Abstract:As a model carcinogen in studying the mutagenicity and carcinogenicity of N-nitroso alkylating agent, N-methyl-N'-nitro-N-nitrosoguanidine (MNNG) can induce DNA damages and many cellular defensive events, such as DNA repair, G2/M-phase arrest and apoptosis. Noticeably, diverse cellular responses were observed to occur following MNNG treatment in our previous studies, including nontargeted mutations (NTM) at undamaged DNA bases, endoplasmic reticulum stress (ER stress) induction and the activation of several signal transduction pathways. In addition, whole cell proteome analysis also revealed that comprehensive and various changes were triggered by this mutagen. However, low-abundance proteins with key functions, such as nuclear proteins, are always underrepresented in proteomic studies. To reduce the complexity of protein samples and monitor subcellular alterations in response to MNNG exposure, nuclear extracts were fractionated from MNNG-treated cells and compared using two-dimensional fluorescence difference gel electrophoresis (2-D DIGE). Twenty-three differentially expressed protein spots were observed after 0.25 and 1 muM MNNG exposure, and 8 of them were shared between these two treatment groups. When MALDI-TOF MS was used, 17 nuclear proteins affected by MNNG were identified. These proteins were involved in regulation of RNA processing, signal transduction, metabolism, DNA repair, protein biosynthesis and microtubule or cytoskeleton organization. Among them, two nuclear proteins with nucleocytoplasmic shuttling activity, 14-3-3 zeta and hnRNP K, were further demonstrated to undergo different dynamic changes in response to MNNG exposure. These results will aid our understanding of the complicated mechanisms of MNNG-induced cellular responses.
UV-Induced DNA Repair Mechanisms and Their Effects on Mutagenesis and Culturability in Escherichia coli

Abstract:Mutagenic processes drive evolutionary progress, with ultraviolet (UV) radiation significantly affecting evolution. Despite extensive research on SOS response-mediated mutagenesis, UV-induced repair mechanisms remain complex, and their effects on cell survival and mutagenesis are not fully understood. We previously observed a near-perfect correlation between RecA-mediated SOS response and mutation levels in Escherichia coli following UV treatment. However, prolonged UV exposure caused transient non-culturability and impaired SOS-mediated mutagenesis. Using fluorescent reporters, flow cytometry, promoter-reporter assays, single-gene deletions, knockouts, and clonogenic assays, we found that excessive UV exposure disrupts cellular translation, reducing SOS gene expression, albeit with minimal impact on membrane permeability or reactive oxygen species levels. While our findings underline the abundance of repair mechanisms in E. coli cells, enabling them to compensate when specific genes are disrupted, they also highlighted the differential impacts of gene deletions on mutagenesis versus culturability, leading to three major outcomes: (i) Disruption of proteins involved in DNA polymerase for trans-lesion synthesis (UmuC and UmuD) or Holliday junction resolution (RuvC) results in significantly decreased mutagenesis levels while maintaining a transient non-culturability pattern after UV exposure. (ii) Disruption of proteins involved in homologous recombination (RecA and RecB) and nucleotide excision repair (UvrA) leads to both significantly reduced mutagenesis and a more severe transient non-culturability pattern after UV exposure, making these cells more sensitive to UV. (iii) Disruption of DNA Helicase II (UvrD), which functions in mismatch repair, does not affect mutagenesis levels from UV radiation but results in a very pronounced transient non-culturability pattern following UV exposure. Overall, our results further advance our understanding of bacterial adaptation mechanisms and the role of DNA repair pathways in shaping mutagenesis.

Systematic mutagenesis assay promotes comprehension of the strand-bias laws for mutations induced by oxidative DNA damage

