Abstract:Gene mutation plays an important role in molecular biological studies. A highly efficient one-step polymerase chain reaction-based mutagenesis technique for site-directed mutagenesis was developed in this study. One complementary pair of primers was designed that contained the desired mutations in the middle of the primers. The amplification products of mutation were amplified using a high-fidelity DNA polymerase and the original plasmid templates were digested by DpnI. This method was successfully used to introduce mutations in two different-sized plasmids (12 and 6 kb) with high efficiency. The results indicate that this technique can be widely used to introduce any plasmid mutations quickly and efficiently.

Abstract:Systems that perform continuous hypermutation of designated genes without compromising the integrity of the host genome can dramatically accelerate the evolution of new or enhanced protein functions. We describe an orthogonal DNA replication system in based on the controlled expression of the replisome of bacteriophage T7. The system replicates circular plasmids that enable high transformation efficiencies and seamless integration into standard molecular biology workflows. Engineering of T7 DNA polymerase yielded variant proteins with mutation rates of 1.7 × 10 substitutions per base – 100,000-fold above the genomic mutation rate. Continuous evolution using the mutagenic T7 replisome was demonstrated by expanding the substrate scope of TEM-1 β-lactamase and increase activity 1,000-fold against clinically relevant monobactam and cephalosporin antibiotics in less than one week.

Highly Efficient Deletion Method for the Engineering of Plasmid DNA with Single-Stranded Oligonucleotides

Abstract:The λ phage Red recombination system has been used to modify plasmid, bacterial artificial chromosome (BAC), and chromosomal DNA in a highly precise and versatile manner. Linear double-stranded DNA fragments or synthetic single-stranded oligonucleotides (SSOs) with short flanking homologies (<50 bp) to the target loci can be used as substrates to direct changes, including point mutations, insertions, and deletions. In attempts to explore mechanistic bases under this recombination process, we and others have previously identified factors that influence SSO-mediated single base substitutions. In this report, we focus our study on SSO-mediated deletion on plasmids. We found that SSOs as short as 63 bp were sufficient to mediate deletion as long as 2 kb with efficiency higher than 1%. Strand bias was consistently observed, and SSOs with sequences identical to the nascent lagging strand during replication always resulted in higher efficiency. Unlike SSO-mediated single nucleotide substitution, homology on each side of SSO flanking the fragment to be deleted was important for successful deletion, and abolishing the host methyl-directed mismatch repair (MMR) system did not lead to detectable changes in deletion efficiency. Finally, we showed that by optimizing its design, SSO-mediated deletion was efficient enough to make it possible to manipulate plasmids without selectable markers.

Abstract:Plasmid mutagenesis is an essential step to engineer protein variants with desired properties. Direct generation of mutations on plasmids is a promising method compared to PCR-based methods and subcloning, yet it suffers from the sequence restriction in the generation of single-stranded circular plasmids. Here we demonstrate the CRISPR/Cas system-guided plasmid mutagenesis, a method using gRNA/Cas9 nickase complex to generate single-stranded circular plasmids as polymerization templates for mutagenesis. This method can directly create user-defined mutation libraries on the plasmid. It offers broad sequence programmability and even covers methylated plasmids. We further combine this method with rational design to engineer genome-editing protein FnCpf1. The FnCpf1 variants with mutations in the PAM-binding groove were generated. Several variants expanded the PAM range and exhibited lower off-target effect, which can loosen PAM constraint and enhance target specificity for genome editing. This work presents an effective tool for plasmid mutagenesis and protein engineering studies.

