest probability paths. We demonstrate the benefits of the multiple-paths approach through application to different network topologies, including stylized models of food supply network structure and real data from the 2011 Shiga toxin-producing Escherichia coli outbreak in Germany. We show significant improvements in accuracy and reliability compared with the relevant state-of-the-art approach to source identification. Beyond foodborne disease, these methods should find application in identifying the source of spread in network-based diffusion processes more generally, including in networks not well approximated by tree-like structure.

Abstract:Environmental pathogen surveillance is a promising disease surveillance modality that has been widely adopted for SARS-CoV-2 monitoring. The highly variable nature of environmental pathogen data is a challenge for integrating these data into public health response. One source of this variability is heterogeneous infection both within an individual over the course of infection as well as between individuals in their pathogen shedding over time. We present a mechanistic modeling and estimation framework for connecting environmental pathogen data to the number of infected individuals. Infected individuals are modeled as shedding pathogen into the environment via a Poisson process whose rate parameter λt varies over the course of their infection. These shedding curves λt are themselves random, allowing for variation between individuals. We show that this results in a Poisson process for environmental pathogen levels with rate parameter a function of the number of infected individuals, total shedding over the course of infection, and pathogen removal from the environment. Theoretical results include determination of identifiable parameters for the model from environmental pathogen data and simple, explicit formulas for the likelihood for particular choices of individual shedding curves. We give a two step Bayesian inference framework, where the first step corresponds to calibration from data where the number of infected individuals is known, followed by an estimation step from environmental surveillance data when the number of infected individuals is unknown. We apply this modeling and estimation framework to synthetic data, as well as to an empirical case study of SARS-CoV-2 in environmental dust collected from isolation rooms housing university students. Both the synthetic data and empirical case study indicate high inter-individual variation in shedding, leading to wide credible intervals for the number of infected individuals. We examine how uncertainty in estimates of the number of infected individuals from environmental pathogen levels scales with the true number of infected individuals and model misspecification. While credible intervals for the number of infected individuals are wide, our results suggest that distinguishing between no infection and small-to-moderate levels of infection (≈10 infected individuals) may be possible, and that it is broadly possible to differentiate between moderate (≈40) and high (≈200) numbers of infected individuals.

Abstract:Salmonella enterica serovar Enteritidis is one of the most frequent causes of Salmonellosis globally and is commonly transmitted from animals to humans by the consumption of contaminated foodstuffs. In the UK and many other countries in the Global North, a significant proportion of cases are caused by consumption of imported food products or contracted during foreign travel, therefore making the rapid identification of the geographical source of new infections a requirement for robust public health outbreak investigations. Herein, we detail the development and application of a hierarchical machine learning model to rapidly identify and trace the geographical source of S . Enteritidis infections from whole genome sequencing data. 2,313 S . Enteritidis genomes, collected by the UKHSA between 2014-2019, were used to train a 'local classifier per node' hierarchical classifier to attribute isolates to 4 continents, 11 sub-regions and 38 countries (53 classes). The highest classification accuracy was achieved at the continental level followed by the sub-regional and country levels (macro F1: 0.954, 0.718, 0.661 respectively). A number of countries commonly visited by UK travellers were predicted with high accuracy (hF1: >0.9). Longitudinal analysis and validation with publicly accessible international samples indicated that predictions were robust to prospective external datasets. The hierarchical machine learning framework provided granular geographical source prediction directly from sequencing reads in <4 minutes per sample, facilitating rapid outbreak resolution and real-time genomic epidemiology. The results suggest additional application to a broader range of pathogens and other geographically structured problems, such as antimicrobial resistance prediction, is warranted.

Exploring historical Canadian foodborne outbreak data sets for human illness attribution

Abstract:Human illness attribution has been recently recognized as an important tool to better inform food safety decisions. Analysis of outbreak data sets has been used for that purpose. This study was conducted to explore the usefulness of three comprehensive Canadian foodborne outbreak data sets covering 30 years for estimating food attribution in cases of gastrointestinal illness, providing Canadian food attribution estimates from a historical perspective. Information concerning the microbiological etiology and food vehicles recorded for each outbreak was standardized between the data sets. The agent-food vehicle combinations were described and analyzed for changes over time by using multiple correspondence analysis. Overall, 6,908 foodborne outbreaks were available for three decades (1976 through 2005), but the agent and the food vehicle were identified in only 2,107 of these outbreaks. Differences between the data sets were found in the distribution of the cause, the vehicle, and the location or size of the outbreaks. Multiple correspondence analysis revealed an association between Clostridium botulinum and wild meat and between C. botulinum and seafood. This analysis also highlighted changes in food attribution over time and generated the most up-to-date food attribution values for salmonellosis (29% of cases associated with produce, 15% with poultry, and 15% with meat other than poultry, pork, and beef), campylobacteriosis (56% of cases associated with poultry and 22% with dairy products other than fluid milk), and Escherichia coli infection (37% of cases associated with beef, 23% with cooked multi-ingredient dishes, and 11% with meat other than beef, poultry, and pork). Because of the inherent limitations of this approach, only the main findings should be considered for policy making. The use of other human illness attribution approaches may provide further clarification.
Bayesian Source Attribution of Salmonellosis in South Australia

Abstract:Salmonellosis is a significant cause of foodborne gastroenteritis in Australia, and rates of illness have increased over recent years. We adopt a Bayesian source attribution model to estimate the contribution of different animal reservoirs to illness due to Salmonella spp. in South Australia between 2000 and 2010, together with 95% credible intervals (CrI). We excluded known travel associated cases and those of rare subtypes (fewer than 20 human cases or fewer than 10 isolates from included sources over the 11-year period), and the remaining 76% of cases were classified as sporadic or outbreak associated. Source-related parameters were included to allow for different handling and consumption practices. We attributed 35% (95% CrI: 20-49) of sporadic cases to chicken meat and 37% (95% CrI: 23-53) of sporadic cases to eggs. Of outbreak-related cases, 33% (95% CrI: 20-62) were attributed to chicken meat and 59% (95% CrI: 29-75) to eggs. A comparison of alternative model assumptions indicated that biases due to possible clustering of samples from sources had relatively minor effects on these estimates. Analysis of source-related parameters showed higher risk of illness from contaminated eggs than from contaminated chicken meat, suggesting that consumption and handling practices potentially play a bigger role in illness due to eggs, considering low Salmonella prevalence on eggs. Our results strengthen the evidence that eggs and chicken meat are important vehicles for salmonellosis in South Australia.