Abstract:We have recently developed an efficient and sensitive method for analyzing mutations caused by various environmental and endogenous factors which utilizes nucleotide-barcoded shuttle vector libraries with a multiplexed NGS assay, referred to hereafter as NGS assay. Ionizing-radiation-induced cancer is known to be difficult to distinguish from spontaneous cancer, especially in the case of low-dose and low-dose-rate exposure, and discerning the underlying mechanisms of ionizing-radiation-induced cancer, especially the relationship between mutagenesis and carcinogenesis, is likely to be an arduous task. In the present study, we have attempted to address the mutations characteristic for exposure to low levels of ionizing radiation by using the NGS assay. As a result, a significant increase in mutations was detected at cytosines and guanines within 5’-TC-3’:5’-GA-3’ sites following chronic gamma-irradiation at a dose-rate of 1 Gy per day for the duration of 2 days. Since the number of detected mutations exceeded the expectations based on the quantity of DNA-damage induced by irradiation, we proceeded to explore the possibilities that a single DNA-lesion induced by irradiation may cause amplification of mutations. For this purpose, we utilized shuttle vector libraries with a single 8-oxo-7,8-dihydroguanine (8-oxo-G)-damaged residue introduced at different sites via an enzymatic method. Through a set of experiments, we revealed that a single 8-oxo-G-damaged residue can become a trigger for peripheral mutagenesis; intense generation of strand-biased mutations occured at 5’-TC-3’:5’-GA-3’ sites with specific localization in the secondary structures of single-stranded DNA, more frequently than not at sites different from the 8-oxo-G-damaged sites. Thus, this study provides a novel prospect for the role of DNA-lesions induced by environmentally or endogenously generated ROS in additional mutations. The high-performance mutagenesis assay presented in this study will advance research aimed at uncovering the mechanisms of mutagenesis and the intricacies relevant to carcinogenesis.

Abstract:Alkylating agent MNNG (N-methyl-N'-nitro-N-nitrosoguanidine) can induce DNA damages which can lead to chromosomal aberrations, mutations, and cell death. Previous reports from our laboratory have found that low concentration of MNNG can induce nontargeted mutations (NTM) at undamaged bases in DNA, clustering of epidermal growth factor receptor (EGFR) and interference of EGFR mediated signaling, as well as activation of endoplasmic reticulum stress. Thus, the cellular responses to MNNG exposure are very complex, and can be triggered by signals originated from different compartments of the exposed cells. To further probe the molecular mechanisms involved in cellular responses to MNNG treatment, and to find potential biomarkers for MNNG induced stress condition, we performed proteomic analysis of whole cellular proteins from human amnion epithelial cells after exposing to MNNG at 3 different doses. More than 80 proteins were affected by MNNG treatment, and 71 proteins among them were identified using matrix-assisted laser desorption ionization time-of-flight (MALDI-TOF) mass spectrometry. These proteins take part in a wide variety of cellular processes including regulation of transcription, metabolism, cytoskeleton organization, cell cycle, cell proliferation, signal transduction, transportation, etc. The significance of these proteins in the genesis of MNNG induced cellular defensive response and hazardous effect remains to be elucidated, the results may also give a clue for biomarker search for monitoring the exposure risk of MNNG.
A threshold of endogenous stress is required to engage cellular response to protect against mutagenesis

Abstract:Endogenous stress represents a major source of genome instability, but is in essence difficult to apprehend. Incorporation of labeled radionuclides into DNA constitutes a tractable model to analyze cellular responses to endogenous attacks. Here we show that incorporation of [(3)H]thymidine into CHO cells generates oxidative-induced mutagenesis, but, with a peak at low doses. Proteomic analysis showed that the cellular response differs between low and high levels of endogenous stress. In particular, these results confirmed the involvement of proteins implicated in redox homeostasis and DNA damage signaling pathways. Induced-mutagenesis was abolished by the anti-oxidant N-acetyl cysteine and plateaued, at high doses, upon exposure to L-buthionine sulfoximine, which represses cellular detoxification. The [(3)H]thymidine-induced mutation spectrum revealed mostly base substitutions, exhibiting a signature specific for low doses (GC > CG and AT > CG). Consistently, the enzymatic activity of the base excision repair protein APE-1 is induced at only medium or high doses. Collectively, the data reveal that a threshold of endogenous stress must be reached to trigger cellular detoxification and DNA repair programs; below this threshold, the consequences of endogenous stress escape cellular surveillance, leading to high levels of mutagenesis. Therefore, low doses of endogenous local stress can jeopardize genome integrity more efficiently than higher doses.
A proposal for the quantum mechanical study of genomic mutations driven by environmental stressors

