Abstract:Organic reactions are usually assigned to classes containing reactions with similar reagents and mechanisms. Reaction classes facilitate the communication of complex concepts and efficient navigation through chemical reaction space. However, the classification process is a tedious task. It requires identification of the corresponding reaction class template via annotation of the number of molecules in the reactions, the reaction centre and the distinction between reactants and reagents. Here, we show that transformer-based models can infer reaction classes from non-annotated, simple text-based representations of chemical reactions. Our best model reaches a classification accuracy of 98.2%. We also show that the learned representations can be used as reaction fingerprints that capture fine-grained differences between reaction classes better than traditional reaction fingerprints. The insights into chemical reaction space enabled by our learned fingerprints are illustrated by an interactive reaction atlas providing visual clustering and similarity searching.

"Found in Translation": Predicting Outcomes of Complex Organic Chemistry Reactions using Neural Sequence-to-Sequence Models

Abstract:There is an intuitive analogy of an organic chemist's understanding of a compound and a language speaker's understanding of a word. Consequently, it is possible to introduce the basic concepts and analyze potential impacts of linguistic analysis to the world of organic chemistry. In this work, we cast the reaction prediction task as a translation problem by introducing a template-free sequence-to-sequence model, trained end-to-end and fully data-driven. We propose a novel way of tokenization, which is arbitrarily extensible with reaction information. With this approach, we demonstrate results superior to the state-of-the-art solution by a significant margin on the top-1 accuracy. Specifically, our approach achieves an accuracy of 80.1% without relying on auxiliary knowledge such as reaction templates. Also, 66.4% accuracy is reached on a larger and noisier dataset.

Abstract:Transformer-based models have been successful at learning the language of chemical reactions. Here we show that natural language processing can be well applied to learn and extract the rules describing chemical reactions. Compared to previous approaches in chemical language modelling, we show that the model can learn generalised patterns composed of atom types, properties, logical operators, and internally consistent mapping between the components. Furthermore, we show that without prior knowledge of the reaction’s atom mapping, the models achieve up to 76 % accuracy for the task of rule extraction. This paves the way for using chemical language models for writing the rules of chemistry for tasks such as synthesis planning.

Abstract:The challenge of devising pathways for organic synthesis remains a central issue in the field of medicinal chemistry. Over the span of six decades, computer-aided synthesis planning has given rise to a plethora of potent tools for formulating synthetic routes. Nevertheless, a significant expert task still looms: determining the appropriate solvent, catalyst, and reagents when provided with a set of reactants to achieve and optimize the desired product for a specific step in the synthesis process. Typically, chemists identify key functional groups and rings that exert crucial influences at the reaction center, classify reactions into categories, and may assign them names. This research introduces Rxn-INSIGHT, an open-source algorithm based on the bond-electron matrix approach, with the purpose of automating this endeavor. Rxn-INSIGHT not only streamlines the process but also facilitates extensive querying of reaction databases, effectively replicating the thought processes of an organic chemist. The core functions of the algorithm encompass the classification and naming of reactions, extraction of functional groups, rings, and scaffolds from the involved chemical entities. The provision of reaction condition recommendations based on the similarity and prevalence of reactions eventually arises as a side application. The performance of our rule-based model has been rigorously assessed against a carefully curated benchmark dataset, exhibiting an accuracy rate exceeding 90% in reaction classification and surpassing 95% in reaction naming. Notably, it has been discerned that a pivotal factor in selecting analogous reactions lies in the analysis of ring structures participating in the reactions. An examination of ring structures within the USPTO chemical reaction database reveals that with just 35 unique rings, a remarkable 75% of all rings found in nearly 1 million products can be encompassed. Furthermore, Rxn-INSIGHT is proficient in suggesting appropriate choices for solvents, catalysts, and reagents in entirely novel reactions, all within the span of a second, utilizing nothing more than an everyday laptop.

Abstract:Finding the main product of a chemical reaction is one of the important problems of organic chemistry. This paper describes a method of applying a neural machine translation model to the prediction of organic chemical reactions. In order to translate 'reactants and reagents' to 'products', a gated recurrent unit based sequence-to-sequence model and a parser to generate input tokens for model from reaction SMILES strings were built. Training sets are composed of reactions from the patent databases, and reactions manually generated applying the elementary reactions in an organic chemistry textbook of Wade. The trained models were tested by examples and problems in the textbook. The prediction process does not need manual encoding of rules (e.g., SMARTS transformations) to predict products, hence it only needs sufficient training reaction sets to learn new types of reactions.
Learning Chemical Reaction Representation with Reactant-Product Alignment

