Abstract:Ecosystem engineers can radically reshape ecosystems by modulating the availability of resources to other organisms through modifying either physical or biological aspects of the environment. The introduction or removal of ecosystem engineers from otherwise stable ecosystems can impact the diversity of co‐occurring species, such as driving local extinctions of native taxa. While these impacts are well established over ecological timescales for a wealth of taxa, the macroevolutionary implications of the onset of ecosystem engineering behaviours are less clear. Despite this uncertainty, ecosystem engineering has been implicated in several major transitions in Earth history including the appearance of extensive bioturbation during the Cambrian substrate revolution and associated Ediacaran–Cambrian turnover, and the Great Oxygenation Event. Whether ecosystem engineers are frequently associated with turnover and extinction in deep time is not known. Here we investigate this with an eco‐evolutionary simulation framework in which we assign lineages the ability to impact the fitness of co‐occurring taxa through phenotype–environment feedback. We explore numerous conditions, including how frequently such feedback occurs, and whether ecosystem engineers modify or create niches. We show that there is no general expected outcome from the introduction of ecosystem engineers. In a minority of runs, ecosystem engineering lineages completely dominate, rendering all others extinct, but in others they persist (but do not dominate), or die out. We suggest that ecosystem engineers have complex impacts, but possess the capacity to profoundly shape diversity, and it is appropriate to consider them alongside other exogenous extinction drivers in deep time.

Abstract:Eco-evolutionary dynamics, or eco-evolution for short, are thought to involve rapid demography (ecology) and equally rapid phenotypic changes (evolution) leading to novel, emergent system behaviours. This focus on contemporary dynamics is likely due to accumulating evidence for rapid evolution, from classical laboratory microcosms and natural populations, including the iconic Trinidadian guppies. We argue that this view is too narrow, preventing the successful integration of ecology and evolution. While maintaining that eco-evolution involves emergence, we highlight that this may also be true for slow ecology and evolution which unfold over thousands or millions of years, such as the feedbacks between riverine geomorphology and plant evolution. We thereby integrate geomorphology and biome-level feedbacks into eco-evolution, significantly extending its scope. Most importantly, we emphasize that eco-evolutionary systems need not be frozen in state-space: We identify modulators of ecological and evolutionary rates, like temperature or sensitivity to mutation, which can synchronize or desynchronize ecology and evolution. We speculate that global change may increase the occurrence of eco-evolution and emergent system behaviours which represents substantial challenges for prediction. Our perspective represents an attempt to integrate ecology and evolution across disciplines, from gene-regulatory networks to geomorphology and across timescales, from contemporary dynamics to deep time.

We observed (i) transient eco‐evolutionary effects that differed depending on which species in the community had evolved; (ii) that indirect effects on species abundances caused by evolution of another species could be as strong as direct effects mediated by the species' own evolution and (iii) that the cumulative effect of evolution in multiple species was additive for community‐wide biomass but antagonistic for community composition and grazing pressure. Most eco‐evolutionary research focuses on ecological effects of single‐species evolution. We, therefore, know little of eco‐evolutionary dynamics when multiple species evolve simultaneously. Abstract:We urgently need to predict species responses to climate change to minimize future biodiversity loss and ensure we do not waste limited resources on ineffective conservation strategies. Currently, most predictions of species responses to climate change ignore the potential for evolution. However, evolution can alter species ecological responses, and different aspects of evolution and ecology can interact to produce complex eco‐evolutionary dynamics under climate change. Here we review how evolution could alter ecological responses to climate change on species warm and cool range margins, where evolution could be especially important. We discuss different aspects of evolution in isolation, and then synthesize results to consider how multiple evolutionary processes might interact and affect conservation strategies. On species cool range margins, the evolution of dispersal could increase range expansion rates and allow species to adapt to novel conditions in their new range. However, low genetic variation and genetic drift in small range‐front populations could also slow or halt range expansions. Together, these eco‐evolutionary effects could cause a three‐step, stop‐and‐go expansion pattern for many species. On warm range margins, isolation among populations could maintain high genetic variation that facilitates evolution to novel climates and allows species to persist longer than expected without evolution. This ‘evolutionary extinction debt’ could then prevent other species from shifting their ranges. However, as climate change increases isolation among populations, increasing dispersal mortality could select for decreased dispersal and cause rapid range contractions. Some of these eco‐evolutionary dynamics could explain why many species are not responding to climate change as predicted. We conclude by suggesting that resurveying historical studies that measured trait frequencies, the strength of selection, or heritabilities could be an efficient way to increase our eco‐evolutionary knowledge in climate change biology.

