Abstract:Anaerobic ammonia oxidation (Anammox) is one of the important discoveries in the field of environmental microbiology, and it plays an indispensible role in the nitrogen removal from wastewaters and the biogeochemical nitrogen cycle. Through review research progress in anaerobic ammonia oxidation, an Anammox special issue is published so as to find problems, explore applications and outlook developments. The special issue consists of reviews and original papers, mainly involving in the following aspects: i) enrichment of Anaerobic ammonia oxidation bacteria (AnAOB); ii) community analysis of AnAOB; iii) preservation of granular AnAOB sludge; iv) effect of organic matter on Anammox; v) application of Anammox process, etc.
Coping with the Environment: How Microbes Survive Environmental Challenges

Abstract:Microorganisms are exposed to constantly changing environments in their natural habitats either in planktonic form or microbial communities. Examples of these environmental changes encompass nutrient limitation, temperature, pH, and osmolarity fluctuations, radiation, and other harmful agents, such as excessive amount of superoxides and heavy metals. To respond and adapt to adverse environmental changes, microorganisms employ a striking combination of transcriptional regulatory circuits to sense and translate extracellular stimuli into specific cellular signals, resulting in altered gene expression and protein activities. Investigation of these underlying mechanisms and strategies could improve our understanding of microbial physiology in general and potentially lead to discoveries of practical value in the field of health care and environment protection. In this special issue, we have invited a few papers that explore this topic from various perspectives. The first paper “Exposure to glycolytic carbon sources reveals a novel layer of regulation for the MalT regulon” presents the study on a synthetic lethal mutant ompR malTcon of Escherichia coli in which the constitutively expressed maltose system regulator MalT in its active form causes cell death in the absence of the osmoregulator OmpR. The authors propose that glycolysis provides a new layer of regulation to the maltose system on the basis that addition of glycolytic carbon sources promotes viability of the mutant. The second paper “The effect of sub-MIC β-lactam antibiotic exposure of Pseudomonas aeruginosa strains from people with cystic fibrosis in a desiccation survival model” examines resistance of Pseudomonas aeruginosa strains to desiccation, which is an important environmental factor to the loss of viability of cells. Strains with a mucoid phenotype exhibit significantly improved desiccation survival when compared with nonmucoid ones, but effects of preincubation with sub-MIC beta-lactam antibiotics on desiccation resistance appear to be agent specific. The third paper “Detection of bacterial endospores in soil by terbium fluorescence” of this special issue addresses the relationship of soil parameters (carbon-to-nitrogen ratio) on the occurrence of bacterial spores and distribution of spores in relation to sampling depth. The results demonstrate that the combination of microwave treatment of soil samples and measurement of terbium dipicolinate (DPA) photoluminescence is a rapid and reliable method for the assessment of bacterial spores. The fourth paper “The sulfate-rich and extreme saline sediment of the ephemeral Tirez lagoon: a biotope for acetoclastic sulfate-reducing bacteria and hydrogenotrophic methanogenic archaea” is on the composition of methanogenic archaea, sulfate-reducing and sulfur-oxidizing prokaryotes in the extreme athalassohaline and particularly sulfate-rich sediment of Tirez Lagoon. The occurrence of hydrogenotrophic methanogenic and acetotrophic sulfate-reducing organisms and winter-summer community structures in Tirez sediment are analyzed by using the PCR-DGGE fingerprint technique for the functional adenosine-5′-phosphosulfate (aprA) and the methyl coenzyme M reductase (mcrA) gene markers. The last paper “Stress responses of Shewanella” of this special issue focuses on stress responses of Shewanella, a group of facultative anaerobes capable of respiring on an array of compounds. As important and potential microorganisms for bioremediation, stress responses of Shewanella have been subjected to an array of analyses, especially with high-throughput technologies such as whole-genome microarrays. This comprehensive review highlights the current understanding of mechanisms by which Shewanella survive and thrive within varied environments, as well as points out promising future research directions. Abstract:Anaerobic ferrous-oxidizing microorganisms (AFOM) are one of the important discoveries in microbiology, geology and environmental science. The study of AFOM is of significance to make clear the banded iron formations (BIFs), promote the biogeochemical cycles of iron, nitrogen and carbon, enrich the microbiological content, develop new biotechnologies for anaerobic iron oxidation, and explore the ancient earth environment and extraterrestrial life. This paper summarized the research advances on AFOM, introduced the habitats of AFOM, discussed the biodiversity and the nutritive and metabolic characteristics of AFOM, and assessed the potential functions of AFOM. An outlook was made on the future researches of new species AFOM, their microbial metabolism mechanisms, and their development and applications.

