Abstract:The subiculum (SUB), a hippocampal formation structure, is among the earliest brain regions impacted in Alzheimer's disease (AD). Towards a better understanding of AD circuit-based mechanisms, we mapped synaptic circuit inputs to dorsal SUB using monosynaptic rabies tracing in the 5xFAD mouse model by quantitatively comparing the circuit connectivity of SUB excitatory neurons in age-matched controls and 5xFAD mice at different ages for both sexes. Input-mapped brain regions include hippocampal subregions (CA1, CA2, CA3), medial septum and diagonal band (MS-DB), retrosplenial cortex (RSC), SUB, post subiculum (postSUB), visual cortex (Vis), auditory cortex (Aud), somatosensory cortex (SS), entorhinal cortex (EC), thalamus, perirhinal cortex (Prh), ectorhinal cortex (Ect) and temporal association cortex (TeA). We find sex- and age-dependent changes in connectivity strengths and patterns of SUB presynaptic inputs from hippocampal subregions and other brain regions in 5xFAD mice compared to control mice. Significant sex differences for SUB inputs are found in 5xFAD mice for CA1, CA2, CA3, postSUB, Prh, LEC, and MEC: all areas critical for learning and memory. Notably, we find significant changes at different ages for visual cortical inputs to SUB. While visual function is not ordinarily considered defective in AD, these specific connectivity changes reflect altered visual circuitry contributing to learning and memory deficits. Our work provides new insights into SUB-directed neural circuit mechanisms during AD progression and supports the idea that neural circuit disruptions are a prominent feature of AD. Significance Statement Alzheimer's disease is a major health concern in the elderly, but the underlying neural circuit mechanisms of this disease remain unclear. The SUB is a critical brain region for relaying and integrating hippocampal and cortical information. In this study, we applied monosynaptic rabies viral tracing to study the circuit connectivity changes of SUB excitatory neurons in age-matched, gender-balanced control and 5xFAD mice. We identified age-progressive alterations of connectivity strengths and patterns of SUB neurons in AD model mice. The circuit alterations are differentially impacted in different genders for specific brain regions. Our new findings are supported by human AD literature and can help to identify potential new therapeutical circuit targets for AD treatments.

Drug-induced changes in connectivity to midbrain dopamine cells revealed by rabies monosynaptic tracing

Abstract:Drugs of abuse cause long-lasting changes in connectivity from inputs onto ventral tegmental area dopamine cells (VTA ) that contribute to drug-induced behavioral adaptations. However, it is not known which inputs are altered. Here we used a rabies virus-based mapping strategy to quantify rabies-labeled inputs to VTA cells after a single exposure to one of a variety of abused drugs – cocaine, amphetamine, methamphetamine, morphine, and nicotine – and compared the relative global input labeling across conditions. We observed that all tested drugs of abuse elicited similar input changes onto VTA cells, in particular onto DA cells projecting to the lateral shell of the nucleus accumbens and amygdala. In addition, repeated administration of ketamine/xylazine to induce anesthesia induces a change in inputs to VTA cells that is similar to but different from those elicited by a single exposure to drugs of abuse, suggesting that caution should be taken when using ketamine/xylazine-based anesthesia in rodents when assessing motivated behaviors. Furthermore, comparison of viral tracing data to an atlas of gene expression in the adult mouse brain showed that the basal expression patterns of several gene classes, especially calcium channels, were highly correlated with the extent of both addictive drug- or ketamine/xylazine-induced changes in rabies-labeled inputs to VTA cells. Reducing expression levels of the voltage-gated calcium channel in cells in the nucleus accumbens lateral shell reduced rabies-mediated input labeling of these cells into VTA cells. These results directly link genes controlling cellular excitability and the extent of input labeling by the rabies virus.

Abstract:Significance New neurons are constantly added to the hippocampus and the olfactory bulb. These neurons are believed to fulfill unique functions during their early life compared with mature neurons, which may depend on the way they are connected. Here we studied the stepwise integration of new neurons within these two brain areas using a rabies-virus–based synaptic tracing tool. Our study revealed that in both areas integration follows a similar logic, with adult-born neurons incorporating first into the local circuit before becoming innervated by long-range connections. This changing pattern of presynaptic connectivity likely contributes to adult-born neurons’ functions.

