Abstract:Abstract The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is responsible for the ongoing global outbreak of a coronavirus disease (herein referred to as COVID-19). Other viruses in the same phylogenetic group have been responsible for previous regional outbreaks, including SARS and MERS. SARS-CoV-2 has a zoonotic origin, similar to the causative viruses of these previous outbreaks. The repetitive introduction of animal viruses into human populations resulting in disease outbreaks suggests that similar future epidemics are inevitable. Therefore, understanding the molecular origin and ongoing evolution of SARS-CoV-2 will provide critical insights for preparing for and preventing future outbreaks. A key feature of SARS-CoV-2 is its propensity for genetic recombination across host species boundaries. Consequently, the genome of SARS-CoV-2 harbors signatures of multiple recombination events, likely encompassing multiple species and broad geographic regions. Other regions of the SARS-CoV-2 genome show the impact of purifying selection. The spike (S) protein of SARS-CoV-2, which enables the virus to enter host cells, exhibits signatures of both purifying selection and ancestral recombination events, leading to an effective S protein capable of infecting human and many other mammalian cells. The global spread and explosive growth of the SARS-CoV-2 population (within human hosts) has contributed additional mutational variability into this genome, increasing opportunities for future recombination.

What problem does this paper attempt to address?
The problems that this paper attempts to solve mainly focus on the following aspects: 1. **Understanding the origin and evolution of SARS - CoV - 2**: The paper explores the molecular origin and evolutionary process of Severe Acute Respiratory Syndrome Coronavirus 2 (SARS - CoV - 2). By analyzing the genomic characteristics of SARS - CoV - 2, researchers hope to reveal how this virus spreads from animal hosts to humans and causes a global pandemic. 2. **Analyzing the recombination events of SARS - CoV - 2**: The paper discusses in detail multiple recombination events in the SARS - CoV - 2 genome, which may involve multiple species and a wide geographical area. In particular, the recombination events of the Spike protein (S protein) have an important impact on the virus's infectivity. 3. **Evaluating the role of natural selection**: By comparing the genomic sequences of different coronaviruses, the paper explores the role of natural selection in the evolution of SARS - CoV - 2. The study found that most gene regions of SARS - CoV - 2 are under strong purifying selection, but a few sites also show signs of positive selection, especially on the S protein. 4. **Predicting future evolutionary trajectories**: Based on the understanding of the origin and evolution of SARS - CoV - 2, the paper also discusses the possible evolutionary trends in the future and the potential impact of these trends on preventing future epidemic outbreaks. Specifically, the paper addresses these problems through the following points: - **Genomic and phylogenetic overview**: It introduces the classification of coronaviruses, the genomic structure, and the relationship between SARS - CoV - 2 and other coronaviruses. - **Frequent occurrence of recombination events**: Through comparative analysis, multiple recombination events in the SARS - CoV - 2 genome were discovered, especially in the S - protein region. - **Evidence of natural selection**: Using methods such as the dN/dS ratio, the natural selection pressure in different regions of the SARS - CoV - 2 genome was evaluated, and it was found that most regions are under purifying selection, but some sites on the S - protein show signs of positive selection. - **Directions for future research**: It proposes the focus of future research, including further exploring the functional significance of the S - protein and monitoring potential new coronavirus variants. In conclusion, through a comprehensive analysis of the origin, evolution, and natural selection of SARS - CoV - 2, this paper aims to provide a scientific basis for preventing and responding to possible future coronavirus epidemics.