Abstract:Extremophilic microorganisms are organisms capable of proliferating under extreme conditions that are generally detrimental to most life on Earth. They are organisms considered of importance in different areas of research, due to their ability to produce proteins and enzymes under inhospitable conditions. Therefore, in the present work, the information on their participation in the processes of biogeochemical cycles was collected and analyzed in order to demonstrate their ecological importance. Recent studies on the metabolic pathways of the Extremophilic microorganisms and their environment have shown that most of the archaea, some bacteria and cyanobacteria carry out metabolic activities essential for the biogeochemical cycles of sulfur, carbon and nitrogen. Archaea and bacteria being one of the main microorganisms that participate in a variety of processes such as sulfidogenesis, methanogenesis, ANAMMOX (anaerobic ammonium oxidation), among others. This has suggested that Extremophilic microorganisms and extreme ecosystems have a significant impact on global biogeochemical cycles.

Abstract:Anaerobic ammonium oxidation (anammox) is not only an important part of the global nitrogen cycle,but also a vital foundation of new biological nitrogen removal technologies for wastewater treatment and environmental bioremediation.As the biocatalyst of anammox process,anaerobic ammonium oxidation bacteria (AnAOB) attract increasing attention in the fields of microbiology,environmental engineering,and geoscience with extensive research in recent years.In this study,we reviewed the newest research advance on taxonomy,characteristics,and biotechniques used for the analysis of AnAOB.In all,6 genera containing 21 AnAOB species have been identified based on the polyphasic taxonomy by using the genotypic group-dividing method;this includes the newly discovered genus Candidatus Anammoximicrobium.Some studied species were further compared to identify the similarities and differences between their morphological,cellular components,physiological,and ecological characteristics;they were found to have different sensitivities to environmental factors such as temperature,salinity,and organic matter,which caused niche divergence among them.These species were favorable for application to environmental engineering.In addition,a series of advanced molecular biotechniques such as polymerase chain reaction denaturing gradient gel electrophoresis,fluorescence in situ hybridization,and quantitative polymerase chain reaction have been successfully applied to assess species clarification,community distribution,microbial activity,and cell numbers of AnAOB.Moreover,many specific primers for AnAOB 16S rRNA or functional genes (hzo,nirS) have been developed.Furthermore,some important topics and obstacles for further research,i.e.,obtaining purified AnAOB,elucidating metabolic pathways and genetic features of AnAOB,clarifying the ecological contribution of AnAOB in the environment,were proposed.The findings of this study might provide valuable information for both anammox process and AnAOB researches.

Abstract:Extreme microorganisms (extremophile) are organisms that inhabit environments characterized by inhospitable parameters for most live beings (extreme temperatures and pH values, high or low ionic strength, pressure, or scarcity of nutrients). To grow optimally under these conditions, extremophiles have evolved molecular adaptations affecting their physiology, metabolism, cell signaling, etc. Due to their peculiarities in terms of physiology and metabolism, they have become good models for (i) understanding the limits of life on Earth, (ii) exploring the possible existence of extraterrestrial life (Astrobiology), or (iii) to look for potential applications in biotechnology. Recent research has revealed that extremophilic microbes play key roles in all biogeochemical cycles on Earth. Nitrogen cycle (N-cycle) is one of the most important biogeochemical cycles in nature; thanks to it, nitrogen is converted into multiple chemical forms, which circulate among atmospheric, terrestrial and aquatic ecosystems. This review summarizes recent knowledge on the role of extreme microorganisms in the N-cycle in extremophilic ecosystems, with special emphasis on members of the Archaea domain. Potential implications of these microbes in global warming and nitrogen balance, as well as their biotechnological applications are also discussed.