Abstract:Extreme events can be a major driver of evolutionary change over geological and contemporary timescales. Outstanding examples are evolutionary diversification following mass extinctions caused by extreme volcanism or asteroid impact. The evolution of organisms in contemporary time is typically viewed as a gradual and incremental process that results from genetic change, environmental perturbation or both. However, contemporary environments occasionally experience strong perturbations such as heat waves, floods, hurricanes, droughts and pest outbreaks. These extreme events set up strong selection pressures on organisms, and are small-scale analogues of the dramatic changes documented in the fossil record. Because extreme events are rare, almost by definition, they are difficult to study. So far most attention has been given to their ecological rather than to their evolutionary consequences. We review several case studies of contemporary evolution in response to two types of extreme environmental perturbations, episodic (pulse) or prolonged (press). Evolution is most likely to occur when extreme events alter community composition. We encourage investigators to be prepared for evolutionary change in response to rare events during long-term field studies. A keystone gene underlies the persistence of an experimental food web

Abstract:Genes encode information that determines an organism’s fitness. Yet we know little about whether genes of one species influence the persistence of interacting species in an ecological community. Here, we experimentally tested the effect of three plant defense genes on the persistence of an insect food web and found that a single allele at a single gene promoted coexistence by increasing plant growth rate, which in turn increased the intrinsic growth rates of species across multiple trophic levels. Our discovery of a “keystone gene” illustrates the need to bridge between biological scales, from genes to ecosystems, to understand community persistence.

Abstract:Microbial communities abound with examples of complex social interactions that shape microbial ecosystems. One particularly striking example is microbial cooperation via the secretion of public goods. It has been suggested by theory, and recently demonstrated experimentally, that microbial population dynamics and the evolutionary dynamics of cooperative social genes take place with similar timescales, and are linked to each other via an eco-evolutionary feedback loop. We overview this recent evidence, and discuss the possibility that a third process may be also part of this loop: phenotypic dynamics. Complex social strategies may be implemented at the single-cell level by means of gene regulatory networks. Thus gene expression plasticity or stochastic gene expression, both of which may occur with a timescale of one to a few generations, can potentially lead to a three-way coupling between behavioral dynamics, population dynamics, and evolutionary dynamics.

Abstract:Gene expression, resulting from complex regulatory interactions, plays an important role in adaptation and speciation. While gene expression historically has been studied in the context of reproductive isolation in speciation research, a role for evolved differences in gene expression in adaptation to novel niches is increasingly appreciated. How gene expression evolves and enables divergent ecological adaptation, and how changes in gene expression relate to genomic architecture and genetic divergence are pressing questions in understanding the processes of adaptation and ecological speciation. Further, how plasticity in gene expression can both contribute to and be affected by the process of ecological adaptation is a crucial component in understanding gene expression evolution. To address these questions, we investigate the role of evolved and plastic gene expression differences in adaptation leveraging an established host plant shift in the peacock fly . Using a cross-fostering design where larvae feed on either natal or alternate host plants, we uncover extensive evolved differences in gene expression between the ecotypes, strikingly in genes associated with processing of host plant chemicals. We find limited evidence for plasticity, with some indications of higher plasticity in the ancestral ecotype where the expression of three gene coexpression modules is altered when larvae are cross-fostered to the derived host plant. Interestingly, we find an enrichment of differentially expressed genes within a large, ecotype-specific inversion in the genome. This finding adds to evidence that inversions are important for enabling diversification in the face of gene flow and underscores that effects on gene expression may be key to understanding the role of inversions.

