Abstract:Plant-soil feedbacks refer to effects on plants that are mediated by soil modifications caused by the previous plant generation. Maize conditions the surrounding soil by secretion of root exudates including benzoxazinoids (BXs), a class of bioactive secondary metabolites. Previous work found that a BX-conditioned soil microbiota enhances insect resistance while reducing biomass in the next generation of maize plants. Whether these BX-mediated and microbially driven feedbacks are conserved across different soils and response species is unknown. We found the BX-feedbacks on maize growth and insect resistance conserved between two arable soils, but absent in a more fertile grassland soil, suggesting a soil-type dependence of BX feedbacks. We demonstrated that wheat also responded to BX-feedbacks. While the negative growth response to BX-conditioning was conserved in both cereals, insect resistance showed opposite patterns, with an increase in maize and a decrease in wheat. Wheat pathogen resistance was not affected. Finally and consistent with maize, we found the BX-feedbacks to be cultivar-specific. Taken together, BX-feedbacks affected cereal growth and resistance in a soil and genotype-dependent manner. Cultivar-specificity of BX-feedbacks is a key finding, as it hides the potential to optimize crops that avoid negative plant-soil feedbacks in rotations.
Soil chemical and microbial gradients determine accumulation of root exuded secondary metabolites and plant-soil feedbacks in the field

Abstract:Abstract Introduction Harnessing positive plant-soil feedbacks via crop rotations is a promising strategy for sustainable agriculture. Plants can influence soil properties including microbes by exuding specialized metabolites. However, the effects are often context dependent and variable. If and how local soil heterogeneity may explain this variation is unknown. Benzoxazinoids are specialized metabolites that are released in high quantities by cereals such as wheat and maize. Benzoxazinoids can alter rhizosphere microbiota and the performance of plants subsequently growing in the exposed soils and are thus an excellent model to study agriculturally relevant plant-soil feedbacks in the field, and to assess how soil factors affect their outcome. Materials & methods To understand the importance of local variation in soil properties on benzoxazinoid-mediated plant-soil feedbacks, we conditioned plots with wild-type maize and benzoxazinoid-deficient bx1 mutant plants in a grid pattern across an arable field. We then grew winter wheat across the entire field in the following season. We determined accumulation of benzoxazinoids, root-associated microbial communities, abiotic soil properties and wheat performance in each plot. We also determined benzoxazinoid conversion dynamics in a labelling experiment under controlled conditions, and then assessed associations between soil chemical variation and benzoxazinoid-mediated plant-soil feedbacks. Results Across the field, we detected a marked gradient in soil chemical and microbial community composition. This gradient resulted in significant differences in benzoxazinoid accumulation. These differences were explained by differential benzoxazinoid degradation rather than exudation. Benzoxazinoid exudation modulated alpha diversity of root and rhizosphere bacteria and fungi during maize growth, but not during subsequent wheat growth, while the chemical fingerprint of benzoxazinoid accumulation persisted. Averaged across the field, we detected no significant feedback effects of benzoxazinoid conditioning on wheat performance and defence, apart from a transient decrease in biomass during vegetative growth. Closer analysis however, revealed pronounced feedback effects along the chemical and microbial gradient of the field, with effects gradually changing from negative to positive along the gradient. Conclusion Overall, this study revealed that plant-soil feedbacks differ in strength and direction within a field, and that this variation can be explained by standing chemical and microbial gradients, which strongly affect benzoxazinoid accumulation in the soil. Understanding within-field soil heterogeneity is crucial for the future exploitation of plant-soil feedbacks in sustainable precision agriculture.

Abstract:By changing soil properties, plants can modify their growth environment. Although the soil microbiota is known to play a key role in the resulting plant-soil feedbacks, the proximal mechanisms underlying this phenomenon remain unknown. We found that benzoxazinoids, a class of defensive secondary metabolites that are released by roots of cereals such as wheat and maize, alter root-associated fungal and bacterial communities, decrease plant growth, increase jasmonate signaling and plant defenses, and suppress herbivore performance in the next plant generation. Complementation experiments demonstrate that the benzoxazinoid breakdown product 6-methoxy-benzoxazolin-2-one (MBOA), which accumulates in the soil during the conditioning phase, is both sufficient and necessary to trigger the observed phenotypic changes. Sterilization, fungal and bacterial profiling and complementation experiments reveal that MBOA acts indirectly by altering root-associated microbiota. Our results reveal a mechanism by which plants determine the composition of rhizosphere microbiota, plant performance and plant-herbivore interactions of the next generation.