Abstract:We propose a novel quantum statistical method to characterize DNA point mutations under the influence of UVC radiation, salinity, and temperature. We consider an open quantum system composed of an external environment --- high-energy photons --- coupled to the DNA molecule, and using energy considerations we estimate free parameters in a many-body Hamiltonian, to characterize critical behaviour in the system. The model presented here offers the advantage that one does not explicitly need to know each detail of the interaction between the base-pairs and the environment, by knowing whether the effect is to associate or dissociate the DNA molecule, one can incorporate it into the model. We show that by fine-tuning the free parameters, the model gives results that are within a biologically realistic range in the energetic scale. Importantly, specific heat values show that by coupling DNA to an external bath, the system dynamics leads to larger fluctuations at slightly lower temperatures. Following this research strategy, one could use experimental data to extract a correlation between specific heat and DNA changes, which would provide insight to predicting evolutionary changes.

Radiation Exposure Theory Comparison of data on Mutation Frequencies of Mice

Abstract:We propose Radiation Exposure Theory (RET), a mathematical framework to estimate biological damage caused by irradiation. This is an extension of LDM model which was proposed in the paper [Y. Manabe et al.: J. Phys. Soc. Jpn. 81, 104004(2012)]. The theory is based on physical protocol, 'a stimulus and its response'. It takes account of considerable response including mutation, cell death caused by outer stimulus, as well as biological functions such as proliferation, apoptosis and repair. By taking account of biological issues, namely a variety of preventable effects, which is characteristic feature of living object. RET can explain various data which simple LNT does not reproduce. As one of the characteristic features of RET, we propose a scaling law, namely all the data point with different dose rate irradiation are predicted to lie on the universal line if the variables, the biological damage function as a function of time development after artificial irradiation starts are converted to renormalized ones. The above scaling law can be compared with experimental data. We adopt the accumulated experiments performed by so-called mega mouse projects. It is found that their data points are converted into a universal scaling function and are in reasonably agreement with the prediction of RET.

Abstract:The present system of radiation protection assumes that exposure at low doses and/or low dose-rates leads to health risks linearly related to the dose. They are evaluated by a combination of epidemiological data and radiobiological models. The latter imply that radiation induces deleterious effects via genetic mutation caused by DNA damage with a linear dose-dependence. This picture is challenged by the observation of radiation-induced epigenetic effects (changes in gene expression without altering the DNA sequence) and of non-linear responses, such as non-targeted and adaptive responses, that in turn can be controlled by gene expression networks. Here, we review important aspects of the biological response to ionizing radiation in which epigenetic mechanisms are, or could be, involved, focusing on the possible implications to the low dose issue in radiation protection. We examine in particular radiation-induced cancer, non-cancer diseases and transgenerational (hereditary) effects. We conclude that more realistic models of radiation-induced cancer should include epigenetic contribution, particularly in the initiation and progression phases, while the impact on hereditary risk evaluation is expected to be low. Epigenetic effects are also relevant in the dispute about possible “beneficial” effects at low dose and/or low dose-rate exposures, including those given by the natural background radiation.

Mutagenesis in Escherichia coli: evidence for the mechanism of base change mutation by ultraviolet radiation in a strain deficient in excision-repair

Abstract:The mutagenic action of u. v. radiation has been studied upon Escherichia coli WP2 try her growing exponentially at 37 °C. Although this strain is unable to excise pyrimidine dimers from its DNA it showed no detectable reduction in growth rate after exposure to a dose of u. v. (10-6 J mm-2) calculated to produce several dozen pyrimidine dimers per chromosome. As judged by photoreversibility of mutations to prototrophy, dimers at mutable sites may persist for up to about 4 generation times after u. v. and may give rise to mutations with a low probability in each replication cycle during this period. The slow disappearance of dimers takes place whether or not DNA replication is inhibited and indirect evidence suggests that excision-repair may not be involved. Mutations are established (i. e. become non-photoreversible) only when DNA replication is taking place and are not expressible on unsupplemented medium until approximately one generation time after being established. It is suggested that the mutation is initially produced by the laying down of an incorrect base opposite a pyrimidine dimer at, or shortly after, replication; the mutation becomes transcribable only after a further replication gives rise to a duplex mutant in both strands. The observed segregation pattern strongly suggests that at this further replication the mutation is carried by both resulting daughter duplexes. This implies that the mutant strand initially produced opposite the dimer has a strong influence on the bases of both new strands laid down at the next replication.