Abstract:Retrograde tracing is an important method for dissecting neuronal connections and mapping neural circuits. Over the past decades, several virus-based retrograde tracers have been developed and have contributed to display multiple neural circuits in the brain. However, most of the previously widely used viral tools have focused on mono-transsynaptic neural tracing within the central nervous system, with very limited options for achieving polysynaptic tracing between the central and peripheral nervous systems. In this study, we generated a novel mouse line, GT mice, in which both glycoprotein (G) and ASLV-A receptor (TVA) were expressed throughout the body. Using this mouse model, in combination with the well-developed rabies virus tools (RABV-EnvA-ΔG) for monosynaptic retrograde tracing, polysynaptic retrograde tracing can be achieved. This allows functional forward mapping and long-term tracing. Furthermore, since the G-deleted rabies virus can travel upstream against the nervous system as the original strain, this mouse model can also be used for rabies pathological studies.

Abstract:Significance Monosynaptic rabies tracing using glycoprotein (G)-deleted rabies virus is widely applied to study cortical circuit connectivity. However, connectivity tracing using rabies virus could benefit from higher throughput methods of assigning rabies-labeled inputs to neuronal cell types and the ability to assign cells to finer genetically defined subtypes. Using single-nucleus RNA sequencing, we demonstrate that rabies-infected cortical neurons can be transcriptomically characterized according to established cell types when using transcriptome-wide analysis. Furthermore, we find that rabies infection differentially affects distinct host genes, suggesting that some genes may be more vulnerable to transcriptional modulation than others, which may impede the classification of rabies-infected cells when using methods that rely on the detection of single or few genes.

Abstract:"Monosynaptic tracing has become a fairly standard tool in neuroscience," says Ian Wickersham from the Massachusetts Institute of Technology in Cambridge. The technology is used to map neuronal circuitry predominantly in the mouse brain and relies on a deletion mutant of rabies virus and its complementation in a starter population of neurons. However, rabies virus is inherently cytotoxic, and therefore "that tool has overwhelmingly been used only for anatomical investigations," says Wickersham. In the first-generation tool, published in 2007, the gene for the viral glycoprotein G is deleted, which means that the virus can replicate, but it cannot spread beyond the initially infected cells. To allow spreading to presynaptically connected neurons but not beyond, the viral G gene is provided in the starter cells, thereby allowing the spread across one synapse. Since viral replication is intact, the virus "takes over the translational machinery of the cell, interferes with endogenous gene expression and ultimately kills the cell," says Wickersham.

Abstract:Abstract Rabies-virus-based monosynaptic tracing is a widely used technique for mapping neural circuitry, but its cytotoxicity has confined it primarily to anatomical applications. Here we present a second-generation system for labeling direct inputs to targeted neuronal populations with minimal toxicity, using double-deletion-mutant rabies viruses. Viral spread requires expression of both deleted viral genes in trans in postsynaptic source cells. Suppressing this expression with doxycycline following an initial period of viral replication reduces toxicity to postsynaptic cells. Longitudinal two-photon imaging in vivo indicated that over 90% of both presynaptic and source cells survived for the full 12-week course of imaging. Ex vivo whole-cell recordings at 5 weeks postinfection showed that the second-generation system perturbs input and source cells much less than the first-generation system. Finally, two-photon calcium imaging of labeled networks of visual cortex neurons showed that their visual response properties appeared normal for 10 weeks, the longest we followed them.

Abstract:The anterior cingulate cortex (ACC) is located in the frontal part of the cingulate cortex, and plays important roles in pain perception and emotion. The thalamocortical pathway is the major sensory input to the ACC. Previous studies have show that several different thalamic nuclei receive projection fibers from spinothalamic tract, that in turn send efferents to the ACC by using neural tracers and optical imaging methods. Most of these studies were performed in monkeys, cats, and rats, few studies were reported systematically in adult mice. Adult mice, especially genetically modified mice, have provided molecular and synaptic mechanisms for cortical plasticity and modulation in the ACC. In the present study, we utilized rabies virus-based retrograde tracing system to map thalamic-anterior cingulate monosynaptic inputs in adult mice. We also combined with a new high-throughput VISoR imaging technique to generate a three-dimensional whole-brain reconstruction, especially the thalamus. We found that cortical neurons in the ACC received direct projections from different sub-nuclei in the thalamus, including the anterior, ventral, medial, lateral, midline, and intralaminar thalamic nuclei. These findings provide key anatomic evidences for the connection between the thalamus and ACC.

