Abstract:Amide bond formation is one of the most important reactions in both chemistry and biology<a href="#ref-CR1">1</a>,<a href="#ref-CR2">2</a>,<a href="#ref-CR3">3</a>,<a href="/articles/s41586-019-1371-4#ref-CR4">4</a>, but there is currently no chemical method of achieving α-peptide ligation in water that tolerates all of the 20 proteinogenic amino acids at the peptide ligation site. Here we report a chemoselective, high-yielding α-aminonitrile ligation that exploits only prebiotically plausible molecules—hydrogen sulfide, thioacetate<a href="/articles/s41586-019-1371-4#ref-CR12">12</a>,<a href="/articles/s41586-019-1371-4#ref-CR14">14</a> and ferricyanide<a href="/articles/s41586-019-1371-4#ref-CR12">12</a>,<a href="#ref-CR14">14</a>,<a href="#ref-CR15">15</a>,<a href="#ref-CR16">16</a>,<a href="/articles/s41586-019-1371-4#ref-CR17">17</a> or cyanoacetylene<a href="/articles/s41586-019-1371-4#ref-CR8">8</a>,<a href="/articles/s41586-019-1371-4#ref-CR14">14</a>—to yield α-peptides in water. The ligation is extremely selective for α-aminonitrile coupling and tolerates all of the 20 proteinogenic amino acid residues. Two essential features enable peptide ligation in water: the reactivity and pKaH of α-aminonitriles makes them compatible with ligation at neutral pH and N-acylation stabilizes the peptide product and activates the peptide precursor to (biomimetic) N-to-C peptide ligation. Our model unites prebiotic aminonitrile synthesis and biological α-peptides, suggesting that short N-acyl peptide nitriles were plausible substrates during early evolution.

Abstract:The formation of an amide bond is an essential step in the synthesis of materials and drugs, and in the assembly of amino-acids to form peptides. The mechanism of this reaction has been studied extensively, in particular to understand how it can be catalyzed, but a representation capable of explaining all the experimental data is still lacking. Numerical simulation should provide the necessary molecular description, but the solvent involvement poses a number of challenges. Here, we combine the efficiency and accuracy of neural network potential-based reactive molecular dynamics with the extensive and unbiased exploration of reaction pathways provided by transition path sampling. Using microsecond-scale simulations at the density functional theory level, we show that this method reveals the presence of two competing distinct mechanisms for peptide bond formation between alanine esters in aqueous solution. We describe how both reaction pathways, via a general base catalysis mechanism and via direct cleavage of the tetrahedral intermediate respectively, change with pH. This result contrasts with the conventional mechanism involving a single pathway in which only the barrier heights are affected by pH. We show that this new proposal involving two competing mechanisms is consistent with the experimental data, and we discuss the implications for peptide bond formation under prebiotic conditions and in the ribosome. Our work shows that integrating deep potential molecular dynamics with path sampling provides a powerful approach for exploring complex chemical mechanisms.

Abstract:A novel amidation strategy using electrophilic sulfonium, which is soluble and stable in aqueous conditions, was developed. The sulfoniums could activate thioacid and carboxyl acid to efficiently react with amines to afford amides. This method enables applications in amidation in both aqueous media and solid-phase peptide synthesis, peptide/protein modifications, and reactive lysines of a proteome at pH 10 with activity-based protein profiling. A peptide ligand-directed labeling of the USP7-UBL2 domain was also performed using this method.

