Abstract:High-throughput sequencing technologies produce large collections of data, mainly DNA sequences with additional information, requiring the design of efficient and effective methodologies for both their compression and storage. In this context, we first provide a classification of the main techniques that have been proposed, according to three specific research directions that have emerged from the literature and, for each, we provide an overview of the current techniques. Finally, to make this review useful to researchers and technicians applying the existing software and tools, we include a synopsis of the main characteristics of the described approaches, including details on their implementation and availability. Performance of the various methods is also highlighted, although the state of the art does not lend itself to a consistent and coherent comparison among all the methods presented here.

Abstract:Computational complexity is a key limitation of genomic analyses. Thus, over the last 30 years, researchers have proposed numerous fast heuristic methods that provide computational relief. Comparing genomic sequences is one of the most fundamental computational steps in most genomic analyses. Due to its high computational complexity, optimized exact and heuristic algorithms are still being developed. We find that these methods are highly sensitive to the underlying data, its quality, and various hyperparameters. Despite their wide use, no in-depth analysis has been performed, potentially falsely discarding genetic sequences from further analysis and unnecessarily inflating computational costs. We provide the first analysis and benchmark of this heterogeneity. We deliver an actionable overview of the 11 most widely used state-of-the-art methods for comparing genomic sequences. We also inform readers about their advantages and downsides using thorough experimental evaluation and different real datasets from all major manufacturers (i.e., Illumina, ONT, and PacBio). Abstract:Background: Nearly all molecular sequence databases currently use gzip for data compression. Ongoing rapid accumulation of stored data calls for a more efficient compression tool. Although numerous compressors exist, both specialized and general-purpose, choosing one of them was difficult because no comprehensive analysis of their comparative advantages for sequence compression was available. Findings: We systematically benchmarked 430 settings of 48 compressors (including 29 specialized sequence compressors and 19 general-purpose compressors) on representative FASTA-formatted datasets of DNA, RNA, and protein sequences. Each compressor was evaluated on 17 performance measures, including compression strength, as well as time and memory required for compression and decompression. We used 27 test datasets including individual genomes of various sizes, DNA and RNA datasets, and standard protein datasets. We summarized the results as the Sequence Compression Benchmark database (SCB database, http://kirr.dyndns.org/sequence-compression-benchmark/), which allows custom visualizations to be built for selected subsets of benchmark results. Conclusion: We found that modern compressors offer a large improvement in compactness and speed compared to gzip. Our benchmark allows compressors and their settings to be compared using a variety of performance measures, offering the opportunity to select the optimal compressor on the basis of the data type and usage scenario specific to a particular application.
FastqZip: An Improved Reference-Based Genome Sequence Lossy Compression Framework

Abstract:Storing and archiving data produced by next-generation sequencing (NGS) is a huge burden for research institutions. Reference-based compression algorithms are effective in dealing with these data. Our work focuses on compressing FASTQ format files with an improved reference-based compression algorithm to achieve a higher compression ratio than other state-of-the-art algorithms. We propose FastqZip, which uses a new method mapping the sequence to reference for compression, allows reads-reordering and lossy quality scores, and the BSC or ZPAQ algorithm to perform final lossless compression for a higher compression ratio and relatively fast speed. Our method ensures the sequence can be losslessly reconstructed while allowing lossless or lossy compression for the quality scores. We reordered the reads to get a higher compression ratio. We evaluate our algorithms on five datasets and show that FastqZip can outperform the SOTA algorithm Genozip by around 10% in terms of compression ratio while having an acceptable slowdown.

LRCB: A Comprehensive Benchmark Evaluation of Reference-free Lossless Compression Tools for Genomics Sequencing Long Reads Data

