Abstract:For many decades, the concept of a "rate-determining step" has been of central importance in understanding chemical kinetics in multistep reaction mechanisms and using that understanding to advantage. Yet a rigorous method for identifying the rate-determining step in a reaction mechanism was only recently introduced, via the "degree of rate control" of elementary steps. By extending that idea, we argue that even more useful than identifying the rate-determining step is identifying the rate-controlling transition states and the rate-controlling intermediates. These identify a few distinct chemical species whose relative energies we could adjust to achieve a faster or slower net reaction rate. Their relative energies could be adjusted by a variety of practical approaches, such as adding or modifying a catalyst, modifying the solvent, or simply modifying a reactant's molecular structure to affect electronic or steric control on the relative energies of the key species. Since these key species are the ones whose relative energies most strongly influence the net reaction rate, they also identify the species whose energetics must be most accurately measured or calculated to achieve an accurate kinetic model for any reaction mechanism. Thus, it is very important to identify these rate-controlling transition states and rate-controlling intermediates for both applied and basic research. Here, we present a method for doing that.

Abstract:The rational design of chemical catalysts requires methods for the measurement of free energy differences in the catalytic mechanism for any given catalyst Hamiltonian. The scope of experimental learning algorithms that can be applied to catalyst design would also be expanded by the availability of such methods. Methods for catalyst characterization typically either estimate apparent kinetic parameters that do not necessarily correspond to free energy differences in the catalytic mechanism or measure individual free energy differences that are not sufficient for establishing the relationship between the potential energy surface and catalytic activity. Moreover, in order to enhance the duty cycle of catalyst design, statistically efficient methods for the estimation of the complete set of free energy differences relevant to the catalytic activity based on high-throughput measurements are preferred. In this paper, we present a theoretical and algorithmic system identification framework for the optimal estimation of free energy differences in solution phase catalysts, with a focus on one- and two-substrate enzymes. This framework, which can be automated using programmable logic, prescribes a choice of feasible experimental measurements and manipulated input variables that identify the complete set of free energy differences relevant to the catalytic activity and minimize the uncertainty in these free energy estimates for each successive Hamiltonian design. The framework also employs decision-theoretic logic to determine when model reduction can be applied to improve the duty cycle of high-throughput catalyst design. Automation of the algorithm using fluidic control systems is proposed, and applications of the framework to the problem of enzyme design are discussed.
Examination of the concept of degree of rate control by first-principles kinetic Monte Carlo simulations

Abstract:The conceptual idea of degree of rate control (DRC) approaches is to identify the "rate limiting step" in a complex reaction network by evaluating how the overall rate of product formation changes when a small change is made in one of the kinetic parameters. We examine two definitions of this concept by applying it to first-principles kinetic Monte Carlo simulations of the CO oxidation at RuO2(110). Instead of studying experimental data we examine simulations, because in them we know the surface structure, reaction mechanism, the rate constants, the coverage of the surface and the turn-over frequency at steady state. We can test whether the insights provided by the DRC are in agreement with the results of the simulations thus avoiding the uncertainties inherent in a comparison with experiment. We find that the information provided by using the DRC is non-trivial: It could not have been obtained from the knowledge of the reaction mechanism and of the magnitude of the rate constants alone. For the simulations the DRC provides furthermore guidance as to which aspects of the reaction mechanism should be treated accurately and which can be studied by less accurate and more efficient methods. We therefore conclude that a sensitivity analysis based on the DRC is a useful tool for understanding the propagation of errors from the electronic structure calculations to the statistical simulations in first-principles kinetic Monte Carlo simulations.

Abstract:Homogeneous catalysis has provided chemists with numerous transformations to enable rapid construction of organic molecules. However, these reactions are complex, requiring multiple substrate-dependent mechanistic steps to operate in harmony under a single set of experimental conditions. As a consequence, synthetic chemists often carry out laborious, empirical screening to identify suitable catalysts, solvents, and additives to achieve high yields and selectivity. In this Minireview, recently developed tools, technologies, and strategies will be described that improve this development process. In particular, the application of high throughput techniques to run more experiments, experimental design principles to access better data, and statistical tools to provide predictive models will be discussed.