Abstract:Organic synthesis stands as a cornerstone of chemical industry. The development of robust machine learning models to support tasks associated with organic reactions is of significant interest. However, current methods rely on hand-crafted features or direct adaptations of model architectures from other domains, which lacks feasibility as data scales increase or overlook the rich chemical information inherent in reactions. To address these issues, this paper introduces {\modelname}, a novel chemical reaction representation learning model tailored for a variety of organic-reaction-related tasks. By integrating atomic correspondence between reactants and products, our model discerns the molecular transformations that occur during the reaction, thereby enhancing the comprehension of the reaction mechanism. We have designed an adapter structure to incorporate reaction conditions into the chemical reaction representation, allowing the model to handle diverse reaction conditions and adapt to various datasets and downstream tasks, e.g., reaction performance prediction. Additionally, we introduce a reaction-center aware attention mechanism that enables the model to concentrate on key functional groups, thereby generating potent representations for chemical reactions. Our model has been evaluated on a range of downstream tasks, including reaction condition prediction, reaction yield prediction, and reaction selectivity prediction. Experimental results indicate that our model markedly outperforms existing chemical reaction representation learning architectures across all tasks. Notably, our model significantly outperforms all the baselines with up to 25\% (top-1) and 16\% (top-10) increased accuracy over the strongest baseline on USPTO\_CONDITION dataset for reaction condition prediction. We plan to open-source the code contingent upon the acceptance of the paper.

Abstract:Self-supervised molecular representation learning has demonstrated great promise in bridging machine learning and chemical science to accelerate the development of new drugs. Due to the limited reaction data, existing methods are mostly pretrained by augmenting the intrinsic topology of molecules without effectively incorporating chemical reaction prior information, which makes them difficult to generalize to chemical reaction-related tasks. To address this issue, we propose ReaKE, a reaction knowledge embedding framework, which formulates chemical reactions as a knowledge graph. Specifically, we constructed a chemical synthesis knowledge graph with reactants and products as nodes and reaction rules as the edges. Based on the knowledge graph, we further proposed novel contrastive learning at both molecule and reaction levels to capture the reaction-related functional group information within and between molecules. Extensive experiments demonstrate the effectiveness of ReaKE compared with state-of-the-art methods on several downstream tasks, including reaction classification, product prediction, and yield prediction.

Abstract:Modeling molecules as undirected graphs and chemical reactions as graph rewriting operations is a natural and convenient approach tom odeling chemistry. Graph grammar rules are most naturally employed to model elementary reactions like merging, splitting, and isomerisation of molecules. It is often convenient, in particular in the analysis of larger systems, to summarize several subsequent reactions into a single composite chemical reaction. We use a generic approach for composing graph grammar rules to define a chemically useful rule compositions. We iteratively apply these rule compositions to elementary transformations in order to automatically infer complex transformation patterns. This is useful for instance to understand the net effect of complex catalytic cycles such as the Formose reaction. The automatically inferred graph grammar rule is a generic representative that also covers the overall reaction pattern of the Formose cycle, namely two carbonyl groups that can react with a bound glycolaldehyde to a second glycolaldehyde. Rule composition also can be used to study polymerization reactions as well as more complicated iterative reaction schemes. Terpenes and the polyketides, for instance, form two naturally occurring classes of compounds of utmost pharmaceutical interest that can be understood as "generalized polymers" consisting of five-carbon (isoprene) and two-carbon units, respectively.

Abstract:Abstract The experimental execution of chemical reactions is a context-dependent and time-consuming process, often solved using the experience collected over multiple decades of laboratory work or searching similar, already executed, experimental protocols. Although data-driven schemes, such as retrosynthetic models, are becoming established technologies in synthetic organic chemistry, the conversion of proposed synthetic routes to experimental procedures remains a burden on the shoulder of domain experts. In this work, we present data-driven models for predicting the entire sequence of synthesis steps starting from a textual representation of a chemical equation, for application in batch organic chemistry. We generated a data set of 693,517 chemical equations and associated action sequences by extracting and processing experimental procedure text from patents, using state-of-the-art natural language models. We used the attained data set to train three different models: a nearest-neighbor model based on recently-introduced reaction fingerprints, and two deep-learning sequence-to-sequence models based on the Transformer and BART architectures. An analysis by a trained chemist revealed that the predicted action sequences are adequate for execution without human intervention in more than 50% of the cases.