Abstract:The advancement of long reads sequencing technologies has led to a significant increase in biological sequencing big data. Although several reference-free compressors are available for saving long reads data storage space, choosing the suitable one is challenging due to the shortage of thorough and systematic evaluations of their lossless compression effectiveness, both dedicated and general-purpose. In this study, we performed benchmark examinations on 30 compressors, including 11 specialized for long reads and 19 general-purpose ones, using 31 real-world datasets with differing sequencing platforms, species, and lengths. Each lossless compressor was evaluated on 13 performance measures, including compression strength, compression robustness, as well as time and peak memory required for compression and decompression. Additionally, for future long reads data compressors, we outlined investigation directions with consideration for privacy-sensitive sequences data security, hardware parallel acceleration, parameter tuning framework, and system hardware-algorithm integration design. Abstract:Large biological datasets are being produced at a rapid pace and create substantial storage challenges, particularly in the domain of high-throughput sequencing (HTS). Most approaches currently used to store HTS data are either unable to quickly adapt to the requirements of new sequencing or analysis methods (because they do not support schema evolution), or fail to provide state of the art compression of the datasets. We have devised new approaches to store HTS data that support seamless data schema evolution and compress datasets substantially better than existing approaches. Building on these new approaches, we discuss and demonstrate how a multi-tier data organization can dramatically reduce the storage, computational and network burden of collecting, analyzing, and archiving large sequencing datasets. For instance, we show that spliced RNA-Seq alignments can be stored in less than 4% the size of a BAM file with perfect data fidelity. Compared to the previous compression state of the art, these methods reduce dataset size more than 40% when storing exome, gene expression or DNA methylation datasets. The approaches have been integrated in a comprehensive suite of software tools (http://goby.campagnelab.org) that support common analyses for a range of high-throughput sequencing assays.

Abstract:As sequencing becomes more accessible, there is an acute need for novel compression methods to efficiently store this data. Omics technologies can enhance biomedical research and individualize patient care, but they demand immense storage capabilities, especially when applied to longitudinal studies. Addressing the storage challenges posed by these technologies is crucial for omics technologies to achieve their full potential. We present a novel lossless, reference-free compression algorithm, GeneSqueeze, that leverages the patterns inherent in the underlying components of FASTQ files ( . ., nucleotide sequences, quality scores and read identifiers). GeneSqueeze provides several benefits, including an auto-tuning compression protocol based on each sample’s distribution, lossless preservation of IUPAC nucleotides and read identifiers, and unrestricted FASTQ/A file attributes ( . ., read length, read depth, or read identifier format). We compared GeneSqueeze to the general-purpose compressor, gzip, and to the domain-specific compressor, SPRING. GeneSqueeze achieved up to three times higher compression ratios as compared to gzip, regardless of read length, read depth, or file size. GeneSqueeze achieved 100% lossless compression, with the original and decompressed files perfectly matching for all tested samples, preserving read identifiers, quality scores, and IUPAC nucleotides, in contrast to SPRING. Overall, GeneSqueeze represents a competitive and specialized compression method optimized for FASTQ/A files containing nucleotide sequences that has the potential to significantly reduce the storage and transmission costs associated with large omics datasets without sacrificing data integrity.

Abstract:Next-generation sequencing (NGS) technologies permit the rapid production of vast amounts of data at low cost. Economical data storage and transmission hence becomes an increasingly important challenge for NGS experiments. In this paper, we introduce a new non-reference based read sequence compression tool called SRComp. It works by first employing a fast string-sorting algorithm called burstsort to sort read sequences in lexicographical order and then Elias omega-based integer coding to encode the sorted read sequences. SRComp has been benchmarked on four large NGS datasets, where experimental results show that it can run 5-35 times faster than current state-of-the-art read sequence compression tools such as BEETL and SCALCE, while retaining comparable compression efficiency for large collections of short read sequences. SRComp is a read sequence compression tool that is particularly valuable in certain applications where compression time is of major concern.

Abstract:NGS (Next generation sequencing) technology can concurrently accomplish sequencing of a large scale of DNA data in one time, resulting in a large number of DNA short reads. The transportation and processing of DNA data are thus faced with difficulties. There are two kinds of compression methods for high-throughput DNA data, reference-based method and reference-free method. Reference-free method is adaptive for compressing DNA data from different species without storing large genome for reference. In this paper, we proposed a reference-free algorithm, named HDC, realizing high-throughput DNA compression based on Huffman coding and dictionary method. The algorithm builds multiple dictionaries through Huffman coding and uses the dictionary to finish the compression and decompression. By testing on the genomes of human, green monkey and horse, HDC's lowest compression rate reaches 0.192 when compressing the human genome with chromosome as compression unit. We also compared HDC with a conventional compression algorithm gzip, and two reference-free DNA compression algorithms Leon and ORCOM. The result demonstrates that the HDC algorithm performs significantly best among the three algorithms.

