Abstract:Safety concerns of engineered nanoparticles (ENPs) hamper their applications and commercialization in many potential fields. Machine learning has been proved as a great tool to understand the complex ENP-organism-environment relationship. However, good-performance machine learning models usually exist as black boxes, which may be difficult to build trust and whose ways of expressing knowledge rarely directly map to forms familiar to scientists. Here, we present an approach for uncovering causal structure in nanotoxicity datasets by mutual-validated and model-agnostic interpretation methods. Model predictions can be explained from feature importance, feature effects, and feature interactions. The utility of this approach is demonstrated through two case studies, the cytotoxicity of cadmium-containing quantum dots and metal oxide nanoparticles. Further, these case studies indicate the efficacy and impacts at two scales: (i) model interpretation, where the most relevant features for correlating cytotoxicity are identified and their influence on model predictions and interactions with other features are then explained, and (ii) model validation, where the difference among interpretation results of different methods (or the difference between interpretation results and well-known toxicity mechanisms) may reflect some inherent problems in the used dataset (or the developed models). Our approach of integrating machine learning models and interpretation methods provides a roadmap for predicting the toxicity of ENPs in a translucent way. (C) 2021 Elsevier Ltd. All rights reserved.

Abstract:Abstract Background In this era of data science-driven bioinformatics, machine learning research has focused on feature selection as users want more interpretation and post-hoc analyses for biomarker detection. However, when there are more features (i.e., transcripts) than samples (i.e., mice or human samples) in a study, it poses major statistical challenges in biomarker detection tasks as traditional statistical techniques are underpowered in high dimension. Second and third order interactions of these features pose a substantial combinatoric dimensional challenge. In computational biology, random forest ( RF ) classifiers are widely used due to their flexibility, powerful performance, their ability to rank features, and their robustness to the “P > > N ” high-dimensional limitation that many matrix regression algorithms face. We propose binomialRF, a feature selection technique in RFs that provides an alternative interpretation for features using a correlated binomial distribution and scales efficiently to analyze multiway interactions. Results In both simulations and validation studies using datasets from the TCGA and UCI repositories, binomialRF showed computational gains (up to 5 to 300 times faster) while maintaining competitive variable precision and recall in identifying biomarkers’ main effects and interactions. In two clinical studies, the binomialRF algorithm prioritizes previously-published relevant pathological molecular mechanisms (features) with high classification precision and recall using features alone, as well as with their statistical interactions alone. Conclusion binomialRF extends upon previous methods for identifying interpretable features in RFs and brings them together under a correlated binomial distribution to create an efficient hypothesis testing algorithm that identifies biomarkers’ main effects and interactions. Preliminary results in simulations demonstrate computational gains while retaining competitive model selection and classification accuracies. Future work will extend this framework to incorporate ontologies that provide pathway-level feature selection from gene expression input data.

Abstract:AbstractIn predictive model development, gene expression data is associated with the unique challenge that the number of samples (n) is much smaller than the amount of features (p). This “n ≪ p” property has prevented classification of gene expression data from deep learning techniques, which have been proved powerful under “n > p” scenarios in other application fields, such as image classification. Further, the sparsity of effective features with unknown correlation structures in gene expression profiles brings more challenges for classification tasks. To tackle these problems, we propose a newly developed classifier named Forest Deep Neural Network (fDNN), to integrate the deep neural network architecture with a supervised forest feature detector. Using this built-in feature detector, the method is able to learn sparse feature representations and feed the representations into a neural network to mitigate the overfitting problem. Simulation experiments and real data analyses using two RNA-seq expression datasets are conducted to evaluate fDNN’s capability. The method is demonstrated a useful addition to current predictive models with better classification performance and more meaningful selected features compared to ordinary random forests and deep neural networks.