Abstract:Catalytic enhancement of chemical reactions via heterogeneous materials occurs through stabilization of transition states at designed active sites, but dramatically greater rate acceleration on that same active site can be achieved when the surface intermediates oscillate in binding energy. The applied oscillation amplitude and frequency can accelerate reactions orders of magnitude above the catalytic rates of static systems, provided the active site dynamics are tuned to the natural frequencies of the surface chemistry. In this work, differences in the characteristics of parallel reactions are exploited via selective application of active site dynamics (0 Delta U 1.0 eV amplitude, 10(-6) < f < 10(4) Hz frequency) to control the extent of competing reactions occurring on the shared catalytic surface. Simulation of multiple parallel reaction systems with broad range of variation in chemical parameters revealed that parallel chemistries are highly tunable in selectivity between either pure product, even when specific products are not selectively produced under static conditions. Two mechanisms leading to dynamic selectivity control were identified: (i) surface thermodynamic control of one product species under strong binding conditions, or (ii) catalytic resonance of the kinetics of one reaction over the other. These dynamic parallel pathway control strategies applied to a host of simulated chemical conditions indicate significant potential for improving the catalytic performance of many important industrial chemical reactions beyond their existing static performance.
Beyond Michaelis-Menten: Allosteric Rate Control of Chaos

Abstract:The method developed by Michaelis and Menten was foundational in the development of our understanding of biochemical reaction kinetics. Extended models of metabolism encapsulated by reaction rate theory, stochastic reaction models, and dynamic flux estimation, amongst others, address aspects of this fundamental idea. The limitations of these approaches are well understood, and efforts to overcome those issues so far have been plentiful but with limited success. The known issues can be summarised as the sole dependent relation with substrate concentration, the encapsulation of rate in a single relevant scalar, and the subsequent lack of functional control that results from this assumption. The Rate Control of Chaos (RCC) is a nonlinear control method that has been shown to be effective in controlling the dynamic state of biological oscillators based on the concept of rate limitation of the exponential growth in chaotic systems. Extending RCC with allosteric properties allows robust control of the enzymatic process, and replicates the Michaelis-Menten kinetics. The emergent dynamics is robust to perturbations and noise but susceptible to regulatory adjustments. This control method adapts the control parameters dynamically in the presence of a ligand, and permits introduction of energy relations into the control function. The dynamic nature of the control eliminates the steady-state requirements and allows the modelling of large-scale dynamic behaviour, potentially addressing issues in metabolic disorder and failure of metabolic control.

Abstract:In modern applications of heterogeneous liquid-phase nanocatalysis, the catalysts (e.g., metal nanoparticles) need to be typically affixed to a colloidal carrier system for stability and easy handling. "Passive carriers" (e.g., simple polyelectrolytes) serve for a controlled synthesis of the nanoparticles and prevent coagulation during catalysis. Recently, however, hybrid conjugates of nanoparticles and synthetic thermosensitive polymers have been developed that enable to change the catalytic activity of the nanoparticles by external triggers. In particular, nanoparticles embedded in a stimuli-responsive network made from poly(N-isopropylacrylamide) (PNIPAM) have become the most-studied examples of such hybrids. It has been demonstrated that the permeability of the polymer network and thus the reactant flux can be switched and controlled by external stimuli. Such "active carriers" may thus be viewed as true nanoreactors that open up new design routes in nano-catalysis and elevate synthesis to create highly selective, programmable "colloidal enzymes". However, only a comprehensive understanding of these materials on all time and length scales can lead to a rational design of future, highly functional materials. Here we review the current state of the theoretical and multi-scale simulation approaches, aiming at a fundamental understanding of these nanoreactors. In particular, we summarize a theoretical approach for reaction rates of surface-catalyzed bimolecular reactions in responsive nanoreactors in terms of the key material parameters, the polymer shell permeability P and the reactant partition ratio K. We discuss recent computer simulation studies of both atomistic and coarse-grained polymer models in which these quantities have been characterized in some detail. We conclude with an outlook on selected open questions and future theoretical challenges in nanoreactor modeling.
Advanced Isoconversional Kinetic Analysis for the Elucidation of Complex Reaction Mechanisms: A New Method for the Identification of Rate-Limiting Steps

Abstract:Two complex cure mechanisms were simulated. Isoconversional kinetic analysis was applied to the resulting data. The study highlighted correlations between the reaction rate, activation energy dependency, rate constants for the chemically controlled part of the reaction and the diffusion-controlled part, activation energy and pre-exponential factors of the individual steps and change in rate-limiting steps. It was shown how some parameters computed using Friedman’s method can help to identify change in the rate-limiting steps of the overall polymerization mechanism as measured by thermoanalytical techniques. It was concluded that the assumption of the validity of a single-step equation when restricted to a given α value holds for complex reactions. The method is not limited to chemical reactions, but can be applied to any complex chemical or physical transformation.