Abstract:BACKGROUND: Neurotropic virus infection can cause serious damage to the central nervous system (CNS) in both humans and animals. The complexity of the CNS poses unique challenges to investigate the infection of these viruses in the brain using traditional techniques.METHODS: In this study, we explore the use of fluorescence micro-optical sectioning tomography (fMOST) and single-cell RNA sequencing (scRNA-seq) to map the spatial and cellular distribution of a representative neurotropic virus, rabies virus (RABV), in the whole brain. Mice were inoculated with a lethal dose of a recombinant RABV encoding enhanced green fluorescent protein (EGFP) under different infection routes, and a three-dimensional (3D) view of RABV distribution in the whole mouse brain was obtained using fMOST. Meanwhile, we pinpointed the cellular distribution of RABV by utilizing scRNA-seq.RESULTS: Our fMOST data provided the 3D view of a neurotropic virus in the whole mouse brain, which indicated that the spatial distribution of RABV in the brain was influenced by the infection route. Interestingly, we provided evidence that RABV could infect multiple nuclei related to fear independent of different infection routes. More surprisingly, our scRNA-seq data revealed that besides neurons RABV could infect macrophages and the infiltrating macrophages played at least three different antiviral roles during RABV infection.CONCLUSION: This study draws a comprehensively spatial and cellular map of typical neurotropic virus infection in the mouse brain, providing a novel and insightful strategy to investigate the pathogenesis of RABV and other neurotropic viruses.

Abstract:Mapping the connectivity of diverse neuronal types provides the foundation for understanding the structure and function of neural circuits. High-throughput and low-cost neuroanatomical techniques based on RNA barcode sequencing have the potential to map circuits at cellular resolution and a brain-wide scale, but existing Sindbis virus-based techniques can only map long-range projections using anterograde tracing approaches. Rabies virus can complement anterograde tracing approaches by enabling either retrograde labeling of projection neurons or monosynaptic tracing of direct inputs to genetically targeted postsynaptic neurons. However, barcoded rabies virus has so far been only used to map non-neuronal cellular interactions in vivo and synaptic connectivity of cultured neurons. Here we combine barcoded rabies virus with single-cell and in situ sequencing to perform retrograde labeling and transsynaptic labeling in the mouse brain. We sequenced 96 retrogradely labeled cells and 295 transsynaptically labeled cells using single-cell RNA-seq, and 4130 retrogradely labeled cells and 2914 transsynaptically labeled cells in situ. We found that the transcriptomic identities of rabies virus-infected cells can be robustly identified using both single-cell RNA-seq and in situ sequencing. By associating gene expression with connectivity inferred from barcode sequencing, we distinguished long-range projecting cortical cell types from multiple cortical areas and identified cell types with converging or diverging synaptic connectivity. Combining in situ sequencing with barcoded rabies virus complements existing sequencing-based neuroanatomical techniques and provides a potential path for mapping synaptic connectivity of neuronal types at scale.

Data from single nuclei RNA‐sequencing reveals a prodromal gene network response in excitatory neurons of a humanized rat Alzheimer’s disease model