Abstract:The rapid development of high-throughput sequencing technologies has led to an explosion of microbiological data, presenting new challenges and opportunities for understanding microbial processes and interactions. Machine learning techniques, such as the Random Forest algorithm, offer powerful tools for analyzing these large and complex datasets, providing valuable insights into microbial ecology, physiology, and evolution. In this study, we applied the Random Forest algorithm to microbiological data, focusing on data collection, preprocessing, feature selection, and model evaluation to ensure accurate, reliable, and meaningful results. Our findings demonstrated the effectiveness of the Random Forest algorithm in capturing complex relationships between microbial features and the target variable, contributing to the ongoing development of innovative solutions to pressing challenges in microbiology research and applications. Future work should explore the use of advanced machine learning techniques, integration of multi-omics data, and interdisciplinary collaborations to fully harness the potential of machine learning for advancing our understanding of microbial systems and their implications for human health, environmental sustainability, and biotechnological innovation.

Utilizing Deep Machine Learning to Disclose Hematological Indices and Biomarkers in Asthma-COPD Overlap

Abstract:Background: Asthma-COPD overlap (ACO) combines both asthma and COPD features, and clues suggest that they undergo worse events than those either one alone. Methods: Using a dataset of hematological parameters collected retrospectively by deep machine learning to analyze from infants to nineties aged patients with ACO (n = 907), asthma (n = 31929), COPD (n = 15934), and healthy cases (n = 5181) in Southern China. This study focused on the potential differences in disease severity among asthma-COPD overlap, asthma, and COPD, as well as their effects on blood biochemical indicators, lung function indications, airway inflammation indicators, and lung microbial community. Bayesian and random forest prediction models were used to achieve visual monitoring of these diseases. Results: Through training and analysis with the deep learning model, we successfully identified biomarkers closely associated with the disease conditions of asthmatic and COPD patients from a vast amount of hematological data, such as FeNO and eosinophil count. These markers are involved in various biological processes, including inflammatory responses, immune regulation, and oxidative stress. Importantly, we discovered that these markers exhibit significant changes in the early stages of the diseases, suggesting their potential role in early diagnosis. Conclusion: Our study demonstrates for the first time that through the use of deep learning, we can mine hematological biomarkers related to asthma and COPD, such as FeNO and eosinophil count, from large-scale blood data. These markers offer new insights for clinical diagnosis and treatment.

A novel deep mining model for effective knowledge discovery from omics data

Abstract:Knowledge discovery from omics data has become a common goal of current approaches to personalised cancer medicine and understanding cancer genotype and phenotype. However, high-throughput biomedical datasets are characterised by high dimensionality and relatively small sample sizes with small signal-to-noise ratios. Extracting and interpreting relevant knowledge from such complex datasets therefore remains a significant challenge for the fields of machine learning and data mining. In this paper, we exploit recent advances in deep learning to mitigate against these limitations on the basis of automatically capturing enough of the meaningful abstractions latent with the available biological samples. Our deep feature learning model is proposed based on a set of non-linear sparse Auto-Encoders that are deliberately constructed in an under-complete manner to detect a small proportion of molecules that can recover a large proportion of variations underlying the data. However, since multiple projections are applied to the input signals, it is hard to interpret which phenotypes were responsible for deriving such predictions. Therefore, we also introduce a novel weight interpretation technique that helps to deconstruct the internal state of such deep learning models to reveal key determinants underlying its latent representations. The outcomes of our experiment provide strong evidence that the proposed deep mining model is able to discover robust biomarkers that are positively and negatively associated with cancers of interest. Since our deep mining model is problem-independent and data-driven, it provides further potential for this research to extend beyond its cognate disciplines.