Abstract:Catalytic reaction networks of multiple elementary steps operating under dynamic conditions via a programmed input oscillation are difficult to interpret and optimize due to reaction system complexity. To understand these dynamic systems, individual elementary catalytic reactions were evaluated to identify their three fundamental characteristics that define their ability to promote reactions away from equilibrium. First, elementary catalytic reactions exhibit directionality to promote reactions forward or backward from equilibrium as determined by a ratchet directionality metric comprised of the input oscillation duty cycle and the reaction rate constants. Second, catalytic ratchets are defined by the catalyst state of strong or weak binding that permit reactants to proceed through the transition state. Third, elementary catalytic ratchets exhibit a cutoff frequency which defines the transition in applied frequency for which the catalytic ratchet functions to promote chemistry away from equilibrium. All three ratchet characteristics are calculated from chemical reaction parameters including rate constants derived from linear scaling parameters, reaction conditions, and catalyst conditions. The characteristics of the reaction network’s constituent elementary catalytic reactions provided an interpretation of complex reaction networks and a method of predicting the behavior of dynamic surface chemistry on oscillating catalysts.

A microscopic perspective on heterogeneous catalysis

Abstract:A general formalism is presented to describe the turnover frequency (TOF) during heterogeneous catalysis beyond a mean field treatment. For every elementary reaction we define its multiplicity as the number of times the reaction can be performed in the current configuration of the catalyst surface, divided by the number of active sites. It is shown that any change in the multiplicity with temperature can be directly understood as a modification in configurational entropy. Based on this, we determine the probability of observing any particular elementary reaction, leading to a procedure for identifying any Rate Controlling Step (RCS) as well as the Rate Determining Step (RDS), if it exists. Furthermore, it is shown that such probabilities provide a thorough description of the overall catalytic activity, enabling a deep understanding of the relative importance of every elementary reaction. Most importantly, we formulate a simple expression to describe accurately the apparent activation energy of the TOF, valid even when adsorbate-adsorbate interactions are included, and compare it to previous, approximate expressions, including the traditional Temkin formula for typical reaction mechanisms (Langmuir-Hinshelwood, Eley-Rideal, etc...). To illustrate the validity of our formalism beyond the mean field domain we present Kinetic Monte Carlo simulations for two widely-studied and industrially-relevant catalytic reactions, namely, the oxidation of CO on RuO$_2$(110) and the selective oxidation of NH$_{3}$ on the same catalyst.

Abstract:Increasing the intensity of a complex catalytic reaction is an obvious task of chemical technology, and one of the important problems is obtaining the over-equilibrium kinetic characteristics (rate, concentration, yield, selectivity) in the transient non-steady-state regime. As known, for a closed system or an open system of infinite length, the chemical equilibrium is the final state of the chemical reaction, simple or complex. The fundamental properties of the equilibrium composition are its uniqueness and stability. For the closed chemical system, it means that at fixed amounts of chemical elements and at the given temperature, the system reaches the same chemical composition starting from any initial state, and the equilibrium chemical composition is unique and stable. The calculation of the equilibrium composition has become the basis for solving many problems of chemical and biochemical engineering. Such calculations are made based on a list of reactions with known equilibrium constants, or using a list of components with known chemical potentials and minimizing the Gibbs energy of chemical system. In this phenomenon, some initial concentrations of components are replaced by corresponding equilibrium concentrations. The temperature of the system and the total amount of any given chemical element in the system are assumed to be constant. In this paper, the phenomenon of conservatively perturbed-equilibrium (CPE) in multi-route complex catalytic reactions was studied. The computational phenomenon of the CPE is carried out as follows: The values of equilibrium concentrations of all components are determined. Some components are selected so that their initial concentrations differ from the equilibrium concentrations. At least one component is selected so that its initial concentration is equal to the equilibrium value. Perturbations referred above (see item 2) shall comply with all conservation laws of chemical elements which are applicable to this reaction system. The evolution of all concentrations is observed when they tend to the final chemical equilibrium. The following multi-route catalytic mechanisms have been studied: the two-route mechanism with the single common intermediate; the multi-route mechanisms with common steps. The kinetic model of plug-flow reactor (PFR) was chosen. The phenomenon of CPE was demonstrated for all indicated mechanisms. At given rate constants, the mechanism with a single common intermediate exhibited a CPE‐effect which is more pronounced than for the mechanism with common steps. In comparing the kinetic characteristics of non-catalytic and catalytic reactions, a special computer experiment shows that the absolute values of extreme concentrations at the CPE-point are almost the same. It was assumed that non-catalytic and catalytic reaction have the same the overall reaction with same equilibrium constants. This fact makes it possible to estimate the CPE value of the concentrations of complex catalytic reactions based on similar characteristics of the corresponding simple reactions.