Abstract:Directed evolution shortcuts million-year-scale natural evolution in a matter of weeks and generates tens of millions of sequence variants in a single test tube. A team of researchers used random DNA flanked by homologous sequences for in vivo homologous recombination, known as multiplex automated genome engineering (MAGE) to select the most active gene variants. They also adopted this approach to replace hundreds of stop codons in the E. coli genome, showing potential for genome-wide engineering. The blank codon created was harnessed to enlarge the amino acid alphabet, and unnatural amino acid has been incorporated to polypeptides. In phage-assisted continuous evolution (PACE), the target activity was linked to the expression of a protein required for the production of infectious phage, and researchers obtained activities with novel affinities to T3 promoter, ATP, etc. In vitro recombination enables the generation of massive number of artificial lives of potential values. Random combinatorial DNA approach has also been harnessed to construct G-H loop sequences of type O FMDV VP1 gene, and 100 novel radical sequence variants were obtained in a single experiment, which paves the way for the future investigations on the potential development of a polyvalent vaccine to cope with rapid viral variations. The enormous combinatorial diversity of these methods conferred high mutation rates at either full length genes or targeted regions unmatched by natural evolution or previous directed evolution methods. Interactions of mutations or epistasis may have generated beneficial phenotypes from neutral and deleterious mutations. Selection for desired phenotypes may create sequence variants that might never occur in evolution. Accelerated molecular evolution methods, capitalized on random DNA strings, continuous evolution, unnatural amino acids or in vitro recombination, provide infinite opportunities for research, industrial and medical applications.
Preventing plasmid multimer formation in commonly used synthetic biology plasmids

Abstract:Plasmids are an essential tool for basic research and biotechnology applications. To optimize plasmid-based circuits, it is crucial to control plasmid integrity, including the formation of plasmid multimers. Multimers are tandem repeats of entire plasmids formed during replication by failed dimer resolution. Multimers can affect the behavior of synthetic circuits, especially ones that include DNA-editing enzymes. However, occurrence of multimers is not commonly assayed. Here we survey four commonly used plasmid backbones for occurrence of multimers in cloning (JM109) and wild-type (MG1655) strains. We find that multimers occur appreciably only in MG1655, with the fraction of plasmids existing as multimers increasing with both plasmid copy number and culture passaging. In contrast, introduction of multimers into JM109 can produce strains containing only multimers. We present an MG1655 ΔrecA single-locus knockout that avoids multimer production. These results can aid synthetic biologists in improving design and reliability of plasmid-based circuits.

Abstract:Site-directed and saturation mutagenesis are critical DNA methodologies for studying protein structure and function. For plasmid-based gene mutation, PCR and overlap-extension PCR involve tedious cloning steps. When the plasmid size is large, PCR yield may be too low for cloning; and for saturation mutagenesis of a single codon, one experiment may not enough to generate all twenty coding variants. Oligo-mediated recombineering sidesteps the complicated cloning process by homologous recombination between a mutagenic oligo and its target site. However, the low recombineering efficiency and inability to select for the recombinant makes it necessary to screen a large number of clones. Herein, we describe two plasmid-based mutagenic strategies: CRISPR/Cas9-assisted ssDNA recombineering for site-directed mutagenesis (CRM) and saturation mutagenesis (CRSM). CRM and CRSM involve co-electroporation of target plasmid, sgRNA expression plasmid and mutagenic oligonucleotide into Escherichia coli cells with induced expression of λ-Red recombinase and Cas9, followed by plasmid extraction and characterization. We established CRM and CRSM via ampicillin resistance gene repair and mutagenesis of N -acetyl‐D‐neuraminic acid aldolase. The mutational efficiency was between 80 and 100% and all twenty amino acid coding variants were obtained at a target site via a single CRSM strategy. CRM and CRSM have the potential to be general plasmid-based gene mutagenesis tools.

Abstract:DNA plasmids are commonly used for delivering proteins and RNA in genome editing. However, their bacterial components can lead to inactivation, cell toxicity, and reduced efficiency compared to minicircle DNA (mcDNA) lacking such bacterial sequences. Existing commercial kits that recombine plasmids into mcDNA within proprietary bacterial strains are labor-intensive, yield inconsistent results, and often produce low-quality mcDNA. To address this, we developed Plasmid2MC, a cell-free method using ΦC31 recombination to efficiently excise the bacterial backbone from conventionally prepared plasmids, while mcDNA purification steps digest all DNA impurities and reduce endotoxin levels. We demonstrated application of mcDNA to express CRISPR-dCas9 for base editing in HEK293T cells and mouse embryonic stem cells, as well as for homology-independent targeted insertion (HITI) genome editing. The method's ease of preparation, efficiency and mcDNA purity make it a valuable alternative for applications requiring bacterial backbone-free circular DNA.