Abstract:The selective generation of covalent bonds between and within proteins would provide new avenues for studying protein function and engineering proteins with new properties. New covalent bonds were genetically introduced into proteins by enabling an unnatural amino acid (Uaa) to selectively react with a proximal natural residue. This proximity-enabled bioreactivity was expanded to a series of haloalkane Uaas. Orthogonal tRNA/synthetase pairs were evolved to incorporate these Uaas, which only form a covalent thioether bond with cysteine when positioned in close proximity. By using the Uaa and cysteine, spontaneous covalent bond formation was demonstrated between an affibody and its substrate Z protein, thereby leading to irreversible binding, and within the affibody to increase its thermostability. This strategy of proximity-enabled protein crosslinking (PEPC) may be generally expanded to target different natural amino acids, thus providing diversity and flexibility in covalent bond formation for protein research and protein engineering.
Self-Assembling Multidomain Peptides: Design and Characterization of Neutral Peptide-Based Materials with pH and Ionic Strength Independent Self-Assembly

Abstract:Self-assembly of peptides is a powerful method of preparing nanostructured materials. These peptides frequently utilize charged groups as a convenient switch for controlling self-assembly in which pH or ionic strength determines the assembly state. Multidomain peptides have been previously designed with charged domains of amino acids, which create molecular frustration between electrostatic repulsion and a combination of supramolecular forces including hydrogen bonding and hydrophobic packing. This frustration is eliminated by the addition of multivalent ions or pH adjustment, resulting in a self-assembled hydrogel. However, these charged functionalities can have profound, unintended effects on the properties of the resulting material. Access to neutral self-assembled nanostructured hydrogels may allow for distinct biological properties that are not available to highly charged analogues. Here, we designed a series of peptides to determine if self-assembly could be mediated by the steric interactions created by neutral hydroxyproline (O) domains, eliminating the need for charged residues and creating a neutral peptide hydrogel. The series of peptides, O n (SL)6O n , was studied to determine the effect of oligo-hydroxyproline on peptide self-assembly and nanostructure. We show that peptide solubility and nanofiber length increase with a higher number of hydroxyproline residues. Within this series, O5(SL)6O5 displayed the optimal properties for self-assembly and hydrogelation. In vitro, this hydrogel supports cell viability of fibroblasts, while in vivo it is infiltrated with cells and easily degraded over time without promoting a strong inflammatory response. This neutral self-assembling peptide hydrogel shows promising properties for biomedical, cell preservation, and tissue regeneration applications.

Abstract:A general and practical cross-dehydrogenative coupling protocol between readily available trisubstituted α,β-dehydro α-amino carboxylic esters and H-phosphites is described. This C(sp2)–H phosphorylation reaction proceeds with absolute Z-selectivity promoted by silver salt in a radical relay manner. Abstract:AbstractBiocompatible and proteolysis‐resistant poly‐β‐peptides have broad applications and are dominantly synthesized via the harsh and water‐sensitive ring‐opening polymerization of β‐lactams in a glovebox or using a Schlenk line, catalyzed by the strong base LiN(SiMe3)2. We have developed a controllable and water‐insensitive ring‐opening polymerization of β‐amino acid N‐thiocarboxyanhydrides (β‐NTAs) that can be operated in open vessels to prepare poly‐β‐peptides in high yields, with diverse functional groups, variable chain length, narrow dispersity and defined architecture. These merits imply wide applications of β‐NTA polymerization and resulting poly‐β‐peptides, which is validated by the finding of a HDP‐mimicking poly‐β‐peptide with potent antimicrobial activities. The living β‐NTA polymerization enables the controllable synthesis of random, block copolymers and easy tuning of both terminal groups of polypeptides, which facilitated the unravelling of the antibacterial mechanism using the fluorophore‐labelled poly‐β‐peptide.

Abstract:A robust, practical, and sustainable isomerization‐suppressed peptide bond formation via acyl sulfonamide, a twisted amide, is disclosed. Tosyl isocyanate and pentafluorobenzyl bromide were applied in combination to activate the peptide C‐terminus, which then reacted with an amine to yield an elongated peptide with high stereochemical purity. Careful analysis of NMR spectra of the active intermediate revealed the presence of an intramolecular hydrogen bond, suggesting that the hydrogen bond suppressed Cα‐epimerization during amidation. The isomerization suppression by the intramolecular hydrogen bond is expected to be effective even under high dilution conditions, making the present method a powerful tool for the synthesis of complex macrocyclic peptides. In addition to peptide synthesis, the developed synthetic entry to twisted amides can be applied to the investigation of transition metal‐catalyzed N–C bond activation. Moreover, the application to the N–C bond activation returned insight into peptide synthesis, leading to the use of sulfonamide as a protecting group of carboxylic acid that can be orthogonally removed in the presence of other conventional protecting groups.