Abstract:Motivation With the development and the gradually popularized application of next-generation sequencing technologies (NGS), genome sequencing has been becoming faster and cheaper, creating a massive amount of genome sequence data which still grows at an explosive rate. The time and cost of transmission, storage, processing and analysis of these genetic data have become bottlenecks that hinder the development of genetics and biomedicine. Although there are many common data compression algorithms, they are not effective for genome sequences due to their inability to consider and exploit the inherent characteristics of genome sequence data. Therefore, the development of a fast and efficient compression algorithm specific to genome data is an important and pressing issue. Results We have developed a referential lossless genome data compression algorithm with better performance than previous algorithms. According to a carefully designed matching strategy selection mechanism, the advantages of local matching and global matching are reasonably combined together to improve the description efficiency of the matched sub-strings. The effects of the length and the position of matched sub-strings to the compression efficiency are jointly taken into consideration. The proposed algorithm can compress the FASTA data of complete human genomes, each of which is about 3GB, in about 18min. The compressed file sizes are ranging from a few megabytes to about forty megabytes. The averaged compression ratio is higher than that of the state-of-the-art genome compression algorithms, the time complexity is at the same order of the best-known algorithms. Abstract:Motivation: The rapidly increasing number of genomes generated by high-throughput sequencing platforms and assembly algorithms is accompanied by problems in data storage, compression and communication. Traditional compression algorithms are unable to meet the demand of high compression ratio due to the intrinsic challenging features of DNA sequences such as small alphabet size, frequent repeats and palindromes. Reference-based lossless compression, by which only the differences between two similar genomes are stored, is a promising approach with high compression ratio. Results: We present a high-performance referential genome compression algorithm named HiRGC. It is based on a 2-bit encoding scheme and an advanced greedy-matching search on a hash table. We compare the performance of HiRGC with four state-of-the-art compression methods on a benchmark dataset of eight human genomes. HiRGC takes <30 min to compress about 21 giga-bytes of each set of the seven target genomes into 96-260 megabytes, achieving compression ratios of 217 to 82 times. This performance is at least 1.9 times better than the best competing algorithm on its best case. Our compression speed is also at least 2.9 times faster. HiRGC is stable and robust to deal with different reference genomes. In contrast, the competing methods' performance varies widely on different reference genomes. More experiments on 100 human genomes from the 1000 Genome Project and on genomes of several other species again demonstrate that HiRGC's performance is consistently excellent.

Abstract:In this paper, we present a new reference-free and lossless approach to compress next-generation sequencing (NGS) data in FASTQ format, splitting the input FASTQ data into three parts of metadata, short reads and quality scores, and eliminating their redundancy independently according to their own characteristics. Experiments were conducted on five real-world NGS data. The results show that the proposed algorithm has better compression gain as compared to the previous state of the art compression algorithms.

Abstract:Motivation: Despite significant advances in Third-Generation Sequencing (TGS) technologies, Next-Generation Sequencing (NGS) technologies remain dominant in the current sequencing market. This is due to the lower error rates and richer analytical software of NGS than that of TGS. NGS technologies generate vast amounts of genomic data including short reads, quality values and read identifiers. As a result, efficient compression of such data has become a pressing need, leading to extensive research efforts focused on designing FASTQ compressors. Previous researches show that lossless compression of quality values seems to reach its limits. But there remain lots of room for the compression of the reads part. Results: By investigating the characters of the sequencing process, we present a new algorithm for compressing reads in FASTQ files, which can be integrated into various genomic compression tools. We first reviewed the pipeline of reference-based algorithms and identified three key components that heavily impact storage: the matching positions of reads on the reference sequence(refpos), the mismatched positions of bases on reads(mispos) and the matching failed reads(unmapseq). To reduce their sizes, we conducted a detailed analysis of the distribution of matching positions and sequencing errors and then developed the three modules of AMGC. According to the experiment results, AMGC outperformed the current state-of-the-art methods, achieving an 81.23% gain in compression ratio on average compared with the second-best-performing compressor.

