Abstract:All organisms have elaborate mechanisms to control rates of protein production. However, protein production is also subject to stochastic fluctuations, or "noise." Several recent studies in Saccharomyces cerevisiae and Escherichia coli have investigated the relationship between transcription and translation rates and stochastic fluctuations in protein levels, or more generally, how such randomness is a function of intrinsic and extrinsic factors. However, the fundamental question of whether stochasticity in protein expression is generally biologically relevant has not been addressed, and it remains unknown whether random noise in the protein production rate of most genes significantly affects the fitness of any organism. We propose that organisms should be particularly sensitive to variation in the protein levels of two classes of genes: genes whose deletion is lethal to the organism and genes that encode subunits of multiprotein complexes. Using an experimentally verified model of stochastic gene expression in S. cerevisiae, we estimate the noise in protein production for nearly every yeast gene, and confirm our prediction that the production of essential and complex-forming proteins involves lower levels of noise than does the production of most other genes. Our results support the hypothesis that noise in gene expression is a biologically important variable, is generally detrimental to organismal fitness, and is subject to natural selection.

Abstract:Living cells reorganize their gene expression through regulatory machineries in response to external perturbations. The contribution of the regulation to the noise in gene expression is of great interest. In this study, we evaluate the contribution of both native and foreign regulations to the extrinsic noise in gene expression. We analyzed the gene expression data of a mini-library containing 70 genetic constructs of 136 clones into which the gfp gene had been chromosomally incorporated under the control of either native or foreign regulation. We found that the substitution of native by foreign regulation, i.e., the insertion of the Ptet promoter, triggered a decrease in the extrinsic noise, which was independent of the protein abundance. The reanalyses of varied genomic data sets verified that the noisy gene expression mediated by native regulations is a common feature, regardless of the diversity in the genetic approaches used. Disturbing native regulations by a synthetic promoter reduced the extrinsic noise in gene expression in Escherichia coli. It indicated that the extrinsic noise in gene expression caused by the native regulation could be further repressed. These results suggest a tendency of released regulation leading to reduced noise and a linkage between noise and plasticity in the regulation of gene expression.

Abstract:Noise in gene expression is generated at multiple levels, such as transcription and translation, chromatin remodeling and pathway-specific regulation. Studies of individual promoters have suggested different dominating noise sources, raising the question of whether a general trend exists across a large number of genes and conditions. We examined the variation in the expression levels of 43 Saccharomyces cerevisiae proteins, in cells grown under 11 experimental conditions. For all classes of genes and under all conditions, the expression variance was approximately proportional to the mean; the same scaling was observed at steady state and during the transient responses to the perturbations. Theoretical analysis suggests that this scaling behavior reflects variability in mRNA copy number, resulting from random 'birth and death' of mRNA molecules or from promoter fluctuations. Deviation of coexpressed genes from this general trend, including high noise in stress-related genes and low noise in proteasomal genes, may indicate fluctuations in pathway-specific regulators or a differential activation pattern of the underlying gene promoters.

Abstract:Gene expression is stochastic and displays variation ("noise") both within and between cells. Intracellular (intrinsic) variance can be distinguished from extracellular (extrinsic) variance by applying the law of total variance to data from two-reporter assays that probe expression of identical gene pairs in single-cells. We examine established formulas for the estimation of intrinsic and extrinsic noise and provide interpretations of them in terms of a hierarchical model. This allows us to derive corrections that minimize the mean squared error, an objective that may be important when sample sizes are small. The statistical framework also highlights the need for quantile normalization, and provides justification for the use of the sample correlation between the two reporter expression levels to estimate the percent contribution of extrinsic noise to the total noise. Finally, we provide a geometric interpretation of these results that clarifies the current interpretation.

Abstract:AbstractGenetically identical cells exposed to homogeneous environment can show remarkable phenotypic difference. To predict how phenotype is shaped, understanding of how each factor contributes is required. During gene expression processes, noise could arise either intrinsically in biochemical processes of gene expression or extrinsically from other cellular processes such as cell growth. In this work, important noise sources in gene expression of phage λ lysogen are quantified using models described by stochastic differential equations (SDEs). Results show that DNA looping has sophisticated impacts on gene expression noise: When DNA looping provides autorepression, like in wild type, it reduces noise in the system; When the autorepression is defected as it is in certain mutants, DNA looping increases expression noise. We also study how each gene operator affects the expression noise by changing the binding affinity between the gene and the transcription factor systematically. We find that the system shows extraordinarily large noise when the binding affinity is in certain range, which changes the system from monostable to bistable. In addition, we find that cell growth causes non-negligible noise, which increases with gene expression level. Quantification of noise and identification of new noise sources will provide deeper understanding on how stochasticity impacts phenotype.