Abstract:Biogeochemistry is the discipline that strives to understand intricate processes, often microbially mediated ones, that transform and recycle both organic and inorganic substances in soils, sediments, and waters. These processes, manifestations of diverse and highly evolved cellular mechanisms catalyzed by Bacteria and Archaea, maintain the biosphere. Progress in biogeochemistry relies upon the underlying science of environmental microbiology. Over the last 2 years, important discoveries have advanced the ecological, physiological, biochemical, and genomic bases for a variety of microbiological processes including anaerobic methane oxidation, photosynthesis, phosphorous uptake, biodegradation of organic pollutants, and numerous aspects of the nitrogen and sulfur cycles. Here recent literature is assessed and placed within a five-stage paradigm for making scientific progress in environmental microbiology, biogeochemistry, and biotechnology.

Anaerobic Metabolism in Haloferax Genus: Denitrification as Case of Study

Abstract:A number of species of Haloferax genus (halophilic archaea) are able to grow microaerobically or even anaerobically using different alternative electron acceptors such as fumarate, nitrate, chlorate, dimethyl sulphoxide, sulphide and/or trimethylamine. This metabolic capability is also shown by other species of the Halobacteriaceae and Haloferacaceae families (Archaea domain) and it has been mainly tested by physiological studies where cell growth is observed under anaerobic conditions in the presence of the mentioned compounds. This work summarises the main reported features on anaerobic metabolism in the Haloferax, one of the better described haloarchaeal genus with significant potential uses in biotechnology and bioremediation. Special attention has been paid to denitrification, also called nitrate respiration. This pathway has been studied so far from Haloferax mediterranei and Haloferax denitrificans mainly from biochemical point of view (purification and characterisation of the enzymes catalysing the two first reactions). However, gene expression and gene regulation is far from known at the time of writing this chapter.

Abstract:Aquatic environments with high levels of dissolved ferrous iron and low levels of sulfate serve as an important systems for exploring biogeochemical processes relevant to the early Earth. Boreal Shield lakes, which number in the tens of millions globally, commonly develop seasonally anoxic waters that become iron rich and sulfate poor, yet the iron–sulfur microbiology of these systems has been poorly examined. Here we use genome-resolved metagenomics and enrichment cultivation to explore the metabolic diversity and ecology of anoxygenic photosynthesis and iron/sulfur cycling in the anoxic water columns of three Boreal Shield lakes. We recovered four high-completeness and low-contamination draft genome bins assigned to the class Chlorobia (formerly phylum Chlorobi) from environmental metagenome data and enriched two novel sulfide-oxidizing species, also from the Chlorobia. The sequenced genomes of both enriched species, including the novel "Candidatus Chlorobium canadense", encoded the cyc2 gene that is associated with photoferrotrophy among cultured Chlorobia members, along with genes for phototrophic sulfide oxidation. One environmental genome bin also encoded cyc2. Despite the presence of cyc2 in the corresponding draft genome, we were unable to induce photoferrotrophy in "Ca. Chlorobium canadense". Genomic potential for phototrophic sulfide oxidation was more commonly detected than cyc2 among environmental genome bins of Chlorobia, and metagenome and cultivation data suggested the potential for cryptic sulfur cycling to fuel sulfide-based growth. Overall, our results provide an important basis for further probing the functional role of cyc2 and indicate that anoxygenic photoautotrophs in Boreal Shield lakes could have underexplored photophysiology pertinent to understanding Earth's early microbial communities.

