Abstract:Marine microalgae demonstrate a notable capacity to adapt to high CO2 and warming in the context of global change. However, the dynamics of their evolutionary processes under simultaneous high CO₂ and warming conditions remain poorly understood. Here, we analyze the dynamics of evolution in experimental populations of a model marine diatom Phaeodactylum tricornutum. We conducted whole‐genome resequencing of populations under ambient, high‐CO2, warming and high CO2 + warming at 2‐yr intervals over a 4‐yr adaptation period. Abstract:The interplay of phytoplankton competition and adaptation affects how phytoplankton, and ultimately marine ecosystems, respond to global warming. However, current ecosystem models that are run under global warming scenarios do not include both processes simultaneously. To fill this gap, we developed an innovative ecosystem model for the Baltic Sea that simulates competition between three phytoplankton functional groups and allows for adaptation to changing temperatures. As adaptation can be affected by the resuspension of dormant resting cells from the sediment, we explicitly implemented this mechanism. We found that resuspension tends to slow down adaptation, and that competition and adaptation influence each other. The outcome of the competition‐adaptation interplay depends on environmental conditions. In a steady environment, competition drives adaptation to individual temperature niches to reduce competition pressure. In a changing environment, adaptation allows inferior competitors to mitigate the dominance of preadapted superior competitors. Our results demonstrate that by neglecting adaptation, models can systematically overestimate warming‐related changes in taxa dominance. Ecosystem models should include both competition and adaptation to accurately simulate phytoplankton responses to global warming. Our model is ideally suited to integrate emerging evolutionary data based on long‐term data series (e.g., from sediment archives) to further improve projections of future ecosystem change.

Abstract:The CO2 content of Earth's atmosphere is rapidly increasing due to human consumption of fossil fuels. Models based on short-term culture experiments predict that major changes will occur in marine phytoplankton communities in the future ocean, but these models rarely consider how the evolutionary potential of phytoplankton or interactions within marine microbial communities may influence these changes. Here we experimentally evolved representatives of four phytoplankton functional types (silicifiers, calcifiers, coastal cyanobacteria, and oligotrophic cyanobacteria) in co-culture with a heterotrophic bacterium, Alteromonas, under either present-day or predicted future pCO2 conditions. Growth rates of cyanobacteria generally increased under both conditions, and the growth defects observed in ancestral Prochlorococcus cultures at elevated pCO2 and in axenic culture were diminished after evolution, possibly due to regulatory mutations in antioxidant genes. Except for Prochlorococcus, mutational profiles suggested phytoplankton experienced primarily purifying selection, but most Alteromonas lineages showed evidence of directional selection, especially when co-cultured with eukaryotic phytoplankton, where evolution appeared to favor a broad metabolic switch from growth on small organic acids to catabolism of more complex carbon substrates. Evolved Alteromonas were also poorer helpers for Prochlorococcus, supporting the assertion that the interaction between Prochlorococcus and heterotrophic bacteria is not a true mutualism but rather a competitive interaction stabilized by Black Queen processes. This work provides new insights on how phytoplankton will respond to anthropogenic change and on the evolutionary mechanisms governing the structure and function of marine microbial communities.

Abstract:Ocean acidification and warming are recognized as two major anthropogenic perturbations of the modern ocean. However, little is known about the adaptive response of phytoplankton to them. Here we examine the adaptation of a marine diatom Thalassiosira weissflogii to ocean acidification in combination with ocean warming. Our results show that ocean warming have a greater effect than acidification on the growth of T. weissflogii over the long-term selection experiment (~380 generations), as well as many temperature response traits (e.g., optimum temperatures for photosynthesis, maximal net photosynthetic oxygen evolution rates, activation energy) in thermal reaction norm. These results suggest that ocean warming is the main driver for the evolution of the marine diatom T. weissflogii, rather than oceanacidification. Abstract:Abstract Phytoplankton are the unicellular photosynthetic microbes that form the base of aquatic ecosystems, and their responses to global change will impact everything from food web dynamics to global nutrient cycles. Some taxa respond to environmental change by increasing population growth rates in the short-term, and, based on this, are projected to increase in frequency over decades. To gain insight into how functional traits in these projected “climate change winners” change over different timescales, we evolved populations of microalgae in ameliorated environments for several hundred generations. While populations initially responded to environmental amelioration by increasing photosynthesis and population growth rates as expected, this response was not sustained. Instead, most populations evolved to allocate a smaller proportion of carbon to growth while increasing their ability to tolerate and metabolise reactive oxygen species (ROS). This diversion of fixed carbon from growth to catabolism underlies a quality-quantity tradeoff in daughter cell production which drives the evolution of population growth rates and of functional traits that underlie the ecological and biogeochemical roles of phytoplankton. There is intraspecific variation in the trait combinations that evolve, but all are consistent with mitigating ROS production and accumulation in ameliorated environments over hundreds of generations. This offers both an evolutionary and a metabolic framework for understanding how functional traits can change in primary producers projected to be “climate change winners”, and suggests that short-term population booms and associated trait shifts have the potential to be dampened or reversed if environmental amelioration persists.
Simulated ocean acidification reveals winners and losers in coastal phytoplankton