Abstract:Gene transcriptional process is random. It occurs in bursts and follows single-molecular kinetics. Intermittent bursts are measured based on their frequency and size. They influence temporal fluctuations in the abundance of total mRNA and proteins by generating distinct transcriptional variations referred to as “noise”. Noisy expression induces uncertainty because the association between transcriptional variation and the extent of gene expression fluctuation is ambiguous. The promoter architecture and remote interference of different cis -regulatory elements are the crucial determinants of noise, which is reflected in phenotypic heterogeneity. An alternative perspective considers that cellular parameters dictating genome-wide transcriptional kinetics follow a universal pattern. Research on noise and systematic perturbations of promoter sequences reinforces that both gene-specific and genome-wide regulation occur across species ranging from bacteria and yeast to animal cells. Thus, deciphering gene-expression noise is essential across different genomics applications. Amidst the mounting conflict, it is imperative to reconsider the scope, progression, and rational construction of diversified viewpoints underlying the origin of the noise. Here, we have established an indication connecting noise, gene expression variations, and bacterial phenotypic variability. This review will enhance the understanding of gene-expression noise in various scientific contexts and applications.

Abstract:Gene transcription in single cells is inherently a probabilistic process. The relationship between variance ($ \sigma^{2} $) and mean expression ($ \mu $) is of paramount importance for investigations into the evolutionary origins and consequences of noise in gene expression. It is often formulated as $ \log \left({{{\sigma}^{2}}}/{{{\mu}^{2}}}\; \right) = \beta\log\mu+\log\alpha $, where $ \beta $ is a key parameter since its sign determines the qualitative dependence of noise on mean. We reveal that the sign of $ \beta $ is controlled completely by external regulation, but independent of promoter structure. Specifically, it is negative if regulators as stochastic variables are independent but positive if they are correlated. The essential mechanism revealed here can well interpret diverse experimental phenomena underlying expression noise. Our results imply that external regulation rather than promoter sequence governs the mean-noise relationship.
Quantifying extrinsic noise in gene expression using the maximum entropy framework

Abstract:We present a maximum entropy framework to separate intrinsic and extrinsic contributions to noisy gene expression solely from the profile of expression. We express the experimentally accessible probability distribution of the copy number of the gene product (mRNA or protein) by accounting for possible variations in extrinsic factors. The distribution of extrinsic factors is estimated using the maximum entropy principle. Our results show that extrinsic factors qualitatively and quantitatively affect the probability distribution of the gene product. We work out, in detail, the transcription of mRNA from a constitutively expressed promoter in {\it E. coli}. We suggest that the variation in extrinsic factors may account for the observed {\it wider than Poisson} distribution of mRNA copy numbers. We successfully test our framework on a numerical simulation of a simple gene expression scheme that accounts for the variation in extrinsic factors. We also make falsifiable predictions, some of which are tested on previous experiments in {\it E. coli} while others need verification. Application of the current framework to more complex situations is also discussed.

Disentangling intrinsic and extrinsic gene expression noise in growing cells

Abstract:Gene expression is a stochastic process. Despite the increase of protein numbers in growing cells, the protein concentrations are often found to be confined within small ranges throughout the cell cycle. Considering the time trajectory of protein concentration as a random walker in the concentration space, an effective restoring force (with a corresponding “spring constant”) must exist to prevent the divergence of concentration due to random uctuations. In this work, we prove that the magnitude of the effective spring constant is directly related to the fraction of intrinsic noise in the total protein concentration noise. We show that one can infer the magnitude of intrinsic, extrinsic, and measurement noises of gene expression solely based on time-resolved data of protein concentration, without any a priori knowledge of the underlying gene expression dynamics. We apply this method to experimental data of single-cell bacterial gene expression. The results allow us to estimate the average protein number and the translation burst parameter.

Abstract:Cell-to-cell variability in protein concentrations is strongly affected by extrinsic noise, especially for highly expressed genes. Extrinsic noise can be due to fluctuations of several possible cellular factors connected to cell physiology and to the level of key enzymes in the expression process. However, how to identify the predominant sources of extrinsic noise in a biological system is still an open question. This work considers a general stochastic model of gene expression with extrinsic noise represented as fluctuations of the different model rates, and focuses on the out-of-equilibrium expression dynamics. Combining analytical calculations with stochastic simulations, we characterize how extrinsic noise shapes the protein variability during gene activation or inactivation, depending on the prevailing source of extrinsic variability, on its intensity and timescale. In particular, we show that qualitatively different noise profiles can be identified depending on which are the fluctuating parameters. This indicates an experimentally accessible way to pinpoint the dominant sources of extrinsic noise using time-coarse experiments.

