Abstract:Showcasing the fishery ecosystem trajectory framework, this study seeks to understand the complex interplay between environmental, socioeconomic, and management factors in a large marine ecosystem as they relate to the status, structure, and function of living marine resources over time. Utilizing this framework, a historical accounting of a fishery ecosystem's shifting stable states can be developed to describe the evolution of resources and identify apparent temporal controls. To that end, approximately three decades of data, spanning 1986–2013, were drawn from the 2017 ecosystem status report for the United States' Gulf of Mexico (GoM) and used here as a case study. Analyses revealed a capricious system with ten unique fishery regime states over the 28-year period. The fishery ecosystem trajectory was broadly characterized by gradual and persistent changes, likely fueled by exploitation trends. However, a mid-1990s paradigm shift in the dynamics controlling the system-wide organization of resources resulted in an apparent recovery trajectory before leading to continued differentiation relative to its 1986 baseline configuration. This "Humpty Dumpty" ecosystem trajectory signifies permanent alterations akin to the nursery rhyme protagonist's unrecoverable fall. Anthropogenic factors identified as influential to resource organization included artificial reef prevalence and recreational fishing pressure, while regional effects of the Atlantic Multidecadal Oscillation's warm phase transition after 1995 and rising sea surface temperatures in the GoM were also deemed notable. Conspicuously, the paradigm shift timing was coincident with effective implementation of annual catch limits due to the 1996 Sustainable Fisheries Act, highlighting the importance of the robust regulatory environment in this region. While these results describe the GoM fishery ecosystem's vulnerability to shifting environmental and socioeconomic conditions, they also underscore its resources' resilience, likely rooted in their complexity and diversity, to the rapidly evolving pressures observed throughout the study period. This work emphasizes the necessity of cautious, adaptive management strategies for large marine ecosystems, particularly in the face of climate-related uncertainties and species' differential responses. It provides insight into the GoM fishery ecosystem's dynamics and illustrates a transferable approach for informing ecosystem-based management strategies, sustainable practices, and decision making focused on preserving ecologically, economically, and culturally vital marine resources.

Abstract:Human influence along the coastline is a significant threat to biodiversity and includes the alteration or replacement of natural habitat with artificial structures. Infrastructure such as docks and marinas are common throughout the world and typically have negative impacts on coastal flora and fauna. Impacts include the reduction of native biodiversity, the increase of introduced species, and the alteration of biotic interactions (e.g., predation). Many studies examine human disturbance on biotic interactions within a single habitat (i.e., docks or marinas) but what lacks are paired comparisons using standardized methods of biotic interactions between artificial and nearby natural habitats. In the current study, benthic fouling communities were allowed to develop, with and without predator access, in artificial and seagrass habitats. Cages were used to reduce predation and removed to expose communities to fish predators. Prior to exposure, communities were either left at their original site or transplanted to the opposite habitat and changes in the percent cover of species found were compared. Initially, community composition differed between habitats and when predation was reduced (caged vs. open). When developed communities within cages were exposed to predators, predation was strong but only in artificial habitats and regardless of where communities originated. In contrast, little predation occurred at seagrass sites on previously caged communities developed within seagrass beds or that were transplanted from artificial habitat. Taken together, results indicate that the strength of biotic interactions can differ depending on habitat, leading to changes in community composition. With the continuous expansion of artificial structures world-wide, it is becoming increasingly important to understand not only their effects on biotic interactions and biodiversity but also how these effects extend and compare to adjacent natural habitats.

Do community changes persist after irruptive population dynamics? A case study from an invasive species boom and bust