Supramolecular hydrogels based on short peptides linked with conformational switch.

Abstract:Short peptides appropriately linked with an azobenzene conformational switch were found to be motif and pH dependant supramolecular hydrogelators. The hydrogelation properties of the short peptides linked with the conformational switch were studied in detail with respect to dependence on amino acid residue, pH and salt effect. The presence of amino acids with aromatic side chains such as Phe and Tyr was found to be favorable for the short peptides to gel water at an appropriate pH range. Cationic amino acid residues such as Arg and Lys in the short peptides were found to be unfavorable for hydrogelation. pH and salt effect were also found to be important factors for the hydrogelation properties of the short peptides. A series of short peptides with bioactive sequences were linked with the conformational switch and their hydrogelation properties were investigated. Photoresponsive supramolecular hydrogels were realized based on the E-/Z-transition of the conformational switch upon light irradiation. Proper combination of amino acid residues in the short peptides resulted in smart supramolecular hydrogels with responses to multiple stimuli.

Abstract:Stimuli‐responsive peptides, particularly pH‐responsive variants, hold significant promise in biomedical and technological applications by leveraging the broad pH spectrum inherent to biological environments. However, the limited number of natural pH‐responsive amino acids within biologically relevant pH ranges presents challenges for designing rational pH‐responsive peptide assemblies. In our study, we introduce a novel approach by incorporating a library of non‐natural amino acids featuring chemically diverse tertiary amine side chains. Hydrophobic and ionic properties of these non‐natural amino acids facilitate their incorporation into the assembly domain when uncharged, and electrostatic repulsion promotes disassembly under lower pH conditions. Furthermore, we observed a direct relationship between the number of substitutions and the hydrophobicity of these amino acids, influencing their pH‐responsive properties and enabling rational design based on desired transitional pH ranges. The structure‐activity relationship of these pH‐responsive peptides was evaluated by assessing their antimicrobial properties, as their antimicrobial activity is triggered by the disassembly of peptides to release active monomers. This approach not only enhances the specificity and controllability of pH responsiveness but also broadens the scope of peptide materials in biomedical and technological applications.

Abstract:Coupling of N-phosphoamino acids 2 and amino acid methyl esters by dichlorotriphenylphosphorane 3 produced N-phosphopeptide methyl esters 5, which were sequentially hydrolyzed in triethylamine or dilute NaOH aqueous solution. The target products N-phosphodipeptides 6 were obtained in reasonable yields and high purity after isolation using extraction method. Orientation of the peptide formation of N -phosphoryl amino acids in solution

Abstract:The peptide formation of N -phosphoryl amino acids with amino acids proceeds in aqueous solution without any coupling reagents. After being separated in sephadex gel column, the phosphoryl dipeptides were analyzed by the electrospray ionization tandem mass spectrometry (ESIMS/ MS). The result demonstrates that phosphoryl dipeptides were detected in all the reaction systems. It is found that the formation of N -phosphoryl dipeptides is oriented: the N-terminal amino acid residues of the N -phosphoryl dipeptides are from N -phosphoryl amino acids, and the peptide elongation happened at the C-terminal. Only a-dipeptide, no β-dipeptide, is formed in the N -phosphoryl dipeptides, showing that a-carboxylic group is activated selectively by N -phosphorylation. Theoretical calculation shows that the peptide formation of N -phosphoryl amino acids might happen through a penta-coordinate carboxylic-phosphoric intermediate in solution. These results might give some clues to the study on the origin of proteins and protein biosynthesis.