Abstract:The oceans absorb ~25% of the annual anthropogenic CO2 emissions. This causes a shift in the marine carbonate chemistry termed ocean acidification (OA). OA is expected to influence metabolic processes in phytoplankton species but it is unclear how the combination of individual physiological changes alters the structure of entire phytoplankton communities. To investigate this, we deployed ten pelagic mesocosms (volume ~50 m3) for 113 days at the west coast of Sweden and simulated OA (pCO2 = 760 μatm) in five of them while the other five served as controls (380 μatm). We found: (1) Bulk chlorophyll a concentration and 10 out of 16 investigated phytoplankton groups were significantly and mostly positively affected by elevated CO2 concentrations. However, CO2 effects on abundance or biomass were generally subtle and present only during certain succession stages. (2) Some of the CO2-affected phytoplankton groups seemed to respond directly to altered carbonate chemistry (e.g. diatoms) while others (e.g. Synechococcus) were more likely to be indirectly affected through CO2 sensitive competitors or grazers. (3) Picoeukaryotic phytoplankton (0.2-2 μm) showed the clearest and relatively strong positive CO2 responses during several succession stages. We attribute this not only to a CO2 fertilization of their photosynthetic apparatus but also to an increased nutrient competitiveness under acidified (i.e. low pH) conditions. The stimulating influence of high CO2/low pH on picoeukaryote abundance observed in this experiment is strikingly consistent with results from previous studies, suggesting that picoeukaryotes are among the winners in a future ocean.

Abstract:SummaryOcean acidification caused by the rise of anthropogenic emissions of carbon dioxide (CO2) is expected to influence many marine species, especially phytoplankton. Diatoms, a key group of phytoplankton, play vital roles in global carbon fixation and natural food webs. Currently, little is known about their adaptive responses to long‐term acidification. In this study, physiological and transcriptomic approaches were combined to explore the mechanisms by which Chaetoceros muelleri can endure long‐term acidification. Physiological changes were significantly affected by long‐term elevated partial pressure of CO2 (pCO2) levels. Drastic changes in lipid content and composition were observed under both short‐ and long‐term high‐pCO2 stresses. Changes in the transcriptome revealed that a wide range of cellular and metabolic processes were differentially affected. A global upregulation of genes involved in the Calvin cycle, glycolysis, fatty acid synthesis and nitrogen metabolism occurred under long‐term acidification. Thus, C. muelleri may have evolved new features to adapt to the elevated pCO2 level. Calvin cycle and nitrogen metabolic mechanisms may play roles in new molecular strategies to survive increasingly acidified waters in the future.

Abstract:Significance Robust predictions of future changes in global biogeochemical cycling require an understanding of how microorganisms adapt to stressful and changing environments. In the ocean, rates of adaptation will be a function of both evolutionary timescales and physical dynamics. However, little is known about this interaction. We examined evolutionary dynamics of marine microbes by combining a model of microbial adaptation with varying selection pressures with a high-resolution ocean circulation model. A trade-off emerged between two evolutionary strategies: ( i ) ability to adapt plastically to short-term environmental fluctuations with delayed genetic adaptation and ( ii ) more rapid genetic adaptation with limited response to short-term environmental fluctuations. This trade-off determines evolutionary timescales and provides a foundation for understanding distributions of microbial traits and biogeochemistry.

Abstract:The rapid pace of increasing oceanic acidity poses a major threat to the fitness of the marine ecosystem, as well as the buffering capacity of the oceans. Disruption in chemical equilibrium in the ocean leads to decreased carbonate ion precipitation, resulting in calcium carbonate saturation. If these trends continue, calcifying invertebrates will experience difficultly maintaining their calcium carbonate exoskeleton and shells. Because malfunction of exoskeleton formation by calcifiers in response to ocean acidification (OA) will have non-canonical biological cascading results in the marine ecosystem, many studies have investigated the direct and indirect consequences of OA on ecosystem- and physiology-related traits of marine invertebrates. Considering that evolutionary adaptation to OA depends on the duration of OA effects, long-term exposure to OA stress over multi-generations may result in adaptive mechanisms that increase the potential fitness of marine invertebrates in response to OA. Transgenerational studies have the potential to elucidate the roles of acclimation, carryover effects, and evolutionary adaptation within and over generations in response to OA. In particular, understanding mechanisms of transgenerational responses (e.g., antioxidant responses, metabolic changes, epigenetic reprogramming) to changes in OA will enhance our understanding of marine invertebrate in response to rapid climate change.