Eco-evolutionary Model of Rapid Phenotypic Diversification in Species-Rich Communities

Abstract:Evolutionary and ecosystem dynamics are often treated as different processes --operating at separate timescales-- even if evidence reveals that rapid evolutionary changes can feed back into ecological interactions. A recent long-term field experiment has explicitly shown that communities of competing plant species can experience very fast phenotypic diversification, and that this gives rise to enhanced complementarity in resource exploitation and to enlarged ecosystem-level productivity. Here, we build on progress made in recent years in the integration of eco-evolutionary dynamics, and present a computational approach aimed at describing these empirical findings in detail. In particular we model a community of organisms of different but similar species evolving in time through mechanisms of birth, competition, sexual reproduction, descent with modification, and death. Based on simple rules, this model provides a rationalization for the emergence of rapid phenotypic diversification in species-rich communities. Furthermore, it also leads to non-trivial predictions about long-term phenotypic change and ecological interactions. Our results illustrate that the presence of highly specialized, non-competing species leads to very stable communities and reveals that phenotypically equivalent species occupying the same niche may emerge and coexist for very long times. Thus, the framework presented here provides a simple approach --complementing existing theories, but specifically devised to account for the specificities of the recent empirical findings for plant communities-- to explain the collective emergence of diversification at a community level, and paves the way to further scrutinize the intimate entanglement of ecological and evolutionary processes, especially in species-rich communities.

Evolution is coupled with branching across many granularities of life

Abstract:Across many different scales of life, the rate of evolutionary change is often accelerated at the time when one lineage splits into two. The emergence of novel protein function can be facilitated by gene duplication (neofunctionalisation); rapid morphological change is often accompanied with speciation (punctuated equilibrium); and the establishment of cultural identity is frequently driven by sociopolitical division (schismogenesis). In each case, the change resists rehomogenisation; promoting assortment into distinct lineages that are susceptible to different selective pressures, leading to rapid divergence. The traditional gradualistic view of evolution struggles to detect this phenomenon. We have devised a probabilistic framework that constructs phylogenies, tests hypotheses, and improves divergence time estimation when evolutionary bursts are present. As well as assigning a clock rate of gradual evolution to each branch of a tree, this model also assigns a spike of abrupt change, and independently estimates the contributions arising from each process. We provide evidence of abrupt evolution at the time of branching for proteins (aminoacyl-tRNA synthetases), animal morphologies (cephalopods), and human languages (Indo-European). These three cases provide unique insights: for aminoacyl-tRNA synthetases, the trees are substantially different from those obtained under gradualist models; Cephalopod morphologies are found to evolve almost exclusively through abrupt shifts; and Indo-European dispersal is estimated to have started around 6000 BCE, corroborating the recently proposed hybrid explanation. This work demonstrates a robust means for detecting burstlike processes, and advances our understanding of the link between evolutionary change and branching events. Key Questions on the Role of Phenotypic Plasticity in Eco-Evolutionary Dynamics

Abstract:Ecology and evolution have long been recognized as reciprocally influencing each other, with recent research emphasizing how such interactions can occur even on very short (contemporary) time scales. Given that these interactions are mediated by organismal phenotypes, they can be variously shaped by genetic variation, phenotypic plasticity, or both. I here address 8 key questions relevant to the role of plasticity in eco-evolutionary dynamics. Focusing on empirical evidence, especially from natural populations, I offer the following conclusions. 1) Plasticity is--not surprisingly--sometimes adaptive, sometimes maladaptive, and sometimes neutral. 2) Plasticity has costs and limits but these constraints are highly variable, often weak, and hard to detect. 3) Variable environments favor the evolution of increased trait plasticity, which can then buffer fitness/performance (i.e., tolerance). 4) Plasticity sometimes aids colonization of new environments (Baldwin Effect) and responses to in situ environmental change. However, plastic responses are not always necessary or sufficient in these contexts. 5) Plasticity will sometimes promote and sometimes constrain genetic evolution. 6) Plasticity will sometimes help and sometimes hinder ecological speciation but, at present, empirical tests are limited. 7) Plasticity can show considerable evolutionary change in contemporary time, although the rates of this reaction norm evolution are highly variable among taxa and traits. 8) Plasticity appears to have considerable influences on ecological dynamics at the community and ecosystem levels, although many more studies are needed. In summary, plasticity needs to be an integral part of any conceptual framework and empirical investigation of eco-evolutionary dynamics.