Abstract:Plants modulate their surrounding microbiome via root exudates and this conditioned soil microbiome feeds back on the performance of the next generation of plants. How plants can perceive this altered microbiome and modulate their performance in response to such microbiome feedbacks however remains largely unknown. We made use of two maize lines, which differ in their ability to exude benzoxazinoids, to condition two contrasting soil microbiomes in the same starting soil. Based on these conditioned soils we have established a model system with (Arabidopsis) to investigate the mechanisms of microbiome feedbacks. Arabidopsis plants grown on the benzoxazinoids conditioned soil developed larger rosettes, for which the soil microbiome was required. Arabidopsis roots also harbored differential bacterial communities. Further, these plants showed enhanced defense signatures in their shoot and were more resistant to the fungal pathogen . We could establish Arabidopsis as a model to study benzoxazinoid-mediated microbiome feedbacks, which will allow future studies to investigate underlying mechanisms. Arabidopsis also responded with both improved growth and enhanced resistance to a complex benzoxazinoids conditioned microbiome, and we hypothesize that this simultaneous increase of growth and defense is mediated by priming of defenses.

Abstract:The rhizobiome is an important regulator of plant growth and health. Plants shape their rhizobiome communities through production and release of primary and secondary root metabolites. Benzoxazinoids (BXs) are common tryptophan-derived secondary metabolites in grasses that regulate belowground and aboveground biotic interactions. In addition to their biocidal activity, BXs can regulate plant–biotic interactions as semiochemicals or within-plant defence signals. However, the full extent and mechanisms by which BXs shape the root-associated microbiome has remained largely unexplored. Here, we have taken a global approach to examine the regulatory activity of BXs on the maize root metabolome and associated bacterial and fungal communities. Using untargeted mass spectrometry analysis in combination with prokaryotic and fungal amplicon sequencing, we compared the impacts of three genetic mutations in different steps in the BX pathway. We show that BXs regulate global root metabolism and concurrently influence the rhizobiome in a root type-dependent manner. Correlation analysis between BX-controlled root metabolites and bacterial taxa suggested a dominant role for BX-dependent metabolites, particularly flavonoids, in constraining a range of soil microbial taxa, while stimulating methylophilic bacteria. Our study supports a multilateral model by which BXs control root–microbe interactions via a global regulatory function in root secondary metabolism.

Abstract:Soil microorganisms play a critical role in shaping the biodiversity dynamics of plant communities. These microbial effects can arise through direct mediation of plant fitness by pathogens and mutualists, and over the past two decades, numerous studies have shined a spotlight on the role of dynamic feedbacks between plants and soil microorganisms as key determinants of plant species coexistence. Such feedbacks occur when plants modify the composition of the soil community, which in turn affects plant performance. Stimulated by a theoretical model developed in the 1990s, a bulk of the empirical evidence for microbial controls over plant coexistence comes from experiments that quantify plant growth in soil communities that were previously conditioned by conspecific or heterospecific plants. These studies have revealed that soil microbes can generate strong negative to positive frequency‐dependent dynamics among plants. Even as soil microbes have become recognized as a key player in determining plant coexistence outcomes, the past few years have seen a renewed interest in expanding the conceptual foundations of this field. New results include re‐interpretations of key metrics from classic two‐species models, extensions of plant–soil feedback theory to multispecies communities, and frameworks to integrate plant–soil feedbacks with processes like intra‐ and interspecific competition. Here, I review the implications of theoretical developments for interpreting existing empirical results and highlight proposed analyses and designs for future experiments that can enable a more complete understanding of microbial regulation of plant community dynamics.