Abstract:Exposure to environmental ionizing radiation is prevalent, with greatest lifetime doses typically from high Linear Energy Transfer (high-LET) alpha particles via the radioactive decay of radon gas in indoor air. Particle radiation is highly genotoxic, inducing DNA damage including oxidative base lesions and DNA double strand breaks. Due to the ionization density of high-LET radiation, the consequent damage is highly clustered wherein ≥2 distinct DNA lesions occur within 1–2 helical turns of one another. These multiply-damaged sites are difficult for eukaryotic cells to resolve either quickly or accurately, resulting in the persistence of DNA damage and/or the accumulation of mutations at a greater rate per absorbed dose, relative to lower LET radiation types. The proximity of the same and different types of DNA lesions to one another is challenging for DNA repair processes, with diverse pathways often confounding or interplaying with one another in complex ways. In this context, understanding the state of the higher order chromatin compaction and arrangements is essential, as it influences the density of damage produced by high-LET radiation and regulates the recruitment and activity of DNA repair factors. This review will summarize the latest research exploring the processes by which clustered DNA damage sites are induced, detected, and repaired in the context of chromatin.

Reaction Rate Theory of Radiation Exposure and Scaling Hypothesis in Mutation Frequency

Abstract:We develop a kinetic reaction model for cells having irradiated DNA molecules due to ionizing radiation exposure. Our theory simultaneously accounts for the time-dependent reactions of the DNA damage, the DNA mutation, the DNA repair, and the proliferation and apoptosis of cells in a tissue with a minimal set of model parameters. In contrast to existing theories for radiation exposition, we do not assume the relationships between the total dose and the induced mutation frequency. Our theory provides a universal scaling function that reasonably explains the mega-mouse experiments in Ref.[W. L. Russell and E. M. Kelly, Proc. Natl. Acad. Sci. USA. {\bf 79} (1982) 542.] with different dose rates. Furthermore, we have estimated the effective dose rate, which is biologically equivalent to the ionizing effects other than those caused by artificial irradiation. This value is $ 1.11 \times 10^{-3} ~\rm{[Gy/hr]}$, which is significantly larger than the effect caused by natural background radiation.

Dose-mutation relationships in ultraviolet-induced reversion from auxotrophy in Escherichia coli.

Abstract:SUMMARY: Curves for the absolute yield of revertants as a function of ultraviolet (uv) radiation dose were obtained after post-irradiation incubation in saline and after exposure to reactivating light. The curves exhibited plateau regions and final slopes which were equal to the slopes of the survival curves for the auxotrophic Escherichia coli parent. These features may be due to a saturation of the mutagenic effect at low doses. This saturation would be the result of (a) heterogeneity in the unirradiated population with respect to the amount of protein and RNA synthesis which can occur before DNA replicates in the irradiated organisms, combined with (b) limitation of the observable yield by the selection method. The observable yield would be derived from the fraction of the population most resistant to the lethal effect of radiation.

Abstract:This thesis is aimed at studying mutations, understood as trajectories in the DNA configuration space. An evolutive model of mutations in terms of Levy flights is proposed. The parameters of the model are estimated by means of data from the Long-Term Evolution Experiment (LTEE) with {\it E. Coli} bacteria. The results of simulations on competition of clones, mean fitness, etc are compared with experimental data. We discuss the qualitative analogy found between the bacterial mutator phenotype and the cancerous cells. The role of radiation as source of mutations is analyzed. We focus on the case of Radon's decay in the lungs in breathing.

Strongly Correlated Electrons

Abstract:Positions of protons in DNA hydrogen bonds are fundamental for the fidelity of the replication process. Because the hydrogen bond is partially covalent the electronic structure of DNA plays an important role in the replication process. Current studies of electron transfer in DNA have shown that simple pictures based on independent electron physics are not sufficient to account for the experimental data. In this paper we propose a model for electron-proton interaction in DNA and its relationship to mutagenesis. We argue that mutations will be more frequent in DNA sequences where electron delocalization occurs. To test our theory we calculate the heat capacity of DNA at low temperatures and compare with the available experimental data in hydrated DNA. We find that our model is in good agreement with the data. We also propose new measurements of infrared absorption which would further test our ideas.
Quantitative modeling of multigenerational effects of chronic ionizing radiation using targeted and nontargeted effects