Development and Evaluation of a Rapid PCR Based Site-directed Mutagenesis Protocol for Plasmids

Abstract:Mutagenesis plays an important role during evolution of life.The technique of site-directed mutagenesis within plasmid molecule is one of the key methods in genetic and protein engineering.In order to improve the efficiency of plasmid mutagenesis process,we have developed a rapid PCR based site-directed mutagenesis protocol in this study.In this protocol,the primers were designed as partial overlapping pairs with relative fixed Tm,and each one of the primers can be divided into an overlapping region (Tm =50 ± 2 ℃) and a non-overlapping region (Tm =60 ± 2 ℃).When the amount of template was strictly controlled (2 pg/kb plasmid size),the site-directed mutagenesis of target plasmid could be achieved by 20 PCR cycles,followed by O.5 μL of the PCR product directly used for transformation.Using this protocol,6 plasmids containing base substitutions,deletions and insertions were successfully constructed by FastPfu Fly system,with more than 96％ mutation efficiency and greater than 70 positive clones.Additionally,the applicability of this protocol was evaluated with 4 different PCR systems,and the result showed that the mutation efficiency could be 93％ or more,the number of positive clones was more than 10.Furthermore,by increasing the amount of PCR template (to 10 pg/kb plasmid size) and purifing PCR products for transformation,the method can be applied to any competent cells with the transformation efficiency above 106 (cfu/μg),for the mutation efficiency greater than 91％,and the positive clones obtained were more than 20.According to the principle of this technique,it is suitable for the substitution and insertion of DNA fragments of 10-20 bp (depends on GC content and the sequence of overlapping region) or deletion of any length in a plasmid.The method is highly versatile,timesaving,robust and economic.Without special requirements for competent cells and transformation efficiency,the protocol suits the needs of site-directed mutagenesis in most laboratory.

Single-round QuikChange PCR for engineering multiple site-directed mutations in plasmid DNA

Abstract:Mutational study is a cornerstone methodology in biochemistry and genetics, and many mutagenesis strategies have been invented to promote the efficiency of gene engineering. In this study, we developed a simple and timesaving approach to integrate simultaneous mutagenesis at discrete sites. By using plasmid as a template and compatible oligonucleotide primers per the QuikChange strategy, our method was able to introduce multiple nucleotide insertions, deletions and replacements in one round of polymerase chain reaction. The longest insertion and deletion were achieved with 28 bp and 16 bp mismatch respectively. For minor nucleotide replacements (mismatch no more than 4 bp), mutations were achieved at up to 4 discrete locations. Usually, a successful clone with all desired mutations was found by screening 5 colonies. Clones with a subset of mutations may be stocked into the library of mutants or used as templates in the next rounds of mutagenic PCR to accomplish the entire construction project. This method can be applied to build up a combinatory library of mutants through saturation mutagenesis at multiple sites. It is promising to facilitate the research of protein biochemistry, forward genetics and synthetic biology.
DNA polymerase λ-driven targeted mutagenesis for directed evolution in human cells

Abstract:Directed evolution is an efficient strategy to steer protein function to either understand specific biological properties or develop new biotechnology tools. Currently available methods for targeted mutagenesis in human cells rely on deaminases which can only modify specific bases, limiting the region of sequence space explored during evolution. By leveraging CRISPR-Cas9 coupled with an error-prone variant of human DNA polymerase λ, here we developed CRISPR-λ, an unbiased mutagenesis tool for directed evolution in human cells. We evaluated CRISPR-λ by reverting the fluorescence of a mutated EGFP and characterized it using ultra-deep sequencing. The mutagenic activity of CRISPR-λ spans 36-46 nucleotides from the target site, with a mutation frequency as high as 1.4e-4 substitutions per base and with no bias for specific nucleotide substitutions. The versatility of CRISPR-λ extends beyond base substitution, enabling modifications of the target gene through insertions and deletions, thereby broadening its potential for genetic diversification. We validated the efficacy of CRISPR-λ in directed evolution approaches by functionally reverting a mutated blasticidin resistance gene. Furthermore, we demonstrated the sequence diversification power of CRISPR-λ by steering the syncytia formation activity of the SARS-CoV-2 Spike envelope protein in cultured cells.