Abstract:Plants influence numerous soil biotic factors that can alter the performance of later growing plants - defined as plant-soil feedback (PSF). Here, we investigate whether PSF effects are linked with the temporal changes in root exudate diversity and the rhizosphere microbiome of two common grassland species (Holcus lanatus and Jacobaea vulgaris). Both plant species were grown separately establishing conspecific and heterospecific soils. In the feedback phase, we determined plant biomass, measured root exudate composition, and characterized rhizosphere microbial communities weekly (eight time points). Over time, we found a strong negative conspecific PSF on J. vulgaris in its early growth phase which changed into a neutral PSF, whereas H. lanatus exhibited a more persistent negative PSF. Root exudate diversity increased considerably over time for both plant species. Rhizosphere microbial communities were distinct in conspecific and heterospecific soils and showed strong temporal patterns. Bacterial communities converged over time. Using path-models, PSF effects could be linked to the temporal dynamics of root exudate diversity, whereby shifts in rhizosphere microbial diversity contributed to temporal variation in PSF to a lesser extent. Our results highlight the importance of root exudates and rhizosphere microbial communities in driving temporal changes in the strength of PSF effects. This article is protected by copyright. Abstract:Tailoring defense responses to different attackers is important for plant performance. Plants can use secondary metabolites with dual functions in resistance and defense signaling to mount herbivore-specific responses. To date, the specificity and evolution of this mechanism are unclear. Here, we studied the functional architecture, specificity, and genetic basis of defense regulation by benzoxazinoids in cereals. We document that DIMBOA-Glc induces callose as an aphid resistance factor in wheat. O -methylation of DIMBOA-Glc to HDMBOA-Glc increases plant resistance to caterpillars but reduces callose inducibility and resistance to aphids. DIMBOA-Glc induces callose in wheat and maize, but not in Arabidopsis , while the glucosinolate 4MO-I3M does the opposite. We identify a wheat O -methyltransferase (TaBX10) that is induced by caterpillar feeding and converts DIMBOA-Glc to HDMBOA-Glc in vitro. While the core pathway of benzoxazinoid biosynthesis is conserved between wheat and maize, the wheat genome does not contain close homologs of the maize DIMBOA-Glc O -methyltransferase genes, and TaBx10 is only distantly related. Thus, the functional architecture of herbivore-specific defense regulation is similar in maize and wheat, but the regulating biosynthetic genes likely evolved separately. This study shows how two different cereal species independently achieved herbivore-specific defense activation by regulating secondary metabolite production.

Abstract:Significance This study demonstrates that the protective effects of multifunctional maize secondary metabolites against a major pest are dependent on soil chemical composition. By functioning as both digestibility reducers and siderophores, benzoxazinoids link soil chemistry to plant–environment interactions. Given that many plant secondary metabolites have multiple functions in roots and leaves, such links are likely widespread and may govern community composition and pest dynamics across different (agro)ecosystems. The presented findings also illustrate the limits and context dependency of using multifunctional plant secondary metabolites to combat major herbivore pests. The latter is particularly important in the context of the threat that the fall armyworm poses for global maize production.

Abstract:Interactions between plants and soil affect plant–plant interactions and community composition by modifying soils conditions in plant-soil feedback, where associated microbes have the most crucial role. Both arbuscular mycorrhizal fungi (AMF) and microbial seed endophytes have been demonstrated to influence, directly or indirectly, biotic or abiotic soil properties, thus affecting subsequent plant growth, and community structure. However, little is known about how plant endophyte communities, individually or in interaction with AMF, affect plant-soil feedback processes. Here, we investigated, through a manipulative experiment, the behavior of endophyte-free and endophyte-associated Trifolium repens plants grown in soils previously conditioned by conspecific endophyte-free and endophyte-associated plants, inoculated or not by Rhizophagus intraradices. Furthermore, we identified microbial endophytes directly from the inner tissues of seeds by high-throughput sequencing, to compare seed fungal and bacterial endophyte composition. Results demonstrated that the outcome of simultaneous occurrence of seed endophytes and AMF on plant behavior depended on matching the endophytic status, i.e., either the presence or absence of seed microbial endophytes, of the conditioning and response phase. Seed fungal endophytes generated strong conspecific negative feedback, while seed bacterial endophytes proved to shift the feedback from negative to positive. Moreover, the simultaneous occurrence of both seed endophytes with AMF could either generate or expand negative plant-soil feedback effects. Our results show that seed and root symbionts can play a significant role on setting conspecific plant-soil feedback.

