Abstract:Understanding why some cellular components are conserved across species, while others evolve rapidly is a key question of modern biology. Here we demonstrate that in S. cerevisiae proteins organized in cohesive patterns of interactions are conserved to a significantly higher degree than those that do not participate in such motifs. We find that the conservation of proteins within distinct topological motifs correlates with the motif's inter-connectedness and function and also depends on the structure of the overall interactome topology. These findings indicate that motifs may represent evolutionary conserved topological units of cellular networks molded in accordance with the specific biological function in which they participate.

Abstract:Understanding of how protein interaction networks (PIN) of living organisms have evolved or are organized can be the first stepping stone in unveiling how life works on a fundamental ground. Here we introduce a hybrid network model composed of the yeast PIN and the protein family interaction network. The essential ingredient of the model includes the protein family identity and its robustness under evolution, as well as the three previously proposed ones: gene duplication, divergence, and mutation. We investigate diverse structural properties of our model with parameter values relevant to yeast, finding that the model successfully reproduces the empirical data.

Duplication and Divergence Effect on Network Motifs in Undirected Bio-Molecular Networks

Abstract:Duplication and divergence are two basic evolutionary mechanisms of bio-molecular networks. Real-world bio-molecular networks and their statistical characteristics can be well mimicked by artificial algorithms based on the two mechanisms. Bio-molecular networks consist of network motifs, which act as building blocks of large-scale networks. A fundamental question is how network motifs are evolved from long time evolution and natural selection. By considering the effect of various duplication and divergence strategies, we find that the underlying duplication scheme of the real-world undirected bio-molecular networks would rather follow the anti-preference strategy than the random one. The anti-preference duplication mechanism and the dimerization processes can lead to the formation of various motifs, and robustly conserve proper quantities of motifs in the artificial networks as that in the real-world ones. Furthermore, the anti-preference mechanism and edge deletion divergence can robustly preserve the sparsity of the networks. The investigations reveal the possible evolutionary mechanisms of network motifs in real-world bio-molecular networks, and have potential implications in the design, synthesis and reengineering of biological networks for biomedical purpose.

Abstract:A recent PLoS Biology article [1] rejected the conclusions of two previous publications [2,3] that two categories of highly connected “hub” proteins—“date” and “party” hubs—have distinct properties in the Saccharomyces cerevisiae interactome network. Currently available protein–protein interaction datasets are vastly incomplete, even for yeast [4]. Therefore, it is reasonable to rigorously re-scrutinize global properties of interactome networks as new datasets become available. Here we show that distinctions between date and party hubs [2], previously shown in a high-quality filtered yeast interactome (FYI) dataset [2,3], are in fact confirmed in an updated literature-curated yeast interactome network.

Abstract:Nowadays, software has become a complex piece of work that may be beyond our control. Understanding how software evolves over time plays an important role in controlling software development processes. Recently, a few researchers found the quantitative evidence of structural duplication in software systems or web applications, which is similar to the evolutionary trend found in biological systems. To investigate the principles or rules of software evolution, we introduce the relevant theories and methods of complex networks into structural evolution and change of software systems. According to the results of our experiment on network motifs, we find that the stability of a motif shows positive correlation with its abundance and a motif with high Z score tends to have stable structure. These findings imply that the evolution of software systems is based on functional cloning as well as structural duplication and tends to be structurally stable. So, the work presented in this paper will be useful for the analysis of structural changes of software systems in reverse engineering.

Abstract:Recently, advances in high-throughput experimental technologies enable an ever-increasing amount of data on protein interaction networks available. These data provide new insights into the evolutionary processes of protein interaction networks. The researches associated with analyzing such data from an evolutionary perspective was reviewed at five different levels: from proteins to protein interactions, motifs, modules and the whole network. Two aspects were focused on: 1) the constraints of the network organization on protein evolution, 2) origins and evolution of the topological features of protein interaction networks which are different from those of random networks. In addition, the enlightenments from the former studies were presented and the development trends in this field were discussed.
Information Theory of Composite Sequence Motifs: Mutational and Biophysical Determinants of Complex Molecular Recognition