Abstract:Abstract The field of eco‐evolutionary dynamics is developing rapidly, with a growing number of well‐designed experiments quantifying the impact of evolution on ecological processes and patterns, ranging from population demography to community composition and ecosystem functioning. The key challenge remains to transfer the insights of these proof‐of‐principle experiments to natural settings, where multiple species interact and the dynamics are far more complex than those studied in most experiments. Here, we discuss potential pitfalls of building a framework on eco‐evolutionary dynamics that is based on data on single species studied in isolation from interspecific interactions, which can lead to both under‐ and overestimation of the impact of evolution on ecological processes. Underestimation of evolution‐driven ecological changes could occur in a single‐species approach when the focal species is involved in co‐evolutionary dynamics, whereas overestimation might occur due to increased rates of evolution following ecological release of the focal species. In order to develop a multi‐species perspective on eco‐evolutionary dynamics, we discuss the need for a broad‐sense definition of “eco‐evolutionary feedbacks” that includes any reciprocal interaction between ecological and evolutionary processes, next to a narrow‐sense definition that refers to interactions that directly feed back on the interactor that evolves. We discuss the challenges and opportunities of using more natural settings in eco‐evolutionary studies by gradually adding complexity: (a) multiple interacting species within a guild, (b) food web interactions and (c) evolving metacommunities in multiple habitat patches in a landscape. A literature survey indicated that only a few studies on microbial systems so far developed a truly multi‐species approach in their analysis of eco‐evolutionary dynamics, and mostly so in artificially constructed communities. Finally, we provide a road map of methods to study eco‐evolutionary dynamics in more natural settings. Eco‐evolutionary studies involving multiple species are necessarily demanding and might require intensive collaboration among research teams, but are highly needed. Abstract:A growing body of empirical work supports and informs the role of genetic variation and contemporary evolution in shaping ecological dynamics at the population, community and ecosystem levels. Although much progress has been made, I contend that reliance on several common empirical and inferential approaches is limiting forward progress in key areas, which leads me to several suggestions. More studies should focus on revealing eco‐evolutionary dynamics as they play out in the “real world,” as opposed to laboratories and mesocosms. At the community and ecosystem levels, increasing effort should be directed towards the importance of evolution acting through population density, as opposed to only direct per‐capita effects. More work should be directed towards the effects of whole‐community evolution, as opposed to the evolution of only particular focal species. New and innovative approaches are needed for studying how natural selection resists evolutionary and ecological change, thus generating cryptic eco‐evolutionary dynamics. Although simultaneous improvement on all of these fronts is perhaps impossible for any single research programme, even advances in one or more areas could dramatically improve our understanding of the prevalence, power and relevance of eco‐evolutionary dynamics. Abstract:How ecological niche breadth evolves is central to adaptation and speciation and has been a topic of perennial interest. Niche breadth evolution research has occurred within environmental, ecological, evolutionary, and biogeographical contexts, and although some generalities have emerged, critical knowledge gaps exist. Performance breadth trade-offs, although long invoked, may not be common determinants of niche breadth evolution or limits. Niche breadth can expand or contract from specialist or generalist lineages, and so specialization need not be an evolutionary dead end. Whether niche breadth determines diversification and distribution breadth and how niche breadth is partitioned among individuals and populations within a species are important but particularly understudied topics. Molecular genetic and phylogenetic techniques have greatly expanded understanding of niche breadth evolution, but field studies of how niche breadth evolves are essential for providing mechanistic details and allowing the development of comprehensive theory and improved prediction of biological responses under global change.