Abstract:<p>The interactions between miRNAs and long non-coding RNAs (lncRNAs) are subject to intensive recent studies due to its critical role in gene regulations. Computational prediction of lncRNA-miRNA interactions has become a popular alternative strategy to the experimental methods for identification of underlying interactions. It is desirable to develop the machine learning-based models for prediction of lncRNA-miRNA based on the experimentally validated interactions between lncRNAs and miRNAs. The accuracy and robustness of existing models based on machine learning techniques are subject to further improvement.</p><p>Considering that the attributes of lncRNA and miRNA contribute key importance in the interaction between these two RNAs, a deep learning model, named LMI-DForest, is proposed here by combining the deep forest and autoencoder strategies. Systematic comparison on the experiment validated datasets for lncRNA-miRNA interaction datasets demonstrates that the proposed method consistently shows superior performance over the other machine learning models in the lncRNA-miRNA interaction prediction.</p>

Explicate molecular landscape of combined pulmonary fibrosis and emphysema through explainable artificial intelligence: a comprehensive analysis of ILD and COPD interactions using RNA from whole lung homogenates

Abstract:Combined pulmonary fibrosis and emphysema (CPFE) presents a unique challenge in respiratory disorders, merging features of interstitial lung disease (ILD) and chronic obstructive pulmonary disease (COPD). Using the random forest algorithm, our study thoroughly examines the molecular details of CPFE. Analyzing gene expression datasets from GSE47460 (ILD: 254, COPD: 220, control: 108), we identify key genes namely ADRB2, CDH3, IRS2, MATN3, CD38, PDIA4, VEGFC, and among twenty others, crucial in airway regulation, lung function, and apoptosis, shaping the complex pathogenesis of CPFE. Additionally, miRNAs (hsa-mir-101-3p, hsa-mir-1343-3p, hsa-mir-27a-3p, and miR-16-5p) showcase regulatory impacts on CPFE-related molecular pathways. Our machine learning model unveils these intricate interactions, offering a comprehensive insight into CPFE's molecular mechanisms. This research not only pinpoints potential therapeutic targets and biomarkers but also opens avenues for innovative approaches in managing CPFE, linking ILD and COPD within this complex respiratory condition.
Iterative Random Forests to detect predictive and stable high-order interactions

Abstract:Genomics has revolutionized biology, enabling the interrogation of whole transcriptomes, genome-wide binding sites for proteins, and many other molecular processes. However, individual genomic assays measure elements that interact in vivo as components of larger molecular machines. Understanding how these high-order interactions drive gene expression presents a substantial statistical challenge. Building on Random Forests (RF), Random Intersection Trees (RITs), and through extensive, biologically inspired simulations, we developed the iterative Random Forest algorithm (iRF). iRF trains a feature-weighted ensemble of decision trees to detect stable, high-order interactions with same order of computational cost as RF. We demonstrate the utility of iRF for high-order interaction discovery in two prediction problems: enhancer activity in the early Drosophila embryo and alternative splicing of primary transcripts in human derived cell lines. In Drosophila, among the 20 pairwise transcription factor interactions iRF identifies as stable (returned in more than half of bootstrap replicates), 80% have been previously reported as physical interactions. Moreover, novel third-order interactions, e.g. between Zelda (Zld), Giant (Gt), and Twist (Twi), suggest high-order relationships that are candidates for follow-up experiments. In human-derived cells, iRF re-discovered a central role of H3K36me3 in chromatin-mediated splicing regulation, and identified novel 5th and 6th order interactions, indicative of multi-valent nucleosomes with specific roles in splicing regulation. By decoupling the order of interactions from the computational cost of identification, iRF opens new avenues of inquiry into the molecular mechanisms underlying genome biology.

Interpreting Deep Forest through Feature Contribution and MDI Feature Importance

Abstract:Deep forest is a non-differentiable deep model which has achieved impressive empirical success across a wide variety of applications, especially on categorical/symbolic or mixed modeling tasks. Many of the application fields prefer explainable models, such as random forests with feature contributions that can provide local explanation for each prediction, and Mean Decrease Impurity (MDI) that can provide global feature importance. However, deep forest, as a cascade of random forests, possesses interpretability only at the first layer. From the second layer on, many of the tree splits occur on the new features generated by the previous layer, which makes existing explanatory tools for random forests inapplicable. To disclose the impact of the original features in the deep layers, we design a calculation method with an estimation step followed by a calibration step for each layer, and propose our feature contribution and MDI feature importance calculation tools for deep forest. Experimental results on both simulated data and real world data verify the effectiveness of our methods.