Abstract:Irruptive or boom-and-bust population dynamics, also known as 'outbreaks', are an important phenomenon that has been noted in biological invasions at least since Charles Elton's classic book was published in 1958. Community-level consequences of irruptive dynamics are poorly documented and invasive species provide excellent systems for their study. African Jewelfish (Rubricatochromis letourneuxi, "jewelfish") are omnivores that demonstrate opportunistic carnivory, first reported in Florida in the 1960s and in Everglades National Park (ENP) in 2000. Twelve years after invasion in ENP, jewelfish underwent a 25-fold increase in density in one year. By 2016, jewelfish represented 25-50% of fish biomass. Using a 43-year fish community dataset at two sites (1978-2021), and a 25-year dataset of fish and invertebrate communities from the same drainage (1996-2021), with additional spatial coverage, we quantified differences in fish and invertebrate communities during different phases of invasion. During jewelfish boom, abundant, native cyprinodontiform fishes decreased in density and drove changes in community structure as measured by similarity of relativized abundance. Density of two species declined by > 70%, while four declined by 50-62%. Following the jewelfish bust, some species recovered to pre-boom densities while others did not. Diversity of recovery times produced altered community structure that lagged for at least four years after the jewelfish population declined. Community structure is an index of ecological functions such as resilience, productivity, and species interaction webs; therefore, these results demonstrate that irruptive population dynamics can alter ecological functions of ecosystems mediated by community structure for years following that population's decline.

Abstract:Socio-ecological models combine ecological systems with human social dynamics in order to better understand human interactions with the environment. To model human behavior, replicator dynamics can be used to model how societal influence and financial costs can change opinions about resource extraction. Previous research on replicator dynamics has shown how evolving opinions on conservation can change how humans interact with their environment and therefore change population dynamics of the harvested species. However, social-ecological models often assume that human societies are homogeneous with no social structure. Building on previous work on social-ecological models, we develop a two-patch socio-ecological model with social hierarchy in order to study the interactions between spatial dynamics and social inequity. We found that fish movement between patches is a major driver of model dynamics, especially when the two patches exhibit different social equality and fishing practices. Further, we found that the societal influence between groups of harvesters was essential to ensuring stable fishery dynamics. Next, we developed a case study of two independently managed fisheries that were connected by fish movement where one human group fishes sustainably while another was over-harvests, resulting in a fishery collapse of both patches. We also found that because in this model, the influence of one human patch on another only communicates the amount of each catch and no fishing strategies were employed, increased social influence decreased the sustainability of the fishery. The findings of this study indicate the importance of including spatial components to socio-ecological models and highlights the importance of understanding species' movements when making conservation decisions. Further, we demonstrate how incorporating fishing methods from outside sources can result in higher stability of the harvested population, demonstrating the need for effective communication across management regimes.

A cautionary tale: management implications of critical transitions in oyster fisheries

Abstract:Given the global collapse of most oyster fisheries, we explored the conditions under which the interaction of oysters and fishers can lead to multiple system equilibria and how those conditions might affect management strategies and recovery efforts. Using simple, but plausible, models of oyster fisheries, we identified tipping points, multiple equilibria, and hysteresis under a wide range of realistic model parameterizations. In collapsed systems with hysteresis, recovery of the system will require far less harvest than that which precipitated the collapse, and recovery times can be on decadal scales. We also derived optimal, non-equilibrium, state-dependent fishing policies and found that these policies can perform well, but are accompanied by high variation in the allowable harvest. Critically, these optimal policies also require constant monitoring of system state and frequent control of fishing effort. Finally, we examined habitat-enhancement scenarios that mimic proposed and ongoing restoration programs. We found that these efforts can increase the number of fishers the system can support and reduce otherwise long recovery times in collapsed systems.

Abstract:Effective restoration of tidal wetlands for fish communities requires clear goals and mechanistic understanding of the ecosystem drivers which affect fish distribution and abundance. We examined fish community responses to abiotic habitat features in two adjacent but dissimilar freshwater tidal wetlands in the Sacramento-San Joaquin Delta, CA, USA, each of which represents a potential restoration configuration. The first wetland was characterized by a broad, intertidal basin with relatively high hydrodynamic exchange with surrounding waterways. The second wetland was characterized by a dendritic network of shallow subtidal channels with relatively low hydrodynamic exchange. Fish community composition significantly differed between the two wetlands, based on permutational analysis of variance. Fish abundance within and among the two wetlands was also highly affected by specific geomorphic and hydrodynamic characteristics: distance from connection with the main external waterway, bed elevation, and water surface elevation. The physical configuration of a restored tidal wetland, in conjunction with the way tides move across the restored landscape, has strong implications for local fishes. Manipulating these elements to create a landscape mosaic of habitat configurations can be an effective tool for targeting desired restoration outcomes, such as specific fish communities or target fish densities.