Abstract:Microbial relationships with roots influence many ecosystem functions and nutrient fluxes, including their sometimes-profound effects on plant health and productivity. Fine roots were often classified with a diameter less than 2 mm, but fine roots under that size perform distinct functional roles in the environment. Importantly, two broad functional categories of fine roots are absorptive and transportive, with absorptive fine roots acting as metabolic hotspots for root activity. In two of our recent studies, we have shown that several microbial community characteristics differ between absorptive and transportive fine roots, including composition, abundance, and function, as well as the root metabolome. This highlights a growing recognition within microbial ecology that we must consider fine-scale environmental variability, such as root physiology and morphology, when interpreting microbial patterns. In this commentary, we summarize the findings of our latest article, further speculate on some of these patterns, and suggest future studies for examining decomposition and applying cutting-edge single-cell sequencing techniques.

Abstract:The rhizosphere microbiome influences many aspects of plant fitness, including production of secondary compounds and defence against insect herbivores. Plants also modulate the composition of the microbial community in the rhizosphere via secretion of root exudates. We tested both the effect of the rhizosphere microbiome on plant traits, and host plant effects on rhizosphere microbes using recombinant inbred lines (RILs) of Brassica rapa that differ in production of glucosinolates (GLS), secondary metabolites that contribute to defence against insect herbivores. First, we investigated the effect of genetic variation in GLS production on the composition of the rhizosphere microbiome. Using a Bayesian Dirichlet-multinomial regression model (DMBVS), we identified both negative and positive associations between bacteria from six genera and the concentration of five GLS compounds produced in plant roots. Additionally, we tested the effects of microbial inoculation (an intact vs. disrupted soil microbiome) on GLS production and insect damage in these RILs. We found a significant microbial treatment × genotype interaction, in which total GLS was higher in the intact relative to the disrupted microbiome treatment in some RILs. However, despite differences in GLS production between microbial treatments, we observed no difference in insect damage between treatments. Together, these results provide evidence for a full feedback cycle of plant-microbe interactions mediated by GLS; that is, GLS compounds produced by the host plant "feed-down" to influence rhizosphere microbial community and rhizosphere microbes "feed-up" to influence GLS production.
Analysis of a Negative Plant–soil Feedback in a Subtropical Monsoon Forest

Abstract:Summary1. The Janzen–Connell hypothesis provides explanations for species coexistence and predicts that recruitment of tree juveniles is reduced by host‐specific enemies, particularly soil biota. Previous studies, however, have not fully addressed the aspect of host specificity. Using a legume tree (Ormosia glaberrima) in a subtropical monsoon forest as a model, we experimentally investigated the mechanisms underlying a Janzen–Connell effect.2. A negative plant–soil feedback was identified by a field census and confirmed by planting surface‐sterilized seeds at different densities around focal trees. Fungicides were applied to test whether the effects were caused by fungi. In a growth‐room inoculation experiment, effects of collected soil samples on seedling survival were examined and compared to soil samples treated with fungicides. Sequencing of the internal transcribed spacer region (ITS) sequence of the 28S ribosomal RNA gene was used for pathogen identification. The fungus causing seedling mortality was isolated and characterized by ITS rDNA sequencing and inoculation experiments.3. A Janzen–Connell effect was identified at a field site, in which O. glaberrima was a locally common species. In situ treatments with fungicides and a corresponding growth‐room simulation experiment showed that seedling survival depended on the distance to focal adult trees and that a fungal pathogen attacked seeds and seedlings. No negative plant–soil feedback was observed at another field site with a single O. glaberrima tree, indicating a locally rare species advantage.4. The disease‐inducing fungus was identified as Fusarium oxysporum. Inoculation experiments showed that the isolated fungus was pathogenic on O. glaberrima seedlings, but non‐pathogenic on seedlings from other tree species co‐occurring with O. glaberrima. Moreover, susceptibility of O. glaberrima depended on seed provenance (likely genotype).5. Synthesis. We demonstrate that an observed negative plant–soil feedback on a locally common legume tree is caused by a host‐specific pathogen. Our data fully support the criteria of spatially unequal pathogen distribution and host specificity proposed in the Janzen–Connell model. Taken the interaction between O. glaberrima and F. oxysporum as a paradigm, we suggest that host‐specific pathogens, locally accumulated around parent trees, are important determinants of tree community structure.