RXGL introduces dual graph learning modules to model molecule representation. One module employs graph convolutions on molecular graphs to capture molecule structures. The other module constructs a reaction-aware graph from chemical reactions and designs a novel graph attention network on this graph to integrate reaction-level relations into molecular modeling. To refine molecule representations, we design a reaction-based relation learning task, which considers the relations between the reactant and product sides in reactions. In addition, we introduce a cross-view contrastive task to strengthen the cooperative associations between molecular and reaction-aware graph learning. Experiment results show that our RXGL achieves strong performance in various downstream tasks, including product prediction, reaction classification, and molecular property prediction. Abstract:Reaction prediction remains one of the major challenges for organic chemistry, and is a pre-requisite for efficient synthetic planning. It is desirable to develop algorithms that, like humans, "learn" from being exposed to examples of the application of the rules of organic chemistry. We explore the use of neural networks for predicting reaction types, using a new reaction fingerprinting method. We combine this predictor with SMARTS transformations to build a system which, given a set of reagents and re- actants, predicts the likely products. We test this method on problems from a popular organic chemistry textbook.
Precise atom-to-atom mapping for organic reactions via human-in-the-loop machine learning

Abstract:Abstract Atom-to-atom mapping (AAM) is a task of identifying the position of each atom in the molecules before and after a chemical reaction, which is important for understanding the reaction mechanism. As more machine learning (ML) models were developed for retrosynthesis and reaction outcome prediction recently, the quality of these models is highly dependent on the quality of the AAM in reaction datasets. Although there are algorithms using graph theory or unsupervised learning to label the AAM for reaction datasets, existing methods map the atoms based on substructure alignments instead of chemistry knowledge. Here, we present LocalMapper, an ML model that learns correct AAM from chemist-labeled reactions via human-in-the-loop machine learning. We show that LocalMapper can predict the AAM for 50 K reactions with 98.5% calibrated accuracy by learning from only 2% of the human-labeled reactions from the entire dataset. More importantly, the confident predictions given by LocalMapper, which cover 97% of 50 K reactions, show 100% accuracy for 3,000 randomly sampled reactions. In an out-of-distribution experiment, LocalMapper shows favorable performance over other existing methods. We expect LocalMapper can be used to generate more precise reaction AAM and improve the quality of future ML-based reaction prediction models.

RxnScribe: A Sequence Generation Model for Reaction Diagram Parsing

Abstract:Reaction diagram parsing is the task of extracting reaction schemes from a diagram in the chemistry literature. The reaction diagrams can be arbitrarily complex, thus robustly parsing them into structured data is an open challenge. In this paper, we present RxnScribe, a machine learning model for parsing reaction diagrams of varying styles. We formulate this structured prediction task with a sequence generation approach, which condenses the traditional pipeline into an end-to-end model. We train RxnScribe on a dataset of 1,378 diagrams and evaluate it with cross validation, achieving an 80.0% soft match F1 score, with significant improvements over previous models. "Synthetic Map": A Graphic Organizer Inspired by Artificial Neural Network Paradigms for Learning Organic Synthesis

Abstract:Organic Chemistry is widely recognized as a challenging subject, with the design of syntheses and retrosyntheses identified as particularly difficult tasks. Inspired by the success of artificial neural networks in machine learning, we propose a framework that leverages similar principles to enhance the teaching and learning of organic synthesis. In this paper, we introduce a novel teaching tool, the "Synthetic Map", that attempts to visually recreate an expert's mental map and conceptual understanding of organic synthesis built over years of experience. The educational benefits of the Synthetic Map were evaluated through its implementation in an Organic Chemistry course of a Pharmacy degree over two years. The new tool promoted students' learning by providing a mental organizer fostering a deeper understanding of the subject and empowering students to design and execute effective synthetic strategies.

Abstract:Molecule representation learning (MRL) methods aim to embed molecules into a real vector space. However, existing SMILES-based (Simplified Molecular-Input Line-Entry System) or GNN-based (Graph Neural Networks) MRL methods either take SMILES strings as input that have difficulty in encoding molecule structure information, or over-emphasize the importance of GNN architectures but neglect their generalization ability. Here we propose using chemical reactions to assist learning molecule representation. The key idea of our approach is to preserve the equivalence of molecules with respect to chemical reactions in the embedding space, i.e., forcing the sum of reactant embeddings and the sum of product embeddings to be equal for each chemical equation. This constraint is proven effective to 1) keep the embedding space well-organized and 2) improve the generalization ability of molecule embeddings. Moreover, our model can use any GNN as the molecule encoder and is thus agnostic to GNN architectures. Experimental results demonstrate that our method achieves state-of-the-art performance in a variety of downstream tasks, e.g., 17.4% absolute Hit@1 gain in chemical reaction prediction, 2.3% absolute AUC gain in molecule property prediction, and 18.5% relative RMSE gain in graph-edit-distance prediction, respectively, over the best baseline method. Extracting Structured Data from Organic Synthesis Procedures Using a Fine-Tuned Large Language Model