Abstract:Despite significant investment into treatments for AD, little progress has been made in bringing new therapeutics to market. Recent failure of monoclonal antibodies targeting Ab plaques to slow disease progression in phase 3 clinical trials, suggests now more than ever it is imperative to identify early disease signatures before symptom onset whose modification may alter disease trajectory. Our collaborating lab recently identified early dysfunction in the transgenic tri‐synaptic hippocampal circuit using in vivo recordings during awake immobility in the TgF344‐AD rat model (doi: 10.1101/2021.05.10.443512). This dysfunction emerges between 6‐9 months, prior to when TgF344‐AD rat shows overt pathology (including Ab plaques, frank neuronal loss, and endogenous tau pathology) at 16 and 26 mo, but not at 6 mo (Towne, 2013). The molecular basis of this trisynpatic circuit dysfunction was explored using 10x Genomics’ v3 gene expression assay to perform snRNA‐seq on freshly dissected hippocampi from 6 mo male and female littermate pairs of Tg and Wt rats (n=16). ∼2000 cells/subject were collected, and cDNA libraries were sequenced (NovaSeq 600) to a depth of ∼120k reads/nuclei. Cell Ranger Pipeline demultiplexed and aligned reads to rat pre‐mRNA reference and generated gene count matrices. A final dataset of 33,079 high quality nuclei were clustered (Louvain graph‐based), and cell‐type specific marke used to determine identity. Identity was collapsed into broad neuronal and glial cell types for differential gene expression (DEG) across genotype (Hurdle Model). DEGs revealed profound alterations between genotype in cell types important in the trisynaptic circuit, including dentate granule cells (DGCs), and excitatory neurons (ExcNs). (FDR cutoff=0.05, 1111 (DGCs) and 1070 (ExcN’s) DEGs between genotypes). Pathway enrichment revealed dysregulation relevant to memory function: including decreased synaptogenesis, neurite branching, proliferation, and microtubule and cytoskeleton dynamics. DEG’s were enriched for neurological signs including epilepsy, seizures, hyperactivity, and dementia. Prior to development of overt pathology or memory deficits, TgF344‐AD rats display transcriptomic alterations in their excitatory neurons, suggestive of impaired ability to form new connections and susceptibility to aberrant, hyperactivity. Electrophysiological detection, followed by intervention targeting these early alterations in gene expression may prevent progression of disease to a symptomatic stage.
Modelling the contributions to hyperexcitability in a mouse model of Alzheimer's disease

Abstract:Neuronal hyperexcitability is a pathological characteristic of Alzheimer's disease (AD). Three main mechanisms have been proposed to explain it: (i) dendritic degeneration leading to increased input resistance, (ii) ion channel changes leading to enhanced intrinsic excitability, and (iii) synaptic changes leading to excitation-inhibition (E/I) imbalance. However, the relative contribution of these mechanisms is not fully understood. Therefore, we performed biophysically realistic multi-compartmental modelling of neuronal excitability in reconstructed CA1 pyramidal neurons from wild-type and APP/PS1 mice, a well-established animal model of AD. We show that, for synaptic activation, the excitability-promoting effects of dendritic degeneration are cancelled out by decreased excitation due to synaptic loss. We find an interesting balance between excitability regulation and an enhanced degeneration in the basal dendrites of APP/PS1 cells, potentially leading to increased excitation by the apical but decreased excitation by the basal Schaffer collateral pathway. Furthermore, our simulations reveal three pathomechanistic scenarios that can account for the experimentally observed increase in firing and bursting of CA1 pyramidal neurons in APP/PS1 mice: scenario 1: enhanced E/I ratio; scenario 2: alteration of intrinsic ion channels (IAHP down-regulated; INap , INa and ICaT up-regulated) in addition to enhanced E/I ratio; and scenario 3: increased excitatory burst input. Our work supports the hypothesis that pathological network and ion channel changes are major contributors to neuronal hyperexcitability in AD. Overall, our results are in line with the concept of multi-causality according to which multiple different disruptions are separately sufficient but no single particular disruption is necessary for neuronal hyperexcitability. KEY POINTS: This work presents simulations of synaptically driven responses in pyramidal cells (PCs) with Alzheimer's disease (AD)-related dendritic degeneration. Dendritic degeneration alone alters PC responses to layer-specific input but additional pathomechanistic scenarios are required to explain neuronal hyperexcitability in AD as follows. Possible scenario 1: AD-related increased excitatory input together with decreased inhibitory input (E/I imbalance) can lead to hyperexcitability in PCs. Possible scenario 2: changes in E/I balance combined with altered ion channel properties can account for hyperexcitability in AD. Possible scenario 3: burst hyperactivity of the surrounding network can explain hyperexcitability of PCs during AD.
An App knock-in rat model for Alzheimer’s disease exhibiting Aβ and tau pathologies, neuronal death and cognitive impairments