Abstract:In this paper, a method combining pathway analysis with random forests was provided. After the important pathways were discovered by computing the classification error rates of out-of-bag (OOB), the feature genes were also discovered according to these important pathways. The important pathways were recombined as the new gene sets and the classification error rates were recomputed by random forests algorithms. According to the rank and the frequency of feature genes, the important feature genes associated with disease were discovered. At each important pathway, the relativity of gene expression was also studied. The results showed that our method was available because the expressions of genes at the same pathway were approximate. Those genes selected by SAM software directly were not feature genes but noises. We also compared random forests with other machine learning methods and found that random forests classification error rates were the lowest. This method can provide biological insight into the study of microarray data.

Abstract:Idiopathic pulmonary fibrosis (IPF) is a progressive and incurable lung disease characterized by unknown etiology. This study employs robust ranking aggregation to identify consistent differential genes across multiple datasets, aiming to enhance prognostic evaluation and facilitate the development of more effective immunotherapy strategies for IPF. Using the GSE10667, GSE110147, and GSE24206 datasets, the analysis identifies 92 robust differentially expressed genes (DEGs), including SPP1, IGF1, ASPN, and KLHL13, highlighted as potential biomarkers through machine learning and experimental validation. Additionally, significant differences in immune cell types between IPF samples and controls, such as Plasma cells, Macrophages M0, Mast cells resting, T cells CD8, and NK cells resting, inform the construction of diagnostic and survival prediction models, demonstrating good applicability. These findings provide insights into IPF pathophysiology and suggest potential therapeutic targets.

Abstract:Complex interactions between risk factors and all-cause mortality are difficult to characterize when using linear models unless the exact interactions are specified beforehand. This study aims to use random survival forests as a flexible nonparametric machine learning technique to detect, quantify, and visualize complex interactions between individual physiological risk factors. More specifically we (1) study the associations between 18 physiological & demographic factors and all-cause mortality based on the 1999-2014 NHANES Survey, (2) identify the five most important factors which are smoke biomarker cotinine, glomerular filtration rate, plasma glucose, gender, and white blood cell count, (3) predict mortality risk from these factors, and (4) visualize 6-dimensional interactions among 5 key demographic and physiological indicators and their combined influence with age on mortality. This approach enabled us to predict HR for a given individual as an important step and basis to inform clinical practice and develop new strategies for precision medicine.

Abstract:Random forests are a widely used machine learning algorithm, but their computational efficiency is undermined when applied to large-scale datasets with numerous instances and useless features. Herein, we propose a nonparametric feature selection algorithm that incorporates random forests and deep neural networks, and its theoretical properties are also investigated under regularity conditions. Using different synthetic models and a real-world example, we demonstrate the advantage of the proposed algorithm over other alternatives in terms of identifying useful features, avoiding useless ones, and the computation efficiency. Although the algorithm is proposed using standard random forests, it can be widely adapted to other machine learning algorithms, as long as features can be sorted accordingly.

A Deep Learning Approach for Modelling the Complex Relationship between Environmental Factors and Biological Features

Abstract:Environmental factors play a pivotal role in shaping the genetic and phenotypic diversity among organisms. Understanding the influence of the environment on a biological phenomenon is essential for deciphering the mechanisms resulting in trait differences among organisms. In this study, we present a novel approach utilizing an Artificial Neural Network (ANN) model to investigate the impact of environmental factors on a wide range of biological phenomena. Our proposed workflow includes hyperparameter optimization using model-based methods such as Bayesian and direct-search methods such as Random Search, and a new approach combining random search and linear models (RandomSearch+lm) to ensure a robust ANN architecture. Moreover, we employed a generalized version of the variable importance method to generate the feature importance metric using estimated weights from ANN. By applying this comprehensive ANN-based approach to functional genomics, we can gain valuable insights into the mechanisms underlying trait differentiation in organisms, while simultaneously enabling prediction and feature selection tasks. This methodology provides a robust and efficient framework for studying the complex relationships between environmental factors and biological features in biological systems.