Abstract:Character evolution that affects ecological community interactions often occurs contemporaneously with temporal changes in population size, potentially altering the very nature of those dynamics. Such eco-evolutionary processes may be most readily explored in systems with short generations and simple genetics. Asexual and cyclically parthenogenetic organisms such as microalgae, cladocerans, and rotifers, which frequently dominate freshwater plankton communities, meet these requirements. Multiple clonal lines can coexist within each species over extended periods, until either fixation occurs or a sexual phase reshuffles the genetic material. When clones differ in traits affecting interspecific interactions, within-species clonal dynamics can have major effects on the population dynamics. We first consider a simple predator-prey system with two prey genotypes, parameterized with data on a well-studied experimental system, and explore how the extent of differences in defense against predation within the prey population determine dynamic stability versus instability of the system. We then explore how increased potential for evolution affects the community dynamics in a more general community model with multiple predator and multiple prey genotypes. These examples illustrate how microevolutionary "details" that enhance or limit the potential for heritable phenotypic change can have significant effects on contemporaneous community-level dynamics and the persistence and coexistence of species.

Abstract:A great challenge for ecology in the coming decades is to understand the role humans play in eco-evolutionary dynamics. If, as emerging evidence shows, rapid evolutionary change affects ecosystem functioning and stability, current rapid environmental change and its evolutionary effects might have significant implications for ecological and human wellbeing on a relatively short time scale. Humans are major selective agents with potential for unprecedented evolutionary consequences for Earth's ecosystems, especially as cities expand rapidly. In this review, I identify emerging hypotheses on how urbanization drives eco-evolutionary dynamics. Studying how human-driven micro-evolutionary changes interact with ecological processes offers us the chance to advance our understanding of eco-evolutionary feedbacks and will provide new insights for maintaining biodiversity and ecosystem function over the long term.

Abstract:Explaining macroevolution from microevolution is a key issue in contemporary evolutionary theory. A recurrent macroevolutionary pattern is that some niche-related traits consistently evolve slower than others, so called niche conservatism. Despite a growing amount of data, the underlying evolutionary processes are not fully understood. I here analyse adaptive radiations in an individual-based eco-evolutionary model. I find a coevolutionary mechanism – evolutionary niche monopolisation – as a possibly important generator of niche conservatism. A single lineage of a radiating clade can monopolise, and later diversify within, a substantial part of the available niche space – much larger than what can be explained by limiting similarity. This leads to niche conservatism, since no species evolves into or out of the monopolised region. The region can in this sense also be described as an adaptive zone. The model indicates that evolutionary niche monopolisation is operative in a large part of parameter space, underlining its possible importance. The mechanism is driven by competitive interactions and differences in niche widths in alternative niche dimensions. I discuss plausible examples of evolutionary niche monopolisation in well-studied natural systems. (Less)

Abstract:Living systems are surprisingly effective at exploiting new opportunities, as evidenced by the rapid emergence of antimicrobial resistance and novel pathogens. How populations attain this level of evolvability and the various ways it aids their survival are major open questions with direct implications for human health. Here, we use digital evolution to show that particular kinds of environments facilitate the simultaneous evolution of high mutation rates and a distribution of mutational effects skewed towards beneficial phenotypes. The evolved mutational neighborhoods allow rapid adaptation to previously encountered environments, whereas higher mutation rates aid adaptation to completely new environmental conditions. By precisely tracking evolving lineages and the phenotypes of their mutants, we show that evolving populations localize on phenotypic boundaries between distinct regions of genotype space. Our results demonstrate how evolution shapes multiple determinants of evolvability concurrently, fine-tuning a population's adaptive responses to unpredictable or recurrent environmental shifts.