Abstract:Abstract A major obstacle in Alzheimer’s disease (AD) research is the lack of predictive and translatable animal models that reflect disease progression and drug efficacy. Transgenic mice overexpressing amyloid precursor protein ( App ) gene manifest non-physiological and ectopic expression of APP and its fragments in the brain, which is not observed in AD patients. The App knock-in mice circumvented some of these problems, but they do not exhibit tau pathology and neuronal death. We have generated a rat model, with three familiar App mutations and humanized Aβ sequence knocked into the rat App gene. Without altering the levels of full-length APP and other APP fragments, this model exhibits pathologies and disease progression resembling those in human patients: deposit of Aβ plaques in relevant brain regions, microglia activation and gliosis, progressive synaptic degeneration and AD-relevant cognitive deficits. Interestingly, we have observed tau pathology, neuronal apoptosis and necroptosis and brain atrophy, phenotypes rarely seen in other APP models. This App knock-in rat model may serve as a useful tool for AD research, identifying new drug targets and biomarkers, and testing therapeutics.

Abstract:Primary sensory neurons convey information from the external world to relay circuits within the CNS, but the identity and organization of the neurons that process incoming sensory information remains sketchy. Within the CNS, viral tracing techniques that rely on retrograde transsynaptic transfer provide a powerful tool for delineating circuit organization. Viral tracing of the circuits engaged by primary sensory neurons has, however, been hampered by the absence of a genetically tractable anterograde transfer system. In this study, we demonstrate that rabies virus can infect sensory neurons in the somatosensory system, is subject to anterograde transsynaptic transfer from primary sensory to spinal target neurons, and can delineate output connectivity with third-order neurons. Anterograde transsynaptic transfer is a feature shared by other classes of primary sensory neurons, permitting the identification and potentially the manipulation of neural circuits processing sensory feedback within the mammalian CNS.

Abstract:Identification of neural circuit changes that contribute to behavioural plasticity has routinely been conducted on candidate circuits that were preselected on the basis of previous results. Here we present an unbiased method for identifying experience-triggered circuit-level changes in neuronal ensembles in mice. Using rabies virus monosynaptic tracing, we mapped cocaine-induced global changes in inputs onto neurons in the ventral tegmental area. Cocaine increased rabies-labelled inputs from the globus pallidus externus (GPe), a basal ganglia nucleus not previously known to participate in behavioural plasticity triggered by drugs of abuse. We demonstrated that cocaine increased GPe neuron activity, which accounted for the increase in GPe labelling. Inhibition of GPe activity revealed that it contributes to two forms of cocaine-triggered behavioural plasticity, at least in part by disinhibiting dopamine neurons in the ventral tegmental area. These results suggest that rabies-based unbiased screening of changes in input populations can identify previously unappreciated circuit elements that critically support behavioural adaptations.

Abstract:Abstract The amygdala, which is involved in various behaviors and emotions, is reported to connect with the whole brain. However, the long-range inputs of distinct cell types have not yet been defined. Here, we used a retrograde trans-synaptic rabies virus to generate a whole-brain map of inputs to the main cell types in the mouse amygdala. We identified 37 individual regions that projected to neurons expressing vesicular glutamate transporter 2, 78 regions to parvalbumin-expressing neurons, 104 regions to neurons expressing protein kinase C-δ, and 89 regions to somatostatin-expressing neurons. The amygdala received massive projections from the isocortex and striatum. Several nuclei, such as the caudate-putamen and the CA1 field of the hippocampus, exhibited input preferences to different cell types in the amygdala. Notably, we identified several novel input areas, including the substantia innominata and zona incerta. These findings provide anatomical evidence to help understand the precise connections and diverse functions of the amygdala.