Shortened food chain length in a fished versus unfished coral reef

Abstract:Direct exploitation through fishing is driving dramatic declines of wildlife populations in ocean environments, particularly for predatory and large‐bodied taxa. Despite wide recognition of this pattern and well‐established consequences of such trophic downgrading on ecosystem function, there have been few empirical studies examining the effects of fishing on whole system trophic architecture. Understanding these kinds of structural impacts is especially important in coral reef ecosystems—often heavily fished and facing multiple stressors. Given the often high dietary flexibility and numerous functional redundancies in diverse ecosystems such as coral reefs, it is important to establish whether web architecture is strongly impacted by fishing pressure or whether it might be resilient, at least to moderate‐intensity pressure. To examine this question, we used a combination of bulk and compound‐specific stable isotope analyses measured across a range of predatory and low‐trophic‐level consumers between two coral reef ecosystems that differed with respect to fishing pressure but otherwise remained largely similar. We found that even in a high‐diversity system with relatively modest fishing pressure, there were strong reductions in the trophic position (TP) of the three highest TP consumers examined in the fished system but no effects on the TP of lower‐level consumers. We saw no evidence that this shortening of the affected food webs was being driven by changes in basal resource consumption, for example, through changes in the spatial location of foraging by consumers. Instead, this likely reflected internal changes in food web architecture, suggesting that even in diverse systems and with relatively modest pressure, human harvest causes significant compressions in food chain length. This observed shortening of these food webs may have many important emergent ecological consequences for the functioning of ecosystems impacted by fishing or hunting. Such important structural shifts may be widespread but unnoticed by traditional surveys. This insight may also be useful for applied ecosystem managers grappling with choices about the relative importance of protection for remote and pristine areas and the value of strict no‐take areas to protect not just the raw constituents of systems affected by fishing and hunting but also the health and functionality of whole systems.

Abstract:Inverted biomass pyramids (IBPs) seem to be extremely rare in natural communities. Until recently, the only examples have been in freshwater and marine planktonic communities. In 2002 and 2008, investigators documented inverted biomass pyramids for nearly pristine coral reef ecosystems within the NW Hawaiian islands and the Line Islands, where apex predator abundance comprises up to 85% of the fish biomass. Large predator:prey biomass ratio seems to be a signature of nearly pristine coral reefs. While the mechanism responsible for the IBP for homogeneously mixed planktonic communities seems to be well understood, this mechanism is not strictly applicable to nearly pristine coral reefs where much of the prey use coral as refuge and are inaccessible to the predators. We construct a mathematical model with an explicit refuge to illustrate a new biologically plausible mechanism that can explain stable IBPs in nearly pristine coral reefs. New modeling components include a refuge of explicit size, a refuge size dependent functional response, and refuge size dependent prey growth rate. Utilizing realistic life history parameters of coral reef fishes, our model exhibits a stable inverted biomass pyramid. We prove that all fishing decreases the biomass ratio and sufficiently strong fishing transforms the inverted biomass pyramid to be bottom heavy. Finally we use our model to test the conjecture that pristine coral reefs will rebound faster from environmental shocks and find that it is not always true.

Abstract:Animal body-size variation influences multiple processes in marine ecosystems, but habitat heterogeneity has prevented a comprehensive assessment of size across pelagic (midwater) and benthic (seabed) systems along anthropic gradients. In this work, we derive fish size indicators from 17,411 stereo baited-video deployments to test for differences between pelagic and benthic responses to remoteness from human pressures and effectiveness of marine protected areas (MPAs). From records of 823,849 individual fish, we report divergent responses between systems, with pelagic size structure more profoundly eroded near human markets than benthic size structure, signifying greater vulnerability of pelagic systems to human pressure. Effective protection of benthic size structure can be achieved through MPAs placed near markets, thereby contributing to benthic habitat restoration and the recovery of associated fishes. By contrast, recovery of the world's largest and most endangered fishes in pelagic systems requires the creation of highly protected areas in remote locations, including on the High Seas, where protection efforts lag.