Abstract:The recognition of nucleotide sequence patterns is a fundamental biological process that controls the start sites of replication, transcription and translation, as well as transcriptional and translational regulation. Foundational work on the evolution of biological information showed that the amount of information encoded in the target nucleotide sequence patterns, a quantity named Rsequence, evolves by natural selection to match a predictable quantity called Rfrequency. In this work, we propose a generalization of this canonical framework that can describe composite sequence motifs: motifs composed of a series of sequence patterns at some variable (not necessarily conserved) distance from each other. We find that some information can be encoded through the conservation of the distance between sequence patterns, a quantity we named Rspacer, and that - to be functional - biological systems require the sum of Rsequence and Rspacer to be constant. We empirically validate our mathematical results through evolutionary simulations. We apply this general framework to demonstrate that the pre-recruitment of regulatory complexes to target sites has intrinsic advantages over in situ recruitment in terms of energy dissipation and search efficiency, and that realistic values of protein flexibility co-evolve with the target composite motifs to match their spacer size variability. Lastly, we show that the relative advantage of encoding information in sequence patterns or in spacers depends on the balance between nucleotide substitutions and insertions/deletions, with known estimates for the rates of these mutation types favoring the evolution of composite motifs with highly conserved spacer length.

Abstract:Cellular processes do not follow deterministic rules; even in identical environments genetically identical cells can make random choices leading to different phenotypes. This randomness originates from fluctuations present in the biomolecular interaction networks. Most previous work has been focused on the intrinsic noise (IN) of these networks. Yet, especially for high-copy-number biomolecules, extrinsic or environmental noise (EN) has been experimentally shown to dominate the variation. Here, we develop an analytical formalism that allows for calculation of the effect of EN on gene-expression motifs. We introduce a method for modeling bounded EN as an auxiliary species in the master equation. The method is fully generic and is not limited to systems with small EN magnitudes. We focus our study on motifs that can be viewed as the building blocks of genetic switches: a nonregulated gene, a self-inhibiting gene, and a self-promoting gene. The role of the EN properties (magnitude, correlation time, and distribution) on the statistics of interest are systematically investigated, and the effect of fluctuations in different reaction rates is compared. Due to its analytical nature, our formalism can be used to quantify the effect of EN on the dynamics of biochemical networks and can also be used to improve the interpretation of data from single-cell gene-expression experiments.

Evolution of a Modular Software Network

Abstract:"Evolution behaves like a tinkerer" (Francois Jacob, Science, 1977). Software systems provide a unique opportunity to understand biological processes using concepts from network theory. The Debian GNU/Linux operating system allows us to explore the evolution of a complex network in a novel way. The modular design detected during its growth is based on the reuse of existing code in order to minimize costs during programming. The increase of modularity experienced by the system over time has not counterbalanced the increase in incompatibilities between software packages within modules. This negative effect is far from being a failure of design. A random process of package installation shows that the higher the modularity the larger the fraction of packages working properly in a local computer. The decrease in the relative number of conflicts between packages from different modules avoids a failure in the functionality of one package spreading throughout the entire system. Some potential analogies with the evolutionary and ecological processes determining the structure of ecological networks of interacting species are discussed.

Abstract:Background: High-throughput screens have revealed large-scale protein interaction networks defining most cellular functions. How the proteins were added to the protein interaction network during its growth is a basic and important issue. Network motifs represent the simplest building blocks of cellular machines and are of biological significance.Results: Here we study the evolution of protein interaction networks from the perspective of network motifs. We find that in current protein interaction networks, proteins of the same age class tend to form motifs and such co-origins of motif constituents are affected by their topologies and biological functions. Further, we find that the proteins within motifs whose constituents are of the same age class tend to be densely interconnected, co-evolve and share the same biological functions, and these motifs tend to be within protein complexes.Conclusions: Our findings provide novel evidence for the hypothesis of the additions of clustered interacting nodes and point out network motifs, especially the motifs with the dense topology and specific function may play important roles during this process. Our results suggest functional constraints may be the underlying driving force for such additions of clustered interacting nodes.