JigSaw: A tool for discovering explanatory high-order interactions from random forests

Abstract:Machine learning is revolutionizing biology by facilitating the prediction of outcomes from complex patterns found in massive data sets. Large biological data sets, like those generated by transcriptome or microbiome studies,measure many relevant components that interact in vivo with one another in modular <a class="link-external link-http" href="http://ways.Identifying" rel="external noopener nofollow">this http URL</a> the high-order interactions that machine learning models use to make predictions would facilitate the development of hypotheses linking combinations of measured components to outcome. By using the structure of random forests, a new algorithmic approach, termed JigSaw,was developed to aid in the discovery of patterns that could explain predictions made by the forest. By examining the patterns of individual decision trees JigSaw identifies high-order interactions between measured features that are strongly associated with a particular outcome and identifies the relevant decision thresholds. JigSaw's effectiveness was tested in simulation studies where it was able to recover multiple ground truth patterns;even in the presence of significant noise. It was then used to find patterns associated with outcomes in two real world data <a class="link-external link-http" href="http://sets.It" rel="external noopener nofollow">this http URL</a> was first used to identify patterns clinical measurements associated with heart disease. It was then used to find patterns associated with breast cancer using metabolites measured in the blood. In heart disease, JigSaw identified several three-way interactions that combine to explain most of the heart disease records (66%) with high precision (93%). In breast cancer, three two-way interactions were recovered that can be combined to explain almost all records (92%) with good precision (79%). JigSaw is an efficient method for exploring high-dimensional feature spaces for rules that explain statistical associations with a given outcome and can inspire the generation of testable hypotheses.

Integrating Bioinformatics and Machine Learning to Investigate the Mechanisms by Which Three Major Respiratory Infectious Diseases Exacerbate Heart Failure

Abstract:Background: Heart failure (HF) is a severe cardiovascular disease often worsened by respiratory infections like influenza, COVID-19, and community-acquired pneumonia (CAP). This study aims to uncover the molecular commonalities among these respiratory diseases and their impact on HF, identifying key mediating genes. Methods: Datasets from the GEO database were analyzed for differential expression to find common molecular features of the three respiratory diseases. Weighted Gene Co-expression Network Analysis (WGCNA) was used to identify gene modules associated with HF. GO and KEGG enrichment analyses determined the biological processes and pathways involved in HF exacerbation by respiratory diseases. Key genes were screened using LASSO, RF, and SVM-RFE machine learning algorithms, with accuracy validated by ROC curves. Single-sample GSEA (ssGSEA) was performed, and the Drug Signature Database (DSigDB) was used for drug prediction. Immune infiltration analysis was conducted using CIBERSORT. Results: We identified 51 characteristic genes of respiratory diseases and 10 potential genes exacerbating HF, primarily involved in innate immune response, inflammation, and coagulation pathways. Machine learning algorithms identified RSAD2 and IFI44L as key genes with high accuracy (AUC > 0.7). ssGSEA indicated RSAD2's involvement in complement and coagulation cascades, while IFI44L is associated with myocardial contraction in HF progression. DSigDB predicted six potential therapeutic drugs. Immune infiltration analysis revealed significant differences in eight immune cell types between HF patients and healthy controls. Conclusion: Our findings enhance the understanding of molecular interactions between respiratory diseases and heart failure, paving the way for future research and therapeutic strategies.