Abstract:This article evaluates the nutritional status and development stages of seven different spatio‐temporal models. The modeling conclusions are biologically reasonable, and can provide an effective tool for analyzing the structure and evolution of ecosystems and testing the nutritional effects of different species, and provide a basis for further research on management in the future. The biological and ecological integrity of marine ecosystems in the Pearl River Estuary (PRE) has been compromised due to overfishing and water pollution. Fishing moratorium and artificial reef construction have been implemented in Wanshan and Miaowan for resource protection and restoration. Therefore, food web structure and trophic pathways of Wanshan, Miaowan, and Wailingding in different temporal and spatial situation will be determined using the Ecopath model, as well as the keystone species affecting these ecosystems, which can provide a basis for fishery management. The results showed that the energy transfer efficiency of IV and V trophic levels (TL) was higher than that of II and III‐TL before and after fishing moratorium, and the energy transfer efficiency of artificial reefs II and III‐TL was only slightly higher than that of nonartificial reefs in Wanshan. In addition, the mean values of ecosystem property indicators (consumption, respiration flow, total system throughput, and total biomass) after the fishing moratorium were significantly higher than those before the fishing moratorium. The average value of the ecosystem attribute indicators (consumption, respiration flow, total system throughput, and total biomass) of artificial reefs is lower than those of nonartificial reef areas, which may be related to the differences in community composition between artificial reefs and non‐artificial reefs. Finally, Nemipterus japonicus and Gastrophysus spadiceus are keystone species that distinguish the Wanshan and Miaowan artificial reefs from other areas. Overall, the fishing moratorium has a positive effect on the short‐term restoration of fishery resources, mainly restoring short‐life cycle organisms. However, the construction of artificial reefs will be more conducive to the persistence of ecosystem restoration. In addition, reasonable proliferation, release and fishing of N. japonicus and G. spadiceus will be beneficial to the sustainable utilization of fishery resources.

Habitat recovery and restoration in aquatic ecosystems: current progress and future challenges

Abstract:Aquatic ecosystems are degraded by a variety of pressures as a result of the growing human population. Global-scale impacts include homogenization of biological communities, removal of top predators and ecosystem engineers, chemical pollution by excess nutrients and contaminants as well as deteriorating structural diversity, connectivity and process dynamics. There is a pressing societal need to reverse the decline in biodiversity and replace lost ecosystem functioning and services in aquatic ecosystems by enabling natural recovery or by active restoration. Common concepts and approaches for conservation, recovery and restoration in freshwater and marine ecosystems, aided by recent advances in ecological theory, include decision criteria on priorities for conservation, harnessing natural recovery by cessation of impacts, restoring connectivity and meso-habitat diversity as well as the geomorphological structural template including hydrodynamic processes. Re-oligotrophication at catchment or regional sea-scale benefits from integrating freshwater and marine restoration. Species or assemblages that convey biogenic structure or act as ecosystem engineers and keystone species should be given priority. Top-down control can be reinstated in closed systems. Differences between freshwater and marine ecosystems include the greater spatial restriction of many species in fresh water, the importance of rooted vegetation and insects in freshwater, and the much greater dispersal and connectivity in marine systems. These differences dictate different approaches, with more scope for active restoration work in fresh water and harnessing natural recovery in marine systems. Restoration schemes need clearly defined target states. They should generally take a process-oriented and stepwise adaptive management approach judging success against reference or control sites. Societal and political expectations need to be managed and restoration schemes should not promise too much. Even minor rehabilitation of degraded ecosystems can put back some biodiversity and key services. Sometimes ´Ersatz´-ecosystems are better than nothing and the best that can be achieved, especially in urban settings. Copyright © 2016 John Wiley & Sons, Ltd.

Abstract:Anthropogenic habitat alteration is a threat to biodiversity globally. Challenges to conservation are often related to lack of data and public awareness of conservation importance. In terrestrial conservation, these challenges have predominately been addressed using surrogate species. This includes umbrella species, whose ecological needs are known and encompass the needs of many other species that depend on the same habitats. Lack of public support for conservation has been addressed using flagship species, which are selected based on non-biological characteristics to promote public awareness of conservation needs and increase support for habitat conservation. Mangroves are the most threatened coastal habitats. Here, we test the hypothesis that the fish common snook (Centropomus undecimalis), an obligate user of mangrove creeks and other transitional coastal habitats as juveniles, is an appropriate umbrella species for habitat conservation. We examined data spanning 16 years across 27 mangrove creeks and show that protecting habitat use by juvenile snook protects an ecologically important fish assemblage of more than 55 native species, further adding value to mangrove habitats. In addition, because snook support an economically important recreational fishery with a high public profile comprised of fishers with increasing interests in conservation, snook is also an appropriate flagship species that will help leverage collaboration between the recreational fishery stakeholders and the agencies tasked with fishery management.