Abstract:The sequence of a protein is not only constrained by its physical and biochemical properties under current selection, but also by features of its past evolutionary history. Understanding the extent and the form that these evolutionary constraints may take is important to interpret the information in protein sequences. To study this problem, we introduce a simple but physical model of protein evolution where selection targets allostery, the functional coupling of distal sites on protein surfaces. This model shows how the geometrical organization of couplings between amino acids within a protein structure can depend crucially on its evolutionary history. In particular, two scenarios are found to generate a spatial concentration of functional constraints: high mutation rates and fluctuating selective pressures. This second scenario offers a plausible explanation for the high tolerance of natural proteins to mutations and for the spatial organization of their least tolerant amino acids, as revealed by sequence analyses and mutagenesis experiments. It also implies a faculty to adapt to new selective pressures that is consistent with observations. Besides, the model illustrates how several independent functional modules may emerge within a same protein structure, depending on the nature of past environmental fluctuations. Our model thus relates the evolutionary history and evolutionary potential of proteins to the geometry of their functional constraints, with implications for decoding and engineering protein sequences.

Abstract:Protein evolution underpins life, and understanding its behavior as a system is of great importance. However, our current models of protein evolution are arguably too simplistic to allow quantitative interpretation and prediction of evolutionary trajectories. Viewing protein evolution as a complex system has the potential to advance our understanding and ability to model protein evolution. In this perspective, we discuss aspects of protein evolution that are typical of complex systems, from nonlinear dynamics, sensitivity to initial conditions, self-organization, and the emergence of order from chaos and disorder. We discuss how the growth in sequence and structural data, insights from laboratory evolution and new machine learning tools can advance the study of protein evolution and that by treating protein evolution as a complex adaptive system, we may gain new insights into the fundamental principles driving biological innovation and adaptation and apply this to protein engineering and design.

Abstract:AbstractThe formation of protein structural domains requires that biochemical functions, defined by conserved amino acid sequence motifs, be embedded into a structural scaffold. Here we trace domain history onto a bipartite network of elementary functional loop sequences and domain structures defined at the fold superfamily level of SCOP classification. The resulting ‘elementary functionome’ network and its loop motif and structural domain graph projections create evolutionary ‘waterfalls’ describing the emergence of primordial functions. Waterfalls reveal how ancient loops are shared by domain structures in two initial waves of functional innovation that involve founder ‘p-loop’ and ‘winged helix’ domain structures. They also uncover a dynamics of modular motif embedding in domain structures that is ongoing, which transfers ‘preferential’ cooption properties of ancient loops to emerging domains. Remarkably, we find that the emergence of molecular functions induces hierarchical modularity and power law behavior in network evolution as the network of motifs and structures expand metabolic pathways and translation.

Abstract:Network structures are extremely important to the study of political science. Much of the data in its subfields are naturally represented as networks. This includes trade, diplomatic and conflict relationships. The social structure of several organization is also of interest to many researchers, such as the affiliations of legislators or the relationships among terrorist. A key aspect of studying social networks is understanding the evolutionary dynamics and the mechanism by which these structures grow and change over time. While current methods are well suited to describe static features of networks, they are less capable of specifying models of change and simulating network evolution. In the following paper I present a new method for modeling network growth and evolution. This method relies on graph motifs to generate simulated network data with particular structural characteristic. This technique departs notably from current methods both in form and function. Rather than a closed-form model, or stochastic implementation from a single class of graphs, the proposed "graph motif model" provides a framework for building flexible and complex models of network evolution. The paper proceeds as follows: first a brief review of the current literature on network modeling is provided to place the graph motif model in context. Next, the graph motif model is introduced, and a simple example is provided. As a proof of concept, three classic random graph models are recovered using the graph motif modeling method: the Erdos-Renyi binomial random graph, the Watts-Strogatz "small world" model, and the Barabasi-Albert preferential attachment model. In the final section I discuss the results of these simulations and subsequent advantage and disadvantages presented by using this technique to model social networks.