Here, we show that a coccolithophore, Gephyrocapsa oceanica, evolved in response to an elevated CO2 concentration of 1000 atm (pH reduced to 7.8) in a long-term (approximate to 670 generations) selection experiment. The high CO2-selected cells showed increases in photosynthetic carbon fixation, growth rate, cellular particulate organic carbon (POC) or nitrogen (PON) production, and a decrease in C:N elemental ratio, indicating a greater upregulation of PON than of POC production under the ocean acidification condition. Cells from the low CO2 selection process shifted to high CO2 exposure showed an enhanced cellular POC and PON production rates. Our data suggest that the coccolithophorid could adapt to ocean acidification with enhanced assimilations of carbon and nitrogen but decreased C:N ratios.
Adaptive responses of free-living and symbiotic microalgae to simulated future ocean conditions

Abstract:Marine microalgae are a diverse group of microscopic eukaryotic and prokaryotic organisms capable of photosynthesis. They are important primary producers and carbon sinks but their physiology and persistence are severely affected by global climate change. Powerful experimental evolution technologies are being used to examine the potential of microalgae to respond adaptively to current and predicted future conditions, as well as to develop resources to facilitate species conservation and restoration of ecosystem functions. This review synthesizes findings and insights from experimental evolution studies of marine microalgae in response to elevated temperature and/or pCO2 . Adaptation to these environmental conditions has been observed in many studies of marine dinoflagellates, diatoms and coccolithophores. An enhancement in traits such as growth and photo-physiological performance and an increase in upper thermal limit have been shown to be possible, although the extent and rate of change differ between microalgal taxa. Studies employing multiple monoclonal replicates showed variation in responses among replicates and revealed the stochasticity of mutations. The work to date is already providing valuable information on species' climate sensitivity or resilience to managers and policymakers but extrapolating these insights to ecosystem- and community-level impacts continues to be a challenge. We recommend future work should include in situ experiments, diurnal and seasonal fluctuations, multiple drivers and multiple starting genotypes. Fitness trade-offs, stable versus plastic responses and the genetic bases of the changes also need investigating, and the incorporation of genome resequencing into experimental designs will be invaluable.

Abstract:Coccolithophores are important oceanic primary producers not only in terms of photosynthesis but also because they produce calcite plates called coccoliths. Ongoing ocean acidification associated with changing seawater carbonate chemistry may impair calcification and other metabolic functions in coccolithophores. While short-term ocean acidification effects on calcification and other properties have been examined in a variety of coccolithophore species, long-term adaptive responses have scarcely been documented, other than for the single species Emiliania huxleyi. Here, we investigated the effects of ocean acidification on another ecologically important coccolithophore species, Gephyrocapsa oceanica, following 1,000 generations of growth under elevated CO2 conditions (1,000atm). High CO2-selected populations exhibited reduced growth rates and enhanced particulate organic carbon (POC) and nitrogen (PON) production, relative to populations selected under ambient CO2 (400atm). Particulate inorganic carbon (PIC) and PIC/POC ratios decreased progressively throughout the selection period in high CO2-selected cell lines. All of these trait changes persisted when high CO2-grown populations were moved back to ambient CO2 conditions for about 10 generations. The results suggest that the calcification of some coccolithophores may be more heavily impaired by ocean acidification than previously predicted based on short-term studies, with potentially large implications for the ocean's carbon cycle under accelerating anthropogenic influences.

Transcriptomic analysis reveals distinct mechanisms of adaptation of a polar picophytoplankter under ocean acidification conditions

Abstract:Human emissions of carbon dioxide are causing irreversible changes in our oceans and impacting marine phytoplankton, including a group of small green algae known as picochlorophytes. Picochlorophytes grown in natural phytoplankton communities under future predicted levels of carbon dioxide have been demonstrated to thrive, along with redistribution of the cellular metabolome that enhances growth rate and photosynthesis. Here, using next-generation sequencing technology, we measured levels of transcripts in a picochlorophyte Chlorella, isolated from the sub-Antarctic and acclimated under high and current ambient CO2 levels, to better understand the molecular mechanisms involved with its ability to acclimate to elevated CO2. Compared to other phytoplankton taxa that induce broad transcriptomic responses involving multiple parts of their cellular metabolism, the changes observed in Chlorella focused on activating gene regulation involved in different sets of pathways such as light harvesting complex binding proteins, amino acid synthesis and RNA modification, while carbon metabolism was largely unaffected. Triggering a specific set of genes could be a unique strategy of small green phytoplankton under high CO2 in polar oceans.