Abstract:Around the globe, coral reefs and other marine ecosystems are increasingly overfished. Conventionally, studies of fishing impacts have focused on the population size and dynamics of targeted stocks rather than the broader ecosystem-wide effects of harvesting. Using parrotfishes as an example, we show how coral reef fish populations respond to escalating fishing pressure across the Indian and Pacific Oceans. Based on these fish abundance data, we infer the potential impact on four key functional roles performed by parrotfishes. Rates of bioerosion and coral predation are highly sensitive to human activity, whereas grazing and sediment removal are resilient to fishing. Our results offer new insights into the vulnerability and resilience of coral reefs to the ever-growing human footprint. The depletion of fishes causes differential decline of key ecosystem functions, radically changing the dynamics of coral reefs and setting the stage for future ecological surprises.

Abstract:<p>Coral reef fisheries support the livelihoods of millions of people in tropical countries, despite large‐scale depletion of fish biomass. While human adaptability can help to explain the resistance of fisheries to biomass depletion, compensatory ecological mechanisms may also be involved. If this is the case, high productivity should coexist with low biomass under relatively high exploitation. Here, we integrate large spatial scale empirical data analysis and a theory‐driven modelling approach to unveil the effects of human exploitation on reef fish productivity‐biomass relationships. We show that differences in how productivity and biomass respond to overexploitation can decouple their relationship. As size‐selective exploitation depletes fish biomass, it triggers increased production per unit biomass, averting immediate productivity collapse in both the modelling and the empirical systems. This 'buffering productivity' exposes the danger of assuming resource production‐biomass equivalence, but may help to explain why some biomass‐depleted fish assemblages still provide ecosystem goods under continued global fishing exploitation.</p>

Abstract:The health of coral reef benthic and fish communities is implicitly connected, yet typically studied and managed separately. By developing a coupled reef population model that connects coral populations and reef fish biomass through the habitat complexity that corals build and fish live among, we aim to address this gap by holistically quantifying ecological feedbacks and responses to ecological stressors. We explored the impacts of fishing effort in conjunction with three types of ecological disturbances as they propagated through a coral reef ecosystem: (1) a disturbance that disproportionately affected small, bio‐energetically vulnerable colonies, (2) a disturbance that predominantly affected large, mechanically vulnerable colonies, and (3) a disturbance that affected colonies of all sizes randomly. We found that joint coral and fish population recovery was fastest and most complete under events affecting small colonies, followed by recovery from disturbances affecting random sizes, and lastly large‐colony disturbances. These results suggest that the retention versus loss of large coral colonies with high reproductive potential critically influenced population recovery. Low fishing levels maintained fish and coral populations and allowed for recovery after disturbances, whereas high fishing levels prevented recovery due to greater fish‐dependent coral mortality. Finally, we tested various formulations of the relationship between coral size and habitat complexity (i.e., exponential, linear, logarithmic) that constrain fish carrying capacity. All formulations led to similar population projections in most disturbance scenarios, but there were exceptions where the timing and trajectory of recovery differed, such as faster and greater recovery potential when complexity is logarithmic with respect to coral size. These findings suggest that fishing and habitat complexity mediate the recovery of coral reef populations, emphasizing the importance of describing linkages between coral size distribution and reef habitat structure. Furthermore, our results highlight the utility of the coupled‐model framework for understanding and managing the impact of disturbances at ecosystem scales.

Abstract:AbstractTwenty-first century conservation is centered on negotiating trade-offs between the diverse needs of people and the needs of the other species constituting coupled human-natural ecosystems. Marine forage fishes, such as sardines, anchovies and herring, are a nexus for such trade-offs because they are both central nodes in marine food webs and targeted by fisheries. An important example is Pacific herring,Clupea pallisiiin the Northeast Pacific. Herring populations are subject to two distinct fisheries: one that harvests adults and one that harvests spawned eggs. We develop stochastic, age-structured models to assess the interaction between fisheries, herring populations and the persistence of predators reliant on herring populations. We show that egg- and adult-fishing have asymmetric effects on herring population dynamics - herring stocks can withstand higher levels of egg harvest before becoming depleted. Second, ecosystem thresholds proposed to ensure the persistence of herring predators do not necessarily pose more stringent constraints on fisheries than conventional, fishery driven harvest guidelines. Our approach provides a general template to evaluate ecosystem trade-offs between stage-specific harvest practices in relation to environmental variability, the risk of fishery closures and the risk of exceeding ecosystem thresholds intended to ensure conservation goals are met.