Abstract:A biologically motivated individual-based framework for evolution in network-structured populations is developed that can accommodate eco-evolutionary dynamics. This framework is used to construct a network birth and death model. The evolutionary graph theory model, which considers evolutionary dynamics only, is derived as a special case, highlighting additional assumptions that diverge from real biological processes. This is achieved by introducing a negative ecological feedback loop that suppresses ecological dynamics by forcing births and deaths to be coupled. We also investigate how fitness, a measure of reproductive success used in evolutionary graph theory, is related to the life-history of individuals in terms of their birth and death rates. In simple networks, these ecologically motivated dynamics are used to provide new insight into the spread of adaptive mutations, both with and without clonal interference. For example, the star network, which is known to be an amplifier of selection in evolutionary graph theory, can inhibit the spread of adaptive mutations when individuals can die naturally.

Abstract:Evolutionary dynamics is often viewed as a subtle process of change accumulation that causes a divergence among organisms and their genomes. However, this interpretation is an inheritance of a gradualistic view that has been challenged at the macroevolutionary, ecological, and molecular level. Actually, when the complex architecture of genotype spaces is taken into account, the evolutionary dynamics of molecular populations becomes intrinsically non-uniform, sharing deep qualitative and quantitative similarities with slowly driven physical systems: non-linear responses analogous to critical transitions, sudden state changes, or hysteresis, among others. Furthermore, the phenotypic plasticity inherent to genotypes transforms classical fitness landscapes into multiscapes where adaptation in response to an environmental change may be very fast. The quantitative nature of adaptive molecular processes is deeply dependent on a networks-of-networks multilayered structure of the map from genotype to function that we begin to unveil.

Abstract:A common trait of complex systems is that they can be represented by means of a network of interacting parts. It is, in fact, the network organisation (more than the parts) what largely conditions most higher-level properties, which are not reducible to the properties of the individual parts. Can the topological organisation of these webs provide some insight into their evolutionary origins? Both biological and artificial networks share some common architectural traits. They are often heterogeneous and sparse, and most exhibit the small-world property or the presence of modular or hierarchical patterns. These properties have often been attributed to the selection of functionally meaningful traits. However, the proper formulation of generative network models suggests a rather different picture. Against the standard selection-optimisation argument, some networks reveal the inevitable generation of complex patterns resulting from reuse and can be modelled using duplication-rewiring rules. These give rise to the heterogeneous, scale-free and modular architectures observed in the real case studies. Tinkering is a universal mechanism that drives not only biological evolution but also the large-scale dynamics of some technological designs. Here we examine the evidence for tinkering in cellular, technological and ecological webs and its impact in shaping their architecture and deeply affecting their functional properties. Our analysis suggests to seriously reconsider the role played by selection forces or design principles as main drivers of network evolution.

Abstract:We develop a general method to explore how the function performed by a biological network can constrain both its structural and dynamical network properties. This approach is orthogonal to prior studies which examine the functional consequences of a given structural feature, for example a scale free architecture. A key step is to construct an algorithm that allows us to efficiently sample from a maximum entropy distribution on the space of Boolean dynamical networks constrained to perform a specific function, or cascade of gene expression. Such a distribution can act as a "functional null model" to test the significance of any given network feature, and can aid in revealing underlying evolutionary selection pressures on various network properties. Although our methods are general, we illustrate them in an analysis of the yeast cell cycle cascade. This analysis uncovers strong constraints on the architecture of the cell cycle regulatory network as well as significant selection pressures on this network to maintain ordered and convergent dynamics, possibly at the expense of sacrificing robustness to structural perturbations.

Abstract:The rationale for replacing the old binary of structure–function with the trinity of structure, disorder, and function has gained considerable ground in recent years. A continuum model based on the expanded form of the existing paradigm can now subsume importance of both conformational flexibility and intrinsic disorder in protein function. The disorder is actually critical for understanding the protein–protein interactions in many regulatory processes, formation of membrane‐less organelles, and our revised notions of specificity as amply illustrated by moonlighting proteins. While its importance in formation of amyloids and function of prions is often discussed, the roles of intrinsic disorder in infectious diseases and protein function under extreme conditions are also becoming clear. This review is an attempt to discuss how our current understanding of protein function, specificity, and evolution fit better with the continuum model. This integration of structure and disorder under a single model may bring greater clarity in our continuing quest for understanding proteins and molecular mechanisms of their functionality.