Abstract:The medial prefrontal cortex (mPFC) contains populations of GABAergic interneurons that play different roles in cognition and emotion. Their local and long-range inputs are incompletely understood. We used monosynaptic rabies viral tracers in combination with fluorescence micro-optical sectioning tomography to generate a whole-brain atlas of direct long-range inputs to GABAergic interneurons in the mPFC of male mice. We discovered that three subtypes of GABAergic interneurons in two areas of the mPFC are innervated by same upstream areas. Input from subcortical upstream areas includes cholinergic neurons from the basal forebrain and serotonergic neurons (which co-release glutamate) from the raphe nuclei. Reconstruction of single-neuron morphology revealed novel substantia innominata-anteromedial thalamic nucleus-mPFC and striatum-anteromedial thalamic nucleus-mPFC circuits. Based on the projection logic of individual neurons, we classified cortical and hippocampal input neurons into several types. This atlas provides the anatomical foundation for understanding the functional organization of the mPFC.
A Spatial and Cellular Distribution of Neurotropic Virus Infection in the Mouse Brain Revealed by Fmost and Single Cell RNA-seq

Abstract:Background Neurotropic virus infection can cause serious damage to the central nervous system (CNS) in both humans and animals. The complexity of the CNS poses unique challenges to investigate the infection of these viruses in the brain using traditional techniques. Methods In this study, we explore the use of fluorescence micro-optical sectioning tomography (fMOST) and single-cell RNA sequencing (scRNA-seq) to map the spatial and cellular distribution of a representative neurotropic virus, rabies virus (RABV), in the whole brain. Mice were inoculated with a lethal dose of a recombinant RABV encoding enhanced green fluorescent protein (EGFP) under different infection routes, and a three-dimensional (3D) view of RABV distribution in the whole mouse brain was obtained using fMOST. Meanwhile, we pinpointed the cellular distribution of RABV by utilizing scRNA-seq. Results Our fMOST data provided the 3D view of a neurotropic virus in the whole mouse brain, which indicated that the spatial distribution of RABV in the brain was influenced by the infection route. Interestingly, we provided evidence that RABV could infect multiple nuclei related to fear independent of different infection routes. More surprisingly, our scRNA-seq data revealed that besides neurons RABV could infect macrophages and the infiltrating macrophages played at least three different antiviral roles during RABV infection. Conclusion This study draws a comprehensively spatial and cellular map of typical neurotropic virus infection in the mouse brain, providing a novel and insightful strategy to investigate the pathogenesis of RABV and other neurotropic viruses.

Abstract:Rabies virus is the only viral tracer that is entirely specific,as it moves exclusively across chemical synapses by strictly unidirectional(retrograde)transneuronal transfer without altering neuronal metabolism,allowing for the stepwise,time-dependent,identification of neuronal networks across an unlimited number of synapses.This review will highlight and contrast the different properties of these viral tracers,and summarize the methodological issues that are critical for the appropriate execution and interpretation of tracing studies.Combinations of viral tracing with other methodologies will be evaluated.Emerging technologies,based on genetically modified rabies tracers,will be also discussed and put in perspective.
Organization of Multisynaptic Inputs to the Dorsal and Ventral Dentate Gyrus: Retrograde Trans-Synaptic Tracing with Rabies Virus Vector in the Rat

Abstract:Behavioral, anatomical, and gene expression studies have shown functional dissociations between the dorsal and ventral hippocampus with regard to their involvement in spatial cognition, emotion, and stress. In this study we examined the difference of the multisynaptic inputs to the dorsal and ventral dentate gyrus (DG) in the rat by using retrograde trans-synaptic tracing of recombinant rabies virus vectors. Three days after the vectors were injected into the dorsal or ventral DG, monosynaptic neuronal labeling was present in the entorhinal cortex, medial septum, diagonal band, and supramammillary nucleus, each of which is known to project to the DG directly. As in previous tracing studies, topographical patterns related to the dorsal and ventral DG were seen in these regions. Five days after infection, more of the neurons in these regions were labeled and labeled neurons were also seen in cortical and subcortical regions, including the piriform and medial prefrontal cortices, the endopiriform nucleus, the claustrum, the cortical amygdala, the medial raphe nucleus, the medial habenular nucleus, the interpeduncular nucleus, and the lateral septum. As in the monosynaptically labeled regions, a topographical distribution of labeled neurons was evident in most of these disynaptically labeled regions. These data indicate that the cortical and subcortical inputs to the dorsal and ventral DG are conveyed through parallel disynaptic pathways. This second-order input difference in the dorsal and ventral DG is likely to contribute to the functional differentiation of the hippocampus along the dorsoventral axis.