Abstract:Anaerobic ammonium-oxidizing (anammox) bacteria are one of the latest additions to the biogeochemical nitrogen cycle. These bacteria derive their energy for growth from the conversion of ammonium and nitrite into dinitrogen gas in the complete absence of oxygen. These slowly growing microorganisms belong to the order Brocadiales and are affiliated to the Planctomycetes. Anammox bacteria are characterized by a compartmentalized cell architecture featuring a central cell compartment, the "anammoxosome". Thus far unique "ladderane" lipid molecules have been identified as part of their membrane systems surrounding the different cellular compartments. Nitrogen formation seems to involve the intermediary formation of hydrazine, a very reactive and toxic compound. The genome of the anammox bacterium Kuenenia stuttgartiensis was assembled from a complex microbial community grown in a sequencing batch reactor (74% enriched in this bacterium) using a metagenomics approach. The assembled genome allowed the in silico reconstruction of the anammox metabolism and identification of genes most likely involved in the process. The present anammox pathway is the only one consistent with the available experimental data, thermodynamically and biochemically feasible, and consistent with Ockham's razor: it invokes minimum biochemical novelty and requires the fewest number of biochemical reactions. The worldwide presence of anammox bacteria has now been established in many oxygen-limited marine and freshwater systems, including oceans, seas, estuaries, marshes, rivers and large lakes. In the marine environment over 50% of the N(2) gas released may be produced by anammox bacteria. Application of the anammox process offers an attractive alternative to current wastewater treatment systems for the removal of ammonia-nitrogen. Currently, at least five full scale reactor systems are operational.

Abstract:The phylum Acidobacteria is one of the most widespread and abundant on the planet, yet remarkably our knowledge of the role of these diverse organisms in the functioning of terrestrial ecosystems remains surprisingly rudimentary. This blatant knowledge gap stems to a large degree from the difficulties associated with the cultivation of these bacteria by classical means. Given the phylogenetic breadth of the Acidobacteria, which is similar to the metabolically diverse Proteobacteria, it is clear that detailed and functional descriptions of acidobacterial assemblages are necessary. Fortunately, recent advances are providing a glimpse into the ecology of members of the phylum Acidobacteria. These include novel cultivation and enrichment strategies, genomic characterization and analyses of metagenomic DNA from environmental samples. Here, we couple the data from these complementary approaches for a better understanding of their role in the environment, thereby providing some initial insights into the ecology of this important phylum. All cultured acidobacterial type species are heterotrophic, and members of subdivisions 1, 3, and 4 appear to be more versatile in carbohydrate utilization. Genomic and metagenomic data predict a number of ecologically relevant capabilities for some acidobacteria, including the ability to: use of nitrite as N source, respond to soil macro-, micro nutrients and soil acidity, express multiple active transporters, degrade gellan gum and produce exopolysaccharide (EPS). Although these predicted properties allude to a competitive life style in soil, only very few of these prediction shave been confirmed via physiological studies. The increased availability of genomic and physiological information, coupled to distribution data in field surveys and experiments, should direct future progress in unraveling the ecology of this important but still enigmatic phylum.