Abstract:Examples of red, conspicuous, bird‐dispersed seeds produced by native Japanese tree species, a trait thought to be advantageous for escaping pathogens accumulated under parent trees and acquiring pathogen‐free sites. Mounting evidence suggests that reciprocal interactions between plants and the soil microbiota can be a primary force that generates key macroscopic patterns of plant communities (coexistence, dominance, and succession) in forest ecosystems. The aim of this article is to review empirical and theoretical perspectives of plant–soil feedback research in the context of forest community ecology. I first use a simple theoretical model to get insights into an array of the dynamics generated by plant–soil feedback: negative plant–soil feedback maintains plant species diversity and reduces plant growth, while positive plant–soil feedback drives plant growth of certain species and hence their dominance. I then describe how ecologists have unveiled the enormously complex plant‐microbiota interaction (i.e., the soil conditioning experiment) and review the linkage of plant–soil feedback with three key plant community patterns: (i) dominance, (ii) spatial structure and (iii) succession. I highlight one belowground plant trait (mycorrhizal type) that can mediate these linkages: arbuscular mycorrhizal species tend to exhibit negative plant–soil feedback while ectomycorrhizal species tend to exhibit positive plant–soil feedback. Although mycorrhizal plant–soil feedback potentially explains the patterns of tree diversity from local to global scales, many questions remain. Future studies should expand plant–soil feedback theory to incorporate numerous other feedback mechanisms and test how mycorrhizal types mediate the net feedback effects that could propagate to shape large‐scale forest structures and dynamics.

Abstract:Plant–soil feedback (PSF), plant trait and functional group concepts advanced our understanding of plant community dynamics, but how they are interlinked is poorly known. To test how plant functional groups (FGs: graminoids, small herbs, tall herbs, legumes) and plant traits relate to PSF, we grew 48 grassland species in sterilized soil, sterilized soil with own species soil inoculum and sterilized soil with soil inoculum from all species, and quantified relative growth rate (RGR), specific leaf area (SLA), specific root length (SRL) and per cent arbuscular mycorrhizal fungi colonization (%AMF). Plant growth response to the plant species' own soil biota relative to sterilized soil (PSFsterilized) reflects net effects of all (generalist + specialized) soil biota. Growth response to the plant species' own soil biota relative to soil biota of all plant species (PSFaway) reveals effects of more specialized soil organisms. PSFsterilized showed that graminoids and small herbs have a negative and tall herbs a positive response to their own soil biota, whereas legumes responded neutrally. However, PSFaway showed that on average, all plant FGs benefitted from growing with other species' soil biota, suggesting that pathogens are more specialized than plant growth‐promoting soil biota. Feedback to plant growth from all soil biota (PSFsterilized) was stronger than from more specialized soil biota (PSFaway) and could be predicted by SRL and especially by %AMF colonization. Species with high SRL and low %AMF colonization when grown in away soil experienced most negative soil feedback. Synthesis. Plant species from all plant FGs grow better in soil from other species because of less net negative effects of soil biota (in graminoids), or because of more net positive soil biota effects (in tall herbs). Explorative plant species (high SRL, low %AMF colonization) suffer most from negative feedback of all soil biota, whereas more resource conservative species (low SRL, high %AMF colonization) benefit from soil feedback of all soil biota. These findings help to understand replacement of explorative species during succession. Moreover, we suggest a potentially larger role for species with positive feedback than for species with negative feedback to contribute to maintain plant community productivity of diverse communities over time. Here, to understand how interactions between microorganisms influence root growth in Arabidopsis, we established a model system for interactions between plants, microorganisms and the environment. We inoculated seedlings with a 185-member bacterial synthetic community, manipulated the abiotic environment and measured bacterial colonization of the plant. This enabled us to classify the synthetic community into four modules of co-occurring strains. We deconstructed the synthetic community on the basis of these modules, and identified interactions between microorganisms that determine root phenotype. These interactions primarily involve a single bacterial genus (Variovorax), which completely reverses the severe inhibition of root growth that is induced by a wide diversity of bacterial strains as well as by the entire 185-member community. We demonstrate that Variovorax manipulates plant hormone levels to balance the effects of our ecologically realistic synthetic root community on root growth. We identify an auxin-degradation operon that is conserved in all available genomes of Variovorax and is necessary and sufficient for the reversion of root growth inhibition. Therefore, metabolic signal interference shapes bacteria–plant communication networks and is essential for maintaining the stereotypic developmental programme of the root. Optimizing the feedbacks that shape chemical interaction networks in the rhizosphere provides a promising ecological strategy for developing more resilient and productive crops.