Abstract:Phytoplankton are responsible for nearly half of global primary productivity and play crucial roles in the Earth’s biogeochemical cycles. However, the long‐term adaptive responses of phytoplankton to rising CO2 remains unknown. Here we examine the physiological and proteomics responses of a marine diatom, Phaeodactylum tricornutum, following long‐term (c. 900 generations) selection to high CO2 conditions. Our results show that this diatom responds to long‐term high CO2 selection by downregulating proteins involved in energy production (Calvin cycle, tricarboxylic acid cycle, glycolysis, oxidative pentose phosphate pathway), with a subsequent decrease in photosynthesis and respiration. Abstract:Ocean acidification and carbonation, driven by anthropogenic emissions of carbon dioxide (CO2), have been shown to affect a variety of marine organisms and are likely to change ecosystem functioning. High latitudes, especially the Arctic, will be the first to encounter profound changes in carbonate chemistry speciation at a large scale, namely the under-saturation of surface waters with respect to aragonite, a calcium carbonate polymorph produced by several organisms in this region. During a CO2 perturbation study in Kongsfjorden on the west coast of Spitsbergen (Norway), in the framework of the EU-funded project EPOCA, the temporal dynamics of a plankton bloom was followed in nine mesocosms, manipulated for CO2 levels ranging initially from about 185 to 1420 μatm. Dissolved inorganic nutrients were added halfway through the experiment. Autotrophic biomass, as identified by chlorophyll a standing stocks (Chl a), peaked three times in all mesocosms. However, while absolute Chl a concentrations were similar in all mesocosms during the first phase of the experiment, higher autotrophic biomass was measured as high in comparison to low CO2 during the second phase, right after dissolved inorganic nutrient addition. This trend then reversed in the third phase. There were several statistically significant CO2 effects on a variety of parameters measured in certain phases, such as nutrient utilization, standing stocks of particulate organic matter, and phytoplankton species composition. Interestingly, CO2 effects developed slowly but steadily, becoming more and more statistically significant with time. The observed CO2-related shifts in nutrient flow into different phytoplankton groups (mainly dinoflagellates, prasinophytes and haptophytes) could have consequences for future organic matter flow to higher trophic levels and export production, with consequences for ecosystem productivity and atmospheric CO2.

Abstract:Coccolithophores are important oceanic primary producers not only in terms of photosynthesis but also because they produce calcite plates called coccoliths. Ongoing ocean acidification associated with changing seawater carbonate chemistry may impair calcification and other metabolic functions in coccolithophores. While short-term ocean acidification effects on calcification and other properties have been examined in a variety of coccolithophore species, long-term adaptive responses have scarcely been documented, other than for the single species Emiliania huxleyi. Here, we investigated the effects of ocean acidification on another ecologically important coccolithophore species, Gephyrocapsa oceanica, following 1,000 generations of growth under elevated CO2 conditions (1,000atm). High CO2-selected populations exhibited reduced growth rates and enhanced particulate organic carbon (POC) and nitrogen (PON) production, relative to populations selected under ambient CO2 (400atm). Particulate inorganic carbon (PIC) and PIC/POC ratios decreased progressively throughout the selection period in high CO2-selected cell lines. All of these trait changes persisted when high CO2-grown populations were moved back to ambient CO2 conditions for about 10 generations. The results suggest that the calcification of some coccolithophores may be more heavily impaired by ocean acidification than previously predicted based on short-term studies, with potentially large implications for the ocean's carbon cycle under accelerating anthropogenic influences.

Abstract:Abstract Coastal upwelling regions are among the most productive marine ecosystems but may be threatened by amplified ocean acidification. Increased acidification is hypothesized to reduce iron bioavailability for phytoplankton thereby expanding iron limitation and impacting primary production. Here we show from community to molecular levels that phytoplankton in an upwelling region respond to short-term acidification exposure with iron uptake pathways and strategies that reduce cellular iron demand. A combined physiological and multi-omics approach was applied to trace metal clean incubations that introduced 1200 ppm CO 2 for up to four days . Although variable, molecular-level responses indicate a prioritization of iron uptake pathways that are less hindered by acidification and reductions in iron utilization. Growth, nutrient uptake, and community compositions remained largely unaffected suggesting that these mechanisms may confer short-term resistance to acidification; however, we speculate that cellular iron demand is only temporarily satisfied, and longer-term acidification exposure without increased iron inputs may result in increased iron stress.