Abstract:Stress response signals can propagate between cells damaged by targeted effects (TE) of ionizing radiation (e.g. energy depositions and ionizations in the nucleus) and undamaged "bystander" cells, sometimes over long distances. Their consequences, called non-targeted effects (NTE), can substantially contribute to radiation-induced damage (e.g. cell death, genomic instability, carcinogenesis), particularly at low doses/dose rates (e.g. space exploration, some occupational and accidental exposures). In addition to controlled laboratory experiments, analysis of observational data on wild animal and plant populations from areas contaminated by radionuclides can enhance our understanding of radiation responses because such data span wide ranges of dose rates applied over many generations. Here we used a mechanistically-motivated mathematical model of TE and NTE to analyze published embryonic mortality data for plants (Arabidopsis thaliana) and rodents (Clethrionomys glareolus) from the Chernobyl nuclear power plant accident region. Although these species differed strongly in intrinsic radiosensitivities and post-accident radiation exposure magnitudes, model-based analysis suggested that NTE rather than TE dominated the responses of both organisms to protracted low-dose-rate irradiation. TE were predicted to become dominant only above the highest dose rates in the data. These results support the concept of NTE involvement in radiation-induced health risks from chronic radiation exposures.
Monte Carlo Simulations of DNA Damage and Cellular Response to Hadron Irradiation

Abstract:Numerical simulations are performed on a stochastic model based on Monte Carlo damage simulation process and Markov Chain Monte Carlo techniques to investigate the formation and evaluation of isolated and multiple DNA damage and cellular survival by light ionizing radiation in a colony of tumour cells. The contribution of the local clustering of the strand breaks and base damage is taken into account while considering double-strand breaks (DSBs) as primary lesions in the DNA of the cell nucleus induced by ionizing radiation. The model incorporates the combined effects of biological processes such as the tumour oxygenation, cellular multiplication and mutation through various probability distributions in a full Monte Carlo simulation of fractionated hadrontherapy. Our results indicate that the linear and quadratic parameters of the model show a negative correlation, for protons and helium ions, which might suggest an underlying biological mechanism. Despite using a model with quite different descriptions of linear and quadratic parameters, the observed results for linear parameter show largely reasonable agreement while the quadratic parameter consistent deviations from the results obtained using the LEM model at low LET. In addition to the LET dependence, RBE values showed a strong dependence on alpha/beta ratio and a considerable scatter for various particle types indicate particle specific behaviour of initial its slope. The surviving curves show a non-linear dose-response suggesting that interaction among DSBs induced by ionizing radiation contribute significantly to the quadratic term of the model.

The Role of Natural Background Radiation in Maintaining Genomic Stability in the CGL1 Human Hybrid Model System

Abstract:Natural background ionizing radiation is present on the earth's surface; however, the biological role of this chronic low-dose-rate exposure remains unknown. The Researching the Effects of the Presence and Absence of Ionizing Radiation (REPAIR) project is examining the impacts of sub-natural background radiation exposure through experiments conducted 2 km underground in SNOLAB. The rock overburden combined with experiment-specific shielding provides a background radiation dose rate 30 times lower than on the surface. We hypothesize that natural background radiation is essential for life and maintains genomic stability and that prolonged exposure to sub-background environments will be detrimental to biological systems. To evaluate this, human hybrid CGL1 cells were continuously cultured in SNOLAB and our surface control laboratory for 16 weeks. Cells were assayed every 4 weeks for growth rate, alkaline phosphatase (ALP) activity (a marker of cellular transformation in the CGL1 system), and the expression of genes related to DNA damage and cell cycle regulation. A subset of cells was also exposed to a challenge radiation dose (0.1 to 8 Gy of X rays) and assayed for clonogenic survival and DNA double-strand break induction to examine if prolonged sub-background exposure alters the cellular response to high-dose irradiation. At each 4-week time point, sub-background radiation exposure did not significantly alter cell growth rates, survival, DNA damage, or gene expression. However, cells cultured in SNOLAB showed significantly higher ALP activity, a marker of carcinogenesis in these cells, which increased with longer exposure to the sub-background environment, indicative of neoplastic progression. Overall, these data suggest that sub-background radiation exposure does not impact growth, survival, or DNA damage in CGL1 cells but may lead to increased rates of neoplastic transformation, highlighting a potentially important role for natural background radiation in maintaining normal cellular function and genomic stability.
Investigating the impact of long term exposure to chemical agents on the chromosomal radiosensitivity using human lymphoblastoid GM1899A cells