Abstract:The rapid development of analytical methods in recent decades has resulted in a wide range of readily available and accurate reaction-monitoring techniques, which allow for easy determination of high-quality concentration-time data of chemical reactions. However, while the acquisition of kinetic data has become routine in the development of new chemical reactions and the study of their mechanisms, not all the information contained therein is utilized because of a lack of suitable analysis tools which unnecessarily complicates mechanistic studies. Herein, we report on a general method to analyze a single concentration-time profile of chemical reactions and extract information regarding the reaction order with respect to substrates, the presence of multiple kinetic regimes, and the presence of kinetic complexities, such as catalyst deactivation, product inhibition, and substrate decomposition.
Effective Kinetics of Chemical Reaction Networks

Abstract:Chemical reaction network theory is a powerful framework to describe and analyze chemical systems. While much about the concentration profile in an equilibrium state can be determined in terms of the graph structure, the overall reaction's time evolution depends on the network's kinetic rate function. In this article, we consider the problem of the effective kinetics of a chemical reaction network regarded as a conversion system from the feeding species to products. We define the notion of effective kinetics as a partial solution of a system of non-autonomous ordinary differential equations determined from a chemical reaction network. Examples of actual calculations include the Michaelis-Menten mechanism, for which it is confirmed that our notion of effective kinetics yields the classical formula. Further, we introduce the notion of straight-line solutions of non-autonomous ordinary differential equations to formalize the situation where a well-defined reaction rate exists and consider its relation with the quasi-stationary state approximation used in microkinetics. Our considerations here give a unified framework to formulate the reaction rate of chemical reaction networks.

A Brief Introduction to Chemical Reaction Optimization

Abstract:From the start of a synthetic chemist's training, experiments are conducted based on recipes from textbooks and manuscripts that achieve clean reaction outcomes, allowing the scientist to develop practical skills and some chemical intuition. This procedure is often kept long into a researcher's career, as new recipes are developed based on similar reaction protocols, and intuition-guided deviations are conducted through learning from failed experiments. However, when attempting to understand chemical systems of interest, it has been shown that model-based, algorithm-based, and miniaturized high-throughput techniques outperform human chemical intuition and achieve reaction optimization in a much more time- and material-efficient manner; this is covered in detail in this paper. As many synthetic chemists are not exposed to these techniques in undergraduate teaching, this leads to a disproportionate number of scientists that wish to optimize their reactions but are unable to use these methodologies or are simply unaware of their existence. This review highlights the basics, and the cutting-edge, of modern chemical reaction optimization as well as its relation to process scale-up and can thereby serve as a reference for inspired scientists for each of these techniques, detailing several of their respective applications.
Recognizing the best catalyst for a reaction

Abstract:Heterogeneous catalysis is immensely important, providing access to materials essential for the well-being of society, and improved catalysts are continuously required. New catalysts are frequently tested under different conditions making it difficult to determine the best catalyst. Here we describe a general approach to identify the best catalyst using a data set based on all reactions under kinetic control to calculate a set of key performance indicators (KPIs). These KPIs are normalized to take into account the variation in reaction conditions. Plots of the normalized KPIs are then used to demonstrate the best catalyst using two case studies: (i) acetylene hydrochlorination, a reaction of current interest for vinyl chloride manufacture, and (ii) the selective oxidation of methane to methanol using O2 in water, a reaction that has attracted very recent attention in the academic literature.

Abstract:Process development for biocatalytic reactions is a complex task due to the required interaction of several different scientific disciplines. Additionally, there is a lack of standardized procedures for guiding development and for identifying the major process limitations in these systems. This work seeks to address this problem by providing a methodology based on a simple, systematic series of experiments. Application of the methodology helps identify the major bottleneck for process implementation, whether it be enzyme activity, enzyme stability, or substrate mass transfer. In addition, the underlying mechanism behind these limitations can also be inferred. The methodology is illustrated using a simulated reaction system and is also applied to three experimental case studies. This methodology provides a set of simple experiments that may be performed at an early stage of biocatalytic process development to guide effective improvement strategies, whether they be via protein engineering or reaction engineering. Ultimately, this should afford faster and more efficient implementation of biocatalysts in industrial processes.