Abstract:Summary From recent developments on how roots affect soil organic carbon (SOC) an apparent paradox has emerged where roots drive SOC stabilization causing SOC accrual, but also SOC destabilization causing SOC loss. We synthesize current results and propose the new Rhizo‐Engine framework consisting of two linked components: microbial turnover and the soil physicochemical matrix. The Rhizo‐Engine is driven by rhizodeposition, root turnover, and plant uptake of nutrients and water, thereby accelerating SOC turnover through both stabilization and destabilization mechanisms. This Rhizo‐Engine framework emphasizes the need for a more holistic approach to study root‐driven SOC dynamics. This framework would provide better understanding of plant root effects on soil carbon sequestration and the sensitivity of SOC stocks to climate and land‐use changes.

Abstract:Plants interact with each other via a multitude of processes among which belowground communication facilitated by specialized metabolites plays an important but overlooked role. Until now, the exact targets, modes of action, and resulting phenotypes that these metabolites induce in neighboring plants have remained largely unknown. Moreover, positive interactions driven by the release of root exudates are prevalent in both natural field conditions and controlled laboratory environments. In particular, intraspecific positive interactions suggest a genotypic recognition mechanism in addition to non-self perception in plant roots. This review concentrates on recent discoveries regarding how plants interact with one another through belowground signals in intra- and interspecific mixtures. Furthermore, we elaborate on how an enhanced understanding of these interactions can propel the field of agroecology forward.

Abstract:Continuous cropping of faba bean ( Vicia faba L.) has led to a high incidence of wilt disease. The implementation of an intercropping system involving wheat and faba bean can effectively control the propagation of faba bean wilt disease. To investigate the mechanisms of wheat in mitigating faba bean wilt disease in a wheat-faba bean intercropping system. A comprehensive investigation was conducted to assess the temporal variations in Fusarium oxysporum f. sp. fabae (FOF) on the chemotaxis of benzoxazinoids (BXs) and wheat root through indoor culture tests. The effects of BXs on FOF mycelial growth, spore germination, spore production, and electrical conductivity were examined. The influence of BXs on the ultrastructure of FOF was investigated through transmission electron microscopy. Eukaryotic mRNA sequencing was utilized to analyze the differentially expressed genes in FOF upon treatment with BXs. FOF exhibited a significant positive chemotactic effect on BXs in wheat roots and root secretions. BXs possessed the potential to exert significant allelopathic effects on the mycelial growth, spore germination, and sporulation of FOF. In addition, BXs demonstrated a remarkable ability to disrupt the structural integrity and stability of the membrane and cell wall of the FOF mycelia. BXs possessed the capability of posing threats to the integrity and stability of the cell membrane and cell wall. This ultimately resulted in physiological dysfunction, effectively inhibiting the regular growth and developmental processes of the FOF.