Abstract:Intracellular protein copy numbers show significant cell-to-cell variability within an isogenic population due to the random nature of biological reactions. Here we show how the variability in copy number can be controlled by perturbing gene expression. Depending on the genetic network and host, different perturbations can be applied to control variability. To understand more fully how noise propagates and behaves in biochemical networks we developed stochastic control analysis (SCA) which is a sensitivity-based analysis framework for the study of noise control. Here we apply SCA to synthetic gene expression systems encoded on plasmids that are transformed into Escherichia coli. We show that (1) dual control of transcription and translation efficiencies provides the most efficient way of noise-vs.-mean control. (2) The expressed proteins follow the gamma distribution function as found in chromosomal proteins. (3) One of the major sources of noise, leading to the cell-to-cell variability in protein copy numbers, is related to bursty translation. (4) By taking into account stochastic fluctuations in autofluorescence, the correct scaling relationship between the noise and mean levels of the protein copy numbers was recovered for the case of weak fluorescence signals.

Abstract:Abstract Noise in gene expression is one of the hallmarks of life at the molecular scale. Here we derive analytical solutions to a set of models describing the molecular mechanisms underlying transcription of DNA into RNA. Our Ansatz allows us to incorporate the effects of extrinsic noise – encompassing factors external to the transcription of the individual gene – and discuss the ramifications for heterogeneity in gene product abundance that has been widely observed in single cell data. Crucially, we are able to show that heavy-tailed distributions of RNA copy numbers cannot result from the intrinsic stochasticity in gene expression alone, but must instead reflect extrinsic sources of variability.

Abstract:The present study discusses a prime cause of fluctuating protein concentrations, which play a significant role in generating phenotypic diversity in bacteria. A genetic circuit integrated in a bacterial genome was used to evaluate the cell-to-cell variation in protein concentration. A simple dynamic model, comprising terms for synthesis and dilution, was used to elucidate the contributions of distinct noises to the fluctuation in cell protein concentration. Experimental and theoretical results demonstrated that noise in the rate of increase in cell volume (cell growth rate) serves as a source of extrinsic noise that accounts for dozens of percent of the total noise, whereas intrinsic noise in protein synthesis makes only a moderate contribution to the fluctuation in protein concentration. This suggests that such external noise in the cell growth rate has a global effect on cellular components, resulting in a large fluctuation in protein concentration in bacterial cells.

Abstract:Gene expression noise arises from stochastic variation in the synthesis and degradation of mRNA and protein molecules and creates differences in protein numbers across populations of genetically identical cells. Such variability can lead to imprecision and reduced performance of both native and synthetic networks. In principle, gene expression noise can be controlled through the rates of transcription, translation and degradation, such that different combinations of those rates lead to the same protein concentrations but at different noise levels. Here, we present a "noise tuner" which allows orthogonal control over the transcription and the mRNA degradation rates by two different inducer molecules. Combining experiments with theoretical analysis, we show that in this system the noise is largely determined by the transcription rate, whereas the mean expression is determined by both the transcription rate and mRNA stability and can thus be decoupled from the noise. This noise tuner enables 2-fold changes in gene expression noise over a 5-fold range of mean protein levels. We demonstrated the efficacy of the noise tuner in a complex regulatory network by varying gene expression noise in the mating pathway of Saccharomyces cerevisiae, which allowed us to control the output noise and the mutual information transduced through the pathway. The noise tuner thus represents an effective tool of gene expression noise control, both to interrogate noise sensitivity of natural networks and enhance performance of synthetic circuits.

Abstract:Varied abundance of gene expression machineries, such as RNA polymerase (RNAP) or ribosome, comprises a source of cell-to-cell variability in gene expression. Thus introduced extrinsic “noise” at the transcriptional or translational stage of gene expression may well propagate to the downstream pathways, bringing about phenotypic variability. To explore the possibilities and conditions for these fluctuations to average out or sustain, or even amplify along the information processing pathway of central dogma, we studied the stochastic model of gene expression, where the varying RNAP copy number acts as a major source of extrinsic noise. We find that the noise in the downstream protein expression can be mitigated when varied RNAP availability is incorporated with less efficient but steady translation, which is the case of the bacteriophage T7 RNAP-based expression system often employed in synthetic biology applications.