Abstract:The popularity of data-driven approaches and machine learning (ML) techniques in the field of organic chemistry and its various subfields has increased the value of structured reaction data. Most data in chemistry is represented by unstructured text, and due to the vastness of the organic chemistry literature (papers, patents), manual conversion from unstructured text to structured data remains a largely manual endeavor. Software tools for this task would facilitate downstream applications such as reaction prediction and condition recommendation. In this study, we leverage the power of fine-tuned large language models (LLMs) to extract reaction information from organic synthesis procedure text into structured data following the Open Reaction Database (ORD) schema, a comprehensive data structure designed for organic reactions. The fine-tuned model produces syntactically correct ORD records with an average accuracy of 91.25% for ORD “messages” (e.g., full compound, workups, or condition definitions) and 92.25% for individual data fields (e.g., compound identifiers, mass quantities), with the ability to recognize compound-referencing tokens and to infer reaction roles. We investigate its failure modes and evaluate performance on specific subtasks such as reaction role classification.

Abstract:In deep learning methods, especially in the context of chemistry, there is an increasing urgency to uncover the hidden learning mechanisms often dubbed as ``black box." In this work, we show that graph models built on computational chemical data behave similar to natural language processing (NLP) models built on text data. Crucially, we show that atom-embeddings, a.k.a atom-parsed graph neural activation patterns, exhibit arithmetic properties that represent valid reaction formulas. This is very similar to how word-embeddings can be combined to make word analogies, thus preserving the semantic meaning behind the words, as in the famous example ``King" $-$ ``Man" $+$ ``Woman" = ``Queen." For instance, we show how the reaction from an alcohol to a carbonyl is represented by a constant vector in the embedding space, implicitly representing ``-$\text{H}_{2}$," independent from the particular carbonyl reactant and alcohol product. This reveals a highly-structured vector space, wherein the directions in the embedding space are synonymous with chemical changes (ex. the oxidation direction), and distinct chemical changes are orthogonal. In contrast to natural language processing, we can explain the observed chemical analogies using algebraic manipulations on the local chemical composition that surrounds each atom-embedding. Furthermore, the observations find applications in transfer learning, for instance in the formal structure and prediction of atomistic properties, such as $^{1}$H-NMR and $^{13}$C-NMR. This work is in line with the recent push for interpretable explanations to graph neural network modeling of chemistry and uncovers a latent model of chemistry that is highly structured, consistent, and analogous to chemical syntax.

Leveraging Reaction-aware Substructures for Retrosynthesis Analysis

Abstract:Retrosynthesis analysis is a critical task in organic chemistry central to many important industries. Previously, various machine learning approaches have achieved promising results on this task by representing output molecules as strings and autoregressively decoded token-by-token with generative models. Text generation or machine translation models in natural language processing were frequently utilized approaches. The token-by-token decoding approach is not intuitive from a chemistry perspective because some substructures are relatively stable and remain unchanged during reactions. In this paper, we propose a substructure-level decoding model, where the substructures are reaction-aware and can be automatically extracted with a fully data-driven approach. Our approach achieved improvement over previously reported models, and we find that the performance can be further boosted if the accuracy of substructure extraction is improved. The substructures extracted by our approach can provide users with better insights for decision-making compared to existing methods. We hope this work will generate interest in this fast growing and highly interdisciplinary area on retrosynthesis prediction and other related topics.

Abstract:Chemical reactions serve as foundational building blocks for organic chemistry and drug design. In the era of large AI models, data-driven approaches have emerged to innovate the design of novel reactions, optimize existing ones for higher yields, and discover new pathways for synthesizing chemical structures comprehensively. To effectively address these challenges with machine learning models, it is imperative to derive robust and informative representations or engage in feature engineering using extensive data sets of reactions. This work aims to provide a comprehensive review of established reaction featurization approaches, offering insights into the selection of representations and the design of features for a wide array of tasks. The advantages and limitations of employing SMILES, molecular fingerprints, molecular graphs, and physics-based properties are meticulously elaborated. Solutions to bridge the gap between different representations will also be critically evaluated. Additionally, we introduce a new frontier in chemical reaction pretraining, holding promise as an innovative yet unexplored avenue.