Abstract:The cost-effectiveness of next-generation sequencing (NGS) has led to the advancement of genomic research, thereby regularly generating a large amount of raw data that often requires efficient infrastructures such as data centers to manage the storage and transmission of such data. The generated NGS data are highly redundant and need to be efficiently compressed to reduce the cost of storage space and transmission bandwidth. We present a lossless, non-reference-based FASTQ compression algorithm, known as LFastqC, an improvement over the LFQC tool, to address these issues. LFastqC is compared with several state-of-the-art compressors, and the results indicate that LFastqC achieves better compression ratios for important datasets such as the LS454, PacBio, and MinION. Moreover, LFastqC has a better compression and decompression speed than LFQC, which was previously the top-performing compression algorithm for the LS454 dataset. Abstract:BackgroundData volumes generated by next-generation sequencing (NGS) technologies is now a major concern for both data storage and transmission. This triggered the need for more efficient methods than general purpose compression tools, such as the widely used gzip method.ResultsWe present a novel reference-free method meant to compress data issued from high throughput sequencing technologies. Our approach, implemented in the software Leon, employs techniques derived from existing assembly principles. The method is based on a reference probabilistic de Bruijn Graph, built de novo from the set of reads and stored in a Bloom filter. Each read is encoded as a path in this graph, by memorizing an anchoring kmer and a list of bifurcations. The same probabilistic de Bruijn Graph is used to perform a lossy transformation of the quality scores, which allows to obtain higher compression rates without losing pertinent information for downstream analyses.ConclusionsLeon was run on various real sequencing datasets (whole genome, exome, RNA-seq or metagenomics). In all cases, LEON showed higher overall compression ratios than state-of-the-art compression software. On a C. elegans whole genome sequencing dataset, LEON divided the original file size by more than 20.Leon is an open source software, distributed under GNU affero GPL License, available for download at http://gatb.inria.fr/software/leon/.

Abstract:Modern biological science produces vast amounts of genomic sequence data. This is fuelling the need for efficient algorithms for sequence compression and analysis. Data compression and the associated techniques coming from information theory are often perceived as being of interest for data communication and storage. In recent years, a substantial effort has been made for the application of textual data compression techniques to various computational biology tasks, ranging from storage and indexing of large datasets to comparison of genomic databases. This paper presents a differential compression algorithm that is based on production of difference sequences according to op-code table in order to optimize the compression of homologous sequences in dataset. Therefore, the stored data are composed of reference sequence, the set of differences, and differences locations, instead of storing each sequence individually. This algorithm does not require a priori knowledge about the statistics of the sequence set. The algorithm was applied to three different datasets of genomic sequences, it achieved up to 195-fold compression rate corresponding to 99.4% space saving.
A Novel Compression Tool For Efficient Storage Of Genome Resequencing Data

Abstract:With the advent of DNA sequencing technologies, more and more reference genome sequences are available for many organisms. Analyzing sequence variation and understanding its biological importance are becoming a major research aim. However, how to store and process the huge amount of eukaryotic genome data, such as those of the human, mouse and rice, has become a challenge to biologists. Currently available bioinformatics tools used to compress genome sequence data have some limitations, such as the requirement of the reference single nucleotide polymorphisms (SNPs) map and information on deletions and insertions. Here, we present a novel compression tool for storing and analyzing Genome ReSequencing data, named GRS. GRS is able to process the genome sequence data without the use of the reference SNPs and other sequence variation information and automatically rebuild the individual genome sequence data using the reference genome sequence. When its performance was tested on the first Korean personal genome sequence data set, GRS was able to achieve similar to 159-fold compression, reducing the size of the data from 2986.8 to 18.8 MB. While being tested against the sequencing data from rice and Arabidopsis thaliana, GRS compressed the 361.0 MB rice genome data to 4.4 MB, and the A. thaliana genome data from 115.1 MB to 6.5 KB. Abstract:BackgroundAs Next-Generation Sequencing data becomes available, existing hardware environments do not provide sufficient storage space and computational power to store and process the data due to their enormous size. This is and will be a frequent problem that is encountered everyday by researchers who are working on genetic data. There are some options available for compressing and storing such data, such as general-purpose compression software, PBAT/PLINK binary format, etc. However, these currently available methods either do not offer sufficient compression rates, or require a great amount of CPU time for decompression and loading every time the data is accessed.ResultsHere, we propose a novel and simple algorithm for storing such sequencing data. We show that, the compression factor of the algorithm ranges from 16 to several hundreds, which potentially allows SNP data of hundreds of Gigabytes to be stored in hundreds of Megabytes. We provide a C++ implementation of the algorithm, which supports direct loading and parallel loading of the compressed format without requiring extra time for decompression. By applying the algorithm to simulated and real datasets, we show that the algorithm gives greater compression rate than the commonly used compression methods, and the data-loading process takes less time. Also, The C++ library provides direct-data-retrieving functions, which allows the compressed information to be easily accessed by other C++ programs.ConclusionsThe SpeedGene algorithm enables the storage and the analysis of next generation sequencing data in current hardware environment, making system upgrades unnecessary.