Abstract:Abstract This study aimed to investigate the impact of chronic low-level exposure to chemical carcinogens with different modes of action on the cellular response to ionising radiation. Human lymphoblastoid GM1899A cells were cultured in the presence of 4-nitroquinoline N-oxide (4NQO), N -nitroso- N -methylurea (MNU) and hydrogen peroxide (H 2 O 2 ) for up to 6 months at the highest non-(geno)toxic concentration identified in pilot experiments. Acute challenge doses of 1 Gy X-rays were given and chromosome damage (dicentrics, acentric fragments, micronuclei, chromatid gaps/breaks) was scored. Chronic exposure to 20 ng/ml 4NQO, 0.25 μg/ml MNU or 10 μM H 2 O 2 hardly induced dicentrics and did not significantly alter the yield of X-ray-induced dicentrics. Significant levels of acentric fragments were induced by all chemicals, which did not change during long-term exposure. Fragment data in combined treatment samples compared to single treatments were consistent with an additive effect of chemical and radiation exposure. Low level exposure to 4NQO induced micronuclei, the yields of which did not change throughout the 6 month exposure period. As for fragments, micronuclei yields for combined treatments were consistent with an additive effect of chemical and radiation. These results suggest that cellular radiation responses are not affected by long-term low-level chemical exposure.

Functional Roles of Homologous Recombination and Non-Homologous End Joining in DNA Damage Response and Microevolution in Cryptococcus neoformans

Abstract:DNA double-strand breaks (DSBs) are the most deleterious type of DNA lesions because they cause loss of genetic information if not properly repaired. In eukaryotes, homologous recombination (HR) and non-homologous end joining (NHEJ) are required for DSB repair. However, the relationship of HR and NHEJ in DNA damage stress is unknown in the radiation-resistant fungus Cryptococcus neoformans. In this study, we found that the expression levels of HR- and NHEJ-related genes were highly induced in a Rad53-Bdr1 pathway-dependent manner under genotoxic stress. Deletion of RAD51, which is one of the main components in the HR, resulted in growth under diverse types of DNA damage stress, whereas perturbations of KU70 and KU80, which belong to the NHEJ system, did not affect the genotoxic stresses except when bleomycin was used for treatment. Furthermore, deletion of both RAD51 and KU70/80 renders cells susceptible to oxidative stress. Notably, we found that deletion of RAD51 induced a hypermutator phenotype in the fluctuation assay. In contrast to the fluctuation assay, perturbation of KU70 or KU80 induced rapid microevolution similar to that induced by the deletion of RAD51. Collectively, Rad51-mediated HR and Ku70/Ku80-mediated NHEJ regulate the DNA damage response and maintain genome stability.
A Comparative Study of Neutron Irradiation for Genetic Mutations: Spallation, Reactor, and Compact Neutron Source

Abstract:Neutron beam, being electrically neutral and highly penetrating, offers unique advantages for irradiation of biological species such as plants, seeds, and microorganisms. We comprehensively investigate the potential of neutron irradiation for inducing genetic mutations using simulations of J-PARC BL10, JRR-3 TNRF, and KUANS for spallation, reactor, and compact neutron sources. We analyze neutron flux, energy deposition rates, and Linear Energy Transfer (LET) distributions. KUANS demonstrated the highest dose rate of 17 Gy/h, significantly surpassing BL10, due to the large solid angle by the optimal sample placement. The findings highlight KUANS's suitability for efficient genetic mutations and neutron breeding, particularly for inducing targeted mutations in biological samples. The LET range of KUANS is concentrated in 20-70 keV/{\mu}m, which is potentially ideal for inducing specific genetic mutations. The importance of choosing neutron sources based on LET requirements to maximize mutation induction efficiency is emphasized. This research shows the potential of compact neutron sources like KUANS for effective biological irradiation and neutron breeding, offering a viable alternative to larger facilities. The neutron filters used in BL10 and TNRF effectively excluded low-energy neutrons with keeping the high LET component. The neutron capture reaction, 14N(n,p)14C, was found to be the main dose under thermal neutron-dominated conditions.