Abstract:Plasmids of the ColE1 family are among the most frequently used in molecular biology. They were adopted early for many biotechnology applications, and as models to study plasmid biology. Their mechanism of replication is well understood, involving specific interactions between a plasmid encoded sense-antisense gene pair (RNAI and RNAII). Due to such mechanism, two plasmids with the same origin cannot be stably maintained in cells—a process known as incompatibility. While mutations in RNAI and RNAII can make colE1 more compatible, there has been no systematic effort to engineer new compatible colE1 origins, which could bypass technical design constraints for multi-plasmid applications. Here, we show that by diversifying loop regions in RNAI (and RNAII), it is possible to select new viable colE1 origins compatible with the wild-type one. We demonstrate that sequence divergence is not sufficient to enable compatibility and pairwise interactions are not an accurate guide for higher order interactions. We identify potential principles to engineer plasmid copy number independently from other regulatory strategies and we propose plasmid compatibility as a tractable model to study biological orthogonality.

MOSAIC: a highly efficient, one-step recombineering approach to plasmid editing and diversification

Abstract:The editing of plasmids and construction of plasmid libraries is paramount to the engineering of desired functionalities in synthetic biology. Typically, plasmids with targeted mutations are produced through time- and resource-consuming DNA amplification and/or cloning steps. In this study, we establish MOSAIC, a highly efficient protocol for the editing of plasmids and generation of combinatorial plasmid libraries. This quick protocol employs the efficient single-stranded DNA annealing protein (SSAP) CspRecT to incorporate (libraries of) DNA oligos harboring the desired mutations into a target plasmid in E. coli. In addition to up to 90% single-target plasmid editing efficiency, we demonstrate that MOSAIC enables the generation of a combinatorial plasmid library spanning four different target regions on a plasmid, in a single transformation. Lastly, we integrated a user-friendly validation pipeline using raw Nanopore sequencing reads, requiring minimal computational experience. We anticipate that MOSAIC will provide researchers with a simple, rapid and resource-effective method to edit plasmids or generate large, diverse plasmid libraries for a wide range of in vivo or in vitro applications in molecular and synthetic biology.

Abstract:Abstract Site-directed mutagenesis for large plasmids is a difficult task that cannot easily be solved by the conventional methods used in many laboratories. In this study, we developed an effective method for Site-directed Mutagenesis for Large Plasmids (SMLP) based on a PCR technique. The SMLP method combines several effective approaches, including a high-efficiency DNA polymerase for the large DNA amplification, two independent PCR reactions and a fast recombinational ligation. Using this method, we have achieved a variety of mutants for the filamin A gene (7.9 kb) cloned in the pcDNA (5.4 kb) or the pLV-U6-CMV-EGFP (9.4 kb) plasmids, indicating that this method can be applied to site-directed mutagenesis for the plasmids up to 17.3 kb. We show that the SMLP method has a greater advantage than the conventional methods tested in this study, and this method can be applied to substitution, deletion, and insertion mutations for both large and small plasmids as well as the assembly of three fragments from PCR reactions. Altogether, the SMLP method is simple, effective, and beneficial to the laboratories that require completing the mutagenesis of large plasmids.