Abstract:When looking back and wonder how we did it, I became even more aware of how my wanderings in microbiology are all linked, from the start of my PhD with Hans Veldkamp on sulfur oxidizing bacteria in chemostats. My interests broadened from obligate chemolithoautotrophic bacteria to facultative organisms and the question about the ecological niches of these different metabolic types. The sulfide oxidizing bacteria also may be used to produce elemental sulfur which can easily be removed from wastewater. This fitted in a long standing collaboration with Dimitry Sorokin on the ecophysiology and application of alkaliphilic sulfur bacteria. Then came the denitrifying sulfur oxidizing bacteria and their application to remove sulfide from wastewater, which lead to our interest in nitrate, nitrite and ammonium removal in general. The big surprise was the serendipitous discovery of the 'anammox'‐process, whereby ammonium is anaerobically oxidized to dinitrogen gas with nitrite as electron acceptor. The early days of our anammox research are the main focus of this paper which describes the struggle of growing and identifying the most peculiar bacteria we ever came across. A specialized organelle, the anammoxosome was shown to be responsible for the key ammonium oxidation, whereby a rocket fuel, hydrazine, turned out to be an intermediate. Soon after we became aware that anammox is everywhere and in the marine environment makes up a major portion of the nitrogen cycle. The intense scientific collaboration with Mike Jetten and Mark van Loosdrecht and colleagues led to our further understanding and application of this fascinating process which is briefly summarized in this paper. My broader interest in environmental microbiology and microbial ecology has been a regularly returning theme, taking me all over the world to great collaborations lasting to this very day.This article is protected by copyright. Unraveling Anaerobic Metabolisms in a Hypersaline Sediment

Abstract:The knowledge on the microbial diversity inhabiting hypersaline sediments is still limited. In particular, existing data about anaerobic hypersaline archaea and bacteria are scarce and refer to a limited number of genera. The approach to obtain existing information has been almost exclusively attempting to grow every organism in axenic culture on the selected electron acceptor with a variety of electron donors. Here, a different approach has been used to interrogate the microbial community of submerged hypersaline sediment of Salitral Negro, Argentina, aiming at enriching consortia performing anaerobic respiration of different electron acceptor compounds, in which ecological associations can maximize the possibilities of successful growth. Growth of consortia was demonstrated on all offered electron acceptors, including fumarate, nitrate, sulfate, thiosulfate, dimethyl sulfoxide, and a polarized electrode. Halorubrum and Haloarcula representatives are here shown for the first time growing on lactate, using fumarate or a polarized electrode as the electron acceptor; in addition, they are shown also growing in sulfate-reducing consortia. Halorubrum representatives are for the first time shown to be growing in nitrate-reducing consortia, probably thanks to reduction of N 2 O produced by other consortium members. Fumarate respiration is indeed shown for the first time supporting growth of Halanaeroarchaeum and Halorhabdus belonging to the archaea, as well as growth of Halanaerobium , Halanaerobaculum , Sporohalobacter , and Acetohalobium belonging to the bacteria. Finally, evidence is presented suggesting growth of nanohaloarchaea in anaerobic conditions.

[Species Diversity and Ecological Distribution of Anaerobic Ammonium-Oxidizing Bacteria].

Abstract:Anaerobic ammonium oxidation (anammox) is an important discovery in microbiology and environmental sciences, which can simultaneously remove NH4(+) -N and NO3(-) -N, being valuable in environmental engineering. However, anaerobic ammonium oxidizers are extremely slow-growing, and their population's doubling time is longer than 11 days, which seriously restricts the application of anammox process. Therefore, the study of anammox bacteria is of significance. It has been proved that besides planctomycetes, the first recognized anammox bacteria, both nitrifying bacteria and denitrifying bacteria are also capable of anaerobic ammonium oxidation. These anammox bacteria have wide-spread habitats, which offered a chance to exploit new bacterial resources for anammox. Nitrifying bacteria and denitrifying bacteria have the function of anammox, and their metabolic diversity provides a basis to speed up the start-up of anammox reactor. It was revealed that anaerobic digestion sludge can present anammox activity, with sulphate as electron acceptor. The new bioreaction lays a foundation for the development of novel N-removal biotechnology, being conducive to the development and application of anammox to get more bacterial resources for anammox and to make clear the ecological distribution of anammox bacteria.