We show that monitoring the dynamics can assist in modeling and understanding the nature of the noise in gene expression. We analyze the dispersion of the process, i.e., the ratio of the variance to the mean at arbitrary time, and introduce a measure, the fractional protein distribution, which can be used to probe the phase of transcription of DNA into mRNA.

Abstract:Inside individual cells, expression of genes is stochastic across organisms ranging from bacterial to human cells. A ubiquitous feature of stochastic expression is burst-like synthesis of gene products, which drives considerable intercellular variability in protein levels across an isogenic cell population. One common mechanism by which cells control such stochasticity is negative feedback regulation, where a protein inhibits its own synthesis. For a single gene that is expressed in bursts, negative feedback can affect the burst frequency or the burst size. In order to compare these feedback types, we study a piecewise deterministic model for gene expression of a self-regulating gene. Mathematically tractable steady-state protein distributions are derived and used to compare the noise suppression abilities of the two feedbacks. Results show that in the low noise regime, both feedbacks are similar in term of their noise buffering abilities. Intriguingly, feedback in burst size outperforms the feedback in burst frequency in the high noise regime. Finally, we discuss various regulatory strategies by which cells implement feedback to control burst sizes of expressed proteins at the level of single cells.

Abstract:Gene regulatory dynamics involves several stochastic chemical reactions. As a consequence, the copy number of given protein varies greatly among cells even in the case of isogeneic cells. Recently, the characteristics of noise in gene expressions were studied by using simple artificial gene networks. However, the noise characteristics in natural regulatory networks having complex interactions still remain unclear. In this study, we have focused on the noise in natural regulatory networks to understand the relationship between the characteristics of the noise and the structures of regulatory interactions. We targeted the expressions of genes related to amino acid biosynthesis (AAB) because of their well known regulatory structures. By measuring the noise of AAB genes in isogeneic Escherichia coli cells using flow cytometry, we found the noise amplitude in AAB genes to depend on the structure of the regulatory network. We categorised the regulatory networks with feedback regulation into two cases. In one case, the gene expression is negatively regulated by the final products of the AAB pathway known as feedback repression, whereas in another case, the gene expression is negatively regulated as a result of depletion of the substrate that is located upstream of the AAB pathway and activates the expression of the corresponding gene. Our data revealed that the noise amplitude of AAB genes in the former case is significantly smaller than the noise amplitude in the latter case. Furthermore, we found that the response time as a result of environmental changes is generally longer in the former case. This result provides a basis for understanding the role of natural regulatory networks better.

Abstract:Noise in gene expression, either due to inherent stochasticity or to varying inter- and intracellular environment, can generate significant cell-to-cell variability of protein levels in clonal populations. We present a theoretical framework, based on stochastic processes, to quantify the different sources of gene expression noise taking cell division explicitly into account. Analytical, time-dependent solutions for the noise contributions arising from the major steps involved in protein synthesis are derived. The analysis shows that the induction level of the activator or transcription factor is crucial for the characteristic signature of the dominant source of gene expression noise and thus bridges the gap between seemingly contradictory experimental results. Furthermore, on the basis of experimentally measured cell distributions, our simulations suggest that transcription factor binding and promoter activation can be modelled independently of each other with sufficient accuracy.

Abstract:Noise in the expression of a gene produces fluctuations in the concentration of the gene product. These fluctuations can interfere with optimal function or can be exploited to generate beneficial diversity between cells; gene expression noise is therefore expected to be subject to evolutionary pressure. Shifts between modes of high and low rates of transcription initiation at a promoter appear to contribute to this noise both in eukaryotes and prokaryotes. However, models invoked for eukaryotic promoter noise such as stable activation scaffolds or persistent nucleosome alterations seem unlikely to apply to prokaryotic promoters. We consider the relative importance of the steps required for transcription initiation. The 3-step transcription initiation model of McClure is extended into a mathematical model that can be used to predict consequences of additional promoter properties. We show in principle that the transcriptional bursting observed at an E. coli promoter by Golding et al. (2005) can be explained by stimulation of initiation by the negative supercoiling behind a transcribing RNA polymerase (RNAP) or by the formation of moribund or dead-end RNAP-promoter complexes. Both mechanisms are tunable by the alteration of promoter kinetics and therefore allow the optimization of promoter mediated noise.