Abstract:Functional characterization of the genes of higher eukaryotes has been aided by their expression in model organisms and by analyzing site-specific changes in homologous genes in model systems such as the yeast Saccharomyces cerevisiae (Resnick and Cox in Mutat. Res. 451:1, 2000). Modifying sequences in yeast or other organisms such that no heterologous material is retained requires in vitro mutagenesis together with subcloning (Scherer and Davis in Proc. Natl. Acad. Sci. USA 76:4951, 1979, Barton et al. in Nucleic Acids Res. 18:7349, 1990). PCR-based procedures that do not involve cloning are inefficient or require multistep reactions that increase the risk of additional mutations (Langle-Rouault and Jacobs in Nucleic Acids Res. 23:3079, 1995, Erdeniz et al. in Genome Res. 7:1174, 1997). An alternative approach, demonstrated in yeast, relies on transformation with an oligonucleotide (Moerschell et al. in Proc. Natl. Acad. Sci. USA 85:524, 1988), but the method is restricted to the generation of mutants with a selectable phenotype. Oligonucleotides, when combined with gap repair, have also been used to modify plasmids in yeast (Duno et al. in Nucleic Acids Res. 27:e1, 1999); however, this approach is limited by restriction-site availability. We have developed a mutagenesis approach in yeast based on transformation by unpurified oligonucleotides that allows the rapid creation of site-specific DNA mutations in vivo. A two-step, cloning-free process, referred to as delitto perfetto, generates products having only the desired mutation, such as a single or multiple base change, an insertion, a small or a large deletion, or even random mutations. The system provides for multiple rounds of mutation in a window up to 200 base pairs. The process is RAD52 dependent, is not constrained by the distribution of naturally occurring restriction sites and requires minimal DNA sequencing. Because yeast is commonly used for random and selective cloning of genomic DNA from higher eukaryotes (Larionov et al. in Proc. Natl. Acad. Sci. USA 94:7384, 1997) such as yeast artificial chromosomes, the delitto perfetto strategy also provides an efficient way to create precise changes in mammalian or other DNA sequences.

A Novel Pcr Strategy for High-Efficiency, Automated Site-Directed Mutagenesis

Abstract:We have developed a novel three-primer, one-step PCR-based method for site-directed mutagenesis. This method takes advantage of the fact that template plasmid DNA cannot be efficiently denatured at its reannealing temperature (T-ra), which is otherwise a troublesome problem in regular PCR. Two flanking primers and one mutagenic primer with different melting temperatures (T-m) are used together in a single PCR tube continuously without any intervention. A single-stranded mutagenic DNA (smDNA) is synthesized utilizing the high T-m mutagenic primer at a high annealing temperature, which prevents the priming of the low T-m primers (i.e. the two flanking primers). A megaprimer is then produced using this smDNA as the template at a denaturing temperature that prevents wild-type template DNA activity. The desired mutant DNA is then obtained by cycling again through these first two steps, resulting in a mutagenic efficiency of 100% in all tested cases. This highly automated method not only eliminates the necessity of any intermediate manipulation and accomplishes the mutagenesis process in a single round of PCR but, most notably, enables complete success of mutagenesis. This novel method is also both cost and time efficient and fully automated.
Harnessing Peptide Nucleic Acids and the Eukaryotic Resolvase MOC1 for Programmable, Precise Generation of Double-Strand DNA Breaks

Abstract:We have developed a simple and efficient method for in vitro mutagenesis and recombination of polynu-cleotide sequences. The staggered extension process (StEP) consists of priming the template sequence(s) followed by repeated cycles of denaturation and extremely abbreviated annealing/polymerase-catalyzed extension. In each cycle the growing fragments anneal to different templates based on sequence complementarity and extend further. This is repeated until full-length sequences form. Due to template switching, most of the polynucleotides contain sequence information from different parental sequences. The method is demonstrated by the recombination of two genes encoding thermostable subtilisins carrying two phenotypic markers separated by 113 base pairs and eight other point mutation markers. To demonstrate its utility for directed evolution, we have used StEP to recombine a set of five thermostabilized subtilisin E variants identified during a single round of error-prone PCR mutagenesis and screening. Screening the StEP-recombined library yielded an enzyme whose half-life at 65°C is 50 times that of wild-type subtilisin E.

Abstract:Driven by the needs of functional genomics, DNA engineering by homologous recombination in Escherichia coli has emerged as a major addition to existing technologies. Two alternative approaches, RecA-dependent engineering and ET recombination, allow a wide variety of DNA modifications, including some which are virtually impossible by conventional methods. These approaches do not rely on the presence of suitable restriction sites and can be used to insert, delete or substitute DNA sequences at any desired position on a target molecule. Furthermore, ET recombination can be used for direct subcloning and cloning of DNA sequences from complex mixtures, including bacterial artificial chromosomes and genomic DNA preparations. The strategies reviewed in this article are applicable to modification of DNA molecules of any size, including very large ones, and present powerful new avenues for DNA manipulation in general.