Abstract:Autotrophic microaerophilic iron-oxidizing Zetaproteobacteria seem to play an important role in mineral weathering and metal corrosion in different environments. Here, we compare the bacterial and zetaproteobacterial communities of a mature iron-rich mat together with in situ incubations of different Fe-bearing materials at the EMSO-Ligure West seafloor observatory, which is located on the abyssal plain in the NW Mediterranean Sea. Our results on bacterial communities enable us to make a clear distinction between those growing on mild steel anthropic substrata and those developing on basaltic substrata. Moreover, on anthropic substrata we highlight an influence of mat age on the bacterial communities. Regarding zetaproteobacterial communities, our results point to an increase in ZetaOTUs abundance and diversification with the age of the mat. We corroborate the key role of the ZetaOTU 2 in mat construction, whatever the environment, the substrata on which they develop or the age of the mat. We also show that ZetaOTU 28 is specific to anthropogenic substrata. Finally, we demonstrate the advantage of using dPCR to precisely quantify very low abundant targets, as Zetaproteobacteria on our colonizers. Our study, also, allows to enrich our knowledge on the biogeography of Zetaproteobacteria, by adding new information on this class and their role in the Mediterranean Sea.
Ecological distribution and potential roles of Woesearchaeota in anaerobic biogeochemical cycling unveiled by genomic analysis

Woesearchaeota may contribute to sulfate reduction, sulfide oxidation and thiosulfate oxidation in sulfuric or sulfidic-rich environments.Woesearchaeota as a newly established member of the superphylum DPANN (Diapherotrites, Parvarchaeota, Aenigmarchaeota, Nanoarchaeota and Nanohaloarchaea) are surprisingly abundant and diverse in a wide variety of environments, including deep oil reservoir, sulfuric springs and anoxic aquifers, indicating a high diversity of their roles in global biogeochemical cycles. However, ecological functions of them remain elusive. To fill up this gap, we analyzed and compared the global distribution patterns of Woesearchaeota using the genomes available publicly. As a result, both ecological distribution patterns and metabolic predictions support a key role of woesearchaeotal lineages in cycling of carbon, nitrogen, and sulfur. Multivariate regression analysis reveals that Woesearchaeota might function in consortium with methanogens in the cycling of carbon in anaerobic environments, particularly in soils or sediments. Moreover, comparative genomic analysis and ecological distribution suggest the potential roles of Woesearchaeota in the processes of denitrification, nitrogen fixation, and dissimilatory nitrite reduction, especially in the wastewater treatment systems; and also uncovered the potential capability of sulfate reduction, sulfide oxidation and thiosulfate oxidation in sulfuric or sulfidic-rich environments. Abstract:ABSTRACT In the next decades, the increasing material and energetic demand to support population growth and higher standards of living will amplify the current pressures on ecosystems and will call for greater investments in infrastructures and modern technologies. A valid approach to overcome such future challenges is the employment of sustainable bio-based technologies that explore the metabolic richness of microorganisms. Collectively, the metabolic capabilities of Chloroflexota , spanning aerobic and anaerobic conditions, thermophilic adaptability, anoxygenic photosynthesis, and utilization of toxic compounds as electron acceptors, underscore the phylum’s resilience and ecological significance. These diverse metabolic strategies, driven by the interplay between temperature, oxygen availability, and energy metabolism, exemplify the complex adaptations that enabled Chloroflexota to colonize a wide range of ecological niches. In demonstrating the metabolic richness of the Chloroflexota phylum, specific members exemplify the diverse capabilities of these microorganisms: Chloroflexus aurantiacus showcases adaptability through its thermophilic and phototrophic growth, whereas members of the Anaerolineae class are known for their role in the degradation of complex organic compounds, contributing significantly to the carbon cycle in anaerobic environments, highlighting the phylum’s potential for biotechnological exploitation in varying environmental conditions. In this context, the metabolic diversity of Chloroflexota must be considered a promising asset for a large range of applications. Currently, this bacterial phylum is organized into eight classes possessing different metabolic strategies to survive and thrive in a wide variety of extreme environments. This review correlates the ecological role of Chloroflexota in such environments with the potential application of their metabolisms in biotechnological approaches.