Supramolecular Multiplexes from Collagen Mimetic Peptide-PNA(GGG)3 Conjugates and C-rich DNA: pH-induced reversible switching from triplex-duplex to triplex-i-motif

Abstract:Peptides are well known to form nanoparticles while DNA duplexes, triplexes and tetraplexes form rigid nanostructures. Covalent conjugation of peptides to DNA/RNA produces hybrid self-assembling features and may lead to interesting nano assemblies distinct from that of individual components. Herein, we report a collagen mimetic peptide incorporating lysine in backbone and its alkylamino side chains are radially conjugated with G-rich PNA [Collagen-(PNA-GGG)3]. In presence of complementary C-rich DNA (dCCCTTTCCC) at neutral pH the collagen mimetic triplexes are interconnected by PNA-GGG:DNA-CCC duplexes, leading to larger assemblies of nanostructures. Upon decreasing the pH to 4.5, the dissociation of triplex-duplex assembly releases the protonated C-rich DNA which immediately folds into i-motif. Raising the pH to neutral 7.2, the i-motif unfolds into linear DNA that reforms the PNA-GGG:DNA-CCC duplex interconnecting the collagen triplexes. The pH-induced switching of assembly and disassembly is reversible over a few cycles. The hybrid collagen-(PNAGGG)3:DNA-C3T3C3 triplex-duplex and the individual components of the assembly including i-motif have been characterized by UV and CD melting, fluorescence, TEM and gel electrophoresis. The pH induced reversible switching was established by changes in CD and fluorescence properties. Peptide-DNA conjugates are finding enormous applications in both biology and material science ranging from therapeutics and drug delivery to diagnostics and molecular switches The prototype ensemble of triplex peptide-PNA conjugate and its duplex with DNA described here has the potential for elaboration into rationally designed systems by varying the PNA/DNA sequences to trap functional ligands/drugs for release in pH-controlled environments

Abstract:A key challenge in bioconjugation is to control the site selectivity of the reaction. Chemical reagents often react with proteineous chemical groups without showing preference to their location or microenvironment in the protein; to confine the reaction to an amino acid at a specific site, one needs to distinguish this residue from others despite their identical chemical properties. Here, we report a strategy that utilizes proximity-driven reactivity to achieve site selective azo coupling between tyrosine and aryldiazonium. A phenylalanine analogue with an aryldiazonium moiety at its side chain was incorporated into a synthetic peptide and was found to react only with tyrosine in its vicinity but also to remain inert to others that are not immediately adjacent, a property attained by fine regulation of the electronic effect of the substituent on the aryl ring. Proximity-driven intramolecular azo coupling was showcased in cyclization of a β-hairpin peptide, structural features of the azo linked cyclic peptide was elucidated by NMR, and intermolecular azo coupling was achieved between an SH3 protein Abl-SH3 and its polyproline peptide ligands at specific tyrosine residues. This approach is generally applicable to develop covalent affinity labels for SH3 proteins because of the high occurrence rate of tyrosine at the peptide-binding site of SH3 proteins.

Abstract:L-alpha-Amino acids and D-alpha-amino acids, mediated by phosphorus pentachloride, could take place the phosphorylation and then assembled into polypeptides. However, beta-amino acids could not assemble into polypeptides, and the self-assembly of DL-alpha-amino acids into peptides were difficult. alpha-Amino acids could not assemble into peptides mediated by thionyl chloride. The self-assembly reactions were studied by positive ion electrospray ionization mass spectrometry, and the five-membered cyclic penta-coordinated phosphoryl amino acid intermediates were found in the course of self-assembly into peptides. The intermediates could be trapped by P-31 NMR spectroscopy after amino acids were trimethylsilylized to N, O-bis(trimethylsilyl)aniino acids.

Abstract:An efficient and straightforward approach for the coupling of Nα-protected hydroxamic acids with an amino component in the presence of iodine is delineated. The reaction is mediated by the formation of unstable but reactive acyl nitroso intermediates. The peptide hydroxamic acids were found to be useful substrates in coupling reactions.