Abstract:Translation of catalysts developed in academia to industrial end-users remains a challenge due to a lack of knowledge about the impact of catalyst attributes on the whole process and vice versa. A systematic methodology is proposed that assesses these in terms of Key Performance Indicators (KPIs). As a case study, the dehydration of butanol to butenes and dibutyl ether is considered over H-ZSM5 and H-Beta catalysts. It is demonstrated that catalysts should be designed for complete conversion and high butene selectivity, as removal of unreacted 1-butanol requires a complex separation due to the thermo-physical properties of the product mixture.

Abstract:Catalyst deactivation affects chemical system performance and reactor operation. A systematic method is proposed for targeting the optimal reactor, operating parameters, system performance, and catalyst service life, considering the catalyst deactivation. Relations between reactor performance, operating parameters, and running time are clarified based on the coupling analysis of the reactions, catalyst deactivation kinetics, and mass/energy balance. The influence of reactor fluctuation on energy cost and product output is explored by topological analysis, pinch analysis, and algebraic reasoning. A reactor-separator-heat exchanger network coupling frame is established to predict system performance and guide the reactor selection, catalyst regeneration, and system adjustments. The proposed method is intuitive and efficient and can be applied in the preparatory/operation stage. For the studied benzene hydrogenation process, the Plug Flow Reactor is suitable; the catalyst’s optimal service life is 2.08y, achieving 4.4 % and 4.8 % decreases in annual cost and energy demand/carbon emission by real-time adjustments.

Abstract:The progression of computer control in the petroleum refining industry from Direct Digital Control (DDC) in the 1960s to Model Predictive Control and Real-Time Optimization (RTO) in the 1990s is briefly reviewed. The authors’ personal experience is used to illustrate the rapid advances in application of this constantly changing technology.The closed-loop optimization of the catalytic reforming process at the Sunoco refinery in Sarnia, Ontario, Canada will be described in sufficient detail to illustrate the complexity, challenges and practical solutions encountered during the implementation of this unique real-time optimizer.The unit operations are described by steady-state, open equation-based, mechanistic models. Global spline collocation is used to solve the differential equations associated with the reactor models and the catalytic deactivation over time. The entire set of non-linear equations is solved simultaneously using a successive quadratic programming method designed for these large-scale optimization problems.Using the models of the plant which are appropriate at specified times during the time-to-shutdown, the optimization determines that trajectory of operating conditions over the catalyst life which maximizes the total profit over that period. At the same time, the optimization accounts for catalyst deactivation over this period, thus ensuring that the catalyst does not deactivate too fast or leave unused activity. The optimization honours all equipment constraints, product qualities, and production requirements. Model parameters are estimated continuously using on-line data, thus ensuring that the model matches the plant at all times. The optimizer sends the required setpoints for the current operation directly to the model predictive controller that controls the whole plant. The optimizer is activated when steady state operation is achieved, about seven or eight times daily.An in-plant experimental program is established in which the effluent from the four reactors is periodically sampled and analyzed. These analyses along with on-line operating data and the process model are used to estimate the reaction parameters and the catalyst activity in each reactor.After the formulation of the process model, the optimization system, and the actual operating experience of the reformer RTO have been discussed, the authors’ vision for the near future in advanced process control and process optimization will be elucidated, concluding with some challenges for both the academic and technology provider communities.

Abstract:For the investigation of chemical reaction networks, the efficient and accurate determination of all relevant intermediates and elementary reactions is mandatory. The complexity of such a network may grow rapidly, in particular if reactive species are involved that might cause a myriad of side reactions. Without automation, a complete investigation of complex reaction mechanisms is tedious and possibly unfeasible. Therefore, only the expected dominant reaction paths of a chemical reaction network (e.g., a catalytic cycle or an enzymatic cascade) are usually explored in practice. Here, we present a computational protocol that constructs such networks in a parallelized and automated manner. Molecular structures of reactive complexes are generated based on heuristic rules derived from conceptual electronic-structure theory and subsequently optimized by quantum-chemical methods to produce stable intermediates of an emerging reaction network. Pairs of intermediates in this network that might be related by an elementary reaction according to some structural similarity measure are then automatically detected and subjected to an automated search for the connecting transition state. The results are visualized as an automatically generated network graph, from which a comprehensive picture of the mechanism of a complex chemical process can be obtained that greatly facilitates the analysis of the whole network. We apply our protocol to the Schrock dinitrogen-fixation catalyst to study alternative pathways of catalytic ammonia production.