Influence of predation mortality on past and future dynamics of Pacific Herring: implications for stock status and future biomass

Abstract:The recovery of marine mammals from historical over-exploitation in the 1970s represents one of the largest changes in trophic structure in the northeast Pacific Ocean over the last century, for which the impacts on key forage species such as Pacific Herring ( ) are poorly understood. This has prompted hypotheses that increasing marine mammal populations are the primary cause for productivity declines for some fish stocks and their lack of recovery to historical abundance levels. In this study, we evaluate such a hypothesis for Pacific Herring by quantifying historical predation rates by key predators including cetaceans (Pacific Humpbacks, Grey Whales), pinnipeds (Stellar Sea Lions, Harbour Seals), and piscivorous fish (Pacific Hake). Predation mortality is quantified via a novel approach that integrates a single-species catch-at-age model with estimates of predator consumption derived from bioenergetic models. We found that predator consumption, largely driven by Humpback Whales, explained increasing Pacific Herring natural mortality rates in recent years and could be used to forecast future mortality. Incorporating higher future natural mortality rates produced higher estimates of current stock status (1.09-1.2B ) based on lower estimates of equilibrium unfished biomass (17.5-20.3 kt). Conversely, models that assumed mortality was more like the historical average had lower stock status (0.63B ) and higher estimates of unfished biomass (32.4 kt). We demonstrate a practical approach for ecosystem modelling that can be used to develop operating model scenarios for management strategy evaluation, improving scientific defensibility by removing an element of analyst choice for future mortality scenarios. We discuss how simpler modifications to single-species model assumptions can be more pragmatic for providing fisheries management advice, while more complex multi-species or ecosystem models might provide more nuanced insights for exploring research questions related to multi-species ecosystems and fisheries interactions.

Abstract:Fish stocking and harvest regulations are frequently used to maintain or enhance freshwater recreational fisheries and contribute to fish conservation. However, their relative effectiveness has rarely been systematically evaluated using quantitative models that account for key size- and density-dependent ecological processes and adaptive responses of anglers. We present an integrated model of freshwater recreational fisheries where the population dynamics of two model species affect the effort dynamics of recreational anglers. With this model, we examined how stocking various fish densities and sizes (fry, fingerlings, and adults) performed relative to minimum-length limits using a variety of biological, social, and economic performance measures, while evaluating trade-offs. Four key findings are highlighted. First, stocking often augmented the exploited fish population, but size- and density-dependent bottlenecks limited the number of fry and fingerlings surviving to a catchable size in self-sustaining populations. The greatest enhancement of the catchable fish population occurred when large fish that escaped early bottlenecks were stocked, but this came at the cost of wild-stock replacement, thereby demonstrating a fundamental trade-off between fisheries benefits and conservation. Second, the relative performance of stocking naturally reproducing populations was largely independent of habitat quality and was generally low. Third, stocking was only economically advisable when natural reproduction was impaired or absent, stocking rates were low, and enough anglers benefitted from stocking to offset the associated costs. Fourth, in self-sustaining fish populations, minimum-length limits generally outperformed stocking when judged against a range of biological, social and economic objectives. By contrast, stocking in culture-based fisheries often generated substantial benefits. Collectively, our study demonstrates that size- and density-dependent processes, and broadly the degree of natural recruitment, drive the biological, social, and economic outcomes of popular management actions in recreational fisheries. To evaluate these outcomes and the resulting trade-offs, integrated fisheries-management models that explicitly consider the feedbacks among ecological and social processes are needed.

Abstract:Non-native predatory fish strongly impact aquatic communities, and their impacts can be exacerbated by anthropogenic habitat alterations. Loss of natural habitat and restoration actions reversing habitat loss can modify relationships between non-native predators and prey.
